Microplastics are emergent contaminants threatening aquatic organisms including aquacultured fish. This study investigated the effects of high-density polyethylene (HDPE, 100 to 125μm) on yellow perch (Perca flavescens) based on integrative evaluation including growth performance, nutritional status, nutrient metabolism, fish health, and gut microbial community. Five test diets (0, 1, 2, 4, or 8g HDPE/100g diet) containing41% protein and 10.5% lipid were fed to juvenile perch (average body weight, 25.9±0.2g; n=15) at a feeding rate of 1.5% to 2.0% body weight daily. The feeding trial was conducted in a flow-through water system for 9wk with 3 tanks per treatment and 15 yellow perch per tank. No mortality or HDPE accumulation in the fish was found in any treatments. Weight gain and condition factor of fish were not significantly impacted by HDPE (P>0.05). Cyanobacteria harmful algal blooms (CHABs) became a concern in the upper San Francisco Estuary, California beginning in 1999, when yearly blooms of Microcystis began in the Delta region. Subsequent research identified that the increase in the magnitude, duration and toxicity of Microcystis blooms was associated with drought related conditions of elevated water temperature and low streamflow. However, the impact of extreme conditions on the resilience of the bloom was unknown. The 2014 and 2017 water years provided a unique opportunity to determine the effect of climatic “whiplash” produced by the occurrence of extreme wet conditions following extreme dry conditions on the Microcystis bloom. We hypothesized that the period of record wet conditions in 2017 (1906-2018) would eliminate the Microcystis bloom for that year and perhaps revert the estuary phytoplankton community back to pre-bloom conditions due to extreme flushing, despite the increase in magnitude and spatial and temporal distribution of the Microcystis bloom during the 2014 extreme dry year. Field sampling was conducted at 2-week or 4-week intervals between July and November at stations throughout the Delta for both years and included a suite of physical, chemical and biological factors. Using PRIMER-e DISTLM, we determined that retention time in the upper estuary and water temperature were key environmental correlates with the Microcystis bloom amplitude and in regression models described 58-78% of the variation of the bloom surface biovolume or subsurface abundance. The period of record high streamflow in 2017 was not enough to eliminate the Microcystis bloom. However, the bloom was small in 2017, with a low abundance, late initiation, short duration, narrow distribution and low toxin production. Warm water temperature enabled the bloom to flower in late summer despite streamflow many times those measured previously. In addition, although conditions early in the summer of 2017 favored diatoms, the summer was characterized by an abundance of other non-Microcystis cyanobacteria. We conclude that once established, Microcystis is likely to be resistant to extreme wet conditions, as long as water temperature and other key water quality conditions are favorable.

Condition indices are key predictors of health and fitness in wild fish populations. Variation in body condition, therefore, can be used to identify stressful conditions that may impact endangered species, such as California’s endemic Delta Smelt (Hypomesus transpacificus McAllister, 1963). Here, we examined spatiotemporal variation in the condition indices of > 1600 Delta Smelt collected over nine years (2011–2019), a period characterized by tremendous variability in hydrodynamic and water quality conditions. The population exhibited low hepatosomatic index (HSI) and condition factor (CF) during September/October/November (fall), and both condition indices declined over the nine-year study during fall. HSI was positively correlated with indicators of pelagic productivity (e.g., Chlorophyll a, zooplankton biomass, and proximity to tidal wetlands), whereas CF was negatively correlated with temperature, peaking at a relatively cool 10–13°C. In sum, seasonal and interannual variation in body condition corresponded most strongly with pelagic productivity and water temperature, with little correlation to freshwater outflow. Management actions that increase pelagic productivity, restore and freshen productive wetlands during late summer-fall, and reduce water temperatures overall are likely to benefit condition indices and, therefore, fitness of the Delta Smelt population.

Temperature and salinity often define the distributions of aquatic organisms. This is at least partially true for Delta Smelt, an imperiled species endemic to the upper San Francisco Estuary. While much is known about the tolerances and distribution of Delta Smelt in relation to these parameters, little is known regarding the temperature and salinity preferences of the species. Therefore, the temperature and salinity preferences of sub-adult Delta Smelt were investigated across a wide range of thermal (8–28 °C) and salinity (0–23 ppt) conditions. Replicates of ten fish were allowed to swim between two circular chambers with different temperature or salinity, and the distribution of fish between the chambers was recorded. We found that Delta Smelt showed no temperature preference below 15 °C, a modest aversion to the warmer tank from 15 to 28 °C, and a strong aversion to the warmer tank with elevated mortality at temperatures above 28 °C. Delta Smelt also preferred lower salinities, and this preference became more pronounced as salinity increased toward 23 ppt. These results indicate that Delta Smelt can tolerate high temperatures and salinities for a short time, and that their preferences for lower temperature and salinity strengthens as these variables increase.

