Abstract

We investigate a scheduling problem arising from a material handling and processing problem in a production line of an Austrian company building prefabricated house walls. The addressed problem is a permutation flow shop with blocking constraints in which the machine of at least one stage can process a number operations of two other stages in the system. This situation is usually referred to as multi-task or inter-stage flexibility. The problem is in general NP-hard, but we derive a number of special cases that can be solved in polynomial time. For the general case, we present a variety of heuristic algorithms, with a focus on matheuristics that are grounded in two different mixed-integer linear programming (MIP) formulations of the problem. These matheuristics leverage the strengths of exact optimization techniques while introducing flexibility to address limits on computation time. 2. Avoiding Deadlocks via Weak Deadlock Sets

Abstract

A deadlock occurs in a network when two or more items prevent each other from moving and are stalled. In a general model, items are stored at vertices and each vertex $v$ has a buffer with $b(v)$ slots. Given a route for each item toward its destination, the Deadlock Safety Problem asks whether the current state is safe, i.e., it is possible to deliver each item at its destination, or is bound to deadlock, i.e., any sequence of moves will end up with a set of items stalled. While when $b \geq 2$ the problem is solvable in polynomial time building upon a nice characterization of YES/NO-instances, it is NP-hard on quite simple graphs as grids when $b=1$ and on trees when $b\leq 3$. We improve on these results by means of two new tools, weak deadlock sets and wise states. We show that for general networks and $b$ a state that is wise and without weak deadlock sets -- this can be recognized in polynomial time -- is safe: this is indeed a strengthening of the result for $b\geq 2$. We sharpen this result for trees, where we show that a wise state is safe if and only if it has no weak deadlock set. That is interesting in particular in the context of rail transportation where networks are often single-tracked and deadlock detection and avoidance focuses on local sub-networks, mostly with a tree-like structure. We pose some research questions for future investigations.

3. Optimization for Evaluating the Practical Capacity of a Transshipment Yard

Abstract

In order to increase rail freight transportation in Italy, Rete Ferroviaria Italiana (RFI) the Italian railway infrastructure manager, is carrying out several investment plans to enhance the Transshipment Yards, that act as an interface between the rail and road networks. The need is to increase their practical capacity, i.e. the maximum number of train services that can be inserted without altering the current timetable while respecting all relevant constraints. Several factors influence the practical capacity of a transshipment yard: physical resources (such as tracks and vehicles for loading/unloading); constraints on the possible time slots of individual operations; constraints on the length of time a train must stay in the yard, that follow from both timetable requirements that are settled by the (prevalent) main line and from administrative and organisational issues in the yard. In this paper, we propose a MILP-based optimization model that is based on the solution of a suitable saturation problem, that deals with all these constraints and that can be used for evaluating the practical capacity of a transshipment yard both in its current configuration and in any plausible future configuration. The model provides operational details, such as routes and schedules, for each train service, and allows to impose periodic timetables and schedules that keep the daily management of the yard easier. Both the model and its solutions are validated on a real Italian transshipment yard, located at Marzaglia, on different scenarios corresponding to different investment plans of RFI. The results show that proper investments allow to get a feasible timetable with a period of 24 hours with doubles the number of current train services.

8. An Exact Algorithm for Semi-supervised Minimum Sum-of-Squares Clustering

Abstract

The minimum sum-of-squares clustering (MSSC), or k-means type clustering, is traditionally considered an unsupervised learning task. In recent years, the use of background knowledge to improve the cluster quality and promote interpretability of the clustering process has become a hot research topic at the intersection of mathematical optimization and machine learning research. The problem of taking advantage of background information in data clustering is called semi-supervised or constrained clustering. In this paper, we present a branch-and-cut algorithm for semi-supervised MSSC, where background knowledge is incorporated as pairwise must-link and cannot-link constraints. For the lower bound procedure, we solve the semidefinite programming relaxation of the MSSC discrete optimization model, and we use a cutting-plane procedure for strengthening the bound. For the upper bound, instead, by using integer programming tools, we use an adaptation of the k-means algorithm to the constrained case. For the first time, the proposed global optimization algorithm efficiently manages to solve real-world instances up to 800 data points with different combinations of must-link and cannot-link constraints and with a generic number of features. This problem size is about four times larger than the one of the instances solved by state-of-the-art exact algorithms.

