This study investigates the rain-initiated mixing and variability in the mixing ratio of selected trace gases in the atmosphere over the central Amazon rain forest. It builds on comprehensive data from the Amazon Tall Tower Observatory (ATTO), spanning from 2013 to 2020 and comprising the greenhouse gases (GHGs) carbon dioxide (CO2) and methane (CH4); the reactive trace gases carbon monoxide (CO), ozone (O3), nitric oxide (NO), and nitrogen dioxide (NO2); and selected volatile organic compounds (VOCs). Based on more than 1000 analyzed rainfall events, the study resolves the trace gas mixing ratio patterns before, during, and after the rain events, along with vertical mixing ratio gradients across the forest canopy. The assessment of the rainfall events was conducted independently for daytime and nighttime periods, which allows us to elucidate the influence of solar radiation. The mixing ratios of CO2, CO, and CH4 clearly declined during rainfall, which can be attributed to the downdraft-related entrainment of pristine air from higher altitudes into the boundary layer, a reduction of the photosynthetic activity under increased cloud cover, and changes in the surface fluxes. Notably, CO showed a faster reduction than CO2, and the vertical gradient of CO2 and CO is steeper than for CH4. Conversely, the O3 mixing ratio increased across all measurement heights in the course of the rain-related downdrafts. Following the O3 enhancement by up to a factor of 2, NO, NO2, and isoprene mixing ratios decreased. The temporal and vertical variability of the trace gases is intricately linked to the diverse sink and source processes, surface fluxes, and free-troposphere transport. Within the canopy, several interactions unfold among soil, atmosphere, and plants, shaping the overall dynamics. Also, the mixing ratio of biogenic VOCs (BVOCs) clearly varied with rainfall, driven by factors such as light, temperature, physical transport, and soil processes. Our results disentangle the patterns in the trace gas mixing ratio in the course of sudden and vigorous atmospheric mixing during rainfall events. By selectively uncovering processes that are not clearly detectable under undisturbed conditions, our results contribute to a better understanding of the trace gas life cycle and its interplay with meteorology, cloud dynamics, and rainfall in the Amazon.

Soil carbon monoxide (CO) fluxes represent a net balance between biological soil CO uptake and abiotic soil and (senescent) plant CO production. Studies largely from temperate and boreal forests indicate that soils serve as a net sink for CO, but uncertainty remains about the role of tropical rainforest soils to date. Here we report the first direct measurements of soil CO fluxes in a tropical rainforest and compare them with estimates of net ecosystem CO fluxes derived from accumulation of CO at night under stable atmospheric conditions. Furthermore, we used laboratory experiments to demonstrate the importance of temperature on net soil CO fluxes. Net soil surface CO fluxes ranged from −0.19 to 3.36 nmol m−2 s−1, averaging ∼1 nmol CO m−2 s−1. Fluxes varied with season and topographic location, with the highest fluxes measured in the dry season in a seasonally inundated valley. Ecosystem CO fluxes estimated from nocturnal canopy air profiles, which showed CO mixing ratios that consistently decreased with height, ranged between 0.3 and 2.0 nmol CO m−2 s−1. A canopy layer budget method, using the nocturnal increase in CO, estimated similar flux magnitudes (1.1 to 2.3 nmol CO m−2 s−1). In the wet season, a greater valley ecosystem CO production was observed in comparison to measured soil valley CO fluxes, suggesting a contribution of the valley stream to overall CO emissions. Laboratory incubations demonstrated a clear increase in CO production with temperature that was also observed in field fluxes, though high correlations between soil temperature and moisture limit our ability to interpret the field relationship. At a common temperature (25 °C), expected plateau and valley senescent-leaf CO production was small (0.012 and 0.002 nmol CO m−2 s−1) in comparison to expected soil material CO emissions (∼ 0.9 nmol CO m−2 s−1). Based on our field and laboratory observations, we expect that tropical rainforest ecosystems are a net source of CO, with thermal-degradation-induced soil emissions likely being the main contributor to ecosystem CO emissions. Extrapolating our first observation-based tropical rainforest soil emission estimate of ∼ 1 nmol m−2 s−1, global tropical rainforest soil emissions of ∼ 16.0 Tg CO yr−1 are estimated. Nevertheless, total ecosystem CO emissions might be higher, since valley streams and inundated areas might represent local CO emission hot spots. To further improve tropical forest ecosystem CO emission estimates, more in situ tropical forest soil and ecosystem CO flux measurements are essential.

Integrated crop–pasture rotational systems can store larger soil organic carbon (SOC) stocks in the topsoil (0–20 cm) than continuous grain cropping. The aim of this study was to identify if the main determinant for this difference may be the avoidance of old C losses in integrated systems or the higher rate of new C incorporation associated with higher C input rates. We analyzed the temporal changes of 0–20 cm SOC stocks in two agricultural treatments of different intensity (continuous annual grain cropping and crop–pasture rotational system) in a 60-year experiment in Colonia, Uruguay. We incorporated this information into a process of building and parameterizing SOC compartmental dynamical models, including data from SOC physical fractionation (particulate organic matter, POM > 53 µm > mineral-associated organic matter, MAOM), radiocarbon in bulk soil, and CO2 incubation efflux. This modeling process provided information about C outflow rates from pools of different stability, C stabilization dynamics, and the age distribution and transit times of C. The differences between the two agricultural systems were mainly determined by the dynamics of the slow-cycling pool (∼MAOM). The outflow rate from this compartment was between 3.68 and 5.19 times higher in continuous cropping than in the integrated system, varying according to the historical period of the experiment considered. The avoidance of old C losses in the integrated crop–pasture rotational system resulted in a mean age of the slow-cycling pool (∼MAOM) of over 600 years, with only 8.8 % of the C in this compartment incorporated during the experiment period (after 1963) and more than 85 % older than 100 years old in this agricultural system. Moreover, half of the C inputs to both agricultural systems leave the soil in approximately 1 year due to high decomposition rates of the fast-cycling pool (∼POM). Our results show that the high capacity to preserve old C of integrated crop–pasture systems is the key for SOC preservation of this sustainable intensification strategy, while their high capacity to incorporate new C into the soil may play a second role. Maintaining high rates of C inputs and relatively high stocks of labile C appear to be a prerequisite for maintaining low outflow rates of the MAOM pool.

