The Interstellar Boundary Explorer (IBEX) satellite has been in orbit since 2008 and detects energy-resolved energetic neutral atoms (ENAs) originating from the heliosphere. Different regions of the heliosphere generate ENAs at different rates. It is of scientific interest to take the data collected by IBEX and estimate spatial maps of heliospheric ENA rates (referred to as sky maps) at higher resolutions than before. These sky maps will subsequently be used to discern between competing theories of heliosphere properties that are not currently possible. The data IBEX collects present challenges to sky map estimation. The two primary challenges are noisy and irregularly spaced data collection and the IBEX instrumentation's point spread function. In essence, the data collected by IBEX are both noisy and biased for the underlying sky map of inferential interest. In this article, we present a two-stage sky map estimation procedure called Theseus. In Stage 1, Theseus estimates a blurred sky map from the noisy and irregularly spaced data using an ensemble approach that leverages projection pursuit regression and generalized additive models. In Stage 2, Theseus deblurs the sky map by deconvolving the PSF with the blurred map using regularization. Unblurred sky map uncertainties are computed via bootstrapping. We compare Theseus to a method closely related to the one operationally used today by the IBEX Science Operation Center (ISOC) on both simulated and real data. Infectious disease forecasting is of great interest to the public health community and policymakers, since forecasts can provide insight into disease dynamics in the near future and inform interventions. Due to delays in case reporting, however, forecasting models may often underestimate the current and future disease burden. In this paper, we propose a general framework for addressing reporting delay in disease forecasting efforts with the goal of improving forecasts. We propose strategies for leveraging either historical data on case reporting or external internet-based data to estimate the amount of reporting error. We then describe several approaches for adapting general forecasting pipelines to account for under- or over-reporting of cases. We apply these methods to address reporting delay in data on dengue fever cases in Puerto Rico from 1990 to 2009 and to reports of influenza-like illness (ILI) in the United States between 2010 and 2019. Through a simulation study, we compare method performance and evaluate robustness to assumption violations. Our results show that forecasting accuracy and prediction coverage almost always increase when correction methods are implemented to address reporting delay. Some of these methods required knowledge about the reporting error or high quality external data, which may not always be available. Provided alternatives include excluding recently-reported data and performing sensitivity analysis. This work provides intuition and guidance for handling delay in disease case reporting and may serve as a useful resource to inform practical infectious disease forecasting efforts. Infectious disease forecasting is an emerging field and has the potential to improve public health through anticipatory resource allocation, situational awareness, and mitigation planning. By way of exploring and operationalizing disease forecasting, the U.S. Centers for Disease Control and Prevention (CDC) has hosted FluSight since the 2013/14 flu season, an annual flu forecasting challenge. Since FluSight's onset, forecasters have developed and improved forecasting models in an effort to provide more timely, reliable, and accurate information about the likely progression of the outbreak. While improving the predictive performance of these forecasting models is often the primary objective, it is also important for a forecasting model to run quickly, facilitating further model development and improvement while providing flexibility when deployed in a real-time setting. In this vein I introduce Inferno, a fast and accurate flu forecasting model inspired by Dante, the top performing model in the 2018/19 FluSight challenge. When pseudoprospectively compared to all models that participated in FluSight 2018/19, Inferno would have placed 2nd in the national and regional challenge as well as the state challenge, behind only Dante. Inferno, however, runs in minutes and is trivially parallelizable, while Dante takes hours to run, representing a significant operational improvement with minimal impact to performance. Forecasting challenges like FluSight should continue to monitor and evaluate how they can be modified and expanded to incentivize the development of forecasting models that benefit public health. In this paper, I present a fast and accurate flu forecasting model, Inferno. Through retrospective comparisons with FluSight-participating models, Inferno was shown to be a leading forecasting model in the field. Inferno, however, runs in minutes not hours, as other leading forecasting models do. This reduction in runtime constitutes an advancement in flu forecasting, positioning Inferno to scale to more granular geographic units, like counties or health care providers. Can data help us explore and expose the soul of the community? This was the challenge posed by the 2013 Data Exposition. The Knight Foundation, in