9. Mutating two putative phosphorylation sites on ZHP-3 does not affect its localization or function during meiotic chromosome segregation.

Abstract

Meiotic chromosome segregation depends on crossover recombination to link homologous chromosomes together and promote accurate segregation in the first meiotic division. In Caenorhabditis elegans, a conserved RING finger protein, ZHP-3, is essential for meiotic recombination and localizes to sites of crossover formation. Whether ZHP-3 is regulated to promote recombination remains poorly understood. In vitro analysis identified two putative CHK-1 kinase phosphorylation sites on ZHP-3. However, mutation of the phosphorylation sites identified in vitro had no effect on meiotic recombination or localization of ZHP-3. Thus, these two phosphorylation sites appear to be dispensable for ZHP-3s role in meiotic recombination or its localization.

Abstract

Spindle checkpoint strength is dictated by the number of unattached kinetochores, cell volume, and cell fate. We show that the conserved AAA-ATPase PCH-2/TRIP13, which remodels the checkpoint effector Mad2 from an active conformation to an inactive one, controls checkpoint strength in Caenorhabditis elegans. Having previously established that this function is required for spindle checkpoint activation, we demonstrate that in cells genetically manipulated to decrease in cell volume, PCH-2 is no longer required for the spindle checkpoint or recruitment of Mad2 at unattached kinetochores. This role is not limited to large cells: the stronger checkpoint in germline precursor cells also depends on PCH-2. PCH-2 is enriched in germline precursor cells, and this enrichment relies on conserved factors that induce asymmetry in the early embryo. Finally, the stronger checkpoint in germline precursor cells is regulated by CMT-1, the ortholog of p31comet, which is required for both PCH-2s localization to unattached kinetochores and its enrichment in germline precursor cells. Thus, PCH-2, likely by regulating the availability of inactive Mad2 at and near unattached kinetochores, governs checkpoint strength. This requirement may be particularly relevant in oocytes and early embryos enlarged for developmental competence, cells that divide in syncytial tissues, and immortal germline cells.

This study examines the radiological and clinical evolution of a case involving mixed idiopathic pulmonary fibrosis and chronic hypersensitivity pneumonitis, utilizing conventional CT imaging and artificial intelligence tool. Through a series of exams and clinical assessments, the patient was followed for over 3 years, highlighting the challenge in differentiating these interstitial pathologies and the importance of a multidisciplinary approach. The radiological progression towards pulmonary fibrosis was correlated with clinical symptoms, emphasizing the significance of early diagnosis and regular follow‐up. Abstract

Background: Sarcopenia, a syndrome characterized by age-related loss of muscle mass and function, lacks universally accepted diagnostic criteria, particularly for its role as a prognostic factor in elderly patients with non-small-cell lung cancer (NSCLC). This study aimed to evaluate the prognostic significance of sarcopenia, assessed by psoas muscle size on baseline CT scans, in patients over 70 years of age with metastatic NSCLC. Methods: We retrospectively analyzed 85 elderly patients undergoing palliative radiation therapy between August 2022 and July 2024. Using morphometric analysis of psoas size, we investigated its correlation with overall survival (OS) and progression-free survival (PFS). Results: Our results showed that decreased psoas size was significantly associated with shorter OS and PFS, with median OS of 10 months and PFS of 4 months in sarcopenic patients compared to longer survival times in non-sarcopenic patients. Median survival of non-sarcopenic vs. sarcopenic patients was 21 ± 7 months (muscle area > median) versus 5 ± 2.3 months (muscle area < median). Multivariate analysis confirmed that psoas size, along with ECOG performance status and treatment of primary NSCLC, was a significant predictor of survival. Discussion: These findings suggest that psoas muscle size is a valuable prognostic marker for elderly NSCLC patients, potentially guiding treatment decisions and patient management. 16. Belimumab for the treatment of children with frequently relapsing nephrotic syndrome: the BELNEPH study

