UNLABELLED: A comprehensive microbial surveillance was conducted at NASAs Mars 2020 spacecraft assembly facility (SAF), where whole-genome sequencing (WGS) of 110 bacterial strains was performed. One isolate, designated 179-BFC-A-HST, exhibited less than 80% average nucleotide identity (ANI) to known species, suggesting a novel organism. This strain demonstrated high-level resistance [minimum inhibitory concentration (MIC) >256 mg/L] to third-generation cephalosporins, including ceftazidime, cefpodoxime, combination ceftazidime/avibactam, and the fourth-generation cephalosporin cefepime. The results of a comparative genomic analysis revealed that 179-BFC-A-HST is most closely related to Virgibacillus halophilus 5B73CT, sharing an ANI of 78.7% and a digital DNA-DNA hybridization (dDDH) value of 23.5%, while their 16S rRNA gene sequences shared 97.7% nucleotide identity. Based on these results and the recent recognition that the genus Virgibacillus is polyphyletic, strain 179-BFC-A-HST is proposed as a novel species of a novel genus, Tigheibacillus jepli gen. nov., sp. nov (type strain 179-BFC-A-HST = DSM 115946T = NRRL B-65666T), and its closest neighbor, V. halophilus, is proposed to be reassigned to this genus as Tigheibacillus halophilus comb. nov. (type strain 5B73CT = DSM 21623T = JCM 21758T = KCTC 13935T). It was also necessary to reclassify its second closest neighbor Virgibacillus soli, as a member of a novel genus Paracerasibacillus, reflecting its phylogenetic position relative to the genus Cerasibacillus, for which we propose Paracerasibacillus soli comb. nov. (type strain CC-YMP-6T = DSM 22952T = CCM 7714T). Within Amphibacillaceae (n = 64), P. soli exhibited 11 antibiotic resistance genes (ARG), while T. jepli encoded for 3, lacking any known β-lactamases, suggesting resistance from variant penicillin-binding proteins, disrupting cephalosporin efficacy. P. soli was highly resistant to azithromycin (MIC >64 mg/L) yet susceptible to cephalosporins and penicillins. IMPORTANCE: The significance of this research extends to understanding microbial survival and adaptation in oligotrophic environments, such as those found in SAF. Whole-genome sequencing of several strains isolated from Mars 2020 mission assembly cleanroom facilities, including the discovery of the novel species Tigheibacillus jepli, highlights the resilience and antimicrobial resistance (AMR) in clinically relevant antibiotic classes of microbes in nutrient-scarce settings. The study also redefines the taxonomic classifications within the Amphibacillaceae family, aligning genetic identities with phylogenetic data. Investigating ARG and virulence factors (VF) across these strains illuminates the microbial capability for resistance under resource-limited conditions while emphasizing the role of human-associated VF in microbial survival, informing sterilization practices and microbial management in similar oligotrophic settings beyond spacecraft assembly cleanrooms such as pharmaceutical and medical industry cleanrooms.

Societal Impact Statement Summary New sources of essential and other nutritionally and/or pharmacologically important fatty acids for human use can be discovered through bioprospecting. Demonstrating how fatty acids in plants and algae are distributed across a phylogeny is a critical first step in this process. Here, new sources of essential omega‐3 fatty acids that are critically important to human health were identified, such as green and Chromista algae, bryophytes and some angiosperm families. The identification of certain taxa that are high in critical fatty acids is important for developing new sources of these healthful compounds. Essential fatty acids (EFA) including long‐chain omega‐3 and omega‐6 EFA are key nutrients that broadly support the health of individuals and the ecosystems they inhabit. Production of these EFA is critical to global nutritional security, and therefore, it is imperative to assess the distribution patterns of FA in plants to bioprospect new resources that do not threaten biodiversity. We used a meta‐analytic approach (phylogenetic signal analysis), which incorporated a wide variety of taxa to map FA profiles including both presence and abundance of specific FA and EFA onto a plant phylogeny including algae, bryophytes, pteridophytes, gymnosperms and angiosperms. Our phylogenetic signal analysis revealed that presence/absence of most FA of interest were randomly or ubiquitously distributed, while FA content was significantly clustered in specific clades for most key FA (including eicosapentaenoic acid (EPA), docosahexaenoic acid (DHA) and nervonic acid). Both green and Chromista algae displayed relatively high proportions of EPA and DHA, while green algae contained higher proportional amounts of stearidonic acid (SDA). Further, signal analysis revealed high proportional content of gamma‐linoleic acid (GLA) in bryophytes and some angiosperm families, suggesting potential sources for bioprospecting GLA. This analysis provides a crucial foundation for understanding the influence of phylogenetic relationships in the relative proportions of key FA in plants and algae across a diverse phylogeny. Furthermore, in demonstrating how fatty acids in plants and algae are distributed across a phylogeny, we provide a critical first step in bioprospecting for new sources of essential and other nutritionally‐ and/or pharmacologically important fatty acids for human use. Magnaporthiopsis maydis is a maize pathogen that causes severe damage to commercial corn fields in the late growth stages. Late wilt disease (LWD) has spread since its discovery in the 1960s in Egypt and is now reported in about 10 countries. The pathogen has a hidden endophytic lifecycle in resistant corn plants and secondary hosts such as green foxtail, watermelon lupin and cotton. At the same time, it could be an opportunist and hinder the host development under the right conditions. This study uncovered M. maydis interactions with newly identified maize endophytes. To this end, six fungi were isolated from the seeds of three sweet corn cultivars having varying susceptibility to LWD. These isolates were identified using colony morphology and microscopic characterization, universal internal transcribed spacer (ITS) molecular targeting and phylogenetic analysis. Most of them belonged to pathogenic species. Compared to three previously identified bioprotective microorganisms, the new species were tested for their ability to secrete metabolites that repress M. maydis in vitro and to antagonize it in a solid media confront test and a seedlings pathogenicity assay. The opportunistic fungal species Aspergillus flavus (ME1), Aspergillus terreus (PE3) and the reference biocontrol bacteria Bacillus subtilis (R2) achieved the highest M. maydis inhibition degree in the plates tests (74-100% inhibition). The seedlings' pathogenicity assay that predicts the seeds' microflora resistance to M. maydis highlighted the bio-shielding potential of most species (23% or more epicotyl elongation over the infected control). Fusarium sp. (ME2) was the leading species in this measure (43% enhancement), and B. subtilis gave the best protection in terms of seeds' germination (50%) and sprouts' biomass (34%). The results of this study could enhance our understanding of the pathobiome's role in the context of LWD and represent a first step in using the seeds' natural protective microflora to develop novel management strategies. ABSTRACT Background and Aims Methods and Results Conclusions Tick‐borne encephalitis (TBE) is a serious and acute central nervous system infection caused by the tick‐borne encephalitis virus (TBEV). In recent years, TBE has emerged as a growing public health threat, with cases reported across Europe, the Russian Far East, Japan and China. This study aims to assess the prevalence of TBEV infection and examine behaviours associated with an increased risk of infection among individuals who visited the Heilongjiang Red Cross Sengong General Hospital due to tick bites from 2020 to 2023.We collected blood samples and administered survey questionnaires from tick‐bitten people. A total of 457 samples were screened using Nested PCR, and the detected TBEV prevalence rate was 29.54% (135/457). The symptoms of redness and swelling at the site of tick bite (42.57%), fever (28.71%) and headache (10.89%) were identified in the TBEV‐positive individuals when they visited the hospital by the physician. Phylogenetic analysis of the partial E gene of TBEV revealed that the predominant strains in the region are highly virulent Far Eastern subtype. However, they do not cluster with the three established evolutionary clades of the Far Eastern type. Questionnaires data analysis identified age and first tick bite as important factors associated with TBEV infection.This study provides