Understanding mechanisms of tree mortality and the dynamics of associated canopy gaps is relevant for robust estimates of carbon balance in forests. We combined monthly RGB images acquired from an unoccupied aerial vehicle with field surveys to identify gaps in an 18 ha plot installed in an old-growth central Amazon forest. We measured the size and shape of gaps and analyzed their temporal variation and correlation with rainfall over a period of 28 months. We further described associated modes of tree mortality (i.e., snapping, uprooting and standing dead) and branch fall and quantified associated losses of biomass. In total, we detected 32 gaps either in the images or field ranging in area from 9 to 835 m2. Relatively small gaps (< 39 m2) opened by branch fall were the most frequent (11 gaps). Out of 18 gaps for which both field and image data were available, three could not be detected remotely. Gaps observed in the field but not captured on the imagery were relatively small and mainly formed by the fall of branches from live and standing dead trees. Our data show that ∼ 17 % of the tree-mortality and branch-fall events only affected the lower canopy and the understory of the forest and are likely neglected by top-of-the-canopy assessments. Regardless of the detection method, the size distribution was best described by a lognormal function for gaps starting from the smallest detected size (9 and 10 m2 for field and imagery data, respectively), and the Weibull and Power functions for gaps larger than 25 m2. Properly assessing associated confidence intervals requires larger sample sizes. Repeated field measurements reveal that gap area does not differ significantly among modes of tree mortality or branch fall in central Amazon forests, with the last contributing the least to biomass loss. Predicting mechanisms of gap formation based on associated area and biomass loss remains challenging, which highlights the need for larger datasets. The rate of gap area formation was positively correlated with the frequency of extreme rainfall events, which may be related to a higher frequency of storms propagating extreme rain and wind gusts. While remote sensing has proven to be an accurate and precise method for mapping gaps compared to field data (i.e., ground truth), it is important to note that our sample size was relatively small. Therefore, the extrapolation of these results beyond our study region and landscape shall be made cautiously. Apart from improving landscape assessments of carbon balance, regional information on gap dynamics and associated mechanisms of formation are fundamental to address forest responses to altered disturbance regimes resulting from climate change.

Carbon (C) in soils persists on a range of timescales depending on physical, chemical, and biological processes that interact with soil organic matter (SOM) and affect its rate of decomposition. Together these processes determine the age distribution of soil C. Most attempts to measure this age distribution have relied on operationally defined fractions using properties like density, aggregate stability, solubility, or chemical reactivity. Recently, thermal fractionation, which relies on the activation energy needed to combust SOM, has shown promise for separating young from old C by applying increasing heat to decompose SOM. Here, we investigated radiocarbon (14C) and 13C of C released during thermal fractionation to link activation energy to the age distribution of C in bulk soil and components previously separated by density and chemical properties. While physically and chemically isolated fractions had very distinct mean 14C values, they contributed C across the full temperature range during thermal analysis. Thus, each thermal fraction collected during combustion of bulk soil integrates contributions from younger and older C derived from components having different physical and chemical properties but the same activation energy. Bulk soil and all density and chemical fractions released progressively older and more 13C-enriched C with increasing activation energy, indicating that each operationally defined fraction itself was not homogeneous but contained a mix of C with different ages and degrees of microbial processing. Overall, we found that defining the full age distribution of C in bulk soil is best quantified by first separating particulate C prior to thermal fractionation of mineral-associated SOM. For the Podzol analyzed here, thermal fractions confirmed that ∼ 95 % of the mineral-associated organic matter (MOM) had a relatively narrow 14C distribution, while 5 % was very low in 14C and likely reflected C from the < 2 mm parent shale material in the soil matrix. After first removing particulate C using density or size separation, thermal fractionation can provide a rapid technique to study the age structure of MOM and how it is influenced by different OM–mineral interactions.

Globally, soil temperature to 1 m depth is predicted to be up to 4 ∘C warmer by the end of this century, with pronounced effects expected in temperate forest regions. Increased soil temperatures will potentially increase the release of carbon dioxide (CO2) from temperate forest soils, resulting in important positive feedback on climate change. Dark CO2 fixation by microbes can recycle some of the released soil CO2, and CO2 fixation rates are reported to increase under higher temperatures. However, research on the influence of temperature on dark CO2 fixation rates, particularly in comparison to the temperature sensitivity of respiration in soils of temperate forest regions, is missing. To determine the temperature sensitivity (Q10) of dark CO2 fixation and respiration rates, we investigated soil profiles to 1 m depth from beech (deciduous) and spruce (coniferous) forest plots of the Hummelshain forest, Germany. We used 13C-CO2 labelling and incubations of soils at 4 and 14 ∘C to determine CO2 fixation and net soil respiration rates and derived the Q10 values for both processes with depth. The average Q10 for dark CO2 fixation rates normalized to soil dry weight was 2.07 for beech and spruce profiles, and this was lower than the measured average Q10 of net soil respiration rates with ∼2.98. Assuming these Q10 values, we extrapolated that net soil respiration might increase 1.16 times more than CO2 fixation under a projected 4 ∘C warming. In the beech soil, a proportionally larger fraction of the label CO2 was fixed into soil organic carbon than into microbial biomass compared to the spruce soil. This suggests a primarily higher rate of microbial residue formation (i.e. turnover as necromass or release of extracellular products). Despite a similar abundance of the total bacterial community in the beech and spruce soils, the beech soil also had a lower abundance of autotrophs, implying a higher proportion of heterotrophs when compared to the spruce soil; hence this might partly explain the higher rate of microbial residue formation in the beech soil. Furthermore, higher temperatures in general lead to higher microbial residues formed in both soils. Our findings suggest that in temperate forest soils, CO2 fixation might be less responsive to future warming than net soil respiration and could likely recycle less CO2 respired from temperate forest soils in the future than it does now.

