Membrane proteins play a critical role in cellular signaling. G-protein coupled receptors (GPCRs), a membrane receptor family, are of particular interest as the largest family of drug targets. Drug-like molecules (ligands) can modulate GPCRs by either activating (agonists) or blocking their signaling (antagonists). Moreover, some ligands can decrease the basal signaling induced by the unbound GPCRs (inverse-agonists). The molecular criteria that determine the role of drug-like molecules on signaling weren’t revealed. The ability of some ligands to interact with different related members of GPCRs may lead to side effects that can be useful in some clinical indications or result in undesired complications. Recent research studies have proven that some ligands can initiate different signaling at the same GPCR and became highly interesting due to the therapeutic value of these extraordinary ligands. A molecular basis for designing these ligands remained, however missing. The aim of this thesis was to reveal the molecular determinants for the subtype and functional selectivity of ligands on GPCRs using computational structure-based modeling and simulations. The major challenge in addressing these investigations has been the lack of accurate computational schemes that can accurately sample and compare the dynamic binding profiles of versatile set of ligands on different receptors at a feasible computational cost. Arginine-vasopressin (AVP) is a peptide hormone that regulates different physiological functions by activating one of three different subtypes of the Vasopressin receptors (VR). A particular interest has been given to the V2R because of the therapeutic potential of its ligands in treatment of heart failure and chronic nephrogenic diabetes insipidus. I constructed a homology model of the receptor and used microseconds of molecular dynamics simulations to refine the model. Several trials to simulate spontaneous binding from several microseconds of atomistic simulations gave us insights into an initial binding complex, where the AVP peptide intimately interacts with the surface of V2R. Professor Francesco Gervasio and Dr. Giorgio Saladino have assisted me in understanding how to develop metadynamics simulations that I used to simulate and quantify the binding profile of AVP to V2R. I discovered that the AVP has three binding sites: a vestibule site that we captured in the unbiased simulations, an intermediate site and an orthosteric site that satisfy the criteria set by previous experiments for the binding partners. These results have shown that the extracellular vestibule of the receptor plays an important role in GPCR-ligand recognition and filter the possible binding modes and pathways. I have developed, with assistance from our collaborators, a simplified metadynamics scheme for the small non-peptide ligands that can be generalized on different GPCRs with less computational demand to allow application on bigger datasets. Binding metadynamics simulations for a set of ligands with varying subtype selectivity and functional activity toward the V1aR and V2R, has shown a preference of the V2R selective antagonist to bind on the vestibule site and the V1aR selective antagonists to bind to the intermediate site. The non-selective antagonists bound both sites with similar affinity and the agonists had better affinity to the orthosteric binding site. The metadynamics scheme for the non-peptide ligands was applied on five different GPCRs in different states (active/inactive) with different coupling partners (arrestin/G-protein). We have proven that we can generalize the scheme for different GPCRs with remarkable accuracy. The accuracy and correlation with experimental data encouraged us to apply the method to study more complex behaviors related to the signaling and regulation of the receptors. Three different GPCRs were crystalized in the active, high–affinity states by means of stabilizing engineered protein nanobodies, a protein mimic to their natural stabilizing G-protein or arrestin. Only One agonist–GPCR complex was crystalized in both the G-protein– and nanobody–stabilized states that allowed general comparison, whereas some experiments have shown different effect of both intracellular binding partners (IBP) on the agonist affinity. We used unbiased molecular dynamics simulations of microseconds on the agonists poses of the three GPCRs crystalized in the nanobody-stabilized active and inactive states. The agonist poses were carefully transferred to G-protein coupled models of their GPCRs and subsequently subjected to both unbiased simulation and the binding metadynamics that we developed. Our results have shown that the different IBPs can allosterically propagate different changes in the binding pockets. These changes can either affect the binding modes of the ligands, affinity and/or binding kinetics. These results indicate a basis that may explain the functional bias toward arrestin and G-protein signaling. 