Cocaine, the archetypal tropane alkaloid from the plant genus

The tropane alkaloids (TAs) cocaine and hyoscyamine have been used medicinally for thousands of years. To understand the evolutionary origins and trajectories of serial biosynthetic enzymes of TAs and especially the characteristic tropane skeletons, we generated the chromosome-level genome assemblies of cocaine-producing Erythroxylum novogranatense (Erythroxylaceae, rosids clade) and hyoscyamine-producing Anisodus acutangulus (Solanaceae, asterids clade). Comparative genomic and phylogenetic analysis suggested that the lack of spermidine synthase/ N -methyltransferase ( En SPMT1) in ancestral asterids species contributed to the divergence of polyamine (spermidine or putrescine) methylation in cocaine and hyoscyamine biosynthesis. Molecular docking analysis and key site mutation experiments suggested that ecgonone synthases CYP81AN15 and CYP82M3 adopt different active-site architectures to biosynthesize the same product ecgonone from the same substrate in Erythroxylaceae and Solanaceae. Further synteny analysis showed different evolutionary origins and trajectories of CYP81AN15 and CYP82M3, particularly the emergence of CYP81AN15 through the neofunctionalization of ancient tandem duplication genes. The combination of structural biology and comparative genomic analysis revealed that ecgonone methyltransferase, which is responsible for the biosynthesis of characteristic 2-substituted carboxymethyl group in cocaine, evolved from the tandem copies of salicylic acid methyltransferase by the mutations of critical E216 and S153 residues. Overall, we provided strong evidence for the independent origins of serial TA biosynthetic enzymes on the genomic and structural level, underlying the chemotypic convergence of TAs in phylogenetically distant species.

Two new prenylxanthone derivatives, asperidulins A (1) and B (2), along with a known emodin analogue (3) were isolated from an apple-derived fungus Aspergillus nidulans KIB-HACM-01. Their structures were elucidated by interpretation of HRMS, NMR, and comparisons of specific optical rotation. Asperidulin B (2) exhibited a moderate cytotoxicity against A549 and BEAS-2B with an IC50 values of 13.62 ± 0.41 and 11.27 ± 0.52 μM, and methyl-averantin (3) showed moderate cytotoxicities against all six tested cell lines (HL-60, A549, SMMC-7721, MDA-MB-231, SW480, BEAS-2B) with IC50 values ranging from 8.93 ± 0.56 to 35.27 ± 0.25 μM.

Two heterocycle-fused cytochalasan homodimers, bisaspochalasins D (1) and E (2), were isolated from an endophytic Aspergillus flavipes. Their chemical structures were elucidated using a combination of HRESIMS, NMR, theoretical calculations, and crystallographic techniques. Bisaspochalasin D (1) is dimerized by the first reported naturally occurring triple heterobridged 3,8-dioxa-6-azabicyclo[3.2.1]octane framework, while bisaspochalasin E (2) employs a pyrrole ring as the linking moiety. Possible dimerization mechanisms of bisaspochalasins D and E were proposed. The bioassay screening revealed that bisaspochalasin D showed cytotoxic activities against five cancer cell lines (HL-60, SMMC-7721, A-549, MCF-7, and SW-480) with IC50 values ranging from 4.45 to 22.99 μM. Additionally, bisaspochalasin D exhibited neurotrophic activities in a PC12 cell-based assay. At a concentration of 10 μM, bisaspochalasin D can promote neurite growth by inducing a differentiation rate of 12.52% for PC12 cells.

A novel endophytic actinomycete with antagonistic activity against various phytopathogenic fungi, designated strain p1417T, was isolated from the root of cattail (Typha angustifolia L.) collected from Yunnan Province, Southwest China. A polyphasic taxonomic study was carried out to establish the taxonomic status of this strain. Strain p1417T was found to have morphological and chemotaxonomic characteristics typical of the genus Streptomyces. The diamino acid present in the cell wall was LL-diaminopimelic acid. Xylose and arabinose occurred in whole cell hydrolysates. The menaquinones were identified as MK-9(H8), MK-9(H6) and MK-9(H4). The polar lipid profile was found to contain diphosphatidylglycerol, phosphatidylethanolamine, phosphatidylinositol and phosphatidylinositol mannoside. The major fatty acids were found to be iso-C16:0, anteiso-C15:0, iso-C15:0 and C16:0. The genomic DNA G + C content of strain p1417T based on the genome sequence was 72.0 mol%. Based on 16 S rRNA gene, five housekeeping genes and whole genome sequences analysis, strain p1417T was most closely related to Streptomyces flavofungini JCM 4753T (99.4% 16 S rRNA gene sequence similarity), Streptomyces alboflavus JCM 4615T (98.8%) and Streptomyces aureoverticillatus JCM 4347T (98.2%). However, the average nucleotide identity values, the digital DNA–DNA hybridization values and the multilocus sequence analysis evolutionary distances between this strain and its closely related strains showed that it belonged to one distinct species. In addition, these results were also supported by differences in the phenotypic and chemotaxonomic characteristics between strain p1417T and three closely related type strains. Therefore, it is concluded that strain p1417T represents a novel species of the genus of Streptomyces, for which the name Streptomyces typhae sp. nov. is proposed. The type strain is p1417T (= CCTCC AA 2019091T = DSM 110636T).