basic information on the epidemiology of TBEV in Heilongjiang Province in recent years and identifies that the most related risk factor of infecting TBEV is tick exposure. Infectious bronchitis virus (IBV) is responsible for avian infectious bronchitis, a disease prevalent in countries with intensive poultry farming practices. Given the presence of multiple genotypic strains in China, identifying the regionally dominant genotypes is crucial for the implementation of effective prevention and control measures. This study focuses on the IBV strain CK/CH/WJ/215, isolated from a diseased commercial chicken flock in China in 2021. The CK/CH/ WJ/215 isolate was genetically characterized through complete S1 sequence analysis. Phylogenetic comparisons were made with prevalent vaccine strains (H120, LDT3-A, and 4/91). Glycosylation patterns in the S1 protein were also analyzed. Pathogenicity was assessed in 7-day-old specific-pathogen-free chicks, monitoring morbidity, mortality, and tissue tropisms. Phylogenetic analysis clustered the CK/CH/WJ/215 isolate within the GI-19 lineage. Identity with the vaccination strains H120, LDT3-A, and 4/91 was low (75.7%, 78.6%, and 77.5% respectively). Novel glycosylation sites at positions 138 and 530 were identified compared to H120 and LDT-A. The isolate demonstrated nephropathogenic characteristics, causing 100% morbidity and 73.3% mortality in SPF chicks, with broader tropisms in tissues including trachea, lungs, kidneys, and bursa of Fabricius. Comprehensive genetic and pathological investigations revealed significant differences between the CK/CH/WJ/215 isolate and common vaccine strains, including novel glycosylation sites and a strong multiorgan infective capability. This study aimed to identify and evaluate the genetic diversity of olive trees in Jordan, a country located in the eastern Mediterranean, where olive domestication originated. For this purpose, a total of 386 olive trees were analyzed, including 338 collected from two surveys (JOCC-1 and JOCC-2) across seven regions, and 48 selected accessions from the Olive Germplasm Bank of Jordan (JGBOC). These trees underwent comprehensive phenotypic and molecular characterization using different tools. Significant differences inmorphological traits were detected among tested regions using the Chi-square test. Principal components analysis revealed that fruit color change and growth habit as the most discriminating traits, segregating the trees into two groups, with the first group including the KANABISI cultivar and the second group including the KFARI BALADI cultivar. Utilizing Kompetitive Allele Specific PCR assay, two sets of informative SNPs were used for the genetic diversity analysis. Cladograms were constructed using the maximum likelihood method, revealing a consistent pattern where two clades containing identical genotypes were observed to cluster with the KFARI BALADI or KANABISI. In addition, the SNP data was used to perform a comparative analysis with the Worldwide Olive Germplasm Bank of Co'rdoba, which revealed 73 unreported olive genotypes from Jordan. Genetic structure analyses using Discriminant Analysis of Principal Components (DAPC) identified four clusters with distinctive patterns of relatedness among 149 unique accessions, including 52 olive accessions from various Mediterranean countries (IOCC-3). ADMIXTURE analysis revealed four genetic clusters, consistentwith the clustering observed inDAPC and cladogram analysis, indicating a high level of genetic admixture among Jordanian olive germplasm. Stalk and root rots of cultivated sorghum (Sorghum bicolor) are caused by several Fusarium species worldwide. This study evaluated Fusarium diversity, pathogenicity and population structure amongst 212 isolates obtained from 169 sorghum plants from commercial field crops in eastern Australia. Sequences of translation elongation factor‐1α (tef‐1α), RNA polymerase II largest subunit (rpb1), RNA polymerase II second largest subunit (rpb2) and calmodulin (cmdA) were used to construct multilocus phylogenies that enabled the identification of 16 Fusarium species in Fusarium chlamydosporum species complex (FCSC), Fusarium fujikuroi species complex (FFSC), Fusarium incarnatum‐equiseti species complex and Fusarium oxysporum species complex (FOSC). The majority of isolates (n = 171) belonged to FFSC. The pathogenicity of 17 selected isolates was determined by artificial inoculation of sorghum seedlings and completing Koch's postulates. Isolates of species in FFSC were significantly (p < 0.05) more aggressive as root pathogens in sorghum seedlings than isolates of other species tested and widely distributed across all sampling sites. Amongst the 35 isolates of FOSC, 26 belonged to Fusarium cili, which is only known as an endophyte from healthy roots of Rosa roxburghii in China. Schoenus vacillans is a sedge described from New Zealand in 1878 by Thomas Kirk. However, for over one hundred years, S. vacillans has been considered a synonym of the morphologically-variable S. apogon, which occurs in New Zealand, Australia, Taiwan, New Guinea and possibly Japan. Here we investigate the taxonomic status of S. vacillans by examining chloroplast and nuclear DNA sequences alongside morphology. Our analyses showed that S. vacillans and S. apogon are genetically distinct and are not sister taxa. Furthermore, S. vacillans is easily distinguished morphologically from S. apogon by its diffuse, many noded but few flowered inflorescences. Our results indicated that S. vacillans should be reinstated at species rank. Furthermore, it appears to be endemic to New Zealand and not conspecific with the Australian S. laxiflorus Steud., another putative segregate of S. apogon. Herbarium records indicate a distribution of S. vacillans from the central North Island northwards but there are few recent records and known populations are small. We suggest a threat ranking of Nationally Critical, with a Data Poor qualifier. Schoenus vacillans appears to prefer shady, damp sites on the sides of gullies and banks, particularly on slips. Alternative hypotheses have been proposed regarding how the hormone corticosterone (CORT) mediates energy expenditure during reproduction. Elevated baseline CORT (CORTb) could support daily energy expenditure (DEE), promoting reproductive effort or downregulate costly behaviours in low quality individuals facing allostatic overload. We investigated relationships between CORTb, time activity budgets (TABs), DEE and diving behaviour across 2 years and colonies of little auk (Alle alle), an Arctic seabird in which elevating DEE may support reproduction in the face of climate change. We also explored whether mercury (Hg) contamination might suppress DEE by affecting the hypothalamus‐pituitary–adrenal (HPA) axis and CORT production. Furthermore, we performed phylogenetically controlled analysis across breeding seabird species to build broader understanding of CORT‐DEE relationships. CORTb positively correlated with little auk activity, DEE and dive duration during a cold year in East Greenland, when CORTb was elevated in the population, but not during a warmer year, or at Svalbard. CORTb did not predict chick provisioning nor did Hg suppress CORTb. Across breeding seabird species, CORTb and DEE were uncorrelated. Rather, contrary to predictions, CORTb was higher in species breeding at lower latitudes. Intraspecific results suggest environment‐dependent relationships between CORTb, behaviour and DEE, with implications for understanding CORTb's role in climate change resiliency. Interspecific analyses suggest absence of correlational selection between CORTb and DEE during reproduction, and that DEE thresholds that induce changes in CORTb might differ between species. Cotton (Gossypium spp.) not only serves as a primary textile fiber crop but also as a vital oilseed crop. It stands as the world's fifth-largest oil crop and is rich in essential fatty acids. At present, the mechanisms underlying the biosynthesis of cottonseed oil have been extensively studied in cotton. 