The Gene Ontology (GO) knowledgebase (http://geneontology.org) is a comprehensive resource concerning the functions of genes and gene products (proteins and noncoding RNAs). GO annotations cover genes from organisms across the tree of life as well as viruses, though most gene function knowledge currently derives from experiments carried out in a relatively small number of model organisms. Here, we provide an updated overview of the GO knowledgebase, as well as the efforts of the broad, international consortium of scientists that develops, maintains, and updates the GO knowledgebase. The GO knowledgebase consists of three components: (1) the GO—a computational knowledge structure describing the functional characteristics of genes; (2) GO annotations—evidence-supported statements asserting that a specific gene product has a particular functional characteristic; and (3) GO Causal Activity Models (GO-CAMs)—mechanistic models of molecular “pathways” (GO biological processes) created by linking multiple GO annotations using defined relations. Each of these components is continually expanded, revised, and updated in response to newly published discoveries and receives extensive QA checks, reviews, and user feedback. For each of these components, we provide a description of the current contents, recent developments to keep the knowledgebase up to date with new discoveries, and guidance on how users can best make use of the data that we provide. We conclude with future directions for the project.

We present radio spectral analyses for a sample of 29 radio-quiet (RQ) and three radio-loud (RL) narrow-line Seyfert 1 galaxies (NLS1s) detected with the Australia Telescope Compact Array at both 5.5 and 9.0 GHz. The sample is characterized by Lbol/LEdd > 0.15. The radio slopes in 25 of the 29 RQ NLS1s are steep (α5.5–9.0 < −0.5), as found in earlier studies of RQ high Lbol/LEdd active galactic nuclei (AGN). This steep radio emission may be related to AGN-driven outflows, which are likely more prevalent in high Lbol/LEdd AGN. In two of the three RL NLS1s, the radio slopes are flat or inverted (α5.5–9.0 > −0.5), indicating a compact optically thick source, likely a relativistic jet. Archival data at 3.0, 1.4, and 0.843 GHz are also compiled, yielding a sample of 17 NLS1s detected in three bands or more. In nine objects, the radio spectra flatten at lower frequencies, with median slopes of α5.5–9.0 = −1.21 ± 0.17, flattening to α3.0–5.5 = −0.97 ± 0.27, and to α1.4–3.0 = −0.63 ± 0.16. A parabolic fit suggests a median spectral turnover of ∼1 GHz, which implies synchrotron self-absorption in a source with a size of only a fraction of 1 pc, possibly a compact wind or a weak jet. Two objects show significant spectral steepening to α < −2 above 3 or 5 GHz, which may suggest relic emission from past ejection of radio emitting plasma, of the order of a few years to a few decades ago. Finally, two objects present a single spectral slope consistent with star-forming activity.

We present new upgraded Giant Metrewave Radio Telescope (uGMRT) HI 21-cm observations of the ultra-luminous infrared galaxy IRAS 10565+2448, previously reported to show blueshifted, broad, and shallow HI absorption indicating an outflow. Our higher spatial resolution observations have localised this blueshifted outflow, which is $\sim$ 1.36 kpc southwest of the radio centre and has a blueshifted velocity of $\sim 148\,\rm km\,s^{-1}$ and a full width at half maximum (FWHM) of $\sim 581\,\rm km\,s^{-1}$. The spatial extent and kinematic properties of the HI outflow are consistent with the previously detected cold molecular outflows in IRAS 10565+2448, suggesting that they likely have the same driving mechanism and are tracing the same outflow. By combining the multi-phase gas observations, we estimate a total outflowing mass rate of at least $140\, \rm M_\odot \,yr^{-1}$ and a total energy loss rate of at least $8.9\times10^{42}\,\rm erg\,s^{-1}$, where the contribution from the ionised outflow is negligible, emphasising the importance of including both cold neutral and molecular gas when quantifying the impact of outflows. We present evidence of the presence of a radio jet and argue that this may play a role in driving the observed outflows. The modest radio luminosity $L_{\rm1.4GHz}$ $\sim1.3\times10^{23}\,{\rm W\,Hz^{-1}}$ of the jet in IRAS 10565+2448 implies that the jet contribution to driving outflows should not be ignored in low radio luminosity AGN., Comment: 12 pages, 9 figures, accepted for publication in MNRAS

