Abstract

Purpose: A new high-resolution next-generation sequencing (NGS)-based method was established to type closely related European type II Toxoplasma gondii strains. Methods: T. gondii field isolates were collected from different parts of Europe and assessed by whole genome sequencing (WGS). In comparison to ME49 (a type II reference strain), highly polymorphic regions (HPRs) were identified, showing a considerable number of single nucleotide polymorphisms (SNPs). After confirmation by Sanger sequencing, 18 HPRs were used to design a primer panel for multiplex PCR to establish a multilocus Ion AmpliSeq typing method. Toxoplasma gondii isolates and T. gondii present in clinical samples were typed with the new method. The sensitivity of the method was tested with serially diluted reference DNA samples. Results: Among type II specimens, the method could differentiate the same number of haplotypes as the reference standard, microsatellite (MS) typing. Passages of the same isolates and specimens originating from abortion outbreaks were identified as identical. In addition, seven different genotypes, two atypical and two recombinant specimens were clearly distinguished from each other by the method. Furthermore, almost all SNPs detected by the Ion AmpliSeq method corresponded to those expected based on WGS. By testing serially diluted DNA samples, the method exhibited a similar analytical sensitivity as MS typing. Conclusion: The new method can distinguish different T. gondii genotypes and detect intra-genotype variability among European type II T. gondii strains. Furthermore, with WGS data additional target regions can be added to the method to potentially increase typing resolution.

Abstract

OBJECTIVES Cardiopulmonary bypass activates adhesion molecules, which are associated with systemic inflammation and organ dysfunction. The intracellular adhesion molecule-1 (ICAM-1) has been evaluated in patients presenting pulmonary dysfunction after cardiac surgery. MATERIALS AND METHODS Postoperative serum levels of the ICAM-1 were measured in 40 patients who underwent isolated coronary artery bypass grafting, in 28 with uneventful postoperative recovery (70 %) (Group 1), and in 12 (30 %) with postoperative respiratory insufficiency (Group 2), defined by the need for prolonged (> 24 hours) mechanical ventilation using a fractional oxygen concentration of > 40 %. RESULTS Patients in group 1 were ventilated for 12.21 +/- 4.86 hours and those in group 2 for 92.91 +/- 48.14 hours (p < 0.001). ICAM-1 decreased from 145.98 +/- 73.40 ng/ml to 81.15 +/- 114.82 ng/ml in group 1, while in group 2 ICAM-1 showed a significant higher level and increased to 435.01 +/- 130.02 ng/ml (p < 0.001). The leukocyte count increased in both groups as well as the C-reactive protein (CRP) during the postoperative course. The CRP behaves similar in both groups (p = 0.636) in contrast to the leukocyte count which was significantly higher in group 2 (p < 0.01). While none of the patients in group 1 died the mortality in group 2 was 50 % (p < 0.001). CONCLUSION Respiratory insufficiency after cardiopulmonary bypass is associated with a distinct increase in the ICAM-1. The reason for the increase of the ICAM-1 in this small subset of patients has not been clarified.

20. Petri Net + Nested relational Calculus = Dataflow

Abstract

In this paper we propose a formal, graphical workflow language for dataflows, i.e., workflows where large amounts of complex data are manipulated and the structure of the manipulated data is reflected in the structure of the workflow. It is a common extension of – Petri nets, which are responsible for the organization of the processing tasks, and – Nested relational calculus, which is a database query language over complex objects, and is responsible for handling collections of data items (in particular, for iteration) and for the typing system. We demonstrate that dataflows constructed in hierarchical manner, according to a set of refinement rules we propose, are sound: initiated with a single token (which may represent a complex scientific data collection) in the input node, terminate with a single token in the output node (which represents the output data collection). In particular they always process all of the input data, leave no ”debris data” behind and the output is always eventually computed.

Abstract

Constraint-based approaches facilitate the prediction of cellular metabolic capabilities, based, in turn on predictions of the repertoire of enzymes encoded in the genome. Recently, genome annotations have been used to reconstruct genome scale metabolic reaction networks for numerous species, including Homo sapiens, which allow simulations that provide valuable insights into topics, including predictions of gene essentiality of pathogens, interpretation of genetic polymorphism in metabolic disease syndromes and suggestions for novel approaches to microbial metabolic engineering. These constraint-based simulations are being integrated with the functional genomics portals, an activity that requires efficient implementation of the constraint-based simulations in the web-based environment.

49. A distributed algorithm for anytime coalition structure generation

Abstract

A major research challenge in multi-agent systems is the problem of partitioning a set of agents into mutually disjoint coalitions, such that the overall performance of the system is optimized. This problem is difficult because the search space is very large: the number of possible coalition structures increases exponentially with the number of agents. Although several algorithms have been proposed to tackle this Coalition Structure Generation (CSG) problem, all of them suffer from being inherently centralized, which leads to the existence of a performance bottleneck and a single point of failure. In this paper, we develop the first decentralized algorithm for solving the CSG problem optimally. In our algorithm, the necessary calculations are distributed among the agents, instead of being carried out centrally by a single agent (as is the case in all the available algorithms in the literature). In this way, the search can be carried out in a much faster and more robust way, and the agents can share the burden of the calculations. The algorithm combines, and improves upon, techniques from two existing algorithms in the literature, namely DCVC [5] and IP [9], and applies novel techniques for filtering the input and reducing the inter-agent communication load.
