The Martini model, a coarse-grained forcefield for biomolecular simulations, has experienced a vast increase in popularity in the past decade. Its building-block approach balances computational efficiency with high chemical specificity, enabling the simulation of various organic and inorganic molecules. The modeling of coarse-grained beads as Lennard-Jones particles poses challenges for the accurate reproduction of liquid-vapour interfacial properties, which are crucial in various applications, especially in the case of water. The latest version of the forcefield introduces refined interaction parameters for water beads, tackling the well-known artefact of Martini water freezing at room temperature. Additionally, multiple sizes of water beads are available for simulating the solvation of small cavities, including the smallest pockets of proteins. This work focuses on studying the interfacial properties of Martini water, including surface tension, surface thickness, and bulk densities for the liquid and vapour phases. Employing the test-area method, we systematically compute the liquid-vapour surface tension across various combinations of water bead sizes and for temperatures in the range from 300 to 350 K. Our findings provide a comprehensive characterization of Martini 3.0 water intefacial properties. These findings are of interest to the Martini community as they allow users to account for the low interfacial tension of Martini water by properly adjusting observables computed via coarse-grained simulations (e.g., capillary forces) to allow for accurate matching against all-atom or experimental results. The personal (or active) electronic dosimeters (PEDs) are devices used to determine the individual exposure to ionizing radiations and they are employed in hospitals, research laboratories and nuclear power plants. The PDOZ project is a personal electronic dosimeter able to detect, discriminate and measure the delivered dose by beta particles and gamma rays. In this paper, several Monte Carlo simulations are described. The first one is regarding the ICRU sphere implemented to evaluate the ambient dose equivalent, H*(10), and the fluence-to-dose equivalent conversion coefficients for gamma rays and beta particles. The second simulation is carried out to study the prototype dosimeter response to gamma rays and beta particles and, also thanks to previous one, to obtain the conversion curve necessary to calculate the ambient dose equivalent from the silicon photomultipliers counts. In the last one, instead, the performance of a prototype dosimeter, composed by a small plastic scintillator coupled to two SiPMs, is evaluated and a simulation with different radioactive sources is made whose results are compared with the experimental measurements. Hydrophobic nanoporous materials can be intruded by water only by exerting an external action, typically increasing pressure. For some materials, water extrudes when the pressure is lowered again. Controlling intrusion/extrusion hysteresis is central in a number of technological applications, including materials for energy applications and for high performance liquid chromatography, and experimental techniques, as liquid porosimetry, but is still far from being understood. In this work, we consider water intrusion and extrusion in common mesoporous materials grafted with hydrophobic chains, showing that the macroscopic properties of the system are significantly affected by subnanometric heterogeneities in the grafting. For example, intrusion and extrusion pressures can vary more than 20 MPa depending on the chain length and density of the grafting. Coarse-grained molecular dynamics simulations reveal that local changes of radius and contact angle produced by grafting heterogeneities can pin the interface during intrusion or facilitate bubble nucleation in extrusion. These unprecedented microscopic insights can directly impact the design of energy materials and chromatography columns, as well as the interpretation of porosimetry results.

Background: RSN whole-heart CMRA is a technique that estimates and corrects for respiratory motion. However, RSN has been limited to a 1D rigid correction which is often insufficient for patients with complex respiratory patterns. The goal of this work is therefore to improve the robustness and quality of 3D radial CMRA by incorporating both 3D motion information and nonrigid intra-acquisition correction of the data into a framework called focused navigation (fNAV). Methods: We applied fNAV to 500 data sets from a numerical simulation, 22 healthy volunteers, and 549 cardiac patients. We compared fNAV to RSN and respiratory resolved XD-GRASP reconstructions of the same data and recorded reconstruction times. Motion accuracy was measured as the correlation between fNAV and ground truth for simulations, and fNAV and image registration for in vivo data. Vessel sharpness was measured using Soap-Bubble. Finally, image quality analysis was performed by a blinded expert reviewer who chose the best image for each data set. Results The reconstruction time for fNAV images was significantly higher than RSN (6.1 +/- 2.1 minutes vs 1.4 +/- 0.3, minutes, p<0.025) but significantly lower than XD-GRASP (25.6 +/- 7.1, minutes, p<0.025). There is high correlation between the fNAV, and reference displacement estimates across all data sets (0.73 +/- 0.29). For all data, fNAV lead to significantly sharper vessels than all other reconstructions (p < 0.01). Finally, a blinded reviewer chose fNAV as the best image in 239 out of 571 cases (p = 10-5). Conclusion: fNAV is a promising technique for improving free-breathing 3D radial whole-heart CMRA. This novel approach to respiratory self-navigation can derive 3D nonrigid motion estimations from an acquired 1D signal yielding statistically significant improvement in image sharpness relative to 1D translational correction as well as XD-GRASP reconstructions., Comment: 10 Figures, 1 Table

