L’habitat préférentiel des écrevisses à pattes blanches Austropotamobius pallipes (Lereboullet, 1858) a été analysé dans trois cours d’eau de Corrèze, grâce à la combinaison de trois méthodes de capture (pêche au filet de type Surber, pêche électrique et pêche à la main de nuit). Parmi ces méthodes, la plus efficace pour la capture des juvéniles s’est avérée être le filet de type Surber, qui a permis la capture de 536 individus. Suite à cette étude, il apparaît que les écrevisses adultes recherchent de préférence les berges constituées de racines ou avec des cavités, les blocs, les galets, la végétation aquatique et les souches pour s’abriter durant le jour, tandis qu’elles fréquentent préférentiellement les graviers, les galets et les blocs pendant leurs déplacements nocturnes. Les juvéniles s’abritent de préférence dans les galets, les blocs, les végétaux aquatiques et les berges composées d’amas de radicelles. Dans certains cas, la réduction, voire la disparition d’un habitat particulièrement favorable aux juvéniles peut être compensée par une colonisation plus importante d’autres habitats habituellement délaissés.

Ecological status assessment of watercourses is based on the calculation of quality indices using pollution sensitivity of targeted biological groups, including diatoms. The determination and quantification of diatom species is generally based on microscopic morphological identification, which requires expertise and is time-consuming and costly. In Europe, this morphological approach is legally imposed by standards and regulatory decrees by the Water Framework Directive (WFD). Over the past decade, a DNA-based molecular biology approach has newly been developed to identify species based on genetic criteria rather than morphological ones (i.e. DNA metabarcoding). In combination with high throughput sequencing technologies, metabarcoding makes it possible both to identify all species present in an environmental sample and to process several hundred samples in parallel. This article presents the results of two recent studies carried out on the WFD networks of rivers of Mayotte (2013–2018) and metropolitan France (2016–2018). These studies aimed at testing the potential application of metabarcoding for biomonitoring in the context of the WFD. We discuss the various methodological developments and optimisations that have been made to make the taxonomic inventories of diatoms produced by metabarcoding more reliable, particularly in terms of species quantification. We present the results of the application of this DNA approach on more than 500 river sites, comparing them with those obtained using the standardised morphological method. Finally, we discuss the potential of metabarcoding for routine application, its limits of application and propose some recommendations for future implementation in WFD.

The biological and biochemical effects of temperature on life-history strategy of female bullhead Cottus gobio were investigated. Fish from two populations (Bez Basin, south-east France) experiencing contrasted thermal environments ( i.e. more or less stable) were reared during 4 months at three distinct temperatures (7, 9 or 12° C). Both somatic (soma fresh mass and muscle triglyceride content) and reproductive (gonad fresh mass, fecundity, mean diameter of eggs and gonad triglyceride content) indicators were examined. Mixed models indicated that an increasing temperature had significant negative effects on all life-history indicators except for soma fresh mass. Differences in life-history strategy with regard to muscle and gonad triglyceride contents, however, suggest that populations experiencing more variable thermal environments may be better adapted than others to cope with an increasing temperature. Background: The development of cities and transport infrastructure produces a large volume of mineral waste (e.g. excavated earth material). At the same time, cities are increasingly trying to develop green infrastructures, given the ecosystem services they provide to people, but this comes with considerable economic and environmental costs associated with the transfer of fertile soil from rural areas to cities. In a circular economy approach, the reuse of mineral waste to build fertile soil is a substantial opportunity to reduce the economic and environmental costs of both mineral waste management and green infrastructure development. Soils constructed from these materials (constructed Technosols) must be able to support vegetation growth and become a suitable living environment for soil organisms. This requires ecological engineering to maximise the potential of constructed soils for biodiversity, both from a taxonomic and functional perspective. In this context, we systematically mapped the evidence related to the ability of soils constructed from mineral wastes to support biodiversity., Methods: We gathered published and grey literature through searches in two publications databases (Scopus and Web of Science Core Collection), one search engine (Google Scholar), nine organisational websites and through a call for literature. Titles, abstracts, and full-texts were successively screened using eligibility criteria. All included studies were described with coded variables and a database was produced. The extent of evidence was assessed and knowledge clusters and gaps