Building upon prior research demonstrating the excellent antifungal and nematicidal efficacy of Annona squamosa Lin. seed extracts, this study extends its scope to investigate similar properties in seed extracts from two other Annonaceae species: Annona muricata Lin. and Annona glabra Lin. The focus is on assessing their effectiveness against tomato late blight (TLB) and wheat leaf rust (WLR) diseases, as well as their broader antifungal activity against Colletotrichum sp. and Fusarium sp. The A. glabra seed extract exerted a superior control efficacy against TLB (85 % at 62.5 μg/mL) and WLR (75 % at 125 μg/mL) in vivo. The two Annonaceous extracts also exhibited in vitro antifungal inhibition against Colletotrichum sp. and Fusarium sp., as well as toxicology against pine wilt nematodes and Artemia salina. Besides, they showed phytotoxicity against Raphanus sativus seed germination. Squamocin G, a potent bioactive acetogenin, was isolated from A. glabara, which was found to occur at high contents in the following ascending order in A. glabra, A. muricata and A. squamosa dichloromethane extracts. To investigate the antifungal mechanism, molecular docking and molecular dynamic of squamocin G ligand were also performed for the first time at the active site of succinate dehydrogenase and β‐tubulin. Reliance on visual inspection for Maize leaf disease identification proves unreliable, often resulting in inappropriate pesticide application and associated health hazards. Food security requires precise and automated disease detection methods to save time and prevent crop losses. Although several studies have used deep and machine learning to detect plant leaf diseases from different perspectives, most of them require numerous training parameters or have low classification accuracy. Furthermore, a model that was developed for one region of the world might not be appropriate for another due to distinctions in morphology and other aspects. In this context, an application for mobile phones was developed that recognizes and classifies maize leaf diseases using a CNN-based pretrained VGG16 architecture. The model can detect northern corn leaf blight, common rust, and gray leaf spots in maize leaves in tropical climates. A total of 3024 images were used to generate the underlying model, including publicly available and field-collected images. The established model uses fewer training parameters to attain a training accuracy of 95.16% and a testing accuracy of 93%. The model provides farmers with an early warning system for early detection of plant diseases, enabling them to take preventive measures before significant production deficits occur. Interest in plant pathogens for classical biological control (CBC) of invasive introduced plants has increased steadily since the 1970s. The introduced plant Passiflora foetida sensu lato invades large tracts of land across northern Australia and CBC represents a possible solution to reduce its abundance and spread. Field surveys for foliar fungal pathogens of P. foetida s.l. were performed between 2017 and 2020 in Colombia. Molecular sequencing was used to confirm the identity of plants surveyed at each site and to explore genetic variation between sites. Leaf spots of various sizes and sometime associated with chlorosis as well as necrosis of leaf edges were the main disease symptoms observed. These symptoms were not severe and did not appear to affect plant growth. No disease symptoms caused by obligate biotrophic fungi nor girdling lesions on stems were observed. Of the 125 fungal isolates recovered from the collected diseased material, only 21 were considered as pathogenic on P. foetida s.l. in detached-leaf assays. Morphological examinations and sequencing of the 21 pathogenic isolates revealed that they belong to 11 genera. Septin GTPases are morphogenetic proteins that are widely conserved in eukaryotic organisms fulfilling diverse roles in cell division, differentiation and development. In the filamentous fungal pathogen Magnaporthe oryzae, the causal agent of the devastating blast diseases of rice and wheat, septins have been shown to be essential for plant infection. The blast fungus elaborates a specialised infection structure called an appressorium with which it mechanically ruptures the plant cuticle. Septin aggregation and generation of a hetero-oligomeric ring structure at the base of the infection cell is indispensable for plant infection. Furthermore, once the fungus enters host tissue it develops another infection structure, the transpressorium, enabling it to move between living host plant cells, which also requires septins for its function. Specific inhibition of septin aggregation—either genetically or with chemical inhibitors—prevents plant infection. Significantly, by screening for inhibitors of septin aggregation, broad spectrum anti-fungal compounds have been identified that prevent rice blast and a number of other cereal diseases in field trials. Some volatile organic compounds (VOCs) produced by microorganisms have the ability to inhibit the growth and development of plant pathogens, induce the activation of plant defenses, and promote plant growth. Among them, 6-pentylalpha-pyrone (6-PP), a ketone produced by Trichoderma fungi, has emerged as a focal point of interest. 6-PP has been isolated and characterized from thirteen Trichoderma species and is the main VOC produced, often accounting for >50% of the total VOCs emitted. This review examines abiotic and biotic interactions regulating the production of 6-PP by Trichoderma, and the known effects of 6-PP on plant pathogens through direct and indirect mechanisms including induced systemic resistance. While there are many reports of 6-PP activity against plant pathogens, the vast majority have been from laboratory studies involving only 6-PP and the pathogen, rather than glasshouse or field studies including a host plant in the system. Biopesticides based on 6-PP may well provide an eco-friendly, sustainable management tool for future agricultural production. However, before this can happen, challenges including demonstrating disease control efficacy in the field, developing efficient delivery systems, and determining cost-effective application rates must be overcome before 6-PP's potential for pathogen control can be turned into reality. Current agrochemicals used in crop farming mainly consist of synthetic compounds with harmful effects on the environment and human health. Crop-associated fungal endophytes, which play many ecological roles including defense against pathogens, represent a promising source for bioactive and ecologically safer molecules in agrochemical discovery. The methanolic extract of the endophyte Menisporopsis sp. LCM 1078 was evaluated in vitro against the plant pathogens Boeremia exigua, Calonectria variabilis, Colletotrichum theobromicola, Colletotrichum tropicale, and Mycena cytricolor. Bioassay-guided isolation using chromatographic techniques followed by detailed chemical characterization by NMR and mass spectrometry led to the identification of menisporopsin A, which showed inhibitory activity in a dose-dependent manner against the five fungal pathogens including an endophytic strain (Colletotrichum tropicale), with MIC values in the range of 0.63–10.0 μg/mL showing a potency equivalent to the broadly employed agrochemical mancozeb. Phytophthora infestans (Peronosporaceae, Oomycota) is the causal agent of late blight of potato (Solanum tuberosum) and a native to Central America. When introduced to Europe, it rapidly spread in 1845, triggering the Irish Potato Famine, which claimed