6. In vitro and in vivo studies of RNA recognition by Rna15

Abstract

For successful gene expression in eukaryotes, mRNA transcripts are processed in the 5’ and 3’ untranslated regions (UTRs) and non-coding mRNA is spliced out. These processes are crucial in determining the fate of the mRNA transcript. Rna14 and Rna15 are subunits of Cleavage factor 1A (CF1A) and required for 3’ end processing in S. cerevisiae. Structural and biophysical data have determined a number of residues within the RNA recognition motif (RRM) of Rna15 that interact directly with RNA. However, although the crystal structure of the RRM revealed a mechanism for the preferential recognition of G/U nucleotides by Rna15 the sequence specificity for Rna15 is still extensively debated. This thesis applies combination of in vivo and in vitro techniques aimed to characterise Rna15-RNA binding, Rna15 interaction with Rna14 and examine consequences for RNA processing and yeast viability in vivo. An in vitro mutational/biophysical analysis is presented that reveals the residues essential for the Rna15-RNA interaction and application of NMR-quantified Scaffold Independent Analysis (SIA) demonstrates a clear GU-bias in the in vitro consensus sequence. However, given these strong effects, surprisingly only extensive mutation of the RRM produces growth defects in S. cerevisiae and qRT-PCR experiments employing a small subset of genes show only slight effects on polyA site selection. By contrast, an RNA-sequencing (RNA-Seq) global analysis of expression and transcriptional readthrough reveals that expression of over 100 S. cerevisiae genes is severely affected when the RRM of Rna15 is deleted and in addition the 3’-UTR of the mRNA of a sample set of 40 genes is significantly different to wild type. These results indicate that only severe reduction of Rna15-RNA interactions result in defects in transcriptional and 3’ end processing, hypothesized to be due in part to functional redundancy. Nevertheless, the global changes observed upon deletion of the Rna15 RRM are striking and reinforce the link between 3’-end processing, transcriptional regulation and gene expression.

Abstract

We report results of tests of the MISANS technique at the CG-1D beamline at High Flux Isotope Reactor (HFIR), Oak Ridge National Laboratory (ORNL). A chopper at 40 Hz simulated a pulsed neutron source at the beamline. A compact turn-key MISANS module operating with the pulsed beam was installed and a well characterised MnSi sample was tested. The feasibility of application of high magnetic fields at the sample position was also explored. These tests demonstrate the great potential of this technique, in particular for examining magnetic and depolarizing samples, under extreme sample environments at pulsed sources, such as the Spallation Neutron Source (SNS) or the planned European Spallation Source (ESS)., Comment: 5 pages, 5 figures

8. Ensemble crowd perception: A viewpoint-invariant mechanism to represent average crowd identity

Abstract

Individuals can rapidly and precisely judge the average of a set of similar items, including both low-level (Ariely, 2001) and high-level objects (Haberman & Whitney, 2007). However, to date, it is unclear whether ensemble perception is based on viewpoint-invariant object representations. Here, we tested this question by presenting participants with crowds of sequentially presented faces. The number of faces in each crowd and the viewpoint of each face varied from trial to trial. This design required participants to integrate information from multiple viewpoints into one ensemble percept. Participants reported the mean identity of crowds (e.g., family resemblance) using an adjustable, forwardoriented test face. Our results showed that participants accurately perceived the mean crowd identity even when required to incorporate information across multiple face orientations. Control experiments showed that the precision of ensemble coding was not solely dependent on the length of time participants viewed the crowd. Moreover, control analyses demonstrated that observers did not simply sample a subset of faces in the crowd but rather integrated many faces into their estimates of average crowd identity. These results demonstrate that ensemble perception can operate at the highest levels of object recognition after 3-D viewpoint-invariant faces are represented. © 2014 ARVO.

Abstract

Behaviour change, specifically that which decreases cancer risk, is an essential element of cancer control. Little information is available about how awareness of risk factors may be changing over time. This study describes the awareness of cancer risk behaviours among adult New Zealanders in two cross-sectional studies conducted in 2001 and 2014/5. Telephone interviews were conducted in 2001 (n = 436) and 2014/5 (n = 1064). Participants were asked to recall things they can do to reduce their risk of cancer. They were then presented with a list of potential risk behaviours and asked if these could increase or decrease cancer risk. Most New Zealand adults could identify at least one action they could take to reduce their risk of cancer. However, when asked to provide specific examples, less than a third (in the 2014/5 sample) recalled key cancer risk reduction behaviours such as adequate sun protection, physical activity, healthy weight, limiting alcohol and a diet high in fruit. There had been some promising changes since the 2001 survey, however, with significant increases in awareness that adequate sun protection, avoiding sunbeds/solaria, healthy weight, limiting red meat and alcohol, and diets high in fruit and vegetables decrease the risk of developing cancer.