cooperation with Gallup, furnished data from 43,000 people over 3 years (2008–2010) in 26 communities, which we explored in an effort to discover variables associated with community attachment. Our analysis focused on four cities that stood out after our initial exploration of the data set: State College, PA; Detroit, MI; Milledgeville, GA; and Biloxi, MS. We present our use of survey-weighted binned scatterplots to graphically explore the association between an individual's community attachment and perceived economic outlook. The ability to produce timely and accurate flu forecasts in the United States can significantly impact public health. Augmenting forecasts with internet data has shown promise for improving forecast accuracy and timeliness in controlled settings, but results in practice are less convincing, as models augmented with internet data have not consistently outperformed models without internet data. In this paper, we perform a controlled experiment, taking into account data backfill, to improve clarity on the benefits and limitations of augmenting an already good flu forecasting model with internet-based nowcasts. Our results show that a good flu forecasting model can benefit from the augmentation of internet-based nowcasts in practice for all considered public health-relevant forecasting targets. The degree of forecast improvement due to nowcasting, however, is uneven across forecasting targets, with short-term forecasting targets seeing the largest improvements and seasonal targets such as the peak timing and intensity seeing relatively marginal improvements. The uneven forecasting improvements across targets hold even when “perfect” nowcasts are used. These findings suggest that further improvements to flu forecasting, particularly seasonal targets, will need to derive from other, non-nowcasting approaches. [ABSTRACT FROM AUTHOR]

We present a generic method for automatically calibrating a computer code to an experiment, with uncertainty, for a given “training” set of computer code runs. The calibration technique is general and probabilistic, meaning the calibration uncertainty is represented in the form of a probability distribution. We demonstrate the calibration method by calibrating a combined Finite-Discrete Element Method (FDEM) to a Split Hopkinson Pressure Bar (SHPB) experiment with a granite sample. The probabilistic calibration method combines runs of a FDEM computer simulation for a range of “training” settings and experimental uncertainty to develop a statistical emulator. The process allows for calibration of input parameters and produces output quantities with uncertainty estimates for settings where simulation results are desired. Input calibration and FDEM fitted results are presented. We find that the maximum shear strength σ t max and to a lesser extent maximum tensile strength σ n max govern the behavior of the stress-time curve before and around the peak, while the specific energy in Mode II (shear) E t largely governs the post-peak behavior of the stress-time curve. Good agreement is found between the calibrated FDEM and the SHPB experiment. Interestingly, we find the SHPB experiment to be rather uninformative for calibrating the softening-curve shape parameters ( a , b , and c ). Data collected from a network of detectors and analyzed together has the opportunity to provide a more complete picture than when the data from each individual detector are analyzed independently. However, even with a dense array of detectors, the network data will not provide a complete picture and constraints will need to be added to the model in order to maximize the usefulness of the conclusions that can be drawn. In this work, we demonstrate this concept by considering the task of tracking a moving radioactive source of special nuclear material in a structured environment with data from a network of radiation detectors. Our approach uses a Bayesian model and analysis that naturally provides uncertainty in the estimate of the source's dynamic location. We find that adding domain aware constraints to a Bayesian model (e.g., the location of the road) can improve both location inference and do so with diminished uncertainty even though the fit to gamma count data is largely unchanged. In this article, we analyze observed count data such as the number of defects in a steel product where the observed counts are the true counts measured with errors. We account for the measurement error by using a measurement error model based on a latent lognormal (LLN) distribution. We consider making inference about a single population (e.g., from samples of a production lot) and a regression model (e.g., from runs of a designed experiment), where the measurement system properties are known, that is, the parameters of the LLN distribution are known. Then, we consider simultaneous inference for the single population and regression model as well as the measurement system. Scale bridging is a critical need in computational sciences, where the modeling community has developed accurate physics models from first principles, of processes at lower length and time scales that influence the behavior at the higher scales of interest. However, it is not computationally feasible to incorporate all of the lower length scale physics directly into upscaled models. This is an area where