millions of lives and led to an exodus of Europeans to North America. The spread of the species was recently traced using historical specimens from various herbaria. However, there are critical spatial and temporal gaps in the documentation of the early spread of the species. Within the framework of a digitalization and restoration project of the mid-nineteenth century fungus collections of the herbarium of the State Museum of Natural History Karlsruhe, several specimens of Phytophthora infestans from North-East Germany collected in 1853, 1855 and 1856 were discovered. In addition, we revised already deposited material and identified a specimen of Ph. infestans that was collected no later than 1852. These specimens are among the oldest from Central Europe and are now available to the scientific public. Further, we searched for thus far overlooked specimens, using online catalogues. We found specimens from 23 European countries, with the oldest material from western Europe and almost no data from eastern Europe, south-eastern Europe and southern Europe. Our results emphasize the need for archiving and digitizing natural history collections in order to document the historical spread of agricultural and forest pathogens and to better understand current-day epidemic spreads. Fungicides are an indispensable tool in plant disease control. Various modes of action (MOAs) have been identified in different fungicides to suppress plant pathogens. The combined use of fungicides with distinct MOAs has been recommended to prevent the development of pathogen resistance. In studying MOAs, metabolomics has been proven to be a robust and high-throughput method. Because metabolites are unique and distinct depending on the biological activities of an organism, MOAs can be identified and classified by establishing metabolic fingerprinting and metabolic profiles. Similarly, if fungicide resistance is developed in a pathogen, the metabolome will change, which can be identified. In this review, we have discussed the principles and advanced applications of metabolomics in the study of MOAs and resistance mechanisms of fungicides, and the potential of metabolic data in understanding the interaction between fungicides and pathogens. Challenges are also discussed in the application of metabolomics, improvement of the study on the mechanism of fungicides in their functions against pathogens and advancing the development of novel fungicides.

The walnut industry in Argentina has grown in recent years, especially in northern Patagonia. However, this expansion has also brought new challenges, including the emergence of diseases threatening the health and productivity of walnut plantations. One of the most important diseases affecting walnut crops worldwide is 'ink disease' or 'walnut dieback'. The aim of this study was to characterize ink disease, identify the aetiological agents, and estimate its incidence in walnut orchards of northern Patagonia, Argentina. Symptomatic trees were observed in the seven surveyed walnut orchards, showing a range of symptoms, including chlorosis and wilting, stem cankers and desiccation. In vivo assay and molecular analyses revealed that not only Phytophthora (P.) but also Phytopythium (Ph.) species are the causal agents of the disease, with P. drechsleri, Ph. mercuriale and Ph. vexans being the most virulent over the commonly used rootstock Juglans hindsii. Notably, Ph. vexans was the most frequently isolated pathogen, suggesting its prevalence and potential impact on the regional walnut industry. Overall, this study provides critical insights into the prevalence and impact of Phytophthora and Phytopythium species on walnut health in northern Patagonia. The presence of multiple pathogenic oomycete species raises concerns about the health of walnut orchards, as well as the potential risk of pathogen transmission to other fruit crops in the region. Conventional disease diagnosis and management approaches often fail to provide rapid and eco-friendly solutions. In the current situation, nanomaterials (NMs) serve a valuable role in both managing emerging pathogens and monitoring overall plant health. Nanotechnology has transformed the biotechnology industry including agriculture with specific applications such as nano-fungicides, nano-bactericides, and nano-pesticides. This review focuses on the use of various nanomaterials, including inorganic materials such as Ag, ZnO, CuO, and CeO, as well as carbon-based nanoparticles, nanotubes, nanowires, and nano-capsules. The application of NMs holds the potential to address various challenges in food security through novel applications like advanced nano-biosensors for rapid pathogen detection and targeted disease management strategies. This includes the potential to minimize reliance on chemical inputs and contribute to more sustainable agricultural practices. Nanomaterials (NMs) promise to deliver plant hormones and signaling molecules to plants, enhancing resistance inducers against major crop pathogens. NMs against newly arising pathogens through reactive oxygen generation, membrane damage, and biochemical interference are also reviewed. However, challenges regarding the stability, toxicity, and environmental impacts of NMs are discussed, along with recommendations on green synthesis and functionalization approaches. This article aims to investigate the role of nanomaterials (NMs) in managing emerging pathogens and monitoring overall crop health offering an insightful outlook for future generations. Abstract According to an estimate, 30% to 40%, of global fruit are wasted, leading to post harvest losses and contributing to economic losses ranging from $10 to $100 billion worldwide. Among, all fruits the discarded portion of oranges is around 20%. A novel and value addition approach to utilize the orange peels is in nanoscience. In the present study, a synthesis approach was conducted to prepare the metallic nanoparticles (copper and silver); by utilizing food waste (Citrus plant peels) as bioactive reductants. In addition, the Citrus sinensis extracts showed the reducing activity against metallic salts copper chloride and silver nitrate to form Cu-NPs (copper nanoparticles) and Ag-NPs (Silver nanoparticles). The in vitro potential of both types of prepared nanoparticles was examined against plant pathogenic bacteria Erwinia carotovora (Pectobacterium carotovorum) and pathogens effect on human health Escherichia coli (E. coli) and Staphylococcus aureus (S. aureus). Moreover, the in vivo antagonistic potential of both types of prepared nanoparticles was examined by their interaction with against plant (potato slices). Furthermore, additional antipathogenic (antiviral and antifungal) properties were also examined. The statistical analysis was done to explain the level of significance and antipathogenic effectiveness among synthesized Ag-NPs and Cu-NPs. The surface morphology, elemental description and size of particles were analyzed by scanning electron microscopy, transmission electron microscopy, energy-dispersive spectroscopy and zeta sizer (in addition polydispersity index and zeta potential). The justification for the preparation of particles was done by UV–Vis Spectroscopy (excitation peaks at 339 nm for copper and 415 nm for silver) and crystalline nature was observed by X-ray diffraction. Hence, the prepared particles are quite effective against soft rot pathogens in plants and can also be used effectively in some other multifunctional applications such as bioactive sport wear, surgical gowns, bioactive bandages and wrist or knee compression bandages, etc.

