Abstract: A novel method to reconstruct the energy of hadronic showers in the CMS High Granularity Calorimeter (HGCAL) is presented. The HGCAL is a sampling calorimeter with very fine transverse and longitudinal granularity. The active media are silicon sensors and scintillator tiles readout by SiPMs and the absorbers are a combination of lead and Cu/CuW in the electromagnetic section, and steel in the hadronic section. The shower reconstruction method is based on graph neural networks and it makes use of a dynamic reduction network architecture. It is shown that the algorithm is able to capture and mitigate the main effects that normally hinder the reconstruction of hadronic showers using classical reconstruction methods, by compensating for fluctuations in the multiplicity, energy, and spatial distributions of the shower's constituents. The performance of the algorithm is evaluated using test beam data collected in 2018 prototype of the CMS HGCAL accompanied by a section of the CALICE AHCAL prototype. Abstract: Summary: A copy-number variant (CNV) of 16p11.2 encompassing 30 genes is associated with developmental and psychiatric disorders, head size, and body mass. The genetic mechanisms that underlie these associations are not understood. To determine the influence of 16p11.2 genes on development, we investigated the effects of CNV on craniofacial structure in humans and model organisms. We show that deletion and duplication of 16p11.2 have “mirror” effects on specific craniofacial features that are conserved between human and rodent models of the CNV. By testing dosage effects of individual genes on the shape of the mandible in zebrafish, we identify seven genes with significant effects individually and find evidence for others when genes were tested in combination. The craniofacial phenotypes of 16p11.2 CNVs represent a model for studying the effects of genes on development, and our results suggest that the associated facial gestalts are attributable to the combined effects of multiple genes. : Using 3D morphometric imaging, Qiu et al. demonstrate that large copy-number variants (CNVs) of 16p11.2 have significant effects on craniofacial structure that are conserved in humans and model organisms, and they demonstrate that these craniofacial phenotypes are attributable to the dosage effects of multiple genes within the CNV region.

Abstract: The EIC Comprehensive Chromodynamics Experiment (ECCE) detector has been designed to address the full scope of the proposed Electron Ion Collider (EIC) physics program as presented by the National Academy of Science and provide a deeper understanding of the quark-gluon structure of matter. To accomplish this, the ECCE detector offers nearly acceptance and energy coverage along with excellent tracking and particle identification. The ECCE detector was designed to be built within the budget envelope set out by the EIC project while simultaneously managing cost and schedule risks. Abstract: This article presents a collection of simulation studies using the ECCE detector concept in the context of the EIC's exclusive, diffractive, and tagging physics program, which aims to further explore the rich quark-gluon structure of nucleons and nuclei. To successfully execute the program, ECCE proposed to utilize the detecter system close to the beamline to ensure exclusivity and tag ion beam/fragments for a particular reaction of interest. Preliminary studies confirmed the proposed technology and design satisfy the requirements. The projected physics impact results are based on the projected detector performance from the simulation at 10 or 100 fb^-1 of integrated luminosity. Additionally, a few insights on the potential 2nd Interaction Region can (IR) were also documented which could serve as a guidepost for the future development of a second EIC detector.

Abstract: We performed feasibility studies for various measurements that are related to unpolarized TMD distribution and fragmentation functions. The processes studied include semi-inclusive Deep inelastic scattering (SIDIS) where single hadrons (pions and kaons) were detected in addition to the scattered DIS lepton. The single hadron cross sections and multiplicities were extracted as a function of the DIS variables $x$ and $Q^2$, as well as the semi-inclusive variables $z$, which corresponds to the momentum fraction the detected hadron carries relative to the struck parton and $P_T$, which corresponds to the transverse momentum of the detected hadron relative to the virtual photon. The expected statistical precision of such measurements is extrapolated to accumulated luminosities of 10 fb$^{-1}$ and potential systematic uncertainties are approximated given the deviations between true and reconstructed yields., Comment: 12 pages, 9 figures, to be submitted in joint ECCE proposal NIM-A volume

