During recent decades, the health of ocean ecosystems and fish populations has been threatened by overexploitation, pollution and anthropogenic‐driven climate change. Due to a lack of long‐term ecological data, we have a poor grasp of the true impact on the diet and habitat use of fishes. This information is vital if we are to recover depleted fish populations and predict their future dynamics. Here, we trace the long‐term diet and habitat use of Atlantic bluefin tuna (BFT), Thunnus thynnus, a species that has had one of the longest and most intense exploitation histories, owing to its tremendous cultural and economic importance. Using carbon, nitrogen and sulphur stable isotope analyses of modern and ancient BFT including 98 archaeological and archival bones from 11 Mediterranean locations ca. 1st century to 1941 CE, we infer a shift to increased pelagic foraging around the 16th century in Mediterranean BFT. This likely reflects the early anthropogenic exploitation of inshore coastal ecosystems, as attested by historical literature sources. Further, we reveal that BFT which migrated to the Black Sea–and that disappeared during a period of intense exploitation and ecosystem changes in the 1980s–represented a unique component, isotopically distinct from BFT of NE Atlantic and Mediterranean locations. These data suggest that anthropogenic activities had the ability to alter the diet and habitat use of fishes in conditions prior to those of recent decades. Consequently, long‐term data provide novel perspectives on when marine ecosystem modification began and the responses of marine populations, with which to guide conservation policy. Stock structure is of paramount importance for sustainable management of exploited resources. In that context, genetic markers have been used for more than two decades to resolve spatial structure of marine exploited resources and to fully fathom stock dynamics and interactions. While genetic markers such as allozymes and RFLP dominated the debate in the early era of genetics, technology advances have provided scientists with new tools every decade to better assess stock discrimination and interactions (i.e. gene flow). Here, we provide a review of genetic studies performed to understand stock structure of Atlantic cod in Icelandic waters, from the early allozyme approaches to the genomic work currently carried out. We further highlight the importance of the generation of a chromosome‐anchored genome assembly together with whole‐genome population data, which drastically changed our perception of the possible management units to consider. After nearly 60 years of genetic investigation of Atlantic cod structure in Icelandic waters, genetic (and later genomic) data combined with behavioural monitoring using Data Storage Tags shifted the attention from geographical population structures to behavioural ecotypes. This review also demonstrates the need for future research to further disentangle the impact of these ecotypes (and gene flow among them) on the population structure of Atlantic cod in Icelandic waters. It also highlights the importance of whole‐genome data to unravel unexpected within‐species diversity related to chromosomal inversions and associated supergenes, which are important to consider for future development of sustainable management programmes of the species within the North Atlantic. Biodiversity in the oceans has dramatically declined since the beginning of the industrial era, with accelerated loss of marine biodiversity impairing the ocean's capacity to maintain vital ecosystem services. A few organisms epitomize the damaging and long‐lasting effects of anthropogenic exploitation: Some whale species, for instance, were brought to the brink of extinction, with their population sizes reduced to such low levels that may have caused a significant disruption to their reproductive dynamics and facilitated hybridization events. The incidence of hybridization is nevertheless believed to be rare, and very little information exists on its directionality. Here, using genetic markers, we show that all but one whale hybrid sample collected in Icelandic waters originated from the successful mating of male fin whale and female blue whale, thus suggesting unidirectional hybridization. We also demonstrate for the first time the existence of a second‐generation adult (male) hybrid resulting from a backcross between a female hybrid and a pure male fin whale. The incidence of hybridization events between fin and blue whales is likely underestimated and the observed unidirectional hybridization (for F1 and F2 hybrids) is likely to induce a reproductive loss in blue whale, which may represent an additional challenge to its recovery in the Atlantic Ocean compared to other rorquals. The stomach of a spotted wolffish (Anarhichas minor) caught in Icelandic waters was found to contain ~727 greater eelpout larvae (Lycodes esmarkii). All the larvae were of similar size and at a similar state of digestion, indicating they were all consumed together. The likely explanation for this observation is that greater eelpout lay their eggs in a nest, with the larvae remaining in the nest for a short period after hatching. The larvae were then predated upon by the spotted wolffish while still in the nest. This study sheds new light on greater eelpout in Icelandic waters, with recently hatched larvae being present in March, breeding at a depth of ~200–250 m, and likely exhibiting nesting behavior, which has not previously been documented. The rare occurrence of redfish (genus Sebastes) in the White Sea encouraged Rolskii et al. (Polar Biol 43:385–389, 2020) to investigate the species identity of two animals captured near the Sredniy Island at 40 m depth. They reported that their morphological description proved unreliable and that genetic evidence "clearly demonstrated" these redfish belong to S. norvegicus. This was inferred using the S7 and the mitochondrial control region genes. However, while their S7 matched one S. norvegicus reference sequence, the S. norvegicus mitochondrial reference sequences used to infer species identity were previously shown to cluster with S. mentella. Therefore, both of their redfish samples belong to a S. norvegicus × S. mentella (deep-pelagic) hybrid which presents an interesting perspective into the complex species dynamics in this group. Vertical divergence in marine organisms is being increasingly documented, yet much remains to be carried out to understand the role of depth in the context of phylogeographic reconstruction and the identification of management units. An ideal study system to address this issue is the beaked redfish, Sebastes mentella - one of four