Abstract

Background Effectiveness of rituximab in pediatric idiopathic nephrotic syndrome suggests that B cells play a pathogenic role. We tested safety and efficacy of the B-cell-modulating agent belimumab in frequently relapsing nephrotic syndrome (FRNS). Methods An open-label, prospective, single-arm pilot study (EUDRACT 2017-003839-11) was designed to treat 10 children with FRNS with i.v. belimumab for 12 months. Prednisone was tapered/stopped. Safety, number of relapses, cumulative prednisone dose and B-cell subset 'levels' are referred to both B cell subset and immunoglobulin. Results Five patients were enrolled, and four reached the primary 6-month endpoint. Of these, two completed the 12-month endpoint. Three patients experienced [greater than or equal to]2 relapses while on belimumab, requiring additional immunosuppression. Compared to the 6 months before belimumab treatment, the mean number of relapses (1.4 vs. 2, p=0.21) and the mean cumulative prednisone dose (1.86 vs. 2.62 g/m.sup.2, p=0.17) were not significantly reduced during the 6 months on belimumab. This study was terminated by the steering committee after the interim evaluation because belimumab failed to show clear benefits to counterbalance the inconvenience of monthly i.v. infusion. During follow-up, total and mature-naïve B cells decreased, while no change in memory B-cells was observed. Serum immunoglobulins remained stable. No infusion reaction was observed. Conclusions Short-term treatment with belimumab in pediatric FRNS was well tolerated. The number of patients was too small to draw conclusions on efficacy. Nonetheless, we did not observe clear improvements. The burden of monthly in-hospital i.v. infusions outweighed potential benefits. Persistence of circulating memory B cells supports their pathogenic role in the disease. Abstract

We investigate the geometric theory of local MV-algebras and its quotients axiomatizing the local MV-algebras in a given proper variety of MV-algebras. We show that, whilst the theory of local MV-algebras is not of presheaf type, each of these quotients is a theory of presheaf type which is Morita-equivalent to an expansion of the theory of lattice-ordered abelian groups. Di Nola-Lettieri's equivalence is recovered from the Morita-equivalence for the quotient axiomatizing the local MV-algebras in Chang's variety, that is, the perfect MV-algebras. We establish along the way a number of results of independent interest, including a constructive treatment of the radical for MV-algebras in a fixed proper variety of MV-algebras and a representation theorem for the finitely presentable algebras in such a variety as finite products of local MV-algebras., Comment: 52 pages

Abstract

Simple Summary: Primary cutaneous lymphomas (PCLs) are rare forms of skin cancer arising from certain types of white blood cell. They affect the skin without spreading to other parts of the body initially. Understanding them is crucial as they require different treatments compared to other skin cancers. However, diagnosing PCLs is tricky because they can look similar to other skin conditions. We are proposing to use a type of ultrasound called high-frequency ultrasound (HFUS) to better understand how PCLs appear under the skin. By doing this, we hope to improve our ability to identify PCLs accurately and quickly. This could lead to better treatment decisions and outcomes for patients with PCLs. Background: Primary cutaneous lymphoma (PCL) is a rare form of extranodal non-Hodgkin's lymphoma characterized by malignant lymphocytes confined to the skin. Accurate diagnosis and staging are crucial for optimal management, yet radiological literature on imaging PCL remains limited. This study aims to delineate the imaging characteristics of PCLs using high and ultra-high frequency ultrasound (UHFUS) and proposes a classification system based on ultrasound findings. Methods: A cohort of 88 individuals with suspected PCL underwent high-resolution ultrasound (HRUS) and color Doppler examination of lesions. Lesions were categorized based on sonographic appearance, and subsequent histopathological assessment confirmed the diagnosis. Results: Ultrasound imaging revealed distinct patterns for primary cutaneous T-cell lymphomas (PCTCL) and primary cutaneous B-cell lymphomas (PCBCL), with characteristic features such as hypoechoic nodules, pseudonodular lesions, and dermal infiltration. Histopathological analysis confirmed the ultrasound findings, supporting the proposed classification system. Conclusions: Ultrasonography, particularly UHFUS, offers valuable insights into the imaging characteristics of primary cutaneous lymphomas, aiding the accurate diagnosis and assessment of treatment response. The proposed classification system based on ultrasound findings enhances the diagnostic approach to PCLs, and paves the way for improved patient care and management strategies. Abstract

