Bacteriocins are gene-encoded antimicrobial peptides produced by bacteria. These peptides are heterogeneous in terms of structure, antimicrobial activities, biosynthetic clusters, and regulatory mechanisms. Bacteriocins are widespread in nature and may contribute to microbial diversity due to their capacity to target specific bacteria. Primarily studied as food preservatives and therapeutic agents, their function in natural settings is however less known. This review emphasizes the ecological significance of bacteriocins as multifunctional peptides by exploring bacteriocin distribution, mobility, and their impact on bacterial population dynamics and biofilms. Abstract The targeted depletion of potential gut pathogens is often challenging because of their intrinsic ability to thrive in harsh gut environments. Earlier, we showed that Campylobacter jejuni (C. jejuni) exclusively uses the Type-VI Secretion System (T6SS) to target its prey such as Escherichia coli (E. coli), and phenotypic differences between T6SS-negative and T6SS-positive C. jejuni isolates toward bile salt sensitivity. However, it remains unclear how the target-driven T6SS functionality prevails in a polymicrobial gut environment. Here, we investigated the fate of microbial competition in an altered gut environment via bacterial T6SS using a T6SS-negative and -positive C. jejuni or its isogenic mutant of the hemolysin-coregulated protein (hcp). We showed that in the presence of bile salt and prey bacteria (E. coli), T6SS-positive C. jejuni experiences enhanced intracellular stress leading to cell death. Intracellular tracking of fluorophore-conjugated bile salts confirmed that T6SS-mediated bile salt influx into C. jejuni can enhance intracellular oxidative stress, affecting C. jejuni viability. We further investigated whether the T6SS activity in the presence of prey (E. coli) perturbs the in vivo colonization of C. jejuni. Using chickens as primary hosts of C. jejuni and non-pathogenic E. coli as prey, we showed a marked reduction of C. jejuni load in chickens cecum when bile salt solution was administered orally. Analysis of local antibody responses and pro-inflammatory gene expression showed a reduced risk of tissue damage, indicating that T6SS activity in the complex gut environment can be exploited as a possible measure to clear the persistent colonization of C. jejuni in chickens.

The host-associated microbiota can promote colonization resistance against pathogens via a mechanism termed 'nutrient blocking', as highlighted in a recent article by Spragge et al. This implies that greater metabolic overlap between commensal taxa and pathogens leads to disease suppression. Organic carbon availability in soil is crucial for shaping microbial communities, yet, uncertainties persist concerning microbial adaptations to carbon levels and the ensuing ecological and evolutionary consequences. We investigated organic carbon metabolism, antibiotic resistance, and virus-host interactions in soils subjected to 40 y of chemical and organic fertilization that led to contrasting carbon availability: carbon-poor and carbon-rich soils, respectively. Carbon-poor soils drove the enrichment of putative genes involved in organic matter decomposition and exhibited specialization in utilizing complex organic compounds, reflecting scramble competition. This specialization confers a competitive advantage of microbial communities in carbon-poor soils but reduces their buffering capacity in terms of organic carbon metabolisms, making them more vulnerable to environmental fluctuations. Additionally, in carbon-poor soils, viral auxiliary metabolic genes linked to organic carbon metabolism increased host competitiveness and environmental adaptability through a strategy akin to "piggyback the winner." Furthermore, putative antibiotic resistance genes, particularly in low-abundance drug categories, were enriched in carbon-poor soils as an evolutionary consequence of chemical warfare (i.e., interference competition). This raises concerns about the potential dissemination of antibiotic resistance from conventional agriculture that relies on chemical-only fertilization. Consequently, carbon starvation resulting from long-term chemical-only fertilization increases microbial adaptations to competition, underscoring the importance of implementing sustainable agricultural practices to mitigate the emergence and spread of antimicrobial resistance and to increase soil carbon storage. ABSTRACT The bacteria within supragingival biofilms participate in complex exchanges with other microbes inhabiting the same niche. One example is the mutans group streptococci (Streptococcus mutans), implicated in the development of tooth decay, and other health-associated commensal streptococci species. Previously, our group transcriptomically characterized intermicrobial interactions between S. mutans and several species of oral bacteria. However, these experiments were carried out in a medium without human saliva. To better mimic their natural environment, we first evaluated how inclusion of saliva affected growth and biofilm formation of eight Streptococcus species individually and found saliva to positively benefit growth rates while negatively influencing biofilm biomass accumulation and altering spatial arrangement. These results carried over during evaluation of 29 saliva-derived isolates of various species. Surprisingly, we also found that addition of saliva increased the competitive behaviors of S. mutans in coculture competitions against commensal streptococci that led to increases in biofilm microcolony volumes. Through transcriptomically characterizing mono- and cocultures of S. mutans and Streptococcus oralis with and without saliva, we determined that each species developed a nutritional niche under mixed-species growth, with S. mutans upregulating carbohydrate uptake and utilization pathways while S. oralis upregulated genome features related to peptide uptake and glycan foraging. S. mutans also upregulated genes involved in oxidative stress tolerance, particularly manganese uptake, which we could artificially manipulate by supplementing in manganese leading to an advantage over its opponent. Our report highlights observable changes in microbial behaviors through leveraging environmental- and host-supplied resources over their competitors.IMPORTANCEDental caries (tooth decay) is the most prevalent disease for both children and adults nationwide. Caries are initiated from demineralization of the enamel due to organic acid production through the metabolic activity of oral bacteria growing in biofilm communities attached to the tooth’s surface. Mutans group streptococci are closely associated with caries development and initiation of the cariogenic cycle, which decreases the amount of acid-sensitive, health-associated commensal bacteria while selecting for aciduric and acidogenic species that then further drives the disease process. Defining the exchanges that occur between mutans group streptococci and oral commensals in a condition that closely mimics their natural environment is of critical need toward identifying factors that can influence odontopathogen establishment, persistence, and outgrowth. The goal of our research is to develop strategies, potentially through manipulation of microbial interactions characterized here, that prevent the emergence of mutans group streptococci while keeping the protective flora intact.

