Overview of the project Approximately £400 million is invested annually in agri environment schemes in England, designed to compensate farmers for loss of production (income foregone) and additional costs, to meet environmental objectives. A further £1.8 billion in subsidies is paid to comply with environmental conditions of cross compliance and greening. In December 2019, it was estimated there were ca. 50,000 agri-environment agreements covering 1.8 million hectares. Current and previous monitoring of agri-environment schemes is diverse and varied, and conducted at scales of specific management options, whole AES agreements and 1 km squares covering multiple agreements. The Monitoring and Evaluation Programme of these schemes aims to deliver evidence to achieve the following: • Evaluate the delivery of agri-environment schemes and their effectiveness in achieving their intended policy objectives; • Inform current and future agri-environment policy, scheme delivery and development; • Fulfil domestic and European reporting requirements. The existing Monitoring and Evaluation Programme (2015-2020) for Agri-environment schemes (AES) in England includes four elements: integrated monitoring, landscape scale, thematic, and evaluation and synthesis. To date, monitoring has been primarily based on tried-and-tested approaches, which provide widely recognised metrics of quality, condition and species-resolution biodiversity data, and that have counterfactuals often derived from national monitoring schemes to enable evaluation of AES. Developing technologies will need to integrate with existing tried-and-tested approaches but offer huge potential for more extensive and efficient evaluation of AES. In this project we focus on technologies with greatest potential to deliver enhanced and more cost-effective monitoring of environmental ‘outcomes’ of direct land management and interventions, in support of the Environmental Land Management Scheme (ELMS). Local biodiversity trends over time are likely to be decoupled from global trends, as local processes may compensate or counteract global change. We analyze 161 long-term biological time series (15–91 years) collected across Europe, using a comprehensive dataset comprising ~6,200 marine, freshwater and terrestrial taxa. We test whether (i) local long-term biodiversity trends are consistent among biogeoregions, realms and taxonomic groups, and (ii) changes in biodiversity correlate with regional climate and local conditions. Our results reveal that local trends of abundance, richness and diversity differ among biogeoregions, realms and taxonomic groups, demonstrating that biodiversity changes at local scale are often complex and cannot be easily generalized. However, we find increases in richness and abundance with increasing temperature and naturalness as well as a clear spatial pattern in changes in community composition (i.e. temporal taxonomic turnover) in most biogeoregions of Northern and Eastern Europe.

During the Environmental Change Network (ECN) site mangers meeting feedback on the role of UK-SCAPE funding was sought. Representatives from collaborating institutions did not restrict their comments to only the period of UK-SCAPE, as this program is a continuation of previous national capability funding. The stakeholders present appreciated the role of UKCEH through the processes of co-design, co-delivery and co-development in shaping the ECN. They further commented on the co-dependency conferred by the network for their institutions and sites. While several stakeholders noted that they could not benefit directly from UK-SCAPE funding they recognised that funding was required for coordination of the network in addition to collecting monitoring data. They highlighted the risk of failure of the network and the lost opportunities in terms of collaborative working and data delivery to the research community if funding is not maintained in the network.

Brassica rapa can be infected with Turnip mosaic virus (TuMV) as a result of manual inoculation or aphid transmission, but infected plants have not been found in the field. In this study, B. rapa plants grown from seed collected from two field sites in southern England were mechanically inoculated with one of two distinct isolates (pathotypes) of TuMV under glasshouse conditions. These had either been isolated from Brassica oleracea growing wild in Wales, (GBR 83, pathotype 3) or Dorset (GBR 98, pathotype 1). Use of ELISA as an index of infection in manually inoculated B. rapa showed that although seed provenance had a small effect on the proportion of plants infected, the biggest factor was the virus isolate. Both virus isolates infected both lines of B. rapa, but invaded at different rates, although both resulted in easily discernible symptoms. The severity of symptoms was not related to amounts of virus in the infected plants. A significantly greater proportion of plants were infected with GBR 83 at 45 days post-inoculation (d.p.i.) than GBR 98. but GBR 98 caused significantly more severe and obvious symptoms as well as greater mortality at 119 d.p.i., in plants from both sites than GBR 83.

RNA silencing is a plant defense mechanism in which virus infected plants produce short interfering RNAs (siRNAs) derived from viral RNA, that attack the virus at the post-transcriptional level. In a previous study on Cymbidium ringspot tombusvirus (CymRSV) infection in Nicotiana benthamiana, siRNAs (determined by cloning and sequencing) predominantly originated from the sense (+) strand of the viral RNA, suggesting that the majority of siRNAs are produced through the direct cleavage of the virus single strand (ss) RNA by the plant Dicer-like enzyme. To test whether this asymmetry in strand polarity is a generic rule for all plant viruses, siRNAs from Brassica juncea, either singly infected by Turnip mosaic potyvirus (TuMV, the family Potyviridae), or doubly infected with TuMV and Turnip crinkle carmovirus (TCV, the family Tombusviridae) were investigated. A simplified siRNA cloning method was developed, using a single ligation reaction to attach both 5′ and 3′ adapters to the target short RNAs followed by one-step RT-PCR amplification. In the TCV infection, as for the CymRSV infection, siRNAs were produced predominantly (97.6%) from the +ss RNA. However, for TuMV infections, siRNAs were derived from both strands (+/−, 58.1–41.9%), indicating the presence of alternative siRNA production mechanisms.

Researchers working on environmentally relevant organisms, populations, and communities are increasingly turning to the application of OMICS technologies to answer fundamental questions about the natural world, how it changes over time, and how it is influenced by anthropogenic factors. In doing so, the need to capture meta-data that accurately describes the biological “source” material used in such experiments is growing in importance. Here, we provide an overview of the formation of the “Env” community of environmental OMICS researchers and its efforts at considering the meta-data capture needs of those working in environmental OMICS. Specifically, we discuss the development to date of the Env specification, an informal specification including descriptors related to geographic location, environment, organism relationship, and phenotype. We then describe its application to the description of environmental transcriptomic experiments and how we have used it to extend the Minimum Information About a Microarray Experiment (MIAME) data standard to create a domain-specific extension that we have termed MIAME/Env. Finally, we make an open call to the community for participation in the Env Community and its future activities.

Several studies in Europe and North America have shown that cultivated Brassica napus will readily hybridise with wild Brassica rapa but at widely different frequencies. To understand the implications of this phenomenon with regard to transgene flow, we examined the rate at which cultivated B. napus cv. Westar containing a capsid (coat protein, CP)-coding sequence from Turnip mosaic virus (Potyvirus) hybridised under glasshouse conditions with wild B. rapa from Culham, in Oxfordshire, UK. We found that the hybridisation rate, as judged using simple sequence repeat (SSR)-PCR and primer oligonucleotides specific for either the C or the A genomes in progeny from individual crosses varied from 5% to 100%. In hybrids (F1 progeny), transgene transfer was always observed (inferred by SSR-PCR) when hybrids were detected. The report presents the results of a theoretical and experimental study of the flexural-wave-transmission properties of plate joints and rod joints. A discussion of the theory of possible wave-transmitting mechanisms illustrates the complexity of the problem. Finite clamping length is included in a theoretical analysis of the transmission properties of rod joints. Solutions are presented for the transmitted, reflected, and nearfield amplitude terms in dimensionless parameters that refer to the physical characteristics of the joint. It is shown that, at low frequencies, joint rotation is the dominant mechanism of transmission; whereas, at the higher frequencies, centroid displacement dominates. Qualitative experimental agreement for this theory is included. (Author)
