The descriptive taxonomic records of a total of 226 gorgonian species (Octocorallia: Alcyonacea) from Indian seas and neighbouring areas were surveyed and critically reviewed with the main aim of providing a more reliable checklist. The published accounts comprise: species originally described from within the region: subsequent descriptive records of the taxa originally described from within the region; and subsequent descriptive records of species originally described from outside of the region. The reviews include an attempt to assess the validity of all subsequent descriptive records, although in numerous cases the species have been assessed as unrecognisable from their type descriptions. Numerous new binomial combinations, some tentative, have been proposed. The assessment of the validity of a species record is expressed as an “Opinion” with supporting justification. Of the 226 species, there are 111 that were originally described from locations outside of Indian waters and have subsequently been described and recorded as occurring in the region. Of these, there are 9 species where we were unable to decide if the records are valid or not, 94 were assessed as invalid, 5 as possibly valid and 3 were considered valid. The survey highlights four major problems regarding the reliability of some more recently published taxonomic records for the region: the use of ‘predatory journals’; plagiarism; the use of manipulated imagery in more than one description; and taxonomic decision apparently based on expediency.

An increased reliance on imagery as the source of biodiversity data from the deep sea has stimulated many recent advances in image annotation and data management. The form of image-derived data is determined by the way faunal units are classified and should align with the needs of the ecological study to which it is applied. Some applications may require only low-resolution biodiversity data, which is easier and cheaper to generate, whereas others will require well-resolved biodiversity measures, which require a larger investment in annotation methods. We assessed these trade-offs using a dataset of 5 939 images and physical collections of black and octocorals taken during surveys from a seamount area in the southwest Pacific Ocean. Coral diversity was greatly underestimated in images: only 55 black and octocoral ‘phototaxa’ (best-possible identifications) were consistently distinguishable out of a known 210 species in the region (26%). Patterns of assemblage composition were compared between the phototaxa and a standardized Australian classification scheme (“CATAMI”) that uses morphotypes to classify taxa. Results were similar in many respects, but the identities of dominant, and detection of rare but locally abundant, coral entities were achieved only when annotation was at phototaxon resolution, and when faunal densities were recorded. A case study of data from 4 seamounts compared three additional classification schemes. Only the two with highest resolution – phototaxon and a combined phototaxon-morphological scheme – were able to distinguish black and octocoral communities on unimpacted vs. impacted seamounts. We conclude that image annotation schemes need to be fit-for-purpose. Morphological schemes such as CATAMI may perform well and are most easily standardized for cross-study data sharing, but high resolution (and more costly) annotation schemes are likely necessary for some ecological and management-based applications including biodiversity inventory, change detection (monitoring) – and to develop automated annotation using machine learning.

Background Our knowledge of the benthic fauna at lower bathyal to abyssal (LBA, > 2000 m) depths off Eastern Australia was very limited with only a few samples having been collected from these habitats over the last 150 years. In May–June 2017, the IN2017_V03 expedition of the RV Investigator sampled LBA benthic communities along the lower slope and abyss of Australia’s eastern margin from off mid-Tasmania (42°S) to the Coral Sea (23°S), with particular emphasis on describing and analysing patterns of biodiversity that occur within a newly declared network of offshore marine parks. Methods The study design was to deploy a 4 m (metal) beam trawl and Brenke sled to collect samples on soft sediment substrata at the target seafloor depths of 2500 and 4000 m at every 1.5 degrees of latitude along the western boundary of the Tasman Sea from 42° to 23°S, traversing seven Australian Marine Parks. Results The biological sampling included 35 beam trawls, 28 Brenke sleds, 8 box cores, 20 surface meso-zooplankton tows, and 7 Deep Towed Camera transects. In total, 25,710 specimens were identified to 1084 taxonomic entities, including 847 species-level, 144 genus-level and 69 family-level and 24 higher-level taxa. Of the species-level taxa, only 457 were assigned species-level taxonomic names, which implies that up to 58% of the collected fauna is undescribed. In addition, the ranges of numerous species have been extended to include the western Tasman Sea. Conclusions The lower bathyal and abyssal fauna of soft sediment seafloors off eastern Australia has been systematically surveyed for the first time. The resultant collections will provide the foundation for much future ecological, biogeographical, phylogenetic and taxonomic research.