Abstract

Volume One of this D.Clin.Psy thesis is a research project investigating rejection-sensitivity and callous-unemotional traits in relation to subtypes of aggression and offending in adolescent offenders. The study was designed to advance the current findings in the area. The volume is divided into three parts. Part One is a literature review examining whether it is possible to apply the construct of psychopathy to youth. Part Two is an empirical paper which outlines the literature relating to aggression and offending in young people, including an exploration of factors thought to underlie these behaviours, including rejection-sensitivity and callous-unemotional traits. The study explored the hypotheses that rejection-sensitivity and callous-unemotional traits would differentially predict subtypes of aggression and offending behaviour. The results are discussed in relation to previous findings. The paper closes with a discussion of the study in terms of limitations, the clinical implications and directions for future research. Part three is a critical appraisal of the research process. It outlines how the area of study came to be selected and includes reflections on the wider research process. The clinical implications arising from the study are discussed in more detail. Some consideration is given throughout to the narratives that society holds about young people who offend and how these narratives might influence our ideas about how best to intervene.

Abstract

Ready-to-eat (RTE) salads and berries are increasingly consumed in industrialized countries. These products can be contaminated by pathogenic parasites that have been responsible for foodborne outbreaks worldwide. In Italy, there are few data on contamination of RTE salads and berries with parasite transmission stages and this requires more-in-depth investigations. To estimate the prevalence of contamination with Cryptosporidium spp. and Giardia duodenalis in these fresh products, a total of 324 packages of local RTE mixed salads - belonging to three different industrial brands - and 324 packages of berries - blueberries from Peru, blackberries from Mexico, raspberries from Italy - were bought from supermarkets located in the Provinces of Bari and Foggia, Apulia, Italy. A pool size of nine packages was chosen and a total of 72 pools were processed in the whole year. After washing, the pellets were examined by microscopy (FLOTAC) and tested using conventional simplex PCR, targeting Cryptosporidium spp., Giardia duodenalis, and Entamoeba spp., and sequencing. Several Cryptosporidium species and Giardia duodenalis assemblages, some of which are of potential zoonotic relevance, as well as Entamoeba spp., were identified in both matrices. By microscopy, Giardia-like cysts in local raspberries and Entamoeba-like cysts in imported blueberries were detected. Giardia duodenalis (Assemblages A, B and E) and Entamoeba histolytica were molecularly confirmed with overall prevalences of 4.6% (95% C.I. 3.0-6.8) and 1% (95% C.I. 0.3-2.1), respectively. Molecular methods identified Cryptosporidium ryanae, Cryptosporidium bovis, Cryptosporidium xiaoi, and Cryptosporidium ubiquitum in both matrices, with a prevalence of 5.1% (95% C.I. 3.3-7.3). A distinct seasonality in prevalence was observed for G. duodenalis, with most positives occurring in spring, whereas Cryptosporidium showed no significant seasonal variations. These results highlight that inadequate management of fresh produce, both locally produced and imported, along the food chain may have the potential for consequences on human health.

29. The Impact of Having a Sibling with an Intellectual Disability: Parental Perspectives in Two Disorders

Abstract

Background: The potential effects on other children when there is a child with intellectual disability (ID) in the family are being increasingly recognized. This study describes the impact of having a sibling with Down syndrome or Rett syndrome using a questionnaire completed by parents. Methods: The parents of 186 Western Australian children with Down syndrome and 141 Australian girls and women with Rett syndrome participated in the study. Patterns of reporting disadvantages and/or benefits were compared across a number of child and family variables (age, functional ability and birth order of the affected child, number of siblings and number of parents in the family home) and by socio-economic status as measured by the index of relative socio-economic disadvantage and by area of residence. Parents' responses to open-ended questions about the benefits and/or disadvantages for siblings of their child were analysed for themes. Results: The majority of parents in the Rett syndrome and Down syndrome groups reported both disadvantages and benefits for siblings. In the Rett syndrome group, families from outer regional areas were the least likely to mention disadvantages and those with a smaller family more likely to note disadvantages. In both groups, more socio-economically advantaged families were more likely to report disadvantages. In the Down syndrome group, benefits were also more commonly reported by parents who were socio-economically advantaged, and by larger and two-parent families. Major disadvantages for siblings centred around parental and personal time constraints, relationships and socializing, restrictions, parental emotion and burden of helping. Major benefits were related to personality characteristics. Conclusion: Parents identified both benefits and disadvantages to the siblings of their child with either Rett syndrome or Down syndrome. It is important that these findings are incorporated into any discussion around the impact on the family of a child diagnosed with an ID. (Contains 2 figures and 5 tables.)

Designed for use in basic electronics programs, this curriculum guide is comprised of twenty-nine units of instruction in five major content areas: Orientation, Basic Principles of Electricity/Electronics, Fundamentals of Direct Current, Fundamentals of Alternating Current, and Applying for a Job. Each instructional unit includes some or all of the basic components of a unit of instruction: performance objectives, suggested activities for teachers and students, information sheets, assignment sheets, visual aids, tests, and answers to the test. It is noted that each unit is planned for more than one lesson or class period of instruction. Among the units included in section 3, Fundamentals of Direct Current, are the following: Circuit Fudamentals, Resistence, Voltage and Measurement, Conductors and Insulators, Series Circuits, and Magnetism.