This study aimed to evaluate the behavior of Listeria monocytogenes during the manufacture and storage of artisanal kefir. A five-strain cocktail of L. monocytogenes was introduced (at ca. 3.0 log10 CFU/mL) into UHT milk as a pre-fermentation contaminant. The growth of L. monocytogenes, lactic acid bacteria and yeasts was monitored during the 24-h fermentation period of milk with two types of kefir grains at 20 °C and the subsequent storage of kefir under adequate (4 °C) and inadequate (10 °C) refrigerated-storage conditions. L. monocytogenes grew into much higher cell densities (5.3–5.8 log10 CFU/mL) by the end of the fermentation period, but the final (24-h) counts were substantially lower than those obtained in the corresponding control trials with unfermented milk (7.2 log10 CFU/mL). The growth rate of L. monocytogenes during fermentation differed depending on the type of kefir grain used. During the subsequent 11-day storage of the kefir filtrates at 4 °C or 10 °C, the behavior of L. monocytogenes varied from no growth to further population increases (of up to 1.1 log10 CFU/mL), depending on the storage temperature, but also depending on the type of kefir grain and the grain surface-to-weight ratio that had been used to ferment the milk. This study highlights the need for strict adherence to good hygiene practices during artisanal kefir making and shows that L. monocytogenes can sustain considerable growth during milk fermentation and further grow during the subsequent cold storage of kefir, particularly under inadequate refrigerated storage conditions. The following paper sums up the history of Dr. Vincenzo Tiberio, a military physician from Italy, who lived around the second half of the past century. His life was dedicated to clinical research, particularly in the context of microorganism competition and mechanisms of transmission of infections. His scientific work, though significant and innovative, was adequately appreciated just many years after his death; a great loss for the scientific world since his discovery could have laid the groundwork for the development of antimicrobial drugs that can be used nowadays in the infection control strategies.

The fungal disease Valley fever causes a significant medical and financial burden for affected people in the endemic region, and this burden is on the rise. Despite the medical importance of this disease, little is known about ecological factors that influence the geographic point sources of high abundance of the pathogens Coccidioides posadasii and C. immitis, such as competition with cooccurring soil microbes. These "hot spots", for instance, those in southern Arizona, are areas in which humans are at greater risk of being infected with the fungus due to consistent exposure. The aim of this study was to isolate native microbes from soils collected from Tucson, Arizona (endemic area for C. posadasii) and characterize their relationship (antagonistic, synergistic, or neutral) to the fungal pathogen with in vitro challenge assays. Secreted metabolites from the microbes were extracted and described using analytical techniques including high-performance liquid chromatography (HPLC) and mass spectrometry. Bacteria belonging to the genus Bacillus and fungi in the Fennellomyces and Ovatospora genera were shown to significantly decrease the growth of Coccidioides spp. In vitro. In contrast, other bacteria in the Brevibacillus genus, as well as one species of Bacillus bacteria, were shown to promote growth of Coccidioides when directly challenged. The metabolites secreted from the antagonistic bacteria were described using HPLC and matrix-assisted laser desorption ionization-time of flight mass spectrometry (MALDI-TOF MS). The microbes identified in this study as antagonists to Coccidioides and/or the metabolites they secrete have the potential to be used as natural biocontrol agents to limit the amount of fungal burden at geographic point sources, and therefore limit the potential for human infection. This study compares sulfate-reduction performance in an anaerobic sludge with different carbon sources (ethanol, acetate, and glucose). Also, the toxic effect of copper was evaluated to assess its feasibility for possible acid mine drainage (AMD) treatment. Serological bottles with 1.5 g VSS/L and 150 mL of basal medium (0.67 g COD/g SO42− at a 7–8 pH) were used to determine the percentage of electron equivalents, maximum specific methanogenic (SMA), and sulfide generation activities (SGA). The copper effect was evaluated in a previously activated sludge in batch bioassays containing different concentrations of copper (0–50 mg/L), 3 gVSS/L, and 150 mL of basal medium (0.67 g COD/g SO42−). Carbon source bioassays with glucose obtained the best results in terms of the SGA (1.73 ± 0.34 mg S2−/g VSS•d) and SMA (10.41 mg COD-CH4/g VSS•d). The electron flow in the presence of glucose also indicated that 21.29 ± 5.2% of the