Abstract Natural systems exhibit high spatial variability across multiple scales. Models that can capture ecosystem dynamics across space and time by explicitly incorporating major biological mechanisms are crucial, both for management and for ecological insight. In the case of coral reef systems, much focus has been on modelling variability between reefs, despite substantial variability also existing within reefs. We developed C~scape, a coral metacommunity modelling framework that integrates the demography of corals with population-level responses to physical and environmental spatial layers, to facilitate spatiotemporal predictions of coral dynamics across reefs at fine (100s of metres to kilometres) scales. We used satellite-derived habitat maps to modulate community growth spatially, as a proxy for the many interacting physical and environmental factors—e.g., depth, light, wave exposure, temperature, and substrate type—that drive within-reef variability in coral demography. With a case study from the Great Barrier Reef, we demonstrate the model’s capability for producing hindcasts of coral cover dynamics and show that overlooking within-reef variability may lead to misleading conclusions about metacommunity dynamics. C~scape provides a valuable framework for exploring a range of management and restoration scenarios at relevant spatial scales.

Abstract Recurrent mass bleaching events threaten the future of coral reefs. To persist under climate change, corals will need to endure progressively more intense and frequent marine heatwaves, yet it remains unknown whether their thermal tolerance can keep pace with warming. Here, we reveal an emergent increase in the thermal tolerance of coral assemblages at a rate of 0.1 °C/decade for a remote Pacific coral reef system. This led to less severe bleaching impacts than would have been predicted otherwise, indicating adaptation, acclimatisation or shifts in community structure. Using future climate projections, we show that if thermal tolerance continues to rise over the coming century at the most-likely historic rate, substantial reductions in bleaching trajectories are possible. High-frequency bleaching can be fully mitigated at some reefs under low-to-middle emissions scenarios, yet can only be delayed under high emissions scenarios. Collectively, our results indicate a potential ecological resilience to climate change, but still highlight the need for reducing carbon emissions in line with Paris Agreement commitments to preserve coral reefs.

Abstract As marine species adapt to climate change, their heat tolerance will likely be under strong selection. Yet trade-offs between heat tolerance and other life history traits could compromise natural adaptation or assisted evolution. This is particularly important for ecosystem engineers, such as reef-building corals, which support biodiversity yet are vulnerable to heatwave-induced mass bleaching and mortality. Here, we exposed 70 colonies of the reef-building coral Acropora digitifera to a long-term marine heatwave emulation experiment. We tested for trade-offs between heat tolerance and three traits measured from the colonies in situ – colony growth, fecundity, and symbiont community composition. Despite observing remarkable within-population variability in heat tolerance, all colonies were dominated by Cladocopium C40 symbionts. We found no evidence for trade-offs between heat tolerance and fecundity or growth. Contrary to expectations, positive associations emerged with growth, such that faster-growing colonies tended to bleach and die at higher levels of heat stress. Collectively, our results suggest that these corals exist on an energetic continuum where some high-performing individuals excel across multiple traits. Within populations, trade-offs between heat tolerance and growth or fecundity may not be major barriers to natural adaptation or the success of assisted evolution interventions.

Abstract Crown‐of‐thorns starfish (CoTS) naturally occur on coral reefs throughout the Indo‐Pacific region. On Australia's Great Barrier Reef (GBR), outbreaks of CoTS populations are responsible for ecologically significant losses of corals, and while they have been documented for decades, they now undermine coral recovery from multiple stressors, especially anthropogenic warming. Culling interventions are currently the best approach to control CoTS outbreaks on the GBR, but assessing control effectiveness under multiple stressors is complicated. Using an ensemble of two reef community models simulating the temporal and spatial dynamics of CoTS and corals under future climate scenarios, we evaluate the present‐day and future effectiveness of the current implementation of the GBR CoTS Control Program. Specifically, we determine the culling effort needed (i.e., number of vessels) to achieve the maximum ecological benefits as predicted by the models under possible warming futures. Benefits were measured by comparing projections of coral cover and CoTS densities under scenarios of increasing control effort and baseline scenarios where no control was simulated. Projections of present‐day control efforts (five vessels) show that the number of individual reefs subject to CoTS outbreaks is reduced by 50%–65% annually, yielding a benefit of 5%–7% of healthy GBR coral area per decade, equivalent to gaining 104–150 km2 of live corals by 2035. A threefold increase in current control efforts is sufficient to reach more than 80% of the maximum coral benefits predicted by each model, but the future amount of effort required to control CoTS effectively depends on the intensity of warming and the early detection of CoTS outbreaks. While culling CoTS across the entire GBR is unfeasible, we provide a framework for maximizing ecosystem‐wide benefits of CoTS control and guide management decisions on the required culling effort needed to reduce CoTS outbreaks to levels that may ensure coral persistence in the face of future climate change impacts.