species of 'redfish' occurring in the North Atlantic - which is known for a widely distributed 'shallow-pelagic' oceanic type inhabiting waters between 250 and 550 m, and a more localized 'deep-pelagic' population dwelling between 550 and 800 m, in the oceanic habitat of the Irminger Sea. Here, we investigate the extent of population structure in relation to both depth and geographic spread of oceanic beaked redfish throughout most of its distribution range. By sequencing the mitochondrial control region of 261 redfish collected over a decadal interval, and combining 160 rhodopsin coding nuclear sequences and previously genotyped microsatellite data, we map the existence of two strongly divergent evolutionary lineages with significantly different distribution patterns and historical demography, and whose genetic variance is mostly explained by depth. Combined genetic data, analysed via independent approaches, are consistent with a Late Pleistocene lineage split, where segregation by depth probably resulted from the interplay of climatic and oceanographic processes with life history and behavioural traits. The ongoing process of diversification in North Atlantic S. mentella may serve as an 'hourglass' to understand speciation and adaptive radiation in Sebastes and in other marine taxa distributed across a depth gradient. The spectral sensitivity of visual pigments in vertebrate eyes is optimized for specific light conditions. One of such pigments, rhodopsin ( RH1), mediates dim-light vision. Amino acid replacements at tuning sites may alter spectral sensitivity, providing a mechanism to adapt to ambient light conditions and depth of habitat in fish. Here we present a first investigation of RH1 gene polymorphism among two ecotypes of Atlantic cod in Icelandic waters, which experience divergent light environments throughout the year due to alternative foraging behaviour. We identified one synonymous single nucleotide polymorphism (SNP) in the RH1 protein coding region and one in the 3′ untranslated region (3′-UTR) that are strongly divergent between these two ecotypes. Moreover, these polymorphisms coincided with the well-known panthophysin ( Pan I) polymorphism that differentiates coastal and frontal (migratory) populations of Atlantic cod. While the RH1 SNPs do not provide direct inference for a specific molecular mechanism, their association with this dim-sensitive pigment indicates the involvement of the visual system in local adaptation of Atlantic cod. Lumpfish, or lumpsucker, Cyclopterus lumpus (Linnaeus, 1758) is widely distributed in the North Atlantic Ocean. It has a considerable economic value and substantial fisheries occur in several North Atlantic regions owing to the use of its fully ripe internal egg masses in the ovaries as an alternative to sturgeon caviar. Despite being intensively fished in several locations, biological knowledge is limited and no genetic structure information is available. In this study, the stock structure of C. lumpus was investigated across the North Atlantic using ten microsatellite loci. Out of ten loci, two exhibited higher level of differentiation but their inclusion/exclusion from the analyses did not drastically change the observed genetic pattern. A total of three distinct genetic groups were detected: Maine–Canada–Greenland, Iceland–Norway and Baltic Sea. These results, discussed in terms of origin of differentiation, gene flow, and selection, showed that gene flow was rather limited among the detected groups, and also between Greenland and Maine–Canada. The appeal of genetic inference methods to assess population genetic structure and guide management efforts is grounded in the correlation between the genetic similarity and gene flow among populations. Effects of such gene flow are typically genomewide; however, some loci may appear as outliers, displaying above or below average genetic divergence relative to the genomewide level. Above average population, genetic divergence may be due to divergent selection as a result of local adaptation. Consequently, substantial efforts have been directed toward such outlying loci in order to identify traits subject to local adaptation. Here, we report the results of an investigation into the molecular basis of the substantial degree of genetic divergence previously reported at allozyme loci among North Atlantic fin whale ( Balaenoptera physalus) populations. We sequenced the exons encoding for the two most divergent allozyme loci ( MDH-1 and MPI) and failed to detect any nonsynonymous substitutions. Following extensive error checking and analysis of additional bioinformatic and morphological data, we hypothesize that the observed allozyme polymorphisms may reflect phenotypic plasticity at the cellular level, perhaps as a response to nutritional stress. While such plasticity is intriguing in itself, and of fundamental evolutionary interest, our key finding is that the observed allozyme variation does not appear to be a result of genetic drift, migration, or selection on the MDH-1 and MPI exons themselves, stressing the importance of interpreting allozyme data with caution. Due to an improved understanding of past climatological conditions, it has now become possible to study the potential concordance between former climatological models and present-day genetic structure. Genetic variability was assessed in 26 samples from different rivers of Atlantic salmon in Iceland (total of 2,352 individuals), using 15 microsatellite loci. F-statistics revealed significant differences between the majority of the populations that were sampled. Bayesian cluster analyses using both prior information and no prior information on sampling location revealed the presence of two distinguishable genetic pools - namely, the Northern (Group 1) and Southern (Group 2) regions of Iceland. Furthermore, the random permutation of different allele sizes among allelic states revealed a significant mutational component to the genetic differentiation at four microsatellite loci (SsaD144, Ssa171, SSsp2201 and SsaF3), and supported the proposition of a historical origin behind the observed variation. The estimated time of divergence, using two different ABC methods, suggested that the observed genetic pattern originated from between the Last Glacial Maximum to the Younger Dryas, which serves as additional evidence of the relative immaturity of Icelandic fish populations, on account of the re-colonisation of this young environment following the Last Glacial Maximum. The collapse of marine fisheries worldwide has forced recognition of the fact that sustainable fisheries management cannot be achieved without a reasonable understanding of stock structure. Fisheries