metabolic activity of the sludge was directed towards sulfidogenesis. Copper toxicity bioassays indicated that a considerable decline in metabolic activity occurs above 10 mg/L. The 20%IC, 50%IC, and 80%IC were 4.5, 14.94, and 35.31 mg Cu/L. Compared to the other carbon sources tested, glucose proved to be a suitable electron donor since it favors sulfidogenesis. Finally, copper concentrations above 15 mg/L inhibited metabolic activity in the toxicity bioassays. Commercial poultry flocks frequently harbor the dangerous bacterial pathogen Campylobacter. As exclusion efforts frequently fail, there is interest in potential ecologically informed solutions. A long‐term study of Campylobacter sequence types was used to investigate the competitive framework of the Campylobacter metacommunity and understand how multiple sequence types simultaneously co‐occur in a flock of chickens. A combination of matrix and patch‐occupancy models was used to estimate parameters describing the competition, transmission, and mortality of each sequence type. It was found that Campylobacter sequence types form a strong hierarchical framework within a flock of chickens and occupied a broad spectrum of transmission–mortality trade‐offs. Upon further investigation of how biodiversity is thus maintained within the flock, it was found that the demographic capabilities of Campylobacter, such as mortality and transmission, could not explain the broad biodiversity of sequence types seen, suggesting that external factors such as host‐bird health and seasonality are important elements in maintaining biodiversity of Campylobacter sequence types. Damaged skin cannot prevent harmful bacteria from invading tissues, causing infected wounds and even serious tissue damage. Traditional treatments can not only kill pathogenic bacteria, but also suppress the growth of beneficial bacteria, thus destroying the balance of the damaged skin microbial ecosystem. Here, a living bacterial hydrogel scaffold is reported that accelerates infected wound healing through beneficial bacteria secreting antibacterial substances. Lactobacillus reuteri, a common probiotic, is encapsulated in hydrogel microspheres by emulsion polymerization and further immobilized in a hydrogel network by covalent cross‐linking of methacrylate‐modified hyaluronic acid. Owing to light‐initiated crosslinking, the hydrogel dressing can be generated in situ at the wound site. This hydrogel scaffold not only protects bacteria from immune system attack, but also prevents bacteria from escaping into the local environment, thus avoiding potential threats. Both in vitro and in vivo experiments show that it has excellent ability against harmful bacteria and anti‐inflammatory capabilities, promoting infected wound closure and new tissue regeneration. ABSTRACT Burkholderia pseudomallei is an opportunistic pathogen that is responsible for the disease melioidosis in humans and animals. The microbe is a tier 1 select agent because it is highly infectious by the aerosol route, it is inherently resistant to multiple antibiotics, and no licensed vaccine currently exists. Naturally acquired infections result from contact with contaminated soil or water sources in regions of endemicity. There have been few reports investigating the molecular mechanism(s) utilized by B. pseudomallei to survive and persist in ecological niches harboring microbial competitors. Here, we report the isolation of Gram-positive bacteria from multiple environmental sources and show that ∼45% of these isolates are inhibited by B. pseudomallei in head-to-head competition assays. Two competition-deficient B. pseudomallei transposon mutants were identified that contained insertion mutations in the hmqA-G operon. This large biosynthetic gene cluster encodes the enzymes that produce a family of secondary metabolites called 4-hydroxy-3-methyl-2-alkylquinolines (HMAQs). Liquid chromatography and mass spectrometry conducted on filter-sterilized culture supernatants revealed five HMAQs and N-oxide derivatives that were produced by the parental strain but were absent in an isogenic hmqD deletion mutant. The results demonstrate that B. pseudomallei inhibits the growth of environmental Gram-positive bacteria in a contact-independent manner via the production of HMAQs by the hmqA-G operon. IMPORTANCE Burkholderia pseudomallei naturally resides in water, soil, and the rhizosphere and its success as an opportunistic pathogen is dependent on the ability to persist in these harsh habitats long enough to come into contact with a susceptible host. In addition to adapting to limiting nutrients and diverse chemical and physical challenges, B. pseudomallei also has to interact with a variety of microbial competitors. Our research shows that one of the ways in which B. pseudomallei competes with Gram-positive environmental bacteria is by exporting a diverse array of closely related antimicrobial secondary metabolites.

