6. Development of phage-assisted evolution and riboregulation strategies

Abstract

Riboswitches are short RNA sequences that undergo a structural modification in the presence of a specific molecule, regulating gene expression in the process. A few examples of riboswitches have been described in eukaryotes, but they are present in many species of bacteria. These molecules are of great interest in synthetic biology for their inductive regulatory properties, which could be used in metabolic studies, or as biosensors in medical, industrial or environmental contexts. However, riboswitches are very substrate-specific, creating a problem for their use with novel compounds; and current development procedures suffer from issues such as being too laborious and not using in vivo conditions. By developing strategies based on Phage Assisted Continuous Evolution (PACE) and using T7 phage along with a double selection system, we aim to develop a way of obtaining riboswitches that show improvements compared to a control sequence or with a different specificity. This procedure could even be used to develop novel riboswitches not present in nature. Once the method is properly established, the strategy could be used not only for the directed evolution of riboswitches, but also other types of sensors, such as protein or RNA receptors. Alternative evolution strategies based on phage transduction were also tested, along with inducible RNA systems based on the phage Qb. These three processes have yielded different results, namely a randomised library of theophylline riboswitch sequences in phages, a working transduction system, and an inducible RNA plasmid, respectively. In the first case, by using a double selection process to achieve evolution, we have shown sequence variation within the phage populations progressively decreased over time, until a single sequence was prominently represented in the population. The sequence showed higher activation folds at a lower concentration of the activating molecule than in initial generations, taken as an indication that evolution had taken place. This library was also adapted into the transduction strategy thanks to the use of a working T7 phage packaging signal. As for the RNA-based plasmid system, we have shown it to be an inducible, transient expression system that could be used as a novel way to regulate gene expression and bypass CRISPR systems. This set of results speak of the possibilities held by these strategies, not just for their specific areas of research, but for synthetic biology at large, from bioremediation to treatment.

7. Trends in Large Proposal Development at Major Research Institutions

Abstract

Research administrator interest in large research proposal development and submission support is high, arguably in response to the bleak funding landscape for research and federal agency trends toward making more frequent larger awards. In response, a team from Penn State University and Huron Consulting Group initiated a baseline study to determine how research-intensive academic institutions are structured to provide large proposal support, with the aim of identifying support factors that are impactful on proposal success as defined by funding being awarded. The first step in this process was the development, administration and analysis of a survey on large proposal support and success rates. This first survey of large proposal support structures, support services, and associated metrics was completed by 20 of the top 100 research institutions as determined by rankings from the 2013 Higher Education Research Development Survey (HERD) as reported by the National Science Foundation. Conclusive findings are: 1) A decentralized College/Department/ Center model is the most commonly used large proposal support model; 2) Different large proposal support models have similar criteria in selecting proposals to be supported, the most common of which is awards equaling or exceeding $1M; and 3) Institutional setting is a factor in success rates for larger proposals more than smaller proposals as evidenced by greater variability in these rates.

Este trabajo se centra en el estudio de la empresa Anheuser Busch InBev N.V./S.A. (más conocida como AB InBev), principal proveedora de cerveza a nivel mundial, con el objetivo de averiguar cuál es su valor en bolsa a través del uso de herramientas de análisis fundamental como son el descuento de flujos de caja, descuento de dividendos o el uso de múltiplos comparables como el PER. Para ello se realizará un análisis contextual del sector de la distribución y venta de cerveza, dónde se puede ver una recuperación paulatina desde la pandemia del COVID-19, pasando finalmente al análisis de los estados financieros de AB InBev y estimando los flujos de caja necesarios para realizar la valoración. 14. T7 phage-assisted evolution of riboswitches using error-prone replication and dual selection

Abstract

Leveraging riboswitches, non-coding mRNA fragments pivotal to gene regulation, poses a challenge in effectively selecting and enriching these functional genetic sensors, which can toggle between ON and OFF states in response to their cognate inducers. Here, we show our engineered phage T7, enabling the evolution of a theophylline riboswitch. We have replaced T7's DNA polymerase with a transcription factor controlled by a theophylline riboswitch and have created two types of host environments to propagate the engineered phage. Both types host an error-prone T7 DNA polymerase regulated by a T7 promoter along with another critical gene-either cmk or pifA, depending on the host type. The cmk gene is necessary for T7 replication and is used in the first host type for selection in the riboswitch's ON state. Conversely, the second host type incorporates the pifA gene, leading to abortive T7 infections and used for selection in the riboswitch's OFF state. This dual-selection system, termed T7AE, was then applied to a library of 65,536 engineered T7 phages, each carrying randomized riboswitch variants. Through successive passage in both host types with and without theophylline, we observed an enrichment of phages encoding functional riboswitches that conferred a fitness advantage to the phage in both hosts. The T7AE technique thereby opens new pathways for the evolution and advancement of gene switches, including non-coding RNA-based switches, setting the stage for significant strides in synthetic biology.