Abstract: We performed feasibility studies for various single transverse spin measurements that are related to the Sivers effect, transversity and the tensor charge, and the Collins fragmentation function. The processes studied include semi-inclusive deep inelastic scattering (SIDIS) where single hadrons (pions and kaons) were detected in addition to the scattered DIS lepton. The data were obtained in {\sc pythia}6 and {\sc geant}4 simulated e+p collisions at 18 GeV on 275 GeV, 18 on 100, 10 on 100, and 5 on 41 that use the ECCE detector configuration. Typical DIS kinematics were selected, most notably $Q^2 > 1 $ GeV$^2$, and cover the $x$ range from $10^{-4}$ to $1$. The single spin asymmetries were extracted as a function of $x$ and $Q^2$, as well as the semi-inclusive variables $z$, and $P_T$. They are obtained in azimuthal moments in combinations of the azimuthal angles of the hadron transverse momentum and transverse spin of the nucleon relative to the lepton scattering plane. The initially unpolarized MonteCarlo was re-weighted in the true kinematic variables, hadron types and parton flavors based on global fits of fixed target SIDIS experiments and $e^+e^-$ annihilation data. The expected statistical precision of such measurements is extrapolated to 10 fb$^{-1}$ and potential systematic uncertainties are approximated given the deviations between true and reconstructed yields. The impact on the knowledge of the Sivers functions, transversity and tensor charges, and the Collins function has then been evaluated in the same phenomenological extractions as in the Yellow Report. The impact is found to be comparable to that obtained with the parameterized Yellow Report detector and shows that the ECCE detector configuration can fulfill the physics goals on these quantities., Comment: 22 pages, 22 figures, to be submitted to joint ECCE proposal NIM-A volume

Abstract: The ECCE detector has been recommended as the selected reference detector for the future Electron-Ion Collider (EIC). A series of simulation studies have been carried out to validate the physics feasibility of the ECCE detector. In this paper, detailed studies of heavy flavor hadron and jet reconstruction and physics projections with the ECCE detector performance and different magnet options will be presented. The ECCE detector has enabled precise EIC heavy flavor hadron and jet measurements with a broad kinematic coverage. Abstract: Exclusive heavy quarkonium photoproduction is one of the most popular processes in EIC, which has a large cross section and a simple final state. Due to the gluonic nature of the exchange Pomeron, this process can be related to the gluon distributions in the nucleus. The momentum transfer dependence of this process is sensitive to the interaction sites, which provides a powerful tool to probe the spatial distribution of gluons in the nucleus. Recently the problem of the origin of hadron mass has received lots of attention in determining the anomaly contribution $M_{a}$. The trace anomaly is sensitive to the gluon condensate, and exclusive production of quarkonia such as J/$\psi$ and $\Upsilon$ can serve as a sensitive probe to constrain it. In this paper, we present the performance of the ECCE detector for exclusive J/$\psi$ detection and the capability of this process to investigate the above physics opportunities with ECCE., Comment: 11 pages, 14 figures, 1 table

Abstract: The recently approved Electron-Ion Collider (EIC) will provide a unique new opportunity for searches of charged lepton flavor violation (CLFV) and other new physics scenarios. In contrast to the $e \leftrightarrow \mu$ CLFV transition for which very stringent limits exist, there is still a relatively large discovery space for the $e \to \tau$ CLFV transition, potentially to be explored by the EIC. With the latest detector design of ECCE (EIC Comprehensive Chromodynamics Experiment) and projected integral luminosity of the EIC, we find the $\tau$-leptons created in the DIS process $ep\to \tau X$ are expected to be identified with high efficiency. A first ECCE simulation study, restricted to the 3-prong $\tau$-decay mode and with limited statistics for the Standard Model backgrounds, estimates that the EIC will be able to improve the current exclusion limit on $e\to \tau$ CLFV by an order of magnitude., Comment: 11 pages, 8 figures, to be submitted to NIM