Purpose: To develop SPARCQ (Signal Profile Asymmetries for Rapid Compartment Quantification), a novel approach to quantify fat fraction using asymmetries in the phase-cycled bSSFP profile. Methods: SPARCQ uses phase-cycling to obtain bSSFP frequency profiles, which display asymmetries in the presence of fat and water at certain repetition times. For each voxel, the measured signal profile is decomposed into a weighted sum of simulated profiles via multi-compartment dictionary matching. Each dictionary entry represents a single-compartment bSSFP profile with a specific off-resonance frequency and relaxation time ratio. Using the results of dictionary matching, the fractions of the different off-resonance components are extracted for each voxel, generating quantitative maps of water and fat fraction and banding-artifact-free images for the entire image volume. SPARCQ was validated using simulations, experiments in a water-fat phantom and in knees of healthy volunteers. Experimental results were compared with reference proton density fat fractions obtained with 1H-MRS (phantoms) and with multiecho gradient-echo MRI (phantoms and volunteers). SPARCQ repeatability was evaluated in six scan-rescan experiments. Results: Simulations showed that fat fraction quantification is accurate and robust for signal-to-noise ratios greater than 20. Phantom experiments demonstrated good agreement between SPARCQ and gold standard fat fractions. In volunteers, banding-artifact-free quantitative maps and water-fat-separated images obtained with SPARCQ and ME-GRE demonstrated the expected contrast between fatty and non-fatty tissues. The coefficient of repeatability of SPARCQ fat fraction was 0.0512. Monolayer-protected gold nanoparticles (Au NPs) are promising biomedical tools with applications to diagnosis and therapy, thanks to their biocompatibility and versatility. Here we show how the NP surface functionalization can drive the mechanism of interaction with lipid membranes. In particular, we show that the spontaneous protonation of anionic carboxylic groups on the NP surface can make the NP-membrane interaction faster and less disruptive.

Engineered biomedical nanoparticles (NP) administered via intravenous routes are prone to associate to serum proteins. The protein corona can mask the NP surface functionalization and hamper the delivery of the NP to its biological target. The design of corona-free NPs relies on our understanding of the chemical-physical features of the NP surface driving the interaction with serum proteins. Here we address, by computational means, the interaction between human serum albumin (HSA) and a prototypical monolayer-protected Au nanoparticle. We show that both the chemical composition (charge, hydrophobicity) and the conformational preferences of the ligands decorating the NP surface affect the NP propensity to bind HSA.

Motivated by the deficiencies of the previous MARTINI models of poly(ethylene oxide) (PEO), we present a new model featuring a high degree of transferability. The model is parametrized on (a) a set of 8 free energies of transfer of dimethoxyethane (PEO dimer) from water to solvents of varying polarity; (b) the radius of gyration in water at high dilution; and (c) matching angle and dihedral distributions from atomistic simulations. We demonstrate that our model behaves well in five different areas of application: (1) it produces accurate densities and phase behavior or small PEO oligomers and water mixtures; (2) it yields chain dimensions in good agreement with the experiment in three different solvents (water, diglyme, and benzene) over a broad range of molecular weights (1.2 kg/mol to 21 kg/mol); (3) it reproduces qualitatively the structural features of lipid bilayers containing PEGylated lipids in the brush and mushroom regime; (4) it is able to reproduce the phase behavior of several PEO-based nonionic surfactants in water; and (5) it can be combined with the existing MARTINI PS to model PS/PEO block copolymers. Overall, the new PEO model outperforms previous models and features a high degree of transferability.

Calcein leakage assays are a standard experimental set-up for probing the extent of damage induced by external agents on synthetic lipid vesicles. The fluorescence signal associated with calcein release from liposomes is the signature of vesicle disruption, transient pore formation or vesicle fusion. This type of assay is widely used to test the membrane disruptive effect of biological macromolecules, such as proteins, antimicrobial peptides and RNA and is also used on synthetic nanoparticles with a polymer, metal or oxide core. Little is known about the effect that calcein and other fluorescent dyes may have on the properties of lipid bilayers, potentially altering their structure and permeability. Here we develop a coarse-grained model of calcein that is compatible with the Martini force field for lipids. We validate the model by comparing its dimerization free energy, aggregation behavior at different concentrations and interaction with a 1-palmitoyl-2-oleoyl-sn-glycero-3-phosphocholine (POPC) membrane to those obtained at atomistic resolution. Our coarse-grained description of calcein makes it suitable for the simulation of large calcein-filled liposomes and of their interactions with external agents, allowing for a direct comparison between simulations and experimental liposome leakage assays.