3-Hydroxyacyl-CoA dehydratase (HACD) is the third rate-limiting enzyme in the elongase complex, which plays a critical role in the biosynthesis of Very Long Chain Fatty Acids (VLCFA). However, the members of the HACD family and their roles in cottonseed oil remain uncharacterized in cotton. This study identified that G. arboreum and G. raimondii have two HACD genes, while four HACD genes exists in G. hirsutum, and G. barbadense. The phylogenetic relationships of the 12 HACD genes from the four cotton species further divided them into two subfamilies. Gene structure and conserved motif analysis revealed that members of the HACD family were relatively conserved during the evolution of cotton, but members within the same subfamily exhibited more similar structures. Homology and collinearity analysis suggest whole-genome duplication/segmental duplication may be a key factor in the amplification of the cotton HACD gene family. The qRT-PCR analysis of high-oil and low-oil genotype found significant differences in the expression levels of GhHACD1-4, which indicates GhHACD1-4 is expected to participate in the lipid oil biosynthesis process. Subcellular localization experiments confirmed the presence of the GhHACD2 inendoplasmic reticulum. The KEGG pathway enrichment analysis of co-expressed genes of GhHACD1 and GhHACD2 genes were conducted to confirm their potential involvement in fatty acid elongation and oil biosynthesis. Furthermore, transgenic overexpression analysis of GhHACD2 caused a 5.02% decrease in oil content compared with the control in yeast, while the levels of C28:0, C30:0, and VLCFAs were significantly improved. This study characterizes HACD gene family members in cotton and provides rich genetic resources for increasing cottonseed oil content and improving the nutritional value of cottonseed oil. The E3 enzyme in the UPS pathway is a crucial factor for inhibiting substrate specificity. In Solanaceae, the U-box E3 ubiquitin ligase has a complex relationship with plant growth and development, and plays a pivotal role in responding to various biotic and abiotic stresses. The analysis of the U-box gene family in Solanaceae and its expression profile under different stresses holds significant implications. A total of 116 tobacco NtU-boxs and 56 eggplant SmU-boxs were identified based on their respective genome sequences. Phylogenetic analysis of U-box genes in tobacco, eggplant, tomato, Arabidopsis, pepper, and potato revealed five distinct subgroups (IV). Gene structure and protein motifs analysis found a high degree of conservation in both exon/intron organization and protein motifs among tobacco and eggplant U-box genes especially the members within the same subfamily. A total of 15 pairs of segmental duplication and 1 gene pair of tandem duplication were identified in tobacco based on the analysis of gene duplication events, while 10 pairs of segmental duplication in eggplant. It is speculated that segmental duplication events are the primary driver for the expansion of the U-box gene family in both tobacco and eggplant. The promoters of NtU-box and SmU-box genes contained cis-regulatory elements associated with cellular development, phytohormones, environment stress, and photoresponsive elements. Transcriptomic data analysis shows that the expression levels of the tobacco and eggplant U-box genes in different tissues and various abiotic stress conditions. Using cultivar Hongda of tobacco and cultivar Yanzhi of eggplant as materials, qRT-PCR analysis has revealed that 15 selected NtU-box genes and 8 SmU-box may play important roles in response to pathogen Ras invasion both in tobacco and eggplant. Background: Fritillaria ussuriensis is an endangered medicinal plant known for its notable therapeutic properties. Unfortunately, its population has drastically declined due to the destruction of forest habitats. Thus, effectively protecting F. ussuriensis from extinction poses a significant challenge. A profound understanding of its genetic foundation is crucial. To date, research on the complete mitochondrial genome of F. ussuriensis has not yet been reported. Results: The complete mitochondrial genome of F. ussuriensis was sequenced and assembled by integrating PacBio and Illumina sequencing technologies, revealing 13 circular chromosomes totaling 737,569 bp with an average GC content of 45.41%. A total of 55 genes were annotated in this mitogenome, including 2 rRNA genes, 12 tRNA genes, and 41 PCGs. The mitochondrial genome of F. ussuriensis contained 192 SSRs and 4,027 dispersed repeats. In the PCGs of F. ussuriensis mitogenome, 90.00% of the RSCU values exceeding 1 exhibited a preference for A-ended or U-ended codons. In addition, 505 RNA editing sites were predicted across these PCGs. Selective pressure analysis suggested negative selection on most PCGs to preserve mitochondrial functionality, as the notable exception of the gene nad3 showed positive selection. Comparison between the mitochondrial and chloroplast genomes of F. ussuriensis revealed 20 homologous fragments totaling 8,954 bp. Nucleotide diversity analysis revealed the variation among genes, and gene atp9 was the most notable. Despite the conservation of GC content, mitogenome sizes varied significantly among six closely related species, and colinear analysis confirmed the lack of conservation in their genomic structures. Phylogenetic analysis indicated a close relationship between F. ussuriensis and Lilium tsingtauense. Conclusions: In this study, we sequenced and annotated the mitogenome of F. ussuriensis and compared it with the mitogenomes of other closely related species. Introduction: The bar-headed goose (Anser indicus), one of the most well-known high-altitude birds, is renowned for its adaptation to high-altitude environments. Previous studies have shown that they can be infected with highly pathogenic avian influenza; however, there is currently limited research on other viruses in bar-headed geese. Methods: In this study, 10 fecal samples of healthy bar-headed geese were collected, and viral metagenomics method was conducted to identify novel picornaviruses. Results: Seven novel picornaviruses were identified in the fecal samples of bar-headed geese. Most of these picornaviruses were genetically different from other currently known viruses in the NCBI dataset. Among them, PICV4 was determined to be a new species belonging to the Anativirus genus, PICV5 and PICV13 were classified as novel species belonging to the Hepatovirus genus, and the remaining four picornaviruses (PICV1, PICV19, PICV21, and PICV22) were identified as part of the Megrivirus A species of the Megrivirus genus. Recombinant analysis indicates that PICV21 was a potential recombinant, and the major and minor parents were PICV1 and PICV22, respectively. Conclusion: The findings of this study increase our understanding of the diversity of picornaviruses in bar-headed geese and provide practical viral genome information for the prevention and treatment of potential viral diseases affecting this species. Background: The Synotis (C. B. Clarke) C. Jeffrey & Y. L. Chen is an ecologically important genus of the tribe Senecioneae, family Asteraceae. Because most species of the genus bear similar morphology, traditional morphological identification methods are very difficult to discriminate them. Therefore, it is essential to develop a reliable and effective identification method for Synotis species. In this study, the complete chloroplast (cp.) genomes of four Synotis species, S. cavaleriei (H.Lév.) C. Jeffrey & Y.L. Chen, S. duclouxii (Dunn) C. Jeffrey & Y.L. Chen, S. nagensium (C.B. Clarke) C. Jeffrey & Y.L. Chen and S. erythropappa (Bureau & Franch.) C. Jeffrey & Y. L. Chen had been sequenced using next-generation sequencing technology and reported here. Results: These four cp. genomes exhibited a typical quadripartite structure and contained the large single-copy regions (LSC, 83,288 to 83,399 bp), the small single-copy regions (SSC, 18,262 to 18,287 bp), and the inverted repeat regions (IR, 24,837 to 24,842 bp). Each of the four cp. genomes encoded 134 genes, including 87 protein-coding genes, 37 tRNA genes, 8 rRNA genes, and 2 pseudogenes (ycf1 and rps19). The highly variable regions (trnC-GCA-petN, ccsA-psaC, trnE-UUC-rpoB, ycf1, ccsA and petN) may be used as potential molecular barcodes. The complete cp. genomes sequence of Synotis could be used as the potentially effective super-barcode to accurately identify Synotis species. Phylogenetic analysis demonstrated that the four Synotis species were clustered into a monophyletic group, and they were closed to the Senecio, Crassocephalum and Dendrosenecio in tribe Senecioneae. Conclusions: This study will be useful for further species identification, evolution, genetic diversity and phylogenetic studies within this genus Synotis and the tribe Senecioneae. Four new species of Clavulina are described from specimens collected in the tropical rainforests of Hainan Island, China. Molecular phylogenetic analyses based on concatenated ITS + LSU + RPB2 sequences and morphological characters support the placement of these accessions within the genus Clavulina and their recognition as new species. Accordingly, Clavulina hainanensis, C. pallidorosea, C. tomentosa, and C. eburnea are described and illustrated. We provide photographs, line drawings, and DNA sequences of the new species, and a key to all known Clavulina species in China. Enterovirus G (EV-G) belongs to the Picornaviridae family and infects porcine populations worldwide. A total of 20 EV-G genotypes (EV-G1 to EV-G20) have been identified. In this study, we