Abstract: The Electron-Ion Collider (EIC) is a cutting-edge accelerator facility that will study the nature of the "glue" that binds the building blocks of the visible matter in the universe. The proposed experiment will be realized at Brookhaven National Laboratory in approximately 10 years from now, with detector design and R&D currently ongoing. Notably, EIC is one of the first large-scale facilities to leverage Artificial Intelligence (AI) already starting from the design and R&D phases. The EIC Comprehensive Chromodynamics Experiment (ECCE) is a consortium that proposed a detector design based on a 1.5T solenoid. The EIC detector proposal review concluded that the ECCE design will serve as the reference design for an EIC detector. Herein we describe a comprehensive optimization of the ECCE tracker using AI. The work required a complex parametrization of the simulated detector system. Our approach dealt with an optimization problem in a multidimensional design space driven by multiple objectives that encode the detector performance, while satisfying several mechanical constraints. We describe our strategy and show results obtained for the ECCE tracking system. The AI-assisted design is agnostic to the simulation framework and can be extended to other sub-detectors or to a system of sub-detectors to further optimize the performance of the EIC detector., Comment: 16 pages, 18 figures, 2 appendices, 3 tables

Abstract: The Electron Ion Collider (EIC) is the next generation of precision QCD facility to be built at Brookhaven National Laboratory in conjunction with Thomas Jefferson National Laboratory. There are a significant number of software and computing challenges that need to be overcome at the EIC. During the EIC detector proposal development period, the ECCE consortium began identifying and addressing these challenges in the process of producing a complete detector proposal based upon detailed detector and physics simulations. In this document, the software and computing efforts to produce this proposal are discussed; furthermore, the computing and software model and resources required for the future of ECCE are described.

Abstract: Computer-assisted surgery has been developed to enhance surgery correctness and safety. However, researchers and engineers suffer from limited annotated data to develop and train better algorithms. Consequently, the development of fundamental algorithms such as Simultaneous Localization and Mapping (SLAM) is limited. This article elaborates on the efforts of preparing the dataset for semantic segmentation, which is the foundation of many computer-assisted surgery mechanisms. Based on the Cholec80 dataset [3], we extracted 8,080 laparoscopic cholecystectomy image frames from 17 video clips in Cholec80 and annotated the images. The dataset is named CholecSeg8K and its total size is 3GB. Each of these images is annotated at pixel-level for thirteen classes, which are commonly founded in laparoscopic cholecystectomy surgery. Abstract: Although the energies associated with nuclear reactions are due primarily to interactions involving nuclear forces, the rates and probabilities associated with those reactions are effectively governed by electromagnetic forces. Charges in the local environment can modulate the Coulomb barrier, and thereby change the rates of nuclear processes. Experiments are presented in which low-temperature electrons are attached to high-density rotating neutrals to form negative ions. The steady-state quiescent rotating plasma generated here lends itself to first prove the principle that low temperature systems can yield MeV fusion particles. It allows the use of high density of neutrals interacting with the wall to yield gain greater than unity. It also demonstrates that instabilities can be avoided with high neutral densities. Collective dynamic interactions within this steady-state quiescent plasma result in an arrangement of negative charges that lowers the effective Coulomb barrier to nuclear reactions at a solid wall of reactants. MeV alpha particles are synchronously observed with externally imposed pulses as evidence of fusion being enabled by Coulomb fields. Abstract: We present measurements of the dynamical structure factor $S(q,\omega)$ of an interacting one-dimensional (1D) Fermi gas for small excitation energies. We use the two lowest hyperfine levels of the $^6$Li atom to form a pseudo-spin-1/2 system whose s-wave interactions are tunable via a Feshbach resonance. The atoms are confined to 1D by a two-dimensional optical lattice. Bragg spectroscopy is used to measure a response of the gas to density ("charge") mode excitations at a momentum $q$ and frequency $\omega$. The spectrum is obtained by varying $\omega$, while the angle between two laser beams determines $q$, which is fixed to be less than the Fermi momentum $k_\textrm{F}$. The measurements agree well with Tomonaga-Luttinger theory.

Abstract: A copy-number variant (CNV) of 16p11.2 encompassing 30 genes is associated with developmental and psychiatric disorders, head size, and body mass. The genetic mechanisms that underlie these associations are not understood. To determine the influence of 16p11.2 genes on development, we investigated the effects of CNV on craniofacial structure in humans and model organisms. We show that deletion and duplication of 16p11.2 have "mirror" effects on specific craniofacial features that are conserved between human and rodent models of the CNV. By testing dosage effects of individual genes on the shape of the mandible in zebrafish, we identify seven genes with significant effects individually and find evidence for others when genes were tested in combination. The craniofacial phenotypes of 16p11.2 CNVs represent a model for studying the effects of genes on development, and our results suggest that the associated facial gestalts are attributable to the combined effects of multiple genes.

