Abstract

Herpes zoster, commonly referred to as shingles, is caused by the varicella zoster virus (VZV). VZV initially manifests as chicken pox, most commonly in childhood, can remain asymptomatically latent in nerve tissues for many years and often re-emerges as shingles. Although reactivation may be related to immune suppression, aging and female sex, most inter-individual variability in re-emergence risk has not been explained to date. We performed a genome-wide association analyses in 22,981 participants (2280 shingles cases) from the electronic Medical Records and Genomics Network. Using Cox survival and logistic regression, we identified a genomic region in the combined and European ancestry groups that has an age of onset effect reaching genome-wide significance (P>1.0 × 10(-8)). This region tags the non-coding gene HCP5 (HLA Complex P5) in the major histocompatibility complex. This gene is an endogenous retrovirus and likely influences viral activity through regulatory functions. Variants in this genetic region are known to be associated with delay in development of AIDS in people infected by HIV. Our study provides further suggestion that this region may have a critical role in viral suppression and could potentially harbor a clinically actionable variant for the shingles vaccine.

Abstract

Colorectal cancer (CRC) is a leading cause of mortality worldwide. We conducted a genome-wide association study meta-analysis of 100,204 CRC cases and 154,587 controls of European and east Asian ancestry, identifying 205 independent risk associations, of which 50 were unreported. We performed integrative genomic, transcriptomic and methylomic analyses across large bowel mucosa and other tissues. Transcriptome- and methylome-wide association studies revealed an additional 53 risk associations. We identified 155 high-confidence effector genes functionally linked to CRC risk, many of which had no previously established role in CRC. These have multiple different functions and specifically indicate that variation in normal colorectal homeostasis, proliferation, cell adhesion, migration, immunity and microbial interactions determines CRC risk. Crosstissue analyses indicated that over a third of effector genes most probably act outside the colonic mucosa. Our findings provide insights into colorectal oncogenesis and highlight potential targets across tissues for new CRC treatment and chemoprevention strategies.

Abstract

Turtles are some of the most threatened vertebrates on the planet with more than 50% of them being categorized as endangered. Many turtles are aquatic or semi-aquatic and are important components of the aquatic food web, but their position in the web is jeopardized because they are negatively affected by poor water quality and several emerging infectious diseases, including Ranavirus. Ranavirus is known to occur in north Georgia amphibian populations, but aquatic turtles in Georgia have not yet been screened for this emerging pathogen. Oral swabs were collected from aquatic turtles on a regular basis throughout the spring, summer, and fall of 2022 for detection of Ranavirus via molecular analysis. We also recorded water quality data (i.e., dissolved O2, pH, temperature, fecal coliforms) and took standard measures of turtle size (e.g., carapace length, and weight). We hope to determine the status of Ranavirus presence in these turtle populations using quantitative PCR methods. This experimental design also enables us to examine the relationship between various aspects of water quality and potential Ranavirus infections. A better understanding of the prevalence of Ranavirus infections and the impacts of water quality will help us to mitigate the impact of the virus in Georgia and elucidate the role of turtles in Ranavirus transmission., Recommended Citation Authors Amanda L. 13. Handstitched in Space and Time: The Story of a Vintage Patchwork Cloak.

Abstract

This article explores the spatial and temporal qualities of a vintage hand-sewn patchwork cloak, discovered by the author on eBay. Using Shim’s three-stage consumption process of ‘acquisition, possession and disposal’ of things (1995), the cloak is followed on a journey through multiple transitions, paths and diversions, including ‘connoisseurship’, ‘keeping’ and ‘passing on’ to others. At each consumption stage, (acquisition, possession and disposal), the spatial and temporal aspects of the cloak’s biography are investigated, such as the online sites, the shops and the domestic spaces it occupies, the time taken to find such original pieces, and the time they last through multiple circular lifecycle iterations. The practices of second-hand and craft consumption are found to be complex, involving multiple sites, and travelling through the past, present and future of the imagination and of actual spaces. It is found that self-identity, relationships and knowledge are fundamental to every life stage of the biography of this cloak as it transitions through multiple lives.