isolated and characterized an EV-G strain, named EV-G/YN29/2022, from the feces of diarrheic pigs. This was the first EV-G6 strain isolated in China. Comparison of the whole genome nucleotide and corresponding amino acid sequences showed that the isolate was more closely related to those of the EV-G6 genotype than other genotypes, with the complete genome sequence similarity ranging from 83.7% (Iba46442) to 84.4% (PEV-B-KOR), and corresponding amino acid homology ranged from 96% (Iba46442) to 96.8% (PEV-B-KOR). Similarly, the VP1 gene and corresponding amino acid sequences of EV-G/YN29/2022 were highly similar to those of the EV-G6 genotype (>82.9% and  >94.3%, respectively). Thus, the isolated strain was classified as EV-G6 genotype. This was the first EV-G6 strain isolated in China. Pathogenicity analyses revealed that EV-G/YN29/2022 infection caused mild diarrhea, typical skin lesions, and weight reduction. The strain was mainly distributed to the intestinal tissue but was also found in the brain, mesenteric lymph nodes, spleen, and liver. Macrocystis pyrifera (Linnaeus) C. Agardh 1820 is a type of algae widely located along the Chilean coastline with extensive biological value. Mitochondrial genome is 37 289 bp in length and consists of a circular DNA molecule. The circular genome is composed of 66 genes, including 38 protein coding genes, 25 tRNA genes, and 3 rRNA genes. The total content of G+C is 31.80%, lower than that of A+T. Allium species, such as Onion (Allium cepa L.) and garlic (Allium sativum L.), have been cultivated worldwide for centuries due to its enormous medicinal uses as well as for cooking practices. A large number of RNA viruses have been known to cause significant yield losses and also adversely affect the quality of Allium species. Among them, iris yellow spot virus (IYSV) and associated garlic virus X (GVX) from tospovirus family cause huge number of yield losses in onion and garlic crop. The disease due to IYSV and GVX was recorded in different locations on the basis of their characteristic symptoms. Experiments revealed that IYSV has the ability to transmit mechanically in a very efficient manner while the dispersal of GVX was only limited through its vector as compared to mechanical transmission. The disease incidence of IYSV on onion was reported about 80% while 2% of GVX was reported on garlic by mechanical transmission. Result revealed that IYSV is more viruliferous and has the ability to transmit more efficiently on onion as compared to GVX on garlic. PCR amplified IYSV samples of approximately 800 base pairs (bps) product using specific primer targeting coat protein (Cp) region, whereas no amplicon was detected for GVX infected samples. Phylogenetic analyses of 2 isolates RP13PK and RP27PK have shown 99.3% homogeneity with isolate DQ233469 as compared to remaining isolates. Therefore, the findings indicate that IYSV is a highly variable virus, undergoing rapid evolution in the region, necessitating vigilant monitoring and effective management. The outcomes imply that greater caution is required for controlling IYSV compared to GVX. Tetrastigma (Vitaceae) is known for its ornamental, medicinal, and ecological significance. However, the structural and variational characteristics of the Tetrastigma chloroplast genome and their impact on phylogenetic relationships remain underexplored. This study utilized bioinformatics methods to assemble and annotate the chloroplast genomes of 10 Tetrastigma species and compare them with five previously sequenced species. This study analyzed gene composition, simple sequence repeats, and codon usage patterns, revealing a high A/T content, uniquely identified pentanucleotide repeats in five species and several preferred codons. In addition, comparative analyses were conducted of the chloroplast genomes of 15 Tetrastigma species, examining their structural differences and identifying polymorphic hotspots (rps16, rps16-trnQ, trnS, trnD, psbC-trnS-psbZ, accD-psaI, psbE-petL-petG, etc.) suitable for DNA marker development. Furthermore, phylogenetic and selective pressure analyses were performed based on the chloroplast genomes of these 15 Tetrastigma species, validating and elucidating intra-genus relationships within Tetrastigma. Futhermore, several genes under positive selection, such as atpF and accD, were identified, shedding light on the adaptive evolution of Tetrastigma. Utilizing 40 Vitaceae species, the divergence time of Tetrastigma was estimated, clarifying the evolutionary relationships within Tetrastigma relative to other genera. The analysis revealed diverse divergences of Tetrastigma in the Miocene and Pliocene, with possible ancient divergence events before the Eocene. Furthermore, family-level selective pressure analysis identified key features distinguishing Tetrastigma from other genera, showing a higher degree of purifying selection. Apostasia fujianica belongs to the genus Apostasia and is part of the basal lineage in the phylogenetic tree of the Orchidaceae. Currently, there are only ten reported complete mitochondrial genomes in orchids, which greatly hinders the understanding of mitochondrial evolution in Orchidaceae. Therefore, we assembled and annotated the mitochondrial genome of A. fujianica, which has a length of 573,612 bp and a GC content of 44.5%. We annotated a total of 44 genes, including 30 protein-coding genes, 12 tRNA genes, and two rRNA genes. We also performed relative synonymous codon usage (RSCU) analysis, repeat sequence analysis, intergenomic transfer (IGT) analysis, and Ka/Ks analysis for A. fujianica and conducted RNA editing site analysis on the mitochondrial genomes of eight orchid species. We found that most protein-coding genes are under purifying selection, but nad6 is under positive selection, with a Ka/Ks value of 1.35. During the IGT event in A. fujianica's mitogenome, the trnN-GUU, trnD-GUC, trnW-CCA, trnP-UGG, and psaJ genes were identified as having transferred from the plastid to the mitochondrion. Compared to other monocots, the family Orchidaceae appears to have lost the rpl10, rpl14, sdh3, and sdh4 genes. Additionally, to further elucidate the evolutionary relationships among monocots, we constructed a phylogenetic tree based on the complete mitogenomes of monocots. Sorghum (Sorghum bicolor) is the fifth largest cereal crop in the world and is an important food and feed crop. However, the understanding of the chloroplast genome of sorghum is limited, especially for some landrace varieties. In this study, the complete chloroplast (cp) genomes of 10 sorghum varieties from southwestern China were assembled and analysed in depth. The genome sizes ranged between 140.644 and 140.814 bp; the b3 variety had the smallest genome size, and the b6, b7 and b8 varieties had the largest. Highly conserved sequences were found among the 10 cp genomes. A total of 136 genes, including 88 protein-coding genes, 40 tRNAs and 8 rRNAs, were found in each cp genome. Comparative genomic analysis revealed that the large single-copy (LSC) region had more SNPs and indels than the inverted repeat (IR) and small single-copy (SSC) regions. Furthermore, some genes, including matK, matK-trnk, psbM-petN, rps12-rpl20, and ccsA, exhibited greater sequence variation than others. Furthermore, phylogenetic analysis revealed that b3 had a distant genetic relationship with the other 9 varieties. The E6 and E7 proteins of the high risk human papillomaviruses (HR HPVs) play a key role in the oncogenesis associated with papillomavirus infection. Data on the variability of these proteins are limited, and the factors affecting their variability are still poorly understood. We analyzed the variability of the currently known sequences of the HPV type 16 (HPV16) E6 and E7 proteins, taking into account their geographic origin and year of sample collection, as well as the direction of their evolution in the major geographic regions of the world. All sequences belonging to HPV16 genome fragments encoding the E6 and E7 oncoproteins were downloaded from the NCBI GenBank database on October 6, 2022. Samples were filtered according to the following parameters: the sequence has to include at least one of the two whole open reading frames, and given date of collection, and the country of origin. A total of 3651 full-genome nucleotide sequences encoding the E6 protein and 4578 full-genome nucleotide sequences encoding the E7 protein were sampled. The nucleotide sequences obtained after sampling and alignment were converted to amino acid sequences and analyzed using the MEGA11, R, RStudio, Jmodeltest 2.1.20, BEAST v1.10.4, Fastcov, and Biostrings software. The highest variability in the E6 protein was recorded for amino acid (AA) residues in the positions 17, 21, 32, 85, and 90. The most variable in E7 were aa positions 28, 29, 51, and 77. The samples were divided