RIASSUNTO Nei batteri, la regolazione della crescita e della morte cellulare è molto importante in diverse condizioni di stress. In ambiente ostile, i batteri potrebbero sacrificare una sottopopolazione cellulare per permettere la sopravvivenza della popolazione batterica nel suo insieme (Shahar Amita et al.,2009). I sistemi tossina-antitossina (TA) hanno un ruolo importante nella regolazione della sopravvivenza cellulare in quanto sono in grado di arrestare la crescita delle cellule o di indurre morte cellulare. La maggior parte dei batteri contiene dei locus TA nei loro genomi, presenti sia nel DNA plasmidico che cromosomico con diversi ruoli fisiologici. Considerata l’elevata diffusione dei sistemi TA, possiamo ipotizzare che essi svolgano importanti ruoli vantaggiosi per la sopravvivenza delle cellule nel loro habitat naturale. Le tossine possono favorire l’adattamento cellulare in ambienti in continuo cambiamento, rallentando od inibendo la crescita cellulare oppure causando la morte di alcune cellule (Yamaguchi et al., 2011). I sistemi TA sono sistemi che codificano per due geni adiacenti: un gene che codifica per una tossina stabile in grado di uccidere le cellule o di causare arresto della crescita cellulare, e un secondo gene che codifica per un’antitossina instabile che neutralizza l’azione della tossina (Sabine Brantl and Natalie Jahn 2015). Le tossine agiscono interferendo con diverse funzioni cellulari come: la sintesi proteica, la replicazione del DNA e la sintesi della parete cellulare, in risposta a condizioni di crescita sfavorevoli. Attualmente, i sistemi TA sono classificati in 6 tipi a seconda della natura e del meccanismo di azione dell’antitossina (Lobato-Marquez et al., 2016). I sistemi TA di tipo I sono costituti da un’antitossina a RNA non codificante che si lega in modo complementare all’mRNA codificante per la tossina, causando cosi la degradazione del doppio filamento di RNA o l’inibizione del processo di traduzione della tossina (Brielle et al., 2016; Gerdes,K., & Wagner 2007). La maggior parte delle tossine di tipo I sono piccoli peptidi idrofobici capaci di alterare l’integrità della membrana batterica inducendo come conseguenza alterazioni del potenziale di membrana. Nonostante il loro meccanismo di azione possa essere differente, studi strutturali hanno mostrato che tutti i peptidi tossici appartenenti a sistemi TA sono caratterizzati da un dominio transmembrana a α-elica, che è probabilmente in grado di interferire con l’organizzazione della membrana cellulare (Brielle et al., 2016; Brantl, S.; Jahn, N. 2015; Wessner et al., 2015). Recentemente, Folli et al. (2017) hanno identificato per la prima volta un sistema TA di tipo I localizzato sul DNA plasmidico di due ceppi di L. rhamnosus isolati da formaggio. Questo sistema TA comprende due RNA trascritti in modo convergente: l’RNA I che codifica per un peptide di 29 amminoacidi chiamato Lpt che funge da tossina e l’RNA II, un RNA non codificante che svolge il ruolo di antitossina. Sia l’RNA I che l’RNA II contengono una sequenza di 24 nt altamente complementare (DR: direct repeat sequence) che potrebbe essere coinvolta nell’interazione intermolecolare tra mRNA codificante per Lpt e RNAII. Gli RNA della tossina e dell’antitossina sono sovra-espressi in condizioni colturali che mimano l’ambiente del formaggio, suggerendo un loro possibile ruolo in condizioni di carenza nutrizionale. Inoltre, le analisi bioinformatiche hanno dimostrato che regioni omologhe al locus TA Lpt sono ampiamente distribuite su plasmidi presenti in batteri del gruppo L. casei (L. rhamnosus, L. casei and L. paracasei) e in L. brevis, suggerendo una funzione rilevante dei sistemi TA nel genere Lactobacillus. I batteri lattici (LAB) sono coinvolti in processi industriali importanti, come la produzione di formaggio, di pane, di carne e sottoaceti, ma sono anche componenti importanti del microbiota umano; inoltre, alcuni ceppi hanno mostrato attività probiotiche (Giraffa et al.,2010). La composizione della popolazione batterica dei LAB è cruciale per il mantenimento dell’equilibrio richiesto per le loro buone prestazioni. L’attivazione dei sistemi TA potrebbe influenzare la composizione della popolazione batterica e modificare le prestazioni tecnologiche negli alimenti fermentati oppure potrebbe modulare la composizione del microbiota intestinale. Per tutti questi motivi è importante studiare l’attività e la regolazione dei sistemi TA nei batteri lattici e particolarmente in Lactobacillus, il principale genere maggiormente usato nelle applicazioni tecnologiche. In questo progetto è stato studiato il meccanismo di azione della tossina Lpt nell’organismo modello E. coli tramite l’uso di curve di