Photothermal therapies are based on the optical excitation of plasmonic nanoparticles in the biological environment. The effects of the irradiation on the biological medium depend critically on the heat transfer process at the nanoparticle interface, on the temperature reached by the tissues as well as on the spatial extent of temperature gradients. Unfortunately, both the temperature and its biological effects are difficult to be probed experimentally at the molecular scale. Here, we approach this problem using nonequilibrium molecular dynamics simulations. We focus on photoporation, a photothermal application based on the irradiation of gold nanoparticles by single, short-duration laser pulses. The nanoparticles, stably bound to cell membranes, convert the radiation into heat, inducing transient changes of membrane permeability. We make a quantitative prediction of the temperature gradient around the nanoparticle upon irradiation by typical experimental laser fluences. Water permeability is locally enhanced around the NP, in an annular region that extends only a few nm far from the nanoparticle interface. We correlate the local enhancement of permeability at the NP-lipid interface to the temperature inhomogeneities of the membrane and to the consequent availability of free volume pockets within the membrane core.

The computational study of the interaction between charged, ligand-protected metal nanoparticles and model lipid membranes has been recently addressed both at atomistic and coarse grained level. Here we compare the performance of three versions of the coarse grained Martini force field at describing the nanoparticle-membrane interaction. The three coarse-grained models differ in terms of treatment of long-range electrostatic interactions and water polarizability. The NP-membrane interaction consists in the transition from a metastable NP- membrane complex, in which the NP is only partially embedded in the membrane, to a configuration in which the NP is anchored to both membrane leaflets. All the three coarse grained models provide a description of the metastable NP-membrane complex that is consistent with that obtained using an atomistic force field. As for the anchoring transition, the polarizable- water Martini correctly describes the molecular mechanisms and the energetics of the transition. The standard version of the Martini model, instead, underestimates the free energy barriers for anchoring and does not completely capture the membrane deformations involved in the transition process.

Until now mean-field-type game theory was not focused on cognitively-plausible models of choices in humans, animals, machines, robots, software-defined and mobile devices strategic interactions. This work presents some effects of users' psychology in mean-field-type games. In addition to the traditional "material" payoff modelling, psychological patterns are introduced in order to better capture and understand behaviors that are observed in engineering practice or in experimental settings. The psychological payoff value depends upon choices, mean-field states, mean-field actions, empathy and beliefs. It is shown that the affective empathy enforces mean-field equilibrium payoff equity and improves fairness between the players. It establishes equilibrium systems for such interactive decision-making problems. Basic empathy concepts are illustrated in several important problems in engineering including resource sharing, packet collision minimization, energy markets, and forwarding in Device-to-Device communications. The work conducts also an experiment with 47 people who have to decide whether to cooperate or not. The basic Interpersonal Reactivity Index of empathy metrics were used to measure the empathy distribution of each participant. Android app called Empathizer is developed to analyze systematically the data obtained from the participants. The experimental results reveal that the dominated strategies of the classical game theory are not dominated any more when users' psychology is involved, and a significant level of cooperation is observed among the users who are positively partially empathetic., Comment: 44 pages

Strategic decision making involves affective and cognitive functions like reasoning, cognitive and emotional empathy which may be subject to age and gender differences. However, empathy-related changes in strategic decision-making and their relation to age, gender and neuropsychological functions have not been studied widely. In this article, we study a one-shot prisoner dilemma from a psychological game theory viewpoint. Forty seven participants (28 women and 19 men), aged 18 to 42 years, were tested with a empathy questionnaire and a one-shot prisoner dilemma questionnaire comprising a closiness option with the other participant. The percentage of cooperation and defection decisions was analyzed. A new empathetic payoff model was calculated to fit the observations from the test whether multi-dimensional empathy levels matter in the outcome. A significant level of cooperation is observed in the experimental one-shot game. The collected data suggests that perspective taking, empathic concern and fantasy scale are strongly correlated and have an important effect on cooperative decisions.