We establish, generalizing Di Nola and Lettieri's categorical equivalence, a Morita-equivalence between the theory of lattice-ordered abelian groups and that of perfect MV-algebras. Further, after observing that the two theories are not bi-interpretable in the classical sense, we identify, by considering appropriate topos-theoretic invariants on their common classifying topos, three levels of bi-intepretability holding for particular classes of formulas: irreducible formulas, geometric sentences and imaginaries. Lastly, by investigating the classifying topos of the theory of perfect MV-algebras, we obtain various results on its syntax and semantics also in relation to the cartesian theory of the variety generated by Chang's MV-algebra, including a concrete representation for the finitely presentable models of the latter theory as finite products of finitely presentable perfect MV-algebras. 34. Investigating Regulators of Fidelity During Meiosis and Mitosis

Abstract

All eukaryotic cells depend on faithful cell division to give rise to daughter cells that contain the correct number of chromosomes. Chromosome segregation errors during meiosis in germ cells can lead to aneuploid gametes, which can cause infertility, genetic disorders such as Down Syndrome and miscarriages. Additionally, chromosome segregation errors during mitosis can lead to aneuploid somatic cells, which are a hallmark of cancer. Despite the importance of tightly regulating these two types of cell division, the mechanisms that ensure fidelity during these processes remain active areas of investigation. Proteins that have been shown to be important regulators of fidelity during meiosis in Caenorhabditis elegans (C. elegans) include ZHP-3 and PCH-2. ZHP-3 is a putative SUMO or ubiquitin ligase required for crossover recombination, but whether or not ZHP-3 is regulated to promote recombination remains poorly understood. PCH-2 is a conserved AAA+ ATPase required for timely coordination of the meiotic prophase events pairing, synapsis and recombination, but the mechanism for how it accomplishes this coordination is currently unknown. Additionally, PCH-2 has been shown to be required for both silencing and activation of the spindle assembly checkpoint during mitosis, but how it regulates the checkpoint is still an active area of investigation. Here, I use C. elegans as a model system to investigate the molecular mechanisms of these two proteins during meiotic and mitotic chromosome segregation. In Chapter 1, I investigate whether ZHP-3 is phosphorylated by a conserved DNA damage kinase, CHK-1, to determine if this phosphorylation event is required for ZHP-3’s localization or function during meiosis. I find that while ZHP-3 is phosphorylated by CHK-1 kinase in vitro, mutation of these phosphorylation sites in vivo does not affect ZHP-3’s localization to meiotic chromosomes, or its function in promoting crossover recombination. In Chapter 2, I investigate a different regulator of meiosis, PCH-2, to determine how it coordinates meiotic prophase events and whether it acts on meiotic HORMADS to accomplish this. I find that mutations in PCH-2 genetically interact with mutations in the meiotic HORMADS HTP-3 and HIM-3, suggesting that these proteins work together to coordinate meiotic prophase events. Additionally, I find that PCH-2 acts on HTP-3 to coordinate pairing and synapsis, but acts on HIM-3 during recombination, indicating that the meiotic HORMADS are cleanly delegated to regulate specific meiotic prophase events. Finally, in Chapter 3, I explore PCH-2’s role during somatic cell division and investigate how PCH-2 regulates the strength of the spindle assembly checkpoint. I find that PCH-2 is more enriched in P1 cells compared to AB cells in the early C. elegans embryo, potentially explaining why cells that give rise to the germline have stronger checkpoints than somatic cells. Additionally, we find that this enrichment depends on cell fate factors and PCH-2’s adaptor protein CMT-1. Taken together, these results contribute mechanistic insight for how these proteins promote fidelity during meiosis and mitosis by determining post-translational modifications of meiotic recombination factors (Chapter 1), identifying potential substrates of meiotic prophase regulators (Chapter 2), and demonstrating how spindle checkpoint regulators are differentially inherited in specific cell types to give rise to differences in spindle checkpoint strength (Chapter 3).