The largest share of total soil organic carbon (OC) is associated with minerals. However, the factors that determine the amount and turnover of slower- versus faster-cycling components of mineral-associated carbon (MOC) are still poorly understood. Bioavailability of MOC is thought to be regulated by desorption, which can be facilitated by displacement and mobilization by competing ions. However, MOC stability is usually determined by exposure to chemical oxidation, which addresses the chemical stability of the organic compounds rather than the bonding strength of the OC–mineral bond. We used a solution of NaOH, a strong agent for desorption due to high pH, and NaF, adding F−, a strongly sorbing anion that can replace anionic organic molecules on mineral surfaces, to measure the maximum potentially desorbable MOC. For comparison, we measured maximal potential oxidation of MOC using heated H2O2. We selected MOC samples (> 1.6 g cm3) obtained from density fractionation of samples from three soil depth increments (0–5, 10–20, and 30–40 cm) of five typical soils of central Europe, with a range of clay and pedogenic oxide contents, and under different ecosystem types (one coniferous forest, two deciduous forests, one grassland, and one cropland). Extracts and residues were analysed for OC and 14C contents, and further chemically characterized by cross-polarization magic angle spinning 13C-nuclear magnetic resonance (CPMAS-13C-NMR). We expected that NaF–NaOH extraction would remove less and younger MOC than H2O2 oxidation and that the NaF–NaOH extractability of MOC is reduced in subsoils and soils with high pedogenic oxide contents. The results showed that a surprisingly consistent proportion of 58 ± 11 % (standard deviation) of MOC was extracted with NaF–NaOH across soils, independent of depth, mineral assemblage, or land use conditions. NMR spectra revealed strong similarities in the extracted organic matter, with more than 80 % of OC in the O/N (oxygen and/or nitrogen) alkyl and alkyl C region. Total MOC amounts were correlated with the content of pedogenic oxides across sites, independent of variations in total clay, and the same was true for OC in extraction residues. Thus, the uniform extractability of MOC may be explained by dominant interactions between OC and pedogenic oxides across all study sites. While Δ14C values of bulk MOC suggested differences in OC turnover between sites, these were not linked to differences in MOC extractability. As expected, OC contents of residues had more negative Δ14C values than extracts (an average difference between extracts and residues of 78 ± 36 ‰), suggesting that non-extractable OC is older. Δ14C values of extracts and residues were strongly correlated and proportional to Δ14C values of bulk MOC but were not dependent on mineralogy. Neither MOC extractability nor differences in Δ14C values between extracts and residues changed with depth along soil profiles, where declining Δ14C values might indicate slower OC turnover in deeper soils. Thus, the 14C depth gradients in the studied soils were not explained by increasing stability of organic–mineral associations with soil depth. Although H2O2 removed 90 ± 8 % of the MOC, the Δ14C values of oxidized OC (on average −50 ± 110 ‰) were similar to those of OC extracted with NaF–NaOH (−51 ± 122 ‰), but oxidation residues (−345 ± 227 ‰) were much more depleted in 14C than residues of the NaF–NaOH extraction (−130 ± 121 ‰). Accordingly, both chemical treatments removed OC from the same continuum, and oxidation residues were older than extraction residues because more OC was removed. In contrast to the NaF–NaOH extractions, higher contents of pedogenic oxides slightly increased the oxidation resistance of MOC, but this higher H2O2 resistance did not coincide with more negative Δ14C values of MOC nor its oxidation residues. Therefore, none of the applied chemical fractionation schemes were able to explain site-specific differences in Δ14C values. Our results indicate that total MOC was dominated by OC interactions with pedogenic oxides rather than clay minerals, as we detected no difference in bond strength between clay-rich and clay-poor sites. This suggests that site-specific differences in Δ14C values of bulk MOC and depth profiles are driven by the accumulation and exchange rates of OC at mineral surfaces.

Radiocarbon is a critical constraint on our estimates of the timescales of soil carbon cycling that can aid in identifying mechanisms of carbon stabilization and destabilization and improve the forecast of soil carbon response to management or environmental change. Despite the wealth of soil radiocarbon data that have been reported over the past 75 years, the ability to apply these data to global-scale questions is limited by our capacity to synthesize and compare measurements generated using a variety of methods. Here, we present the International Soil Radiocarbon Database (ISRaD; http://soilradiocarbon.org, last access: 16 December 2019), an open-source archive of soil data that include reported measurements from bulk soils, distinct soil carbon pools isolated in the laboratory by a variety of soil fractionation methods, samples of soil gas or water collected interstitially from within an intact soil profile, CO2 gas isolated from laboratory soil incubations, and fluxes collected in situ from a soil profile. The core of ISRaD is a relational database structured around individual datasets (entries) and organized hierarchically to report soil radiocarbon data, measured at different physical and temporal scales as well as other soil or environmental properties that may also be measured and may assist with interpretation and context. Anyone may contribute their own data to the database by entering it into the ISRaD template and subjecting it to quality assurance protocols. ISRaD can be accessed through (1) a web-based interface, (2) an R package (ISRaD), or (3) direct access to code and data through the GitHub repository, which hosts both code and data. The design of ISRaD allows for participants to become directly involved in the management, design, and application of ISRaD data. The synthesized dataset is available in two forms: the original data as reported by the authors of the datasets and an enhanced dataset that includes ancillary geospatial data calculated within the ISRaD framework. ISRaD also provides data management tools in the ISRaD-R package that provide a starting point for data analysis; as an open-source project, the broader soil community is invited and encouraged to add data, tools, and ideas for improvement. As a whole, ISRaD provides resources to aid our evaluation of soil dynamics across a range of spatial and temporal scales. The ISRaD v1.0 dataset is archived and freely available at https://doi.org/10.5281/zenodo.2613911 (Lawrence et al., 2019).

Carbonyl sulfide (OCS) plays an important role in the global sulfur cycle and is relevant for climate change due to its role as a greenhouse gas, in aerosol formation and atmospheric chemistry. The similarities of the carbon dioxide (CO2) and OCS molecules within chemical and plant metabolic pathways have led to the use of OCS as a proxy for global gross CO2 fixation by plants (gross primary production, GPP). However, unknowns such as the OCS exchange from soils, where simultaneous OCS production (POCS) and consumption (UOCS) occur, currently limits the use of OCS as a GPP proxy. We estimated POCS and UOCS by measuring net fluxes of OCS, carbon monoxide (CO), and nitric oxide (NO) in a dynamic chamber system fumigated with air containing different mixing ratios [OCS]. Nine soils with different land use were rewetted and soil–air exchange was monitored as soils dried out to assess responses to changing moisture. A major control of OCS exchange was the total amount of available sulfur in the soil. POCS production rates were highest for soils at WFPS (water-filled pore space) >60 % and rates were negatively related to thiosulfate concentrations. These moist soils switched from a net source to a net sink activity at moderate moisture levels (WFPS 15 % to 37 %). For three soils we measured NO and CO mixing ratios at different mixing ratios of OCS and revealed that NO and potentially CO exchange rates are linked to UOCS at moderate soil moisture. High nitrate concentrations correlated with maximum OCS release rates at high soil moisture. For one of the investigated soils, the moisture and OCS mixing ratio was correlated with different microbial activity (bacterial 16S rRNA, fungal ITS RNA relative abundance) and gene transcripts of red-like cbbL and amoA.