Background: The cultivation of short-rotation tree species on non-forest land is increasing due to the growing demand for woody biomass for the future bioeconomy and to mitigate climate change impacts. However, forest plantations are often seen as a trade-off between climate benefits and low biodiversity. The diversity and composition of soil fungal biota in plantations of hybrid aspen, one of the most planted tree species for short-rotation forestry in Northern Europe, are poorly studied. Methods: The goal of this study was to obtain baseline knowledge about the soil fungal biota and the edaphic, floristic and management factors that drive fungal richness and communities in 18-year-old hybrid aspen plantations on former agricultural soils and compare the fungal biota with those of European aspen stands on native forest land in a 130-year chronosequence. Sites were categorized as hybrid aspen (17--18-year-old plantations) and native aspen stands of three age classes (8--29, 30--55, and 65-131-year-old stands). High-throughput sequencing was applied to soil samples to investigate fungal diversity and assemblages. Results: Native aspen forests showed a higher ectomycorrhizal (EcM) fungal OTU richness than plantations, regardless of forest age. Short-distance type EcM genera dominated in both plantations and forests. The richness of saprotrophic fungi was similar between native forest and plantation sites and was highest in the middle-aged class (30--55-year-old stands) in the native aspen stands. The fungal communities of native forests and plantations were significantly different. Community composition varied more, and the natural forest sites were more diverse than the relatively homogeneous plantations. Soil pH was the best explanatory variable to describe soil fungal communities in hybrid aspen stands. Soil fungal community composition did not show any clear patterns between the age classes of native aspen stands. Conclusion: We conclude that edaphic factors are more important in describing fungal communities in both native aspen forest sites and hybrid aspen plantation sites than forest thinning, age, or former land use for plantations. Although first-generation hybrid aspen plantations and native forests are similar in overall fungal diversity, their taxonomic and functional composition is strikingly different. Therefore, hybrid aspen plantations can be used to reduce felling pressure on native forests; however, our knowledge is still insufficient to conclude that plantations could replace native aspen forests from the soil biodiversity perspective. Climate change is having a significant impact on global agriculture, particularly on vegetable crops, which play a critical role in global nutrition. Recently, increasing research has concentrated on the impact of climate change on vegetable crop diseases, with several studies being conducted in phytotrons, which have been used to explore the effects of increased temperatures and CO2 concentrations to simulate future scenarios. This review focuses on the combined effects of temperature and carbon dioxide increases on foliar and soilborne vegetable diseases, as evaluated under phytotron conditions. The influence of climate change on mycotoxin production and disease management strategies is also explored through case studies. The results offer valuable information that can be used to guide both seed and agrochemical industries, as well as to develop disease-resistant varieties and innovative control measures, including biocontrol agents, considering the diseases that are likely to become prevalent under future climatic scenarios. Recommendations on how to manage vegetable diseases under ongoing climate change are proposed to facilitate plants' adaptation to and enhanced against the changing conditions. Lysine acetylation, as a conservative post-translational modification, participates in a variety of biological processes. Numerous medical and plant pathological studies have revealed that acetylation plays an important regulatory role in the development of animal and plant diseases. Based on previous research progress, this article elaborates on the role of acetylation in plant pathogens from three perspectives involved in the pathogenesis of plant pathogens: Regulation of pathogen growth and pathogenicity, host plant resistance, and pathogen-host plant interaction. Transposable elements (TEs) are repetitive DNA that can create genome structure and regulation variability. The genome of Rhizophagus irregularis , a widely studied arbuscular mycorrhizal fungus (AMF), comprises ∼50% repetitive sequences that include TEs. Despite their abundance, two-thirds of TEs remain unclassified, and their regulation among AMF life stages remains unknown. Here, we aimed to improve our understanding of TE diversity and regulation in this model species by curating repeat datasets obtained from chromosome-level assemblies and by investigating their expression across multiple conditions. Our analyses uncovered new TE superfamilies and families in this model symbiont and revealed significant differences in how these sequences evolve both within and between R. irregularis strains. With this curated TE annotation, we also found that the number of upregulated TE families in colonized roots is 4 times higher than in the extraradical mycelium, and their overall expression differs depending on the plant host. This work provides a fine-scale view of TE diversity and evolution in model plant symbionts and highlights their transcriptional dynamism and specificity during host–microbe interactions. Ananas comosus, commonly known as pineapple, is a fruit with a large potential market as a commodity and commercial fruit. Numerous pests and diseases affect pineapple, directly or indirectly, by lowering the quality and quantity. The fungal causative agents, namely Fusarium ananatum and Thalaromyces stolii (previously named Penicillium funiculosum), cause fruitlet core rot (FCR) and fusariosis by Fusarium guttiforme. Bacteria heart rot (BHR) is an infection by Erwinia chrysanthemi, newly known as Dickeya zeae. Nevertheless, the mealybug wilt of pineapple (MWP) is another pineapple treat to susceptible