In this study, the supernatant extract from fermentation broth of Streptomyces sp. NEAU-H3 showed strong antifungal activity against Fusarium graminearum strain PH-1 in vitro and in vivo. Three known pyranonaphthoquinones were isolated by means of an activity-guided method, and frenolicin B was characterized as the main active ingredient. Frenolicin B displayed strong antifungal activity against F. graminearum strain PH-1 with an EC50 value of 0.51 mg/L, which is lower than that of carbendazim (0.78 mg/L) but higher than that of phenamacril (0.18 mg/L). Frenolicin B could also strongly inhibit the mycelial growth of Fusarium species, including F. graminearum and F. asiaticum, as well as carbendazim-resistant Fusarium strains isolated from field, with EC50 values of 0.25-0.92 mg/L. Results from field experiments showed that the efficacy of frenolicin B in controlling Fusarium head blight at a treatment concentration of 75 g ai/ha was better than those of phenamacril (375 g ai/ha) and carbendazim (600 g ai/ha) or had no significant difference with that of phenamacril (375 g ai/ha) in 2 years. Scanning electron microscope and transmission electron microscope observations revealed that after treating F. graminearum mycelia with frenolicin B, the mycelia appeared aberrant and had an uneven thickness and swelling, the cytoplasm had disintegrated, and some cell contents were lost. Transcriptome analysis suggests that frenolicin B might inhibit the metabolism of nucleotides and energy by affecting genes involved in phosphorus utilization but did not affect the expression of myosin 5, which is the specific target of phenamacril. These findings indicate that frenolicin B may be a potential agrochemical fungicide for controlling Fusarium head blight.

Glycosylated natural products and their derivatives are important pharmaceutical agents. Genome mining of a C-glycosylated metabolite biosynthetic gene cluster (BGC) from a soil-derived Streptomyces strain led to the isolation of sarubicins A (1) and B (2), of which 1 has a rare 2-oxabicyclo[2.2.2] substructure arising from C-glycosylation and C–C bond formation between the aglycone and the C-4 position of deoxysugar. Heterologous expression of the sar BGC led to the production of sarubicins and three new C-glycosylated quinazolinones 3–5 with a single C–C bond between the aglycone and deoxysugar, indicating the stepwise formation mechanism of the two unusual C–C bonds. A convenient chemical transformation from 1 to 2 and a proposed biosynthetic pathway for sarubicins are presented. Significantly, compounds 1 and 2 showed potent protective effects on neonatal rat cardiomyocytes.

Three unprecedented cytochalasan homodimers, bisaspochalasins A-C (1-3), and two known monomers, aspochalasins B and D (4 and 5), were isolated from an endophytic Aspergillus flavipes. Bisaspochalasin A (1) contains a 13-hydroxy-3,24-dioxatricyclo[11.10.11,13.02,15]tetracos-4-one cross-linkage, representing an unprecedented carbon skeleton. Bisaspochalasins B (2) and C (3) share a thioether bridge, while 3 has a peroxy modification at C-7, which may be generated by Schenck-ene photooxygenation. Their structures, including their absolute configurations, were elucidated by HRESIMS, NMR, chemical transformation, and X-ray crystallography. Bisaspochalasin A showed inhibitory activity against human T cell proliferation with an IC50 value of 15.8 μM while maintaining low cytotoxicity to T cells.

Inthomycins are polyketide antibiotics which contain a terminal carboxamide group and a triene chain. Inthomycin B (1) and its two new analogues 2 and 3 were isolated from the crude extract of Streptomyces pactum L8. Identification of the gene cluster for inthomycin biosynthesis as well as the 15N-labeled glycine incorporation into inthomycins are described. Combined with the gene deletion of the rare P450 domain in the NRPS module, a formation mechanism of carboxamide moiety in inthomycins was proposed via an oxidative release of the assembly chain assisted by the P450 domain.

