Abstract

Human trade and movements are central to biological invasions worldwide. Human activities not only transport species across biogeographical barriers, but also accelerate their post‐introduction spread in the landscape. Thus, by constraining human movements, the spatial structure of road networks might greatly affect the regional spread of invasive species. However, few invasion models have accounted for the topology of road networks so far, and its importance for explaining the regional distribution of invasive species remains mostly unexplored. To address this issue, we developed a spatially explicit and mechanistic human‐mediated dispersal model that accounts and tests for the influence of transport networks on the regional spread of invasive species. Using as a model the spread of the invasive ant Lasius neglectus in the middle Rhône valley (France), we show that accounting for the topology of road networks improves our ability to explain the current distribution of the invasive ant. In contrast, we found that using human population density as a proxy for the frequency of transport events decreases models' performance and might thus not be as appropriate as previously thought. Finally, by differentiating road networks into sub‐networks, we show that national and regional roads are more important than smaller roads for explaining spread patterns. Overall, our results demonstrate that the topology of transport networks can strongly bias regional invasion patterns and highlight the importance of better incorporating it into future invasion models. The mechanistic modelling approach developed in this study should help invasion scientists explore how human‐mediated dispersal and topography shape invasion dynamics in landscapes. Ultimately, our approach could be combined with demographic, natural dispersal and environmental suitability models to refine spread scenarios and improve invasive species monitoring and management at regional to national scales. Abstract

Variation and selection are the two core processes of Darwinian Evolution. Yet, both are directly regulated by many processes that are themselves products of evolution. Microorganisms efficiently exploit this ability to dynamically adapt to new conditions. Thus, evolution seems to have optimized its own ability to evolve, as a primary means to react to environmental changes. We call this process evolution of evolution (EvoEvo). EvoEvo covers several aspects of evolution, encompassing major concepts such variability, evolvability, robustness, and open-endedness. Those phenomena are known to affect all levels of organization in bacterial populations. Indeed, understanding EvoEvo requires to study organisms experiencing evolution, and to decipher the evolutive interactions between all the components of the biological system of interest (genomes, biochemical networks, populations, ...). The objective of this thesis was to develop and exploit mathematical and numerical models to tackle different aspects of EvoEvo, in order to produce new knowledge on this topic, in collaboration with partners from diverse fields, including experimental biology, bioinformatics, mathematics and also theoretical and applied informatics. To this aim, we followed two complementary approaches: (i) a population genetics approach to study the evolution of phenotypic noise in directional selection, by extending Fisher's geometric model of adaptation, and (ii) a digital genetics approach to study multi-level evolution. Cependant, ces deux mécanismes dépendent de processus eux-mêmes façonnés par l'évolution. Chez les micro-organismes, qui font face à des environnements souvent variables, ces propriétés adaptatives sont particulièrement bien exploitées, comme le démontrent de nombreuses expériences en laboratoire. Chez ses organismes, l'évolution semble donc avoir optimisé sa propre capacité à évoluer, un processus que nous nommons évolution de l'évolution (EvoEvo). La notion d'évolution de l'évolution englobe de nombreux concepts théoriques, tels que la variabilité, l'évolvabilité, la robustesse ou encore la capacité de l'évolution à innover (open-endedness). Ces propriétés évolutives des micro-organismes, et plus généralement de tous les organismes vivants, sont soupçonnées d'agir à tous les niveaux d'organisation biologique, en interaction ou en conflit, avec des conséquences souvent complexes et contre-intuitives. Ainsi, comprendre l'évolution de l'évolution implique l'étude de la trajectoire évolutive de micro-organismes — réels ou virtuels —, et ce à différents niveaux d'organisation (génome, interactome, population, …). L'objectif de ce travail de thèse a été de développer et d'étudier des modèles mathématiques et numériques afin de lever le voile sur certains aspects de l'évolution de l'évolution. Ce travail multidisciplinaire, car impliquant des collaborations avec des biologistes expérimentateur•rice•s, des bio-informaticien•ne•s et des mathématicien•ne•s, s'est divisé en deux parties distinctes, mais complémentaires par leurs approches : (i) l'extension d'un modèle historique en génétique des populations — le modèle géométrique de Fisher — afin d'étudier l'évolution du bruit phénotypique en sélection directionnelle, et (ii) le développement d'un modèle d'évolution in silico multi-échelles permettant une étude plus approfondie de l'évolution de l'évolution. Cette thèse a été financée par le projet européen EvoEvo (FP7-ICT-610427), grâce à la commission européenne.