focusing on species that exhibit seasonal migrations between spawning and feeding grounds should consider the composition of feeding aggregations of presumed mixed origin. Using nine microsatellites and the Pan I locus, we assess the contribution of two previously described major spawning components of Icelandic cod Gadus morhua (southwest and northeast) to two large feeding and two large juvenile aggregations of presumed mixed origin and situated in the northwest and northeast of Iceland. The Bayesian approaches (STRUCTURE and BAYES) revealed that, with the exception of the juvenile samples collected in 2002 and 2003 in the northeast, most of the individuals originated from the southwest. These results confirmed that the Icelandic cod exhibit a complex biological pattern involving spawning site fidelity and migration to and from feeding aggregations. Abstract: The identification of North Atlantic redfish has been controversial and remains a difficult task due to overlapping of meristic and morphological characters. Here we used nine microsatellite loci to assess the level of genetic differentiation among these species and assess the resolution power of these microsatellite loci for individual assignment-based analyses. Conventional analyses as well as individual Bayesian assignment methods clearly separated the four species of North Atlantic redfish as well as the giant form of Sebastes marinus and the so-called “oceanic” and “deep-sea” types of Sebastes mentella. Locus-by-locus analyses revealed that only five microsatellite loci out of nine used could discriminate the concerned species. The advantage of the Bayesian methods relies in the individual information retrieved. It therefore gave additional information on the interrelationship among species. Indeed, we provide evidence of potential hybridization among species as well as individual misclassification based on morphological identification. We provide a powerful tool to discriminate North Atlantic redfish species, which might be useful for legal issues such as poaching, unintentional harvesting and control label. Most studies of the genetic structure of Atlantic cod have focused on small geographical scales. In the present study, the genetic structure of cod sampled on spawning grounds in the North Atlantic was examined using eight microsatellite loci and the Pan I locus. A total of 954 cod was collected from nine different regions: the Baltic Sea, the North Sea, the Celtic Sea, the Irish Sea and Icelandic waters during spring 2002 and spring 2003, from Norwegian waters and the Faroe Islands (North and West spawning grounds) in spring 2003, and from Canadian waters in 1998. Temporal stability among spawning grounds was observed in Icelandic waters and the Celtic Sea, and no significant difference was observed between the samples from the Baltic Sea and between the samples from Faroese waters. F-statistics showed significant differences between most populations and a pattern of isolation-by-distance was described with microsatellite loci. The Pan I locus revealed the presence of two genetically distinguishable basins, the North-west Atlantic composed of the Icelandic and Canadian samples and the North-east Atlantic composed of all other samples. Permutation of allele sizes at each microsatellite locus among allelic states supported a mutational component to the genetic differentiation, indicating a historical origin of the observed variation. Throughout their geographic distribution, marine fish species often form subpopulations with limited connectivity, among which individuals display a variety of migratory behaviours. Fish behaviour experiments using Data Storage Tags (DSTs) have been useful to define the natural movement of individuals. In Icelandic waters, such experiments have indicated the presence of two distinct behaviour types of the Atlantic cod Gadus morhua, related to vertical migrations and habitat choice in feeding migrations. Some individuals have been shown to stay most of the time in shallow waters characterised by the seasonal trend in temperature for the shelf waters, while other migrate to deeper and colder waters where most of them forage in temperature fronts characterized by highly variable temperatures. The analysis of the pantophysin locus ( Pan I) of the same individuals revealed that individuals carrying the Pan IAA genotype are likely to display a shallow water feeding migrations while individuals carrying the Pan IBB genotype preferred deeper waters and forage near thermal fronts. The heterozygote exhibited both type of behaviours. This study therefore suggests that further research need to be done on the pantophysin locus and its potential effects on cod phenotypes to assess the potential relationship between this locus and the behavioural types described. Today, the Icelandic and Faroese Plateau cod (Gadus morhua) are managed as separate units, belonging to ICES Subareas Va and Vb1, respectively. There is little information on the genetic connectivity of the two units, however, except in terms of tagging experiments which revealed limited adult migration between the two areas, and few genetic studies describing genetic differentiation among Faroese and East Icelandic cod. Here, previously published data on the genetic structure of Icelandic cod were combined with new data from the Faroe Plateau to assess the level and the source of genetic variability of Atlantic cod around the Iceland–Faroe Ridge and the potential sources of genetic variation. In all, 771 cod were genotyped at nine microsatellite loci and at the Pantophysin locus (Pan I). The genetic markers employed were congruent and showed that South Icelandic and East Icelandic–Faroese Plateau populations have limited genetic connectivity. Diversifying selection associated with restricted gene flow is likely to explain the observed pattern with the Pan I locus. Further analyses detected historical imprints in the microsatellite data, suggesting that the divergence could be due to isolation of different cod populations during the last glacial maximum. Allelic variation at nine microsatellite loci and the Pan I locus provides evidence that Atlantic cod (Gadus morhua) around Iceland is genetically structured (FST = 0. 003 and FST = 0. 