Abstract

Siderophores are iron-chelating compounds that aid iron uptake, one of the key strategies for microorganisms to carve out ecological niches in microbially diverse environments. Desferrioxamines are the principal siderophores produced by Streptomyces spp. Their biosynthesis has been well studied and as a consequence, the chemical potential of the pathway continues to expand. With all of this in mind, our study aimed to explore extremotolerant and lupine rhizosphere-derived Streptomyces sp. S29 for its potential antifungal capabilities. Cocultivation of isolate S29 was carried out with Aspergillus niger and Botrytis cinerea, both costly fungal phytopathogens in the wine industry, to simulate their interaction within the rhizosphere. The results indicate that not only is Streptomyces sp. S29 extraordinary at producing hydroxamate siderophores but uses siderophore production as a means to 'starve' the fungi of iron. High resolution LC-MS/MS followed by GNPS molecular networking was used to observe the datasets for desferrioxamines and guided structure elucidation of new desferrioxamine analogues. Comparing the new chemistry, using tools like molecular networking and MS2LDA, with the known biosynthesis, we show that the chemical potential of the desferrioxamine pathway has further room for exploration.

Abstract

Characterization of isolated tyrosyl-tRNA synthetase gene (tyrZ) from Thiobacillus ferroxidans to determine the amino acid sequence involves the bioleaching of minerals. The sequence is 44% similar to the product from tyrZ gene of Bacillus subtilis. Southern blot analysis reveals tyrZ gene as a single copy gene located upstream from rrnT2 ribosomal RNA operon. A 24% limited similarity is observed between tyrZ and Escherichia coli TyrRS.

35. Evaluating a Screen and Analysis of Mutant Libraries.

Abstract

Directed evolution by sequential cycles of random mutagenesis and screening has proven to be useful for producing new or improved enzyme properties (1,2). The first step is construction of a mutant library, usually accomplished by random point mutagenesis with error-prone PCR (3) or by DNA shuffling (recombination) (4,5). The second, and most critical step is finding the desired mutants by screening or selection of the libraries. Screens for enzyme activity usually operate via detection of optical absorption or fluorescence. Some screens are performed directly in agar plates, where changes of color are observed by direct visualization (6,7) or by digital image analysis (8). However, most screens involve transferring individual colonies to multi-well microplates containing culture medium, growing the cells until stationary phase, and inducing protein expression. If the target protein is intracellular, a cell lysis step has to be carried out to release the cellular contents. Finally, enzymatic activity is assayed with a microplate reader spectrophotometer. For many enzymes, thermal stability (9) is conveniently assayed by making a replica of the library and measuring the ratio of the activity after heating at defined temperature and time (residual activity, RA) to the activity measured before the heating (initial activity, IA) (seeChapter 11). Abstract

The organization of rRNA genes from the autotrophic, acidophilic bacterium Thiobacillus ferrooxidanshas been examined. Two rRNA operons were found in this microorganism by means of genomic hybridization studies. Recombinant plasmids, pTR‐3 and pTR‐1 that carry a portion of 16/23 S rDNA from one operon and the 5′‐flanking region of the second operon, respectively, were identified and characterized.

Abstract

Enzymatic methods provide a convenient alternative for overcoming technical disadvantages of mechanical disruption. Protocols for protein extraction from bacteria and Saccharomyces cerevisiae using lytic enzymes are presented in this chapter. Adaptation of the yeast protocol to a microtiter plate format makes this protocol amenable for proteomic applications and high-throughput screening of libraries expressing genetic variants in yeast. This methodology can also be applied to bacteria.
