The behavior of non-spherical particles in a shear-flow is of significant practical and theoretical interest. These systems have been the object of numerous investigations since the pioneering work of Jeffery a century ago. His eponymous orbits describe the deterministic motion of an isolated, rod-like particle in a shear flow. Subsequently, the effect of adding noise was investigated. The theory has been applied to colloidal particles, macromolecules, anisometric granular particles and most recently to microswimmers, for example bacteria. We study the Jeffery orbits of elongated particles subject to noise using Langevin simulations and a Fokker-Planck equation. We extend the analytical solution for infinitely thin needles ($\beta=1$) obtained by Doi and Edwards to particles with arbitrary shape factor ($0\le \beta\le 1$) and validate the theory by comparing it with simulations. We examine the rotation of the particle around the vorticity axis and study the orientational order matrix. We use the latter to obtain scalar order parameters $s$ and $r$ describing nematic ordering and biaxiality from the orientational distribution function. The value of $s$ (nematic ordering) increases monotonically with increasing P\'eclet number, while $r$ (measure of biaxiality) displays a maximum value. From perturbation theory we obtain simple expressions that provide accurate descriptions at low noise (or large P\'eclet numbers). We also examine the orientational distribution in the v-grad v plane and in the perpendicular direction. Finally we present the solution of the Fokker-Planck equation for a strictly two-dimensional (2D) system. For the same noise amplitude the average rotation speed of the particle in 3D is larger than in 2D.

Shear induced orientational ordering of asymmetric elongated particles is investigated experimentally. Corn grains and pegs with one end sharpened are studied using X-ray Computed Tomography (CT) during quasistatic shearing and silo discharge. We show that asymmetries can be detected in the orientational distributions of the particles, which are related to the modulated rotation of the particles during shear flow. Namely, when the particles rotate in a plane that is not horizontal, they spend more time with the sharper (lighter) end pointing up, which can be explained using energetic arguments. Our goal is to bridge human and machine intelligence in melanoma detection. We develop a classification system exploiting a combination of visual pre-processing, deep learning, and ensembling for providing explanations to experts and to minimize false negative rate while maintaining high accuracy in melanoma detection. Source images are first automatically segmented using a U-net CNN. The result of the segmentation is then used to extract image sub-areas and specific parameters relevant in human evaluation, namely center, border, and asymmetry measures. These data are then processed by tailored neural networks which include structure searching algorithms. Partial results are then ensembled by a committee machine. Our evaluation on the largest skin lesion dataset which is publicly available today, ISIC-2019, shows improvement in all evaluated metrics over a baseline using the original images only. The rheology of a 3-dimensional granular system consisting of frictional elongated particles was investigated by means of discrete element model (DEM) calculations. A homogenous shear flow of frictional spherocyliders was simulated, and a number of rheological quantities were calculated. In the framework of the $\mu(I)$ rheology, the effective friction was found to be a non-monotonic function of the aspect ratio for interparticle friction coefficient $\mu_p \lesssim 0.4$, while it was an increasing function for larger $\mu_p$. We reveal the microscopic origin of this peculiar non-monotonic behavior. More than 30 years ago Edwards and co-authors proposed a model to describe the statistics of granular packings by an ensemble of equiprobable jammed states. Experimental tests of this model remained scarce so far. We introduce a simple system to analyze statistical properties of jammed granular ensembles to test Edwards theory. Identical spheres packed in a nearly two-dimensional geometrical confinement were studied in experiments and numerical simulations. When tapped, the system evolves towards a ground state, but due to incompatible domain structures it gets trapped. Analytical calculations reproduce relatively well our simulation results, which allows us to test Edwards theory on a coupled system of two subsystems with different properties. We find that the joint system can only be described by the Edwards theory if considered as a single system due to the constraints in the stresses. The results show counterintuitive effects as in the coupled system the change in the order parameter is opposite to what is expected from the change in the compactivity.