Environmental harm to deep-sea coral reefs on seamounts is widely attributed to bottom trawl fishing. Yet, accurate diagnoses of impacts truly caused by trawling are surprisingly rare. Similarly, comprehensive regional assessments of fishing damage rarely exist, impeding evaluations of, and improvements to, conservation measures. Here we report on trawling impacts to deep-sea scleractinian coral reefs in a regional (10–100s of km) fishery seascape off Tasmania (Australia). Our study was based on 148 km of towed camera transects (95 transects on 51 different seamounts with 284,660 separate video annotations and 4,674 “on-seamount” images analysed), and commercial trawling logbook data indexing fishing effort on and around seamounts. We detect trawling damage on 88% (45 of 51) of seamounts. Conversely, intact deep-sea coral reefs persist in refuge areas on about 39% (20 of 51) of the seamounts, and extend onto rocky seabed adjacent to seamounts. Depth significantly shapes the severity of trawl damage. The most profound impacts are evident on shallow seamounts (those peaking in < 950 m depths) where recent and repeated trawling reduced reefs built by scleractinian corals to rubble, forming extensive accumulations around seamount peaks and flanks. At intermediate depths (∼950–1,500 m), trawling damage is highly variable on individual seamounts, ranging from substantial impacts to no detection of coral loss. Deep seamounts (summit depth > 1,500 m) are beyond the typical operating depth of the trawl fishery and exceed the depth range of living deep-sea coral reefs in the region. Accurately diagnosing the nature and extent of direct trawling impacts on seamount scleractinian coral reefs must use stringent criteria to guard against false positive identifications of trawl impact stemming from either (1) misidentifying areas that naturally lacked deep-sea coral reef as areas where coral had been removed, or (2) attributing trawling as the cause of natural processes of reef degradation. The existence of sizeable deep-sea coral reef refuges in a complex mosaic of spatially variable fishing effort suggests that more nuanced approaches to conservation may be warranted than simply protecting untrawled areas, especially when the biological resources with conservation value are rare in a broader seascape context.

Background The Great Australian Bight (GAB) comprises the majority of Australia’s southern coastline, but to date its deep water fauna has remained almost unknown. Recent issuing of oil and gas leases in the region has highlighted this lack of baseline biological data and established a pressing need to characterise benthic abyssal fauna. Methods From 2013 to 2017, six large-scale systematic surveys of the GAB were conducted from 200 to 5000 m depth, constituting the deepest systematic biological sampling in Australia. Sampling was conducted on soft sediment and hard substrates, both at pre-determined depth intervals along north-south transect lines and at sites of interest identified by multibeam sonar. Results A total of 66,721 invertebrate specimens were collected, comprising 1267 species, with 401 species (32%) new to science. In addition to the novelty of the fauna, there was a high degree of rarity, with 31% of species known only from single specimens. Conclusions In this paper, we provide an annotated checklist of the benthic invertebrate fauna of the deep GAB, supplemented with colour photos of live specimens and commentary on taxonomy, diversity and distributions. This work represents an important addition to knowledge of Australia’s deep sea fauna, and will provide the foundation for further ecological, biogeographical and systematic research.

