International audience; Fleshy fruit species such as tomato are important because of their nutritional and economic value. Several stages of fruit development such as ovary formation, fruit set, and fruit maturation have already been the subject of many developmental studies. However, fruit growth per se has been much less addressed. Fruit growth like all plant organs depends upon the developmental processes of cell division and cell expansion. The activity of cell divisions sets the number of cells that will compose the fruit; the cell expansion activity then determines its final size. Among the various mechanisms that may influence the determination of cell size, endopolyploidy by the means of endoreduplication, i.e. genome amplification in the absence of mitosis, appears to be of great importance in fleshy fruits. In tomato fruit, endoreduplication is associated with DNA-dependent cell expansion: cell size can reach spectacular levels such as hundreds of times its initial size (e.g. >0.5 mm in diameter), with as much as a 256-fold increase in nuclear DNA content. Using tomato fruit development as a model, recent investigations combining the use of flow cytometry, cellular imaging and molecular analyses have provided new data in favor of the long-standing karyoplasmic ratio theory, stating that cells tend to adjust their cytoplasmic volume to the nuclear DNA content. By establishing a highly structured cellular system where multiple physiological functions are integrated, endoreduplication acts as a morphogenetic factor supporting cell growth during tomato fruit development. In the context of plant breeding, deciphering the mechanisms controlling fruit growth, in particular those connecting the process of nuclear endoreduplication with modulation of gene expression, the regulation of cell size and final fruit size and composition, is necessary to understand better the establishment of fleshy fruit quality traits.

The genus Quercus comprises more than 500 species, and is widely distributed across the Northern hemisphere. Phylogenetic reconstructions based on traditional molecular sequences were so far irresolutive at the deeper nodes where the major extant taxonomic groups have diverged. This thesis aims at improving the phylogeny of the genus by exploring the current nuclear and chloroplastic genomic resources. The phylogenetic investigations are based on sequences of six nuclear genes and the entire chloroplastic genome. The results confirm that the phylogenetic signal is rather diluted and that substantial improvements can be obtained by adding sequences from additional genes. They also confirm that the genus can be subdivided in six infrageneric groups (Cyclobalanopsis, Ilex, cerris, Lobatae, Quercus s.s. et Protobalanus). Phylogenetic relationships among these groups are refined, although not fully clarified. There is a very clear phylogeographic imprint in the chloroplast genome that extends at the macroevolutionary level at the whole genus across its entire distribution. The phylogeographic structure together with the phylogeny at the nuclear level allows to elaborate an historical scenario of the radiation of the genus. Additional elements coming from other disciplines (paleontology, historical geology) are however necessary to confirm this scenario., Le genre Quercus comprend plus de 500 espèces et est réparti sur l’ensemble de l’hémisphère nord. La phylogénie du genre, faite à ce jour à partir d’un nombre très limité de marqueurs nucléaires, n’était pas résolue. Des incertitudes demeuraient au niveau des nœuds profonds où ont divergé les principaux groupes taxonomiques aujourd’hui reconnus. L’objectif de cette thèse était d’explorer de manière plus exhaustive les ressources génomiques nucléaires et chloroplastiques pour affiner la phylogénie du genre. Les travaux sont basés sur les séquences de six gènes nucléaires et de l’ensemble du génome chloroplastique. Ces travaux confirment le caractère diffus du signal phylogénétique et le gain de résolution obtenu par l’adjonction de séquences nouvelles. Ils confirment également la subdivision du genre en six groupes infragénériques (Cyclobalanopsis, Ilex, Cerris, Lobatae, Quercus s.s. et Protobalanus), dont les relations phylogénétiques ont été précisées, même si certaines irrésolutions persistent. La thèse met très clairement en évidence l’empreinte phylogéographique dans le génome chloroplastique au niveau du genre et de sa distribution mondiale. Le signal phylogéographique chloroplastique ajouté à la phylogénie nucléaire permet d’échafauder un scénario biogéographique de diversification du genre. Ce scénario devra être corroboré par des apports d’autres disciplines (paléontologie et géologie historique).