crescita, della microscopia a fluorescenza e della microscopia a forza atomica (AFM). Le cellule trasformate con il vettore di espressione inducibile da lattosio pET11b contenente il DNA codificante per il peptide Lpt predetto è stato usato per i saggi di crescita. L’induzione della sintesi di Lpt mediante IPTG ha causato l’arresto della crescita cellulare e l’analisi mediante microscopia a fluorescenza, usando la colorazione DAPI/Etidio Bromuro, ha evidenziato danni alla membrana e condensazione del nucleoide. Le immagini raccolte mediante microscopia a forza atomica hanno inoltre mostrato alterazione sulla superficie delle cellule di E. coli compatibili con la perdita di porzioni del doppio strato fosfolipidico della membrana esterna. Sono stati condotti anche esperimenti mirati a studiare la localizzazione del peptide Lpt all’interno della cellula batterica. In questi esperimenti, la proteina fluorescente rossa mCherry è stata fusa con l’estremità C-terminale del peptide tossico Lpt. Sulla base della struttura predetta in omologia con Fst, la regione idrofilica carbossiterminale di Lpt è rivolta verso il citosol; il legame di mCherry a questa estremità non dovrebbe quindi interferire con l’eventuale interazione di Lpt con la membrana. Curve di crescita sono state allestite per le cellule di E. coli trasformate con il vettore di espressione pET11b-Lpt-mCherry in presenza ed in assenza d IPTG per valutare la tossicità della proteina fusa. La proteina fusa ha mantenuto la sua capacità di inibire la crescita di E. coli e la microscopia a fluorescenza, usando la colorazione con DAPI, ha rivelato la condensazione del nucleoide. Il segnale di fluorescenza di mCherry si è inoltre localizzato in prossimità della membrana cellulare a seguito dell’espressione della proteina fusa Lpt-mCherry. La tossina Lpt ed i suoi peptidi omologhi contengono un numero di residui amminoacidici che varia tra 29 e 34, un’identità di sequenza che va da 38 a 100% e un residuo di prolina in posizione 11 conservato (Folli et al., 2017). Il peptide Fst presenta anch’esso un residuo di prolina in posizione 11, che risulta cruciale per la sua tossicità (Weaver et al., 2009). Al fine di studiare il ruolo della prolina 11 nella tossicità del peptide Lpt, sono stati eseguiti esperimenti di mutagenesi sito-specifica in cui questo residuo è stato sostituito con un residuo di alanina, valina, o acido glutammico. Inoltre, per valutare l’importanza dell’estremità C-terminale del peptide per l’attività tossica, è stato ottenuto il peptide Lpt troncato, mancante degli ultimi 8 amminoacidi, mediante la sostituzione del residuo di lisina in posizione 22 con un codone di stop. I risultati hanno mostrato che la sostituzione nella tossina Lpt della prolina 11 con residui idrofobici come alanina e valina non influenza la tossicità, mentre la sostituzione con acido glutammico induce la scomparsa della tossicità. Esperimenti di RACE condotti in precedenza per caratterizzare RNAI e RNAII del sistema TA Lpt/RNAII hanno permesso di identificare un trascritto relativo all’RNAI che risulta più corto di quello predetto in silico sulla base della posizione dei promotori, suggerendo la possibilità di un processamento post-trascrizionale dell’RNAI al fine di permetterne la traduzione e la sintesi del peptide Lpt. Il trascritto dell’RNAI sperimentalmente identificato inizia 27 nt a valle del predetto sito di inizio trascrizione e la sua estremità 3’ si trova 8 nt a monte del predetto sito di fine trascrizione (Folli et al., 2017). Il taglio dell’RNAI è stato anche proposto per il sistema TA Fst come meccanismo di attivazione della traduzione (Weaver, 2012), ma la forma processata dell’RNA codificante per Fst non è mai stata sperimentalmente identificata. Per valutare il ruolo della sequenza 5’ dell’RNA I sono stati fatti degli esperimenti di “Band-shift” per studiare l’interazione tra RNAI e RNAII. Tramite la trascrizione in vitro abbiamo ottenuto l’RNAII dell’antitossina e tre diverse molecole di RNAI: “RNAI lungo” predetto tramite analisi bioinformatiche, “RNAI corto” identificato sperimentalmente tramite la tecnica RACE e RNAI troncato privato della sequenza DR, probabilmente responsabile dell’interazione RNAI-RNAII. I risultati di questi esperimenti mostrano come l’antitossina RNAII sia in grado di legare entrambi gli RNAI lungo e corto, con una maggiore affinità per la molecola più corta. Al contrario, l’antitossina è in grado di interagire con la forma troncata dell’RNAI supportando il ruolo della sequenza DR presente nell’RNAI e nel RNAII nell’interazione tra RNAI-RNAII. Per rilevare le forme di RNAI (versione lunga o corta) presenti in L. rhamnosus cresciuto in diverse condizioni, sono stati condotti