Within the human intestinal tract, dietary, microbial- and host-derived compounds are used as signals by many pathogenic organisms, including Clostridioides difficile. Trehalose has been reported to enhance virulence of certain C. difficile ribotypes; however, such variants are widespread and not correlated with clinical outcomes for patients suffering from C. difficile infection (CDI). Here, we make preliminary observations on how trehalose supplementation affects the microbiota in an in vitro model and show that trehalose-induced changes can reduce the outgrowth of C. difficile, preventing simulated CDI. Three clinically reflective human gut models simulated the effects of sugar (trehalose or glucose) or saline ingestion on the microbiota. Models were instilled with sugar or saline and further exposed to C. difficile spores. The recovery of the microbiota following antibiotic treatment and CDI induction was monitored in each model. The human microbiota remodelled to utilise the bioavailable trehalose. Clindamycin induction caused simulated CDI in models supplemented with either glucose or saline; however, trehalose supplementation did not result in CDI, although limited spore germination did occur. The absence of CDI in trehalose model was associated with enhanced abundances of Finegoldia, Faecalibacterium and Oscillospira, and reduced abundances of Klebsiella and Clostridium spp., compared with the other models. Functional analysis of the microbiota in the trehalose model revealed differences in the metabolic pathways, such as amino acid metabolism, which could be attributed to prevention of CDI. Our data show that trehalose supplementation remodelled the microbiota, which prevented simulated CDI, potentially due to enhanced recovery of nutritionally competitive microbiota against C. difficile.

Microbial community engineering aims for enrichment of a specific microbial trait by imposing specific cultivation conditions. This work demonstrates that things may be more complicated than typically presumed and that microbial competition can be affected by seemingly insignificant variables, like in this case the type of acid used for pH control. Aerobic bioreactors pulse fed with acetate operated with hydrochloric acid resulted in the enrichment of Plasticicumulans acidivorans , and changing the pH controlling agent to sulfuric acid shifted the community towards Zoogloea sp. Further research demonstrated that the change in community structure was not directly caused by the change in acid used for pH control, but resulted from the difference in corrosive strength of both acids and the related iron leaching from the bioreactor piping. Neither system was iron deficient, suggesting that the biological availability of iron is affected by the leaching process. Our results demonstrate that microbial competition and process development can be affected dramatically by secondary factors related to nutrient supply and bioavailability, and is way more complex than generally assumed in a single carbon substrate limited process. Localized and systemic fungal infections caused by Candida albicans can lead to significant mortality and morbidity. However, severe C. albicans infections are relatively rare, occurring mostly in the very young, the very old, and immunocompromised individuals. The fact that these infections are rare is interesting because as much as 80 percent of the population is asymptomatically colonized with C. albicans. It is thought that members of the human microbiota and the immune system work in concert to reduce C. albicans overgrowth through competition and modification of the growth environment. Here, we report that Escherichia coli (strain MG1655) outcompetes and kills C. albicans (strain SC5314) in vitro. We find that E. coli produces a soluble factor that kills C. albicans in a magnesium-dependent fashion such that depletion of available magnesium is essential for toxicity.

Bacteria in the soil compete for limited resources. One of the ways they might do this is by producing antibiotics, but the metabolic costs of antibiotics and their low concentrations have caused uncertainty about the ecological role of these products for the bacteria that produce them. Here, we examine the benefits of streptomycin production by the filamentous bacterium Streptomyces griseus. We first provide evidence that streptomycin production enables S. griseus to kill and invade the susceptible species, S. coelicolor, but not a streptomycin‐resistant mutant of this species. Next, we show that the benefits of streptomycin production are density dependent, because production scales positively with cell number, and frequency dependent, with a threshold of invasion of S. griseus at around 1%. Finally, using serial transfer experiments where spatial structure is either maintained or destroyed, we show that spatial structure reduces the threshold frequency of invasion by more than 100‐fold, indicating that antibiotic production can permit invasion from extreme rarity. Our results show that streptomycin is both an offensive and defensive weapon that facilitates invasion into occupied habitats and also protects against invasion by competitors. The traditional view of the nitrogen (N) cycle has been challenged since the discovery that plants can compete with microbes for low molecular weight (LMW) organic N. Despite a number of studies that have shown LMW organic N uptake by plants, there remains a debate on the overall ecological relevance of LMW organic N uptake by plants across ecosystems with different N availabilities. We here report patterns of glycine N uptake by plants from three different Australian land-use types with intermediate N availability and low inherent glycine concentrations in the soil. Using 15N labeled tracers, we tested the potential of these plants to acquire glycine in ex-situ laboratory experiments and attempted to validate these results in the field by determining actual uptake of glycine by plants directly from the soil. We found in the ex-situ experiments that plants from all three land-use types were able to take up significant amounts of glycine. In contrast, glycine uptake directly from the soil was minimal in all three land-use types and 15N tracers were largely immobilized in the soil organic N pool. Our study confirms that the potential for LMW organic N uptake by plants is a widespread phenomenon. However, our in-situ experiments show that in the three land-use types tested here plants are inferior competitors for LMW organic N and rely on NH 4 + as their main N source. In contrast to several previous studies in arctic, alpine and even temperate ecosystems, our study suggests that in ecosystems with intermediate N availability, mineral N is the plants’ main N source, while LMW organic N is of less ecological relevance to plant N nutrition.