geographically into five heterogeneous groups as derived from Africa, Europe, America, South-West and South Asia, and South-East Asia. Unique amino acid substitutions (AA-substitutions) in the E6/E7 proteins of HPV16, presumably characteristic to certain ethnic groups, were identified for a number of countries. They weare mainly localized in the sites of known B- and T-cell epitopes and relatively rarely the domains critical for in structure and protein function. The revealed differences in AA-substitutions in different ethnic groups and their colocalization with the clusters of B- and T-cell epitopes suggested their possible relation to the geographical distribution of alleles and haplotypes of the major histocompatibility complex (HLA). This may lead to the recognition of a different set of B- and T-cell epitopes of the virus in different geographic areas, resulting in the regional differences in the direction of epitopic drift. Phylogenetic analysis of the nucleotide sequences encoding the E6 protein of HPV16 revealed a common ancestor, confirmed regional clustering of the E6 protein sequences sharing common AA-substitutions, and identified cases of reversion of individual AA-substitutions when the change of geographical localization. For the E7 protein, such analysis was not possible due to the high sequence homology. Covariance analysis of the pooled of E6 and E7 sequences revealed that there was no associations between amino acid residues in any aa position within E6 or E7 as well as aa positions of E6 and E7 proteins. In June 2020, branch canker and brown spot of leaves on walnut were observed in Qingyang, China. A total of five strains were isolated from symptomatic samples and verified for pathogenicity based on Koch's Postulates, which showed that strains Hz4–1, Hz5–2, and Hy3–1 were the causative agents, and preliminarily identified them as members of the genus Nothophoma based on morphological characteristics. Subsequently, multi-locus phylogenetic analysis of the partial sequences of internal transcribed spacer (ITS), nuclear large ribosomal subunit (LSU), partial β-tubulin (TUB2), and RNA polymerase II second largest subunit (RPB2) showed that the three strains were clustered into two groups on the phylogenetic tree: strain Hz4–1 and Hz5–2 and Nothophoma quercina (CBS 6633.92) clustered into one branch with 84% support, while Hy3–1 and Nothophoma spiraeae (CFCC 53 929) clustered within a well-supported clade with a bootstrap value of 99%. As a result, combining morphological characteristics and multi-locus systematic analysis, the strains Hz4–1 and Hz5–2 were identified as N. quercina, and Hy3–1 was identified as N. spiraeae, which is the first report of N. spiraeae causing walnut disease in China. Linseed, also known as flax is an important oilseed crop with many potential uses in paint, textile, food and pharmaceutical industries. Susceptibility to bud fly (Dasyneura lini Barnes) infestation is a serious biotic concern leading to severe yield penalty in linseed. Protease inhibitors (PIs) are potential candidates that activate during the insect-pest attack and modulate the resistance. In the present study, we explored the PI candidates in the linseed genome and a total of 100 LuPI genes were identified and grouped into five distinct subgroups. The analysis of cis-acting elements revealed that almost all LuPI promoters contain several regulatory elementary related to growth and development, hormonal regulation and stress responses. Across the subfamilies of PIs, the specific domains are consistently found conserved in all protein sequences. The tissue-specific in-silico expression pattern via RNA-seq revealed that all the genes were regulated during different stress. The expression through qRT-PCR of 15 genes revealed the significant up-regulation of LuPI-24, LuPI-40, LuPI-49, LuPI-53, and LuPI-63 upon bud fly infestation in resistant genotype EC0099001 and resistant check variety Neela. Pseudorabies have caused enormous economic losses in China's pig industry and have recurred on many large pig farms since late 2011. The disease is caused by highly pathogenic, antigenic variant pseudorabies virus (vPRV) strains. Our laboratory isolated a pseudorabies virus in 2015 and named it XJ5. The pathogenic ability of this mutant strain was much stronger than that of the original isolate. After we sequenced its whole genome (GenBank accession number: OP512542), we found that its overall structure was not greatly changed compared with that of the previous strain Ea (KX423960.1). The whole genome alignment showed that XJ5 had a strong genetic relationship with the strains isolated in China after 2012 reported in GenBank. Based on the isolation time of XJ5 and the mutation and recombination analysis of programs, we found that the whole genome homology of XJ5 and other strains with Chinese isolates was greater than 95%, while the homology with strains outside Asia was less than 94%, which indicated that there may be some recombination and mutation patterns. We found that virulent PRV isolates emerged successively in China in 2011 and formed two different evolutionary clades from foreign isolates. At the same time, this may be due to improper immunization and the presence of wild strains in the field, and recent reports have confirmed that Bartha vaccine strains recombine with wild strains to obtain new pathogenic strains. We performed genetic evolution analysis of XJ5 isolated and sequenced in our laboratory to trace its possible mutations and recombination. In high-altitude (4500 m) freshwater lakes, Daphnia is the apex species and the dominant zooplankton. It frequently dwells in the same lake as the Gammarid. Branchiopoda, a class of Arthropoda, Crustacea, is a relatively primitive group in the subphylum Crustacea, which originated in the Cambrian period of the Paleozoic. The complete mitogenome sequence of Daphnia sp. (Branchiopoda: Cladocera) was sequenced and annotated in this study and deposited in GenBank. The sequence structure of this species was studied by comparing the original sequences with BLAST. In addition, we have also researched the mechanisms of their mitochondrial gene rearrangement by establishing a model. We have used the Bayesian inference [BI] and maximum likelihood [ML] methods to proceed with phylogenetic analysis inference, which generates identical phylogenetic topology that reveals the phylogenetic state of Daphnia. The complete mitogenome of Daphnia sp. shows that it was 15,254 bp in length and included two control regions (CRs) and 37 genes (13 protein-coding genes, 22 tRNAs and two ribosomal RNAs [16S and 12S]). In addition to tRNA-Ser (GCT), other tRNAs have a typical cloverleaf secondary structure. Meanwhile, the mitogenome of Daphnia sp. was clearly rearranged when compared to the mitogenome of typical Daphnia. In a word, we report a newly sequenced mitogenome of Daphnia sp. with a unique rearrangement phenomenon. These results will be helpful for further phylogenetic research and provide a foundation for future studies on the characteristics of the mitochondrial gene arrangement process in Daphnia. The spotted pond turtle Geoclemys hamiltonii (Gray, 1830) is widely distributed in the Indus, Ganges, and Brahmaputra river basins. In this study, the complete mitochondrial genome (mitogenome) of G. hamiltonii was sequenced using the next-generation sequencing (NGS) and Sanger sequencing, and the essential characteristics, gene arrangement, and phylogenetic relationship were analyzed. The results showed that the G. hamiltonii mitogenome was 16,505 bp in length (A: 33.6%, C: 27.1%, G: 13.4%, T: 25.8%) and consisted of 22 tRNAs, 13 protein-coding genes, two ribosomal RNA genes, and a non-coding control region (GenBank accession ON243873). The genome composition of G. hamiltonii presented a slight A + T bias (59.4%), and showed a positive AT skew (0.131) and a negative GC skew (− 0.338). All tRNAs had the typical clover structure, except trnS1 (GCT). The gene order of the G. hamiltonii mitogenome was the same as other Geoemydidae mitogenomes. A phylogenetic analysis based on the complete mitogenome indicated that the G. hamiltonii grouped independently of other species in the family Geoemydidae, supporting the species' placement in the monotypic genus Geoclemys. Our results describe a novel genome at the species level. The complete mitochondrial DNA sequence of a deep-sea eel Congriscus megastoma (Anguilliformes: Congridae) was determined by high throughput sequencing technology. As the first mitogenome of the genus Congriscus up to now, its entire mtDNA sequence was 17,616 bp in length, including 37 mitochondrial genes (13 protein-coding genes, 2 rRNA genes, 22 tRNA genes) and 2 control regions, which was inconsistent with that of the typical vertebrate mitogenomes. In addition, the genes of