pineapple varieties caused by pineapple mealybug wilt-associated viruses (PMWaVs). Other diseases include destruction caused by pathogenic nematodes. This review discusses the status of these diseases and the control measures that greatly affect the economy of pineapple-producing countries due to the economic significance of these crops. Growers need up-to-date information on the identity of the diseases that affect pineapple crops in the various countries that produce them to effectively manage the diseases in the field. Endophytic fungi that reside internally in healthy, asymptomatic plants often benefit their hosts by promoting plant growth and/or providing plant protection against abiotic and biotic stresses. However, only a small fraction of the estimated 1.5 million fungal endophytes have been identified. In this study, a total of 369 isolates of fungal endophytes in 59 distinct taxa were isolated from stem samples of Cornus florida (flowering dogwood). All isolates belonged to species of phyla Ascomycota and Basidiomycota distributed across five orders and 11 genera. Isolates belonging to the same family clustered together in a phylogenetic tree generated from a cluster analysis using MEGA 7 software. Diversity indices of the fungi revealed a rich and diverse community that included several species associated with leaf spots, blight, cankers, and/or dieback diseases. Pathogenicity tests confirmed 16 fungal endophytes as C. florida pathogens, including some well-known destructive pathogens Botryosphaera dothidea, Colletotrichum acutatum, and C. gleosporoides. Isolates of the fungal endophytes possess the capacity to produce extracellular hydrolytic enzymes (cellulase, amylase, pectinase, laccase, chitinase, and protease) that are known to function in tissue penetration, plant colonization, nutrient acquisition, and disease suppression in both plant pathogens and endophytes These results support the interchangeable pathogenic–endophytic roles for some taxa. The competitive colonization of bacteria on similar ecological niches has a significant impact during their establishment. The synthesis speeds of different chemical classes of molecules during early competitive colonization can reduce the number of competitors through metabolic effects. In this work, we demonstrate for the first time that Kosakonia cowanii Cp1 previously isolated from the seeds of Capsicum pubescens R. P. produced volatile organic compounds (VOCs) during competitive colonization against Pectobacterium aroidearum SM2, affecting soft rot symptoms in serrano chili (Capsicum annuum L.). The pathogen P. aroidearum SM2 was isolated from the fruits of C. annuum var. Serrano with soft rot symptoms. The genome of the SM2 strain carries a 5,037,920 bp chromosome with 51.46% G + C content and 4925 predicted protein-coding genes. It presents 12 genes encoding plant-cell-wall-degrading enzymes (PCDEWs), 139 genes involved in five types of secretion systems, and 16 genes related to invasion motility. Pathogenic essays showed soft rot symptoms in the fruits of C. annuum L., Solanum lycopersicum, and Physalis philadelphica and the tubers of Solanum tuberosum. During the growth phases of K. cowanii Cp1, a mix of VOCs was identified by means of HS-SPME-GC-MS. Of these compounds, 2,5-dimethyl-pyrazine showed bactericidal effects and synergy with acetoin during the competitive colonization of K. cowanii Cp1 to completely reduce soft rot symptoms. This work provides novel evidence grounding a better understanding of bacterial interactions during competitive colonization on plant tissue, where VOC synthesis is essential and has a high potential capacity to control pathogenic microorganisms in agricultural systems. The current study placed an intense emphasis on the excess discharge of agrobased industrial effluent and the use of plant extract antimicrobials to inhibit the growth of pathogens in crop plants. An effluent (treated and untreated) from the marigold flower processing industry has been identified for the presence of volatile and semi-volatile organic compounds, and a total of 18 in treated effluent and 23 in untreated effluent were found using gas chromatography-mass spectrometry. A total of 13 classes were identified, which include carboxylic acid, phenols, esters, alkanes, alkenes, alcohols, cyanide, heterocyclic, flavonoids, aldehydes, polycyclic aromatic, cycloalkanes, and cycloalkenes. A principal component analysis with varimax rotation was applied to discern the abundance of identified compounds under each class. An in vitro antifungal bioassay was conducted using effluents at three different concentrations against plant pathogens (Alternaria alter nata, Sclerotium rolfsii, Rhizoctonia solani, Pythium aphanidermata, Fusarium oxysporum, and Colletotrichum gloeosporioides). The study proved that treated and untreated effluents clearly inhibited the growth of fungal pathogens by 10 to 32% and 37 to 92%, respectively. Summary: Plant glycosyl hydrolases (GHs) play a crucial role in selectively breaking down carbohydrates and glycoconjugates during various cellular processes, such as reserve mobilization, pathogen defense, and modification/disassembly of the cell wall.In this study, we examined the distribution of GH genes in the Archaeplastida supergroup, which encompasses red algae, glaucophytes, and green plants.We identified that the GH repertoire expanded from a few tens of genes in early archaeplastidians to over 400 genes in modern angiosperms, spanning 40 GH families in land plants. Our findings reveal that major evolutionary transitions were accompanied by significant changes in the GH repertoire. Specifically, we identified at least 23 GH families acquired by green plants through multiple horizontal gene transfer events, primarily from bacteria and fungi. We found a significant shift in the subcellular localization of GH activity during green plant evolution, with a marked increase in extracellular‐targeted GH proteins associated with the diversification of plant cell wall polysaccharides and defense mechanisms against pathogens.In conclusion, our study sheds light on the macroevolutionary processes that have shaped the GH repertoire in