Largemouth bass (LMB; Micropterus salmoides) recruitment is limited by a critical developmental period during early life stages, but this mechanism may be less important within non-native habitats. We conducted boat electrofishing surveys in four tidal lakes of California’s Sacramento–San Joaquin Delta (SSJD) from 2010 to 2011 to describe introduced LMB recruitment dynamics. We evaluated growth, proximate composition, and health indices of young-of-the-year (YOY) LMB among tidal lakes and developed an integrated count model to determine how factors known to affect LMB recruitment shape SSJD population structure. Our results show a mismatch among growth, nutrition, and YOY abundance, where the tidal lake with the most abundant and fastest-growing LMB had the poorest nutritional status. The warm winter water temperatures and lack of a hatching-cohort growth advantage suggests overwinter starvation plays a less important role in SSJD LMB recruitment than in many native LMB habitats. Collectively, our results suggest that habitat characteristics (submerged aquatic vegetation) and not overwinter mortality shapes SSJD LMB population structure, a mechanism consistent with contemporary hypotheses about the altered fish community structure of the SSJD.

Developmental abnormalities in otoliths can impact growth and survival in teleost fishes. Here, we quantified the frequency and severity of developmental anomalies in otoliths of delta smelt (Hypomesus transpacificus), a critically endangered estuarine fish that is endemic to the San Francisco Estuary. Left–right asymmetry and anomalous crystalline polymorphs (i.e., vaterite) were quantified and compared between wild and cultured populations using digital image analysis. Visual estimates of vaterite were validated using X-ray diffraction, Raman spectroscopy, laser ablation ICPMS, and electron probe microanalysis. Results indicated that cultured delta smelt were 80 times more likely to contain a vateritic otolith and 18 times more likely to contain relatively large (≥ 15%) amounts of vaterite. Similarly, cultured fish exhibited 30% greater asymmetry than wild fish. These results indicate that cultured delta smelt exhibit a significantly higher frequency of vestibular abnormalities which are known to reduce fitness and survival. Such hatchery effects on otolith development could have important implications for captive culture practices and the supplementation of wild fish populations with cultured individuals.

Farmers in the San Francisco Estuary have been using increasing amounts of weed killers, also called herbicides, on their farms. Herbicides kill unwanted weeds without hurting food crops. However, did you know that herbicides can hurt fish as well, especially those that live in the Estuary, like delta smelt? Delta smelt are small, translucent fish that only occur in the San Francisco Estuary. In the past, delta smelt could be found everywhere in the Estuary. However, they are currently threatened with extinction, largely due to human activities. In this study, we tested the toxicity of fluridone, a commonly used herbicide found in the San Francisco Estuary, on delta smelt. None of the fish died from fluridone, but we found that it weakened them, even after as little as 6 h of exposure!

This study determined whether accumulated liver and visceral lipid in yellow perch can be alleviated by feeding an appropriate starch source. We compared the growth performance, nutritional composition and health of yellow perch fed a control diet (no added starch) and three diets with corn, potato or wheat starch (200 g/kg diet) to replace an equal proportion of fishmeal in the control diet. Dietary starch led to increased bulk density, hardness and gelatinization levels of feed pellets compared with the control diet. At the end of an 8‐week feeding, all fish fed the test diets had similar growth rates (p > .05). However, the wheat starch diet resulted in significantly enlarged livers and increased accumulation of lipid in the liver, viscera and whole body (p < .05). This diet also caused significantly higher levels of fasting glucose, aspartate aminotransferase and alkaline phosphatase activities in serum than the control diet. Liver cell diameters were larger, and Kupffer cell numbers were lower in the fish fed the wheat starch than those fed the control diet. Potato or corn starch had less impact on fish health and is considered to be an appropriate carbohydrate sources for yellow perch under the current testing conditions.

Mercury is a metal pollutant that travels thousands of miles through air and water. It flows along rivers to lakes, estuaries, and the sea, cycling between animals and their environments. Extensive mercury mining during the Gold Rush left lasting impacts on the San Francisco Bay Delta, one of California’s largest wetland habitats and home to thousands of species. Burning fossil fuels in cities like San Francisco also releases mercury, leading to its buildup in local food chains. Mercury accumulates from plankton to fish to top predators like sharks and seals, where it reaches potentially harmful levels. Mercury never fully breaks down and continues cycling in ecosystems, even reaching migratory animals living offshore in the Pacific Ocean. Scientists collect samples from wildlife to uncover clues about mercury sources and threats to human health. This article explains the mercury problem and why we track this invisible pollutant in the San Francisco Bay.