esperimenti di Northern Blotting. L’RNA totale estratto dal L. rhamnosus cresciuto in terreno completo o in una condizione di carenza nutrizionale in grado di simulare l’ambiente del formaggio è stato analizzato mediante l’impiego di tre sonde: la sonda per l’identificazione dell’RNAI lungo o dell’RNAI privo dell’estremità 5’ (versione corta), la sonda per l’identificazione dell’antitossina RNAII e la sonda per l’identificazione del gene housekeeping rRNA5S. In entrambe le condizioni analizzate, è stato identificato solo l’RNAI privo della sequenza 5’. Questo risultato conferma che la forma corta dell’RNAI è effettivamente presente all’interno delle cellule batteriche e potrebbe rappresentare la forma attiva dell’mRNA codificante per la tossina Lpt. ABSTRACT Toxin-antitoxin (TA) are bacterial systems that play an important role in cell survival due to their ability to arrest cell growth inducing a dormant state. Most bacteria contain TA loci in their genomes, often in multiple copies, present in both plasmid and chromosome DNA with different physiological roles. Based on the wide dissemination of TA systems, it may be speculated that they are advantageous for cell survival in their natural habitats. Toxins are able to promote cellular adaptation to stress conditions by inducing a non-dividing metabolically inactive state or causing some cells to die. Toxin–antitoxin (TA) are systems composed by two elements: a gene encoding for a stable toxin capable to kill the cell or to cause growth stasis and a second gene encoding an unstable antitoxin that inhibits the toxin action. Under stress conditions, toxins act by interfering with essential cellular functions, such as DNA replication, protein synthesis, and cell wall synthesis. TA systems are currently classified into six types depending on antitoxin nature and mechanism of action (Lobato-Marquez et al., 2016). Type I TA systems have a non-coding RNA antitoxin capable of recognizing the toxin-encoding mRNA, resulting in toxin mRNA degradation or in inhibition of toxin mRNA translation (Brielle et al., 2016; Gerdes,K., & Wagner 2007). Most of type I toxins are small hydrophobic peptides that induce membrane damages thereby causing defects in membrane potential and cell division. Although the mechanisms of action of type I toxins might be different, structural studies have shown that all toxin peptides are characterized by a conserved α-helical transmembrane domain probably capable of interfering with membrane organization (Brielle et al., 2016; Brantl, S.; Jahn, N. 2015; Wessner et al., 2015). Recently, Folli et al. (2017) identified a type I TA system in the plasmid DNA of two L. rhamnosus strains isolated from cheese. This TA system is composed by two RNAs transcribed in the opposite directions: the RNA I encoding for the toxin Lpt, a peptide of 29 aminoacids, and the RNA II, a non-coding RNA with the role of antitoxin. RNA I and RNA II are characterized by the presence of a complementary sequence of 24 nucleotides (DR: direct repeat sequence) that may be involved in the molecular interaction between the two RNA molecules. Transcriptomic analyses showed that both toxin and antitoxin RNAs are overexpressed under conditions simulating cheese ripening suggesting a possible role for these molecules under stress conditions. Furthermore, in silico analysis showed that regions homologous to the Lpt TA locus are widely distributed in plasmid DNA of L. casei group (L. case,i L. paracasei and L. rhamnosus) and of L. brevis, suggesting a relevant function of TA systems in the Lactobacillus genus (Folli et al., 2017). Lactic acid bacteria (LAB) are involved in relevant industrial processes, like cheese, bread, meat and pickles production, but are also important and permanent components of the human microbiota; moreover, some strains have also shown probiotic activities. The composition of bacterial population is crucial for the maintenance of the equilibrium requested for the good performance of LAB. The activation of TA systems could indeed influence the bacterial population composition and modify its technological performance in fermented food or modulate the composition of GUT microbiota (Giraffa et al.,2010). For all these reasons, it is important to study TA system activity and regulation in lactic acid bacteria and in particular in Lactobacillus, the principal genus involved in technological application. In this project, we investigated the mechanism of action of Lpt toxin in the model organism E. coli by using growth assays, fluorescence microscopy and atomic force imaging (AFM). Cells transformed with the inducible expression vector pET11b containing the DNA encoding for the Lpt peptide were used