Flavin-dependent enzymes enable a broad range of redox transformations and generally act as monofunctional and stereoselective catalysts. Herein, we report the investigation of a multifunctional and non-stereoselective FMN-dependent oxidoreductase RubE7 from the rubrolone biosynthetic pathway. Our study outlines a single RubE7-catalysed sequential reduction of three spatially distinct bonds in a tropolone ring and a reversible double-bond reduction and dehydrogenation. The crystal structure of IstO (a RubE7 homologue) with 2.0 Å resolution reveals the location of the active site at the interface of two monomers, and the size of active site is large enough to permit both flipping and free rotation of the substrate, resulting in multiple nonselective reduction reactions. Molecular docking and site mutation studies demonstrate that His106 is oriented towards the substrate and is important for the reverse dehydrogenation reaction.

Lantibiotics are a type of ribosomally synthesized and post-translationally modified peptides (termed lanthipeptides) with often potent antimicrobial activity. Herein, we report the discovery of a new lantibiotic, lexapeptide, using the library expression analysis system (LEXAS) approach. Lexapeptide has rare structural modifications, including N-terminal (N,N)-dimethyl phenylalanine, C-terminal (2-aminovinyl)-3-methyl-cysteine, and d-Ala. The characteristic lanthionine moiety in lexapeptide is formed by three proteins (LxmK, LxmX, and LxmY), which are distinct from enzymes known to be involved in lanthipeptide biosynthesis. Furthermore, a novel F420 H2 -dependent reductase (LxmJ) from the lexapeptide biosynthetic gene cluster (BGC) is identified to catalyze the reduction of dehydroalanine to install d-Ala. Our findings suggest that lexapeptide is the founding member of a new class of lanthipeptides that we designate as class V. We also identified further class V lanthipeptide BGCs in actinomycetes and cyanobacteria genomes, implying that other class V lantibiotics await discovery.

Nine new pentacyclic polyketides, fasamycins G-K (1-5) and formicamycins N-Q (6-9), along with 10 known analogues (10-19), were isolated from a rhizospheric soil-derived Streptomyces sp. KIB-1414. Their structures and absolute configurations were elucidated by interpretation of NMR and HRMS data and comparisons of CD data. The compounds were active against methicillin-resistant Staphylococcus aureus (MRSA), Staphylococcus aureus, Bacillus subtilis, and Escherichia coli strains, with MIC values ranging from 0.20 to 50.00 μg/mL.

A new monocyclic diterpenoid, cassipouryl formate, (1) together with three known diterpenoids (2−4) and five known sesquiterpenoids (5−9) were isolated from the twigs and leaves of Syzygium fluviatile. The new isolate was elucidated by various spectroscopic technologies. This was the first example of the chemical constituents from this species and the first report on the diterpenoids from genus Syzygium.

Two new 2(1H)-pyrazinone derivatives, 3,6-diisopropyl-5-methylpyrazin-2(1H)-one (1) and 5-(hydroxymethyl)-3,6-diisopropylpyrazin-2(1H)-one (2), were isolated from the fermentation broth of endophytic actinomycete Streptomyces sp. KIB-H1992. Their structures were established based on the detailed spectroscopic analyses, including ESI-MS, HR-ESI-MS, 1D- and 2D NMR spectra.

Rubrolones, isatropolones, and rubterolones are recently isolated glycosylated tropolonids with notable biological activity. They share similar aglycone skeletons but differ in their sugar moieties, and rubterolones in particular have a rare deoxysugar antiarose of unknown biosynthetic provenance. During our previously reported biosynthetic elucidation of the tropolone ring and pyridine moiety, gene inactivation experiments revealed that RubS3 is involved in sugar moiety biosynthesis. Here we report the in vitro characterization of RubS3 as a bifunctional reductase/epimerase catalyzing the formation of TDP-d-antiarose by epimerization at C3 and reduction at C4 of the key intermediate TDP-4-keto-6-deoxy-d-glucose. These new findings not only explain the biosynthetic pathway of deoxysugars in rubrolone-like natural products, but also introduce RubS3 as a new family of reductase/epimerase enzymes with potential to supply the rare antiarose unit for expanding the chemical space of glycosylated natural products.