261, respectively). A total of 2534 cod were sampled at 22 spawning locations. For both types of markers, most of the significant pairwise FST resulted from northeastern–southwestern comparisons. A multidimensional scaling analysis based on FST, a spatial hierarchical analysis of molecular variance (SAMOVA) and a hierarchical analysis of molecular variance (AMOVA), conducted on both types of markers confirmed a genetic differentiation between cod from the northeastern and southwestern regions. Genetic discontinuities were revealed across two main current fronts in the southeast and northwest, where the cold and warm water masses meet. The AMOVA also detected genetic differences with depth. Expected and observed heterozygosity of microsatellite loci significantly decreased with depth, whereas the B allele frequency at the Pan I locus increased. A tagging experiment of spawning fish conducted during the same years as the genetic work revealed that tagged individuals released in the southwestern region seldom migrated to the northeastern region and vice versa, suggesting that the southwestern and northeastern populations of Atlantic cod around Iceland represent two distinct spawning components. Abstract: Microsatellite DNA loci and the Pantophysin locus (Pan I) were used to investigate levels of genetic diversity within farmed strains of Atlantic cod Gadus morhua and to compare them with the wild source population. A total of 282 farmed samples originating from a spawning ground off the south-west coast of Iceland were sampled in the years 2002 and 2003, and 258 wild cod were collected at the same spawning ground in the same years. The farmed strains exhibited a lower mean number of alleles and allelic diversity than the wild samples at the microsatellite loci. Significant differences were observed between wild and farmed samples both in allele and genotype frequencies at the Pan I locus. We argue that the genetic divergence of wild and farmed samples of Atlantic cod may be due to a small number of effective founding breeders contributing to the genetic variation of the farmed strains, inducing a reduction in allelic diversity. The article presents a study which investigates on the mother-foetus and alleged father matching in Atlantic fin whale (Balaenoptera physalus) from Iceland. The study used 267 individual samples from the DNA registry of the said specie from 2009 to 2010, in which the study also applied the WHICHPARENTS software to assess the potential crosses among the mother-foetus and alleged father matching of Atlantic fin whale. The study shows that the existence of one possible cross between a mother-foetus pair and an alleged father is 100% match. It mentions that the study is the first one to detect a mother-fetus pair matching with an alleged father at the same feeding area.

Eighteen new microsatellite loci consisting of 10 di-, 5 tri-, 2 tetra- and 1 heptanucleotide repeats are introduced for the Atlantic cod ( Gadus morhua L.). All loci were co-amplified in two polymerase chain reactions (plus two previously published microsatellites) and all products were typed clearly. The number of alleles per locus ranged from six (PGmo130) to 45 (PGmo76) and the observed heterozygosity ranged from 0.356 (PGmo130) to 0.957 (PGmo95). Black ruff (Centrolophus niger) is a rare and poorly studied species found in both the Atlantic and Pacific Oceans and also in the Mediterranean Sea. It is sporadically caught south of Iceland during the annual International Ecosystem Summer Survey of the Nordic Seas. In total, 43 specimens were caught from 2009 to 2021, of which 41 specimens were caught during 2017–2021. All specimens, except one, were caught using a pelagic trawl (cod‐end mesh‐size: 50 mm) close to the surface (trawl depth: 0–35 m) with in situ temperature ranging from 9 to 13°C. The area south of Iceland is characterized by having warmer temperatures than other areas around the island, which might be indicative of a northern limit for the distribution of black ruff. The fish were primarily in the range of 29–46 cm with a few larger individuals up to 71 cm. Fourteen fish, caught in 2017 and 2021, were dissected to gather biological information on this species. These fish were all juveniles with no obvious sign of gonad development. Correlations between total length, fork length, and standard length are presented. Otoliths were thin and delicate with a length of ~13–16 mm, and otolith size (length, width, and area) was correlated with fish size. Much of the stomach content was at an advanced stage of digestion, but some contents could be identified and consisted of invertebrates, primarily of the orders Amphipoda and Calanoida with some unidentified fish also present. In July 2022, two Risso's dolphins were reported stranded in Hrútafjörður (N65° 09,503; W21° 05,529), a fjord in northern Iceland. These events represent the first confirmed observations and strandings of Risso's dolphins in Icelandic waters. Given the uniqueness of these events, a decision was made to conduct full necropsies on these individuals. This study reports findings from viral and parasitological investigations, morphological and fitness measurements, as well as stomach and intestine content analysis for each of the Risso's dolphin specimens. The results of the necropsies do not suggest any other cause of death than lack of food and exhaustion. A large plastic fragment in one individual's stomach supports these suggestions. The presence of those specimens in the middle of the subarctic ocean illustrates ongoing changes in spatial distribution expanding northward, impacting not only Risso's dolphins but more generally marine life and biodiversity. Genomics provides effective tools to characterize biodiversity, but the full implementation of genomic techniques in practical conservation is still limited. We review some of the main approaches in biodiversity genomics available to conservationists and genomicists. High-quality, long-read sequencing and bioinformatic technologies facilitate genome sequencing and assembly for any species. We summarize how reference genomes, in conjunction with population genomic data, can contribute to biodiversity monitoring, conservation, and restoration efforts. Over the past decade, many initiatives to generate reference genomes spanning the tree of life have emerged worldwide. We call for increased integration of reference genomes and population genomics data into interdisciplinary conservation efforts to fully unlock the potential of genomics in safeguarding global biodiversity. The availability of public genomic resources can greatly assist biodiversity assessment, conservation, and restoration efforts by providing evidence for scientifically informed management decisions. Here we survey the main approaches and applications in biodiversity and conservation genomics, considering practical factors, such as cost, time, prerequisite skills, and current shortcomings of applications. Most approaches perform best in combination with reference genomes from the target species or closely related species. We review case studies to illustrate how reference genomes can facilitate biodiversity research and conservation across the tree of life. We conclude that the time is ripe to view reference genomes as fundamental resources and to integrate their use as a best practice in conservation genomics. [ABSTRACT FROM AUTHOR]