C. megastoma exhibited an obvious rearrangement. ND6 and tRNA-Glu were transferred between tRNA-Thr and tRNA-Pro, as well as a doubled control region appeared. The tandem duplication-random loss (TDRL) model was an ideal explanation for this irregular gene reorganization phenomenon. The Bayesian phylogenetic tree showed that Congridae species were divided into four clades, suggesting their non-monophyletic origin. Congriscus had the closest relationships with Thalassenchelys and Coloconger. Species with gene rearrangement separately clustered as one clade. Melibe japonica is a species of gastropod mollusc originally described as a large (up to 70 cm), translucent yellow-white nudibranch with a strong reddish tinge in parts. Subsequent studies reported that it has reddish tubercles all over its translucent pinkish body and cerata. However, it has recently been suggested that M. japonica is a synonym of Melibe viridis without any discussion or explanation. This study aims to show that M. japonica is a valid species. Due to the state of preservation of the type material of M. japonica, neither morphological nor genetic studies were possible, so a neotype for the species was provisionally designated. We provide a detailed description of its external morphology, internal anatomy and phylogenetic relationship, using fresh and preserved specimens collected in Japan. 1. Infectious bursal disease (IBD) is an acute, highly contagious viral disease of chickens caused by a virus (IBDV) which has a bi-segmented, double-stranded RNA genome. It has five viral proteins in its structure; the VP1 gene is encoded in segment B and the other four are in segment A.2. In this study, bursae of Fabricius and spleen samples taken from chickens suspected of having clinical or subclinical IBD from a total of 50 chicken flocks located in different geographical regions of Turkey were examined.3. Root-knot nematodes have caused severe damage to chili grown in Ubon Ratchathani province, Thailand, for a long time. As yield losses caused by these root-knot nematodes have been evaluated and effective control methods have been sought, accurate identification of the species of root-knot nematodes is urgently needed. Thus, this study focused on nematode identification using morphological and molecular techniques. A field survey of damaged chili plants was carried out in 4 districts of Ubon Ratchathani province: Lao Suea Kok (LS), Mueang (AM), Muang Sam Sip (MS) and Det Udom (DA). This survey revealed that many chili plants exhibited symptoms of leaf yellowing, leaf drooping and stunted growth, and numerous root galls were observed when the plants were uprooted, especially the "Superhot" chili variety in AM district. Morphological, morphometric and molecular characterization were studied to identify the causal agent of the disease. Perineal patterns analysis of adult females showed that all had rounded to ovoid shapes, with high to moderately high dorsal arches, and lateral lines. The morphometrics of males and 2nd-stage juveniles (J2) were highly similar to the original description of Meloidogyne enterolobii. Molecular identification based on COII-16S rRNA gene regions revealed that M. enterolobii was the cause of damage in all sampled locations, and were 99 % similar to M. enterolobii populations found in the USA and China. Information regarding the morphological and molecular characters of M. enterolobii parasitizing chili plants collected from Ubon Ratchathani province, Thailand, are provided in this study. Malaysia stands prominently among Asia's key cocoa‐producing countries. In the cocoa season of 2022–2023, Malaysia demonstrated its contribution to the industry, with an estimated production of around 364,000 tonnes of cacao bean grindings. Nonetheless, fungal diseases pose undeniable challenges to the cocoa sector. Extensive sampling conducted between September 2018 and March 2019 across multiple states in Malaysia revealed concerning symptoms of leaf blight and stem canker affecting Theobroma cacao plants. The aim of this study was to identify and characterize fungal species associated with leaf blight and stem canker of T. cacao in Malaysia through morphological, molecular and pathogenicity analyses. Morphological and molecular phylogenetic analyses using multiple DNA regions (rDNA internal transcribed spacer [ITS], TEF1 and TUB2) were performed and identified 40 fungal isolates found in this study as Diaporthe tulliensis (17 isolates), Fusarium solani (seven isolates), Fusarium proliferatum (six isolates) and Neopestalotiopsis clavispora (10 isolates). Pathogenicity tests with mycelial plugs and wound treatments showed that D. tulliensis and N. clavispora were responsible for causing leaf blight whereas D. tulliensis, F. solani and F. proliferatum caused stem canker of T. cacao. Introduction: Bats are a diverse group of mammals that have unique features allowing them to act as reservoir hosts for several zoonotic pathogens such as Leptospira. Leptospires have been classified into pathogenic, intermediate, and saprophytic groups and more recently into clades P1, P2, S1, and S2, being all the most important pathogenic species related to leptospirosis included within the P1/pathogenic clade. Leptospira has been detected from bats in several regions worldwide; however, the diversity of leptospires harboured by bats is still unknown. Aim: The aim of the present study was to determine the genetic diversity of Leptospira spp. harboured by bats worldwide. Methods: A systematic review was conducted on four databases to retrieve studies in which Leptospira was detected from bats. All studies were screened to retrieve all available Leptospira spp. 16S rRNA sequences from the GenBank database and data regarding their origin. Sequences obtained were compared with each other and reference sequences of Leptospira species and analysed through phylogenetic analysis. Results: A total of 418 Leptospira spp. 16S rRNA sequences isolated from 55 bat species from 14 countries were retrieved from 15 selected manuscripts. From these, 417 sequences clustered within the P1/pathogenic group, and only one sequence clustered within the P2/intermediate group. Six major clades of P1/pathogenic Leptospira spp. were identified, three of them composed exclusively of sequences obtained from bats. Conclusion: We identified that bats harbour a great genetic diversity of Leptospira spp. that form part of the P1/pathogenic clade, some of which are closely related to leptospirosis‐associated species. In China, the proportion of HIV-1 infections due to men who have sex with men (MSM) has increased rapidly. More and more new subtypes are found among the MSM population besides known CRF01_AE, CRF07_BC, and B. The co-circulation of several HIV subtypes in the same population provides the opportunity to develop a new circulating recombinant form (CRF) and unique recombinant form (URF). Here we reported two new URFs from two HIV-1 positive subjects infected through homosexual contact in Hebei, China. Phylogenetic and recombinant analyses based on the near full-length genome (NFLG) of the two URFs are the second-generation recombinant strains that originated from B, CRF01_AE, and CRF07_BC. The CRF01_AE segments in the genome of two URFs originated from cluster 4 of CRF01_AE strains, while the CRF07_BC segments were clustered with 07BC_N in the phylogenetic tree. The emergence of the novel CRF01_AE/CRF07_BC and CRF01_AE/B recombinant forms indicated the importance of the continuous monitoring of the HIV-1 epidemic and new URFs among the MSM population. Introduction: Tick-borne diseases (TBDs) pose a major hindrance to livestock production in countries with limited resources. Effective prevention and management of TBDs require a thorough understanding of disease vectors and pathogens. However, there is limited information on studies of bovine tick-borne pathogens (TBPs) using molecular methods in Malawi. This study aimed to detect TBPs of cattle populations in southern Malawi, which has the largest cattle population in the country. Methodology: A total of 220 blood samples from apparently healthy cattle were collected in six districts, and were screened for selected TBPs using polymerase chain reaction (PCR). Results: The overall detection rate of TBPs was 72.3%. Among the detected pathogens, Babesia bigemina had the highest detection rate (34.5%), followed by Anaplasma marginale (23.2%), Anaplasma phagocytophilum (22.3%), Theileria taurotragi (22.3%), Theileria parva (15.5%), Anaplasma bovis (9.6%), Babesia bovis (7.3%), Theileria mutans (4.1%), and Babesia naoakii (2.7%). Among the positive samples, 64.2% were found to be co-infected with two or more TBPs, with the highest number of seven pathogens detected in a single sample. The study documents the existence of A. phagocytophilum, B. bovis, and