The aim of the UniProt Knowledgebase is to provide users with a comprehensive, high-quality and freely accessible set of protein sequences annotated with functional information. In this publication we describe enhancements made to our data processing pipeline and to our website to adapt to an ever-increasing information content. The number of sequences in UniProtKB has risen to over 227 million and we are working towards including a reference proteome for each taxonomic group. We continue to extract detailed annotations from the literature to update or create reviewed entries, while unreviewed entries are supplemented with annotations provided by automated systems using a variety of machine-learning techniques. In addition, the scientific community continues their contributions of publications and annotations to UniProt entries of their interest. Finally, we describe our new website (https://www.uniprot.org/), designed to enhance our users’ experience and make our data easily accessible to the research community. This interface includes access to AlphaFold structures for more than 85% of all entries as well as improved visualisations for subcellular localisation of proteins.

Results: Nightingale is a library of re-usable data visualization web components that are currently used by UniProt and InterPro, among other projects. The components can be used to display protein sequence features, variants, interaction data, 3D structure, etc. These components are flexible, allowing users to easily view multiple data sources within the same context, as well as compose these components to create a customized view. The InterPro database (https://www.ebi.ac.uk/interpro/) provides an integrative classification of protein sequences into families, and identifies functionally important domains and conserved sites. InterProScan is the underlying software that allows protein and nucleic acid sequences to be searched against InterPro's signatures. Signatures are predictive models which describe protein families, domains or sites, and are provided by multiple databases. InterPro combines signatures representing equivalent families, domains or sites, and provides additional information such as descriptions, literature references and Gene Ontology (GO) terms, to produce a comprehensive resource for protein classification. Founded in 1999, InterPro has become one of the most widely used resources for protein family annotation. Here, we report the status of InterPro (version 81.0) in its 20th year of operation, and its associated software, including updates to database content, the release of a new website and REST API, and performance improvements in InterProScan.

Biological processes such as gene regulation, signal transduction, protein-protein interaction or metabolic pathways are often represented in the form of biological networks. Their modelling, analysis, and visualization are essential for uncovering important properties of the underlying biological system. Only a graph-based database that embraces relationships as a core aspect of its data model is able to store and query connections between thousands of interacting components efficiently. Here we present the modelling of the miRNA regulatory network as a use case in BioNetDB, a storage engine to work with biological networks using a NoSQL graph database. The choice of the miRNA regulation system as a case study is due to its characteristics: is a densely connected network with a lower specificity in comparison to other biological networks, the presence of positive and negative feedback loops is very common and, usually, components and connections in miRNA regulatory networks are not well annotated. As BioNetDB provides a robust system to deal with incomplete data and sparse annotation, this situation provides an ideal frame to test its performance as a helper tool for annotation and its capability of providing feedback to other databases.