Lumpfish (Cyclopterus lumpus) is a transatlantic marine fish displaying large population sizes and a high potential for dispersal and gene-flow. These features are expected to result in weak population structure. Here, we investigated population genetic structure of lumpfish throughout its natural distribution in the North Atlantic using two approaches: I) 4,393 genome wide SNPs and 95 individuals from 10 locations, and II) 139 discriminatory SNPs and 1,669 individuals from 40 locations. Both approaches identified extensive population genetic structuring with a major split between the East and West Atlantic and a distinct Baltic Sea population, as well as further differentiation of lumpfish from the English Channel, Iceland, and Greenland. The discriminatory loci displayed ~2–5 times higher divergence than the genome wide approach, revealing further evidence of local population substructures. Lumpfish from Isfjorden in Svalbard were highly distinct but resembled most fish from Greenland. The Kattegat area in the Baltic transition zone, formed a previously undescribed distinct genetic group. Also, further subdivision was detected within North America, Iceland, West Greenland, Barents Sea, and Norway. Although lumpfish have considerable potential for dispersal and gene-flow, the observed high levels of population structuring throughout the Atlantic suggests that this species may have a natal homing behavior and local populations with adaptive differences. This fine-scale population structure calls for consideration when defining management units for exploitation of lumpfish stocks and in decisions related to sourcing and moving lumpfish for cleaner fish use in salmonid aquaculture. Recent studies have uncovered patterns of genomic divergence in marine teleosts where panmixia due to high gene flow has been the general paradigm. These signatures of divergent selection are often impacted by structural variants, acting as "supergenes" facilitating local adaptation. The highly dispersing European plaice (Pleuronectes platessa)—in which putative structural variants (i.e., inversions) have been identified—has successfully colonized the brackish water ecosystem of the Baltic Sea. Thus, the species represents an ideal opportunity to investigate how the interplay of gene flow, structural variants, natural selection, past demographic history, and gene flow impacts on population (sub)structuring in marine systems. Here, we report on the generation of an annotated draft plaice genome assembly in combination with population sequencing data—following the salinity gradient from the Baltic Sea into the North Sea together with samples from Icelandic waters—to illuminate genome‐wide patterns of divergence. Neutral markers pointed at large‐scale panmixia across the European continental shelf associated with high gene flow and a common postglacial colonization history of shelf populations. However, based on genome‐wide outlier loci, we uncovered signatures of population substructuring among the European continental shelf populations, i.e., suggesting signs of ongoing selection. Genome‐wide selection analyses (xp‐EHH) and the identification of genes within genomic regions of recent selective sweeps—overlapping with the outlier loci—suggest that these represent the signs of divergent selection. Our findings provide support for genomic divergence driven by local adaptation in the face of high gene flow and elucidate the relative importance of demographic history versus adaptive divergence in shaping the contemporary population genetic structure of a marine teleost. We report the development of new PCR assays and loading panels for the Atlantic salmon using 15 microsatellite loci. A total of 8, 3 and 4 loci were coamplified in three separate PCRs using labelled primers and loaded on the ABI DNA analyzer in two separate panels. Amplified alleles were clearly typed, and easily interpretable results were obtained. The method was successfully applied in different laboratories, even when different types of DNA polymerase were employed. Growth and condition (both somatic and hepatosomatic index) of Atlantic cod spawning at different locations around Iceland was studied in relation to the Pan I locus. South of Iceland cod carrying the Pan IAB and Pan IBB genotypes were more frequent while cod carrying the Pan IAA genotype was more frequent north of Iceland. Differences in growth were detected between cod spawning at different areas around Iceland. Cod spawning south of Iceland grew faster than cod spawning north of Iceland. Differences in growth rate were also observed among cod carrying different Pan I genotypes within a spawning area. The least frequent Pan I genotype expressed the highest growth in both south and north of Iceland. Cod carrying the Pan IAA grew fastest at spawning locations south of Iceland, while cod carrying the Pan IBB genotype grew fastest in north of Iceland. A consistent relationship between condition and the different Pan I genotypes was also observed in all the areas. Cod carrying the Pan IAA expressed the highest somatic condition and the lowest hepatosomatic index. Together, these results indicate that the relation of growth and condition with the Pan I locus is more complicated than earlier thought and is likely to be influenced by other factors, like size-selective fishing and food supply. This study examines the effects of habitat-dependent nest structure on male parental behaviour in a small marine fish, the sand goby (Pomatoschistus minutus). In the northern Baltic, the sand goby breeds in two different habitats: on soft sand bottoms and on rocky beaches. We compared in laboratory conditions the behaviour of nest-guarding males occupying either a typical sand or rock habitat nest. We found that males with a rock habitat nest fanned their eggs considerably less and with shorter bouts than males in the sand habitat treatment. Hence, our study shows that nest structure can be an important factor determining parental care behaviour. The impacts of climate change on marine ecosystems can be seen in the changing distribution, migration, and abundance of species in the oceans. For some species this changing environment may be beneficial and can support population expansions. In the northeast Atlantic (NEA), the Atlantic mackerel (Scomber scombrus) is undergoing an increase in stock size accompanied by changing summer migration