were identified., Review Findings: The searches yielded 9265 articles, and 153 articles were retained after the screening process. More than half of these articles were from European countries, with France leading the field with 40 articles, followed by Spain (15 articles) and Italy (10 articles). Most of the articles (75%) were produced after 2015. The main reasons for constructing soils from mineral waste were for mine rehabilitation (35%), waste recycling (16%) and experimental purpose (15%). The 153 articles were divided into 1962 studies, a study being a combination of a taxon, an intervention (i.e. soil construction) and a measured outcome. Among these studies, the most studied biological group is plants (69% of studies) and especially herbaceous species (32%), followed by microorganisms (17%) and invertebrates (14%). The most used type of mineral waste is mine waste (31% of studies) followed by excavated soil (16%) and demolition waste (14%). Finally, the most frequently measured outcome is plant growth (42% of studies), followed by organism abundance (16%) and diversity (10%)., Conclusions: Three main knowledge clusters were identified which could be addressed in the future for full synthesis of the results: (1) How well do plants grow in soils constructed from mineral wastes? (2) What is the potential of soils constructed from mineral wastes to support biodiversity? and (3) How do microbial communities develop in soils constructed from mineral wastes? There is a lack of studies investigating several biological groups at the same time: only 6 articles out of 153 investigated the response of both plants, invertebrates and microorganisms to soil construction. Background: Linear transportation infrastructures (roads, railways, oil and gas pipelines, powerlines and waterways) are recognized as important contributors to the fragmentation of species habitats. On the other hand, verges of linear transportation infrastructures (road and railway embankments, strips of grass under power lines or above buried pipelines, or waterway banks) form vast networks of continuous habitats. While the loss of natural habitats still poses a significant threat to biodiversity, verges can provide habitats or corridors in anthropogenic areas, although this potential for conservation remains controversial. The current paper is the first synthesis of evidence addressing this topic for vascular plants (except strictly aquatic species) in temperate ecosystems. We asked the following question: can linear transportation infrastructure verges constitute habitats and/or corridors for vascular plants in temperate ecosystems?, Methods: We conducted a systematic literature survey using two online bibliographic databases, three search engines, specialist websites, and by sending a call for literature to subject experts. We also integrated studies from a previous systematic review with an overlapping scope. We successively screened the articles for relevance on titles, abstracts and full texts using criteria detailed in an a priori protocol. We then used six specific questions to categorize the selected studies and critically assess them. These questions encompassed the potential of verges as habitats and corridors for vascular plants, and the effects of landscape and management on these potentialities. We created a database of the studies with low and medium risk of bias. We synthesized results for specific questions in narrative syntheses. Finally, studies about the habitat role of verges that met the criteria for a meta-analysis were used for quantitative syntheses., Review Findings: Our systematic literature survey yielded 101,524 search results. After critical appraisal, we included in our systematic review 294 articles that reported 316 studies. Most studies were conducted along road verges or waterway banks, with only a handful of studies involving powerlines, railways or pipelines. We were not able to draw conclusions on the role of verges as corridors for vascular plants as too few relevant studies were obtained. Regarding the habitat function of verges however, meta-analyses were conducted based on 205 cases from 47 primary studies that compared abundance and/or species richness in verges vs habitats away from transportation infrastructure for exotic, native or all species together. For non-highway road verges, both the abundance and richness of exotic species were higher on non-highway road verges, but we found no significant differences among species in general, or for native species specifically, which implies that alien species would often add but not subtract species. A wide variety of management practices were also represented in the evidence base. Overall, systematic impacts on species richness or abundance rarely emerged, but human interventions were seldom neutral and usually altered, at least temporarily, the balance between the native and exotic flora or among various functional groups., Conclusions: We identified a major knowledge gap regarding the potential of linear transportation infrastructure verges as corridors for vascular plants. Background: To phase out fossil fuels and reach a carbon-neutral future, solar energy and notably photovoltaic (PV) installations are being rapidly scaled up. Unlike other types of renewable energies such as wind and hydroelectricity, evidence