Anaerobic digestion (AD) is a microbial process that can efficiently degrade organic waste into renewable energies such as methane-rich biogas. However, the underpinning microbial mechanisms are highly vulnerable to a wide range of inhibitory compounds, leading to process failure and economic losses. High-throughput sequencing technologies enable the identification of microbial indicators of digesters inhibition and can provide new insights into the key phylotypes at stake during AD process. But yet, current studies have used different inocula, substrates, geographical sites and types of reactors, resulting in indicators that are not robust or reproducible across independent studies. In addition, such studies focus on the identification of a single microbial indicator that is not reflective of the complexity of AD. Our study proposes the first analysis of its kind that seeks for a robust signature of microbial indicators of phenol and ammonia inhibitions, whilst leveraging on 4 independent in-house and external AD microbial studies. We applied a recent multivariate integrative method on two-in-house studies to identify such signature, then predicted the inhibitory status of samples from two datasets with more than 90% accuracy. Our study demonstrates how we can efficiently analyze existing studies to extract robust microbial community patterns, predict AD inhibition, and deepen our understanding of AD towards better AD microbial management. Anaerobic digestion (AD) is based on a complex biological network forming a real ecosystem.Nevertheless, the balance of this ecosystem is subjected to various perturbations induced by inhibitory molecules. In order to increase the robustness of this bioprocess, a better understanding of the inhibition effects on the microbial ecosystem is now needed. New solutions are also expected to enhance the resistance of digesters facing perturbations. During this work, we characterized in detail the effect of total ammonia nitrogen (TAN) and phenol, two inhibitors regularly involved in industrial units’ disruptions, on the mesophilic AD of biowaste collected on a deconditioning platform.A first set of experiment, conducted in batch digesters aimed at studying the response of a microbial ecosystem collected on an industrial digester treating aerobic sludge, to different inhibition levels. Ten concentrations were assessed for each of the inhibitors (ranging from 0 up to 5 g/L of phenol and from 0 up to 50 g/L of TAN). Half-inhibiting concentrations (IC50) characterizing the resistance capacity of the inoculum, were determined: 1.5 g/L of phenol and 19.0 g/L of TAN. The impact of different inhibiting concentrations towards the microbial diversity was investigated with high throughput rRNA 16S sequencing. Results showed that the functional resistance of the ecosystem to highest inhibitors concentrations were associated with important rearrangements of the microbial diversity. Within methanogenic populations, increasing inhibiting concentrations of phenol and TAN led to the implantation of genus Methanoculleus at the expense of Methanosarcina. The composition of bacterial syntrophic populations was also altered by the presence of both inhibitors. While family Syntrophomonadaceae was predominant under non-inhibiting conditions, families Synergistaceae and Spirochaetaceae became more abundant in presence of phenol and TAN, respectively.During the second set of experiment, five support media (2 zeolites, 2 activated carbons andchitosan) were introduced in parallel within batch digesters, so as to assess their capacity to limit the inhibition exerted by a concentration corresponding to each of the IC50 previously determined. Under noninhibiting conditions, support materials neither influenced the performance nor the composition of the microbial ecosystem. With phenol, each of the support enhanced biogas production while accelerating this inhibitor degradation. Some of the populations, such as genus Methanosarcina, which were also present under non-inhibiting conditions, were preserved.Moreover, even though support media did not influence TAN concentration, both zeolites and one of the activa ed carbons alleviated its inhibition by favoring the implantation of new populations such as family Marinilabiaceae. Both zeolites also maintained genus Methanosarcina within the ecosystem.In order to assess how these results could be transposed to other reactor configurations; one zeolite and one activated carbon were introduced in parallel within semi-continuous digesters after a step-wise inhibition by phenol was applied. Results obtained in batch digesters were confirmed with digesters whose functioning is closer to industrial units.This work revealed correlations between anaerobic digestion performance and structuralmodifications within archaeal and bacterial community composition. Microbial indicators, specific to the level and to the type of inhibition were evidenced. These results provide new insights with a view to conduct an ecological management of the anaerobic digesters. Furthermore, support material addition showed promising results to counteract inhibitions associated with phenol and TAN.; La digestion anaérobie (DA) repose sur un processus biologique complexe impliquant un véritable écosystème microbien dont l’équilibre est parfois menacé par diverses perturbations induites par des substances inhibitrices. Afin d’augmenter la robustesse de ce bioprocédé, une meilleure compréhension des phénomènes d’inhibition et de leurs effets sur l’écosystème microbien est aujourd’hui nécessaire. Il est également souhaitable de développer de nouvelles solutions pour améliorer la résistance des digesteurs face à l’arrivée de ces perturbateurs. Au cours de ce travail, nous avons caractérisé en détail l'effet de l'azote ammoniacal (NH4) et du phénol, deux inhibiteurs régulièrement impliqués dans le dysfonctionnement d'unités industrielles, sur la DA mésophile de biodéchets issus d'une plate-forme de déconditionnement.Une première expérimentation en digesteurs batchs a consisté en l’étude de la réponse d'un écosystème microbien issu d'un digesteur industriel de boues à différents niveaux d’inhibition. Dix concentrations ont été testées pour chacun des inhibiteurs (échelonnées de 0 à 5 g/L de phénol et de 0 à 50 g/L de NH4). Des concentrations inhibitrices médianes (CI50), caractéristiques du niveau de résistance de l’inoculum, ont été déterminées μ 1.5 g/L de phénol et 1λ.0 g/L de NH4. L'impact des différentes concentrations d'inhibiteur sur la diversité microbienne a été caractérisé par le biais d'un séquençage hautdébit du gène codant l'ARNr 16S. Ces observations ont montré que la résistance fonctionnelle de l'écosystème s'accompagnait d'importantes réorganisations de la diversité microbienne. Au sein des archées, les concentrations inhibitrices croissantes de ces deux composés ont favorisé l’implantation du genre Methanoculleus au détriment de Methanosarcina. La composition des populations bactériennes syntrophiques a également été altérée. Alors que la famille Syntrophomonadaceae était majoritaire en l’absence d’inhibition ; les familles Synergistaceae et Spirochaetaceae sont respectivement devenues prédominantes en présence de phénol et de NH4.Lors d’une seconde expérimentation, cinq supports (2 zéolithes, 2 charbons actifs et du chitosane) ont été introduits en parallèle au sein de digesteurs batchs, afin d'évaluer leur capacité à limiter l’inhibition causée par une concentration équivalente à chacune des CI50. En l’absence d’inhibition, il a été constaté que ces supports n’ont pas modifié les performances et la composition de l’écosystème. En présence de phénol, chacun des supports a amélioré la production de biogaz tout en accélérant la dégradation de cet inhibiteur. Certaines populations, telles que le genre Methanosarcina, présent en l’absence d’inhibition, ont pu être préservées. Bien que les supports n’aient pas influé sur la concentration en NH4, les zéolithes et l’un des charbons actifs ont limité son inhibition en favorisant la présence de nouvelles populations telles que la famille Marinilabiaceae. Les zéolithes ont également permis de maintenir le genre Methanosarcina au sein de l’écosystème.Afin d'évaluer dans quelle mesure ces résultats pouvaient être transposés à d'autres configurations de réacteurs, une zéolithe et un charbon actif ont été parallèlement introduits dans des digesteurs semicontinus sur lesquels une inhibition graduelle par le phénol avait été appliquée. Les résultats acquis en digesteurs batchs ont été confirmés sur des systèmes se rapprochant du fonctionnement d’unités industrielles.