Solids deform and fluids flow, but soft glassy materials, such as emulsions, foams, suspensions, and pastes, exhibit an intricate mix of solid and liquid-like behavior. While much progress has been made to understand their elastic (small strain) and flow (infinite strain) properties, such understanding is lacking for the softening and yielding phenomena that connect these asymptotic regimes. Here we present a comprehensive framework for softening and yielding of soft glassy materials, based on extensive numerical simulations of oscillatory rheological tests, and show that two distinct scenarios unfold depending on the material's packing density. For dense systems, there is a single, pressure-independent strain where the elastic modulus drops and the particle motion becomes diffusive. In contrast, for weakly jammed systems, a two-step process arises: at an intermediate softening strain, the elastic and loss moduli both drop down and then reach a new plateau value, whereas the particle motion becomes diffusive at the distinctly larger yield strain. We show that softening is associated with an extensive number of microscopic contact changes leading to a non-analytic rheological signature. Moreover, the scaling of the softening strain with pressure suggest the existence of a novel pressure scale above which softening and yielding coincide, and we verify the existence of this crossover scale numerically. We study the rheology of dense granular flows for frictionless spherocylinders by means of 3D numerical simulations. As in the case of spherical particles, the effective friction $\mu$ is an increasing function of the inertial number $I$, and we systematically investigate the dependence of $\mu$ on the particle aspect ratio $Q$, as well as that of the normal stress differences, the volume fraction and the coordination number. We show in particular that the quasi-static friction coefficient is non-monotonic with $Q$: from the spherical case $Q=1$, it first sharply increases, reaches a maximum around $Q \simeq 1.05$, and then gently decreases, reaching back its initial value for $Q \simeq 2$. We provide a microscopic interpretation for this unexpected behavior through the analysis of the distribution of dissipative contacts around the particles: as compared to spheres, slightly elongated grains enhance contacts in their central cylindrical band, whereas at larger aspect ratios particles tend to align and dissipate by preferential contacts at their hemispherical caps., Comment: 5 pages, 5 figures

Granular material flowing through bottlenecks like the openings of silos tend to clog and to inhibit further flow. We study this phenomenon in a three-dimensional hopper for spherical and shape-anisotropic particles by means of X-ray tomography. The X-ray tomograms provide information on the bulk of the granular filling, and allows to determine the particle positions and orientations inside the silo. In addition, it allows to calculate local packing densities in different parts of the container. We find that in the flowing zone of the silo particles show a preferred orientation and thereby a higher order. Similarly to simple shear flows, the average orientation of the particles is not parallel to the streamlines but encloses a certain angle with it. In most parts of the hopper, the angular distribution of the particles did not reach the one corresponding to stationary shear flow, thus the average orientation angle in the hopper deviates more from the streamlines than in stationary shear flows. In the flowing parts of the silo shear induced dilation is observed, which is more pronounced for elongated grains than for nearly spherical particles. The clogged state is characterized by a dome, i. e. the geometry of the layer of grains blocking the outflow. The shape of the dome depends on the particle shape., Comment: 10 pages, 6 figures

The shear response of soft solids can be modeled with linear elasticity, provided the forcing is slow and weak. Both of these approximations must break down when the material loses rigidity, such as in foams and emulsions at their (un)jamming point -- suggesting that the window of linear elastic response near jamming is exceedingly narrow. Yet precisely when and how this breakdown occurs remains unclear. To answer these questions, we perform computer simulations of stress relaxation and shear startup experiments in athermal soft sphere packings, the canonical model for jamming. By systematically varying the strain amplitude, strain rate, distance to jamming, and system size, we identify characteristic strain and time scales that quantify how and when the window of linear elasticity closes, and relate these scales to changes in the microscopic contact network. Our findings indicate that the mechanical response of jammed solids are generically nonlinear and rate-dependent on experimentally accessible strain and time scales., Comment: 10 pages, 9 figures