We present results from MUSE observations of a 21-cm HI absorption system detected with the Australian Square Kilometre Array Pathfinder radio telescope at redshift $z = 0.4503$ towards the $z = 1.71$ quasar PKS 1610-771. We identify four galaxies (A, B, X and Y) at the same redshift as the 21-cm H I Damped Lyman-{\alpha} (DLA) absorption system, with impact parameters ranging from less than 10 kpc to almost 200 kpc from the quasar sightline. Ca II and Na I absorption is seen in the MUSE spectrum of the background QSO, with velocities coinciding with the initial HI 21-cm detection, but tracing less dense and warmer gas. This metal-line component aligns with the rotating ionised disc of galaxy B (impact parameter 18 kpc from the QSO) and appears to be co-rotating with the galaxy disc. In contrast, the 21-cm HI absorber is blueshifted relative to the galaxies nearest the absorber and has the opposite sign to the velocity field of galaxy B. Since galaxies A and B are separated by only 17 kpc on the sky and $70$ km s$^{-1}$ in velocity, it appears likely that the 21-cm detection traces extragalactic clouds of gas formed from their interaction. This system reveals that the cold 100 K neutral gas critical for star formation can be associated with complex structures beyond the galaxy disc, and is a first case study made in preparation for future large 21-cm absorption surveys like the ASKAP First Large Absorption Survey in HI., Comment: Accepted. 13 pages, 7 figures

Rationale: Mesenchymal stromal cell–based therapy is promising against ischemic heart failure. However, its efficacy is limited due to low cell retention and poor paracrine function. A transmembrane protein capable of enhancing cell-cell adhesion, N-cadherin garnered attention in the field of stem cell biology only recently. Objective: The current study investigates whether and how N-cadherin may regulate mesenchymal stromal cells retention and cardioprotective capability against ischemic heart failure. Methods and Results: Adult mice–derived adipose tissue–derived mesenchymal stromal cells (ADSC) were transfected with adenovirus harboring N-cadherin, T-cadherin, or control adenovirus. CM-DiI-labeled ADSC were intramyocardially injected into the infarct border zone at 3 sites immediately after myocardial infarction (MI) or myocardial ischemia/reperfusion. ADSC retention/survival, cardiomyocyte apoptosis/proliferation, capillary density, cardiac fibrosis, and cardiac function were determined. Discovery-driven/cause-effect analysis was used to determine the molecular mechanisms. Compared with ADSC transfected with adenovirus-control, N-cadherin overexpression (but not T-cadherin) markedly increased engrafted ADSC survival/retention up to 7 days post-MI. Histological analysis revealed that ADSC transfected with adenovirus-N-cadherin significantly preserved capillary density and increased cardiomyocyte proliferation and moderately reduced cardiomyocyte apoptosis 3 days post-MI. More importantly, ADSC transfected with adenovirus-N-cadherin (but not ADSC transfected with adenovirus-T-cadherin) significantly increased left ventricular ejection fraction and reduced fibrosis in both MI and myocardial ischemia/reperfusion mice. In vitro experiments demonstrated that N-cadherin overexpression promoted ADSC-cardiomyocyte adhesion and ADSC migration, enhancing their capability to increase angiogenesis and cardiomyocyte proliferation. MMP (matrix metallopeptidases)-10/13 and HGF (hepatocyte growth factor) upregulation is responsible for N-cadherin’s effect upon ADSC migration and paracrine angiogenesis. N-cadherin overexpression promotes cardiomyocyte proliferation by HGF release. Mechanistically, N-cadherin overexpression significantly increased N-cadherin/β-catenin complex formation and active β-catenin levels in the nucleus. β-catenin knockdown abolished N-cadherin overexpression–induced MMP-10, MMP-13, and HGF expression and blocked the cellular actions and cardioprotective effects of ADSC overexpressing N-cadherin. Conclusions: We demonstrate for the first time that N-cadherin overexpression enhances mesenchymal stromal cells–protective effects against ischemic heart failure via β-catenin-mediated MMP-10/MMP-13/HGF expression and production, promoting ADSC/cardiomyocyte adhesion and ADSC retention.

The correlation between the jet power and accretion disk luminosity is investigated and analyzed with our model for 7 samples of low luminosity active galactic nuclei (LLAGNs). The main results are: (1) the power-law correlation index ($P_{jet} \propto L_{disk}^{\mu}$) typically ranges $\mu=0.4-0.7$ for the LLAGN samples, and there is a hint of steep index for the LLAGN sample which hosted by a high fraction of elliptical galaxies, and there are no significant correlation between the $\mu$ and the LLAGN types (Seyfert, LINER); (2) for $\mu \approx$1, as noted in Liu et al., the accretion disk dominates the jet power and the black hole (BH) spin is not important, for the LLAGN samples studied in this paper we find that the $\mu$ is significantly less than unity, implying that BH spin may play a significant role in the jet power of LLAGNs; (3) the BH spin-jet power is negatively correlated with the BH mass in our model, which means a high spin-jet efficiency in the `low' BH-mass LLAGNs; (4) an anti-correlation between radio loudness and disk luminosity is found, which is apparently due to the flatter power-law index in the jet-disk correlation of the LLAGNs, and the radio loudness can be higher in the LLAGNs than in luminous AGNs/quasars when the BH spin-jet power is comparable to or dominate over the accretion-jet power in the LLAGNs.
