1. Computational evidence for multi-layer crosstalk between the cadherin-11 and PDGFR pathways

Abstract

Abstract Various cell surface receptors play an important role in the differentiation and self-renewal of human mesenchymal stem cells (hMSCs). One example of such receptors are the cadherins, which maintain cell–cell adhesion and mechanically couple cells together. Recently, cadherin-11, which is a member of the type II classical cadherin family, has been shown to be involved in the fate commitment of hMSCs. Interestingly, cadherin-11 has no known intrinsic signaling activity and is thought to affect cell behavior via interactions with other cell surface receptors. Members of the platelet-derived growth factor receptor (PDGFR) family are hypothesized to be one of the interaction partners of cadherin-11. Experiments confirmed that PDGFR-α binding to extracellular cadherin-11 regions increases the PDGFR-α activity, whereas the interaction between PDGFR-β and cadherin-11 suppresses the activity of the growth factor receptor. Cadherin-11 knockdown experiments also decreased cell proliferation. These interactions between cadherin-11 and PDGFRs indicate a crosstalk between these receptors and their downstream signaling activities but the nature of this crosstalk is not entirely known. In this study, we used a computational model to represent the experimentally proven interactions between cadherin-11 and the two PDGFRs and we inspected whether the crosstalk also exists downstream of the signaling initiated by the two receptor families. The computational framework allowed us to monitor the relative activity levels of each protein in the network. We performed model simulations to mimic the conditions of previous cadherin-11 knockdown experiments and to predict the effect of crosstalk on cell proliferation. Overall, our predictions suggest the existence of another layer of crosstalk, namely between β-catenin (downstream to cadherin-11) and an ERK inhibitor protein (e.g. DUSP1), different than the crosstalk at the receptor level between cadherin-11 and PDGFR-α and -β. By investigating the multi-level crosstalk between cadherin and PDGFRs computationally, this study contributes to an improved understanding of the effect of cell surface receptors on hMSCs proliferation.

2. A single-cell RNA-seq analysis unravels the heterogeneity of primary cultured human corneal endothelial cells

Abstract

Abstract The cornea is a transparent and avascular tissue located in front of the eye. Its inner surface is lined by a monolayer of corneal endothelial cells (CECs), which maintain the cornea transparency. CECs remain arrested in a non-proliferative state and damage to these cells can compromise their function leading to corneal opacity. The primary culture of donor-derived CECs is a promising cell therapy. It confers the potential to treat multiple patients from a single donor, alleviating the global donor shortage. Nevertheless, this approach has limitations preventing its adoption, particularly culture protocols allow limited expansion of CECs and there is a lack of clear parameters to identify therapy-grade CECs. To address this limitation, a better understanding of the molecular changes arising from the primary culture of CECs is required. Using single-cell RNA sequencing on primary cultured CECs, we identify their variable transcriptomic fingerprint at the single cell level, provide a pseudo-temporal reconstruction of the changes arising from primary culture, and suggest markers to assess the quality of primary CEC cultures. This research depicts a deep transcriptomic understanding of the cellular heterogeneity arising from the primary expansion of CECs and sets the basis for further improvement of culture protocols and therapies.

3. Force-dependent focal adhesion assembly and disassembly: A computational study.

Abstract

Cells interact with the extracellular matrix (ECM) via cell-ECM adhesions. These physical interactions are transduced into biochemical signals inside the cell which influence cell behaviour. Although cell-ECM interactions have been studied extensively, it is not completely understood how immature (nascent) adhesions develop into mature (focal) adhesions and how mechanical forces influence this process. Given the small size, dynamic nature and short lifetimes of nascent adhesions, studying them using conventional microscopic and experimental techniques is challenging. Computational modelling provides a valuable resource for simulating and exploring various "what if?" scenarios in silico and identifying key molecular components and mechanisms for further investigation. Here, we present a simplified mechano-chemical model based on ordinary differential equations with three major proteins involved in adhesions: integrins, talin and vinculin. Additionally, we incorporate a hypothetical signal molecule that influences adhesion (dis)assembly rates. We find that assembly and disassembly rates need to vary dynamically to limit maturation of nascent adhesions. The model predicts biphasic variation of actin retrograde velocity and maturation fraction with substrate stiffness, with maturation fractions between 18-35%, optimal stiffness of ∼1 pN/nm, and a mechanosensitive range of 1-100 pN/nm, all corresponding to key experimental findings. Sensitivity analyses show robustness of outcomes to small changes in parameter values, allowing model tuning to reflect specific cell types and signaling cascades. The model proposes that signal-dependent disassembly rate variations play an underappreciated role in maturation fraction regulation, which should be investigated further. We also provide predictions on the changes in traction force generation under increased/decreased vinculin concentrations, complementing previous vinculin overexpression/knockout experiments in different cell types. In summary, this work proposes a model framework to robustly simulate the mechanochemical processes underlying adhesion maturation and maintenance, thereby enhancing our fundamental knowledge of cell-ECM interactions.

4. Single cell transcriptomics reveals the heterogeneity of the human cornea to identify novel markers of the limbus and stroma

Abstract

Abstract The cornea is the clear window that lets light into the eye. It is composed of five layers: epithelium, Bowman’s layer, stroma, Descemet’s membrane and endothelium. The maintenance of its structure and transparency are determined by the functions of the different cell types populating each layer. Attempts to regenerate corneal tissue and understand disease conditions requires knowledge of how cell profiles vary across this heterogeneous tissue. We performed a single cell transcriptomic profiling of 19,472 cells isolated from eight healthy donor corneas. Our analysis delineates the heterogeneity of the corneal layers by identifying cell populations and revealing cell states that contribute in preserving corneal homeostasis. We identified expression of CAV1, HOMER3 and CPVL in the corneal epithelial limbal stem cell niche, CKS2, STMN1 and UBE2C were exclusively expressed in highly proliferative transit amplifying cells, CXCL14 was expressed exclusively in the suprabasal/superficial limbus, and NNMT was exclusively expressed by stromal keratocytes. Overall, this research provides a basis to improve current primary cell expansion protocols, for future profiling of corneal disease states, to help guide pluripotent stem cells into different corneal lineages, and to understand how engineered substrates affect corneal cells to improve regenerative therapies.