B. naoakii in Malawian cattle for the first time. Conclusion: The findings herein demonstrate a significant burden of TBPs on cattle in Malawi, which gives a challenge in combating TBDs. The high TBP burden, along with the high co-infection frequencies in Malawian cattle necessitates the urgency to implement effective control strategies to enhance cattle production in the country. This pioneering study uniquely identifies and characterizes the presence of algal species, mainly Spirulina, from water reservoirs in the Kohat district of Pakistan, a previously unstudied region for microalgae dynamics. Conducted over one year, from July 2022 to June 2023, the study examined 156 samples from 26 freshwater bodies in Kohat. Only one sample from Usterzai (pH 8.6 ± 0.08, TDSs 313 ± 0.81 mg/L, DO 4.50 ± 0.05 mg/L, EC 540 ± 0.81 µS/cm) contained Spirulina sp., highlighting its rarity and specific environmental preferences. The other 155 samples, with varying parameters, contained different microalgae. Microscopic analysis further confirmed the presence of Spirulina in only one sample. The morphological and molecular analyses of the isolated Spirulina culture showed variability within the population, with phylogenetic analysis illuminating closer relationship with Arthrospira platensis. While multivariate analyses identified key environmental parameters influencing algal species distribution, the selective presence of Spirulina was found less relevant, which requires further investigation in terms of nutrient availability, microbial interactions, or subtle variations in water chemistry for ecological preferences and adaptations. Previous phylogenetic analyses have shown the polyphyletic status of the traditional genus Lepista. The concept of Lepista sensu stricto is restricted to the monophyletic clade containing the type species L. densifolia, whose members are highly regarded as important edible mushrooms and valuable germplasm resources. The species diversity of Lepista s.str. in China, however, remains largely unexplored. By conducting phylogenetic analyses based on nucleotide sequences of ITS and six loci (ITS, LSU, TEF1, RPB1, RPB2, and ATP6), we identify a new species and a newly recorded species belonging to Lepista s.str., namely, L. cremeoinvoluta and L. multiformis from Southwestern China. Scanning electron microscopy shows that the basidiospores of L. cremeoinvoluta exhibit distinct verrucose-papillate surfaces, whereas those of L. multiformis display extremely low dimpled warts. Three closely related, aerobic, Gram-stain-negative, motile, rod-shaped bacterial strains (PS-2T, PS-17, and PS-19) were isolated from the skin of freshwater pufferfish (Tetraodon cutcutia). Colonies are pinkish-colored. The optimum growth occurred at 28–30 °C, and the pH was 6.5–7. The major cellular fatty acids were C16:1 ω7c, iso-C15.0, C17:1 ω8c, C18:1 ω7c, and C16:0. The predominant polar lipids were phosphatidylglycerol, phosphatidylethanolamine, and amino lipids. The genome size of strain PS-2T is 4.8 Mbp, and the G + C content was 46.0%. The major fraction of genes were associated with biological processes (45.64%), followed by molecular function (29.86%) and cellular components (24.49%). The unique genes identified in strain PS-2T secreted cyanophycinase, UDP-N-acetylglucosamine 2-epimerase, methyltransferase, kynureninase, ADA regulatory protein, biphenyl degradation, thermostable carboxypeptidase 1, tetrathionate respiration, etc. In addition, alanine and glutamate racemases were present. The 16S rRNA gene sequences shared 98.83–99.24% similarity with the closely related type strains of Shewanella. The ANI and AAI of strain PS-2T with reference type strains of the genus Shewanella were below 95–96%, and the corresponding dDDH values were below 70%. A phylogenetic tree based on 16S rRNA gene sequences and genome-wide core genes revealed that strain PS-2T clustered with Shewanella oneidensis LMG 19005T in both phylogenetic trees. Based on the polyphasic analysis, the new isolates (PS-2T, PS-17, and PS-19) represent a novel species of Shewanella, for which Shewanella cutis sp. nov. is proposed. Sea buckthorn (Hippophae rhamnoides), a hardy deciduous shrub of the Elaeagnaceae family, grows wild at high altitudes in Asia and Europe and is known for its excellent nutritional, medicinal, and ecological value. However, research on its chloroplast genome is limited. In this study, we sequenced, assembled, and annotated the chloroplast genomes of four subspecies of H. rhamnoides. The structure, nucleotide diversity, simple and long repeat sequence sites, and codon bias of their chloroplast genomes were compared. Their chloroplast genomes (size range 156,185–156,510 bp) consisted of a pair of inverted repeats (IR) sequences (26,658–26,664 bp) separating a small single-copy region (19,025–19064 bp) from a large single-copy region (83,842–84,118 bp). Gene order, IR boundaries, codon usage, and repetitive sequence distribution showed similarities across the four genomes. Except for H. rhamnoides subsp. mongolica 'wulanshalin', which was missing the matK gene, the subspecies contained 131 genes, including 85 protein-coding genes, 38 tRNA genes, and 8 rRNA genes. We also uncovered 373 cpSSRs, 175 long repeat sequences, and 9 regions with high variability worth substantiation in future population genetics research. Meanwhile, a phylogenetic tree of the Elaeagnaceae family was constructed from CDSs, showing that all Hippophae taxa were clustered in the same group and formed a sister clade with Elaeagnus taxa. Among the Hippophae taxa, H. gyantsensis, H. neurcar, and H. salicifolia were grouped, but H. tibetana was clustered with H. rhamnoides. Interleukin 2 (IL-2) is produced by activated T cells and play important role in immune response against antigen. It acts in both autocrine and paracrine manner. It can stimulate B cells and various other phagocytic cells like monocytes, lymphokine-activated killer cells and natural killer cells. Acting in autocrine fashion, IL-2 protein plays a crucial role in proliferation of T cells. IL-2 triggers the release of pro and anti- inflammatory cytokines by activating several pathways. In present study, exon 1 of IL-2 gene of four local Pakistani breeds (Dera Din Panah, Beetal, Nachi and Kamori) was amplified by using reported ovine IL-2 primers. Amplified products of 4 breeds of goat were bidirectionally sequenced to decipher polymorphisms. Only a single substitution (T→A) was found in non-coding region of IL-2 gene. Comparison of IL-2 gene sequence of all four breeds with other goat breeds showed high similarity in sequence. Phylogenetic analysis of our local breeds with other mammals showed that IL-2 was highly variable. This high substitution rate could be due to changed selective pressure. Since its initial detection in Africa, the West Nile virus has disseminated widely across all continents, becoming endemic in numerous countries, including the Russian Federation. A substantial expansion of the West Nile virus range was observed in the European part of the Russian territory in 1999. In light of this epidemiological trend, research endeavours focusing on monitoring West Nile virus circulation activity in endemic regions of the country have gained paramount significance. A substantial dataset has been accrued from 2007 onwards regarding genomic variability and dissemination dynamics across the country throughout the entire monitoring period for the West Nile fever pathogen. The objective of this study was to characterise West Nile virus isolates that have been circulating in the Russian Federation and identify their molecular and genetic characteristics. A phylogenetic analysis of 55 complete genome sequences revealed that the West Nile virus population within the Russian Federation is genetically heterogeneous and is represented by four major clades. Avian encephalomyelitis (AE) is an important infectious poultry disease worldwide that is caused by avian encephalomyelitis virus (AEV). The causative virus can be transmitted both horizontally and vertically. In the present study, an AEV suspected outbreak with typical neurological signs occurred in broilers. Histopathological examination, RT-PCR assay and full genome sequencing were applied to confirm the presence of AEV. Phylogenetic analysis of the full genome sequence showed that the detected AEV strain at 7055 nucleotide length is classified in cluster I and is closely related to vaccinal USA and China originated isolates. Although, the outbreaks of AE in progeny of vaccinated breeders have been reported previously, the source of infection was unknown. Based on the results obtained in this study, the outbreaks are vaccine-originated. The Newcastle disease virus (NDV) affects wild and domesticated bird species, including commercial poultry. Although the diversity