In this paper we report experiments where we shear granular rods in split-bottom geometries, and find that a significant heap of height of least 40% of the filling height can form at the particle surface. We show that heaping is caused by a significant secondary flow, absent for spherical particles. Flow reversal transiently reverses the secondary flow, leading to a quick collapse and slower regeneration of the heap. We present a symmetry argument and experimental data that show that the generation of the secondary flow is driven by a misalignment of the mean particle orientation with the streamlines of the flow. The evolution of wide shear zones (or shear bands) was investigated experimentally and numerically for quasistatic dry granular flows in split bottom shear cells. We compare the behavior of materials consisting of beads, irregular grains (e.g. sand) and elongated particles. Shearing an initially random sample, the zone width was found to significantly decrease in the first stage of the process. The characteristic shear strain associated with this decrease is about unity and it is systematically increasing with shape anisotropy, i.e. when the grain shape changes from spherical to irregular (e.g. sand) and becomes elongated (pegs). The strongly decreasing tendency of the zone width is followed by a slight increase which is more pronounced for rod like particles than for grains with smaller shape anisotropy (beads or irregular particles). The evolution of the zone width is connected to shear induced density change and for nonspherical particles it also involves grain reorientation effects. Granular material exposed to shear shows a variety of unique phenomena: Reynolds dilatancy, positional order and orientational order effects may compete in the shear zone. We study granular packings consisting of macroscopic prolate, oblate and spherical grains and compare their behaviour. X-ray tomography is used to determine the particle positions and orientations in a cylindrical split bottom shear cell. Packing densities and the arrangements of individual particles in the shear zone are evaluated. For anisometric particles, we observe the competition of two opposite effects. One the one hand, the sheared granulate is dilated, but on the other hand the particles reorient and align with respect to the streamlines. Even though aligned cylinders in principle may achieve higher packing densities, this alignment compensates for the effect of dilatancy only partially. The complex rearrangements lead to a depression of the surface above the well oriented region while neigbouring parts still show the effect of dilation in the form of heaps. For grains with isotropic shapes, the surface remains rather flat. Perfect monodisperse spheres crystallize in the shear zone, whereby positional order partially overcompensates dilatancy effects. Many complex structures and stochastic patterns emerge from simple kinetic rules and local interactions, and are governed by scale invariance properties in combination with effects of the global geometry. We consider systems that can be described effectively by space-time trajectories of interacting particles, such as domain boundaries in two-dimensional growth or river networks. We study trajectories embedded in time-dependent geometries, and the main focus is on uniformly expanding or decreasing domains for which we obtain an exact mapping to simple fixed domain systems while preserving the local scale invariance properties. This approach was recently introduced in [A. Ali et al., Phys. Rev. E 87, 020102(R) (2013)] and here we provide a detailed discussion on its applicability for self-affince Markovian models, and how it can be adapted to self-affine models with memory or explicit time dependence. The mapping corresponds to a non-linear time transformation which convergences to a finite value for a large class of trajectories, enabling an exact analysis of asymptotic properties in expanding domains. We further provide a detailed discussion of different particle interactions and generalized geometries. The alignment, ordering and rotation of elongated granular particles was studied in shear flow. The time evolution of the orientation of a large number of particles was monitored in laboratory experiments by particle tracking using optical imaging and x-ray computed tomography. The experiments were complemented by discrete element simulations. The particles develop an orientational order. In the steady state the time and ensemble averaged direction of the main axis of the particles encloses a small angle with the streamlines. This shear alignment angle is independent of the applied shear rate, and it decreases with increasing grain aspect ratio. At the grain level the steady state is characterized by a net rotation of the particles, as dictated by the shear flow. The distribution of particle rotational velocities was measured both in the steady state and also during the initial transients. The average rotation speed of particles with their long axis perpendicular to the shear alignment angle is larger, while shear aligned particles rotate slower. The ratio of this fast/slow rotation increases with particle aspect ratio. Many growth processes lead to intriguing stochastic patterns and complex fractal structures which exhibit local scale invariance properties. Such structures can often be described effectively by space-time trajectories of interacting particles, and their large scale behaviour depends on the overall growth geometry. We establish an exact relation between statistical properties of structures in uniformly expanding and fixed geometries, which preserves the local scale invariance and is independent of other properties such as the dimensionality. This relation generalizes standard conformal transformations as the natural symmetry of self-affine growth processes. We illustrate our main result numerically for various structures of coalescing L\'evy flights and fractional Brownian motions, including also branching and finite particle sizes. One of the main benefits of this new approach is a full, explicit description of the asymptotic statistics in expanding domains, which are often non-trivial and random due to amplification of initial fluctuations., Comment: 5 pages, 3 figures

Shear induced alignment of elongated particles is studied experimentally and numerically. We show that shear alignment of ensembles of macroscopic particles is comparable even on a quantitative level to simple molecular systems, despite the completely different types of particle interactions. We demonstrate that for dry elongated grains the preferred orientation forms a small angle with the streamlines, independent of shear rate across three decades. For a given particle shape, this angle decreases with increasing aspect ratio of the particles. Pattern formation in microbial colonies of competing strains under purely space-limited population growth has recently attracted considerable research interest. We show that the reproduction time statistics of individuals has a significant impact on the sectoring patterns. Generalizing the standard Eden growth model, we introduce a simple one-parameter family of reproduction time distributions indexed by the variation coefficient {\delta} \in [0, 1], which includes deterministic ({\delta} = 0) and memoryless exponential distribution ({\delta} = 1) as extreme cases. We present convincing numerical evidence and heuristic arguments that the generalized model is still in the KPZ universality class, and the changes in patterns are due to changing prefactors in the scaling relations, which we are able to predict quantitatively. At the example of Saccharomyces cerevisiae, we show that our approach using the variation coefficient also works for more realistic reproduction time distributions.

