Autonomous sensor networks providing real‐time data are growing in popularity with community scientists due to instant availability of high‐frequency data. What role does this monitoring play in watershed assessment alongside agency‐run monitoring programs? How accessible, interoperable, and reusable are the data for other researchers? We compared a community science‐led stream monitoring network—EnviroDIY—in the Delaware River Basin, in which more than 50 watershed organizations have deployed more than 100 stations monitoring temperature, electric conductivity, depth, and sometimes turbidity, with the Basin's US Geological Survey (USGS) stream gauge network. The EnviroDIY network (n = 124) complemented the USGS network (n = 102) by monitoring sites with different watershed sizes and land‐use distributions. Although data were accessible and interoperable using a web data portal, community scientists had difficulty sharing metadata that would enable data reuse outside this project and they required support analyzing these large datasets to understand threats to watershed conditions. Stream, floodplain, and wetland restorations enhance water quality and ecological function; however, soil health is prioritized infrequently in restoration planning and monitoring. Buried, historic, hydric soils—common across U.S. mid‐Atlantic valley bottoms beneath legacy sediments—are not included in most floodplain restoration designs, though they may retain favorable biogeochemical characteristics and host legacy microbial communities that could support ecosystem recovery if exhumed and preserved. To assess the efficacy of including historic hydric soils in floodplain restoration for nitrogen (N) removal, we characterized pre‐Euro‐American settlement wetland soils buried below legacy sediments and now exposed along incised streambanks across the mid‐Atlantic. We compared carbon (C) and N contents; C:N ratios; nitrate‐N and ammonium‐N concentrations; denitrification rates; functional genes for denitrification (nosZ) and nitrification (amoA for ammonia oxidizing archaea [AoA] + ammonia oxidizing bacteria [AoB]); and phospholipid fatty acid biomasses of historic wetland soils with contemporary wetland soils before and after an 1‐year incubation in a recently restored floodplain. Compared to modern wetland soils, historic hydric soils buried by legacy sediment are less nutrient‐rich, have fewer functional genes for and lower rates of denitrification, and possess significantly less microbial biomass. Following the 1‐year incubation, many of these concentrations, rates, and gene counts increased in historic soils, though not substantially. Ultimately, our results suggest that while inclusion of historic, hydric soils and their legacy microbiomes is valuable for N‐removal in floodplain restoration, the recovery of historic, hydric soils is predictably slow, and attainment of restoration goals, such as increased denitrification, may require multiple years. Introduction: Damming has substantially fragmented and altered riverine ecosystems worldwide. Dams slow down streamflows, raise stream and groundwater levels, create anoxic or hypoxic hyporheic and riparian environments and result in deposition of fine sediments above dams. These sediments represent a good opportunity to study human legacies altering soil environments, for which we lack knowledge on microbial structure, depth distribution, and ecological function. Methods: Here, we compared high throughput sequencing of bacterial/ archaeal and fungal community structure (diversity and composition) and functional genes (i.e., nitrification and denitrification) at different depths (ranging from 0 to 4 m) in riparian sediments above breached and existing milldams in the Mid-Atlantic United States. Results: We found significant location- and depth-dependent changes in microbial community structure. Proteobacteria, Bacteroidetes, Firmicutes, Actinobacteria, Chloroflexi, Acidobacteria, Planctomycetes, Thaumarchaeota, and Verrucomicrobia were the major prokaryotic components while Ascomycota, Basidiomycota, Chytridiomycota, Mortierellomycota, Mucoromycota, and Rozellomycota dominated fungal sequences retrieved from sediment samples. Ammonia oxidizing genes (amoA for AOA) were higher at the sediment surface but decreased sharply with depth. Besides top layers, denitrifying genes (nosZ) were also present at depth, indicating a higher denitrification potential in the deeper layers. However, these results contrasted with in situ denitrification enzyme assay (DEA) measurements, suggesting the presence of dormant microbes and/or other nitrogen processes in deep sediments that compete with denitrification. In addition to enhanced depth stratification, our results also highlighted that dam removal increased species richness, microbial diversity, and nitrification. Discussion: Lateral and vertical spatial distributions of soil microbiomes (both prokaryotes and fungi) suggest that not only sediment stratification but also concurrent watershed conditions are important in explaining the depth profiles of microbial communities and functional genes in dammed rivers. Biofilm communities play a major role in explaining the temporal variation of biogeochemical conditions in freshwater ecosystems, and yet we know little about how these complex microbial communities change over time (aka succession), and from different initial conditions, in comparison to other stream communities. This has resulted in limited knowledge on how biofilm community structure and microbial colonization vary over relevant time scales to become mature biofilms capable of significant alteration of the freshwater environment in which they