Abstract

Identification of the internal dynamics of multidomain proteins is crucial for clarifying the mechanism of their functions. The neutron spin echo (NSE) technique is well suited for studying internal dynamics. However, the requirement for relatively high protein concentrations and the lack of appropriate analytical methods have impeded the investigation of the internal dynamics with NSE. To overcome these difficulties, we employed a unique approach to study the internal dynamics of a multidomain protein, EcoO109I, whose dynamics was anticipated to be pertinent to DNA degradation. We anticipated a synergetic effect between the NSE measurement at interference-free protein concentration and all-atom molecular dynamics simulation. Through this approach, the internal dynamics of EcoO109I was successfully observed within temporal and spatial scales. Additionally, principal component analysis (PCA) was applied to the internal dynamics trajectory to identify the dominant motion of the internal dynamics. The first PCA mode, which was the most cooperative among all PCA modes, mainly explained the internal dynamics. This dominant mode of EcoO109I exhibited the motion which facilitated both the access of DNA to the recognition site and the cleavage of DNA. Therefore, our approach can identify the functionally relevant internal dynamics of multidomain proteins.

Abstract

In eukaryotes, accurate chromosome segregation during mitosis and meiosis is coordinated by kinetochores, which are unique chromosomal sites for microtubule attachment (1,2). Centromeres specify the kinetochore formation sites on individual chromosomes, and are epigenetically marked by the assembly of nucleosomes containing the centromere-specific histone H3 variant, CENP-A (3-12). Although the underlying mechanism is unclear, centromere inheritance is probably dictated by the architecture of the centromeric nucleosome. Here we report the crystal structure of the human centromeric nucleosome containing CENP-A and its cognate α-satellite DNA derivative (147 base pairs). In the human CENP-A nucleosome, the DNA is wrapped around the histone octamer, consisting of two each of histones H2A, H2B, H4 and CENP-A, in a left-handed orientation. However, unlike the canonical H3 nucleosome, only the central 121 base pairs of the DNA are visible. The thirteen base pairs from both ends of the DNA are invisible in the crystal structure, and the αN helix of CENP-A is shorter than that of H3, which is known to be important for the orientation of the DNA ends in the canonical H3 nucleosome (13). A structural comparison of the CENP-A and H3 nucleosomes revealed that CENP-A contains two extra amino acid residues (Arg80 and Gly81) in the loop 1 region, which is completely exposed to the solvent. Mutations of the CENP-A loop 1 residues reduced CENP-A retention at the centromeres in human cells. Therefore, the CENP-A loop 1 may function in stabilizing the centromeric chromatin containing CENP-A, possibly by providing a binding site for trans-acting factors. Abstract

This section provides a synthesis of data on the transfer of radiocaesium to agricultural crops in Japan after the FDNPP accident. The main processes for radiocaesium transfer to crops are discussed and the available data for Japan are presented and compared with data from before the FDNPP accident where possible. The processes considered include interception, weathering, translocation, uptake from soil to crops, and transfers from crops to farm animals. Some general concepts and methodologies that are relevant for the transfer of all radionuclides to food crops are described in Section 4.1 (mass interception and weathering) and 4.2 (soil). For three important crops in Japan, rice, fruit and tea, separate sections are provided that present and discuss transfer parameter data collected after the FDNPP accident. Data for other crops are compiled in an additional section. Effective half-lives for the different types of crops are also included in each section. Key processes that affect the extent of transfer of radiocaesium are also described.

Abstract

We sought to evaluate a set of flash cards to teach about lesions of the jaws and maxillary sinuses. We placed illustrations of 30 diseases of the jaws and maxillary sinuses on the front of the cards (7 cm × 5 cm). On the backs of the cards, a description of the radiological findings and the corresponding QR code for each disease were printed. Each QR code was linked to a website where actual X-ray images of the lesion could be viewed. Students and radiologists in training could easily access the website by scanning the QR code with a handheld device. The evaluation of the system by students was quite favorable and its utilization rate was high. After a 6-month trial, we conducted a questionnaire. The subjects were 94 fourth-year students at our college, and the questionnaire was anonymous. The evaluation of the system by students was quite favorable and its utilization rate was high. The learning content of our learning cards with QR codes was well received by students and was highly useful.