5. Defining the variety of cell types in developing and adult human kidneys by single-cell RNA sequencing

Abstract The kidney is among the most complex organs in terms of the variety of cell types. The cellular complexity of human kidneys is not fully unraveled and this challenge is further complicated by the existence of multiple progenitor pools and differentiation pathways. Researchers disagree on the variety of renal cell types due to a lack of research providing a comprehensive picture and the challenge to translate findings between species. To find an answer to the number of human renal cell types, we discuss research that used single-cell RNA sequencing on developing and adult human kidney tissue and compares these findings to the literature of the pre-single-cell RNA sequencing era. We find that these publications show major steps towards the discovery of novel cell types and intermediate cell stages as well as complex molecular signatures and lineage pathways throughout development. The variety of cell types remains variable in the single-cell literature, which is due to the limitations of the technique. Nevertheless, our analysis approaches an accumulated number of 41 identified cell populations of renal lineage and 32 of non-renal lineage in the adult kidney, and there is certainly much more to discover. There is still a need for a consensus on a variety of definitions and standards in single-cell RNA sequencing research, such as the definition of what is a cell type. Nevertheless, this early-stage research already proves to be of significant impact for both clinical and regenerative medicine, and shows potential to enhance the generation of sophisticated in vitro kidney tissue.

Abstract Pluripotent stem cell‐derived kidney organoids offer a promising solution to renal failure, yet current organoid protocols often lead to off‐target cells and phenotypic alterations, preventing maturity. Here, various dynamic hydrogel architectures are created, conferring a controlled and biomimetic environment for organoid encapsulation. How hydrogel stiffness and stress relaxation affect renal phenotype and undesired fibrotic markers are investigated. The authors observe that stiff hydrogel encapsulation leads to an absence of certain renal cell types and signs of an epithelial–mesenchymal transition (EMT), whereas encapsulation in soft, stress‐relaxing hydrogels leads to all major renal segments, fewer fibrosis or EMT associated proteins, apical proximal tubule polarization, and primary cilia formation, representing a significant improvement over current approaches to culture kidney organoids. The findings show that engineering hydrogel mechanics and dynamics have a decided benefit for organoid culture. These structure–property–function relationships can enable the rational design of materials, bringing us closer to functional engraftments and disease‐modeling applications.

7. The response of three-dimensional pancreatic alpha and beta cell co-cultures to oxidative stress

Abstract

The pancreatic islets of Langerhans have low endogenous antioxidant levels and are thus especially sensitive to oxidative stress, which is known to influence cell survival and behaviour. As bioengineered islets are gaining interest for therapeutic purposes, it is important to understand how their composition can be optimized to diminish oxidative stress. We investigated how the ratio of the two main islet cell types (alpha and beta cells) and their culture in three-dimensional aggregates could protect against oxidative stress. Monolayer and aggregate cultures were established by seeding the alphaTC1 (alpha) and INS1E (beta) cell lines in varying ratios, and hydrogen peroxide was applied to induce oxidative stress. Viability, oxidative stress, and the level of the antioxidant glutathione were measured. Both aggregation and an increasing prevalence of INS1E cells in the co-cultures conferred greater resistance to cell death induced by oxidative stress. Increasing the prevalence of INS1E cells also decreased the number of alphaTC1 cells experiencing oxidative stress in the monolayer culture. In 3D aggregates, culturing the alphaTC1 and INS1E cells in a ratio of 50:50 prevented oxidative stress in both cell types. Together, the results of this study lead to new insight into how modulating the composition and dimensionality of a co-culture can influence the oxidative stress levels experienced by the cells.

Abstract

Integrin transmembrane proteins conduct mechanotransduction at the cell–extracellular matrix (ECM) interface. This process is central to cellular homeostasis and therefore is particularly important when designing instructive biomaterials and organoid culture systems. Previous studies suggest that fine-tuning the ECM composition and mechanical properties can improve organoid development. Toward the bigger goal of fully functional organoid development, we hypothesize that resolving the dynamics of ECM–integrin interactions will be highly instructive. To this end, we developed a mathematical model that enabled us to simulate three main interactions, namely integrin activation, ligand binding, and integrin clustering. Different from previously published computational models, we account for the binding of more than one type of ligand to the integrin. This competition between ligands defines the fate of the system. We have demonstrated that an increase in the initial concentration of ligands does not ensure an increase in the steady state concentration of ligand-bound integrins. The ligand with higher binding rate occupies more integrins at the steady state than does the competing ligand. With cell type specific, quantitative input on integrin-ligand binding rates, this model can be used to develop instructive cell culture systems.

Abstract

For regenerative medicine, directing stem cell fate is one of the key aims. Human mesenchymal stem cells (hMSCs) are versatile adult stem cells that have been proposed for several clinical applications, making directing their fate of utmost importance. For most clinical applications, their differentiation toward the adipogenic lineage is an undesired outcome. Understanding the mechanisms that regulate hMSC commitment toward the adipogenic lineage might help open up new avenues for fine-tuning implanted hMSCs for regenerative medicine applications. We know that cadherin-11 is required for hMSC commitment to the adipogenic lineage; therefore, we sought to investigate the mechanisms through which cadherin-11 regulates adipogenic differentiation. We observed that hMSCs lacking cadherin-11 had decreased expression of type VI collagen and increased expression of fibronectin. We provide evidence of increased transforming growth factor beta 1 and the subsequent translocation of phosphorylated SMAD2/3 into the nucleus by cells that lack cadherin-11, which could be attributed to the changes in extracellular matrix composition. Taken together, our study implicates cadherin-11 in regulating extracellular matrix production and thereby helping improve cell- and material-based regenerative medicine approaches.