Abstract

Metabolic cross-feeding interactions between microbial strains are common in nature, and emerge during evolution experiments in the laboratory, even in homogeneous environments providing a single carbon source. In sympatry, when the environment is well-mixed, the reasons why emerging cross-feeding interactions may sometimes become stable and lead to monophyletic genotypic clusters occupying specific niches, named ecotypes, remain unclear. As an alternative to evolution experiments in the laboratory, we developed Evo2Sim, a multi-scale model of in silico experimental evolution, equipped with the whole tool case of experimental setups, competition assays, phylogenetic analysis, and, most importantly, allowing for evolvable ecological interactions. Digital organisms with an evolvable genome structure encoding an evolvable metabolic network evolved for tens of thousands of generations in environments mimicking the dynamics of real controlled environments, including chemostat or batch culture providing a single limiting resource. We show here that the evolution of stable cross-feeding interactions requires seasonal batch conditions. In this case, adaptive diversification events result in two stably co-existing ecotypes, with one feeding on the primary resource and the other on by-products. We show that the regularity of serial transfers is essential for the maintenance of the polymorphism, as it allows for at least two stable seasons and thus two temporal niches. A first season is externally generated by the transfer into fresh medium, while a second one is internally generated by niche construction as the provided nutrient is replaced by secreted by-products derived from bacterial growth. In chemostat conditions, even if cross-feeding interactions emerge, they are not stable on the long-term because fitter mutants eventually invade the whole population. We also show that the long-term evolution of the two stable ecotypes leads to character displacement, at the level of the metabolic network but also of the genome structure. This difference of genome structure between both ecotypes impacts the stability of the cross-feeding interaction, when the population is propagated in chemostat conditions. This study shows the crucial role played by seasonality in temporal niche partitioning and in promoting cross-feeding subgroups into stable ecotypes, a premise to sympatric speciation., Author summary Stable bacterial cross-feeding interactions, where one strain feeds on the waste of the other, are important to understand, as they can be a first step toward bacterial speciation. Their emergence is commonly observed in laboratory experiments using Escherichia coli as a model organism. Yet it is not clear how cross-feeding interactions can resist the invasion of a fitter mutant when the environment contains a single resource since there seems to be a single ecological niche. Here, we used another kind of “model organism”, a digital one, allowing for detailed and fast investigations, and providing a way to disentangle generic evolutionary mechanisms from specificities associated with E. coli. Digital organisms with evolvable genomes and metabolic networks compete for resources in conditions mimicking laboratory evolution experiments. In chemostat simulations, although cross-feeding interactions regularly emerged, selective sweeps regularly purged the population of its diversity. By contrast, batch culture allowed for much more stable cross-feeding interactions, because it includes seasons and thus distinct temporal niches, thereby favoring the adaptive diversification of proto-species.