Abstract

(Abridged) We describe here the most ambitious survey currently planned in the optical, the Large Synoptic Survey Telescope (LSST). A vast array of science will be enabled by a single wide-deep-fast sky survey, and LSST will have unique survey capability in the faint time domain. The LSST design is driven by four main science themes: probing dark energy and dark matter, taking an inventory of the Solar System, exploring the transient optical sky, and mapping the Milky Way. LSST will be a wide-field ground-based system sited at Cerro Pach\'{o}n in northern Chile. The telescope will have an 8.4 m (6.5 m effective) primary mirror, a 9.6 deg$^2$ field of view, and a 3.2 Gigapixel camera. The standard observing sequence will consist of pairs of 15-second exposures in a given field, with two such visits in each pointing in a given night. With these repeats, the LSST system is capable of imaging about 10,000 square degrees of sky in a single filter in three nights. The typical 5$\sigma$ point-source depth in a single visit in $r$ will be $\sim 24.5$ (AB). The project is in the construction phase and will begin regular survey operations by 2022. The survey area will be contained within 30,000 deg$^2$ with $\delta<+34.5^\circ$, and will be imaged multiple times in six bands, $ugrizy$, covering the wavelength range 320--1050 nm. About 90\% of the observing time will be devoted to a deep-wide-fast survey mode which will uniformly observe a 18,000 deg$^2$ region about 800 times (summed over all six bands) during the anticipated 10 years of operations, and yield a coadded map to $r\sim27.5$. The remaining 10\% of the observing time will be allocated to projects such as a Very Deep and Fast time domain survey. Abstract

The retrieval abilities of spatially uniform attractor networks can be measured by the average overlap between patterns and neural states. We found that metric networks, with local connections, however, can carry information structured in blocks without any global overlap. and blocks attractors. We propose a way to measure the block information, related to the fluctuation of the overlap. Abstract

A neural network works as an associative memory device if it has large storage capacity and the quality of the retrieval is good enough. The learning and attractor abilities of the network both can be measured by the mutual information (MI), between patterns and retrieval states. This paper deals with a search for an optimal topology, of a Hebb network, in the sense of the maximal MI. We use small-world topology. The connectivity $\gamma$ ranges from an extremely diluted to the fully connected network; the randomness $\omega$ ranges from purely local to completely random neighbors. It is found that, while stability implies an optimal $MI(\gamma,\omega)$ at $\gamma_{opt}(\omega)\to 0$, for the dynamics, the optimal topology holds at certain $\gamma_{opt}>0$ whenever $0\leq\omega<0.3$., Comment: 10pg, 5fig

37. Comorbidity and Phenomenology of Bipolar Disorder in Children with ADHD

Abstract

Objective: To assess the comorbidity of bipolar disorder (BPD) in children with ADHD and to study the psychopathological profile of ADHD children with and without mania. Method: A total of 100 children with ADHD were assessed with a semistructured diagnostic interview and questionnaires of mania, ADHD, and general psychopathology. Results: 8% of children met criteria for BPD and 6% for BPD-not specified. ADHD children with bipolar spectrum disorder had greater comorbidity with disruptive behavior disorders and scored higher on the Young Mania Rating Scales and on the Child Behavior Checklist (CBCL) Scales of rule-breaking behavior, externalizing problems, and total problems; however, significance on the CBCL Scales was lost when controlling for disruptive behavior disorders. Conclusion: BPD is frequently associated with ADHD; it has important implications for prognosis and choice of treatment. Differences on the CBCL Scales could be explained by the comorbidity with disruptive behavior disorders rather than by a specific manic profile. (Contains 3 tables and 2 figures.)

Abstract

Objective:The standard treatment for complicated Stanford type B aortic dissection (TBAD) is thoracic endovascular aortic repair (TEVAR). Functional parameters, specifically blood flow, are not measured in the clinical assessment of TEVAR, yet they are of outmost importance in patient outcome. Consequently, we investigated the impact of TEVAR on the flows in the aorta and its branches in TBAD using 4D Phase-Contrast Magnetic Resonance Imaging (4D Flow MRI).MethodsSeven patients with TBAD scheduled for TEVAR underwent pre and post-operative 4D Flow MRI. An experienced reader assessed the presence of helical flow in the false lumen (FL) using streamlines and measured net flow at specific locations. In addition, forward and reverse flows, stasis, helicity, and absolute helicity were computed automatically along the aorta centerline. Average values were then computed in the segmented vessels. Impact of TEVAR on these parameters was assessed with a Wilcoxon signed rank test. Impact of the metallic stent on the velocity quantification was assessed using intra-class correlation coefficient (ICC) between velocities measured intra-stent and in adjacent stent-free regions.ResultsFL helical flow was observed proximally in 6 cases and distally in 2 cases pre-operatively. Helical flow disappeared post-TEVAR proximally, but developed distally for 2 patients. Intra-stent measures were similar to stent-free with a median difference of 0.1 L/min and an ICC equal to 0.967 (p < 0.01). Forward flow increased from 59.9 to 81.6% in the TL and significantly decreased in the FL from 15.9 to 3.3%. Similarly, reverse flow increased in the TL from 4.36 to 10.8% and decreased in the FL from 10.3 to 4.6%. No significant changes were observed in net flow for aortic branches (p > 0.05). A significant increase in FL stasis was observed (p = 0.04).DiscussionTEVAR significantly increased forward flow in the TL and significantly decreased both forward and reverse flows in the FL. Interestingly, reverse flow in the TL increased post-TEVAR, which could be due to increased rigidity of the wall, due to the metallic stent. User independent helicity quantification enabled detection of elevated helicity at the level of secondary entry tears which had been missed by streamline visualization.