Abstract

Controlling stem cell fate is the cornerstone of regenerative medicine. Cadherins have an important role in cell fate commitment and the function of cadherin-11 in the regulation of differentiation in human mesenchymal stem cells (hMSCs) has recently come to light. To better understand how cadherin-11 regulates hMSC behavior, we explored its interaction with receptor tyrosine kinases (RTK), an important family of proteins involved in a myriad of cellular functions. In this study, we provide evidence that cadherin-11, a cell adhesion protein expressed in hMSCs, regulates the activity of several RTKs, including PDGFRβ and PDGFRα. By knocking down cadherin-11 we found that the changes in the RTK activity caused hyperactivation of the MAPK pathways, which were sustained through the phosphorylation and nuclear translocation of ERK1/2 and subsequently caused a decrease in cell proliferation. Together these results provide compelling evidence for the important role of the interaction of cadherin-11 and RTKs in the behavior of hMSCs.

Abstract

The corneal endothelium is the innermost layer of the cornea that selectively pumps ions and metabolites and regulates the hydration level of the cornea, ensuring its transparency. Trauma or disease affecting human corneal endothelial cells (hCECs) can result in major imbalances of such transport activity with consequent deterioration or loss of vision. Since tissue transplantation from deceased donors is only available to a fraction of patients worldwide, alternative solutions are urgently needed. Cell therapy approaches, in particular by attempting to expand primary culture of hCECs in vitro, aim to tackle this issue. However, existing cell culture protocols result in limited expansion of this cell type. Recent studies in this field have shown that topographical features with specific dimensions and shapes could improve the efficacy of hCEC expansion. Therefore, potential solutions to overcome the limitation of the conventional culture of hCECs may include recreating nanometer scale topographies (nanotopographies) that mimic essential biophysical cues present in their native environment. In this review, we summarize the current knowledge and understanding of the effect of substrate topographies on the response of hCECs. Moreover, we also review the latest developments for the nanofabrication of such bio-instructive cell substrates.

Abstract

Few synthetic hydrogels can mimic both the viscoelasticity and supramolecular fibrous structure found in the naturally occurring extracellular matrix (ECM). Furthermore, the ability to control the viscoelasticity of fibrous supramolecular hydrogel networks to influence cell culture remains a challenge. Here, we show that modular mixing of supramolecular architectures with slow and fast exchange dynamics can provide a suitable environment for multiple cell types and influence cellular aggregation. We employed modular mixing of two synthetic benzene-1,3,5-tricarboxamide (BTA) architectures: a small molecule water-soluble BTA with slow exchange dynamics and a telechelic polymeric BTA-PEG-BTA with fast exchange dynamics. Copolymerisation of these two supramolecular architectures was observed, and all tested formulations formed stable hydrogels in water and cell culture media. We found that rational tuning of mechanical and viscoelastic properties is possible by mixing BTA with BTA-PEG-BTA. These hydrogels showed high viability for both chondrocyte (ATDC5) and human dermal fibroblast (HDF) encapsulation (>80%) and supported neuronal outgrowth (PC12 and dorsal root ganglion, DRG). Furthermore, ATDC5s and human mesenchymal stem cells (hMSCs) were able to form spheroids within these viscoelastic hydrogels, with control over cell aggregation modulated by the dynamic properties of the material. Overall, this study shows that modular mixing of supramolecular architectures enables tunable fibrous hydrogels, creating a biomimetic environment for cell encapsulation. These materials are suitable for the formation and culture of spheroids in 3D, critical for upscaling tissue engineering approaches towards cell densities relevant for physiological tissues.

Abstract

Background: Treatment decisions for patients with autoimmune encephalitis (AE) frequently need to be made before results from autoantibody testing are available, as early treatment is associated with better outcomes. Cerebrospinal fluids (CSF) white blood cell (WBC) count and protein concentration measured early on in the disease process is often used, in combination with other clinical factors, to evaluate the likelihood that a patient has AE. Methods: CSF characteristics (WBC count, protein concentration, and oligoclonal banding) measured in a first AE presentation, prior to results of autoantibodies being available, were retrospectively analyzed at two tertiary care centers. Results: Ninety-five patients were included in the study. CSF WBC counts and protein levels were within normal limits for 27% (CI95%: 19–37) of patients with AE. When results of oligoclonal banding were added, 14% (CI95%: 6–16) of patients had “normal” CSF. The median CSF white blood cell count was 8 cells/mm3 (range: 0–544) and the median CSF protein concentration was 0.42 g/L (range: 0.15–3.92). Conclusions: A substantial proportion of patients with early active AE had a CSF WBC count or protein concentration within the normal. Inclusion of CSF oligoclonal banding may help identify a higher proportion of patients with an inflammatory CSF profile early in the disease process.

Many cartilage tissue engineering approaches aim to differentiate human mesenchymal stem cells (hMSCs) into chondrocytes and develop cartilage in vitro by targeting cell-matrix interactions. We sought to better inform the design of cartilage tissue engineering scaffolds by understanding how integrin expression changes during chondrogenic differentiation. In three models of in vitro chondrogenesis, we studied the temporal change of cartilage phenotype markers and integrin subunits during the differentiation of hMSCs. We found that transcript expression of most subunits was conserved across the chondrogenesis models, but was significantly affected by the time-course of differentiation. In particular, ITGB8 was up-regulated and its importance in chondrogenesis was further established by a knockdown of integrin β8, which resulted in a non-hyaline cartilage phenotype, with no COL2A1 expression detected. In conclusion, we performed a systematic study of the temporal changes of integrin expression during chondrogenic differentiation in multiple chondrogenesis models, and revealed a role for integrin β8 in chondrogenesis. This work enhances our understanding of the changing adhesion requirements of hMSCs during chondrogenic differentiation and underlines the importance of integrins in establishing a cartilage phenotype.