We show that the theory of MV-algebras is Morita-equivalent to that of abelian $\ell$-groups with strong unit. This generalizes the well-known equivalence between the categories of set-based models of the two theories established by D. Mundici in 1986, and allows to transfer properties and results across them by using the methods of topos theory. 40. An Exploration of Employer Perceptions of Graduate Student Employability

Abstract

Purpose: The purpose of this paper is to explore employer perceptions of graduate student employability. This study is novel since existing research focused on employability is largely theoretic, remains focused on defining employability of undergraduates and largely fails to determine employer perceptions of factors that increase or decrease employability of graduate students. Design/methodology/approach: Using a two-phased approach, the authors analyzed 122 employer assessments of graduate students at a Canadian university who completed a work-term with the employer in either 2014 or 2015. The authors also collected individual data (e.g. academic achievement, work experience) from student files at the university. Phase 1 involved an exploratory factor analysis to derive factors influencing employer perceptions of employability. Phase 2 expand on factors identified in phase 1 through assessment of 153 written comments using a critical incident technique. Findings: Phase 1 results demonstrate that professional maturity, soft skills + problem solving, continuous learning and academic achievement secure a positive relationship with employer perceptions of graduate employability. Phase 2 results indicate that employers consider generic skills (time management, working in a team, attention to detail), general mental ability, subject-specific knowledge, willingness to work, attitudes and behaviors, and responsiveness to feedback when assessing employability of graduate students. Research limitations/implications: Collectively, the results of phase 1 and 2 provide a comprehensive awareness of the factors that employers consider when assessing employability of graduate students. Researcher, educational institution, and employer implications are presented. Originality/value: The authors provide a holistic and empirically grounded understanding of employer perceptions of graduate student employability through reviewing quantitative and qualitative indicators of employability from the employer perspective.

Abstract

Mucopolysaccharidosis type IIIA (MPS IIIA or Sanfilippo syndrome type A) is an autosomal recessive lysosomal storage disorder caused by pathogenic variants in the SGSH gene encoding N‐sulfoglucosamine sulfohydrolase, an enzyme involved in the degradation of heparan sulfate. MPS IIIA is typically characterized by neurocognitive decline and hepatosplenomegaly with childhood onset. Here, we report on a 53‐year‐old male subject initially diagnosed with Usher syndrome for the concurrence of retinitis pigmentosa and sensorineural hearing loss. Clinical exome sequencing identified biallelic missense variants in SGSH, and biochemical assays showed complete deficiency of sulfamidase activity and increased urinary glycosaminoglycan excretion. Reverse phenotyping revealed left ventricle pseudo‐hypertrophy, hepatosplenomegaly, bilateral deep white matter hyperintensities upon brain MRI, and decreased cortical metabolic activity by PET‐CT. On neuropsychological testing, the proband presented only partial and isolated verbal memory deficits. This case illustrates the power of unbiased, comprehensive genetic testing for the diagnosis of challenging mild or atypical forms of MPS IIIA. [ABSTRACT FROM AUTHOR]

Abstract

Generally, fasting and refeeding confer anti- and proinflammatory effects, respectively. In humans, these caloric-load interventions function, in part, via regulation of CD4+ T cell biology. However, mechanisms orchestrating this regulation remain incomplete. We employed integrative bioinformatics of RNA sequencing and high-performance liquid chromatography–mass spectrometry data to measure serum metabolites and gene expression of peripheral blood mononuclear cells isolated from fasting and refeeding in volunteers to identify nutrient-load metabolite-driven immunoregulation. Propionate, a short chain fatty acid (SCFA), and the SCFA-sensing G protein–coupled receptor 43 (ffar2) were coordinately and inversely regulated by fasting and refeeding. Propionate and free fatty acid receptor agonists decreased interferon-γ and interleukin-17 and significantly blunted histone deacetylase activity in CD4+ T cells. Furthermore, propionate blunted nuclear factor κB activity and diminished interleukin-6 release. In parallel, propionate reduced phosphorylation of canonical T helper 1 (TH1) and TH17 regulators, STAT1 and STAT3, respectively. Conversely, knockdown of free fatty acid receptors significantly attenuated the anti-inflammatory role of propionate. Interestingly, propionate recapitulated the blunting of CD4+ TH cell activation in primary cells from obese individuals, extending the role of this metabolite to a disease associated with low-grade inflammation. Together, these data identify a nutrient-load responsive SCFA–G protein–coupled receptor linked pathway to regulate CD4+ TH cell immune responsiveness. Propionate blunts T helper cell responsiveness.