Abstract: The genetic basis of autism spectrum disorder (ASD) is known to consist of contributions from de novo mutations in variant-intolerant genes. We hypothesize that rare inherited structural variants in cis-regulatory elements (CRE-SVs) of these genes also contribute to ASD. We investigated this by assessing the evidence for natural selection and transmission distortion of CRE-SVs in whole genomes of 9274 subjects from 2600 families affected by ASD. In a discovery cohort of 829 families, structural variants were depleted within promoters and untranslated regions, and paternally inherited CRE-SVs were preferentially transmitted to affected offspring and not to their unaffected siblings. The association of paternal CRE-SVs was replicated in an independent sample of 1771 families. Our results suggest that rare inherited noncoding variants predispose children to ASD, with differing contributions from each parent.

Abstract: Current anti-epidermal growth factor receptor (EGFR) therapy for oral cancer does not provide satisfactory efficacy due to drug resistance or reduced EGFR level. As an alternative candidate target for therapy, here we identified an oncogene, ROS1, as an important driver for oral squamous cell carcinoma (OSCC) metastasis. Among tumors from 188 oral cancer patients, upregulated ROS1 expression strongly correlated with metastasis to lung and lymph nodes. Mechanistic studies uncover that the activated ROS1 results from highly expressed ROS1 gene instead of gene rearrangement, a phenomenon distinct from other cancers. Our data further reveal a novel mechanism that reduced histone methyltransferase EZH2 leads to a lower trimethylation of histone H3 lysine 27 suppressive modification, relaxes chromatin, and promotes the accessibility of the transcription factor STAT1 to the enhancer and the intron regions of ROS1 target genes, CXCL1 and GLI1, for upregulating their expressions. Down-regulation of ROS1 in highly invasive OSCC cells, nevertheless, reduces cell proliferation and inhibits metastasis to lung in the tail-vein injection and the oral cavity xenograft models. Our findings highlight ROS1 as a candidate biomarker and therapeutic target for OSCC. Finally, we demonstrate that co-targeting of ROS1 and EGFR could potentially offer an effective oral cancer therapy.

Through comprehensive Raman thermometry, we reveal consistent dependencies in laser-induced heating relative to micropost diameter, with larger microposts exhibiting superior heat dissipation capabilities and smaller tuning range. For instance, a 5.0 μm micropost demonstrates a maximum local temperature increase of 260 K at 1.82 mW of annealing power, compared to 435 K for a 1.1 μm diameter micropost under the same conditions. By correlating local temperatures derived from the longitudinal optical phonon linewidth of the Raman spectra, with QD emission line blue shift at specific laser powers, the tunability across differing post diameters is studied. Abstract: We analyze the light scattered by a single InAs quantum dot interacting with a resonant continuous-wave laser. High resolution spectra reveal clear distinctions between coherent and incoherent scattering, with the laser intensity spanning over four orders of magnitude. We find that the fraction of coherently scattered photons can approach unity under sufficiently weak or detuned excitation, ruling out pure dephasing as a relevant decoherence mechanism. We show how spectral diffusion shapes spectra, correlation functions, and phase-coherence, concealing the ideal radiatively-broadened two-level system described by Mollow., Comment: to appear in PRB 85, 235315

Abstract: Narrow line-widths and the possibility of enhanced spontaneous emission via coupling to microcavities make semiconductor quantum dots ideal for harnessing coherent quantum phenomena at the single photon level. So far, however, all approaches have relied on incoherent pumping, which limits the desirable properties of the emission. In contrast, coherent excitation was recognized to be necessary for providing both improved photon indistinguishability and high efficiency, and offers the quantum control capabilities required for basic qubit manipulations. Here we achieve, for the first time, resonant and coherent excitation of a quantum dot with simultaneous collection of the non-classical photon emission. Second-order correlation measurements show the unique signature of a coherently-driven two-level quantum emitter: the photon statistics become oscillatory at high driving fields, reflecting the coherent evolution of the excitonic ground state of the quantum dot., Comment: 12 pages, 5 figures, submitted to Nature Photonics