Abstract

Chorioamnionitis, an intrauterine infection of the placenta and fetal membranes, is a common risk factor for adverse pulmonary outcomes in premature infants including BPD, which is characterized by an arrest in alveolar development. As endogenous epithelial stem/progenitor cells are crucial for organogenesis and tissue repair, we examined whether intrauterine inflammation negatively affects these essential progenitor pools.In an ovine chorioamnionitis model, fetuses were intra-amniotically exposed to LPS, 2d or 7d (acute inflammation) before preterm delivery at 125d of gestation, or to intra-amniotic Ureaplasma parvum for 42d (chronic inflammation). Lung function, pulmonary endogenous epithelial stem/progenitor pools, and downstream functional markers were studied.Lung function was improved in the 7d LPS and 42d Ureaplasma groups. However, intrauterine inflammation caused a loss of P63+ basal cells in proximal airways and reduced SOX-9 expression and TTF-1+ Club cells in distal airways. Attenuated type-2 cell numbers were associated with lower proliferation and reduced type-1 cell marker Aqp5 expression, indicative for impaired progenitor function. Chronic Ureaplasma infection only affected distal airways, whereas acute inflammation affected stem/progenitor populations throughout the lungs.Acute and chronic prenatal inflammation improve lung function at the expense of stem/progenitor alterations that potentially disrupt normal lung development, thereby predisposing to adverse postnatal outcomes.In this study, prenatal inflammation improved lung function at the expense of stem/progenitor alterations that potentially disrupt normal lung development, thereby predisposing to adverse postnatal outcomes. Importantly, we demonstrate that these essential alterations can already be initiated before birth. So far, stem/progenitor dysfunction has only been shown postnatally. This study indicates that clinical protocols to target the consequences of perinatal inflammatory stress for the immature lungs should be initiated as early as possible and ideally in utero. Within this context, our data suggest that interventions, which promote function or repair of endogenous stem cells in the lungs, hold great promise.

Abstract

Dihadron azimuthal correlations containing a high transverse momentum ( ) trigger particle are sensitive to the properties of the nuclear medium created at RHIC through the strong interactions occurring between the traversing parton and the medium, i.e. jet-quenching. Previous measurements revealed a strong modification to dihadron azimuthal correlations in Au+Au collisions with respect to p+p and d+Au collisions. The modification increases with the collision centrality, suggesting a path-length or energy density dependence to the jet-quenching effect. This paper reports STAR measurements of dihadron azimuthal correlations in mid-central (20%-60%) Au+Au collisions at GeV as a function of the trigger particle's azimuthal angle relative to the event plane, . The azimuthal correlation is studied as a function of both the trigger and associated particle . The subtractions of the combinatorial background and anisotropic flow, assuming Zero Yield At Minimum (ZYAM), are described. The correlation results are first discussed with subtraction of the even harmonic (elliptic and quadrangular) flow backgrounds. The away-side correlation is strongly modified, and the modification varies with , with a double-peak structure for out-of-plane trigger particles. The near-side ridge (long range pseudo-rapidity correlation) appears to drop with increasing while the jet-like component remains approximately constant. The correlation functions are further studied with the subtraction of odd harmonic triangular flow background arising from fluctuations. It is found that the triangular flow, while responsible for the majority of the amplitudes, is not sufficient to explain the -dependence of the ridge or the away-side double-peak structure. The dropping ridge with could be attributed to a -dependent elliptic anisotropy; however, the physics mechanism of the ridge remains an open question. Even with a -dependent elliptic flow, the away-side correlation structure is robust. These results, with extensive systematic studies of the dihadron correlations as a function of , trigger and associated particle , and the pseudo-rapidity range , should provide stringent inputs to help understand the underlying physics mechanisms of jet-medium interactions in high energy nuclear collisions.

A precision medicine approach that integrates genomics, deep clinical phenotyping, and patient stem cell models may facilitate identification of underlying biological drivers and targeted drug development.

23. Antibioprophylaxie pour les biopsies prostatiques transrectales échoguidées : comparaison d’efficacité entre la ciprofloxacine seule et une combinaison de ciprofloxacine/fosfomycine par voie orale

Abstract

Objectifs Les quinolones representent l’antibioprophylaxie de choix pour les biopsies prostatiques transrectales echoguidees (BxPTE), selon les recommandations des associations francaise, americaine et canadienne d’urologie. Plusieurs etudes demontrent une augmentation des infections apres les BxPTE, reliee a l’emergence de E. coli resistants aux quinolones. L’objectif de notre etude etait de comparer les taux d’urosepsis post-BxPTE avec antibioprophylaxie composee de ciprofloxacine orale seule vs combinaison orale de ciprofloxacine/fosfomycine. Methodes Une etude quasi-experimentale retrospective a ete realisee sur tous les patients ayant eu une BxPTE entre janvier 2012 et decembre 2015 dans deux centres hospitaliers. L’antibioprophylaxie fut modifiee de ciprofloxacine a ciprofloxacine/fosfomycine en decembre 2013. Les dossiers medicaux de ces patients ont ete revises et analyses selon les resultats microbiologiques, visites a l’urgence et hospitalisations, et selon 14 facteurs de risques relatifs aux complications infectieuses post-BxPTE reconnus dans la litterature medicale. L’urosepsis survenant moins d’un mois post-BxPTE consistait l’issue primaire. Le risque relatif d’urosepsis selon l’antibioprophylaxie a ete calcule par regression log-binomiale considerant le coefficient de propension pondere des facteurs de risques recueillis. Resultats Parmi les 2287 patients ayant subi une BxPTE, 1090 ont recu la ciprofloxacine seule et 1197 une combinaison de ciprofloxacine/fosfomycine. Au total, 14 cas d’urosepsis ont ete identifies. L’incidence d’urosepsis chez les sujets sur ciprofloxacine seule etait 1,1 % (12/1090) et a chute a 0,2 % (2/1197) avec la combinaison ciprofloxacine/fosfomycine, ce qui represente une diminution statistiquement significative (RRa = 0,16 ; p = 0,021). E. coli etait le pathogene le plus commun (12/14), causant 7 bacteriemies. Sept sur 12 E. coli etaient resistants a ciprofloxacine, incluant 5 isolats sanguins. Onze sur 12 E. coli ont ete detectes chez les patients sur ciprofloxacine seule et ceci inclut tous les E. coli resistants a ciprofloxacine et tous les isolats sanguins. Un cas d’hemoculture positive au B. fragilis a ete observe dans le groupe ciprofloxacine/fosfomycine. Conclusion La diminution du taux d’urosepsis post-BxPTE avec l’antibioprophylaxie par ciprofloxacine/fosfomycine est statistiquement significative. La fosfomycine semble couvrir la majorite des E. coli resistants a la ciprofloxacine et pourrait potentiellement avoir un effet synergistique pour les souches sensibles. L’antibioprophylaxie par ciprofloxacine/fosfomycine est simple, administree oralement et evite l’utilisation de l’ecouvillon rectal. Avant d’adopter cette antibioprophylaxie systematiquement, d’autres etudes prospectives sont requises.

