1. A Controlled Experiment on the Energy Efficiency of the Source Code Generated by Code Llama

Abstract

Context. Nowadays, 83% of software developers use Large Language Models (LLMs) to generate code. LLMs recently became essential to increase the productivity of software developers and decrease the time and cost of software development. Developers ranging from novices to experts use LLM tools not only to detect and patch bugs, but also to integrate generated code into their software. However, as of today there is no objective assessment of the energy efficiency of the source code generated by LLM tools. Released in August 2023, Code Llama is one of the most recent LLM tools. Goal. In this paper, we present an empirical study that assesses the energy efficiency of Code Llama with respect to human-written source code. Method. We design an experiment involving three human-written benchmarks implemented in C++, JavaScript, and Python. We ask Code Llama to generate the code of the benchmarks using different prompts and temperatures. Therefore, we execute both implementations and profile their energy efficiency. Results. Our study shows that the energy efficiency of code generated by Code Llama is heavily-dependent on the chosen programming language and the specific code problem at hand. Also, human implementations tend to be more energy efficient overall, with generated JavaScript code outperforming its human counterpart. Moreover, explicitly asking Code Llama to generate energy-efficient code results in an equal or worse energy efficiency, as well as using different temperatures seems not to affect the energy efficiency of generated code. Conclusions. According to our results, code generated using Code Llama does not guarantee energy efficiency, even when prompted to do so. Therefore, software developers should evaluate the energy efficiency of generated code before integrating it into the software system under development.

4. Biogeographical patterns in the deep ocean : environmental, biological, and historical drivers in the North Atlantic

Abstract

In the last century, our perception of deep{sea environments has changed from being biological deserts to nding thriving and complex habitats teeming with biodiversity. Some deep{sea habitats, such as cold-water coral reefs, coral gardens and sponge grounds, are often inhabited by slow{growth, long{lived, late{maturing species; traits that limit their potential for resilience and recovery from human pressures such as bottom{contact shing, climate change and, potentially in the future, deep{sea mining. These vulnerable species and habitats are recognised as in need of protective management and conservation measures, given their critical role in the functioning and services of the ocean and planet. However, most of the deep seabed lies in areas beyond national jurisdiction, where little is known about species distributions and where governance is limited. To date, biogeographic patterns in the deep{sea have been based on the distribution of model soft{bottom taxa that potentially may show di erent biogeographies to habitat{forming species as a reflection of their unique evolutionary history and environmental adaptations. Thus, an improved understanding of biogeography of complex deep{sea habitats such those formed by cold{water corals and sponges is an essential step to achieve conservation targets and the adequate implementation of management initiatives. In this thesis, I focus on the North Atlantic to study the biogeography of vulnerable species and habitats to help inform regional management. The lack of an agreed classi cation for the deep sea hinders the implementation of biodiversity targets through a network of Marine Protected Areas. Because of the lack of biogeographic data in the deep{sea, the existing marine classi cations Global Open Oceans and Deep Seabed (GOODS) and the Ecological Marine Units (EMUs), which are purely based on physiognomic proxies implemented with expert knowledge and statistical modelling, respectively, have been promoted. Nevertheless, one caveat in the use of GOODS and EMUs is that their relationship to species awaits to be investigated. In addition, the rst global map of biogeographic realms (i.e. based on species endemicity) has been produced and it merits further investigation to include narrow bathyal depth zones. Using a comprehensive dataset of sessile benthic habitat{forming species and epibenthic fauna that provide structural habitat, I examined their diversity, distribution and spatial structure to validate GOODS and EMUs. I also developed a biogeographic classi cation for the bathyal depth zone that improves the resolution of the biogeographic realms in the North Atlantic. My ndings highlight the unsuitability of GOODS and EMUs, as they fail to highlight an eastern and western biogeographic di erentiation in the lower bathyal depths, which I recommend incorporating in GOODS. This differentation is observable in the biogeographic regions that I further characterised through hierarchical cluster analysis and that highlight the importance of habitat heterogeneity in driving biogeography. These regions can help inform the development of a network of MPAs that support 30% of biodiversity conservation. In this thesis, I also contribute to understanding the environmental requirements of a habitat{forming species through a study case. I investigated a deep{sea glass sponge that forms extensive aggregations on the Tropic Seamount, located in areas beyond national jurisdiction in the northeast tropical Atlantic. Using still frames derived from high{de nition video recorded during a remotely operated vehicle survey, I characterised the coral and sponge biodiversity, and other epibenthic megafauna of the seamount. I then carried out predictive modelling of the distribution of the glass sponge Poliopogon amadou on the seamount using three modelling algorithms: Maximum Entropy, Generalised Additive Model, Random Forest. These models were averaged and produced an ensemble model with the corresponding associated measure of uncertainty. This predicted distribution map has been used to put forward Tropic Seamount as a candidate Ecologically or Biologically Signi cant Area. Finally, I used a trait{based approach to gain additional insight on potential causes of abrupt change in species composition between faunal provinces, and therefore understanding species distributions. I speci cally sought to determine whether any functional traits conferred higher or lower probabilities of a species being able to occur across faunal breaks of major faunal provinces I delineated. I focused on alcyonacean octocorals, which can form dense aggregations known as coral gardens that provide habitat and refugia for other organisms. The trait skeletal type and depth range emerged as good predictors, speci cally axes of scleritic calcite and wide eurybathic ranges. My results tentatively could point to the importance of historical events (i.e. ocean geochemistry) and ecological adaptation in shaping species composition between faunal provinces of this rapidly divergent group, as it has been recently suggested. However, caution should be taken in interpreting these results, as for more conclusive analyses a larger sample size is required as well as improved knowledge on octocoral traits that exhibit variation and reflect physiology. This thesis focuses on the North Atlantic, that o ers the longest history of studying deep{sea biogeography. Thus, the outcomes of this work provide an opportunity to apply regional management in this ocean basin threatened by anthropogenic activities exacerbated by climate change. It is particularly timely with the development of a new implementing agreement on Biodiversity Beyond National Jurisdiction, designed to regulate human activities and conserve biodiversity in the High Seas. Overall, the work presented in this thesis supports international management e orts to protect 30% of each marine habitat globally called by the IUCN (the International Union for Conservation of Nature) World Conservation Congress by providing maps to help inform spatial measures. Additionally, it remarks the importance of genetic and phylogenetic approaches to understand truly connectivity in the North Atlantic.

