1. Unilocus delimitation methods reveal the underestimated species diversity of Thomasomys (Rodentia, Cricetidae).

Abstract

Thomasomys is the most diverse genus of the Sigmodontinae subfamily, comprising at least 51 species. Despite recent systematic advances, the monophyly of this genus, the proposed species groups and their content, and the species limits are not yet firmly established. Using a well‐sampled mitochondrial dataset, we aim to test the monophyly of the genus, infer phylogenetic relationships among species and species groups and test the limits between valid species and candidate species. For this, we used a large matrix of 272 partial non‐redundant sequences of the cytochrome b mitochondrial gene from 40 valid and 20 candidate species. Using probabilistic approaches on this dataset, we inferred Thomasomys phylogenetic relationships and explored species boundaries using four unilocus species delimitation methods (ABGD, ASAP, bPTP and GMYC). Thomasomys sensu stricto was recovered monophyletic and well‐supported, excluding a Peruvian lineage misidentified as part of the genus. Analyses consistently recovered 10 well‐supported major clades and several paraphyletic or polyphyletic species. Delimitation methods and genetic divergences estimated that Thomasomys comprises between 81 and 93 putative species, thus potentially doubling the species diversity of Thomasomys. Such a result clearly calls for an urgent taxonomic revision of this genus and the use of further molecular loci within an integrative taxonomic approach to describe its diversity and understand its evolutionary history. 15. Systematic Revision of Thomasomys cinereus (Rodentia: Cricetidae: Sigmodontinae) from Northern Peru and Southern Ecuador, With Descriptions of Three New Species.

Abstract

Thomasomys cinereus is the type species of Thomasomys, type genus of the sigmodontine tribe Thomasomyini. As currently recognized, Thomasomys includes 48 species, all of which are endemic to humid montane or premontane forests in the tropical Andes. Although it has been suggested that T. cinereus is a species complex, this hypothesis has yet to be critically evaluated. Herein we provide a revision of the species based on a qualitative assessment of external, craniodental, and soft morphological traits; morphometric analyses; a phylogenetic analysis based on cytochrome b gene sequences; species delimitation methods; and first-hand examination of type material. Our analyses of genetic data recovered four distinct clades within T. cinereus, one corresponding to T. cinereus sensu stricto (restricted to the montane forests delimited by the Río Marañón, Río Huancabamba, and Río Tablachaca in Cajamarca department, Peru) and three new species: Thomasomys lojapiuranus, sp. nov., from the montane forests of Piura department, Peru, and Loja province, Ecuador; T. shallqukucha, sp. nov., restricted to the Kañaris montane forests in the Peruvian department of Lambayeque; and T. pagaibambensis, sp. nov., restricted to the montane forests of Pagaibamba in Cajamarca department, Peru. These species can be distinguished by several discrete morphological traits of the skull, dentition, mandible, stomach, palatal rugae, and glans penis. Genetic distances among these taxa range from 5.06%–7.65% at the cytochrome b locus, and delimitation analyses based on cytochrome b sequence data support their recognition as distinct species. Our results suggest the existence of previously unsuspected dispersal barriers in the Andes of northern Peru, and they confirm that the Río Marañón is a formidable barrier that limits the distribution of species of Thomasomys as well as other sigmodontine rodents. Abstract

This work summarizes recent knowledge regarding the diversity and distribution of 11 Orders of mammals from Peru. Species information is presented for the country, ecoregions and, for the first time, by individual departments. Furthermore, we identified endemic species for the country and provided elevation ranges per species. To compile our information, we conducted an exhaustive review of the scientific literature and specimens in scientific collections, consulting with specialists when needed to verify records. We report 191 species belonging to the orders Didelphimorphia (46 spp.), Paucituberculata (2), Sirenia (1), Cingulata (5), Pilosa (8), Primates (42), Lagomorpha (2), Eulipotyphla (3), Carnivora (33), Perissodactyla (2), and Artiodactyla (47, including 32 cetaceans); 22 of these are endemic to Peru. Due to their high diversity and number of taxonomic changes, the Orders Chiroptera and Rodentia will be treated separately in future articles. The species records presented here, together with previous reports of bats (189 spp.) and rodents (189 spp.) yield a current total 569 species of mammals for Peru. Finally, we provide taxonomic notes for species that exhibit differences with respect to the previously published list of Peruvian mammals. We hope that this first list of mammals by department encourages further studies of Peruvian mammalian diversity at the regional level, Este trabajo presenta una síntesis actualizada del conocimiento de la diversidad y distribución de 11 órdenes de mamíferos del Perú. La información de especies es presentada a nivel de país, ecorregión y por primera vez por departamento. Además, identificamos las especies endémicas para el país y damos los rangos de elevación por especie. Para ello se realizó una revisión exhaustiva tanto de la literatura como de ejemplares en colecciones científicas, además de consultas con especialistas. Aquí, reportamos 191 especies pertenecientes a los órdenes Didelphimorphia (46 spp.), Paucituberculata (2), Sirenia (1), Cingulata (5), Pilosa (8), Primates (42), Lagomorpha (2), Eulipotyphla (3), Carnivora (33), Perissodactyla (2) y Artiodactyla (47, incluyendo 32 cetáceos), de los cuales 22 especies son endémicas para el país. Debido a su alta diversidad y al alto número de cambios taxonómicos los órdenes Chiroptera y Rodentia serán tratados separadamente en futuros artículos. Los registros de especies presentadas en este trabajo, aunado a los reportes recientes de murciélagos (189 especies) y roedores (189 especies) totalizan a una diversidad de 569 especies de mamíferos para el Perú. Finalmente, proporcionamos notas taxonómicas de las especies que presentan cambios con respecto a la anterior lista de mamíferos peruanos. Abstract