Abstract Patterns of movement of marine species can reflect strategies of reproduction and dispersal, species' interactions, trophodynamics, and susceptibility to change, and thus critically inform how we manage populations and ecosystems. On coral reefs, the density and diversity of metazoan taxa are greatest in dead coral and rubble, which are suggested to fuel food webs from the bottom up. Yet, biomass and secondary productivity in rubble is predominantly available in some of the smallest individuals, limiting how accessible this energy is to higher trophic levels. We address the bioavailability of motile coral reef cryptofauna based on small‐scale patterns of emigration in rubble. We deployed modified RUbble Biodiversity Samplers (RUBS) and emergence traps in a shallow rubble patch at Heron Island, Great Barrier Reef, to detect community‐level differences in the directional influx of motile cryptofauna under five habitat accessibility regimes. The mean density (0.13–4.5 ind cm−3) and biomass (0.14–5.2 mg cm−3) of cryptofauna were high and varied depending on microhabitat accessibility. Emergent zooplankton represented a distinct community (dominated by the Appendicularia and Calanoida) with the lowest density and biomass, indicating constraints on nocturnal resource availability. Mean cryptofauna density and biomass were greatest when interstitial access within rubble was blocked, driven by the rapid proliferation of small harpacticoid copepods from the rubble surface, leading to trophic simplification. Individuals with high biomass (e.g., decapods, gobies, and echinoderms) were greatest when interstitial access within rubble was unrestricted. Treatments with a closed rubble surface did not differ from those completely open, suggesting that top‐down predation does not diminish rubble‐derived resources. Our results show that conspecific cues and species' interactions (e.g., competition and predation) within rubble are most critical in shaping ecological outcomes within the cryptobiome. These findings have implications for prey accessibility through trophic and community size structuring in rubble, which may become increasingly relevant as benthic reef complexity shifts in the Anthropocene.

Abstract Ocean warming is already causing widespread changes to coral reef ecosystems worldwide. Warming is having direct and indirect impacts on food webs, but their interaction is unclear. Warming directly affects fishes and invertebrates by increasing their metabolic rate, resulting in changes to demographic processes such as growth rates. Indirect effects involve a loss of reef habitat quality as coral bleaching reduces the availability of refuges. We used a size‐structured dynamic energy budget model of fishes and invertebrates, coupled to a spatially explicit model of coral and algae, to explore potential changes to ecosystem function with warming. Modeled changes in biomass for +3°C of warming were found to be controlled predominantly by the direct effects of warming on growth rates, rather than by indirect effects via the changed coral habitat. Crucially for fisheries, the biomass of predators decreased by at least 50% with +3°C of warming, and productivity of predators decreased by at least 60%.

Abstract Identifying organisms that play an important role in maintaining ecosystem function is a key aspect of resilience‐based management. For Australia's Great Barrier Reef (GBR), we found that the recovery ability of shallow exposed fore‐reefs is more than 14 times higher when tabular Acropora are present. The disproportionate role that tabular Acropora play appears to be driven by a combination of traits including high recruitment, high growth rate and, importantly, large maximum colony sizes. Despite this key role, tabular Acropora are highly sensitive to most pressures. We compile evidence suggesting that if tabular corals were to decline or disappear on the GBR, the potential for reef recovery on exposed fore‐reefs would be considerably slowed. We then consider the merits of placing special emphasis on the protection of tabular Acropora within the management of the GBR. Importantly, we recognise that an analysis of costs and benefits of such recognition is vital before any change is implemented. Actions might include targeted crown‐of‐thorns starfish control, anchoring restrictions and protection for tabular corals on reefs identified as essential for their larval dispersal. In addition, targeted communications about the critical importance of these highly recognisable corals may boost community support and participation in their protection.