Bamboo corals belong to a species rich and abundant group of octocorals that occur throughout the world's oceans, primarily in the deep-sea. Their study through morphological, ecological and evolutionary approaches has been problematic because of the extreme environments many of them inhabit and therefore the difficulty of obtaining good quality samples. However, new undescribed species have been commonly collected as part of invertebrate by-catch studies from commercial fisheries. In this study we describe two new species of deep-sea bamboo corals from New Zealand waters, including the Ross Sea (Antarctica) using morphological and molecular approaches. For the morphological description we used macro-structural characters such as branching pattern, color and polyp arrangement, along with axis architecture and sclerite shape and arrangement. The new species fit in the subfamily Keratoisidinae and the genus Keratoisis. Keratoisis magnifica n.sp. is characterized by having big, highly armed conical polyps and K. peara n.sp. has long, smooth internodes with an unusual nacreous lustre. Additionally, we amplified three mitochondrial genes (16S, igr4 and mtMutS), and obtained optimal topologies through maximum likelihood and Bayesian approaches. The resulting molecular phylogenies corroborated the status of the new taxa and elucidated their relationships to closely related species. Additionally, we show further genetic evidence that branching pattern, as previously thought, could be an unreliable character not only for Lepidisis/Keratoisis, but also for other genera within the Keratoisidinae.

The speciose tropical soft coral genus Sinularia traditionally has been divided into five intrageneric taxonomic groups based on variation in a single morphological character: the shape of the club sclerites (calcite skeletal elements) embedded in the surface tissues of the colony. To test the phylogenetic utility of this system of classification, we used a 735-bp fragment of the octocoral-specific mitochondrial msh1 gene to construct a molecular phylogeny that included 80 of the ∼150 recognized morphospecies of Sinularia. The msh1 phylogeny recovered five well-supported clades, but they were not congruent with the traditional intrageneric taxonomic groups. Mapping of characters onto the tree suggested that the five major clades plus several additional sub-clades of Sinularia can be distinguished based on a suite of four morphological characters; these include the presence of sclerites in the tentacle, collaret, and point regions of the polyps, in addition to the shape of the club sclerites in the surface tissues. The overall growth form of the colony also distinguishes some clades. Polyp sclerites have for the most part been overlooked taxonomically in Sinularia, and as a result information on these characters is lacking or is incorrect in many species descriptions. As has been the case in other recent studies of lower metazoan groups, construction of a molecular phylogeny has led us to recognize the phylogenetic and taxonomic importance of previously overlooked morphological characters. A revised taxonomic key that includes these characters is already improving our ability to discriminate species boundaries, and facilitating description of new Sinularia species.

Background Antarctica is surrounded by the Antarctic Circumpolar Current (ACC), the largest and strongest current in the world. Despite its potential importance for shaping biogeographical patterns, the distribution and connectivity of deep-sea populations across the ACC remain poorly understood. In this study we conducted the first assessment of phylogeographical patterns in deep-sea octocorals in the South Pacific and Southern Ocean, specifically a group of closely related bottlebrush octocorals (Primnoidae: Tokoprymno and Thourella), as a test case to study the effect of the ACC on the population structure of brooding species. We assessed the degree to which the ACC constitutes a barrier to gene flow between northern and southern populations and whether the onset of diversification of these corals coincides with the origin of the ACC (Oligocene-Miocene boundary). Results Based on DNA sequences of two nuclear genes from 80 individuals and a combination of phylogeographic model-testing approaches we found a phylogenetic break corresponding to the spatial occurrence of the ACC. We also found significant genetic structure among our four regional populations. However, we uncovered shared haplotypes among certain population pairs, suggesting long-distance, asymmetrical migration. Our divergence time analyses indicated that the separation of amphi-ACC populations took place during the Middle Miocene around 12.6 million years ago, i.e., after the formation of the ACC. Conclusion We suggest that the ACC constitutes a semi-permeable barrier to these deep-sea octocorals capable of separating and structuring populations, while allowing short periods of gene flow. The fluctuations in latitudinal positioning of the ACC during the Miocene likely contributed to the diversification of these octocorals. Additionally, we provide evidence that the populations from each of our four sampling regions could actually constitute different species. Despite their abundance and ecological importance in a wide variety of shallow and deep water marine communities, octocorals (soft corals, sea fans, and sea pens) are a group whose taxonomy and phylogenetic relationships remain poorly known and little studied. The group is currently divided into three orders (O: Alcyonacea, Pennatulacea, and Helioporacea); the large O. Alcyonacea (soft corals and sea fans) is further subdivided into six sub-ordinal groups on the basis of skeletal composition and colony growth form. We used 1429 bp of two mitochondrial protein-coding genes, ND2 and msh1, to construct a phylogeny for 103 octocoral genera representing 28 families. In agreement with a previous 18S rDNA phylogeny, our results support a division of Octocorallia into two major clades plus a third, minor clade. We found one large clade (Holaxonia–Alcyoniina) comprising the sea fan sub-order Holaxonia and the majority of soft corals, and a second clade (Calcaxonia–Pennatulacea) comprising sea pens (O. Pennatulacea) and the sea fan sub-order Calcaxonia. Taxa belonging to the sea fan group Scleraxonia and the soft coral family Alcyoniidae were divided among the Holaxonia–Alcyoniina clade and a third, small clade (Anthomastus–Corallium) whose relationship to the two major clades was unresolved. In contrast to the previous studies, we found sea pens to be monophyletic but nested within Calcaxonia; our analyses support the sea fan family Ellisellidae as the sister taxon to the sea pens. We are unable to reject the hypothesis that the calcaxonian and holaxonian skeletal axes each arose once and suggest that the skeletal axis of sea pens is derived from that of Calcaxonia. Topology tests rejected the monophyly of sub-ordinal groups Alcyoniina, Scleraxonia, and Stolonifera, as well as 9 of 14 families for which we sampled multiple genera. The much broader taxon sampling and better phylogenetic resolution afforded by our study relative to the previous efforts greatly clarify the relationships among families and sub-ordinal groups within each of the major clades. The failure of these mitochondrial genes as well as previous 18S rDNA studies to resolve many of the deeper nodes within the tree (including its root) suggest that octocorals underwent a rapid radiation and that large amounts of sequence data will be required in order to resolve the basal relationships within the clade.