Cas9-based gene editing tools have revolutionized genetics, enabling the fast and precise manipulation of diverse bacterial species. However, widely applicable genetic tools for non-model gut bacteria are unavailable. Here, we present a two-plasmid Cas9-based system designed for gene deletion and knock-in complementation in three members of the Klebsiella oxytoca species complex (KoSC), which we applied to study the genetic factors underlying the role of these bacteria in competition against Klebsiella pneumoniae. Firstly, the system allowed efficient and precise full-length gene deletion via enhanced lambda Red expression. Furthermore, we tested the efficiency of two independent, functionally validated complementation strategies. Ultimately, the insertion of universal "bookmark" targets during gene deletion subsequently allows the most optimal genetic complementation in K. oxytoca, Klebsiella michiganensis, and Klebsiella grimontii. This approach offers a significant advantage by enabling the use of a single high-efficiency "bookmark" for complementing other loci or strains, eliminating the need for site-specific design. We revealed that the carbohydrate permease CasA is critical in ex vivo assays for K. pneumoniae inhibition by K. oxytoca but is neither sufficient nor required for K. michiganensis and K. grimontii. However, a suitable dosage has rarely been mentioned. In this study, we demonstrate the crucial role of NaHCO 3 in the anaerobic treatment of methanol using a long-term operated up-flow anaerobic sludge blanket (UASB) reactor and batch tests. The UASB results revealed that by adding 3 to 5 g/L of NaHCO 3 to the influent at a high organic loading rate of 50 gCOD/L/d, a significant accumulation of acetic acid was detected, with a maximum value of up to 1400 mg/L. In the context of microbial community evolution, this study profiled substrate competition between the acetogens Acetobacterium and Methanomethylovorans , which directly utilize methanol, as well as the synergistic effects of Acetobacterium and acetoclastic Methanosaeta. Abundance analysis of genes encoding relevant pathway enzymes also revealed that the acetic acid production pathway was significantly enhanced when more NaHCO 3 was added. According to the dose–response mechanism in the batch test based on kinetic analysis, an acceptable threshold prediction scheme was beneficial in reasonably adding NaHCO 3 to improve acid production capacity and rapid methanol degradation, and ensuring that the generated acetate could be rapidly degraded without inhibition, in the high-rate anaerobic treatment of methanolic wastewater. This study explored the impact of the feast/famine (F/F) ratio on the succession of autotrophic ammonia oxidizing bacteria (AOB) and HN-AD bacteria in a halophilic aerobic granular sludge (HAGS) system. As the F/F ratio decreased from 1/9 to 1/15, the total inorganic nitrogen (TIN) removal performance significantly decreased. The proportion of heterotrophic bacteria was dropped from 79.0 % to 33 %. The bacteria within supragingival biofilms participate in complex exchanges with other microbes inhabiting the same niche. One example is the mutans group streptococci ( Streptococcus mutan s), implicated in the development of tooth decay, and other health-associated commensal streptococci species. Previously, our group transcriptomically characterized intermicrobial interactions between S. mutans and several species of oral bacteria. However, these experiments were carried out in a medium without human saliva. To better mimic their natural environment, we first evaluated how inclusion of saliva affected growth and biofilm formation of eight Streptococcus species individually and found saliva to positively benefit growth rates while negatively influencing biofilm biomass accumulation and altering spatial arrangement. These results carried over during evaluation of 29 saliva-derived isolates of various species. Surprisingly, we also found that addition of saliva increased the competitive behaviors of S. mutans in coculture competitions against commensal streptococci that led to increases in biofilm microcolony volumes. Through transcriptomically characterizing mono- and cocultures of S. mutans and Streptococcus oralis with and without saliva, we determined that each species developed a nutritional niche under mixed-species growth, with S. mutans upregulating carbohydrate uptake and utilization pathways while S. oralis upregulated genome features related to peptide uptake and glycan foraging. S. mutans also upregulated genes involved in oxidative stress tolerance, particularly manganese uptake, which we could artificially manipulate by supplementing in manganese leading to an advantage over its opponent. Our report highlights observable changes in microbial behaviors through leveraging environmental- and host-supplied resources over their competitors., Importance: Dental caries (tooth decay) is the most prevalent disease for both children and adults nationwide. Caries are initiated from demineralization of the enamel due to organic acid production through the metabolic activity of oral bacteria growing in biofilm communities attached to the tooth's surface. Mutans group streptococci are closely associated with caries development and initiation of the cariogenic cycle, which decreases the amount of acid-sensitive, health-associated commensal bacteria while selecting for aciduric and acidogenic species that then further drives the disease process. Defining the exchanges that occur between mutans group streptococci and oral commensals in a condition that closely mimics their natural environment is of critical need toward identifying factors that can influence odontopathogen establishment, persistence, and outgrowth. Thiocyanate (SCN−)-based autotrophic denitrification (AD) has recently been demonstrated as a promising technology that could be integrated with anaerobic ammonium oxidation (Anammox) to achieve simultaneous removal of nitrogen and SCN−. However, there is still