on the effects of PV installations on biodiversity has been building up only fairly recently and suggests that they may directly impact ecosystems and species through, for instance, habitat change and loss, mortality, behaviour alteration or population displacements. Hence, we conducted a systematic map of existing evidence aiming at answering the following question: what evidence exists regarding the effects of PV installations on wild terrestrial and semi-aquatic species?, Methods: We searched for relevant citations on four online publication databases, on Google Scholar, on four specialised websites and through a call for grey literature. Citations were then screened for eligibility in order to only retain citations referring to wild terrestrial and semi-aquatic species as well as PV and solar thermal installations, therefore excluding concentrated solar power. Accepted articles were first split into studies (corresponding to one experimental design) subjected to critical appraisal and then further split into observations (i.e. one population and one outcome) during metadata extraction. The current state of the literature was characterised and knowledge clusters and gaps identified., Review Findings: Searching captured 8121 unique citations, which resulted in 158 relevant articles being accepted after screening. Even though the first article was published in 2005, the publication rate increased rapidly in 2020. The 97 included primary research and modelling articles were split into 137 unique studies and rated with either a low (43.8%), a high (41.6%) or an unclear overall risk of bias (14.6%) after internal validity assessment. Studies were further split into 434 observations, mainly carried out in the United States (23.0%) and the United Kingdom (21.0%), preferentially in temperate climates (64.5%). Plants and arthropods were the two most studied taxa (41.7% and 26.3%, respectively). Utility-scale solar energy (USSE) facilities were most often investigated (70.1%). Observations mainly focused on the effect of the presence of PV installations (51.8%). Species abundance, community composition and species diversity were the most common outcomes assessed (23.0%, 18.4% and 16.1%, respectively)., Conclusions: Three knowledge clusters for which a systematic review should be contemplated were identified: (i) the effects of PV installations on plant and (ii) arthropod communities and, (iii) their effects at a larger ecosystem scale on overall species abundance. However, the currently available evidence regarding the effects of photovoltaic installations on biodiversity is still scarce. More research is urgently needed on non-flying mammals and bats as well as amphibians and reptiles. Solar thermal panels and floating PV installations should also be further investigated. Studies comparing different designs of PV installations, management practices or contexts should be conducted as well. Background: Tropical coral reefs cover only ca. 0.1% of the Earth's surface but harbour exceptional marine biodiversity and provide vital ecosystem services to millions of people living nearby. They are currently threatened by global (e.g. climate change) and local (e.g. chemical pollution) stressors that interact in multiple ways. While global stressors cannot be mitigated by local actions alone, local stressors can be reduced through ecosystem management. Here, we aimed to systematically review experimental studies assessing the toxicity of chemical pollutants to tropical reef-building corals to generate accessible and usable knowledge and data that can be used to calculate measurement endpoints in ecological risk assessment. From the quantitative estimates of effects, we determined toxicity thresholds as the highest exposures tested at which no statistically significant adverse effects were observed, and we compared them to regulatory predicted no effect concentrations for the protection of marine organisms, to assess whether these reference values are indeed protective of corals., Methods: The evidence was taken from a systematic map of the impacts of chemicals arising from human activity on tropical reef-building corals published in 2021. All studies in the map database corresponding to the knowledge cluster "Evidence on the ecotoxicological effects of chemicals on corals" were selected. To identify subsequently published literature, the search was updated using a subset of the search string used for the systematic map. Titles, abstracts and full-texts were screened according to the criteria defining the selected cluster of the map. Because the eligibility criteria for the systematic review are narrower than the criteria used to define the cluster in the systematic map, additional screening was performed. Studies included were critically appraised and each study was rated as low, unclear, medium, or high risk of bias. Data were extracted from the studies and synthesised according to a strategy dependent on the type of exposure and outcome., Review Findings: The systematic review reports the known effects of chemical exposures on corals from 847 studies corresponding to 181 articles. A total of 697 studies (161 articles) were included in the quantitative synthesis and 150 studies (50 articles) in the narrative synthesis of the findings. The quantitative synthesis records the effects of 2706 