Ocean acidification (OA) is negatively affecting calcification in a wide variety of marine organisms. These effects are acute for many tropical scleractinian corals under short-term experimental conditions, but it is unclear how these effects interact with ecological processes, such as competition for space, to impact coral communities over multiple years. This study sought to test the use of individual-based models (IBMs) as a tool to scale up the effects of OA recorded in short-term studies to community-scale impacts, combining data from field surveys and mesocosm experiments to parameterize an IBM of coral community recovery on the fore reef of Moorea, French Polynesia. Focusing on the dominant coral genera from the fore reef, Pocillopora, Acropora, Montipora and Porites, model efficacy first was evaluated through the comparison of simulated and empirical dynamics from 2010–2016, when the reef was recovering from sequential acute disturbances (a crown-of-thorns seastar outbreak followed by a cyclone) that reduced coral cover to ~0% by 2010. The model then was used to evaluate how the effects of OA (1,100–1,200 µatm pCO2) on coral growth and competition among corals affected recovery rates (as assessed by changes in % cover y−1) of each coral population between 2010–2016. The model indicated that recovery rates for the fore reef community was halved by OA over 7 years, with cover increasing at 11% y−1 under ambient conditions and 4.8% y−1 under OA conditions. However, when OA was implemented to affect coral growth and not competition among corals, coral community recovery increased to 7.2% y−1, highlighting mechanisms other than growth suppression (i.e., competition), through which OA can impact recovery. Our study reveals the potential for IBMs to assess the impacts of OA on coral communities at temporal and spatial scales beyond the capabilities of experimental studies, but this potential will not be realized unless empirical analyses address a wider variety of response variables representing ecological, physiological and functional domains.

Corals occasionally split their spawning over two consecutive months rather than utilising a single annual event. Here, the authors model coral larval dispersal to show that split spawning may increase the reliability of larval supply to reefs, with implications for recovery from disturbances.

The concept of resilience is long established across a wide-range of disciplines, but its evaluation in many ecosystems has been challenging due to the complexities involved in quantifying a somewhat abstract dynamical phenomenon. We develop a framework of resilience-related concepts and describe their methodological approaches. Seven broad approaches were identified under the three principle concepts of (1) ecological resilience (ecological resilience, precariousness and current attractor), (2) engineering resilience (short-term recovery rate and long-term reef performance), and (3) vulnerability (absolute and relative vulnerability) respectively. Using specific examples, we assess the strengths and limitations of each approach and their capacity to answer common management questions. The current synthesis provides new directions for resilience assessments to be incorporated into management decisions and has implications on the research agenda for advances in resilience assessments.

Climate change is impacting coral reefs now. Recent pan-tropical bleaching events driven by unprecedented global heat waves have shifted the playing field for coral reef management and policy. While best-practice conventional management remains essential, it may no longer be enough to sustain coral reefs under continued climate change. Nor will climate change mitigation be sufficient on its own. Committed warming and projected reef decline means solutions must involve a portfolio of mitigation, best-practice conventional management and coordinated restoration and adaptation measures involving new and perhaps radical interventions, including local and regional cooling and shading, assisted coral evolution, assisted gene flow, and measures to support and enhance coral recruitment. We propose that proactive research and development to expand the reef management toolbox fast but safely, combined with expedient trialling of promising interventions is now urgently needed, whatever emissions trajectory the world follows. We discuss the challenges and opportunities of embracing new interventions in a race against time, including their risks and uncertainties. Ultimately, solutions to the climate challenge for coral reefs will require consideration of what society wants, what can be achieved technically and economically, and what opportunities we have for action in a rapidly closing window. Finding solutions that work for coral reefs and people will require exceptional levels of coordination of science, management and policy, and open engagement with society. It will also require compromise, because reefs will change under climate change despite our best interventions. We argue that being clear about society's priorities, and understanding both the opportunities and risks that come with an expanded toolset, can help us make the most of a challenging situation. We offer a conceptual model to help reef managers frame decision problems and objectives, and to guide effective strategy choices in the face of complexity and uncertainty.