7.3 Molecular cooperativity between agonist and G-protein on β2–adrenergic receptor The ternary complex model is a widely accepted principle in GPCRs that explains the enhanced affinity of agonist binding to a GPCR upon coupling to an intracellular binding partner. Crystal structures have shown the change in the binding pocket upon activation. The direct comparison between the high– and low–affinity agonist poses is not possible because of the absence of crystal structures for agonists bound the low–affinity state. The static description of the crystal structures also lacks any information about the change in binding kinetics caused by G-protein stabilizations. I used molecular dynamics simulation to allow the agonist poses to adapt to the low affinity state in the inactive GPCRs and used unbinding metadynamics to compare the changes in the binding affinity and kinetics. Our results show that the G-protein stabilization decreases the barrier for the agonist to reach the orthosteric binding site and stabilizes intermediate/vestibule binding sites. In addition, I developed a metadynamics scheme to simulate the coupling and activation of the β2–adrenergic receptor, which allowed me to compare the coupling of G-protein in presence and absence of a stabilizing agonist. Many G-protein coupled receptors can interact with more than one IBP to initiate several independent signaling pathways. Recent studies have characterized some ligands to selectively modulate β2–adrenergic receptor to signal through either arrestin or G-protein pathways independently. I have designed ternary complex for β2–adrenergic receptor with arrestin. I used atomistic simulations to determine the β-arrestin- and Gs-coupled global minima of β2-adrenergic receptor in the apo-form and in presence of four different ligands. I have shown that using ternary complex simulations and metadynamics can identify and predict the efficacy and functional bias at the β2–adrenergic receptor. Metadynamics enhanced sampling allow us to quantify the cooperative behaviour between ligand and intracellular binding partner (G-protein or -arrestin). The direction of this effect (positive or negative) and its magnitude are characteristic for ligands with different functional selectivity. � In der zellulären Signalübertragung spielen Membran-Proteine eine entscheidende Rolle. Von besonderem Interesse ist hierbei eine bestimmte Unterfamilie von Membran-Proteinen, die G-Protein gekoppelte Rezeptoren (GPCR), da diese die derzeit größte Zielgruppe pharmazeutischer Wirkstoffe darstellt. Die Wirkung dieser Wirkstoffe (oder auch Liganden) beruht auf einer Interaktion mit GPCRs, entweder durch eine Aktivierung (Agonist) oder ein Inhibition der Signalübertragung (Antagonist). Des Weiteren können manche Liganden die basale Signalübertragung des GPCR noch weiter herabsetzen (Inverser Agonist). Auf molekularer Ebene konnte bisher allerdings noch nicht genau aufgeklärt werden welche Kriterien über die Signalübertragung eines Liganden entscheiden. Die Bindung einiger Liganden, neben dem Ziel Rezeptor, an verschiedenen verwandten Rezeptor-Subtypen, kann Nebenwirkungen zur Folge haben. Diese Nebenwirkungen können in seltenen Fällen von Nutzen sein, allerdings sind sie in den meisten Fällen unterwünscht. Neue Entwicklungen in der GPCR Forschung haben gezeigt, dass es für einen Liganden durch funktionelle Selektivität möglich ist verschiedene unabhängige Signalwirkungen an ein und demselben Rezeptor auszulösen. Diese Entwicklung von funktionell selektiven Liganden für GPCRs hat ein großes therapeutisches Potenzial, nichtsdestotrotz gibt es keine klare molekulare Grundlage für die Entwicklung dieser Liganden. Das Ziel dieser Doktorarbeit war es möglichen molekularen Determinanten der Subtyp-Selektivität, sowie die der funktionale Selektivität von GPCR Liganden aufzuklären. Hierbei wurden die Methoden der Struktur-basierten Modellierungen und Moleküldynamik Simulationen auf GPCRs angewendet. Eine große Herausforderung war der Mangel an akkuraten Rechnungsmethoden, die die dynamische Bindung von Liganden an GPCRs beschreiben, bewerten und vergleichen könnten. Arginine-Vasopressin (AVP) ist ein Peptid-Hormon, welches verschiedene physiologische Funktionen reguliert. Dies geschieht, indem es einen der drei verschiedenen Subtypen des Vasopressin-Rezeptors (VR) aktiviert. Als besonders interessant wurde V2R betrachtet, da der V2R bei chronischer Herzinsuffizienz und nephrogenem Diabetes Insipidus eine wichtige Rolle spielt. Von diesem V2R habe ich ein Homologie-Modell erstellt und dies daraufhin mit einer lang-Zeit MD Simulation über mehrere Mikrosekunden verfeinert. Unsere Versuche eine spontane Bindung des Peptides an den Rezeptor zu simulieren zeigte uns, dass das Hormon eine starke initiale Bindung mit der Oberfläche von V2R eingeht. Mit der Unterstützung von Herrn Prof. Francesco Gervasio und Herrn Dr. Giorgio Saladino habe ich die Grundlagen der metadynamischen Simulation gelernt. Mit dieser Methode war es mir möglich das dynamischen Bindungsprofile von AVP an V2R zu simulieren und anschließend zu bewerten. Ich hab herausgefunden, dass es drei Bindungsstellen gibt: Ein an der Oberfläche gelegene „Vestibule Site“, ein „Intermediate Site“ und ein „Orthosteric Site“. Diese Ergebnisse haben gezeigt, dass die Oberfläche von V2R eine wichtige Rolle bei