We show that simulations of polymer rheology at a fluctuating mesoscopic scale and at the macroscopic scale where flow instabilities occur can be achieved at the same time with dissipative particle dynamics (DPD) technique.} We model the visco-elasticity of polymer liquids by introducing a finite fraction of dumbbells in the standard DPD fluid. The stretching and tumbling statistics of these dumbbells is in agreement with what is known for isolated polymers in shear flows. At the same time, the model exhibits behaviour reminiscent of drag reduction in the turbulent state: as the polymer fraction increases, the onset of turbulence in plane Couette flow is pushed to higher Reynolds numbers. The method opens up the possibility to model nontrivial rheological conditions with ensuing coarse grained polymer statistics.

We present simulations of coherent structures in compressible flows near the transition to turbulence using the Dissipative Particle Dynamics (DPD) method. The structures we find are remarkably consistent with experimental observations and DNS simulations of incompressible flows, despite a difference in Mach number of several orders of magnitude. The bifurcation from the laminar flow is bistable and shifts to higher Reynolds numbers when the fluid becomes more compressible. This work underlines the robustness of coherent structures in the transition to turbulence and illustrates the ability of particle-based methods to reproduce complex non-linear instabilities., Comment: 4 pages, 5 figures

We study the origin of the scaling behavior in frictionless granular media above the jamming transition by analyzing their linear response. The response to local forcing is non-self-averaging and fluctuates over a length scale that diverges at the jamming transition. The response to global forcing becomes increasingly non-affine near the jamming transition. This is due to the proximity of floppy modes, the influence of which we characterize by the local linear response. Force networks form the skeleton of static granular matter. They are the key ingredient to mechanical properties, such as stability, elasticity and sound transmission, which are of utmost importance for civil engineering and industrial processing. Previous studies have focused on the global structure of external forces (the boundary condition), and on the probability distribution of individual contact forces. The disordered spatial structure of the force network, however, has remained elusive so far. Here we report evidence for scale invariance of clusters of particles that interact via relatively strong forces. We analyzed granular packings generated by molecular dynamics simulations mimicking real granular matter; despite the visual variation, force networks for various values of the confining pressure and other parameters have identical scaling exponents and scaling function, and thus determine a universality class. Remarkably, the flat ensemble of force configurations--a simple generalization of equilibrium statistical mechanics--belongs to the same universality class, while some widely studied simplified models do not., Comment: 15 pages, 4 figures; to appear in Nature

We probe the nature of the jamming transition of frictional granular media by studying their vibrational properties as a function of the applied pressure p and friction coefficient mu. The density of vibrational states exhibits a crossover from a plateau at frequencies omega \gtrsim omega^*(p,mu) to a linear growth for omega \lesssim omega^*(p,mu). We show that omega^* is proportional to Delta z, the excess number of contacts per grains relative to the minimally allowed, isostatic value. For zero and infinitely large friction, typical packings at the jamming threshold have Delta z -> 0, and then exhibit critical scaling. We study the nature of the soft modes in these two limits, and find that the ratio of elastic moduli is governed by the distance from isostaticity., Comment: 4 pages, 4 figures; discussion updated

We explore the macroscopic consequences of lattice anisotropy for Diffusion Limited Aggregation (DLA) in three dimensions. Simple cubic and BCC lattice growths are shown to approach universal asymptotic states in a coherent fashion, and the approach is accelerated by the use of noise reduction. These states are strikingly anisotropic dendrites with a rich hierarchy of structure. For growth on an FCC lattice, our data suggest at least two stable fixed points of anisotropy, one matching the BCC case. Hexagonal growths, favouring six planar and two polar directions, appear to approach a line of asymptotic states with continuously tunable polar anisotropy. The more planar of these growths visually resemble real snowflake morphologies. Our simulations use a new and dimension-independent implementation of the Diffusion Limited Aggregation (DLA) model. The algorithm maintains a hierarchy of sphere-coverings of the growth, supporting efficient random walks onto the growth by spherical moves. We investigate diffusion-limited aggregation (DLA) in a wedge geometry. Arneodo and collaborators have suggested that the ensemble average of DLA cluster density should be close to the noise-free selected Saffman-Taylor finger. We show that a different, but related, ensemble average, that of the conformal maps associated with random clusters, yields a non-trivial shape which is also not far from the Saffman-Taylor finger. However, we have previously demonstrated that the same average of DLA in a channel geometry is not the Saffman-Taylor finger. The hydrodynamics of viscoelastic materials (for example polymer melts and solutions) presents interesting and complex phenomena, for example instabilities and turbulent flow at very low Reynolds numbers due to normal stress effects and the existence of a finite stress relaxation time. This present work is motivated by renewed interest in instabilities in polymer flow. The majority of currently used numerical methods discretize a constitutive equation on a grid with finite difference or similar methods. We present work in progress in which we simulate viscoelastic flow with dissipative particle dynamics. The advantage of this approach is that many of the numerical instabilities of conventional methods can be avoided, and that the model gives clear physical insight into the origins of many viscoelastic flow instabilities., Comment: 8 pages, 4 figures, was presented on DSFD-2004