exposure concentrations-durations of 164 chemicals or mixtures of chemicals, and identifies 105 toxicity thresholds corresponding to 56 chemicals or mixtures of chemicals. When toxicity thresholds were compared to reference values set for the protection of marine organisms by environmental agencies, the reference values appear to be protective of corals for all but three chemicals assessed: the metal copper and the pesticides diuron and irgarol 1051., Conclusions: This open-access database of known ecotoxicological effects of chemical exposures on corals can assist managers in the ecological risk assessment of chemicals, by allowing easy determination of various ecotoxicological thresholds. Several limitations of the toxicity tests synthesised here were noted (in particular the lack of measurement of effective concentrations for more than half of the studies). Background: Light pollution could represent one of the main drivers behind the current biodiversity erosion. While the effects of many light components on biodiversity have already been studied, the influence of flicker remains poorly understood. The determination of the threshold frequency at which a flickering light is perceived as continuous by a species, usually called the Critical Fusion Frequency (CFF), could thus help further identify the impacts of artificial lighting on animals., Objective: This review aimed at answering the following questions: what is the distribution of CFF between species? Are there differences in how flicker is perceived between taxonomic classes? Which species are more at risk of being impacted by artificial lighting flicker?, Methods: Citations were extracted from three literature databases and were then screened successively on their titles, abstracts and full-texts. Included studies were critically appraised to assess their validity. All relevant data were extracted and analysed to determine the distribution of CFF in the animal kingdom and the influence of experimental designs and species traits on CFF., Results: At first, 4881 citations were found. Screening and critical appraisal provided 200 CFF values for 156 species. Reported values of CFF varied from a maximum of between 300 Hz and 500 Hz for the beetle Melanophila acuminata D. to a mean of 0.57 (± 0.08) Hz for the snail Lissachatina fulica B. Insects and birds had higher CFF than all other studied taxa. Irrespective of taxon, nocturnal species had lower CFF than diurnal and crepuscular ones., Conclusions: We identified nine crepuscular and nocturnal species that could be impacted by the potential adverse effects of anthropogenic light flicker. Background: Climate change and the current phase-out of fossil fuel-fired power generation are currently expanding the market of renewable energy and more especially photovoltaic (PV) panels. Contrary to other types of renewable energies, such as wind and hydroelectricity, evidence on the effects of PV panels on biodiversity has been building up only fairly recently. PV panels have been linked to substantial impacts on species and ecosystems, the first and most obvious one being the degradation of natural habitats but they may also lead to mortality of individuals and displacements of populations. Hence, we propose a systematic map aiming to draw a comprehensive panorama of the available knowledge on the effects of photovoltaic and solar thermal (PVST) installations, whatever their scales (i.e. cells, panels, arrays, utility-scale facilities), on terrestrial and semi-aquatic species and natural/semi-natural habitats and ecosystems. This work aims at providing decision-makers with a better understanding of the effects of PVST installations and, therefore, help them further protect biodiversity while also mitigating anthropogenic climate change., Methods: We will follow the collaboration for environmental evidence guidelines and search for relevant peer-reviewed and grey literature in English or French. The search string will combine population (all wild terrestrial and semi-aquatic species-e.g. animals, plants, fungi, microorganisms-as well as natural/semi-natural terrestrial habitats and ecosystems) and exposure/intervention (all technologies of PVST panels at all scales of installations and therefore excluding concentrated solar power) terms. A pre-built test list of relevant articles will be used to assess the comprehensiveness of the search string. Extracted citations will be screened at title and full-text stages thanks to pre-defined inclusion/exclusion criteria. Accepted citations will then be split into studies and observations, from which relevant metadata (e.g. taxon, exposure/intervention, outcome) will be extracted and their internal validity assessed through a critical appraisal. The database will be accessible alongside a map report which will draw a landscape of eligible studies. By describing studied populations, exposures/interventions, outcomes and internal study validity results, the report will identify potential knowledge clusters and gaps regarding the effects of PVST installations on biodiversity and ecosystems., (© 2022. Background: In France, a 'natural zone of ecological, faunistic or floristic value' (Zone Naturelle d'Intérêt Écologique, Faunistique et Floristique - ZNIEFF) is a natural area, regionally known for its remarkable ecological characteristics. The