Abstract

To mitigate biodiversity loss, we need to understand the environmental and demographic causes of changes in the distributions and abundances of species. Bird populations are in a continual state of flux; these fluctuations can be explained by changes in vital rates, such as survival and productivity (breeding success). This thesis is the result of three different ecological projects for which we have developed statistical methods that combine different types of data together. In particular, in this thesis we describe, implement, and develop statistical models that can be applied to different types of ecological data such as census, ring-recovery, and capture-recapture data. In the first project we use data from the British Trust for Ornithology (BTO), which has developed an extensive historical data set of the total number of birds ringed in Britain and Ireland, dating back to 1909. However, until 2000 the data were submitted by ringers in paper form. The way in which such archival data were collected and stored means that the total number of birds ringed in different age categories is difficult to obtain. Bird survival changes with age, with younger birds being more vulnerable. Missing information on the age at ringing compromises our ability to understand historic variation in survival rates. We examine suitable methods and propose a new model for enhancing the use of such data. Using blackbird (Turdus merula) and sandwich tern (Thalasseus sandvicensis) data we show the rigour of our model in estimating unknown age proportions for different species, allowing the BTO and other European institutions to fully utilise their historical data. Bi-parental care is crucial in the reproduction success of the little auk (Alle alle) which we study in the second project. For this species, typically, the female deserts the brood before the male does. Hypotheses which considered that females left the nest earlier in order to increase their remating success or to secure their good body conditions have been rejected. As a result, a biological explanation for this unusual trait has not been found yet. We investigate whether the length of time that females stay in the nest in a given breeding season may have an impact on their survival probability in the period following breeding. We combine capture-recapture data from two sites and use sparse continuous covariates data to study if the survival of the female little auk is affected by the time spent in the brood guarding the chicks. Animals are affected by local environmental conditions that vary with space. In the third project, we incorporate detailed local spatial information, such as geographical coordinates and land cover type data, into an spatially-explicit integrated population model. This involves supplementing census data with ring-recovery data to study demographic rates, while also incorporating detailed local spatial information into integrated population models. Bird count data are typically modelled at large scales using state-space models. In classical analysis, the time-series likelihood component has traditionally been approximated using a Kalman filter methodology, which is computationally efficient but relies on the assumption of the suitability of Gaussian approximations. Rather than one single nation-wide time-series of counts, spatial census data consist of multiple time-series associated to specific locations. These data are particularly challenging to model because of the presence of very small counts at some locations, which violates the Gaussian assumption of the Kalman filter. To address this issue, we consider hidden Markov models, which are ideally suited to the analysis of very small counts, as their validity does not rely on Gaussian approximations. Both methodologies, the Kalman filter and hidden Markov models, are combined in a flexible algorithm which adapts to the varying sample sizes at different locations-it is therefore able to accommodate data sets of different sizes for many bird species. We illustrate our methods using starling (Sturnus vulgaris) data.

35. Transgenerational plasticity to drought: contrasting patterns of non-genetic inheritance in two semi-arid Mediterranean shrubs.

Abstract

Background and Aims Intra- and transgenerational plasticity may provide substantial phenotypic variation to cope with environmental change. Since assessing the unique contribution of the maternal environment to the offspring phenotype is challenging in perennial, outcrossing plants, little is known about the evolutionary and ecological implications of transgenerational plasticity and its persistence over the life cycle in these species. We evaluated how intra- and transgenerational plasticity interplay to shape the adaptive responses to drought in two perennial Mediterranean shrubs. Methods We used a novel common garden approach that reduced within-family genetic variation in both the maternal and offspring generations by growing the same maternal individual in two contrasting watering environments, well-watered and drought, in consecutive years. We then assessed phenotypic differences at the reproductive stage between offspring reciprocally grown in the same environments. Key Results Maternal drought had an effect on offspring performance only in Helianthemum squamatum. Offspring of drought-stressed plants showed more inflorescences, less sclerophyllous leaves and higher growth rates in both watering conditions, and heavier seeds under drought, than offspring of well-watered maternal plants. Maternal drought also induced similar plasticity patterns across maternal families, showing a general increase in seed mass in response to offspring drought, a pattern not observed in the offspring of well-watered plants. In contrast, both species expressed immediate adaptive plasticity, and the magnitude of intragenerational plasticity was larger than the transgenerational plastic responses. Conclusions Our results highlight that adaptive effects associated with maternal drought can persist beyond the seedling stage and provide evidence of species-level variation in the expression of transgenerational plasticity. Such differences between co-occurring Mediterranean species in the prevalence of this form of non-genetic inheritance may result in differential vulnerability to climate change. 45. Do Totiviruses of the veil of Flor yeasts provide an evolutionary advantage?

Abstract

The main objective of this work was to isolate and characterize viruses that infect both Saccharomyces and other Flor veil-forming genera and suggest the possible consequences they can have on the processes of formation of the Flor veil of typical D.O. Jerez-Xèrés-Sherry wines. Results obtained show that different Flor veil yeast strains isolated in Fino wines and in Amontillados presented a great resistance to ethanol and all of them presented infection by Totiviruses. These were identified after the extraction of double-stranded RNA and amplified by multiplex PCR with specific primers for the most common viruses involved in the killer factor. Subsequently, the same strains of both the S. cerevisiae species and Wickerhamomyces anomalus were subjected to an antiviral treatment with ribavirin. After microbiological analysis with Methylene Blue (MB) plates and by rt-PCR, it was determined that most of them did not show killer factor and the viruses involved in it had been correctly eliminated under the treatment with ribavirin. Subsequently, competition and implantation experiments of the treated and untreated yeasts were carried out against their controls. The wines inoculated with yeasts infected by Totiviruses showed to be dominant in all cases.

Abstract

During alcoholic fermentation, the yeasts responsible for the process produce various metabolites, including urea. The reaction of urea with ethanol spontaneously generates ethyl carbamate in wine, a carcinogenic metabolite whose concentration needs to be regulated. Yeasts produce urea during the arginine metabolic pathway. For this purpose, adaptive evolution has been used by using a toxic analogue of l-arginine, l-canavanine, for selective pressure, once increasing the genetic variability of the population by sporulation and subsequent conjugation. Using this strategy, five putative variants of the parental yeast have been obtained and seem to have reduced urea production, thus being able to achieve a lower concentration of ethyl carbamate.