Some medicinal plants of the Solanaceae produce pharmaceutical tropane alkaloids (TAs), such as hyoscyamine and scopolamine. Littorine is a key biosynthetic intermediate in the hyoscyamine and scopolamine biosynthetic pathways. However, the mechanism underlying littorine formation from the precursors phenyllactate and tropine is not completely understood. Here, we report the elucidation of littorine biosynthesis through a functional genomics approach and functional identification of two novel biosynthesis genes that encode phenyllactate UDP-glycosyltransferase (UGT1) and littorine synthase (LS). UGT1 and LS are highly and specifically expressed in Atropa belladonna secondary roots. Suppression of either UGT1 or LS disrupted the biosynthesis of littorine and its TA derivatives (hyoscyamine and scopolamine). Purified His-tagged UGT1 catalysed phenyllactate glycosylation to form phenyllactylglucose. UGT1 and LS co-expression in tobacco leaves led to littorine synthesis if tropine and phenyllactate were added. This identification of UGT1 and LS provides the missing link in littorine biosynthesis. The results pave the way for producing hyoscyamine and scopolamine for medical use by metabolic engineering or synthetic biology.

A new 2,2′-dipyridyl compound 1, along with three known analogues (2–4), was isolated from the culture broth of endophytic Streptomyces sp. KIB H017c derived from Fragaria ananassa. Their structures were elucidated by analysis of 1D and 2D NMR as well as HRESIMS data, and comparison with literature data. The biological properties of all isolates were explored for antibacterial, antifungal and cytotoxic activity. All four compounds exhibited weak antifungal activity against Saccharomyces cerevisiae, and compound 4 exhibited weak antifungal activity against Penicillium decumbens ATCC 10436. Compound 3 displayed moderate cytotoxic activity against HL-60 (human myeloid leukemia), SMMC-7721 (hepatocellular carcinoma), A-549 (lung carcinoma), MCF-7 (breast adenocarcinoma), and SW480 (colon carcinoma) with IC50 values of 12.10, 11.15, 23.64, 31.13 and 14.62 μM, respectively. Compound 4 exhibited potent activity against A-549 (lung carcinoma), MCF-7 (breast adenocarcinoma), and SW480 (colon carcinoma) with IC50 values 0.88, 0.34 and 0.55 μM, respectively.

Heliquinomycin (1) and a new analogue 9′-methoxy-heliquinomycin (2) were isolated from the culture broth of Streptomyces sp. jys28. The structure of new analogue was elucidated by comprehensive analyses of HR-ESI-MS and NMR spectroscopic data. Among them, Heliquinomycin (1) showed immunosuppressive and antibacterial activities.

The skeleton of tropane alkaloids is derived from ornithine-derived N-methylpyrrolinium and two malonyl-CoA units. The enzymatic mechanism that connects N-methylpyrrolinium and malonyl-CoA units remains unknown. Here, we report the characterization of three pyrrolidine ketide synthases (PYKS), AaPYKS, DsPYKS, and AbPYKS, from three different hyoscyamine- and scopolamine-producing plants. By examining the crystal structure and biochemical activity of AaPYKS, we show that the reaction mechanism involves PYKS-mediated malonyl-CoA condensation to generate a 3-oxo-glutaric acid intermediate that can undergo non-enzymatic Mannich-like condensation with N-methylpyrrolinium to yield the racemic 4-(1-methyl-2-pyrrolidinyl)-3-oxobutanoic acid. This study therefore provides a long sought-after biosynthetic mechanism to explain condensation between N-methylpyrrolinium and acetate units and, more importantly, identifies an unusual plant type III polyketide synthase that can only catalyze one round of malonyl-CoA condensation., Tropane alkaloids are medicinally significant plant metabolites generated by an unusual condensation of ornithine-derived and malonyl-CoA precursors. Here, Huang et al. show that pyrrolidine ketide synthase catalyzes a single round of condensation, which is followed by a non-enzymatic Mannich-like condensation.

During a screening for antifungal secondary metabolites, six new mono-/bis-alkenoic acid derivatives (2–7) and one known alkenoic acid derivative (1) were isolated from an endophytic fungi Scopulariopsis candelabrum. Their chemical structures were identified by 1H-NMR, 13C-NMR, 2D NMR, and high-resolution mass spectrometry, as well as comparisons with previously reported literatures. Among them, fusariumesters C‒F (2–5) are bis-alkenoic acid derivatives dimerized by an ester bond, while acetylfusaridioic acid A (6) and fusaridioic acid D (7) are alkenoic acid monomers. All the isolates were submitted to an antifungal assay against Candida albicans and the corn pathogen Exserohilum turcicum using the filter paper agar diffusion method. As a result, only compound 1 decorating with β-lactone ring turned out to be active against these two tested fungi. The broth microdilution assay against Candida albicans showed the minimum inhibitory concentration (MIC) value of 1 to be 20 μg/ml, while the minimum inhibitory concentration value of the positive control (naystatin) was 10 μg/ml. And the half maximal inhibitory concentration (IC50) value (21.23 μg/ml) of 1 against Exserohilum turcicum was determined by analyzing its inhibition effect on the mycelial growth, using cycloheximide (IC50 = 46.70 μg/ml) as the positive control.