We present numerical simulations of acoustic wave propagation in confined granular systems consisting of particles interacting with the three-dimensional Hertz-Mindlin force law. The response to a short mechanical excitation on one side of the system is found to be a propagating coherent wavefront followed by random oscillations made of multiply scattered waves. We find that the coherent wavefront is insensitive to details of the packing: force chains do not play an important role in determining this wavefront. The coherent wave propagates linearly in time, and its amplitude and width depend as a power law on distance, while its velocity is roughly compatible with the predictions of macroscopic elasticity. As there is at present no theory for the broadening and decay of the coherent wave, we numerically and analytically study pulse-propagation in a one-dimensional chain of identical elastic balls. The results for the broadening and decay exponents of this system differ significantly from those of the random packings. In all our simulations, the speed of the coherent wavefront scales with pressure as $p^{1/6}$; we compare this result with experimental data on various granular systems where deviations from the $p^{1/6}$ behavior are seen. Random walkers absorbing on a boundary sample the Harmonic Measure linearly and independently: we discuss how the recurrence times between impacts enable non-linear moments of the measure to be estimated. From this we derive a new technique to simulate Dielectric Breakdown Model growth which is governed nonlinearly by the Harmonic Measure. Recurrence times are shown to be accurate and effective in probing the multifractal growth measure of diffusion limited aggregation. For the Dielectric Breakdown Model our new technique grows large clusters efficiently and we are led to significantly revise earlier exponent estimates. Previous results by two conformal mapping techniques were less converged than expected, and in particular a recent theoretical suggestion of superuniversality is firmly refuted., Comment: 9 pages, 8 figures

The relation between packing geometry and force network statistics is studied for granular media. Based on simulations of two-dimensional packings of Hertzian spheres, we develop a geometrical framework relating the distribution of interparticle forces P(f) to the weight distribution P}(w), which is measured in experiments. We apply this framework to reinterpret recent experimental data on strongly deformed packings, and suggest that the observed changes of P(w) are dominated by changes in contact network while P(f) remains relatively unaltered. We furthermore investigate the role of packing disorder in the context of the q-model, and address the question of how force fluctuations build up as a function of the distance beneath the top surface., Comment: 15 pages, 12 figures

We performed extensive numerical simulation of diffusion-limited aggregation in two dimensional channel geometry. Contrary to earlier claims, the measured fractal dimension D = 1.712 +- 0.002 and its leading correction to scaling are the same as in the radial case. Diffusion-limited aggregation is consistent with simple scaling. However, strong subdominant terms are present, and these can account for various earlier claims of anomalous scaling. The effect of boundaries on the force distributions in granular media is illustrated by simulations of 2D packings of frictionless, Hertzian spheres. To elucidate discrepancies between experimental observations and theoretical predictions, we distinguish between the weight distribution {\cal P} (w) measured in experiments and analyzed in the q-model, and the distribution of interparticle forces P(f). The latter one is robust, while {\cal P}(w) can be obtained once the local packing geometry and P(f) are known. By manipulating the (boundary) geometry, we show that {\cal P}(w) can be varied drastically., Comment: 4 pages, 4 figures

Off-lattice DLA clusters grown with different levels of noise reduction are found to be consistent with a simple fractal fixed point. Cluster shapes and their ensemble variation exhibit a dominant slowest correction to scaling, and this also accounts for the apparent ``multiscaling'' in the DLA mass distribution. We interpret the correction to scaling in terms of renormalized noise. The limiting value of this variable is strikingly small and is dominated by fluctuations in cluster shape. The creation of fractal clusters by diffusion limited aggregation (DLA) is studied by using iterated stochastic conformal maps following the method proposed recently by Hastings and Levitov. The object of interest is the function $\Phi^{(n)}$ which conformally maps the exterior of the unit circle to the exterior of an $n$-particle DLA. The map $\Phi^{(n)}$ is obtained from $n$ stochastic iterations of a function $\phi$ that maps the unit circle to the unit circle with a bump. The scaling properties usually studied in the literature on DLA appear in a new light using this language. The dimension of the cluster is determined by the linear coefficient in the Laurent expansion of $\Phi^{(n)}$, which asymptotically becomes a deterministic function of $n$.