machine learning has shown promise in building emulators of the lower length scale models, which incur a mere fraction of the computational cost of the original higher fidelity models. We demonstrate the use of machine learning using an example in materials science estimating continuum scale parameters by emulating, with uncertainties, complicated mesoscale physics. We describe a new framework to emulate the fine scale physics, especially in the presence of microstructures, using machine learning, and showcase its usefulness by providing an example from modeling fracture propagation. Our approach can be thought of as a data-driven dimension reduction technique that yields probabilistic emulators. Our results show well-calibrated predictions for the quantities of interests in a low-strain simulation of fracture propagation at the mesoscale level. On average, we achieve ∼10% relative errors on time-varying quantities like total damage and maximum stresses. Summary: Fracture propagation plays a key role for a number of applications of interest to the scientific community, from dynamic fracture processes like spallation and fragmentation in metals to failure of ceramics, airplane wings, etc. Simulations of material deformation and fracture propagation rely on accurate knowledge of material characteristics such as material strength and the amount of energy being dissipated during the fracture process. Within the combined finite‐discrete element method (FDEM) framework material fracture behavior is typically described through a parametrized softening curve, which defines a stress‐strain relationship unique to each material. We apply the Fourier amplitude sensitivity test to explore how each of these parameters influences the simulated damage processes and to determine the key input parameters that have the most impact on the model response. We present several sensitivity numerical experiments for the simulation of a split Hopkinson pressure bar (SHPB) test for weathered granite samples using different combinations of model parameters. We validate the obtained results against SHPB experimental data. The experiments show that the model is mostly sensitive to parameters related to tensile and shear strengths, even in the presence of other parameter perturbations. The results suggest that the specification of tensile and shear strengths at the interfaces dominate the stress‐time history of the FDEM simulation of SHPB test. [ABSTRACT FROM AUTHOR]

We present a graph-based method to identify primary flow and transport subnetworks in three-dimensional discrete fracture networks (DFNs). The structure of a DFN lends itself to the use of graphs as a coarse-scale representation that retains the multiscale nature of flow and transport through fracture media. We develop a bipartite graph representation that integrates fracture network topology, fracture geometry, and hydraulic properties. We show that the two most common graph-representations of DFNs, vertices representing intersections and vertices representing fractures, are projections of this bipartite graph thereby providing a generalization of previous DFN-graph frameworks. The primary subnetworks in each DFN are identified by running a heuristic algorithm that determines the edge-disjoint shortest paths through the graph which correspond to the regions where the fastest transport occurs. The method does not have any user-defined parameters and terminates in a finite number of steps. The quality of the method is demonstrated by comparing transport simulations on the identified primary subnetwork and full network, which are in good agreement for early and middle times. These estimates of the first passage times can be achieved with close to an order of magnitude reduction of computational expense using the proposed method. [ABSTRACT FROM AUTHOR]

Background: West Nile virus (WNV) is the leading cause of mosquito-borne illness in the continental USA. WNV occurrence has high spatiotemporal variation, and current approaches to targeted control of the virus are limited, making forecasting a public health priority. However, little research has been done to compare strengths and weaknesses of WNV disease forecasting approaches on the national scale. We used forecasts submitted to the 2020 WNV Forecasting Challenge, an open challenge organized by the Centers for Disease Control and Prevention, to assess the status of WNV neuroinvasive disease (WNND) prediction and identify avenues for improvement. Methods: We performed a multi-model comparative assessment of probabilistic forecasts submitted by 15 teams for annual WNND cases in US counties for 2020 and assessed forecast accuracy, calibration, and discriminatory power. In the evaluation, we included forecasts produced by comparison models of varying complexity as benchmarks of forecast performance. We also used regression analysis to identify modeling approaches and contextual factors that were associated with forecast skill. Results: Simple models based on historical WNND cases generally scored better than more complex models and combined higher discriminatory power with better calibration of uncertainty. Forecast skill improved across updated forecast submissions submitted during the 2020 season. Among models using additional data, inclusion of climate or human demographic data was associated