Abstract: The ultra-bright femtosecond X-ray pulses provided by X-ray Free Electron Lasers (XFELs) open capabilities for studying the structure and dynamics of a wide variety of biological and inorganic systems beyond what is possible at synchrotron sources. Although the structure and chemistry at the catalytic sites have been studied intensively in both biological and inorganic systems, a full understanding of the atomic-scale chemistry requires new approaches beyond the steady state X-ray crystallography and X-ray spectroscopy at cryogenic temperatures. Following the dynamic changes in the geometric and electronic structure at ambient conditions, while overcoming X-ray damage to the redox active catalytic center, is key for deriving reaction mechanisms. Such studies become possible by using the intense and ultra-short femtosecond X-ray pulses from an XFEL, where sample is probed before it is damaged. We have developed methodology for simultaneously collecting X-ray diffraction data and X-ray emission spectra, using an energy dispersive spectrometer, at ambient conditions, and used this approach to study the room temperature structure and intermediate states of the photosynthetic water oxidizing metallo-protein, photosystem II. Moreover, we have also used this setup to simultaneously collect the X-ray emission spectra from multiple metals to follow the ultrafast dynamics of light-induced charge transfer between multiple metal sites. A Mn-Ti containing system was studied at an XFEL to demonstrate the efficacy and potential of this method.

11. Light-dependent production of dioxygen in photosynthesis

Abstract: Oxygen, that supports all aerobic life, is abundant in the atmosphere because of its constant regeneration by photosynthetic water oxidation, which is catalyzed by a Mn4CaO5 cluster in photosystem II (PS II), a multi subunit membrane protein complex. X-ray and other spectroscopy studies of the electronic and geometric structure of the Mn4CaO5 cluster as it advances through the intermediate states have been important for understanding the mechanism of water oxidation. The results and interpretations, especially from X-ray spectroscopy studies, regarding the geometric and electronic structure and the changes as the system proceeds through the catalytic cycle will be summarized in this review. This review will also include newer methodologies in time-resolved X-ray diffraction and spectroscopy that have become available since the commissioning of the X-ray free electron laser (XFEL) and are being applied to study the oxygen-evolving complex (OEC). The femtosecond X-ray pulses of the XFEL allows us to outrun X-ray damage at room temperature, and the time-evolution of the photo-induced reaction can be probed using a visible laser-pump followed by the X-ray-probe pulse. XFELs can be used to simultaneously determine the light-induced protein dynamics using crystallography and the local chemistry that occurs at the catalytic center using X-ray spectroscopy under functional conditions. Membrane inlet mass spectrometry has been important for providing direct information about the exchange of substrate water molecules, which has a direct bearing on the mechanism of water oxidation. Moreover, it has been indispensable for the time-resolved X-ray diffraction and spectroscopy studies and will be briefly reviewed in this chapter. Given the role of PS II in maintaining life in the biosphere and the future vision of a renewable energy economy, understanding the structure and mechanism of the photosynthetic water oxidation catalyst is an important goal for the future.

18. Reversible Structural Isomerization of Nature's Water Oxidation Catalyst Prior to O-O Bond Formation

Abstract: Photosynthetic water oxidation is catalyzed by a manganese-calcium oxide cluster, which experiences five "S-states" during a light-driven reaction cycle. The unique "distorted chair"-like geometry of the Mn4CaO5(6)cluster shows structural flexibility that has been frequently proposed to involve "open" and "closed"-cubane forms from the S1 to S3states. The isomers are interconvertible in the S1 and S2states, while in the S3state, the open-cubane structure is observed to dominate inThermosynechococcus elongatus (cyanobacteria) samples. In this work, using density functional theory calculations, we go beyond the S3+Yzstate to the S3nYz•→ S4+Yzstep, and report for the first time that the reversible isomerism, which is suppressed in the S3+Yzstate, is fully recovered in the ensuing S3nYz•state due to the proton release from a manganese-bound water ligand. The altered coordination strength of the manganese-ligand facilitates formation of the closed-cubane form, in a dynamic equilibrium with the open-cubane form. This tautomerism immediately preceding dioxygen formation may constitute the rate limiting step for O2formation, and exert a significant influence on the water oxidation mechanism in photosystem II., QC 20230421

Abstract: Evidence for the existence of a discrete and relatively stable S-3 of the water oxidase in photosystem in spinach thylakoids was established through analytic studies of flash-induced oxygen oscillation patterns. Results have shown that in the S1 state, the average oxidation state of the four manganese ions in the water oxidase is at least Mn(III). Furthermore, the inhibition of the oxygen evolution is independent of the redox state of the water oxidase.