plants, highlighting the acquisition of GH families through horizontal transfer and the role of GHs in plant adaptation and defense mechanisms. Seed endophytic bacteria and fungi are co-dispersed with seeds and are likely founders of the initial endophytic microbiome in developing seedlings. The effects of the seed microbiome on seedling survival and growth are of particular interest for their roles in protection against pathogens and plant resistance to environmental stress. The fungal pathogen Austropuccinia psidii (G. Winter) Beenken is the causal agent of myrtle rust, which infects more than 480 species of Myrtaceae globally and poses a severe threat to New Zealand endemic species such as Metrosideros excelsa Sol. ex Gaertn. We hypothesised that seedlings of M. excelsa may contain seed-derived microbial communities that may contribute to variation in susceptibility to A. psidii. Culture based methods were used to recover 22 species of fungi (n = 412 isolates) and 16 bacterial taxa (n = 156 isolates) from 1580 M. excelsa seeds collected from 30 trees. Our results indicate broad variation in the isolation frequency and species composition of seed-borne microorganisms among individual trees: while seeds sampled from four trees were free of culturable microorganisms, the other 26 trees accumulated up to eight culturable taxa (both bacteria and fungi) in their seeds, including some species known to be beneficial endophytes or phytopathogens. The most frequently isolated fungal species belong to genera Aureobasidium, Cladosporium, Penicillium, and Pestalotiopsis. These fungi were often isolated from seeds also containing bacteria of the genera Bacillus, Erwinia, and Methylobacterium. At the same time, seeds collected from four trees contained known plant pathogens Colletotrichum aff. fioriniae (Marcelino & Gouli) Pennycook, Neofusicoccum sp., and Robbsia aff. andropogonis (Smith) Lopes-Santos et al., which could affect seed germination. The putative benefits to seeds in myrmecochory (ant‐mediated seed dispersal) are often cast in a reward context. However, microbes have been mostly overlooked as seed mortality agents in myrmecochory, as have potential treatments provided by ant‐handling.We investigated the effects of ant handling on the diversity of seed coat fungal communities of three myrmecochorous plant species.Ant‐handling altered measures of both alpha and beta diversity of fungal communities. Ant‐handled seeds harboured different overall fungal communities and plant pathogen communities than non‐ant‐handled seeds. Conserved motifs (peptide patterns) determining the elicitor properties of plant-pathogenic bacteria were identified in the amino acid sequences of the flagellins of phytopathogenic, associative, and root nodule microflora. In plant-growth-promoting rhizobacteria (PGPR), analogs of one (flg22) out of two (flg22 and flgII-28) specific peptides characteristic of pathogens were found. Instead of glycine G18, characteristic of an elicitor, tyrosine Y18 was identified in flg22 analogs of most PGPR, which prevents actuation of the phytoimmunity mechanism against PGPR. Molecular docking with the AlphaFold software package demonstrated significance of the interaction between the plant receptor FLS2 and the canonical peptide flg22 and its analogs from a plant pathogen and an Azospirillum bacterium. However, in the case of the FLS3 plant receptor, only its interactions with the canonical peptide flgII-28 and its analog from the plant pathogen were statistically significant. The genus Trichoderma comprised important antagonists of pathogenic fungi and can be used in agriculture to combat various plant diseases. In the course of the present work, two micromycete strains were isolated from wood cuts in Eastern Siberia, which were identified by morphological and molecular genetic characteristics as Trichoderma atroviride and Trichoderma harzianum. These Trichoderma strains efficiently inhibited the development of the pathogenic fungi studied (by up to 80%). The increased cultivation of high THC-containing Cannabis sativa L. (cannabis), particularly in greenhouses, has resulted in a greater incidence of diseases and molds that can negatively affect the growth and quality of the crop. Among them, the most important diseases are root rots (Fusarium and Pythium spp.), bud rot (Botrytis cinerea), powdery mildew (Golovinomyces ambrosiae), cannabis stunt disease (caused by hop latent viroid), and a range of microbes that reduce post-harvest quality. An integrated management approach to reduce the impact of these diseases/microbes requires combining different approaches that target the reproduction, spread, and survival of the associated pathogens, many of which can occur on the same plant simultaneously. These approaches will be discussed in the context of developing an integrated plan to manage the important pathogens of greenhouse-grown cannabis at different stages of plant development. These stages include the maintenance of stock plants, propagation through cuttings, vegetative growth of plants, and flowering. The cultivation of cannabis genotypes with tolerance or resistance to various pathogens is a very important approach, as well as the maintenance of pathogen-free stock plants. When combined with cultural approaches (sanitation, management of irrigation, and monitoring for diseases) and environmental approaches (greenhouse climate modification), a significant reduction in pathogen development and spread can be achieved. The use of preventive applications of microbial biological control agents and reduced-risk biorational products can also reduce disease development at all stages of production in jurisdictions where they are registered for use. The combined use of promising strategies for integrated disease management in cannabis plants during greenhouse production will be reviewed. Future areas for research are identified. Biological control uses naturally occurring antagonists such as bacteria or fungi for environmentally friendly control of plant pathogens. Bacillus spp. have been used for biocontrol of numerous plant and insect pests and are well-known to synthesize a variety of bioactive secondary metabolites. We