with higher skill, while inclusion of mosquito or land use data was associated with lower skill. We also identified population size, extreme minimum winter temperature, and interannual variation in WNND cases as county-level characteristics associated with variation in forecast skill. Conclusions: Historical WNND cases were strong predictors of future cases with minimal increase in skill achieved by models that included other factors. Although opportunities might exist to specifically improve predictions for areas with large populations and low or high winter temperatures, areas with high case-count variability are intrinsically more difficult to predict. Also, the prediction of outbreaks, which are outliers relative to typical case numbers, remains difficult. Further improvements to prediction could be obtained with improved calibration of forecast uncertainty and access to real-time data streams (e.g. current weather and preliminary human cases). Dengue virus remains a significant public health challenge in Brazil, and seasonal preparation efforts are hindered by variable intra- and interseasonal dynamics. Here, we present a framework for characterizing weekly dengue activity at the Brazilian mesoregion level from 2010–2016 as time series properties that are relevant to forecasting efforts, focusing on outbreak shape, seasonal timing, and pairwise correlations in magnitude and onset. In addition, we use a combination of 18 satellite remote sensing imagery, weather, clinical, mobility, and census data streams and regression methods to identify a parsimonious set of covariates that explain each time series property. The models explained 54% of the variation in outbreak shape, 38% of seasonal onset, 33% of pairwise correlation in outbreak timing, and 10% of pairwise correlation in outbreak magnitude. Regions that have experienced longer periods of drought sensitivity, as captured by the "normalized burn ratio," experienced less intense outbreaks, while regions with regular fluctuations in relative humidity had less regular seasonal outbreaks. Both the pairwise correlations in outbreak timing and outbreak trend between mesoresgions were best predicted by distance. Our analysis also revealed the presence of distinct geographic clusters where dengue properties tend to be spatially correlated. Forecasting models aimed at predicting the dynamics of dengue activity need to identify the most salient variables capable of contributing to accurate predictions. Our findings show that successful models may need to leverage distinct variables in different locations and be catered to a specific task, such as predicting outbreak magnitude or timing characteristics, to be useful. This advocates in favor of "adaptive models" rather than "one-size-fits-all" models. The results of this study can be applied to improving spatial hierarchical or target-focused forecasting models of dengue activity across Brazil. Author summary: Dengue virus spreads through mosquitoes in many tropical and subtropical parts of the world, including Brazil. Each year, dengue virus causes seasonal outbreaks that vary in magnitude and timing across the country. This variation makes tailoring preparation efforts for fine spatio-temporal scales challenging. In this study, we described four properties of historical dengue time series at the mesoregion level, the Brazilian subdivision below state, and examined how they varied across the country. We found that the duration and timing of seasonal outbreaks are largely driven by climate factors, while relational properties, i.e., the similarity in outbreak timing and magnitude between two mesoregions, are explained by a mix of mobility patterns and climate similarities. Surprisingly, we found that remote sensing derived products and movement inferred through Twitter were adequate proxies for climate and mobility patterns respectively. Knowledge of how dengue outbreaks differ across the country and the factors that may influence specific outbreak properties may be important for improving efforts to build forecasting and prediction models. With an estimated $10.4 billion in medical costs and 31.4 million outpatient visits each year, influenza poses a serious burden of disease in the United States. To provide insights and advance warning into the spread of influenza, the U.S. Centers for Disease Control and Prevention (CDC) runs a challenge for forecasting weighted influenza-like illness (wILI) at the national and regional level. Many models produce independent forecasts for each geographical unit, ignoring the constraint that the national wILI is a weighted sum of regional wILI, where the weights correspond to the population size of the region. We propose a novel algorithm that transforms a set of independent forecast distributions to obey this constraint, which we refer to as probabilistically coherent. Enforcing probabilistic coherence led to an increase in forecast skill for 79% of the models we tested over multiple flu seasons, highlighting the importance of respecting the forecasting system's geographical hierarchy. Accurate influenza forecasting may help public health officials allocate resources and plan responses to emerging outbreaks. Background: Dengue fever is a mosquito-borne infection transmitted by Aedes aegypti and mainly found in tropical and subtropical regions