Abstract

International audience; Experimental evolution, where fast replicating organisms are evolved in controlled environments for thousands of generations, has shown that microorganisms are able to evolve at an amazing speed: in virtually all experimental frameworks that use bacteria or viruses, important phenotypic innovations have emerged in only a few tens of generations [1], and ecological diversifications are commonly observed [2]. Experimental evolution, by providing a variety of data from genetic mutations to ecological interactions, is an excellent tool to study multilevel evolution. Unfortunately, those experiments remain a long and costly process. As an alternative, computational models of In Silico Experimental Evolution (ISEE), where artificial organisms are evolved in a computer for thousands of generations [3], have already explored a lot of theoretical questions [4,5,6]. However, these models usually include only two or three scales (typically the genome, the phenotype and the environment), strongly limiting their possibility to mimic in vivo experiments, since evolution of real microorganisms implies the interaction of a wide range of biological structures and levels. We developed a multiscale framework of ISEE. In this model, bacterial-like organisms own a genome encoding a genetic regulation network and a metabolic network, and evolve on a virtual medium for tens of thousands of generations. By up-taking nutrients and releasing by-products, organisms modify their environment , possibly leading to complex ecosystem evolution. Thus, our individual based model evolves complex genotype-to-phenotype mappings and fitness landscapes. This model allows us to study a large variety of questions raised by experimental evolution, e.g. the evolution of the genome and the genetic regulation network, the evolution of ecological interactions, and so on [3]. A more complete description of the model is available in [7] as well as on the EvoEvo project website (http://www.evoevo.eu). The Long Term Experimental Evolution (LTEE), the longest bacterial experimental evolution experiment to date [8] has revealed an ecological diversification based on a niche construction associated to a negative frequency-dependent interaction [9]. By performing ISEE experiments with our model, we studied the environmental conditions in which such a diversification could occur. Abstract

International audience; Human-mediated dispersal acts as a vector for many exotic species, both at the introduction and secondary spread stages. The introduction stage is a consequence of human-mediated long distance dispersal and is known to happen at continental or global scales. Secondary spread occurs at smaller spatial and time scales (e.g. landscape), and can result from natural or human-mediated dispersal . Despite the importance of local goods and materials (e.g. for landscaping, construction, or road-building) transport for the spread of invasive species, few studies have investigated short distance human-mediated dispersal. This lack of consideration seems to be the consequence of multiple factors: human-mediated dispersal is generally considered as a long distance dispersal process, more important for invasive species introduction than for secondary spread, it is difficult to qualify and quantify this mode of dispersal because of the multiplicity of potentially involved human activities, for organisms that can disperse naturally, it is complicated to distinguish between natural and human-mediated dispersal, as they may occur at similar scales. Even though a range of methodologies are available for describing population spread by natural dispersal, only few models have been developed to describe and predict human-mediated dispersal consequences at small scales, and none of them take into account the topology of the transport infrastructure (roads, waterways).Therefore, in order to fill this gap and provide new insights into invasion dynamics, we combined ecological (invasive species occurrence data) and geographical (transportation network topology) data and used a computer modeling and simulation approach to provide estimate frequencies and distances of materials transportations through landscapes.In the present work, we studied the spreading pattern of Lasius neglectus, an invasive ant species originating from Turkey, which spread into Europe in the last decades. In this species, no mating or dispersal flights are performed, its spread is therefore solely ensured by the transport of soil materials in which individuals are present. We present a numerical model enabling the estimation of multiple human-mediated dispersal parameters, based on ground-truth sampling and a priori minimizing. The first step of this work was to build a model of the landscape-level spreading process taking explicitly into account the topology of the road network. Subsequently, initializing our model with field data, we localized the most probable sites of introduction, the number of jump events, as well as parameters of jump distances linked to the road network. Our model is also able to compute presence probability map, and can be used to calibrate sampling campaigns, explore invasion scenarios, and more generally perform invasion spread predictions. It could be applied to all the species that can be disseminated at local to regional scales by human activities through transportation networks.