In the design of marine protected areas (MPAs), tailoring reserve placement to facilitate larval export beyond reserve boundaries may support fished populations and fisheries through recruitment subsidies. Intuitively, capturing such connectivity could be purely based on optimising larval dispersal metrics such as export strength. However, this can lead to inefficient or redundant larval connectivity, as the subset of sites with the best connectivity metrics might share many of the same connections, making them, collectively, poor MPA candidates to provide recruitment subsidies to unprotected sites. We propose a simple, dynamic algorithm for reserve placement optimisation designed to select MPAs sequentially, maximising larval export to the overall network, whilst accounting for redundancy in supply from multiple sources. When applied to four regions in the Caribbean, the algorithm consistently outperformed approaches that did not consider supply redundancy, leading to, on average, 20% greater fished biomass in a simulated model. Improvements were most apparent in dense, strongly connected systems such as the Bahamas. Here, MPA placement without redundancy considerations produced fishery benefits worse than random MPA design. Our findings highlight the importance of considering redundancy in MPA design, and offer a novel, simple approach to improving MPA design for achieving fishery objectives.

Increasingly intense marine heatwaves threaten the persistence of many marine ecosystems. Heat stress-mediated episodes of mass coral bleaching have led to catastrophic coral mortality globally. Remotely monitoring and forecasting such biotic responses to heat stress is key for effective marine ecosystem management. The Degree Heating Week (DHW) metric, designed to monitor coral bleaching risk, reflects the duration and intensity of heat stress events and is computed by accumulating SST anomalies (HotSpot) relative to a stress threshold over a 12-week moving window. Despite significant improvements in the underlying SST datasets, corresponding revisions of the HotSpot threshold and accumulation window are still lacking. Here, we fine-tune the operational DHW algorithm to optimise coral bleaching predictions using the 5 km satellite-based SSTs (CoralTemp v3.1) and a global coral bleaching dataset (37,871 observations, National Oceanic and Atmospheric Administration). After developing 234 test DHW algorithms with different combinations of the HotSpot threshold and accumulation window, we compared their bleaching prediction ability using spatiotemporal Bayesian hierarchical models and sensitivity–specificity analyses. Peak DHW performance was reached using HotSpot thresholds less than or equal to the maximum of monthly means SST climatology (MMM) and accumulation windows of 4–8 weeks. This new configuration correctly predicted up to an additional 310 bleaching observations globally compared to the operational DHW algorithm, an improved hit rate of 7.9%. Given the detrimental impacts of marine heatwaves across ecosystems, heat stress algorithms could also be fine-tuned for other biological systems, improving scientific accuracy, and enabling ecosystem governance.

Despite general and wide-ranging negative effects of coral reef degradation on reef communities, hope might exist for reef-associated predators that use nursery habitats. When reef structural complexity is lost, refuge density declines and prey vulnerability increases. Here, we explore whether the presence of nursery habitats can promote high predator productivity on degraded reefs by mitigating the costs of increased vulnerability in early life, whilst allowing for the benefits of increased food availability in adulthood. We apply size-based ecosystem models of coral reefs with high and low structural complexity to predict fish biomass and productivity in the presence and absence of mangrove nurseries. Our scenarios allow us to elucidate the interacting effects of refuge availability and ontogenetic habitat shifts for fisheries productivity. We find that low complexity, degraded reefs with nurseries can support fisheries productivity that is equal to or greater than that in complex reefs that lack nurseries. We compare and validate model predictions with field data from Belize. Our results should inform reef fisheries management strategies and protected areas now and into the future.