live. Here, we monitored successional trajectories of biofilm communities from summer and winter in a headwater stream and evaluated their structural state over time by DNA high-throughput sequencing. Significant differences in biofilm composition were observed when microbial colonization started in the summer vs. winter seasons, with higher percentage of algae (Bacillariophyta) and Bacteroidetes in winter-initiated samples but higher abundance of Proteobacteria (e.g., Rhizobiales, Rhodobacterales, Sphingomonadales, and Burkholderiales), Actinobacteria, and Chloroflexi in summer-initiated samples. Interestingly, results showed that despite seasonal effects on early biofilm succession, biofilm community structures converged after 70 days, suggesting the existence of a stable, mature community in the stream that is independent of the environmental conditions during biofilm colonization. Overall, our results show that algae are important in the early development of biofilm communities during winter, while heterotrophic bacteria play a more critical role during summer colonization and development of biofilms. Microbial community composition varies across stream habitats. However, there is little understanding of how varying hydraulic and geomorphic factors influence microbial distribution along a succession of pools. This study examines how substrate, geomorphological and hydraulic habitat variables may drive bacterial community composition within different stream pool habitats of a temperate headwater stream. Microbial community structures from rock biofilm and sediment samples within each of the 10 selected stream pools of White Clay Creek, PA, were determined by high‐throughput sequencing of 16S rRNA genes. The grain size distribution, organic matter content, streamflow velocity, temperature regime and morphology of each pool were quantified to characterize the pool habitats' variability. Multivariate statistical analysis revealed significant differences in the microbial community composition linked to the substrate's stability within the pool units. Indeed, soft and more mobile sediments were dominated by heterotrophic bacteria, while photosynthetic microorganisms (e.g., microalgae and cyanobacteria) were mainly found on rock biofilm. The difference in the distribution of bacterial communities can be explained by variations in the local hydraulic (i.e., depth and velocity) and the thermal conditions (daily fluctuation, min and max). These results highlight the geomorphological and hydrologic drivers for small‐scale diversity in bacterial communities and provide a better understanding of how maintaining and promoting variability in streambed physical properties may enhance microbial diversity. Better integration of these drivers into stream restoration practices will allow the inclusion of microorganisms, the trophic levels that are usually overlooked but still play critical roles in stream ecology. Stream hydro‐morphology refers to the heterogeneous distribution of hydrologic conditions that occur above a complex benthic surface such as a streambed.We hypothesised that hydro‐morphological conditions will influence the retention, re‐distribution, and microbial‐driven decomposition of leaf litter inputs in stream ecosystems because each process varies with overlying water velocity.We tested this hypothesis using: (1) the spatial distribution of water velocity within a stream reach as a surrogate of stream hydro‐morphology; (2) leaf tracer (i.e. Ginkgo biloba L.) additions with serial recovery to examine the relationship between benthic retention and overlying velocity; and (3) measurements of leaf litter decomposition (i.e. Alnus glutinosa [L.] Gaertn.) under different water velocity conditions.Results demonstrate that water velocity exerts a significant influence on the retention and re‐distribution of leaf litter inputs within the reach. The observed range of water velocity (from c. 0 to 0.92 cm/s) also strongly influences the range of leaf litter decomposition rates (0.0076–0.0222/day).Our findings illustrate that water velocity influences leaf litter dynamics in streams by controlling leaf litter transport, retention and re‐distribution as well as how leaves decompose within recipient stream reaches. Ultimately, the results show that the efficiency of leaf litter inputs in supporting stream ecosystem function is dependent on the hydro‐morphological characteristics of the receiving stream ecosystems. We investigated changes in respiration across nighttime and daytime in a headwater stream. For this, we conducted consecutive nighttime and daytime experiments injecting the bioreactive tracer resazurin in two reaches with different riparian canopy densities (different levels of photosynthetically active radiation) to compare respiration rate coefficients. We found that even though stream water temperatures measured above the streambed at day and night (half-day timescale) were different within each reach and across reaches (95% confidence level), apparent respiration rate coefficients were not different across nighttime and daytime conditions (95% confidence level). A likely explanation for this is that the bulk of stream respiration takes place in the hyporheic zone, where diel fluctuations of stream temperature and photosynthetically active radiation are considerably attenuated and where temperature is not measured in routine investigations of stream metabolism. Our results suggest that community respiration in headwater streams may not need to be 'corrected' for temperature between daytime and nighttime, even though instantaneous changes in respiration are expected to occur from a pure biological perspective.