Abstract

We report J / ψ spectra for transverse momenta p T > 5 GeV / c at mid-rapidity in p + p and Au + Au collisions at s NN = 200 GeV . The inclusive J / ψ spectrum and the extracted B-hadron feed-down are compared to models incorporating different production mechanisms. We observe significant suppression of the J / ψ yields for p T > 5 GeV / c in 0–30% central Au + Au collisions relative to the p + p yield scaled by the number of binary nucleon–nucleon collisions in Au + Au collisions. In 30–60% mid-central collisions, no such suppression is observed. The level of suppression is consistently less than that of high- p T π ± and low- p T J / ψ at RHIC and high- p T J / ψ at the LHC.

Abstract

We present first measurements of the evolution of the differential transverse momentum correlation function, C, with collision centrality in Au + Au interactions at root s(NN) = 200 GeV. This observable exhibits a strong dependence on collision centrality that is qualitatively similar to that of number correlations previously reported. We use the observed longitudinal broadening of the near-side peak of C with increasing centrality to estimate the ratio of the shear viscosity to entropy density, eta/s, of the matter formed in central Au + Au interactions. We obtain an upper limit estimate of eta/s that suggests that the produced medium has a small viscosity per unit entropy. (C) 2011 Elsevier B.V. All rights reserved.

Abstract

FlyFactorSurvey (http://pgfe.umassmed.edu/TFDBS/) is a database of DNA binding specificities for Drosophila transcription factors (TFs) primarily determined using the bacterial one-hybrid system. The database provides community access to over 400 recognition motifs and position weight matrices for over 200 TFs, including many unpublished motifs. Search tools and flat file downloads are provided to retrieve binding site information (as sequences, matrices and sequence logos) for individual TFs, groups of TFs or for all TFs with characterized binding specificities. Linked analysis tools allow users to identify motifs within our database that share similarity to a query matrix or to view the distribution of occurrences of an individual motif throughout the Drosophila genome. Together, this database and its associated tools provide computational and experimental biologists with resources to predict interactions between Drosophila TFs and target cis-regulatory sequences.

Abstract

We study the beam-energy and system-size dependence of phi meson production (using the hadronic decay mode phi -> K(+) K(-)) by comparing the new results from Cu + Cu collisions and previously reported Au + Au collisions at root s(NN) = 62.4 and 200 GeV measured in the STAR experiment at RHIC. Data presented in this Letter are from mid-rapidity (vertical bar y vertical bar ) and net strangeness = 2 (Xi). The enhancement for phi mesons is observed to be higher at root s(NN) = 200 GeV compared to 62.4 GeV. These observations for the produced phi(s (s) over bar) mesons clearly suggest that, at these collision energies, the source of enhancement of strange hadrons is related to the formation of a dense partonic medium in high energy nucleus-nucleus collisions and cannot be alone due to canonical suppression of their production in smaller systems. Abstract

We study the energy dependense of the transverse momentum (PT) spectra for charged pions, protons and anti-protons for An + An collisions at root(NN)-N-s = 62.4 and 200 GeV. Data are presented at mid-rapidity (broken vertical bar y broken vertical bar 7 GeV/c) the modification is similar for both energies. The p/pi(+) and (p) over bar/pi(-) ratios for central collisions at root(NN)-N-s = 62.4 GeV peak at PT similar or equal to 2 GeV/c. In the PT range where recombination is expected to dominate, the p/pi(+) ratios at 62.4 GeV are larger than at 200 GeV, while the (p) over bar/pi(-) ratios are smaller. For PT > 2 GeV/c, the (p) over bar/pi(-) ratios at the two beam energies are independent of P-T and centrality indicating that the dependence of the (p) over bar/pi(-) ratio on P-T does not change between 62.4 and 200 GeV. Abstract

To better study early events in glioma genesis, markers that reliably denote landmarks in glioma development are needed. In the present study, we used microarray analysis to compare the gene expression patterns of magnetic resonance imaging (MRI)-localized N-ethyl-N-nitrosourea (ENU)-induced tumors in rat brains with those of uninvolved contralateral side and normal brains. Our analysis identified osteopontin (OPN) as the most up-regulated gene in glioma. Using immunohistochemistry we then confirmed OPN expression in every tumor examined (n = 17), including those with diameters as small as 300 mum. By contrast, no OPN immunostaining was seen in normal brain or in brains removed from ENU-exposed rats before the development of glioma. Further studies confirmed that OPN was co-localized exclusively in intratumoral glial fibrillary acidic protein-expressing cells and was notably absent from nestin-expressing ones. In conjunction with this, we confirmed that both normal neurosphere cells and ENU-im-mortalized subventricular zone/striatal cells produced negligible amounts of OPN compared to the established rat glioma cell line C6. Furthermore, inducing OPN expression in an immortalized cell line increased cell proliferation. Based on these findings, we conclude that OPN overexpression in ENU-induced gliomas occurs within a specific subset of intratumoral glial fibrillary acidic protein-positive cells and becomes evident at the stage of tumor progression.