Aim: Comprehensive, global information on species' occurrences is an essential biodiversity variable and central to a range of applications in ecology, evolution, biogeography and conservation. Expert range maps often represent a species' only available distributional information and play an increasing role in conservation assessments and macroecology. We provide global range maps for the native ranges of all extant mammal species harmonised to the taxonomy of the Mammal Diversity Database (MDD) mobilised from two sources, the Handbook of the Mammals of the World (HMW) and the Illustrated Checklist of the Mammals of the World (CMW). Location: Global. Taxon: All extant mammal species. Methods: Range maps were digitally interpreted, georeferenced, error-checked and subsequently taxonomically aligned between the HMW (6253 species), the CMW (6431 species) and the MDD taxonomies (6362 species). Results: Range maps can be evaluated and visualised in an online map browser at Map of Life (mol.org) and accessed for individual or batch download for non-commercial use. Main conclusion: Expert maps of species' global distributions are limited in their spatial detail and temporal specificity, but form a useful basis for broad-scale characterizations and model-based integration with other data. We provide georeferenced range maps for the native ranges of all extant mammal species as shapefiles, with species-level metadata and source information packaged together in geodatabase format. Across the three taxonomic sources our maps entail, there are 1784 taxonomic name differences compared to the maps currently available on the IUCN Red List website. The expert maps provided here are harmonised to the MDD taxonomic authority and linked to a community of online tools that will enable transparent future updates and version control.

Abstract

The Seasonally Dry Tropical Forests in Peru are well known for their bird and plant diversity and endemicity, but little is known about the diversity of small mammals. We report the diversity of small volant and non-volant mammals from the Seasonally Dry Tropical Forests of the Huallaga river basin in the San Martín Department, working on both sides of the river, making a sampling effort of 3060 traps-night for non-volant and 104 mist nets-night for volant mammals. We recorded 29 species, including five marsupials, three rodents, and 21 bats. Among the bats, phyllostomids were the most diverse group with 16 species. Short-tailed Spiny-rat, Proechimys brevicauda (Günther, 1877) and Seba's Short-tailed Bat, Carollia perspicillata (Linnaeus, 1758), featured the highest relative abundance. In addition, we report the first records for the San Martín Department of Peropteryx macrotis (Wagner, 1843), Saccopteryx bilineata (Temminck, 1838), Lonchorhina aurita Tomes, 1863, Vampyriscus bidens (Dobson, 1878), and Myotis simus Thomas, 1901. The species richness and diversity indices indicate the study site has a high diversity value; however, fragmentation and rapid changes in land-use are the main threats faced by the biodiversity of these dry forests.

Abstract

The phylogenetic position of the "Upper yungas inca hocicudo" Oxymycterus juliacae, one of the lesser-known species of the genus Oxymycterus, is still unresolved. Several authors considered it a subspecies or synonym of Oxymycterus inca, but more recently, it was recognized as a valid species based on morphometric analysis and morphological traits. The objectives of this study were then to substantiate the morphological distinction of O. juliacae and evaluate its phylogenetic position using cytochrome b sequences. We evaluated the morphology of O. juliacae and compared it with congeneric species. In addition, a Cytochrome b gene matrix was subjected to analyses of maximum likelihood and Bayesian inference. Our results support the morphometric and morphological distinction of O. juliacae and found that this species is more closely related to Oxymycterus willkaurco than to O. inca. Therefore, the recognition of O. juliacae as a full species is supported and a rediagnosis is provided. In addition, we found O. inca is more related to other lowland species from Argentina, Brazil, and Uruguay, than to central Andean species. More efforts are needed to secure genetic material of Oxymycterus species, mainly the Andean species, for a better understanding of their phylogenetic relationship. [ABSTRACT FROM AUTHOR]