patterns, which have resulted in an expansion further north and north west than previously recorded. This study uses microsatellite loci to confirm the differentiation among NEA and northwest Atlantic (NWA) mackerel spawning populations and to assess the level of structuring within these populations. In addition, to enable population-specific exploitation rates to be factored into fisheries management, we identified the origin of individuals composing the expanding feeding aggregations in the central north Atlantic (Greenland, Iceland, Faroes), with all aggregations tested originating from spawning populations in the NEA. This study showed that microsatellite loci were useful to assess the contribution of NEA and NWA populations to mixed feeding aggregations across the north Atlantic for large pelagic fish stocks but were not powerful enough to evaluate the specific contribution of known stocks within NEA and NWA. Homing and site fidelity of Atlantic wolffish Anarhichas lupus was studied at the main spawning ground and four different feeding grounds in Icelandic waters. A total of 883 fish were tagged with T-bar anchor tags, whereof 349 fish also received an internally implanted data storage tag (DST). The DSTs data revealed consistent year-to-year migrations between spawning grounds and feeding grounds. Arrival time at the main spawning ground was similar for males and females, but males departed two months later, suggesting that peak of hatching of larvae was in late February. Homing was estimated to be 93% for the main spawning ground and 87% for feeding grounds. Fish tagged at the main spawning ground did not exclusively migrate to one feeding ground during the feeding season, and fish tagged at each feeding ground migrated to more than one potential spawning ground. Fish tagged at the southeast feeding ground appear to be isolated from the other areas investigated. • Mitochondrial monophyly is commonly employed to define evolutionary significant units. • Monophyly may be caused by insufficient sampling or a recent common ancestor. • Mitogenomic studies are generally based on few samples and prone to sampling issues. • Expanded mitogenome sampling negates previous monophyly in fin whales. The advent of massive parallel sequencing technologies has resulted in an increase of studies based upon complete mitochondrial genome DNA sequences that revisit the taxonomic status within and among species. Spatially distinct monophyly in such mitogenomic genealogies, i.e., the sharing of a recent common ancestor among con-specific samples collected in the same region has been viewed as evidence for subspecies. Several recent studies in cetaceans have employed this criterion to suggest subsequent intraspecific taxonomic revisions. We reason that employing intra-specific, spatially distinct monophyly at non-recombining, clonally inherited genomes is an unsatisfactory criterion for defining subspecies based upon theoretical (genetic drift) and practical (sampling effort) arguments. This point was illustrated by a re-analysis of a global mitogenomic assessment of fin whales, Balaenoptera physalus spp., published by Archer et al. (2013), which proposed to further subdivide the Northern Hemisphere fin whale subspecies, B. p. physalus. The proposed revision was based upon the detection of spatially distinct monophyly among North Atlantic and North Pacific fin whales in a genealogy based upon complete mitochondrial genome DNA sequences. The extended analysis conducted in this study (1676 mitochondrial control region, 162 complete mitochondrial genome DNA sequences and 20 microsatellite loci genotyped in 380 samples) revealed that the apparent monophyly among North Atlantic fin whales reported by Archer et al. (2013) to be due to low sample sizes. In conclusion, defining sub-species from monophyly (i.e., the absence of para- or polyphyly) can lead to erroneous conclusions due to relatively "trivial" aspects, such as sampling. Basic population genetic processes (i.e., genetic drift and migration) also affect the time to the most recent common ancestor and hence the probability that individuals in a sample are monophyletic. Knowledge of the range and chronology of historic trade and long-distance transport of natural resources is essential for determining the impacts of past human activities on marine environments. However, the specific biological sources of imported fauna are often difficult to identify, in particular if species have a wide spatial distribution and lack clear osteological or isotopic differentiation between populations. Here, we report that ancient fish-bone remains, despite being porous, brittle, and light, provide an excellent source of endogenous DNA (15–46%) of sufficient quality for whole-genome reconstruction. By comparing ancient sequence data to that of modern specimens, we determine the biological origin of 15 Viking Age (800–1066 CE) and subsequent medieval (1066–1280 CE) Atlantic cod (Gadus morhua) specimens from excavation sites in Germany, Norway, and the United Kingdom. Archaeological context indicates that one of these sites was a fishing settlement for the procurement of local catches, whereas the other localities were centers of trade. Fish from the trade sites show a mixed ancestry and are statistically differentiated from local fish populations. Moreover, Viking Age samples from Haithabu, Germany, are traced back to the North East Arctic Atlantic cod population that has supported the Lofoten fisheries of Norway for centuries. Our results resolve a long-standing controversial hypothesis and indicate that the marine resources of the North Atlantic Ocean were used to sustain an international demand for protein as far back as the Viking Age. Biological data were retrieved from 3694 female Atlantic wolffish Anarhichas lupus collected in Icelandic waters at four locations during the breeding season using a long–term study spanning from 2002 to 2013. The main objective was to investigate reproduction investment and timing. In the main spawning ground, little temporal differences were observed. In contrast, the peak of the spawning season was different among spawning grounds, suggesting spatial differences in the timing of reproduction. The size of females A. lupus was related to the spawning time with the larger fish spawning earlier than smaller ones. In addition, no significant pattern was found between temperature and spawning time. The occurrence of natal homing in marine fish remains a fundamental question in fish ecology as its unequivocal demonstration requires tracking of individuals from fertilization to reproduction. Here, we provide evidence of long-distance natal homing (>1000 km) over