worldwide. Since its re-introduction in 1986, Brazil has become a hotspot for dengue and has experienced yearly epidemics. As a notifiable infectious disease, Brazil uses a passive epidemiological surveillance system to collect and report cases; however, dengue burden is underestimated. Thus, Internet data streams may complement surveillance activities by providing real-time information in the face of reporting lags.Methods: We analyzed 19 terms related to dengue using Google Health Trends (GHT), a free-Internet data-source, and compared it with weekly dengue incidence between 2011 to 2016. We correlated GHT data with dengue incidence at the national and state-level for Brazil while using the adjusted R squared statistic as primary outcome measure (0/1). We used survey data on Internet access and variables from the official census of 2010 to identify where GHT could be useful in tracking dengue dynamics. Finally, we used a standardized volatility index on dengue incidence and developed models with different variables with the same objective.Results: From the 19 terms explored with GHT, only seven were able to consistently track dengue. From the 27 states, only 12 reported an adjusted R squared higher than 0.8; these states were distributed mainly in the Northeast, Southeast, and South of Brazil. The usefulness of GHT was explained by the logarithm of the number of Internet users in the last 3 months, the total population per state, and the standardized volatility index.Conclusions: The potential contribution of GHT in complementing traditional established surveillance strategies should be analyzed in the context of geographical resolutions smaller than countries. For Brazil, GHT implementation should be analyzed in a case-by-case basis. State variables including total population, Internet usage in the last 3 months, and the standardized volatility index could serve as indicators determining when GHT could complement dengue state level surveillance in other countries. The phenomenon of flow-channeling, or the existence of preferential pathways for flow in fracture networks, is well known. Identification of the channels ("backbone") allows for system reduction and computational efficiency in simulation of flow and transport through fracture networks. However, the purpose of machine learning techniques for backbone identification in fractured media is two-pronged system reduction for computational efficiency in simulation of flow and transport as well as physical insight into the phenomenon of flow channeling. The most critical aspect of this problem is the need to have a truly "physics-informed" technique that respects the constraint of connectivity. We present a method that views a network as a union of connected paths with each path comprising a sequence of fractures. Thus, the fundamental unit of selection becomes a sequence of fractures, classified based on attributes that characterize the sequence. In summary, this method represents a parametrization of the sample space that ensures every selected sample sub-network (which is the union of all selected sequences of fractures) always respects the constraint of connectivity, demonstrating that it is a truly physics-informed method. The algorithm has a user-defined parameter which allows control of the backbone size when using the random forest or logistic regression classifier. Even when the backbones are less than 30% in size (leading to computational savings), the backbones still capture the behavior of the breakthrough curve of the full network. Seasonal influenza results in substantial annual morbidity and mortality in the United States and worldwide. Accurate forecasts of key features of influenza epidemics, such as the timing and severity of the peak incidence in a given season, can inform public health response to outbreaks. As part of ongoing efforts to incorporate data and advanced analytical methods into public health decision-making, the United States Centers for Disease Control and Prevention (CDC) has organized seasonal influenza forecasting challenges since the 2013/2014 season. In the 2017/2018 season, 22 teams participated. A subset of four teams created a research consortium called the FluSight Network in early 2017. During the 2017/2018 season they worked together to produce a collaborative multi-model ensemble that combined 21 separate component models into a single model using a machine learning technique called stacking. This approach creates a weighted average of predictive densities where the weight for each component is determined by maximizing overall ensemble accuracy over past seasons. In the 2017/2018 influenza season, one of the largest seasonal outbreaks in the last 15 years, this multi-model ensemble performed better on average than all individual component models and placed second overall in the CDC challenge. It also outperformed the baseline multi-model ensemble created by the CDC that took a simple average of all models submitted to the forecasting challenge. This project shows that collaborative efforts between research teams to develop ensemble forecasting approaches can bring measurable improvements in forecast accuracy and important reductions in the variability of performance from year to year. Efforts such as this, that emphasize real-time testing and evaluation of forecasting