Abstract

The deep sea plays a critical role in global climate regulation through uptake and storage of heat and carbon dioxide. However, this regulating service causes warming, acidification and deoxygenation of deep waters, leading to decreased food availability at the seafloor. These changes and their projections are likely to affect productivity, biodiversity and distributions of deep-sea fauna, thereby compromising key ecosystem services. Understanding how climate change can lead to shifts in deep-sea species distributions is critically important in developing management measures. We used environmental niche modelling along with the best available species occurrence data and environmental parameters to model habitat suitability for key cold-water coral and commercially important deep-sea fish species under present-day (1951-2000) environmental conditions and to project changes under severe, high emissions future (2081-2100) climate projections (RCP8.5 scenario) for the North Atlantic Ocean. Our models projected a decrease of 28%-100% in suitable habitat for cold-water corals and a shift in suitable habitat for deep-sea fishes of 2.0°-9.9° towards higher latitudes. The largest reductions in suitable habitat were projected for the scleractinian coral Lophelia pertusa and the octocoral Paragorgia arborea, with declines of at least 79% and 99% respectively. We projected the expansion of suitable habitat by 2100 only for the fishes Helicolenus dactylopterus and Sebastes mentella (20%-30%), mostly through northern latitudinal range expansion. Our results projected limited climate refugia locations in the North Atlantic by 2100 for scleractinian corals (30%-42% of present-day suitable habitat), even smaller refugia locations for the octocorals Acanella arbuscula and Acanthogorgia armata (6%-14%), and almost no refugia for P. arborea. Our results emphasize the need to understand how anticipated climate change will affect the distribution of deep-sea species including commercially important fishes and foundation species, and highlight the importance of identifying and preserving climate refugia for a range of area-based planning and management tools.