hypothesized that bacteria isolated from agricultural soil would be effective antagonists of soilborne fungal pathogens. Here, we show that the Delaware soil isolate Bacillus velezensis strain S4 has in vitro activity against soilborne and foliar plant pathogenic fungi, including two with a large host range, and one oomycete. Further, this strain shows putative protease and cellulase activity, consistent with our prior finding that the genome of this organism is highly enriched in antifungal and antimicrobial biosynthetic gene clusters. We demonstrate that this bacterium causes changes to the fungal and oomycete hyphae at the inhibition zone, with some of the hyphae forming bubble-like structures and irregular branching. We tested strain S4 against Magnaporthe oryzae spores, which typically form germ tubes and penetration structures called appressoria, on the surface of the leaf. Our results suggest that after 12 hours of incubation with the bacterium, fungal spores form germ tubes, but instead of producing appressoria, they appear to form rounded, bubble-like structures. Among these, lipopeptides, such as surfactins, iturins, and fengycins produced by the genus Bacillus, have gained significant attention due to their multifaceted biocontrol mechanisms and wide-ranging inhibitory effects. This review aims to address the regulation, biosynthesis, and production of three main lipopeptide families secreted by the genus Bacillus, as well as the identification and quantification analysis used to date, through the omic tools approach. The three families have been identified as key contributors to the biocontrol abilities of these bacteria, with their broad-spectrum activity making them valuable tools in integrated pest management approaches that aim to reduce reliance on chemical pesticides use while maintaining crop health and productivity. Summary: Alkaloids are a large group of plant secondary metabolites with various structures and activities. It is important to understand their functions in the interplay between plants and the beneficial and pathogenic microbiota.Amaryllidaceae alkaloids (AAs) are unique secondary metabolites in Amaryllidaceae plants. Here, we studied the interplay between AAs and the bacteriome in Lycoris radiata, a traditional Chinese medicinal plant containing high amounts of AAs.The relationship between AAs and bacterial composition in different tissues of L. radiata was studied. In vitro experiments revealed that AAs have varying levels of antimicrobial activity against endophytic bacteria and pathogenic fungi, indicating the importance of AA synthesis in maintaining a balance between plants and beneficial/pathogenic microbiota. Using bacterial synthetic communities with different compositions, we observed a positive feedback loop between bacteria insensitive to AAs and their ability to increase accumulation of AAs in L. radiata, especially in leaves. This may allow insensitive bacteria to outcompete sensitive ones for plant resources. Moreover, the accumulation of AAs enhanced by insensitive bacteria could benefit plants when challenged with fungal pathogens.This study highlights the functions of alkaloids in plant–microbe interactions, opening new avenues for designing plant microbiomes that could contribute to sustainable agriculture. Plant pathogens can damage crops, leading to reduced productivity and threatening global food security. Several strategies have been developed to mitigate the pre- and post-harvest loss of economical plants. The conventional approaches such as use of chemical compounds or biological agents against the pathogens and advanced techniques including gene editing have not been fully successful and thus it is vital to dissect underlying molecular mechanism(s) to understand the plant-pathogen interaction, which will result in developing disease resistant plants. The crop plants when exposed to pathogens leads to disease, resulting in severe pre-and post-harvest losses. Unfortunately, the immune activation events occurring due to the pathogen infection are not fully known, making it difficult to develop strategies to combat the microbial attack. We try to highlight the recent breakthrough findings which unravel the previously unexplored molecular mechanism related to differential immune response of Magnaporthe oryzae-challenged rice plant at varying temperature conditions. These finding opens up a novel rice- Magnaporthe oryzae system to study plant-pathogen interactions. The study demonstrates that the Jasmonate-mediated basal resistance in Magnaporthe oryzae-challenged rice plant is elevated at 28 °C relative to those at 22 °C. Further exogenous application of methyl jasmonate compromised the disease susceptibility in rice plants grown at 22 °C, highlighting a strategy to ensure enhanced resistance in crop plants. Some volatile organic compounds (VOCs) produced by microorganisms have the ability to inhibit the growth and development of plant pathogens, induce the activation of plant defenses, and promote plant growth. Among them, 6-pentyl-alpha-pyrone (6-PP), a ketone produced by Trichoderma fungi, has emerged as a focal point of interest. 6-PP has been isolated and characterized from thirteen Trichoderma species and is the main VOC produced, often accounting for >50% of the total VOCs emitted. This review examines abiotic and biotic interactions regulating the production of 6-PP by Trichoderma, and the known effects of 6-PP on plant pathogens through direct and indirect mechanisms including induced systemic resistance. While there are many reports of 6-PP activity against plant pathogens, the vast majority have been from laboratory studies involving only 6-PP and the pathogen, rather than glasshouse or field studies including a host plant in the system. Biopesticides based on 6-PP may well provide an eco-friendly, sustainable management tool for future agricultural production. However, before this can happen, challenges including demonstrating disease control efficacy in the field, developing efficient delivery systems, and determining cost-effective application rates must be overcome before 6-PP’s potential for pathogen control can be turned into reality.