Microorganisms in groundwater play an important role in aquifer biogeochemical cycles and water quality. However, the mechanisms linking the functional diversity of microbial populations and the groundwater physico-chemistry are still not well understood due to the complexity of interactions between surface and subsurface. Within the framework of Hainich (north-western Thuringia, central Germany) Critical Zone Exploratory of the Collaborative Research Centre AquaDiva, we used the relative abundances of phospholipid-derived fatty acids (PLFAs) to link specific biochemical markers within the microbial communities to the spatio-temporal changes of the groundwater physico-chemistry. The functional diversities of the microbial communities were mainly correlated with groundwater chemistry, including dissolved O2, Fet and NH4+ concentrations. Abundances of PLFAs derived from eukaryotes and potential nitrite-oxidizing bacteria (11Me16:0 as biomarker for Nitrospira moscoviensis) were high at sites with elevated O2 concentration where groundwater recharge supplies bioavailable substrates. In anoxic groundwaters more rich in Fet, PLFAs abundant in sulfate-reducing bacteria (SRB), iron-reducing bacteria and fungi increased with Fet and HCO3− concentrations, suggesting the occurrence of active iron reduction and the possible role of fungi in meditating iron solubilization and transport in those aquifer domains. In more NH4+-rich anoxic groundwaters, anammox bacteria and SRB-derived PLFAs increased with NH4+ concentration, further evidencing the dependence of the anammox process on ammonium concentration and potential links between SRB and anammox bacteria. Additional support of the PLFA-based bacterial communities was found in DNA- and RNA-based Illumina MiSeq amplicon sequencing of bacterial 16S rRNA genes, which showed high predominance of nitrite-oxidizing bacteria Nitrospira, e.g. Nitrospira moscoviensis, in oxic aquifer zones and of anammox bacteria in more NH4+-rich anoxic groundwater. Higher relative abundances of sequence reads in the RNA-based datasets affiliated with iron-reducing bacteria in more Fet-rich groundwater supported the occurrence of active dissimilatory iron reduction. The functional diversity of the microbial communities in the biogeochemically distinct groundwater assemblages can be largely attributed to the redox conditions linked to changes in bioavailable substrates and input of substrates with the seepage. Our results demonstrate the power of complementary information derived from PLFA-based and sequencing-based approaches.

Organic matter–mineral associations stabilize much of the carbon (C) stored globally in soils. Metastable short-range-order (SRO) minerals such as allophane and ferrihydrite provide one mechanism for long-term stabilization of organic matter in young soil. However, in soils with few SRO minerals and a predominance of crystalline aluminosilicate or Fe (and Al) oxyhydroxide, C turnover should be governed by chemisorption with those minerals. Here, we correlate mineral composition from soils containing small amounts of SRO minerals with mean turnover time (TT) of C estimated from radiocarbon (14C) in bulk soil, free light fraction and mineral-associated organic matter. We varied the mineral amount and composition by sampling ancient soils formed on different lithologies in arid to subhumid climates in Kruger National Park (KNP), South Africa. Mineral contents in bulk soils were assessed using chemical extractions to quantify Fe oxyhydroxides and SRO minerals. Because of our interest in the role of silicate clay mineralogy, particularly smectite (2 : 1) and kaolinite (1 : 1), we separately quantified the mineralogy of the clay-sized fraction using X-ray diffraction (XRD) and measured 14C on the same fraction. Density separation demonstrated that mineral associated C accounted for 40–70 % of bulk soil organic C in A and B1 horizons for granite, nephelinite and arid-zone gabbro soils, and > 80 % in other soils. Organic matter strongly associated with the isolated clay-sized fraction represented only 9–47 % of the bulk soil C. The mean TT of C strongly associated with the clay-sized fraction increased with the amount of smectite (2 : 1 clays); in samples with > 40 % smectite it averaged 1020 ± 460 years. The C not strongly associated with clay-sized minerals, including a combination of low-density C, the C associated with minerals of sizes between 2 µm and 2 cm (including Fe oxyhydroxides as coatings), and C removed from clay-sized material by 2 % hydrogen peroxide had TTs averaging 190 ± 190 years in surface horizons. Summed over the bulk soil profile, we found that smectite content correlated with the mean TT of bulk soil C across varied lithologies. The SRO mineral content in KNP soils was generally very low, except for the soils developed on gabbros under more humid climate that also had very high Fe and C contents with a surprisingly short, mean C TTs. In younger landscapes, SRO minerals are metastable and sequester C for long timescales. We hypothesize that in the KNP, SRO minerals represent a transient stage of mineral evolution and therefore lock up C for a shorter time. Overall, we found crystalline Fe-oxyhydroxides (determined as the difference between Fe in dithionate citrate and oxalate extractions) to be the strongest predictor for soil C content, while the mean TT of soil C was best predicted from the amount of smectite, which was also related to more easily measured bulk properties such as cation exchange capacity or pH. Combined with previous research on C turnover times in 2 : 1 vs. 1 : 1 clays, our results hold promise for predicting C inventory and persistence based on intrinsic timescales of specific carbon–mineral interactions.

Windthrows change forest structure and species composition in central Amazon forests. However, the effects of widespread tree mortality associated with wind disturbances on soil properties have not yet been described in this vast region. We investigated short-term effects (7 years after disturbance) of widespread tree mortality caused by a squall line event from mid-January of 2005 on soil carbon stocks and concentrations in a central Amazon terra firme forest. The soil carbon stock (averaged over a 0–30 cm depth profile) in disturbed plots (61.4 ± 8.2 Mg ha−1, mean ±95 % confidence interval) was marginally higher (p = 0.09) than that from undisturbed plots (47.7 ± 13.6 Mg ha−1). The soil organic carbon concentration in disturbed plots (2.0 ± 0.17 %) was significantly higher (p r2 = 0.332, r = 0.575 and p = 0.019) and with tree mortality intensity (r2 = 0.257, r = 0.506 and p = 0.045). Our results indicate that large inputs of plant litter associated with large windthrow events cause a short-term increase in soil carbon content, and the degree of increase is related to soil clay content and tree mortality intensity. The higher carbon content and potentially higher nutrient availability in soils from areas recovering from windthrows may favor forest regrowth and increase vegetation resilience.

The Amazon Basin plays key roles in the carbon and water cycles, climate change, atmospheric chemistry, and biodiversity. It has already been changed significantly by human activities, and more pervasive change is expected to occur in the coming decades. It is therefore essential to establish long-term measurement sites that provide a baseline record of present-day climatic, biogeochemical, and atmospheric conditions and that will be operated over coming decades to monitor change in the Amazon region, as human perturbations increase in the future. The Amazon Tall Tower Observatory (ATTO) has been set up in a pristine rain forest region in the central Amazon Basin, about 150 km northeast of the city of Manaus. Two 80 m towers have been operated at the site since 2012, and a 325 m tower is nearing completion in mid-2015. An ecological survey including a biodiversity assessment has been conducted in the forest region surrounding the site. Measurements of micrometeorological and atmospheric chemical variables were initiated in 2012, and their range has continued to broaden over the last few years. The meteorological and micrometeorological measurements include temperature and wind profiles, precipitation, water and energy fluxes, turbulence components, soil temperature profiles and soil heat fluxes, radiation fluxes, and visibility. A tree has been instrumented to measure stem profiles of temperature, light intensity, and water content in cryptogamic covers. The trace gas measurements comprise continuous monitoring of carbon dioxide, carbon monoxide, methane, and ozone at five to eight different heights, complemented by a variety of additional species measured during intensive campaigns (e.g., VOC, NO, NO2, and OH reactivity). Aerosol optical, microphysical, and chemical measurements are being made above the canopy as well as in the canopy space. They include aerosol light scattering and absorption, fluorescence, number and volume size distributions, chemical composition, cloud condensation nuclei (CCN) concentrations, and hygroscopicity. In this paper, we discuss the scientific context of the ATTO observatory and present an overview of results from ecological, meteorological, and chemical pilot studies at the ATTO site.