Abstract

International audience; Variation and Selection are the two core processes of Dar-winian Evolution. Yet, both are directly regulated by many processes that are themselves products of evolution. Microorganisms efficiently exploit this ability to dynamically adapt to new conditions. Thus, evolution seems to have optimised their own ability to evolve, as a primary mean to react to environmental changes. We call this process Evolution of Evolution (EvoEvo). In this paper, we propose to use an integrated evolutionary model including complex and evolvable genotype-to-phenotype mapping to study EvoEvo. As exemplified in this paper, the integrated evolutionary model will allow us to decipher the EvoEvo strategies and to offer new hypothesis and predictions on the evolution of microorganisms.

Abstract

International audience; Ants invasive species Biological invasions are considered, right after climate and land use changes, to be one of the principal causes of biodiversity erosion. This phenomenon is related to global change, since climate and land use modifications affect environmental conditions, and are partly responsible for the introduction and proliferation of exotic species into new environments. Furthermore, human-mediated dispersal acts as a dispersal vector for many exotic species, both at the introduction and secondary spread stages. On the one hand, introduction stage is a consequence of human-mediated long distance dispersal, due to human activities (and especially commercial exchanges), and is known to happen at large spatial scales (continental or global scales). On the other hand, secondary spread occurs at smaller spatial and time scales (like landscape scale) and can be provided by natural and human-mediated dispersal mechanisms, once the introduction had brought the exotic species into a novel environment, and after it has succeeded in establishing itself (i.e. survive and reproduce). Few works have pointed out the role of these second stages in small-scale invasive species spread. And yet, a lot of invasive species are susceptible to be partly or completely dispersed by local human processes happening at local spatial and time scales (materials transportation, for example). The lack of consideration for this potential important mode of dispersal seems to be the consequence of multiple factors: human-mediated dispersal is generally considered as a long distance dispersal process, more responsible for invasive species introduction than for secondary spread, it is difficult to qualify and quantify this mode of dispersal because of the multiplicity of potentially involved human activities being its vector, for a given organism that can disperse naturally, it is complicated to distinguish between natural and human-mediated dispersal, as they may occur at similar scale.In this paper, we study the spreading pattern of Lasius neglectus, an invasive ant species originated from Anatoly, which invaded Europe in the last decades and which is currently present in the Rhône valley, in France. Abstract

Metabolic cross-feeding interactions between microbial strains are common in nature, and emerge during evolution experiments in the laboratory, even in homogeneous environments providing a single carbon source. In sympatry, when the environment is well-mixed, the reasons why emerging cross-feeding interactions may sometimes become stable and lead to monophyletic genotypic clusters occupying specific niches, named ecotypes, remain unclear. As an alternative to evolution experiments in the laboratory, we developed Evo2Sim, a multi-scale model of in silico experimental evolution, equipped with the whole tool case of experimental setups, competition assays, phylogenetic analysis, and, most importantly, allowing for evolvable ecological interactions. Digital organisms with an evolvable genome structure encoding an evolvable metabolic network evolved for tens of thousands of generations in environments mimicking the dynamics of real controlled environments, including chemostat or batch culture providing a single limiting resource. We show here that the evolution of stable cross-feeding interactions requires seasonal batch conditions. In this case, adaptive diversification events result in two stably co-existing ecotypes, with one feeding on the primary resource and the other on by-products. We show that the regularity of serial transfers is essential for the maintenance of the polymorphism, as it allows for at least two stable seasons and thus two temporal niches. A first season is externally generated by the transfer into fresh medium, while a second one is internally generated by niche construction as the provided nutrient is replaced by secreted by-products derived from bacterial growth. In chemostat conditions, even if cross-feeding interactions emerge, they are not stable on the long-term because fitter mutants eventually invade the whole population. We also show that the long-term evolution of the two stable ecotypes leads to character displacement, at the level of the metabolic network but also of the genome structure. This difference of genome structure between both ecotypes impacts the stability of the cross-feeding interaction, when the population is propagated in chemostat conditions. This study shows the crucial role played by seasonality in temporal niche partitioning and in promoting cross-feeding subgroups into stable ecotypes, a premise to sympatric speciation.