Abstract

Metabolic alkalosis is a common feature of hypokalemic hypertensive syndromes associated with angiotensin II excess. The alkalosis-generating effect of angiotensin II is usually ascribed to its stimulatory effect on aldosterone secretion, a hormone that upregulates collecting duct hydrogen ion secretion. We studied the effect of angiotensin II infusions on the expression of B1 and a4 protein, subunits of the renal H + -ATPase in adrenalectomized rats. Adrenalectomized rats were given either angiotensin II or vehicle for 7 days via osmotic mini-pumps. H + -ATPase B1 protein expression was evaluated by Western blot analysis in isolated medulla and cortex plasma membrane preparations from one kidney, whereas the contralateral kidney was used for immunostaining. By Western blotting, the relative abundance of B1 protein was 2-fold higher in renal medulla membranes from rats with intact adrenal glands (sham surgery) than from adrenalectomized rats (219±47%, n=12; P P + -ATPase B1 subunit protein immunoreactivity was found in medullary collecting duct segments of rats infused with angiotensin II. In contrast to B1, expression of a4, another subunit of the H + -ATPase was not altered by adrenalectomy or angiotensin II. We conclude that adrenalectomy decreases whereas angiotensin II increases H + -ATPase B1 subunit expression in medullary, but not in cortical collecting ducts. By increasing the relative abundance of the B1 subunit of H + -ATPase in the collecting duct, angiotensin II excess may lead to increased hydrogen ion secretion and thus metabolic alkalosis—a common feature of hypertensive syndromes associated with angiotensin II overactivity.

Abstract

Objective: A follow-up study of patients with schizophrenia was conducted to examine change in striatal volumes and extrapyramidal symptoms after a change in medication. Method: Thirty-seven patients with schizophrenia and 23 healthy volunteers were examined. Patients at baseline receiving typical antipsychotics (N=10) or risperidone but exhibiting limited response (N=13) were switched to treatment with olanzapine. Patients receiving risperidone and exhibiting a good response (N=14) continued treatment with risperidone. Caudate, putamen, and pallidal volumes were assessed with magnetic resonance imaging. The Extrapyramidal Symptoms Rating Scale was used to assess clinical signs and symptoms. Results: At baseline, basal ganglia volumes in patients treated with typical antipsychotics were greater than in healthy subjects (putamen: 7.0% larger; globus pallidus: 20.7% larger). After the switch to olanzapine, putamen and globus pallidus volumes decreased (9.8% and 10.7%, respectively) and did not differ from those of healthy subjects at the follow-up evaluation. Akathisia was also reduced. In the patients receiving risperidone at baseline, basal ganglia volumes did not differ between those exhibiting good and poor response, and no significant volume changes were observed in subjects with poor risperidone response after the switch to olanzapine treatment. Conclusions: Olanzapine reversed putamen and globus pallidus enlargement induced by typical antipsychotics but did not alter volumes in patients previously treated with risperidone. Changes in striatal volumes related to typical and atypical antipsychotics may represent an interactive effect between individual medications and unique patient characteristics.

L’étude critique de la nouvelle doctrine de sécurité américaine, de ses interventions en Irak et des effets de la « lutte contre le terrorisme » sur la société américaine suggère pourtant que des rapports contradictoires et complexes entre la « sphère du politique » et la « sphère de l’économique » sont en jeu. Ceux-ci s’articulent tout aussi densément aux niveaux discursif et pratique. L’objet de cet article est donc d’introduire l’analyse des « dimensions économiques » de la sécurité aux débats sur la « guerre contre le terrorisme » tout en considérant les apports considérables des approches qui s’intéressent à la nature construite des menaces. The relationship between the economic and political dimensions of security discourses remain under-analyzed in the discipline of International Relations. Yet critical study of the new American security doctrine, of its interventions in Iraq and the effects of the « fight against terrorism » on American society suggest that the contradictory and complex relations between the « political sphere » and the « economic sphere » are at stake. This relationship is articulated just as densely at the level of discourse and practice. Thus the object of this essay is to introduce analysis of the economic dimensions » of security into the debates on the « war against terrorism », while considering the immense contribution of those approaches that are interested in the constructed nature of threats.

Abstract

Endothelial cells are permissive to dengue virus (DV) infection in vitro, although their importance as targets of DV infection in vivo remains a subject of debate. To analyze the virus-host interaction, we studied the effect of DV infection on gene expression in human umbilical vein endothelial cells (HUVECs) by using differential display reverse transcription-PCR (DD-RTPCR), quantitative RT-PCR, and Affymetrix oligonucleotide microarrays. DD identified eight differentially expressed cDNAs, including inhibitor of apoptosis-1, 2′-5′ oligoadenylate synthetase (OAS), a 2′-5′ OAS-like (OASL) gene, galectin-9, myxovirus protein A (MxA), regulator of G-protein signaling, endothelial and smooth muscle cell-derived neuropilin-like protein, and phospholipid scramblase 1. Microarray analysis of 22,000 human genes confirmed these findings and identified an additional 269 genes that were induced and 126 that were repressed more than fourfold after DV infection. Broad functional responses that were activated included the stress, defense, immune, cell adhesion, wounding, inflammatory, and antiviral pathways. These changes in gene expression were seen after infection of HUVECs with either laboratory-adapted virus or with virus isolated directly from plasma of DV-infected patients. Tumor necrosis factor alpha, OASL, and MxA and h-IAP1 genes were induced within the first 8 to 12 h after infection, suggesting a direct effect of DV infection. These global analyses of DV effects on cellular gene expression identify potentially novel mechanisms involved in dengue disease manifestations such as hemostatic disturbance.