Abstract

The postharvest properties of two ultra-late maturing peach cultivars, "Tobihaku" (TH) and "Daijumitsuto" (DJ), were investigated. Fruit were harvested at commercial maturity and held at 25 degrees C. TH exhibited the characteristics of normal melting flesh (MF) peach, including rapid fruit softening associated with appropriate level of endogenous ethylene production In contrast, DJ did not soften at all during 3 weeks experimental period even though considerable ethylene production was observed. Fruit of TH and DJ were treated with 5,000 ppm of propylene, an ethylene analog, continuously for 7 days. TH softened rapidly whereas DJ maintained high flesh firmness in spite of an increase in endogenous ethylene production, suggesting that DJ but not TH lacked the ability to be softened in response to endogenous and exogenous ethylene/propylene. DNA-seq analysis showed that tandem endo-polygalacturonase (endoPG) genes located at melting flesh (M) locus, Pp-endoPGM (PGM), and Pp-endoPGF (PGF), were deleted in DJ. The endoPG genes at M locus are known to control flesh texture of peach fruit, and it was suggested that the non-softening property of DJ is due to the lack of endoPG genes. On the other hand, TH possessed an unidentified M haplotype that is involved in determination of MF phenotype. Structural identification of the unknown M haplotype, designated as M-0, through comparison with previously reported M haplotypes revealed distinct differences between PGM on M-0 haplotype (PGM-M-0) and PGM on other haplotypes (PGM-M-1). Peach M haplotypes were classified into four main haplotypes: M-0 with PGM-M-0; M-1 with both PGM-M-1 and PGF; M-2 with PGM-M-1; and M-3 lacking both PGM and PGF. Re-evaluation of M locus in association with MF/non-melting flesh (NMF) phenotypes in more than 400 accessions by using whole genome shotgun sequencing data on database and/or by PCR genotyping demonstrated that M-0 haplotype was the common haplotype in MF accessions, and M-0 and M-1 haplot

Abstract

Nuclear import receptors (NIRs) not only transport RNA-binding proteins (RBPs) but also modify phase transitions of RBPs by recognizing nuclear localization signals (NLSs). Toxic arginine-rich poly-dipeptides from C9orf72 interact with NIRs and cause nucleocytoplasmic transport deficit. However, the molecular basis for the toxicity of arginine-rich poly-dipeptides toward NIRs function as phase modifiers of RBPs remains unidentified. Here we show that arginine-rich poly-dipeptides impede the ability of NIRs to modify phase transitions of RBPs. Isothermal titration calorimetry and size-exclusion chromatography revealed that proline:arginine (PR) poly-dipeptides tightly bind karyopherin-β2 (Kapβ2) at 1:1 ratio. The nuclear magnetic resonances of Kapβ2 perturbed by PR poly-dipeptides partially overlapped with those perturbed by the designed NLS peptide, suggesting that PR poly-dipeptides target the NLS binding site of Kapβ2. Abstract

Effects of test section sidewalls have been investigated in a two-dimensional transonic wind tunnel. The facility has recently been modified to improve the flow two dimensionality for airfoil testing. A procedure where two Mach number corrections for top and bottom wall interference and for sidewall interference are combined is applied to data obtained in the modified facility. Corrected data for two different airfoils are compared with free-air computations and other experimental results, and satisfactory agreement is observed when a proper correction for sidewall effects is selected. Sidewall correction methods proposed are then applied to various configurations of airfoil model. It is found that the applicability depends on the ratio of test section height to airfoil chord rather than model aspect ratio for the range of aspect ratio tested. To reduce three-dimensional effects, a device for removing sidewall boundary layers has been installed upstream of the model. The reduction of the boundary-layer thickness by the device, however, has no effect on Mach number correction, and the significant usefulness of the device has not been determined. These results suggest that the optimum experimental arrangement for transonic airfoil testing should be reconsidered for each wind tunnel to provide truly two-dimensional data.