more than 60 years in Atlantic cod ( Gadus morhua), through genetic analysis of archived samples from marked and recaptured individuals. Using a high differentiation single-nucleotide polymorphism assay, we demonstrate that the vast majority of cod tagged in West Greenland and recaptured on Icelandic spawning grounds belonged to the Iceland offshore population, strongly supporting a hypothesis of homing. The high degree of natal fidelity observed provides the evolutionary settings for development of locally adapted populations in marine fish and emphasize the need to consider portfolio effects in marine fisheries management strategies. The origin and life history of 186 Atlantic salmon caught at sea within Icelandic waters were investigated using microsatellites to assess the origin and scales and otoliths to assess freshwater and sea age. A total of 184 samples were aged using scales or otolithes or both. Most of the samples were from individuals in their first year at sea (72.8%). The freshwater age varied from 1 to 5 years with an average of 2.6 years. The most common freshwater age was 2 years (42%), with a further substantial proportion of 3-year-old fish (28%). Genetic assignment of individual fish to their most likely population of origin was performed using Bayesian genetic individual assignments with a baseline consisting of 284 Eastern Atlantic rivers and 466 sample sites genotyped at the 14 microsatellite. A total of 186 samples of salmon caught at sea were assigned to their origin. Eight samples, from post-smolts and caught close to land, were assigned as having come from Iceland. Of the remaining 178 samples, 121 individuals (68%) were from the Southern Group, i.e. from mainland Europe, the UK, and Ireland, 53 individuals (30%) were from the Northern Group, i.e. Scandinavia and Northern Russia, and 4 individuals were from Iceland (2%). Stock mixture proportions were estimated for four periods using ONCOR and cBAYES. Stock mixture analysis generally supported the individual assignments, but did not suggest a seasonal component to the distribution of salmon stocks. These results indicate that the sea south and east of Iceland are important as feeding areas for migrating Atlantic salmon, particularly for salmon originating in the UK, Ireland, and southern Europe. Inferring the number of genetically distinct populations and their levels of connectivity is of key importance for the sustainable management and conservation of wildlife. This represents an extra challenge in the marine environment where there are few physical barriers to gene-flow, and populations may overlap in time and space. Several studies have investigated the population genetic structure within the North Atlantic minke whale with contrasting results. In order to address this issue, we analyzed ten microsatellite loci and 331 bp of the mitochondrial D-loop on 2990 whales sampled in the North East Atlantic in the period 2004 and 2007–2011. The primary findings were: (1) No spatial or temporal genetic differentiations were observed for either class of genetic marker. (2) mtDNA identified three distinct mitochondrial lineages without any underlying geographical pattern. (3) Nuclear markers showed evidence of a single panmictic population in the NE Atlantic according STRUCTURE's highest average likelihood found at K = 1. (4) When K = 2 was accepted, based on the Evanno's test, whales were divided into two more or less equally sized groups that showed significant genetic differentiation between them but without any sign of underlying geographic pattern. However, mtDNA for these individuals did not corroborate the differentiation. (5) In order to further evaluate the potential for cryptic structuring, a set of 100 in silico generated panmictic populations was examined using the same procedures as above showing genetic differentiation between two artificially divided groups, similar to the aforementioned observations. This demonstrates that clustering methods may spuriously reveal cryptic genetic structure. Based upon these data, we find no evidence to support the existence of spatial or cryptic population genetic structure of minke whales within the NE Atlantic. Degradation-specific processes and variation in laboratory protocols can bias the DNA sequence composition from samples of ancient or historic origin. Here, we identify a novel artifact in sequences from historic samples of Atlantic cod (Gadus morhua), which forms interrupted palindromes consisting of reverse complementary sequence at the 5′ and 3′-ends of sequencing reads. The palindromic sequences themselves have specific properties – the bases at the 5′-end align well to the reference genome, whereas extensive misalignments exists among the bases at the terminal 3′-end. The terminal 3′ bases are artificial extensions likely caused by the occurrence of hairpin loops in single stranded DNA (ssDNA), which can be ligated and amplified in particular library creation protocols. We propose that such hairpin loops allow the inclusion of erroneous nucleotides, specifically at the 3′-end of DNA strands, with the 5′-end of the same strand providing the template. We also find these palindromes in previously published ancient DNA (aDNA) datasets, albeit at varying and substantially lower frequencies. This artifact can negatively affect the yield of endogenous DNA in these types of samples and introduces sequence bias. [ABSTRACT FROM AUTHOR]

Accurate prediction of species distribution shifts in the face of climate change requires a sound understanding of population diversity and local adaptations. Previous modeling has suggested that global warming will lead to increased abundance of Atlantic cod (Gadus morhua) in the ocean around Greenland, but the dynamics of earlier abundance fluctuations are not well understood. We applied a retrospective spatiotemporal population genomics approach to examine the temporal stability of cod population structure in this region and to search for signatures of divergent selection over a 78-year period spanning major demographic changes. Analyzing >900 gene-associated single nucleotide polymorphisms in 847 individuals, we identified four genetically distinct groups that exhibited varying spatial distributions with considerable overlap and mixture. The genetic composition had remained stable over decades at some spawning grounds, whereas complete population replacement was evident at others. Observations of elevated differentiation in certain genomic regions are consistent with adaptive divergence between the groups, indicating that they may respond differently to environmental variation. Significantly increased temporal changes at a subset of loci also