Bacterial pathogens in the Ralstonia solanacearum species complex (RSSC) infect the water-transporting xylem vessels of plants, causing bacterial wilt disease. Strains in RSSC phylotypes I and III can reduce nitrate to dinitrogen via complete denitrification. The four-step denitrification pathway enables bacteria to use inorganic nitrogen species as terminal electron acceptors, supporting their growth in oxygen-limited environments such as biofilms or plant xylem. Reduction of nitrate, nitrite, and nitric oxide all contribute to the virulence of a model phylotype I strain. However, little is known about the physiological role of the last denitrification step, the reduction of nitrous oxide to dinitrogen by NosZ. We found that phylotypes I and III need NosZ for full virulence. However, strains in phylotypes II and IV are highly virulent despite lacking NosZ. The ability to respire by reducing nitrate to nitrous oxide does not greatly enhance the growth of phylotype II and IV strains. These partial denitrifying strains reach high cell densities during plant infection and cause typical wilt disease. However, unlike phylotype I and III strains, partial denitrifiers cannot grow well under anaerobic conditions or form thick biofilms in culture or in tomato xylem vessels. Furthermore, aerotaxis assays show that strains from different phylotypes have different oxygen and nitrate preferences. Together, these results indicate that the RSSC contains two subgroups that occupy the same habitat but have evolved divergent energy metabolism strategies to exploit distinct metabolic niches in the xylem. IMPORTANCE Plant-pathogenic Ralstonia spp. are a heterogeneous globally distributed group of bacteria that colonize plant xylem vessels. Ralstonia cells multiply rapidly in plants and obstruct water transport, causing fatal wilting and serious economic losses of many key food security crops. The virulence of these pathogens depends on their ability to grow to high cell densities in the low-oxygen xylem environment. Plant-pathogenic Ralstonia can use denitrifying respiration to generate ATP. The last denitrification step, nitrous oxide reduction by NosZ, contributes to energy production and virulence for only one of the three phytopathogenic Ralstonia species. These complete denitrifiers form thicker biofilms in culture and in tomato xylem, suggesting they are better adapted to hypoxic niches. Strains with partial denitrification physiology form less biofilm and are more often planktonic. They are nonetheless highly virulent. Thus, these closely related bacteria have adapted their core metabolic functions to exploit distinct microniches in the same habitat.

Transcriptomic studies are an important tool for understanding the molecular pathways underlying host plant use by agricultural pests, including vectors of damaging plant pathogens. Thus far, bulk RNA-Seq has been the main approach for non-model insects. This method relies on pooling large numbers of whole organisms or hundreds of individually dissected organs. The latter approach is logistically challenging, may introduce artifacts of handling and storage, and is not compatible with biological replication. Here, we tested an approach to generate transcriptomes of individual salivary glands and other low-input body tissues from whiteflies (Bemisia tabaci MEAM1), which are major vectors of plant viruses. By comparing our outputs to published bulk RNA-Seq datasets for whole whitefly bodies and pools of salivary glands, we demonstrate that this approach recovers similar numbers of transcripts relative to bulk RNA-Seq in a tissue-specific manner, and for some metrics, exceeds performance of bulk tissue RNA-Seq. Libraries generated from individual salivary glands also yielded additional novel transcripts not identified in pooled salivary gland datasets, and had hundreds of enriched transcripts when compared with whole head tissues. Overall, our study demonstrates that it is feasible to produce high quality, replicated transcriptomes of whitefly salivary glands and other low-input tissues. We anticipate that our approach will expand hypothesis-driven research on salivary glands of whiteflies and other Hemiptera, thus enabling novel control strategies to disrupt feeding and virus transmission.

Crops are often infected by pathogenic bacteria during their growth and development stages, thus leading to huge economic losses. Timely and accurate detection for infected crop is helpful to provide reference for formulation of disease prevention and control methods. The reference materials of crop pathogens are important reference in the process of crop disease detection. They play a very important role in the qualitative and quantitative detection of crop disease. At present, there are few reports on the reference materials of crop pathogens, then it is urgent to support and develop them in an orderly manner. In this literature, we summarize the research progress of crop pathogen detection methods, detection standards and crop pathogen reference materials, aiming to provide theoretical direction for study on reference material of crop pathogens in China. Apple rust, caused by Gymnosporangium yamadae, poses a significant challenge to apple production. Prior studies have underscored the pivotal role played by endophytic microbial communities, intimately linked with the host, in influencing plant diseases and their pathogenic outcomes. The objective of this study is to scrutinize alternations in endophytic microbial communities within apple leaves at different stages of apple rust using high-throughput sequencing technology. The findings revealed a discernible pattern characterized by an initial increase and subsequent decrease in the alpha diversity of microbial communities in diseased leaves. A microbial co-occurrence network analysis revealed that the complexity of the bacterial community in diseased leaves diminished initially and then rebounded during the progression of the disease. Additionally, employing the PICRUSt2 platform, this study provided preliminary insights into the functions of microbial communities at specific disease timepoints. During the spermogonial stage, endophytic bacteria particularly exhibited heightened activity in genetic information processing, metabolism, and environmental information processing pathways. Endophytic fungi also significantly enriched a large number of metabolic pathways during the spermogonial stage and aecial stage, exhibiting abnormally active life activities. These findings establish a foundation for comprehending the role of host endophytes in the interaction between pathogens and hosts. Furthermore, they offer valuable insights for the development and