45. Low energy physical properties of high-Tc superconducting Cu oxides: A comparison between the resonating valence bond and experiments

Abstract: In a recent review by Anderson and coworkers\cite{Vanilla}, it was pointed out that an early resonating valence bond (RVB) theory is able to explain a number of unusual properties of high temperature superconducting (SC) Cu-oxides. Here we extend previous calculations \cite{anderson87,FC Zhang,Randeria} to study more systematically low energy physical properties of the plain vanilla d-wave RVB state, and to compare results with the available experiments. We use a renormalized mean field theory combined with variational Monte Carlo and power Lanczos methods to study the RVB state of an extended $t-J$ model in a square lattice with parameters suitable for the hole doped Cu-oxides. The physical observable quantities we study include the specific heat, the linear residual thermal conductivity, the in-plane magnetic penetration depth, the quasiparticle energy at the antinode $(\pi, 0)$, the superconducting energy gap, the quasiparticle spectra and the Drude weight. The traits of nodes (including $k_{F}$, the Fermi velocity $v_{F}$ and the velocity along Fermi surface $v_{2}$), as well as the SC order parameter are also studied. 46. Characteristic Length Scale of Electric Transport Properties of Genomes

Abstract: A tight-binding model together with a novel statistical method are used to investigate the relation between the sequence-dependent electric transport properties and the sequences of protein-coding regions of complete genomes. A correlation parameter $\Omega$ is defined to analyze the relation. For some particular propagation length $w_{max}$, the transport behaviors of the coding and non-coding sequences are very different and the correlation reaches its maximal value $\Omega_{max}$. $w_{max}$ and \omax are characteristic values for each species. The possible reason of the difference between the features of transport properties in the coding and non-coding regions is the mechanism of DNA damage repair processes together with the natural selection., Comment: 4 pages, 4 figures

47. Time-Resolved Spectroscopy of Single Excitons Bound to Pairs of Te Isoelectronic Impurity Centers in ZnSe

Abstract: Tellurium impurity centers in ZnSe were individually probed with time-resolved photoluminescence (PL) spectroscopy. Resolution-limited peaks with an ultra-low spatial density originate in the recombination of excitons deeply bound to isolated nearest-neighbor isoelectronic Te pairs (Te2). This interpretation is confirmed by ab-initio calculations. The peaks reveal anti-bunched photon emission and a doublet structure polarized along [110] and [-110]. We analyze the time-resolved PL decay to clarify the role of the dark states in the spin relaxation and radiative recombination of single fine-structure split excitons.

48. Absence of Coexistence of Superconductivity and Antiferromagnetism of the Hole-Doped Two-Dimensional Extended $t-J$ Model

Abstract: The possibility of coexistence of superconductivity (SC) and antiferromagnetic long range order (AFLRO) of the two-dimensional extended $t-J$ model in the very underdoped region is studied by the variational Monte-Carlo (VMC) method. In addition to using previously studied wave functions, a recently proposed new wave function generated from the half-filled Mott insulator is used. For hole-doped systems, the phase boundary between AFLRO and $d-$wave SC for the physical parameters, $J/t=0.3$, $t'/t=-0.3$ and $t''/t=0.2$, is located near hole density $\delta_c = 0.06$, and there is {\it no} coexistence. Abstract: Using photoluminescence spectroscopy, we have investigated the nature of Rabi oscillation damping during active manipulation of excitonic qubits in self-assembled quantum dots. Rabi oscillations were recorded by varying the pulse amplitude for fixed pulse durations between 4 ps and 10 ps. Up to 5 periods are visible, making it possible to quantify the excitation dependent damping. We find that this damping is more pronounced for shorter pulse widths and show that its origin is the non-resonant excitation of carriers in the wetting layer, most likely involving bound-to-continuum and continuum-to-bound transitions., Comment: 18 pages, 4 figures