Coral reefs are among the world’s most endangered ecosystems. Coral mortality can result from ocean warming or other climate-related events such as coral bleaching and intense hurricanes. While resilient coral reefs can recover from these impacts as has been documented in coral reefs throughout the tropical Indo-Pacific, no similar reef-wide recovery has ever been reported for the Caribbean. Climate change-related coral mortality is unavoidable, but local management actions can improve conditions for regrowth and for the establishment of juvenile corals thereby enhancing the recovery resilience of these ecosystems. Previous research has determined that coral reefs with sufficient herbivory limit macroalgae and improve conditions for coral recruitment and regrowth. Management that reduces algal abundance increases the recovery potential for both juvenile and adult corals on reefs. Every other year on the island of Bonaire, Dutch Caribbean, we quantified patterns of distribution and abundance of reef fish, coral, algae, and juvenile corals along replicate fixed transects at 10 m depth at multiple sites from 2003 to 2017. Beginning with our first exploratory study in 2002 until 2007 coral was abundant (45% cover) and macroalgae were rare (6% cover). Consecutive disturbances, beginning with Hurricane Omar in October 2008 and a coral bleaching event in October 2010, resulted in a 22% decline in coral cover and a sharp threefold increase in macroalgal cover to 18%. Juvenile coral densities declined to about half of their previous abundance. Herbivorous parrotfishes had been declining in abundance but stabilized around 2010, the year fish traps were phased out and fishing for parrotfish was banned. The average parrotfish biomass from 2010 to 2017 was more than twice that reported for coral reefs of the Eastern Caribbean. During this same period, macroalgae declined and both juvenile coral density and total adult coral cover returned to pre-hurricane and bleaching levels. To our knowledge, this is the first example of a resilient Caribbean coral reef ecosystem that fully recovered from severe climate-related mortality events.

Recreational fishing practices can have significant impacts on marine ecosystems but their catch dynamics are often difficult to quantify, particularly for spearfishing. On coral reefs, the impacts of recreational spearfishing are often considered to be negligible compared to other practices, but the highly selective method adopted by spearfishers can result in locally distinct ecological consequences. Here we investigated the spatial patterns and catch composition of recreational spearfishers on the Great Barrier Reef using an online survey (n = 141 participants) targeted at spearfishers active along the coastline of Queensland. Observations from within the Queensland spearfishing community were also used to explore perceived changes in catches of three functionally distinct spearing targets. Preferred reef regions (coastal, inshore, offshore) differed among spearfishers from Bundaberg (south) to Cooktown (north). The piscivorous coral trout, Plectropomus leopardus, was suggested to be the preferred target comprising 34% (±1.5 SE) of spearfishers' reported catch composition. Spearfishers also noted a variety of changes in their catch composition over time, particularly regarding parrotfishes (decreased landings) and tuskfishes (increased landings). How this relates to the relative abundance and population biology of these taxa on the Great Barrier Reef requires attention. Spearfishers can provide important information regarding the status of their fishery through direct observations, which can inform legislation when acknowledged.

Marine protected areas (MPAs) form the cornerstone of marine conservation. Identifying which factors contribute to their success or failure is crucial considering the international conservation targets for 2020 and the limited funds generally available for marine conservation. We identified common factors of success and/or failure of MPA effectiveness using peer-reviewed publications and first-hand expert knowledge for 27 case studies around the world. We found that stakeholder engagement was considered to be the most important factor affecting MPA success, and equally, its absence, was the most important factor influencing failure. Conversely, while some factors were identified as critical for success, their absence was not considered a driver of failure, and vice versa. This mismatch provided the impetus for considering these factors more critically. Bearing in mind that most MPAs have multiple objectives, including non-biological, this highlights the need for the development and adoption of standardized effectiveness metrics, besides biological considerations, to measure factors contributing to the success or failure of MPAs to reach their objectives. Considering our conclusions, we suggest the development of specific protocols for the assessment of stakeholder engagement, the role of leadership, the capacity of enforcement and compliance with MPAs objectives. Moreover, factors defining the success and failure of MPAs should be assessed not only by technical experts and the relevant authorities, but also by other stakeholder groups whose compliance is critical for the successful functioning of an MPA. These factors should be considered along with appropriate ecological, social, and economic data and then incorporated into adaptive management to improve MPA effectiveness.