der Erkennung und Orientierung von AVP spielt. Ich habe, mithilfe von Herr Prof. Gervasio und Herr Dr. Saladino, eine einfachere Variante meiner metadynamischen Simulation für kleinere, nicht-peptischen-Liganden entwickelt, welche auf andere GPCR verallgemeinert werden kann und dabei wenig Rechenleistung benötigt. Eine Anwendung dieser neu entwickelten Methode auf das Bindungsverhalten einiger Liganden mit teils V1aR und V2R Selektivität zeigte das V2R selektive Liganden bevorzugt an der „Vestibule Site“ und V1aR selektive Liganden bevorzugt an der „Intermediate Site“ binden. Für nicht selektive Liganden zeigte es sich, dass sie an diese beiden Positionen in gleichem Maße binden. Wohingegen Agonisten eine höhere Affinität für die „Orthosteric Site“ aufwiesen. Ich habe unsere Methode für kleine Liganden an fünf weiteren GPCRs in verschiedenen Zuständen (aktive/inaktive) mit verschiedenen Kopplungspartnern (G-Proteine/Nanobody) angewandt. Dabei konnte ich zeigen, dass die Methode mit bemerkenswerter Genauigkeit verallgemeinert werden kann. Dies Genauigkeit und die Korrelation zu experimentllen Ergebnissen haben uns ermutigt, mehrere weit aus komplexere Prozesse mit dieser Technik zu untersuchen. Drei verschiedene GPCRs wurden im aktiven, hochaffinen Zustand durch die Stabilisierung mit gentechnisch veränderten Nanobody-Proteinen kristallisiert. Nanobodys sind Einzeldomänenantikörper, welche die Interaktion zwischen G-Protein/Arrestin und GPCR nachahmen und somit aktive GPCR-Zuständen stabilisieren können. Nur ein Agonist wurde bisher sowohl im GPCR-Komplex mit G-Proteine als auch mit Nanokörper-Stabilisierung kristallisiert, was eine allgemeine Vergleichbarkeit beider Zustände erlaubt. Allerdings zeigten einige Experimente unterschiedliche Auswirkungen der beiden interzellulären Bindungspartnern (IBP) auf die Affinität des Liganden. Wir untersuchten die Bindung von drei GPCR Agonisten, welche im Komplex mit einem Nanobody-stabilisierten GPCR kristallisiert wurden. Hierzu simulierten wir die Nanobody stabilisierten Zuständen für Mikrosekunden, übertrugen die erhaltenen Bindungszustände auf G-Protein stabilisierte Komplexe und simulierten erneut für Mikrosekunden. Anschließen wurde die Bindung der Liganden in allen sechs Komplexen mit Metadynamics ausgewertet. Unsere Ergebnisse zeigen, dass verschiedene intrazellulare Bindungspartner (IBP) allosterische Änderungen an der Agonisten-Bindungsstelle hervorrufen. Änderungen dieser Art können entweder die Bindungsmodi der Liganden, die Affinität und/oder die Kinetik der Bindung beeinflussen. Dies könnte die funktionelle Selektivität von GPCR Liganden hin zu G-Proteinen oder Arrestin vermittelter Signalübertragung erklären. Der ternäre GPCR-Komplex, bestehend aus GPCR, Ligand und IBP ist ein weithin akzeptiertes Prinzip bezüglich GPCRs, da es die erhöhte Affinität der Agonisten durch G-Protein Kopplung erklärt. Kristall-Strukturen haben die Veränderung der GPCR Bindungstaschen gezeigt welche im Laufe der Aktivierung auftritt. Ein direkter Vergleich zwischen inaktiven und aktiven Bindungsmodi ist nicht möglich, da Agonisten eine niedrigere Affinität zu den inaktiven GPCRs haben. Durch die statische Beschreibung von Kristall-Strukturen fehlen außerdem Informationen, welche die Änderungen in der Bindungskinetik, ausgelöst durch die G-Protein Stabilisierung, beschreiben. Ich benutzte MD Simulationen, damit sich ein Agonisten an die Bindungstasche eines inaktiven GPCR anpassen konnte. Basierend darauf wurden Metadynamische Simulationen benutzt um die Unterschiede in Kinetik und Affinitäten der Liganden zu inaktiven und G-Protein stabilisierten aktiv Strukturen zu vergleichen. Die Ergebnisse haben gezeigt, dass G-Proteine die energetische Barriere für eine Agonisten-Bindung erniedrigen und intermediäre und vestibuläre Bindungsstellen stabilisieren. Ich habe außerdem eine neue Methode der Metadynamischen Simulation entwickelt, die es ermöglichte die Aktivierung von β2–Adrenorezeptoren zu simulieren und die Kupplung an das G-Protein in An- und Abwesenheit eines stabilisierenden Agonisten zu vergleichen. Die meisten GPCRs können mit mehr als nur einem IPB interagieren und dadurch verschiedene voneinander unabhängige Signalwege ansteuern. In den letzten Jahren wurden zahlreiche Liganden identifiziert, welche die Funktion des β2–Adrenorezeptors selektiv hin zu einem G-Proteine oder einem Arrestin vermittelten Signalweg beeinflussen. Ich habe ternäre Modelle des β2–Adrenorezeptors mit Liganden erstellt, welche verschiedene funktionelle Selektivitäten hin zu G-Protein oder Arrestin aufweisen. Um die globalen Minima der jeweiligen Komplexe zu identifizieren nutze ich atomostische MD Simulationen. Ausgehend von diesen Simulationen konnte ich zeigen, dass es möglich ist die funktionelle Selektivität und die Effektivität von Liganden mittels metadynamischen Simulationen vorherzusagen. Somit kann man durch metadynamischen Simulationen die Kooperativität und der Ausmaß zwischen Liganden und IBP bestimmen. Die Richtung des Kooperatives Effekts, ob positiv oder negativ, und auch das Ausmaß sind charakteristisch für Liganden mit unterschiedlicher funktionellen Selektivität.
