Bacteriorhodopsin is a light-activated ion-pumping protein in which one proton is transferred across the cell membrane through a photocycle. Despite the knowledge gained from numerous crystallographic and spectral studies, several issues remain unclear that are essential for an understanding of the proton transfer (PT) mechanism in bacteriorhodopsin. In the current work, multi-length-scale computer simulations using a hybrid quantum mechanics/molecular mechanics approach were carried out to investigate three unsolved problems associated with the late photocycle events in bacteriorhodopsin. The identity of the proton release group (PRG) has been controversial. Recent FTIR as well as simulation studies suggested the PRG to be formed by a protonated water cluster stabilized by surrounding protein groups including Glu194 and Glu204, with a characteristic continuum band. The simulations carried out in this work show that a proton partially delocalized between Glu194 and Glu204 residues gives rise to a continuum band similar to that observed in the FTIR studies. The proposed model of the PRG is also consistent with the structural models suggested by X-ray crystallography. In bacteriorhodopsin, the last photocycle step occurs during the O-to-bR transition. Extensive minimum energy path calculations augmented with UV-Vis and vibrational normal mode analysis were carried out to investigate the structural details of the O state. The simulations indicate that the retinal is twisted in the O state and atleast three water molecules are present in the active site of the O state. The results also suggest that O-to-bR transition could indeed involve a transient O state characterized by deprotonated Asp85 and protonated Asp212. Minimum energy path calculations were carried out to investigate the long-range PT that takes place during O-to-bR transition. The results indicate that Arg82 is more likely to adopt an extracellular orientation in the O state which can enable the formation of a chain of hydrogen bonded water molecules in the active site., Bakteriorhodopsin ist ein lichtaktiviertes, ionenpumpendes Protein, in dem ein Proton in einem Photozyklus durch die Zellmembran geleitet wird. Trotz des Wissens aus zahlreichen kristallographischen und spektroskopischen Studien gibt es noch einige unklare Punkte, die essentiell für das Verständnis des Protonentransfer(PT)-Mechanismus sind. In dieser Arbeit wurden Multi-Längenskalen-Computer-Simulationen mit einem hybriden Quantenmechanik/Molekularmechanik Ansatz durchgeführt, um drei ungelöste Probleme in Verbindung mit den späten Schritten im Photozyklus von Bakteriorhodopsin zu untersuchen. Jüngste FTIR- sowie Simulations-Studien schlagen vor, dass die PRG aus einem protonierten Wasser-Cluster mit einer charakteristischen Kontinuum-Bande besteht, der von dem umgebenden Protein (Glu194 und Glu204) stabilisiert wird. Die Simulationen dieser Arbeit zeigen, dass ein teilweise zwischen Glu194 und Glu204 delokalisiertes Proton der Grund für eine Kontinuum-Bande ähnlich der in FTIR-Studien beobachteten sein kann. Das vorgeschlagene Modell der PRG ist auch konsistent mit Strukturmodellen, die von Kristallographen vorgeschlagen wurden. In Bakteriorhodopsin findet der letzte Photozyklus-Schritt im O-zu-bR Übergang statt. Umfangreiche Minimal-Energie-Pfad-Berechnungen unterstützt von UV-Vis und Schwingungsanalyse wurden durchgeführt, um die strukturellen Details des O-Zustandes zu untersuchen. Die Simulationen deuten darauf hin, dass das Retinal im O-Zustand verdreht ist und mindestens drei Wasser-Moleküle in der aktiven Region vorliegen. Des Weiteren könnte der O-zu-bR Übergang noch einen transienten O-Zustand beinhalten, der durch ein deprotoniertes Asp85 und protoniertes Asp212 charakterisiert ist. Es wurden Minimal-Energie-Pfad-Berechnungen durchgeführt, um den langreichweitigen PT zu untersuchen, der während des O-zu-bR-Überganges stattfindet. Die Ergebnisse deuten darauf hin, dass das Arg82 im O-Zustand wahrscheinlicher eine extrazelluläre Orientierung einnimmt, die die Bildung einer Kette von wasserstoffverbrückten Wassermoleküle in der aktiven Region ermöglicht.