models and facilitate the close collaboration between public health officials and modeling researchers, are essential to improving our understanding of how best to use forecasts to improve public health response to seasonal and emerging epidemic threats. Forecasting the track of an influenza season can help public health officials, business leaders, and the general public decide how to respond to an ongoing or emerging outbreak. Our team assembled over 20 unique forecasting models for seasonal influenza and combined them together into a single "ensemble" model. We made predictions of the 2017/2018 influenza season, each week sending real-time forecasts to the US Centers for Disease Control and Prevention (CDC). In the 2017/2018 influenza season, one of the largest seasonal outbreaks in the last 15 years, our ensemble model performed better on average than all individual forecast models in the ensemble. Seasonal influenza is a sometimes surprisingly impactful disease, causing thousands of deaths per year along with much additional morbidity. Timely knowledge of the outbreak state is valuable for managing an effective response. The current state of the art is to gather this knowledge using in-person patient contact. While accurate, this is time-consuming and expensive. This has motivated inquiry into new approaches using internet activity traces, based on the theory that lay observations of health status lead to informative features in internet data. These approaches risk being deceived by activity traces having a coincidental, rather than informative, relationship to disease incidence; to our knowledge, this risk has not yet been quantitatively explored. We evaluated both simulated and real activity traces of varying deceptiveness for influenza incidence estimation using linear regression. We found that deceptiveness knowledge does reduce error in such estimates, that it may help automatically-selected features perform as well or better than features that require human curation, and that a semantic distance measure derived from the Wikipedia article category tree serves as a useful proxy for deceptiveness. This suggests that disease incidence estimation models should incorporate not only data about how internet features map to incidence but also additional data to estimate feature deceptiveness. By doing so, we may gain one more step along the path to accurate, reliable disease incidence estimation using internet data. Influenza infects an estimated 9-35 million individuals each year in the United States and is a contributing cause for between 12,000 and 56,000 deaths annually. Seasonal outbreaks of influenza are common in temperate regions of the world, with highest incidence typically occurring in colder and drier months of the year. Realtime forecasts of influenza transmission can inform public health response to outbreaks.We present the results of a multiinstitution collaborative effort to standardize the collection and evaluation of forecasting models for influenza in the United States for the 2010/2011 through 2016/2017 influenza seasons. For these seven seasons, we assembled weekly real-time forecasts of seven targets of public health interest from 22 different models. We compared forecast accuracy of each model relative to a historical baseline seasonal average. Across all regions of the United States, over half of the models showed consistently better performance than the historical baseline when forecasting incidence of influenza-like illness 1 wk, 2 wk, and 3 wk ahead of available data and when forecasting the timing and magnitude of the seasonal peak. In some regions, delays in data reporting were strongly and negatively associated with forecast accuracy. More timely reporting and an improved overall accessibility to novel and traditional data sources are needed to improve forecasting accuracy and its integration with real-time public health decision making. Mathematical models, such as those that forecast the spread of epidemics or predict the weather, must overcome the challenges of integrating incomplete and inaccurate data in computer simulations, estimating the probability of multiple possible scenarios, incorporating changes in human behavior and/or the pathogen, and environmental factors. In the past 3 decades, the weather forecasting community has made significant advances in data collection, assimilating heterogeneous data steams into models and communicating the uncertainty of their predictions to the general public. Epidemic modelers are struggling with these same issues in forecasting the spread of emerging diseases, such as Zika virus infection and Ebola virus disease. While weather models rely on physical systems, data from satellites, and weather stations, epidemic models rely on human interactions, multiple data sources such as clinical surveillance and Internet data, and environmental or biological factors that can change the pathogen dynamics. We describe some of similarities and differences between these 2 fields and how the epidemic modeling community is rising to the challenges posed by forecasting to help anticipate and guide the mitigation of epidemics. We conclude that some of the fundamental differences between these 2 fields, such as human behavior, make disease forecasting more challenging than weather forecasting. [ABSTRACT FROM AUTHOR]