Abstract

Introduction: The zinc finger BTB domain-containing protein ZBTB18 binds to FOXG1 to form a transcriptional repressive complex involved in neuronal differentiation. Disruption of the components of this complex results in chromosome 1q43–q44 deletion syndrome/intellectual developmental disorder 22 or in FOXG1 syndrome. Case Presentation: This study reports on five patients with cognitive and behavioral impairment, seizures, microcephaly, and/or congenital brain abnormalities. Whole-exome sequencing identified deleterious ZBTB18 variants in three patients and deleterious FOXG1 variants in the remaining patients. We have detected a missense variant within the BTB domain of ZBTB18 in two affected monozygotic twins. In addition, we observed agenesis of the septum pellucidum in a missense FOXG1 carrier with a severe FOXG1 syndrome. Conclusion: Although the ZBTB18 zinc finger domains harbor the majority of known deleterious variants, we report a novel de novo rare missense variant within the BTB domain. The agenesis of the septum pellucidum observed in a missense FOXG1 carrier could be considered as a novel clinical feature associated with FOXG1 syndrome. The severe FOXG1 syndrome in this patient contrasts with the milder phenotype expected for a missense. Genetic or environmental factors may explain this phenotypic variability in FOXG1 syndrome. Established Facts: Deleterious variants in FOXG1 and ZBTB18 are associated with neurodevelopmental disorders. Most of the known deleterious variants in ZBTB18 are located in the zinc finger domains. Deletions, frameshift, and nonsense variants affecting N-terminal and forkhead domains in FOXG1 result in more severe syndrome phenotypes than missense variants located in the same regions. Con el aumento de la esperanza de vida de la población mundial experimentada en los últimos tiempos, se ha producido una gran demanda de dispositivos y materiales para prótesis e implantes compatibles con el cuerpo humano. De todos los órganos de los sentidos, el ojo es considerado como el órgano más importante y sensible. Existe una elevada necesidad de disponer de dispositivos y materiales que permitan sustituir o reparar las distintas capas o etapas que recorre la luz en su camino en el interior del complejo sistema de visión, el cual permite la formación de la imagen en la retina y su posterior procesamiento por el cerebro. A lo largo de la historia se han utilizado diferentes biomateriales como implantes oftalmológicos, tales como polímeros sintéticos y biopolímeros siendo su principal característica la trasparencia. En este trabajo se pretende realizar una revisión de los diferentes biomateriales empleados en oftalmología y describir las nuevas tendencias en este campo. En este trabajo se pretende realizar un estudio detallado sobre los tipos, características, propiedades y aplicaciones de los biomateriales, centrándose en su uso oftalmológico. In northern Sweden, Rabots Glaciär’s mass balance has decreased since it started being monitored in 1982. To relate Rabots Glaciär’s mass balance to changes in climate, the sensitivity to a range of parameters is computed. Through linear regression of mass balance with temperature, precipitation, humidity, wind speed and incoming radiation the climate sensitivity is established and projections for future summer mass balance are made. Summer mass balance is primarily sensitive to temperature at −0.31 m w.e. per °C change, while winter mass balance is mainly sensitive to precipitation at 0.94 m w.e. per % change. An estimate using summer temperature sensitivity projects a dramatic decrease in summer mass balance to −3.89 m w.e. for the 2091–2100 period under climate scenario RCP8.5. With large increases in temperature anticipated for the next century, more complex modelling studies of the relationship between climate and glacier mass balance is key to understanding the future development of Rabots Glaciär.

El objetivo de este estudio es obtener una imagen general de las últimas tendencias del videoclip contemporáneo, a través de un análisis formal y narrativo de los diez mejores videoclips de 2018 según la base de datos IMVDb. En el proceso de desmenuzar las piezas del videoclip actual, se pretende, asimismo, detectar los referentes y fuentes de inspiración que intervienen en el proceso creativo de sus realizadores. Faced with a scenario of constant technological change, the music video proves to be an ever-evolving audiovisual genre and subject to multiple forms of experimentation. The objective of this study is to get an overview of the latest trends in the contemporary music video, through a formal and narrative analysis of the ten best video clips of 2018 according to the IMVDb database. In the process of crumbling the pieces of the current music video, it is also intended to identify the references and sources of inspiration involved in the creative process of its filmmakers.