Glycosaminoglycan HnFG was extracted from sea cucumber Holothuria nobilis. Its chemical structure was characterized by analyzing the physicochemical properties, oligosaccharides from its mild acid hydrolysates and depolymerized products. The disaccharide d-GalNAc4S6S-α1,2-l-Fuc3S-ol found in its mild acid hydrolysates provided a clue for the presence of a unique disaccharide-branch in HnFG. Furthermore, it was confirmed by a series of oligosaccharides from the low-molecular weight HnFG prepared by β-eliminative depolymerization. Combining with the analysis of its peroxide depolymerized products, the precise structure of HnFG was determined: A chondroitin sulfate E (CS-E)-like backbone branched with sulfated monofucoses (~67%) and disaccharides d-GalNAcS-α1,2-l-Fuc3S (~33%) at O-3 position of each GlcUA. This is the first report on the novel branches in glycosaminoglycan. Biologically, the native and depolymerized HnFG showed potent activities in prolonging the activated partial thrombin time (APTT) and inhibiting intrinsic coagulation Xase (iXase), whereas the oligosaccharides (degree of polymerization ≤6) had no obvious effects.

Methyl 4-(1-methylpyrrolidin-2-yl)-3-oxobutanoate and hygrine are important biosynthetic intermediates for tropane alkaloids. We have developed a concise method to synthesize these two compounds from the key intermediate N-methylpyrrolinium cation. Methyl 4-(1-methylpyrrolidin-2-yl)-3-oxobutanoate and hygrine were obtained in four and six steps from commercially available 4,4-diethoxybutylamine with overall yields of 42% and 25%, respectively.

Eight new sulfur-bridged pyranonaphthoquinone (PNQ) dimers, naquihexcins C-J (1-8), a new PNQ monomer, naquihexcin K (10), and three known analogues (9, 11, and 12) were isolated from Streptomyces sp. KIB3133. The new structures were elucidated by interpretation of spectroscopic data. Dimer 4 was synthesized via a cascade SN2 reactions between two monomers and sodium sulfide, an approach motivated by the proposed biosynthetic pathway of dimeric pyranonaphthoquinones. Naquihexcin E (3) exhibited moderate HIV-1 inhibitory activity. Naquihexcins C (1), E (3), and I (7) showed inhibitory effects against two tumor cell lines (HL-60 and MCF-7) with IC50 values ranging from 1.4 to 16.1 μM.

Chemical investigation of an endophytic Streptomyces strain led to the isolation of naphthomycin congeners 1–4. Compound 1 contains a unique phenalene scaffold with a bridged oxetane ring, which was confirmed to be a result of an intramolecular [2 + 2] cycloaddition between the olefin and the ketone in the known compound 4 by chemical conversion. 2 features an unprecedented acenaphthene moiety in the ansamycin class of polyketides. Possible biosynthetic pathways are proposed for 1–3. Compounds 1–3 were tested for cytotoxicity against selected human cancer cell lines and they showed moderate activity, with IC50 values ranging from 10.6 μM to 32.5 μM.

Chemical investigation of a soil actinomycete strain Streptomyces gamaensis NEAU-Gz11 led to the isolation of three alkaloids 1–3 with antiviral activity. Their structures were determined by extensive spectroscopic and X-ray crystallographic analyses. Compound 1 possesses a new and unique spiro-β-triazinedione-γ-hydantoin skeleton. The racemic feature and the chemical conversion experiments led us to propose a biosynthetic pathway for 1. Compound 1 (100 mg L−1) showed a strong anti-TMV (tobacco mosaic virus, TMV) activity on the host plants of tomatoes and peppers with inhibition rates of 72.34% and 62.09%, respectively.

Chemical investigation of a strain Streptomyces sp. KIB-H1318 isolated from soil sample led to the discovery of three new phenoxazinone-related alkaloids 1–3, as well as two known analogs exfoliazone (4) and viridobrunnine A (5). Their structures were determined on the basis of extensive spectroscopic analysis. The antimicrobial activity and cytotoxicity of the isolates were assayed. Exfoliazone and viridobrunnine A exhibited minor antibacterial activity against Escherichia coli ATCC 8099, Bacillus subtilis ATCC 6633, and Staphylococcus aureus ATCC 6538. Compound 2 exhibited low cytotoxicity against two human cancer cell lines HeLa and SW480 with the IC50 values of 36.8 and 37.8 μM, respectively.