Non-structural carbohydrates (NSCs) are building blocks for biomass and fuel metabolic processes. However, it remains unclear how tropical forests mobilize, export, and transport NSCs to cope with extreme droughts. We combined drought manipulation and ecosystem 13CO2 pulse-labeling in an enclosed rainforest at Biosphere 2, assessed changes in NSCs, and traced newly assimilated carbohydrates in plant species with diverse hydraulic traits and canopy positions. We show that drought caused a depletion of leaf starch reserves and slowed export and transport of newly assimilated carbohydrates below ground. Drought effects were more pronounced in conservative canopy trees with limited supply of new photosynthates and relatively constant water status than in those with continual photosynthetic supply and deteriorated water status. We provide experimental evidence that local utilization, export, and transport of newly assimilated carbon are closely coupled with plant water use in canopy trees. Carbon (C) assimilation can be severely impaired during periods of environmental stress like drought or defoliation, making trees heavily dependent on the use of C reserve pools for survival; yet, dynamics of reserve use during periods of reduced C supply are still poorly understood. We used stem girdling in mature poplar trees (Populus tremula L. hybrids), a lipid-storing species, to permanently interrupt phloem C transport and induced C shortage in the isolated stem section below the girdle and monitored metabolic activity during three campaigns in the growing seasons of 2018, 2019, and 2021. We measured respiratory fluxes (CO2 and O2), NSC concentration, the respiratory substrate (based on isotopic analysis and CO2/O2 ratio) and the age of the respiratory substrate (based on radiocarbon analysis). Our study shows that poplar trees can survive long periods of reduced C supply from the canopy by switching in metabolism from recent carbohydrates to older storage pools with a potential mixture of respiratory substrates, including lipids. Microbial communities are key players in groundwater ecosystems. In this dark environment, heterotrophic microbes rely on biomass produced by the activity of lithoautotrophs or on the degradation of organic matter seeping from the surface. Most studies on bacterial diversity in groundwater habitats are based on 16S gene sequencing and full genome reconstructions showing potential metabolic pathways used in these habitats. However, molecular-based studies do not allow for the assessment of population dynamics over time or the assimilation of specific compounds and their biochemical transformation by microbial communities. Therefore, in this study, we combined DNA-, phospholipid fatty acid-, and metabolomic-stable isotope probing to target and identify heterotrophic bacteria in the groundwater setting of the Hainich Critical Zone Exploratory (CZE), focusing on 2 aquifers with different physico-chemical conditions (oxic and anoxic). We incubated groundwater from 4 different wells using either 13 C-labeled veratric acid (a lignin-derived compound) (single labeling) or a combination of 13 CO 2 and D-labeled veratric acid (dual labeling). Our results show that heterotrophic activities dominate all groundwater sites. We identified bacteria with the potential to break down veratric acid ( Sphingobium or Microbacterium ). We observed differences in heterotrophic activities between the oxic and anoxic aquifers, indicating local adaptations of bacterial populations. The dual labeling experiments suggested that the serine pathway is an important carbon assimilation pathway and that organic matter was an important source of hydrogen in the newly produced lipids. Soil organic carbon (SOC) dynamics depend on soil properties derived from the geoclimatic conditions under which soils develop and are in many cases modified by land conversion. However, SOC stabilization and the responses of SOC to land use change are not well constrained in deeply weathered tropical soils, which are dominated by less reactive minerals than those in temperate regions. Along a gradient of geochemically distinct soil parent materials, we investigated differences in SOC stocks and SOC (Δ 14 C) turnover time across soil profile depth between montane tropical forest and cropland situated on flat, non-erosive plateau landforms. We show that SOC stocks and soil Δ 14 C patterns do not differ significantly with land use, but that differences in SOC can be explained by the physicochemical properties of soils. More specifically, labile organo-mineral associations in combination with exchangeable base cations were identified as the dominating controls over soil C stocks and turnover. We argue that due to their long weathering history, the investigated tropical soils do not provide enough reactive minerals for the stabilization of C input in either high input (tropical forest) or low-input (cropland) systems. Since these soils exceeded their maximum potential for the mineral related stabilization of SOC, potential positive effects of reforestation on tropical SOC storage are most likely limited to minor differences in topsoil without major impacts on subsoil C stocks. Climate change is expected to pose a global threat to forest health by intensifying extreme events like drought and insect attacks. Carbon allocation is a fundamental process that determines the adaptive responses of long-lived late-maturing organisms like trees to such stresses. However, our mechanistic understanding of how trees coordinate and set allocation priorities among different sinks (e.g., growth and storage) under severe source limitation remains limited. Using flux measurements, isotopic tracing, targeted metabolomics, and transcriptomics, we investigated how limitation of source supply influences sink activity, particularly growth and carbon storage, and their relative regulation in Norway spruce ( Picea abies ) clones. During photosynthetic deprivation, absolute rates of respiration, growth, and allocation to storage all decline. When trees approach neutral carbon balance, i.e., daytime net carbon gain equals nighttime carbon loss, genes encoding major enzymes of metabolic pathways remain relatively unaffected. However, under negative carbon balance, photosynthesis and growth are down-regulated while sucrose and starch biosynthesis pathways are up-regulated, indicating that trees prioritize carbon allocation to storage over growth. Moreover, trees under negative carbon balance actively increase the turnover rate of starch, lipids, and amino acids, most likely to support respiration and mitigate stress. Our study provides molecular evidence that trees faced with severe photosynthetic limitation strategically regulate storage allocation and consumption at the expense of growth. Little is known about the sources and age of C respired by tree roots. Previous research in stems identified two functional pools of non-structural carbohydrates (NSC): an "active" pool supplied directly from canopy photo-assimilates supporting metabolism and a "stored" pool used when fresh C supplies are limited. We compared the C isotope composition of water-soluble NSC and respired CO 2 for aspen roots (Populus tremula hybrids) cut off from fresh C supply after stem-girdling or prolonged incubation of excised roots. We used bomb radiocarbon to estimate the time elapsed since C fixation for respired CO 2 , water-soluble NSC and structural α-cellulose. While freshly excised roots (mostly <2.9 mm in diameter) respired CO 2 fixed <1 year previously, the age increased to 1.6-2.9 year within a week after root excision. Freshly excised roots from trees girdled ~3 months ago had respiration rates and NSC stocks similar to un-girdled trees but respired older C (~1.2 year). We estimate that over 3 months NSC in girdled roots must be replaced 5-7 times by reserves remobilized from root-external sources. Non-structural carbon (NSC) storage (i.e. starch, soluble sugras and lipids) in tree stems play important roles in metabolism and growth. Their spatial distribution in wood may explain species-specific differences in carbon storage dynamics, growth and survival. However, quantitative information on the spatial distribution of starch and lipids in wood is sparse due to methodological limitations. Here we assessed differences in wood NSC and lipid storage between tropical tree species with different growth and mortality rates and contrasting functional types. We measured starch and soluble sugars in wood cores up to 4 cm deep into the stem using standard chemical quantification methods and histological slices stained with Lugol's iodine. We also detected neutral lipids using histological slices stained with Oil-Red-O. The histological method allowed us to group individuals into two categories according to their starch storage strategy: fiber-storing trees and parenchyma-storing trees. The first group had a bigger starch pool, slower growth and lower mortality rates than the second group. Lipid storage was found in wood parenchyma in five species and was related to low mortality rates. Managed grasslands have the potential to store carbon (C) and partially mitigate climate change. However, it remains difficult to predict potential C storage under a given soil or management practice. To study C storage dynamics due to long-term (1952-2009) phosphorus (P) fertilizer and irrigation treatments in New Zealand grasslands, we measured radiocarbon ( 14 C) in archived soil along with observed changes in C stocks to constrain a compartmental soil model. Productivity increases from P application and irrigation in these trials resulted in very similar C accumulation rates between 1959 and 2009. The ∆ 14 C changes over the same time period were similar in plots that were both irrigated and fertilized, and only differed in a non-irrigated fertilized plot. Model results indicated that decomposition rates of fast cycling C (0.1 to 0.2 year -1 ) increased to nearly offset increases in inputs. With increasing P fertilization, decomposition rates also increased in the slow pool (0.005 to 0.008 year -1 ). Our findings show sustained, significant (i.e. greater than 4 per mille) increases in C stocks regardless of treatment or inputs. As the majority of fresh inputs remain in the soil for less than 10 years, these long term increases reflect dynamics of the slow pool. Additionally, frequent irrigation was associated with reduced stocks and increased decomposition of fresh plant material. Globally, soils store two to three times as much carbon as currently resides in the atmosphere, and it is critical to understand how soil greenhouse gas (GHG) emissions and uptake will respond to ongoing climate change. In particular, the soil-to-atmosphere CO 2 flux, commonly though imprecisely termed soil