The Fagaceae family comprises species of economic, ecological and social importance. In addition, these species and particularly those belonging to the Quercus genus that are present in very diverse ecological niches, constitute good models to study the adaptation of forest trees to their natural environment. To understand the genetic architecture of adaptive traits in oak, genetic linkage maps have been previously established based on dominant markers. In this thesis, we developed a second generation genetic map using the genomic resources that were available in this species. First, we bioinformatically screened an expressed sequence tags catalog assembled into a 28 000 unigene elements, for simple sequence repeats (SSRs). A set of 748 markers was developed and 255 were localized on the pedunculate oak (Q. robur L.) linkage map using a bin mapping approach. Their transferability was tested in the European chestnut (Castanea sativa Mill.) and common beech (Fagus sylvatica L.), two phylogenetically related species to oak. Transferability rates of 28% and 56.6% were observed for beech and chestnut, respectively. A genetic map was then established for chestnut on the basis of orthologous SSRs already mapped in oak. The comparison between both maps clearly showed that the macro-synteny and the macro-colinearity were conserved across genus, opening interesting perspectives in respect to the transfer of genetic information (eg. QTLs, quantitative trait loci) from one species to another. This study will be soon completed by the mapping of orthologous markers derived from single nucleotide polymorphisms (SNPs). This will made it possible to better understand the evolution of the genome of these three major species of the Fagaceae family., La famille des Fagacées regroupe des espèces présentant un intérêt économique, écologique et social non négligeable. Par ailleurs, ces espèces, et plus particulièrement celles du genre Quercus que l’on retrouve dans des milieux extrêmement diversifiés, constituent de bons modèles d’étude de l’adaptation des arbres à leur environnement. Pour comprendre l’architecture génétique des caractères liés à l’adaptation chez le chêne, des cartes génétiques ont été établies essentiellement sur la base de marqueurs moléculaires dominants. Le travail qui a fait l’objet de cette thèse, a consisté à développer une carte génétique de seconde génération à partir des ressources génomiques disponibles chez cette espèce. Dans un premier temps, nous avons recherché des motifs microsatellites (SSR, simple sequence repeats) au sein des séquences exprimées (EST) assemblées sous la forme d’un unigène de 28 000 éléments non redondant. Un jeu de 748 marqueurs a été développé et 255 d’entre eux ont été localisés sur la carte génétique du chêne pédonculé (Q. robur L.) en utilisant une approche dite de « bin mapping ». Leur transférabilité a été testée chez le châtaignier européen (Castanea sativa Mill.) et le hêtre commun (Fagus sylvatica L.), deux espèces phylogénétiquement proche du chêne. Un taux de transférabilité de 28% a été observé pour le hêtre et de 56,6% pour le châtaigner. Une carte génétique a alors été établie pour le châtaigner en utilisant les marqueurs SSR localisés sur la carte du chêne. La comparaison des cartes de liaison du chêne et du châtaignier a mis en évidence une bonne conservation de la macro synténie et de la macro colinéarité entre les deux espèces, ce qui ouvre des perspectives intéressantes pour le transfert d’informations génétiques (QTL par exemple) d’une espèce à l’autre. Cette étude sera prochainement enrichie par la cartographie de marqueurs orthologues dérivés de polymorphismes ponctuels (SNP), ce qui permettra de comprendre l’évolution conjointe des trois espèces majeures de la famille des Fagacées.

L’hybridation est un processus aux conséquences diverses sur l’évolution des espèces qui est difficile à étudier lorsque les espèces se distinguent mal au niveau morphologique. Afin de comprendre le rôle de l'hybridation dans l’évolution du complexe d’espèces des chênes blancs européens, nous avons utilisé des outils de la génétique des populations pour quantifier les flux de gènes interspécifiques contemporains et étudier le système de reproduction de quatre espèces. Un protocole d'analyse génétique rapide a été développé et des méthodes d’assignations génétiques, permettant de déterminer l’espèce de chaque arbre et d’identifier les hybrides, ont été testées par simulations. Cette méthode a été appliquée en populations naturelles révélant un pourcentage d'hybrides variant de 10 à 30% en fonction des populations et impliquant tous les couples d'espèces. Nous avons montré que les effectifs des espèces dans les parcelles influencent la dynamique d'hybridation et la directionalité de l'introgression. Nous avons étudié le système de reproduction de ces espèces en croisements contrôlés et en forêt pour expliquer le maintien des espèces malgré la présence de flux de gènes interspécifiques. L'existence de plusieurs barrières reproductives contribue à un isolement partiel des espèces qui dépend principalement de barrières préreproductives et prézygotiques. Une analyse de paternité pratiquée sur des descendances récoltées en forêt montre que l'hybridation de première génération est rare mais que ces hybrides F1 sont fertiles et se reproduisent principalement avec l'une des espèces parentales, produisant de nombreux rétrocroisements qui expliquent le fort pourcentage d'hybrides observé dans les populations naturelles étudiées. L'hybridation et l'introgression sont donc des processus à l'oeuvre chez les chênes qui contribuent à l'évolution du complexe d'espèces., Hybridisation is a complex process with diverse consequences on species evolution. Hybridisation is difficult to study when species are not clearly morphologically distinguished. Our aim was to study the role of hybridisation in the evolution of the European white oak species complex. We used population genetic tools to quantify contemporary interspecific gene flow and to study the mating system of four oak species. A fast genetic analysis protocol was developed and genetic assignment methods were first tested by simulation and then used to determine the species of each tree and to identify hybrids. These methods revealed that hybrid percentages were between 10 to 30% depending on the natural population studied and that all species pairs were involved. We showed that the census number of species in the stands had an influence on hybridisation dynamics and on introgression direction. We studied the mating system of these species in controlled crosses and in the forest to understand the maintenance of species despite interspecific gene flow. Several reproductive barriers contribute to a partial isolation of species, mostly pre-reproductive and prezygotic. A paternity analysis of maternal progenies sampled in the forest showed that first generation hybridisation was rare but that F1 hybrids were fertile and were mating mostly with one of the two parental species, creating numerous backcrosses that explain the high percentages of hybrids observed in the natural populations studied. Hybridisation and introgression are active processes in oaks and contribute to the evolution of the species complex.