Abstract: A study was conducted on hydrogen-ion concentration (pH)-induced structural changes in the water oxidizing complex (WOC) in redox state S1 using an independent assay. Structural factors of functional significance were identified through the reactivity of the WOC in redox state S1 toward the exogeneous hydrophilic reductants NH2NH2 and NH2OH. Data indicated the presence of static pH effects and the occurrence of three structural transitions in the WOC at pH values of approximately 5.3-5.6, 6.2-6.5 and beyond 7.4.

Abstract: S(0), S(-1) and S(-2) are made to react with redox-active tyrosine of polypeptide D2, Y(D), which is subjected to oxidation. S(2) and S(3) disintegrate quickly in the presence of kinetics within seconds due to the attenuation of Y(D). S(0) is converted to S1 gradually when exposed to the oxidized form of Y(D), known as Y(sub D)(super OX). The univalent reoxidation kinetics of S(0) and S(-2) are identical, and the conversion of S(-1) to S(0) is significantly more gradual.

Abstract: Inspired by the period-four oscillation in flash-induced oxygen evolution of photosystem II discovered by Joliot in 1969, Kok performed additional experiments and proposed a five-state kinetic model for photosynthetic oxygen evolution, known as Kok's S-state clock or cycle1,2. The model comprises four (meta)stable intermediates (S0, S1, S2 and S3) and one transient S4 state, which precedes dioxygen formation occurring in a concerted reaction from two water-derived oxygens bound at an oxo-bridged tetra manganese calcium (Mn4CaO5) cluster in the oxygen-evolving complex3-7. This reaction is coupled to the two-step reduction and protonation of the mobile plastoquinone QB at the acceptor side of PSII. Here, using serial femtosecond X-ray crystallography and simultaneous X-ray emission spectroscopy with multi-flash visible laser excitation at room temperature, we visualize all (meta)stable states of Kok's cycle as high-resolution structures (2.04-2.08Å). In addition, we report structures of two transient states at 150 and 400µs, revealing notable structural changes including the binding of one additional 'water', Ox, during the S2→S3 state transition. Our results suggest that one water ligand to calcium (W3) is directly involved in substrate delivery. The binding of the additional oxygen Ox in the S3 state between Ca and Mn1 supports O-O bond formation mechanisms involving O5 as one substrate, where Ox is either the other substrate oxygen or is perfectly positioned to refill the O5 position during O2 release. Thus, our results exclude peroxo-bond formation in the S3 state, and the nucleophilic attack of W3 onto W2 is unlikely.

Abstract: Photosystem II (PSII) catalyzes the light driven oxidation of water into dioxygen, protons and electrons. This reaction takes place at the oxygen evolving complex (OEC) a Mn4CaO5 cluster, through five intermediate S-states (S0 to S4), S1 being the dark-stable state and S3 the highest oxidized semi-stable state before O-O bond formation and O2 evolution. We have been using fs X-ray pulses from an X-ray free electron laser (XFEL) to study the geometric and electronic structure of the OEC over the reaction cycle and recently reported high-resolution (around 2 Å) structures of PSII at room temperature for the four stable states in the S-state cycle as well as for two time points in the S2-S3 transition. Our results reveal important structural changes including the binding of one additional ‘water’, Ox, during the S2→S3 state transition. The binding of the additional oxygen Ox in the S3 state between Ca and Mn1 suggests O-O bond formation mechanisms involving O5 as one substrate, where Ox is either the other substrate oxygen or is perfectly positioned to refill the O5 position during O2 release. We also explored the extended network of H-bonds between amino acid residues and waters connecting the OEC to the bulk solvent. We observed several significant changes in this network during the S-state cycle. Based on these data we will discuss the dynamics of the catalytic site and its environment over the reaction cycle.