respiration (R S ), is one of the largest carbon fluxes in the Earth system. An increasing number of high-frequency R S measurements (typically, from an automated system with hourly sampling) have been made over the last two decades; an increasing number of methane measurements are being made with such systems as well. Such high frequency data are an invaluable resource for understanding GHG fluxes, but lack a central database or repository. Here we describe the lightweight, open-source COSORE (COntinuous SOil REspiration) database and software, that focuses on automated, continuous and long-term GHG flux datasets, and is intended to serve as a community resource for earth sciences, climate change syntheses and model evaluation. Contributed datasets are mapped to a single, consistent standard, with metadata on contributors, geographic location, measurement conditions and ancillary data. The design emphasizes the importance of reproducibility, scientific transparency and open access to data. While being oriented towards continuously measured R S , the database design accommodates other soil-atmosphere measurements (e.g. ecosystem respiration, chamber-measured net ecosystem exchange, methane fluxes) as well as experimental treatments (heterotrophic only, etc.). Selective logging, fragmentation, and understory fires directly degrade forest structure and composition. However, studies addressing the effects of forest degradation on carbon, water, and energy cycles are scarce. Here, we integrate field observations and high-resolution remote sensing from airborne lidar to provide realistic initial conditions to the Ecosystem Demography Model (ED-2.2) and investigate how disturbances from forest degradation affect gross primary production (GPP), evapotranspiration (ET), and sensible heat flux (H). We used forest structural information retrieved from airborne lidar samples (13,500 ha) and calibrated with 817 inventory plots (0.25 ha) across precipitation and degradation gradients in the eastern Amazon as initial conditions to ED-2.2 model. Our results show that the magnitude and seasonality of fluxes were modulated by changes in forest structure caused by degradation. During the dry season and under typical conditions, severely degraded forests (biomass loss ≥66%) experienced water stress with declines in ET (up to 34%) and GPP (up to 35%) and increases of H (up to 43%) and daily mean ground temperatures (up to 6.5°C) relative to intact forests. In contrast, the relative impact of forest degradation on energy, water, and carbon cycles markedly diminishes under extreme, multiyear droughts, as a consequence of severe stress experienced by intact forests. Our results highlight that the water and energy cycles in the Amazon are driven by not only climate and deforestation but also the past disturbance and changes of forest structure from degradation, suggesting a much broader influence of human land use activities on the tropical ecosystems., (©2020. A mechanistic understanding of how trees balance the trade-offs between growth, storage and defense is limited but crucial for predicting tree responses to abiotic and biotic stresses. Here we investigated how trees allocate storage of non-structural carbohydrates (NSC) to growth and constitutive and induced secondary metabolites (SM). We exposed Norway spruce (Picea abies) saplings to 5 weeks of complete darkness to induce light and/or carbon limitation and then applied methyl jasmonate (MeJA) to simulate biotic attack. We measured changes in biomass, NSC (sum of soluble sugars and starches), and constitutive and induced SM (sum of phenolic compounds and terpenoids) in current-year developing and previous-year mature needles and branches, as well as volatiles emitted from the canopy. Under darkness, NSC storage was preferentially used for constitutive biosynthesis of monoterpenes rather than biosynthesis of stilbenes and growth of developing organs, while SM stored in mature organs cannot be remobilized and recycled. Furthermore, MeJA-induced production of SM was constrained by low NSC availability in developing organs but not in mature organs grown in the dark. Emissions of volatiles were suppressed in the dark but after 1 h of re-illumination, emissions of both constitutive and induced monoterpene hydrocarbons recovered rapidly, whereas emissions of linalool and sesquiterpene produced via de novo synthesis did not recover. ●In trees, the use of nonstructural carbon (NSC) under limiting conditions impacts the age structure of the NSC pools. We compared model predictions of NSC ages and transit times for Pinus halepensis, Acer rubrum and Pinus taeda, to understand differences in carbon (C) storage dynamics in species with different leaf phenology and growth environments. ●We used two C allocation models from the literature to estimate the NSC age and transit time distributions, to simulate C limitation, and to evaluate the sensitivity of the mean ages to changes in allocation fluxes. ●Differences in allocation resulted in different NSC age and transit time distributions. The simulated starvation flattened the NSC age distribution and increased the mean NSC transit time, which can be used to estimate the age of the NSC available and the time it would take to exhaust the reserves. Mean NSC ages and transit times were sensitive to C fluxes in roots and allocation of C from wood storage. ●Our results demonstrate how trees with different storage traits are expected to react differently to starvation. After the ice caps, tropical forests are globally the most threatened terrestrial environments. Modern trees are not just witnesses to growing contemporary threats but also legacies of past human activity. Here, we review the use of dendrochronology, radiocarbon analysis, stable isotope analysis, and DNA analysis to examine ancient tree management. These methods exploit the fact that living trees record information on environmental and anthropogenic selective forces during their own and past generations of growth, making trees living archaeological 'sites'. The applicability of these methods across prehistoric, historic, and industrial periods means they have the potential to detect evolving anthropogenic threats and can be used to set conservation priorities in rapidly vanishing environments., (Copyright © 2019 The Authors. Late frost can destroy the photosynthetic apparatus of trees. We hypothesized that this can alter the normal cyclic dynamics of C-reserves in the wood. We measured soluble sugar concentrations and radiocarbon signatures (Δ 14 C) of soluble nonstructural carbon (NSC) in woody tissues sampled from a Mediterranean beech forest that was completely defoliated by an exceptional late frost in 2016. We used the bomb radiocarbon approach to estimate the time elapsed since fixation of mobilized soluble sugars. During the leafless period after the frost event, soluble sugar concentrations declined sharply while Δ 14 C of NSC increased. This can be explained by the lack of fresh assimilate supply and a mobilization of C from reserve pools. Soluble NSC became increasingly older during the leafless period, with a maximum average age of 5 yr from samples collected 27 d before canopy recovery. Following leaf re-growth, soluble sugar concentrations increased and Δ 14 C of soluble NSC decreased, indicating the allocation of new assimilates to the stem soluble sugars pool. Drought, fire, and windstorms can interact to degrade tropical forests and the ecosystem services they provide, but how these forests recover after catastrophic disturbance events remains relatively unknown. Here, we analyze multi-year measurements of vegetation dynamics and function (fluxes of CO 2 and H 2 O) in forests recovering from 7 years of controlled burns, followed by wind disturbance. Located in southeast Amazonia, the experimental forest consists of three 50-ha plots burned annually, triennially, or not at all from 2004 to 2010. During the subsequent 6-year recovery period, postfire tree survivorship and biomass sharply declined, with aboveground C stocks decreasing by 70%-94% along forest edges (0-200 m into the forest) and 36%-40% in the forest interior. Vegetation regrowth in the forest understory triggered partial canopy closure (70%-80%) from 2010 to 2015. The composition and spatial distribution of grasses invading degraded forest evolved rapidly, likely because of the delayed mortality. Four years after the experimental fires ended (2014), the burned plots assimilated 36% less carbon than the Control, but net CO 2 exchange and evapotranspiration (ET) had fully recovered 7 years after the experimental fires ended (2017). Carbon uptake recovery occurred largely in response to increased light-use efficiency and reduced postfire respiration, whereas increased water use associated with postfire growth of new recruits and remaining trees explained the recovery in ET. Stable isotopes are used in ecology to track and disentangle different processes and pathways. Especially for studies focused on the gas exchange of plants, sensing techniques that offer oxygen (O 2 ) and carbon dioxide (CO 2 ) sensitivity with isotopic discrimination are highly sought after. Addressing this challenge, fiber-enhanced Raman gas spectroscopy is introduced as a fast optical technique directly combining 13 CO 2 and 12 CO 2 as well as 18 O 2 and 16 O 2 measurements in one instrument. We demonstrate how a new type of optical hollow-core fiber, the so-called revolver fiber, is utilized for enhanced Raman gas sensing. Carbon dioxide and oxygen isotopologues were measured at concentrations expected when using 13 C- and 18 O-labeled gases in plant experiments. Limits of detection have been determined to be 25 ppm for CO 2 and 150 ppm for O 2 . The combination of measurements with different integration times allows the creation of highly resolved broadband spectra. With the help of calculations based on density functional theory, the line at 1512 cm -1 occurring in the oxygen spectrum is assigned to 18 O 16 O. The relative abundances of the isotopologues 18 O 16 O and nitrogen 15 N 14 N were in good agreement with typical values. For CO 2 , fiber-enhanced Raman spectra show the Fermi diad and hotbands of 12 C 16 O 2 , 13 C 16 O 2 , and 12 C 18 O 16 O. Several weak lines were observed, and the line at 1426 cm -1 was identified as originating from the (0 4 0 2) → (0 2 0 2) transition of 12 C 16 O 2 . With the demonstrated sensitivity and discriminatory power, fiber-enhanced Raman spectroscopy is a possible alternative means to investigate plant metabolism, directly combining 13 CO 2 and 12 CO 2 measurements with 18 O 2 and 16 O 2 measurements in one instrument. The presented method thus has large potential for basic analytical investigations as well as for applications in the environmental sciences.