ZNIEFF inventory is a naturalist and scientific survey programme launched in 1982 by the Ecology Ministry, with support from the French National Museum of Natural History (MNHN)., New Information: This paper describes the ZNIEFF national dataset, which comprises 1,013,725 data for various animal (38%), plant (59%) and fungal (2%) species in terrestrial and marine zones (May 2020). A total of 19,842 sites throughout continental France. as well as in the overseas Departments and territories (Guadeloupe, Martinique, Mayotte, La Réunion, French Guiana, Saint-Martin, Saint-Barthélemy and Saint-Pierre-et-Miquelon), are included in the ZNIEFF dataset (May 2020). This dataset is now available in open access.All data were collected by skilled naturalists using professional protocols over almost 40 years. They consist mainly of observations of rare, threatened or endemic species, all validated by regional experts. Data are updated twice a year after national validation in both national (INPN-OpenObs) and global (GBIF) biodiversity web platforms. Some of the observed species, the so-called 'trigger species' or 'determinant' species, are of central interest for a site to be designated a ZNIEFF (zone of high ecological value). In the context of increasing pressure on water bodies, many fish-based indices have been developed to evaluate the ecological status of rivers. However, most of these indices suffer from several limitations, which hamper the capacity of water managers to select the most appropriate measures of restoration. Those limitations include: (i) being dependent on reference conditions, (ii) not satisfactorily handling complex and non-linear biological responses to pressure gradients, and (iii) being unable to identify specific risks of stream degradation in a multi-pressure context. To tackle those issues, we developed a diagnosis-based approach using Random Forest models to predict the impairment probabilities of river fish communities by 28 pressure categories (chemical, hydromorphological and biological). In addition, the database includes the abundances of 72 fish species collected from 1527 sites in France, sampled between 2005 and 2015; and fish taxonomic and biological information. Twenty random forest models provided at least good performances when evaluating impairment probabilities of fish communities by those pressures. The best performing models indicated that fish communities were impacted, on average, by 7.34 ± 0.03 abiotic pressure categories (mean ± SE), and that hydromorphological alterations (5.27 ± 0.02) were more often detected than chemical ones (2.06 ± 0.02). These models showed that alterations in longitudinal continuity, and contaminations by Polycyclic Aromatic Hydrocarbons were respectively the most frequent hydromorphological and chemical pressure categories in French rivers. This approach has also efficiently detected the functional impact of invasive alien species. Identifying and ranking the impacts of multiple anthropogenic pressures that trigger functional shifts in river biological communities is essential for managers to prioritize actions and to implement appropriate restoration programmes. Diadromous fishes have drastically declined over the last century, especially in Europe. Several authors have highlighted the role of large dams in this decline, but in fact, its causes are potentially multiple and cumulative, including degradation of local environmental conditions and widespread fragmentation of hydrographic networks associated with the pervasive establishment of smaller barriers. Consequently, there is a need to improve the identification and prioritization of the drivers of diadromous species loss in order to identify and apply the most appropriate conservation and restoration measures. In this study, we used both historical sources (from mid-18th to early 20th century) and current data to quantify the long-term loss of diadromous taxa over 555 sites throughout the French river network. Then, we modeled the effects of several anthropogenic pressures (e.g. barriers, water quality, hydrological and river morphological alterations) on diadromous taxon loss. Lastly, we assessed the potential consequences of four different scenarios of anthropogenic pressure reduction. Due to uncertainties in historical sources, some species were grouped into taxa leading to a potential underestimation of actual species extinctions. Despite this limitation, our results showed that the decline in diadromous assemblages is widespread but with contrasting magnitudes depending on site locations. The maximum height and density of barriers appeared as the major factors of taxon loss. Over the scenarios tested, we observed that exclusively improving local conditions have much more limited effects than restoring river continuity. Focusing actions on large dam removal did not show the strongest responses compared to removing medium and small-sized barriers. For effective and sustainable restoration of diadromous fish assemblage, (1) historical occurrences of diadromous fishes should be used as an indicator for assessing recovery, and (2) undertaken measures must be adapted to each basin to target and limit the number of barriers to remove while allowing diadromous fish recovery., Competing Interests: The authors have declared that no competing interests exist.