Global climate change and localized anthropogenic stressors are driving rapid declines in coral reef health. In vitro experiments have been fundamental in providing insight into how reef organisms will potentially respond to future climates. However, such experiments are inevitably limited in their ability to reproduce the complex interactions that govern reef systems. Studies examining coral communities that already persist under naturally-occurring extreme and marginal physicochemical conditions have therefore become increasingly popular to advance ecosystem scale predictions of future reef form and function, although no single site provides a perfect analog to future reefs. Here we review the current state of knowledge that exists on the distribution of corals in marginal and extreme environments, and geographic sites at the latitudinal extremes of reef growth, as well as a variety of shallow reef systems and reef-neighboring environments (including upwelling and CO2 vent sites). We also conduct a synthesis of the abiotic data that have been collected at these systems, to provide the first collective assessment on the range of extreme conditions under which corals currently persist. We use the review and data synthesis to increase our understanding of the biological and ecological mechanisms that facilitate survival and success under sub-optimal physicochemical conditions. This comprehensive assessment can begin to: (i) highlight the extent of extreme abiotic scenarios under which corals can persist, (ii) explore whether there are commonalities in coral taxa able to persist in such extremes, (iii) provide evidence for key mechanisms required to support survival and/or persistence under sub-optimal environmental conditions, and (iv) evaluate the potential of current sub-optimal coral environments to act as potential refugia under changing environmental conditions. Such a collective approach is critical to better understand the future survival of corals in our changing environment. We finally outline priority areas for future research on extreme and marginal coral environments, and discuss the additional management options they may provide for corals through refuge or by providing genetic stocks of stress tolerant corals to support proactive management strategies.

Australia's iconic Great Barrier Reef (GBR) continues to suffer from repeated impacts of cyclones, coral bleaching, and outbreaks of the coral-eating crown-of-thorns starfish (COTS), losing much of its coral cover in the process. This raises the question of the ecosystem's systemic resilience and its ability to rebound after large-scale population loss. Here, we reveal that around 100 reefs of the GBR, or around 3%, have the ideal properties to facilitate recovery of disturbed areas, thereby imparting a level of systemic resilience and aiding its continued recovery. These reefs (1) are highly connected by ocean currents to the wider reef network, (2) have a relatively low risk of exposure to disturbances so that they are likely to provide replenishment when other reefs are depleted, and (3) have an ability to promote recovery of desirable species but are unlikely to either experience or spread COTS outbreaks. The great replenishment potential of these 'robust source reefs', which may supply 47% of the ecosystem in a single dispersal event, emerges from the interaction between oceanographic conditions and geographic location, a process that is likely to be repeated in other reef systems. Such natural resilience of reef systems will become increasingly important as the frequency of disturbances accelerates under climate change.

Overfishing threatens the sustainability of coastal marine biodiversity, especially in tropical developing countries. To counter this problem, about 200 governments worldwide have committed to protecting 10%-20% of national coastal marine areas. However, associated impacts on fisheries productivity are unclear and could weaken the food security of hundreds of millions of people who depend on diverse and largely unregulated fishing activities. Here, we present a systematic theoretic analysis of the ability of reserves to rebuild fisheries under such complex conditions, and we identify maximum reserve coverages for biodiversity conservation that do not impair long-term fisheries productivity. Our analysis assumes that fishers have no viable alternative to fishing, such that total fishing effort remains constant (at best). We find that realistic reserve networks, which protect 10%-30% of fished habitats in 1-20 km wide reserves, should benefit the long-term productivity of almost any complex fishery. We discover a "rule of thumb" to safeguard against the long-term catch depletion of particular species: individual reserves should export 30% or more of locally produced larvae to adjacent fishing grounds. Specifically on coral reefs, where fishers tend to overexploit species whose dispersal distances as larvae exceed the home ranges of adults, decisions on the size of reserves needed to meet the 30% larval export rule are unlikely to compromise the protection of resident adults. Even achieving the modest Aichi Target 11 of 10% "effective protection" can then help rebuild depleted catch. However, strictly protecting 20%-30% of fished habitats is unlikely to diminish catch even if overfishing is not yet a problem while providing greater potential for biodiversity conservation and fishery rebuilding if overfishing is substantial. These findings are important because they suggest that doubling or tripling the only globally enforced marine reserve target will benefit biodiversity conservation and higher fisheries productivity where both are most urgently needed.