Carbon (C) allocation plays a central role in tree responses to environmental changes. Yet, fundamental questions remain about how trees allocate C to different sinks, for example, growth vs storage and defense. In order to elucidate allocation priorities, we manipulated the whole-tree C balance by modifying atmospheric CO 2 concentrations [CO 2 ] to create two distinct gradients of declining C availability, and compared how C was allocated among fluxes (respiration and volatile monoterpenes) and biomass C pools (total biomass, nonstructural carbohydrates (NSC) and secondary metabolites (SM)) in well-watered Norway spruce (Picea abies) saplings. Continuous isotope labelling was used to trace the fate of newly-assimilated C. Reducing [CO 2 ] to 120 ppm caused an aboveground C compensation point (i.e. net C balance was zero) and resulted in decreases in growth and respiration. By contrast, soluble sugars and SM remained relatively constant in aboveground young organs and were partially maintained with a constant allocation of newly-assimilated C, even at expense of root death from C exhaustion. Rising atmospheric CO 2 concentrations have increased interest in the potential for forest ecosystems and soils to act as carbon (C) sinks. While soil organic C contents often vary with tree species identity, little is known about if, and how, tree species influence the stability of C in soil. Using a 40 year old common garden experiment with replicated plots of eleven temperate tree species, we investigated relationships between soil organic matter (SOM) stability in mineral soils and 17 ecological factors (including tree tissue chemistry, magnitude of organic matter inputs to the soil and their turnover, microbial community descriptors, and soil physicochemical properties). We measured five SOM stability indices, including heterotrophic respiration, C in aggregate occluded particulate organic matter (POM) and mineral associated SOM, and bulk SOM δ 15 N and ∆ 14 C. The stability of SOM varied substantially among tree species, and this variability was independent of the amount of organic C in soils. Thus, when considering forest soils as C sinks, the stability of C stocks must be considered in addition to their size. Further, our results suggest tree species regulate soil C stability via the composition of their tissues, especially roots. Stability of SOM appeared to be greater (as indicated by higher δ 15 N and reduced respiration) beneath species with higher concentrations of nitrogen and lower amounts of acid insoluble compounds in their roots, while SOM stability appeared to be lower (as indicated by higher respiration and lower proportions of C in aggregate occluded POM) beneath species with higher tissue calcium contents. The proportion of C in mineral associated SOM and bulk soil ∆ 14 C, though, were negligibly dependent on tree species traits, likely reflecting an insensitivity of some SOM pools to decadal scale shifts in ecological factors. Volatile organic compounds (VOC) play important roles in atmospheric chemistry, plant ecology, and physiology, and biogenic VOC (BVOC) emitted by plants is the largest VOC source. Our knowledge about how environmental drivers (e.g., carbon, light, and temperature) may regulate BVOC emissions is limited because they are often not controlled. We combined a greenhouse facility to manipulate atmospheric CO 2 ([CO 2 ]) with proton-transfer-reaction mass spectrometry (PTR-MS) and cavity ring-down spectroscopy to investigate the regulation of BVOC in Norway spruce. Our results indicate a direct relationship between [CO 2 ] and methanol and acetone emissions, and their temperature and light dependencies, possibly related to substrate availability. The composition of monoterpenes stored in needles remained constant, but emissions of mono-(linalool) and sesquiterpenes (β-farnesene) increased at lower [CO 2 ], with the effects being most pronounced at the highest air temperature. Pulse-labeling suggested an immediate incorporation of recently assimilated carbon into acetone, mono- and sesquiterpene emissions even under 50 ppm [CO 2 ]. Our results provide new perspectives on CO 2 , temperature and light effects on BVOC emissions, in particular how they depend on stored pools and recent photosynthetic products. Future studies using smaller but more seedlings may allow sufficient replication to examine the physiological mechanisms behind the BVOC responses.