Abstract

Understanding physiological control of osteoblast differentiation necessitates characterization of the regulatory signals that initiate the events directing a cell to lineage commitment and establishing competency for bone formation. The bone morphogenetic protein, BMP-2, a member of the TGFbeta superfamily, induces osteoblast differentiation and functions through the Smad signal transduction pathway during in vivo bone formation. However, the molecular targets of BMP-mediated gene transcription during the process of osteoblast differentiation have not been comprehensively identified. In the present study, BMP-2 responsive factors involved in the early stages of commitment and differentiation to the osteoblast phenotype were analyzed by microarray gene expression profiling in samples ranging from 1 to 24 h following BMP-2 dependent differentiation of C2C12 premyoblasts into the osteogenic lineage. A total of 1,800 genes were responsive to BMP-2 and expression was modulated from 3- to 14-fold for less than 100 genes during the time course. Approximately 50% of these 100 genes are either up- or downregulated. Major events associated with phenotypic changes towards the osteogenic lineage were identified from hierarchical and functional clustering analyses. BMP-2 immediately responsive genes (1-4 h), which exhibited either transient or sustained expression, reflect activation and repression of non-osseous BMP-2 developmental systems. This initial response was followed by waves of expression of nuclear proteins and developmental regulatory factors including inhibitors of DNA binding, Runx2, C/EBP, Zn finger binding proteins, forkhead, and numerous homeobox proteins (e.g., CDP/cut, paired, distaless, Hox) which are expressed at characterized stages during osteoblast differentiation. A sequential profile of genes mediating changes in cell morphology, cell growth, and basement membrane formation is observed as a secondary transient early response (2-8 h). Commitment to the osteogenic phenotype is recognized by 8 h, reflected by downregulation of most myogenic-related genes and induction of a spectrum of signaling proteins and enzymes facilitating synthesis and assembly of an extracellular skeletal environment. These genes included collagens Type I and VI and the small leucine rich repeat family of proteoglycans (e.g., decorin, biglycan, osteomodulin, fibromodulin, and osteoadherin/osteoglycin) that reached peak expression at 24 h. With extracellular matrix development, the bone phenotype was further established from 16 to 24 h by induction of genes for cell adhesion and communication and enzymes that organize the bone ECM. Our microarray analysis resulted in the discovery of a class of genes, initially described in relation to differentiation of astrocytes and oligodendrocytes that are functionally coupled to signals for cellular extensions. They include nexin, neuropilin, latexin, neuroglian, neuron specific gene 1, and Ulip; suggesting novel roles for these genes in the bone microenvironment. This global analysis identified a multistage molecular and cellular cascade that supports BMP-2-mediated osteoblast differentiation.

Abstract

This research proposes a substrate-integrated waveguide (SIW) cavity sensor to detect several chemicals using the millimeter-wave frequency range. The frequency response of the presented SIW sensor is switched by filling a very small quantity of chemical inside of the fluidic channel, which also causes a difference in the effective permittivity. The fluidic channel on this structure is either empty or filled with a chemical; when it is empty the structure resonates at 17.08 GHz. There is always a different resonant frequency when any chemical is injected into the fluidic channel. The maximum amount of chemical after injection is held in the center of the SIW structure, which has the maximum magnitude of the electric field distribution. Thus, the objective of sensing chemicals in this research is achieved by perturbing the electric fields of the SIW structure.

Abstract

A study is reported of the same-and opposite-sign charge-dependent azimuthal correlations with respect to the event plane in Au+ Au collisions at root(S)(NN) = 200 GeV. The charge multiplicity asymmetries between the up/down and left/right hemispheres relative to the event plane are utilized. The contributions from statistical fluctuations and detector effects were subtracted from the (co-) variance of the observed charge multiplicity asymmetries. In the mid-to most-central collisions, the same- (opposite-) sign pairs are preferentially emitted in back-to-back (aligned on the same-side) directions. The charge separation across the event plane, measured by the difference, Delta, between the like-and unlike-sign up/down-left/right correlations, is largest near the event plane. The difference is found to be proportional to the event-by-event final-state particle ellipticity (via the observed second order harmonic nu(obs)(2)), where Delta = [ 1.3 +/- 1.4( stat)(-1.0)(+4.0)(syst)] x 10(-5) + [3.2 +/- 0.2(stat)(- 0.3)(+0.4)(syst)] x 10(-3)v(2)(obs) for 20- 40% Au + Au collisions. The implications for the proposed chiral magnetic effect are discussed.

Abstract

STAR measurements of dihadron azimuthal correlations (Lambda phi) are reported in midcentral (20-60%) Au + Au collisions at v root sNN = 200 GeV as a function of the trigger particle's azimuthal angle relative to the event plane, phi(s) = | phi(1) -psi(EP)|. The elliptic (v(2)), triangular (v(3)), and quadratic (v(4)) flow harmonic backgrounds are subtracted using the zero yield at mini + Au collisions. It is found that a finite near-side (| Delta phi | pi/2) correlation shows a modification from d+ Au data, varying with fs. The modification may be a consequence of path-length-dependent jet quenching and may lead to a better understanding of high-density QCD.

Abstract

This study examined mechanisms of Cl−transport in rat lymphocytes under a variety of conditions. Basal intracellular Cl−concentration ([Cl−]i) was not different between cells assayed in the presence of HCO3−or its absence (HEPES). Removal of external Cl−resulted in a fall in [Cl−]iand a rapid rise in intracellular pH (pHi). Both Cl−efflux and the rise in pHiwere blocked by DIDS or removal of external Na+but were unaffected by furosemide. The mechanisms governing Cl−influx were assessed in cells that had been Cl−depleted for 1 h. Reexposure to Cl−resulted in a rapid rise in [Cl−]ithat was partially inhibited by pretreatment with DIDS (57%) and partially inhibited by pretreatment with furosemide (45%). Pretreatment with both compounds together completely blocked Cl−influx. Cl−depletion caused a marked increase in pHithat rapidly declined toward normal when the cells were reexposed to Cl−. Preincubation with DIDS completely blocked this decrease in pHi. In contrast, neither removal of Na+nor preincubation with furosemide affected the decline in pHiwhen the cells were reexposed to Cl−. We conclude that, in thymic lymphocytes, Cl−/HCO3−(or Cl−/base exchange) regulates both Cl−influx and efflux. Cl−efflux is totally inhibited by DIDS and is mediated by a Na+-dependent Cl−/HCO3−exchanger. Cl−influx is partially DIDS sensitive and partially furosemide sensitive and is mediated by both a Na+-independent Cl−/HCO3−exchanger and by a Na+-K+-2Cl−cotransporter.