a lack of a complete SCN−-based AD model, and the potential microbial competition/synergy between AD bacteria and Anammox bacteria under different operating conditions remains unknown, which significantly hinders the possible application of coupling SCN−-based AD with Anammox. To this end, a complete SCN−-based AD model was firstly developed and reliably calibrated/validated using experimental datasets. The obtained SCN−-based AD model was then integrated with the well-established Anammox model and satisfactorily verified with experimental data from a system coupling AD with Anammox. The integrated model was lastly applied to investigate the impacts of influent NH 4 +-N/NO 2 −-N ratio and SCN− concentration on the steady-state microbial composition as well as the removal of nitrogen and SCN−. The results showed that the NH 4 +-N/NO 2 −-N ratio in the presence of a certain SCN− level should be controlled at a proper value so that the maximum synergy between AD bacteria and Anammox bacteria could be achieved while their competition for NO 2 − would be minimized. For the simultaneous maximum removal (>95%) of nitrogen and SCN−, there existed a negative relationship between the influent SCN− concentration and the optimal NH 4 +-N/NO 2 −-N ratio needed. Abstract Bacteria and fungi are the two principal decomposer groups in soils, determining rates of biogeochemical cycling. Rewetting of dry soils induces enormous dynamics in biogeochemistry. Bacteria have been shown to exhibit large variation in growth over time upon drying-rewetting (D/RW), however, in studies to date, fungal growth has shown limited responsiveness. Here we investigated whether fungal growth responses to D/RW are constrained by competition with bacteria by using the bactericide bronopol to suppress bacterial growth during D/RW. We examined responses for two different soils, previously shown to exhibit different bacterial growth responses to D/RW. Experimental elimination of bacterial growth lead to increased fungal growth in both soils upon D/RW, indicating a competitive release of fungal growth when bacteria were suppressed. We also observed a pronounced fungal growth response to D/RW for one of the soils, which has not been previously reported. In this case, even when rewetting with water (i.e. without bacterial suppression), fungal growth increased to reach rates 10-times greater than in the moist control soil. The peak in fungal growth coincided with a secondary peak of respiration, revealing a functional importance of fungi for C-cycling during D/RW. The decline in fungal growth following this peak also coincided with the onset of exponential bacterial growth, further strengthening evidence for a negative correlation between bacteria and fungi, suggesting that competition with bacteria can constrain the fungal growth response to D/RW. Salt concentration has long been considered an important factor for the quality of fermented vegetable products, but the role of salts in bacterial growth and death during vegetable fermentation remains unclear. We compared the effects of various sodium chloride (NaCl) concentrations, including 1 M (6%) NaCl used in commercial cucumber fermentations and 0.34 M (2%) NaCl used in cabbage and other ready-to-eat vegetable fermentations, on the growth and death of lactic acid bacteria (LAB) of the genus Lactobacillus and pathogenic Escherichia coli (Shiga toxin–producing E. coli, or STEC) strains. We also investigated calcium chloride (CaCl2) salt conditions. CaCl2 is being used at 0.1 M (1.1%) in low-salt commercial cucumber fermentations that lack added NaCl. STEC strains have previously been shown to be among the most acid-resistant pathogens in fermented or acidified vegetables. The data showed that 1.1% CaCl2, and especially 1% NaCl, had a stimulatory effect on the growth rates of STEC and LAB compared with a no-salt control, but higher NaCl concentrations decreased growth rates for STEC; to a lesser extent, LAB growth rates were also reduced. For most salt concentrations tested, maximum cell densities achieved during growth of STEC were reduced compared with those of the no-salt controls, whereas LAB mostly had cell densities that were similar to or greater than those of the no-salt controls. No consistent pattern was observed when comparing death rates with salt type or concentration for the STEC or LAB cocktails undergoing lactic acid stress (50 or 350 mM, respectively) at pH 3.2 and when comparing STEC survival in competitive culture experiments with LAB. For vegetable fermentation safety concerns, the results suggest that an important effect of salt addition is enhancement of the growth of LAB compared with STEC strains. The subtropical estuary Galveston Bay (Texas) is influenced by frequent riverine pulses from two important rivers in its northern sector and by ocean tides from the Gulf of Mexico in its southern sector. This study examined combinations of abiotic and biotic factors that synergistically influence spatiotemporal variability of autotrophic and heterotrophic microbial plankton abundances (0.2–20 µm). Potential nutrient limitation observed in situ was supported by in vitro enrichment bioassays. Shifts in the relative in situ abundance of autotrophs and heterotrophs, stained with SYBR Green I and enumerated on a flow cytometer, were significantly related to temperature, total nitrogen, dissolved inorganic nitrogen-to-phosphorus ratios, and total organic carbon concentrations along estuarine gradients. Observations reveal a pattern of serial colimitation of the microbial plankton community. Among the variables tested, nitrogen became the principal limiting factor for growth if phosphorous was available and temperatures were warm. In vitro nutrient enrichment bioassays performed with inorganic nitrogen (as nitrate) and Pi revealed variations in the responses between autotrophic and heterotrophic microbes under nutrient-limiting conditions, particularly during co-occurring phytoplankton blooms. Harmless and resourceful treatment of waste