of NDV in domestic chickens is well documented, limited information is available about Newcastle disease (ND) outbreaks in other bird species. We report an annotated sequence of NDV/Vulture/Borjuri/01/22, an avirulent strain of NDV reported from Borjuri, Northeast India, in Himalayan Griffon vulture. The complete genome is 15,186 bases long with a fusion protein (F) cleavage site 112GRQGR↓L117. The phylogenetic analysis based on the F protein gene and the whole genome sequence revealed that the isolate from the vulture belongs to genotype II, sharing significant homology with vaccine strain LaSota. Biological and abiotic stresses in plant growth are associated with reduced crop yields. Therefore, improving plant stress resistance can be a crucial strategy to improve crop production. To overcome these problems, plant growth-promoting bacteria are emphasized as one of the alternative tools for sustainable agriculture. This study found a novel strain (L3T) of a plant growth-promoting bacterium in fermented Liriope platyphylla fruit. Strain L3T showed the ability to promote plant growth. The L3T strain promoted plant growth of D. carota subsp. sativus, increasing the length (increase rate compared to the control group, 36.98%), diameter (47.06%), and weight of carrots (81.5%), ultimately increasing the edible area. In addition, we confirmed that plant growth was improved even in situations that inhibited plant growth, such as salinity and drought stress. Strain L3T performed indole production, siderophore production, phosphate solubilization, and nitrogen fixation, all characteristics of a strain that promotes plant growth. Genome analysis revealed genes involved in the growth promotion effects of strain L3T. Additionally, the properties of exopolysaccharides were identified and characterized using FTIR, TGA, and UHPLC. Specimens of three newly discovered species of Clavulina, and the previously described species Clavulina thindii, were collected during field surveys in southwestern China. The specimens were used for examination of morphological characters and DNA extraction for molecular phylogenetic analyses. Phylogenetic analysis of concatenated sequences for the nuclear ribosomal DNA internal transcribed spacer region, nuclear ribosomal RNA large subunit, and the RNA polymerase II subunit B gene revealed that the three new species each formed a distinct lineage in the Clavulina clade. The samples of C. thindii from China and India formed a monophyletic lineage. The three new species are formally described here. Clavulina curva has noticeably distorted basidiomata, C. spina has uniform spines on the basidioma surface, and C. yunnanensis has brownish gray to dark black-brown stipes, with rare longitudinal corrugations and bristles. A key to all Clavulina species recorded in China, and descriptions of the macromorphology, micromorphology, and habitat for the four Clavulina species treated herein, are provided. Background: The Anopheles hyrcanus group is distributed throughout the Oriental and Palaearctic regions and can transmit diseases such as malaria, Japanese encephalitis virus, and filariasis. This investigation marks the inaugural comprehensive study to undertake a phylogenetic analysis of the constituents of this malaria vector group in the northeastern region of Iran, juxtaposed with documented occurrences from different areas within Iran and worldwide. Methods: Mosquitoes were collected using various methods from nine different locations in Golestan province from April to December 2023. The collected mosquitoes were identified morphologically using valid taxonomic keys. DNA was isolated using the Sambio™ Kit. COI and ITS2 primers were designed using Oligo7 and GeneRunner. PCR and purification were performed with the Qiagen kit. Subsequently, sequencing was carried out at the Mehr Mam GENE Center using an Applied Biosystems 3730XL sequencer. The nucleotide sequences were then analyzed and aligned with GenBank data using BioEdit. Kimura 2-parameter was Utilized for base substitutions. DNA models were selected based on AIC and BIC criteria. Bayesian and Maximum Likelihood trees were constructed, along with a haplotype network. Molecular diversity statistics computed using DnaSP software. Results: In this study, a total of 819 adult mosquitoes were collected. An. hyrcanus was the second most abundant species, predominantly found in Kalaleh and Turkman counties. The sequenced and edited COI and ITS2 sequences were deposited in GenBank under specific accession numbers. Phylogenetic analyses using ML, BI, and NJ methods confirmed a monophyletic lineage for An. hyrcanus with strong support. Molecular analysis of Iranian An. hyrcanus found 11 diverse haplotypes, with the COI gene displaying low diversity. The ITS2 gene revealed two clades - one associating with Iran, Europe, and Asia; the other originating from southwestern Iran. The haplotype network showed two main groups - one from southwest Iran and the other from north Iran. Iran exhibited six distinct haplotypes, while Turkey showcased the highest diversity. Conclusions: An. hyrcanus in southwestern Iran exhibits a distinct haplogroup, suggesting possible subspecies differentiation. Additional studies are required to validate this phenomenon. The Chinese medicinal fungi "Sanghuang" have been long recognized for their significant and valued medicinal properties, as documented in ancient medical literature. However, in traditional folk medicine, various macrofungi sharing similar appearance, habitat, and therapeutic effects with Sanghuang were erroneously used. These Sanghuang-like fungi mainly belong to the Porodaedalea, Phellinus, and Inonotus genera within the Hymenochaetaceae family. Despite the establishment of the Sanghuangporus genus and the identification of multiple species, the emerging taxonomic references based on morphological, ITS, and mycelial structural features have been inadequate to differentiate Sanghuangporus and Sanghuang-like fungi. To address this limitation, this study presents the first comparative and phylogenetic analysis of Sanghuang-related fungi based on mitogenomes. Our results show that Sanghuangporus species show marked convergence in mitochondrial genomic features and form a distinct monophyletic group based on phylogenetic analyses of five datasets. These results not only deepen our understanding of Sanghuang-like fungi but also offer novel insights into their mitochondrial composition and phylogeny, thereby providing new research tools for distinguishing members of the Sanghuangporus genus. Neoehrlichia mikurensis (N. mikurensis) is an emerging tick-borne pathogen that can cause neoehrlichiosis. Rodents are considered the major host for N. mikurensis. Currently, N. mikurensis has been detected in rodents in several studies from China and other countries. However, no research on N. mikurensis infection in rodents has been reported in the Liupan mountain region. The region of Liupan Mountain, located in northwestern China, is the center of the triangle formed by the cities of Xi'an, Yinchuan, and Lanzhou, with multiple tourist sites in the region. To survey whether there is N. mikurensis in hosts, rodents were captured in this region in September 2020. A nested polymerase chain reaction was used to detect the DNA of N. mikurensis, followed by nucleotide sequencing and phylogenetic analysis. In the region, among 88 rodents, 3 rodents were detected positive for N. mikurensis, a detection rate of 3.4%. Based on phylogenetic analysis of the partial groEL gene sequences, N. mikurensis from rodents in Liupan Mountain clustered in the same evolutionary branch with those found in rodents from Japan, Russia, and northeastern China, and also in ticks and clinical cases from Heilongjiang Province in northeastern China. Giant reed (Arundo donax) is widely distributed across the globe and is considered an important energy crop. This study presents the first comprehensive analysis of the chloroplast genome of giant reed, revealing detailed characteristics of this species' chloroplast genome. The chloroplast genome has a total length of 137,153 bp, containing 84 protein-coding genes, 38 tRNA genes, and 8 rRNA genes, with a GC content of 39%. Functional analysis indicates that a total of 45 photosynthesis-related genes and 78 self-replication-related genes were identified, which may be closely associated with its adaptability and growth characteristics. Phylogenetic analysis confirmed that Arundo donax cv. Lvzhou No.1 belongs to the Arundionideae clade and occupies a distinct evolutionary position compared to other Arundo species. The findings of this study not only enhance our understanding of the giant reed genome but also provide valuable genetic resources for its application in biotechnology, bioenergy crop development, and ecological restoration.