Abstract

To further dissect the genetic architecture of colorectal cancer (CRC), we performed whole-genome sequencing of 1,439 cases and 720 controls, imputed discovered sequence variants and Haplotype Reference Consortium panel variants into genome-wide association study data, and tested for association in 34,869 cases and 29,051 controls. Findings were followed up in an additional 23,262 cases and 38,296 controls. We discovered a strongly protective 0.3% frequency variant signal at CHD1. In a combined meta-analysis of 125,478 individuals, we identified 40 new independent signals at P < 5 × 10 −8 , bringing the number of known independent signals for CRC to ~100. New signals implicate lower-frequency variants, Krüppel-like factors, Hedgehog signaling, Hippo-YAP signaling, long noncoding RNAs and somatic drivers, and support a role for immune function. Heritability analyses suggest that CRC risk is highly polygenic, and larger, more comprehensive studies enabling rare variant analysis will improve understanding of biology underlying this risk and influence personalized screening strategies and drug development. © 2018, This is a U.S. government work and not under copyright protection in the U.S.; foreign copyright protection may apply.

Abstract

To further dissect the genetic architecture of colorectal cancer (CRC), we performed whole-genome sequencing of 1,439 cases and 720 controls, imputed discovered sequence variants and Haplotype Reference Consortium panel variants into genome-wide association study data, and tested for association in 34,869 cases and 29,051 controls. Findings were followed up in an additional 23,262 cases and 38,296 controls. We discovered a strongly protective 0.3% frequency variant signal at CHD1. In a combined meta-analysis of 125,478 individuals, we identified 40 new independent signals at P < 5 × 10-8, bringing the number of known independent signals for CRC to ~100. New signals implicate lower-frequency variants, Krüppel-like factors, Hedgehog signaling, Hippo-YAP signaling, long noncoding RNAs and somatic drivers, and support a role for immune function. Heritability analyses suggest that CRC risk is highly polygenic, and larger, more comprehensive studies enabling rare variant analysis will improve understanding of biology underlying this risk and influence personalized screening strategies and drug development.

49. Acoustic anemometry on the surface of Mars

Abstract

There is a need for wind sensors with high accuracy and measurement frequency for deployment on the surface of Mars. The wind data obtained to date have been adversely affected by thermal contamination and calibration issues. Improved data would not only help to constrain and validate theoretical models, but also increase safety and longevity of lander operations. The mechanical and thermal wind sensing techniques used on previous missions, whilst sufficient for basic meteorology, are wholly inadequate for measuring fundamental phenomena such as dust and volatile transport. Two promising technologies, optical and acoustic anemometry, could permit precise and high-frequency measurement of three-dimensional wind speeds on the Martian surface. Ultrasonic acoustic anemometry, which relies on time-of-flight measurements, was ultimately chosen for its lower processing requirements and ability to measure the speed of sound; and therefore temperature. Capacitive transducers were selected for their low impedance and high sensitivity, to maximise signal transmission through the rarefied Martian atmosphere. These transducers, which consist of a metallised polymer film oscillating on top of a contoured metal backplane, were evaluated for their suitability as anemometers on the Martian surface. A theoretical framework was assembled to model transducer performance and determine which factors are the most important in determining received signal amplitude. A pair of transducers were designed and manufactured to allow for testing of a wide range of parameters including thickness of the oscillating membrane and diameter. Tests were carried out on the assembled transducers to investigate the dependence on these parameters, and their behaviour was generally found to fit the assembled theoretical framework well. Transducer performance was highly dependent on roughness depth of the backplanes, as expected. The frequency response of the transducers was dominated by the backplane roughness at atmospheric pressure but by film thickness at low pressures. Cross-correlation of the sent and received signals was confirmed as the most reliable signal detection method at low signal amplitudes. The transducers were tested under simulated Martian conditions (a low-pressure carbon dioxide atmosphere with airborne dust), and found to be capable of accurately and reliably measuring the incident wind speed. The cumulative deposition of airborne dust noticeably reduced received signal amplitude, but further testing is required to determine the effect of significant amounts of dust on transducer performance. The impact of the transducer heads impeding the incident fluid flow was found to be very significant in wind tunnel testing. Preliminary computational models were found to accurately predict these effects, but a more comprehensive modelling campaign and experimental validation would be required to ensure accurate instrument calibration.