Abstract

Previous experimental results based on data (∼15×106 events) collected by the STAR detector at the BNL Relativistic Heavy Ion Collider suggest event-by-event charge-separation fluctuations perpendicular to the event plane in noncentral heavy-ion collisions. Here we present the correlator previously used split into its two component parts to reveal correlations parallel and perpendicular to the event plane. The results are from a high-statistics 200-GeV Au + Au collisions data set (57×106 events) collected by the STAR experiment. We explicitly count units of charge separation from which we find clear evidence for more charge-separation fluctuations perpendicular than parallel to the event plane. We also employ a modified correlator to study the possible P-even background in same- and opposite-charge correlations, and find that the P-even background may largely be explained by momentum conservation and collective motion. © 2013 American Physical Society.

Abstract

Temporal profile of serum-induced S-phase entry and retinoblastoma protein phosphorylation in human skin fibroblasts. Cultured skin fibroblasts from type 1 diabetic patients with nephropathy have a hyperplastic growth phenotype in comparison with diabetics without nephropathy and controls. We studied the G1 phase cyclins in skin fibroblasts from control subjects to define the temporal profile of serum-induced pRB phosphorylation, cyclin D1 protein expression, and cyclin D1/CDK4(6) kinase activity as well as S-phase entry by FACS analysis. Our preliminary studies indicate that cultured skin fibroblasts from type 1 diabetic patients with nephropathy have an enhanced pRB phosphorylation, cyclin D1 protein expression, and cyclin D1/CDK4(6) kinase activity. This finding may become useful to identify patients at risk for the development of nephropathy.

Abstract

Morphological brain abnormalities are common in schizophrenia, although the aetiological and clinical significance of these findings is largely unknown. Substantial between-subject variability suggests that large samples are needed to study the full implications of brain pathomorphology. Computerized tomography (CT) is frequently used routinely in schizophrenia, and large numbers of scans are available for study. This article describes the development and statistical properties of a rapid and simple method of assessing CT scans. The CT Rating Scale for Schizophrenia (CTRSS) is minimally affected by variability in scanning procedures, is reliable, and accurately estimates area and volumetric measures of brain spaces. By promoting the comprehensive assessment of large numbers of routinely obtained scans, the CTRSS would allow the investigation of variables that may systematically affect results (e.g. gender and age) and variables with low prevalence. The CTRSS provides a useful adjunct to technologically more sophisticated methods of assessment such as magnetic resonance imaging (MRI).

Abstract

We present measurements of three-dimensional correlation functions of like-sign, low-transverse-momentum kaon pairs from root sNN = 200 GeV Au + Au collisions. A Cartesian surface-spherical harmonic decomposition technique was used to extract the kaon source function. The latter was found to have a three-dimensional Gaussian shape and can be adequately reproduced by Therminator event-generator simulations with resonance contributions taken into account. Compared to the pion one, the kaon source function is generally narrower and does not have the long tail along the pair transverse momentum direction. The kaon Gaussian radii display a monotonic decrease with increasing transverse mass m(T) over the interval of 0.55

Abstract

The measurement of J/psi azimuthal anisotropy is presented as a function of transverse momentum for different centralities in Au + Au collisions at root s(NN) = 200 GeV. The measured J/psi elliptic flow is consistent with zero within errors for transverse momentum between 2 and 10 GeV/c. Our measurement suggests that J/psi particles with relatively large transverse momenta are not dominantly produced by coalescence from thermalized charm quarks, when comparing to model calculations.

Abstract

We report measurements of the third harmonic coefficient of the azimuthal anisotropy, upsilon(3), known as triangular flow. The analysis is for charged particles in Au + Au collisions at root s(NN) = 200 GeV, based on data from the STAR experiment at the BNL Relativistic Heavy Ion Collider. Two-particle correlations as a function of their pseudorapidity separation are fit with narrow and wide Gaussians. Measurements of triangular flow are extracted from the wide Gaussian, from two-particle cumulants with a pseudorapidity gap, and also from event plane analysis methods with a large pseudorapidity gap between the particles and the event plane. These results are reported as a function of transverse momentum and centrality. A large dependence on the pseudorapidity gap is found. Results are compared with other experiments and model calculations.

Abstract

Measurements of the elliptic flow, upsilon(2), of identified hadrons (pi(+/-), K-+/-, K-s(0), p, (p) over bar, phi, Lambda, (Lambda) over bar, Xi(-), (Xi) over bar (+), Omega(-), (Omega) over bar (+)) in Au + Au collisions at root s(NN) = 7.7, 11.5, 19.6, 27, 39, and 62.4 GeV are presented. The measurements were done at midrapidity using the time-projection chamber and the time-of-flight detectors of the Solenoidal Tracker at RHIC experiment during the beam-energy scan program at Relativistic Heavy Ion Collider. A significant difference in the upsilon(2) values for particles and the corresponding antiparticles was observed at all transverse momenta for the first time. The difference increases with decreasing center-of-mass energy, root s(NN) (or increasing baryon chemical potential, mu(B)), and is larger for the baryons as compared to the mesons. This implies that particles and antiparticles are no longer consistent with the universal number-of-constituent quark (NCQ) scaling of upsilon(2) that was observed at root s(NN) = 200 GeV. However, for the selected group of particles (p(+), K+, K-s(0), p, Lambda, Xi(-), Omega(-)) NCQ scaling at (m(T) - m(0))/n(q) > 0.4 GeV/c(2) is not violated within +/- 10%. The upsilon(2) values for f mesons at 7.7 and 11.5 GeV are approximately two standard deviations from the trend defined by the other hadrons at the highest measured p(T) values.