Assemblages of megabenthos are structured in seven depth-related zones between ~700 and 4000 m on the rocky and topographically complex continental margin south of Tasmania, southeastern Australia. These patterns emerge from analysis of imagery and specimen collections taken from a suite of surveys using photographic and in situ sampling by epibenthic sleds, towed video cameras, an autonomous underwater vehicle and a remotely operated vehicle (ROV). Seamount peaks in shallow zones had relatively low biomass and low diversity assemblages, which may be in part natural and in part due to effects of bottom trawl fishing. Species richness was highest at intermediate depths (1000–1300 m) as a result of an extensive coral reef community based on the bioherm-forming scleractinian Solenosmilia variabilis. However, megabenthos abundance peaked in a deeper, low diversity assemblage at 2000–2500 m. The S. variabilis reef and the deep biomass zone were separated by an extensive dead, sub-fossil S. variabilis reef and a relatively low biomass stratum on volcanic rock roughly coincident with the oxygen minimum layer. Below 2400 m, megabenthos was increasingly sparse, though punctuated by occasional small pockets of relatively high diversity and biomass. Nonetheless, megabenthic organisms were observed in the vast majority of photographs on all seabed habitats and to the maximum depths observed - a sandy plain below 3950 m. Taxonomic studies in progress suggest that the observed depth zonation is based in part on changing species mixes with depth, but also an underlying commonality to much of the seamount and rocky substrate biota across all depths. Although the mechanisms supporting the extraordinarily high biomass in 2000–2500 m depths remains obscure, plausible explanations include equatorwards lateral transport of polar production and/or a response to depth-stratified oxygen availability.

SUMMARY Live colonies of the oculinid genus Archohelia Vaughan, previously known only from the fossil records of the West Indies and Central and North America, have been discovered in shallow water off Rat Island on the coast of Central Queensland, Australia. Archohelia rediviva n. sp. differs from the genotypeA. fimonensis in having the tertiary septa regularly fused to the six secondary septa. The small white colonies of A. rediviva with branches up to 10 cm long grow more or less erectly from thin encrusting bases. They occur in 3.5 metres of sheltered, turbid water by the shoreline of a rocky island having no fringing coral reef. The coral is subject to strong tidal currents and large changes in salinity. There are no hints as to the provenance of this coral from the other occurrences of this genus or Oculina in Australia.