activated sludge (WAS) have been the crucial goal for building environmental-friendly and sustainable society, while the synergistic realization approach is currently limited. This work skillfully utilized the disinfectant sodium dichloroisocyanurate (NaDCC) to simultaneously achieve the pathogenic potential inactivation (decreased by 60.1 %) and efficient volatile fatty acids (VFAs) recovery (increased by 221.9 %) during WAS anaerobic fermentation in rather cost-effective way (Chemicals costs:0.4 USD/kg VFAs versus products benefits: 2.68 USD/kg chemical). Mechanistic analysis revealed that the C=O and N Cl bonds in NaDCC could spontaneously absorb sludge (binding energy -4.9 kJ/mol), and then caused the sludge disintegration and organic substrates release for microbial utilization due to the oxidizability of NaDCC. The disruption of sludge structure along with the increase of bioavailable fermentation substrates contributed to the selectively regulation of microbial community via enriching VFAs-forming microorganisms (e.g., Pseudomonas and Streptomyces) and reducing VFAs-consuming microorganisms, especially aceticlastic methanogens (e.g., Methanothrix and Methanospirillum). Correspondingly, the metabolic functions of membrane transport, substrate metabolism, pyruvate metabolism, and fatty acid biosynthesis locating in the central pathway of VFAs production were all upregulated while the methanogenic step was inhibited (especially acetate-type methanogenic pathway). Further exploration unveiled that for those enriched functional anaerobes were capable to activate the self-adaptive systems of DNA replication, SOS response, oxidative stress defense, efflux pump, and energy metabolism to counteract the unfavorable NaDCC stress and maintain high microbial activities for efficient VFAs yields. This study would provide a novel strategy for synergistic realization of harmless and resourceful treatment of WAS, and identify the interrelations between microbial metabolic regulations and adaptive responses. Background: Fungal endophytes occur ubiquitously in plants and are being increasingly studied for their ability to support plant health and protect the host from diseases. Using endophytes in disease control provides potential advantages compared to other biocontrol agents since they colonise the plant internally and thereby stay protected from environmental stresses and fluctuations. A thorough understanding of their mechanisms is required in their mutualistic association with plants; both to optimise their efficacy and for registration as plant protection products. Aims: To provide a critical review on the mechanisms employed by endophytic fungi in biological disease control. Furthermore, we draw attention to gaps in our knowledge of the complex interactions between plant, pathogen and endophyte and discuss implications for future research. Methods: Review of literature where endophytic colonisation during the specific interaction has been confirmed. Results: Known disease-reducing mechanisms include direct inhibition of pathogen activity by competition, antibiosis and mycoparasitism and indirect inhibition by induced resistance, where the plant's own defence system is activated to combat the diseases. Relying on in vitro studies of alone can result in misleading conclusions. Re-emergence of Grapevine Trunk Diseases (GTDs) in many world vineyards within the span of a mere two decades has become a subject of major concern for the viticulture sector. In Tunisia, knowledge about the symptoms of GTDs and the associated microflora is hitherto incomplete. In order to investigate this point, ten vineyards served as model for the analysis and monitoring of the symptoms of GTDs on cv. Italia (Muscat d’Italie) used to produce table grapes, in the Northern region of Tunisia. Depending on the vineyards, typical GTD-foliar symptoms with incidence ranging from 0.03% to 6% were observed. Fungal strains were isolated from necrotic wood tissues of the trunk of grapevines showing decline, small and distorted leaves and chloroses. Sequencing of the rDNA-Internal Transcribed Spacer region of the fungal strains allowed us to identify for the first time in Tunisia three fungi described in the literature as involved in GTDs: Lasidiodiplodia pseudotheobromae, Neofusicoccum parvum and Schizophyllum commune. The ability of these fungal strains to grow in Mediterranean climate was investigated by studying mycelial growth at various temperatures. As these fungal strains were isolated from the same wood samples, their ability to compete in vitro and in planta was tested, as well as their pathogenicity. For that purpose, strains were inoculated singly or in combination on cv. Italia young vines. Streptomyces bacteria are prolific producers of specialized metabolites, and have a well studied, complex life cycle. Recent work has revealed a new type of Streptomyces growth termed ‘exploration’ – so named for the ability of explorer cells to rapidly traverse solid surfaces. Streptomyces exploration is stimulated by fungal interactions, and is associated with the production of an alkaline volatile organic compound (VOC) capable of inducing exploration by other streptomycetes. Here, we examine Streptomyces exploration from the perspectives of interkingdom interactions, pH-induced morphological switches, and VOC-mediated communication. The phenotypic diversity that can be revealed through microbial interactions and VOC exposure is providing us with insight into novel modes of microbial development, and an opportunity to exploit VOCs to stimulate desired microbial behaviours. The theory of invasions and invasion speeds has traditionally been studied in macroscopic systems. Surprisingly, microbial invasions have received less attention. Although microbes share many of the features associated with competition between larger-bodied organisms, they also exhibit distinctive behaviors that require new mathematical treatments to fully understand invasions in microbial systems. Most notable is the