suggest that adaptation may be ongoing. These findings illustrate the power of spatiotemporal population genomics for revealing biocomplexity in both space and time and for informing future fisheries management and conservation efforts. The genomic architecture underlying ecological divergence and ecological speciation with gene flow is still largely unknown for most organisms. One central question is whether divergence is genome-wide or localized in 'genomic mosaics' during early stages when gene flow is still pronounced. Empirical work has so far been limited, and the relative impacts of gene flow and natural selection on genomic patterns have not been fully explored. Here, we use ecotypes of Atlantic cod to investigate genomic patterns of diversity and population differentiation in a natural system characterized by high gene flow and large effective population sizes, properties which theoretically could restrict divergence in local genomic regions. We identify a genomic region of strong population differentiation, extending over approximately 20 cM, between pairs of migratory and stationary ecotypes examined at two different localities. Furthermore, the region is characterized by markedly reduced levels of genetic diversity in migratory ecotype samples. The results highlight the genomic region, or 'genomic island', as potentially associated with ecological divergence and suggest the involvement of a selective sweep. Finally, we also confirm earlier findings of localized genomic differentiation in three other linkage groups associated with divergence among eastern Atlantic populations. Thus, although the underlying mechanisms are still unknown, the results suggest that 'genomic mosaics' of differentiation may even be found under high levels of gene flow and that marine fishes may provide insightful model systems for studying and identifying initial targets of selection during ecological divergence. The intense fishing mortality imposed on Atlantic cod in Icelandic waters during recent decades has resulted in marked changes in stock abundance, as well as in age and size composition. Using a molecular marker known to be under selection ( Pan I) along with a suite of six neutral microsatellite loci, we analysed an archived data set and revealed evidence of distinct temporal changes in the frequencies of genotypes at the Pan I locus among spawning Icelandic cod, collected between 1948 and 2002, a period characterized by high fishing pressure. Concurrently, temporal stability in the composition of the microsatellite loci was established within the same data set. The frequency of the Pan IBB genotype decreased over a period of six decades, concomitant with considerable spatial and technical changes in fishing effort that resulted in the disappearance of older individuals from the fishable stock. Consequently, these changes have likely led to a change in the genotype frequencies at this locus in the spawning stock of Icelandic cod. The study highlights the value of molecular genetic approaches that combine functional and neutral markers examined in the same set of individuals for investigations of the selective effects of harvesting and reiterates the need for an evolutionary dimension to fisheries management. Divergence of behavioural groups into depth-defined adult habitats has led to reproductive isolation, adaptive radiation, and speciation in the genus Sebastes. Recent genetic research, supported by life-history information, indicates four biological stocks of Sebastes mentella in the Irminger Sea and adjacent waters: a western stock, a deep-pelagic stock, a shallow-pelagic stock, and an Iceland slope stock. Congruent differences in fatty acids and parasites suggest that these genetically distinct populations are adapted to disparate trophic habitats in pelagic waters (shallower and deeper than the deep-scattering layer) and in demersal habitats on the continental slope. Morphology of pelagic forms is also more streamlined than demersal forms. Although genetic differences and evidence for reproductive isolation are clear, these populations appear to share common nursery habitats on the Greenland shelf. We propose a redefinition of practical management units near the Irminger Sea based on geographic proxies for biological stocks and minimizing mixed-stock catches according to the spatial patterns of the recent fishery. To address this issue, 1240 redfish were collected from several fishing grounds in late 2006 and early 2007 and genotyped at 12 microsatellite loci. Contemporary allele frequencies were compared with archived data to examine the temporal stability of the genetic structure. The analyses all revealed the presence of three genetically distinguishable clusters, which persisted throughout the study period, suggesting that the genetic structure detected is genuine. Cluster D included fish from the deep Irminger Sea and west Faroe Islands, and Cluster I included fish only from the Icelandic shelf. All other fish grouped in a third cluster (S). However, this type of research crucially depends on the tagging and recapture effort, and is often unfeasible for small migratory pelagic fish such as capelin because of size constraints. We investigated the spawning migration route of capelin along the shelf break from the north and east of Iceland to spawning grounds located south and west of Iceland using catch data. Fishing vessels usually follow the front of the capelin migration as soon as it appears in fishable concentrations at the beginning of the year. This provides a good opportunity to assess the reliability of the catch data to assess the migration path of this species. The results show that capelin fishery starts in the first week of January along the Icelandic shelf and gradually moves towards the southern area in a clockwise manner, which is reflected in the fleet behavior. In addition, by analyzing catches for two different time periods encompassing more than two decades, we were able to detect slight changes in the timing and route of the capelin migration. Nine out of 22 microsatellite primers tested were successfully amplified on three samples of cod Gadus morhua L. (two contemporary and one archived otolith samples). All loci were polymorphic (5–23 alleles/locus). The average observed heterozygosity across loci and samples was 0.625, ranging from 0.294 to 0.895 at each locus. All loci were under Hardy–Weinberg equilibrium, except PGmo56 that showed significant excess of heterozygotes in all studied samples. The isolated loci were suitable for degraded DNA and therefore useful for conducting a long-term temporal study with DNA obtained from archived otoliths of cod. [ABSTRACT FROM AUTHOR]