Assessment of ecological status for the European Water Framework Directive (WFD) is based on "Biological Quality Elements" (BQEs), namely phytoplankton, benthic flora, benthic invertebrates and fish. Morphological identification of these organisms is a time-consuming and expensive procedure. Here, we assess the options for complementing and, perhaps, replacing morphological identification with procedures using eDNA, metabarcoding or similar approaches. We rate the applicability of DNA-based identification for the individual BQEs and water categories (rivers, lakes, transitional and coastal waters) against eleven criteria, summarised under the headlines representativeness (for example suitability of current sampling methods for DNA-based identification, errors from DNA-based species detection), sensitivity (for example capability to detect sensitive taxa, unassigned reads), precision of DNA-based identification (knowledge about uncertainty), comparability with conventional approaches (for example sensitivity of metrics to differences in DNA-based identification), cost effectiveness and environmental impact. Overall, suitability of DNA-based identification is particularly high for fish, as eDNA is a well-suited sampling approach which can replace expensive and potentially harmful methods such as gill-netting, trawling or electrofishing. Furthermore, there are attempts to replace absolute by relative abundance in metric calculations. For invertebrates and phytobenthos, the main challenges include the modification of indices and completing barcode libraries. For phytoplankton, the barcode libraries are even more problematic, due to the high taxonomic diversity in plankton samples. If current assessment concepts are kept, DNA-based identification is least appropriate for macrophytes (rivers, lakes) and angiosperms/macroalgae (transitional and coastal waters), which are surveyed rather than sampled. The Water Framework Directive (WFD) is now well established as the key management imperative in river basins across Europe. However, there remain significant concerns with the way WFD is implemented and there is now a need for water managers and scientists to communicate better in order to find solutions to these concerns. To address this, a Science-Policy Interface (SPI) activity was launched in 2010 led by Directorate-General for Research and Innovation and Onema (the French national agency for water and aquatic ecosystems), which provided an interactive forum to connect scientists and WFD end-users. One major aim of the SPI activity was to establish a list of the most crucial research and development needs for enhancing WFD implementation. This paper synthesises the recommendations from this event highlighting 10 priority issues relating to ecological status. For lakes, temporary streams and transitional and coastal waters, WFD implementation still suffers from a lack of WFD-compliant bioassessment methods. For rivers, special attention is required to assess the ecological impacts of hydromorphological alterations on biological communities, notably those affecting river continuity and riparian covering. Spatial extrapolation tools are needed in order to evaluate ecological status for water bodies for which no data are available. The need for more functional bioassessment tools as complements to usual WFD-compliant tools, and to connect clearly good ecological state, biodiversity and ecosystem services when implementing WFD were also identified as crucial issues., (Copyright © 2014 Elsevier B.V. In this study, we examined the impacts of small weirs on the parasite community of gudgeon and toxostome in a medium-sized river. We tested changes on parasite species diversity using indices that capture both richness and abundance characteristics, and we examined parasite community structure with null models (co-occurrence index C score) and a multiple discriminant function analysis (MDFA). Our results showed that parasite community diversity of gudgeon is strongly influenced by weirs with a maximum diversity upstream of the weirs. Weirs also induce change in abundance of gudgeon parasite species particularly during summer. Nevertheless, we obtained that weirs had no effect on the parasite co-occurrence patterns. In addition, similarity indices indicate that the parasite faunas of newly established limnophilic species (roach and bleak) are host-specific and are rarely transmitted to other fish species. We conclude that fish parasite communities responded in different ways to the presence of impassable weirs, but, in a general tendency, changing environmental conditions induced by weirs may represent an ecological risk.

Rostrum dace (Leuciscus leuciscus burdigalensis) from the River Viaur were found to be infested with the ectoparasite Tracheliastes polycolpus (Copepoda: Lernaeopodidae). Samples from five study sites along the river revealed different patterns of parasite infestation. Heavily infested fish were found at the upper study sites whereas much lower infestation levels were observed at the lower study sites. The copepods showed an aggregated dispersion pattern on host fins. The results showed significantly preferred microhabitats, with adult females being more abundant on the anal, pelvic and along the external part of the pectoral fins. The anal and pelvic fins were damaged by the parasite with a loss of their surface area. These fin alterations may reduce the fish's swimming ability and therefore affect the rostrum dace population. Our findings highlight the need to study the effects of parasites on stream fish populations.