possibility for long-distance interactions, including competition between populations mediated by diffusible toxins and cooperation among individuals of a single population using quorum sensing. In this paper, we model bacterial invasion using a system of coupled partial differential equations based on Fisher's equation. Our model considers a competitive system with diffusible toxins that, in some cases, are expressed in response to quorum sensing. First, we derive analytical approximations for invasion speeds in the limits of fast and slow toxin diffusion. We then test the validity of our analytical approximations and explore intermediate rates of toxin diffusion using numerical simulations. Interestingly, we find that toxins should diffuse quickly when used offensively, but that there are two optimal strategies when toxins are used as a defense mechanism. Specifically, toxins should diffuse quickly when their killing efficacy is high, but should diffuse slowly when their killing efficacy is low. Our approach permits an explicit investigation of the properties and characteristics of diffusible compounds used in non-local competition, and is relevant for microbial systems and select macroscopic taxa, such as plants and corals, that can interact through biochemicals. However, there is a lack of detailed understanding of the interrelationships between denitrifying polyphosphate-accumulating organisms (DPAOs) and denitrifying glycogen-accumulating organisms (DGAOs) on N 2 O production during DPR. In this work, a mathematical model was developed for the first time to describe dynamic N 2 O production in the DPR system coexisting DPAOs and DGAOs. The model took into account a four-step subsequent denitrification of nitrate, nitrite, nitric oxide, and N 2 O. The validity of model was fully tested by comparing simulation studies with experimental data from three independent reports on DPR, which satisfactorily described the dynamics of N 2 O production, nitrogen oxide reduction, phosphate release and uptake, and intracellular polymers turnover. The validated model could clarify the source and pathways of N 2 O production. Subsequently, the combined effects of key operational conditions on the overall N 2 O production, DPAOs and DGAOs competition, and nutrients removal efficiency were investigated by model simulation. Simulation results showed higher polyhydroxyalkanoate storage rate of DGAOs than that of DPAOs during anaerobic stage and the preference of DGAOs for nitrate electron acceptor during anoxic stage. DGAOs dominated the growth competition over DPAOs at low COD (<150 mg/L) and high nitrate (>35 mg/l) conditions, leading to the anoxic storage of glycogen by DGAOs as the main pathway of N 2 O production. Microbial competition during selective enrichment negatively affects Listeria monocytogenes populations and may hinder the subsequent detection or recovery of this organism. Competition assays among 10 selected strains of Listeria and Citrobacter braakii were performed in buffered Listeria enrichment broth, 3-(lV-morpholino)propanesuifonic acid--buffered Listeria enrichment broth, University of Vermont medium-modified Listeria enrichment broth, and Fraser broth. The individual contributions of each selective agent in these media were also assessed, as well as the contribution of incubation temperature. Acriflavine hydrochloride and sodium nalidixate were ineffective at preventing the overgrowth of C. braakii; this resulted in substantially lower populations of Listeria than when the competitor was absent. At the higher levels, both of these selective agents were detrimental to Listeria populations. The highest enrichment populations of Listeria were observed when either NaCl or LiCl was present. In the absence of selective agents, the final populations of Listeria following competitive growth with C. braakii were not substantially affected by temperature; however, in the presence of selective agents, the Listeria populations were statistically higher at the higher incubation temperature. There are a limited number of selective agents available for use in Listeria-specific enrichment media, resulting in formulations that are only somewhat selective for this species. The optimization of current formulations may help researchers to improve Listeria recovery, particularly from products with a high microbial load. The understanding of the behavior and interactions between target and nontarget microorganisms in the presence of these available selective agents is a necessary step in the optimization of Listeria selective enrichment fonnulations. This study aims to develop a high-rate reactor for decentralised urine nitrification using granular sludge, which allows high biomass retention in a small footprint installation. The system incorporated alkalinity dosing to ensure full conversion of ammonia to nitrite for subsequent control of sewer gas production. The key operational parameters for granule formation such as feeding and settling duration were tested as well as environmental conditions including pH. Pulse feeding was found to be instrumental to both the treatment performance and development of well settling granule-like aggregates. These aggregates showed granular characteristics with a compact and well defined shape, excellent settleability and high strength. However, pulse feeding also led to increased pH and free ammonia concentrations which reduced heterotroph activity and aggregate growth. Furthermore, in order to prevent nitrification collapse and high pH and free ammonia associated with such an event the reactor nitrogen loading was limited. Due to the low organic to nitrogen ratio of urine this restrained the organics loading of the dominant heterotrophic community further limiting granule growth. Nevertheless, the development of compact well settling aggregates under pulse feed operation allowed the objective of high-rate nitrification to be achieved with sustained nitritation rates up to 1.1 kg-N/m 3 d at a urine dilution of approximately 25%.