Abstract

Soil carbon management practices are those that add and maintain organic carbon in the soil. These agricultural practices can potentially both contribute to climate change mitigation and increase the soil's resilience to physical and biological stresses. The paper draws on research findings from five regions across Europe to identify regionally-specific barriers to and opportunities for the adoption of soil carbon management practices. Data were derived from 50 interviews with policy-makers and advisers and 5 stakeholder workshops in Denmark, Italy, Hungary, Poland and Spain. Several barriers to the uptake of soil carbon management practices were common across all regions, however, regional variations were also identified highlighting the importance of understanding the context into which these practices are introduced. Key barriers related to existing biophysical conditions, lack of financial support, farmer knowledge and experience, and the quality of the advisory service. Opportunities included providing economic incentives, harmonizing regulation, supporting long term thinking and planning for resilience and providing good quality advice. We conclude that in addition to persuasive mechanisms for encouraging the adoption of these practices, what is required is a more process-oriented approach that focuses on a series of experiential changes and fosters farmer learning through interactive models of communicative intervention. Abstract

Background: Quantification of T-cell-receptor-excision circles (TRECs) and kappa-deleting-recombination-excision circles (KRECs) from dried blood spots (DBS) allows detection of neonates with severe T-cell and/or B-cell lymphopenia that are potentially affected by severe combined immunodeficiency (SCID), as well as X-linked agammaglobulinemia (XLA). Methods: Determination of TRECs and KRECs using a triplex RT-PCR (TRECS-KRECS-β-actin) assay from prospectively collected DBS between February 2014 and December 2016 in three hospitals in Seville, Spain. Cut-off levels were TRECs < 6/punch, KRECs < 4/punch and b-actin > 700/punch. Internal (SCID, XLA, ataxia telangiectasia) and external controls (CDC) were included. Highlights • Current adopters of precision agriculture are divergent from current non-adopters. • First adopters are influenced by economic and informational interventions. • Increasing adoption is constrained by scepticism towards economic returns. • EU agricultural policy does not recognise complexity across domains to enable uptake. Abstract Precision agriculture technologies (PATs) offer an approach to arable systems which both enhance productivity and minimise environmental harm. Despite expected economic gains uptake by farmers has been low. This paper explores the intended adoption of PATs through a survey of 971 farmers growing wheat, potato and cotton in five European countries. We apply a count data modelling framework to accommodate the inherent structural differences between the current adopters and non-adopters of PATs. This is augmented by qualitative analysis of the main thematic reasons for intended uptake. Results indicate non-adopters have more belief in their knowledge of field topology and are generally older than current adopters. Those non-adopters intending to adopt PATs in the future are more favourable to a wider range of incentives than current adopters. Attitudinal differences towards the economic certainty of investment and payback periods also emerge. The results indicate that a gradient of adoption is occurring within European arable farming systems which may lead to inequalities in technology access. Recognition of these differences at policy level could lead to cost-effective interventions which maximise uptake, generate returns to candidate farmers and meet policy desires for sustainable agricultural production in the future. Abstract

The present thesis aims to evaluate the use of antioxidant enzyme activities (AEA) of biofilm communities as biomarkers of metal pollution (mainly Zn) in fluvial ecosystems. In order to test AEA as biomarkers of metal pollution as well as their responses to environmental variables, several ecotoxicological experiments have been performed. A zoom from field studies (with high ecological realism) to microcosm experiments (under controlled conditions) has been done to fill the gap between both approaches and understand AEA responses under a multiple-stress (environmental and metallic) scenario. The field studies were carried out in the Riera d’Osor, a tributary of the Ter, located in the region of La Selva (Girona province), L’objectiu d’aquesta tesi és avaluar l’ús de les activitats enzimàtiques antioxidants (AEA) dels biofilms com a biomarcadors de contaminació metàl·lica (principalment per zinc (Zn)) en els ecosistemes fluvials. Per tal d’estudiar la resposta de les AEA a la contaminació metàl•lica, així com també la resposta a altres canvis ambientals (situacions d’estrès múltiple), s’han realitzat diversos experiments ecotoxicològics fent un zoom des d’estudis de camp (amb un elevat realisme ecològic) fins a un estudi de laboratori utilitzant microcosmos (amb condicions controlades). Els estudis de camp s’han dut a terme a la riera d’Osor, afluent del Ter, situada a la comarca de la Selva (província de Girona)