Nonstructural carbon (NSC) reserves act as buffers to sustain tree activity during periods when carbon (C) assimilation does not meet C demand, but little is known about their age and accessibility; we designed a controlled girdling experiment in the Amazon to study tree survival on NSC reserves. We used bomb-radiocarbon ( 14 C) to monitor the time elapsed between C fixation and release ('age' of substrates). We simultaneously monitored how the mobilization of reserve C affected δ 13 CO 2 . Six ungirdled control trees relied almost exclusively on recent assimilates throughout the 17 months of measurement. The Δ 14 C of CO 2 emitted from the six girdled stems increased significantly over time after girdling, indicating substantial remobilization of storage NSC fixed up to 13-14 yr previously. This remobilization was not accompanied by a consistent change in observed δ 13 CO 2 . These trees have access to storage pools integrating C accumulated over more than a decade. Remobilization follows a very clear reverse chronological mobilization with younger reserve pools being mobilized first. The lack of a shift in the δ 13 CO 2 might indicate a constant contribution of starch hydrolysis to the soluble sugar pool even outside pronounced stress periods (regular mixing)., (© 2018 The Authors. For trees to survive, they must allocate resources between sources and sinks to maintain proper function. The vertical transport pathway in tree stems is essential for carbohydrates and other solutes to move between the canopy and the root system. To date, research and models emphasize the role of tree stems as 'express' sugar highways. However, recent investigations using isotopic markers suggest that there is considerable storage and exchange of phloem-transported sugars with older carbon (C) reserves within the stem. Thus, we suggest that stems play an important role not only in long-distance transport, but also in the regulation of the tree's overall C balance. A quantitative partitioning of stem C inputs among storage and sinks, including tissue growth, respiration, and export to roots, is still lacking. Combining methods to better quantify the dynamics and controls of C storage and remobilization in the stem will help to resolve central questions of allocation and C balance in trees., (Copyright © 2018 Elsevier Ltd. Climate and land use models predict that tropical deforestation and conversion to cropland will produce a large flux of soil carbon (C) to the atmosphere from accelerated decomposition of soil organic matter (SOM). However, the C flux from the deep tropical soils on which most intensive crop agriculture is now expanding remains poorly constrained. To quantify the effect of intensive agriculture on tropical soil C, we compared C stocks, radiocarbon, and stable C isotopes to 2 m depth from forests and soybean cropland created from former pasture in Mato Grosso, Brazil. We hypothesized that soil disturbance, higher soil temperatures (+2°C), and lower OM inputs from soybeans would increase soil C turnover and deplete C stocks relative to nearby forest soils. However, we found reduced C concentrations and stocks only in surface soils (0-10 cm) of soybean cropland compared with forests, and these differences could be explained by soil mixing during plowing. The amount and Δ 14 C of respired CO 2 to 50 cm depth were significantly lower from soybean soils, yet CO 2 production at 2 m deep was low in both forest and soybean soils. Mean surface soil δ 13 C decreased by 0.5‰ between 2009 and 2013 in soybean cropland, suggesting low OM inputs from soybeans. Together these findings suggest the following: (1) soil C is relatively resistant to changes in land use and (2) conversion to cropland caused a small, measurable reduction in the fast-cycling C pool through reduced OM inputs, mobilization of older C from soil mixing, and/or destabilization of SOM in surface soils.

The nonstructural carbohydrates (NSC), mainly sugars and starch, fulfil distinct functional roles, including transport, energy metabolism and osmoregulation, and provide substrates for the synthesis of defence compounds or exchange with symbionts involved in nutrient acquisition or defence. At the whole-plant level, NSC storage buffers the asynchrony of supply and demand on diel, seasonal or decadal temporal scales and across plant organs. Despite its central role in plant function and in stand-level carbon cycling, our understanding of storage dynamics, its controls and response to environmental stresses is very limited, even after a century of research. This reflects the fact that often storage is defined by what we can measure, that is, NSC concentrations, and the interpretation of these as a proxy for a single function, storage, rather than the outcome of a range of NSC source and sink functions. New isotopic tools allow direct quantification of timescales involved in NSC dynamics, and show that NSC-C fixed years to decades previously is used to support tree functions.