With rapid changes taking place on coral reefs, managers and scientists are faced with prioritising interventions that might avoid undesirable losses in ecosystem health. The property of resilience captures how reefs react and respond to stressors and environmental changes. Therefore, in principle, management goals are more likely to be realised if resilience theory is used to inform decision making and help set realistic expectations for reef outcomes. Indeed, a new approach to reef management has been termed 'resilience-based management' (RBM). Yet, resilience concepts have often been criticised for being vague, difficult to operationalise, and beset by multiple definitions. Here, we evaluate how the advent of RBM has changed one aspect of reef management: assessment and monitoring. We compare the metrics used in conventional monitoring programs with those developed through resilience assessments and find that the latter have a stronger focus on ecological processes and exposure to environmental drivers. In contrast, monitoring tends to focus on metrics of reef state and has greater taxonomic resolution, which provides comprehensive information on the nature of changes but does not predict the future responses of reefs in part because it is difficult to extrapolate statistical trends of complex ecological systems. In addition, metrics measured by resilience studies are more diverse, owing in part to the reliance of state metrics as proxies of processes given the difficulty in quantifying key ecological processes directly. We conclude by describing practical ways of improving resilience assessments, and avenues for future research.

The Great Barrier Reef Marine Park (GBRMP) is the largest network of marine reserves in the world, yet little is known of the efficacy of no-fishing zones in the relatively lightly-exploited remote parts of the system (i.e., northern regions). Here, we find that the detection of reserve effects is challenging and that heterogeneity in benthic habitat composition, specifically branching coral cover, is one of the strongest driving forces of fish assemblages. As expected, the biomass of targeted fish species was generally greater (up to 5-fold) in no-take zones than in fished zones, but we found no differences between the two forms of no-take zone: 'no-take' versus 'no-entry'. Strong effects of zoning were detected in the remote Far-North inshore reefs and more central outer reefs, but surprisingly fishing effects were absent in the less remote southern locations. Moreover, the biomass of highly targeted species was nearly 2-fold greater in fished areas of the Far-North than in any reserve (no-take or no-entry) further south. Despite high spatial variability in fish biomass, our results suggest that fishing pressure is greater in southern areas and that poaching within reserves may be common. Our results also suggest that fishers 'fish the line' as stock sizes in exploited areas decreased near larger no-take zones. Interestingly, an analysis of zoning effects on small, non-targeted fishes appeared to suggest a top-down effect from mesopredators, but was instead explained by variability in benthic composition. Thus, we demonstrate the importance of including appropriate covariates when testing for evidence of trophic cascades and reserve successes or failures.

Marine protected areas (MPAs) are increasingly used to support both biodiversity conservation and fisheries management. However, MPA performance is likely to be compromised if people who depend on fishing are excluded from MPA design decision making. Participatory MPA design helps to address this problem by engaging local stakeholders in all critical decisions, including the total coverage, placement, and local size of no-take marine reserves. Here, we report the findings from a participatory MPA design project on Selayar Island, Indonesia, in which a community initiated collaborations with scientists to access modern quantitative tools for community-led MPA scenario testing. The outcomes highlight a local disagreement between ecologically and socially desirable MPA designs. Focused on social considerations, the initial community-supported MPA design consisted of four small reserves (0.5-1 km wide) in predominately southern community waters, where they were intended to restrict external fishers. Ecologically optimal MPA designs, in contrast, consisted of one or two large reserves (4-6 km wide) in northern community waters, where they were expected to restrict primarily local fishers but better support the rebuilding of fish populations and fisheries. However, ecologically optimal MPA designs were socially infeasible. Using quantitative MPA performance assessments, the community negotiated an alternative MPA design consisting of two 1.5-2 km wide reserves at socially and ecologically favorable locations. Compared to the initial proposal, this revised MPA design was estimated (1) to protect three to four times more individuals of key fishery species within reserve boundaries and (2) to double local fishery catches. We conclude that even simple MPA design tools, which quantify and visualize local conservation and fishery outcomes under alternative MPA scenarios, add value to participatory decision making and likely MPA performance.