for growth assays. The induction of Lpt synthesis by using IPTG showed the arrest of cell growth and fluorescence microscopy performed by using DAPI/ethidium bromide staining revealed membrane damages and nucleoid condensation. Furthermore, the images collected by atomic force microscopy showed alteration on the surface of E. coli cells that can be associated with the loss of portions of the outer membrane bilayer. We also carried out experiments aimed to study the location of Lpt peptide into the cell. In these experiments the red fluorescent protein mCherry was fused to the C-terminus of Lpt toxic peptide. Based on the predicted Lpt structure, the C-terminal region of the peptide is directed into the cytosol; it is therefore expected that the binding of mCherry to the C-terminus of Lpt doesn’t interfere with the possible interaction of the peptide with the cellular membrane. Growth assays of E. coli transformed with the inducible expression vector pET11b-Lpt-mCherry were carried out in the presence and in the absence of IPTG to assess the toxicity of the fused protein. The toxin retained its ability to inhibit E. coli growth, and fluorescence microscopy performed by using DAPI staining showed the nucleoid compaction. Furthermore, in E. coli cells expressing the fused protein Lpt-mCherry, the mCherry red fluorescence signal was found in the proximity of cell membrane. Lpt and its homologous peptides have a number of amino acid residues ranging from 29 to 34, different sequence identities (from 38 to 100%) and contain a conserved residue of proline in position 11 (Folli et al.,2017). A proline in position 11 is also present in the sequence of the Fst toxin and it is crucial for the toxicity of the peptide (Weaver et al., 2009). In order to study the role of proline 11 in the toxicity of the Lpt peptide we replaced this residue with alanine, valine or glutamic acid. Moreover, to evaluate the role of the hydrophilic C terminal sequence in the toxicity of Lpt, we replaced also the Lysine residue at position 22 with a stop codon to produce a truncated form of Lpt, lacking 8 aminoacids at its C-terminal region. The results showed that the substitution of the proline 11 in the Lpt toxin with hydrophobic residues, such as alanine or valine, does not influence the toxicity, while the substitution with the hydrophilic glutamic acid abolishes toxicity. The elimination of the C-terminal sequence of the peptide can lead to the lack of toxicity, too. RACE experiments reported in the literature led to the identification of an RNA I transcript shorter than that in-silico predicted, suggesting that RNA I might be post-transcriptionally processed prior to be translated. The RNA I transcript experimentally determined starts 27 nucleotides downstream of the transcription starting site predicted based on the promoter position, and end 8 nucleotides upstream of the predicted transcription termination site (Folli et al.,2017). Processing of RNA I has also been proposed for the Fst TA system as a mechanism of translation activation (Weaver K.E. 2012), but the cut form of the RNAI encoding for Fst has never been identified. To evaluate the role of the 5’ sequence of RNAI, band shift assays were performed to investigate the interaction between RNAI and RNAII. By using in vitro transcription we obtained the antitoxin RNAII and three different RNAI molecules the “RNAI long” predicted on the basis of bioinformatics analyses, the “RNAI short” experimentally identified by using RACE technique and the 5’ truncated RNAI lacking the direct repeat sequence likely responsible for the RNAI-RNAII recognition. The results of these experiments indicate that the antitoxin RNAII is able to bind both short and long RNA I but it shows a higher affinity for the shorter molecule. Conversely, the antitoxin is not able to interact with the truncated form of RNA I supporting the role of the DR sequences in the interaction between RNAI and RNAII. To detect the presence of the Lpt RNAI (long or short) and of the antitoxin RNAII in the total RNA extracted from L. rhamnosus grown in different conditions, northern blot experiments were performed. Total RNA was extracted from L. rhamnosus, grown in a complete culture medium or in conditions of nutritional starvation similar to those of cheese environment, and analyzed by using three different probes: a probe able to recognize the RNAI short and long, the probe capable to identify the antitoxin RNAII and the probe able to detect the housekeeping gene 5SrRNA. In both the analyzed conditions, we were able to detect only the presence of the RNA I lacking the 5’ sequence, suggesting that this molecule could represent the active form of the toxin mRNA.