exploitation of plant endophytic resources, thereby contributing to enhanced strategies for managing apple rust. Plant pathogens are commonly identified in the field by the typical disease symptoms that they can cause. The efficient early detection and identification of pathogens are essential procedures to adopt effective management practices that reduce or prevent their spread in order to mitigate the negative impacts of the disease. In this review, the traditional and innovative methods for early detection of the plant pathogens highlighting their major advantages and limitations are presented and discussed. Traditional techniques of diagnosis used for plant pathogen identification are focused typically on the DNA, RNA (when molecular methods), and proteins or peptides (when serological methods) of the pathogens. Serological methods based on mainly enzyme‐linked immunosorbent assay (ELISA) are the most common method used for pathogen detection due to their high‐throughput potential and low cost. This technique is not particularly reliable and sufficiently sensitive for many pathogens detection during the asymptomatic stage of infection. For non‐cultivable pathogens in the laboratory, nucleic acid‐based technology is the best choice for consistent pathogen detection or identification. Lateral flow systems are innovative tools that allow fast and accurate results even in field conditions, but they have sensitivity issues to be overcome. PCR assays performed on last‐generation portable thermocyclers may provide rapid detection results in situ. The advent of portable instruments can speed pathogen detection, reduce commercial costs, and potentially revolutionize plant pathology. Poplar (Populus) is a genus of woody plants of great economic value. Due to the growing economic importance of poplar, there is a need to ensure its stable growth by increasing its resistance to pathogens. Genetic engineering can create organisms with improved traits faster than traditional methods, and with the development of CRISPR/Cas-based genome editing systems, scientists have a new highly effective tool for creating valuable genotypes. In this review, we summarize the latest research data on poplar diseases, the biology of their pathogens and how these plants resist pathogens. In the final section, we propose to plant male or mixed poplar populations; consider the genes of the MLO group, transcription factors of the WRKY and MYB families and defensive proteins BbChit1, LJAMP2, MsrA2 and PtDef as the most promising targets for genetic engineering; and also pay attention to the possibility of microbiome engineering. Background: garlic reproduces mainly through clove planting, as sexual reproduction via seeds is uncommon. Growers encounter challenges with pathogens due to the larger size and vegetative nature of seed cloves, as well as the storage conditions conducive to fungal growth. Some Phyto-pathogenic fungi, previously unrecognized as garlic infections, can remain latent within bulb tissues long after harvest. Although outwardly healthy, these infected bulbs may develop rot under specific conditions. To address these challenges, tissue-culture techniques are increasingly employed to produce disease-free planting stock. The increased cultivation of Cannabis sativa L. in North America, represented by high Δ9-tetrahydrocannabinol-containing (high-THC) cannabis genotypes and low-THC-containing hemp genotypes, has been impacted by an increasing number of plant pathogens. These include fungi which destroy roots, stems, and leaves, in some cases causing a build-up of populations and mycotoxins in the inflorescences that can negatively impact quality. Viroids and viruses have also increased in prevalence and severity and can reduce plant growth and product quality. Rapid diagnosis of the occurrence and spread of these pathogens is critical. Techniques in the area of molecular diagnostics have been applied to study these pathogens in both cannabis and hemp. These include polymerase chain reaction (PCR)-based technologies, including RT-PCR, multiplex RT-PCR, RT-qPCR, and ddPCR, as well as whole-genome sequencing (NGS) and bioinformatics. In this study, examples of how these technologies have enhanced the rapidity and sensitivity of pathogen diagnosis on cannabis and hemp will be illustrated. These molecular tools have also enabled studies on the diversity and origins of specific pathogens, specifically viruses and viroids, and these will be illustrated. Comparative studies on the genomics and metabolomics of healthy and diseased plants are urgently needed to provide insight into their impact on the quality and composition of cannabis and hemp-derived products. Management of these pathogens will require monitoring of their spread and survival using the appropriate technologies to allow accurate detection, followed by appropriate implementation of disease control measures. The rhizobiome is a critical determinant of plant health, generally attributed to diverse bacteria and fungi. However, the contribution of soil-dwelling animals to plant health has been greatly underestimated and deserves further investigation. Nematodes, as co-evolved partners of plants, may be significantly enhancing plant health due to their predominant role as plant allies rather than plant enemies in the rhizosphere. Plant-parasitic nematodes cause root damage that facilitates opportunistic pathogen colonization. However, the damaged root cells also develop a community of beneficial microbiota and attract antagonists that strengthen plant defense responses. While bacterivorous nematodes cannot suppress plant disease directly by consuming bacterial pathogens, they could have a larger impact on plant protection by bringing antagonistic bacteria into contact with plant pathogens, thereby inhibiting pathogen growth. Nematodes are a crucial component of rhizosphere biodiversity, affecting plant health as the most abundant and functionally diverse soil animals. Plant-parasitic nematodes are generally considered harmful, which may overlook their potential benefits to plants when coexisting with free-living nematodes in soil. We provide new insights into nematodes as vital plant partners. Plant root damage by plant-parasitic nematodes creates opportunities for pathogens and beneficial microbiota to colonize the rhizosphere. Free-living nematodes coordinate microbiota to suppress plant diseases, but they are susceptible to mortality from plant pathogens, potentially favoring pathogen release in the root zone. We conclude that the nematode's role in regulating plant pathogens represents a missing link, constraining our ability to predict and control soil-borne diseases in healthy plants.