The Delta Smelt (Hypomesus transpacificus) is a small, semi-anadromous fish native to the San Francisco Bay-Delta Estuary and has been declared as critically endangered. Their olfactory biology, in particular, is poorly understood and a basic description of their sensory anatomy is needed to advance our understanding of the sensory ecology of species to inform conservation efforts to manage and protect them. We provide a description of the gross morphology, histological, immunohistochemical, and ultrastructural features of the olfactory rosette in this fish and discuss some of the functional implications in relation to olfactory ability. We show that Delta Smelt have a multilamellar olfactory rosette with allometric growth. Calretinin immunohistochemistry revealed a diffuse distribution of olfactory receptor neurons within the epithelium. Ciliated, microvillous and crypt neurons were clearly identified using morphological and immunohistochemical features. The olfactory neurons were supported by robust ciliated and secretory sustentacular cells. Although the sense of smell has been overlooked in Delta Smelt, we conclude that the olfactory epithelium has many characteristics of macrosmatic fish. With this study, we provide a foundation for future research into the sensory ecology of this imperiled fish. Cyanobacterial blooms and the associated release of cyanotoxins pose problems for many conventional water treatment plants due to their limited removal by typical unit operations. In this study, a conventional water treatment process consisting of coagulation, flocculation, sedimentation, filtration, and sludge dewatering was assessed in lab-scale experiments to measure the removal of microcystin-LR and Microcystis aeruginosa cells using liquid chromatography with mass spectrometer (LC-MS) and a hemacytometer, respectively. The overall goal was to determine the effect of recycling cyanotoxin-laden dewatered sludge supernatant on treated water quality. The lab-scale experimental system was able to maintain the effluent water quality below relevant the United States Environmental Protection Agency (US EPA) and World Health Organisation (WHO) standards for every parameter analyzed at influent concentrations of M. aeruginosa above 106 cells/mL. However, substantial increases of 0.171 NTU (Nephelometric Turbidity Unit), 7 &times, 104 cells/L, and 0.26 &micro, g/L in turbidity, cyanobacteria cell counts, and microcystin-LR concentration were observed at the time of dewatered supernatant injection. Microcystin-LR concentrations of 1.55 &micro, g/L and 0.25 &micro, g/L were still observed in the dewatering process over 24 and 48 h, respectively, after the initial addition of M.aeruginosa cells, suggesting the possibility that a single cyanobacterial bloom may affect the filtered water quality long after the bloom has dissipated when sludge supernatant recycling is practiced.

Microcystis blooms have occurred in upper San Francisco Estuary (USFE) since 1999, but their potential impacts on plankton communities have not been fully quantified. Five years of field data collected from stations across the freshwater reaches of the estuary were used to identify the plankton communities that covaried with Microcystis blooms, including non-photosynthetic bacteria, cyanobacteria, phytoplankton, zooplankton, and benthic genera using a suite of analyses, including microscopy, quantitative PCR (qPCR), and shotgun metagenomic analysis. Coherence between the abundance of Microcystis and members of the plankton community was determined by hierarchal cluster analysis (CLUSTER) and type 3 similarity profile analysis (SIMPROF), as well as correlation analysis. Microcystis abundance varied with many cyanobacteria and phytoplankton genera and was most closely correlated with the non-toxic cyanobacterium Merismopoedia, the green algae Monoraphidium and Chlamydomonas, and the potentially toxic cyanobacteria Pseudoanabaena, Dolichospermum, Planktothrix, Sphaerospermopsis, and Aphanizomenon. Among non-photosynthetic bacteria, the xenobiotic bacterium Phenylobacterium was the most closely correlated with Microcystis abundance. The coherence of DNA sequences for phyla across trophic levels in the plankton community also demonstrated the decrease in large zooplankton and increase in small zooplankton during blooms. The breadth of correlations between Microcystis and plankton across trophic levels suggests Microcystis influences ecosystem production through bottom-up control during blooms. Importantly, the abundance of Microcystis and other members of the plankton community varied with wet and dry conditions, indicating climate was a significant driver of trophic structure during blooms.

There is an extensive literature establishing, validating, and quantifying a wide range of responses of fishes to fasting. Our study complements this work by comparing fed and unfed treatments of hatchery-raised Delta Smelt (Hypomesus transpacificus)-an imperiled fish that is endemic to the San Francisco Estuary and its tributaries in California, USA-across a diverse suite of endpoints over a two-month time series. The experiment was conducted at 15.9°C, and individuals were sampled at 12 time points as starvation became increasingly severe. We found that hepatosomatic index and condition factor were relatively sensitive to starvation, becoming significantly depressed at Day 4 and 7, respectively. Histological analysis of liver showed elevated cytoplasmic inclusion bodies at Day 7, followed by increased glycogen depletion, single cell necrosis, and hydropic vacuolar degeneration at Day 14, 21, and 28, respectively. Of four antioxidants measured, glutathione decreased at Day 4, superoxide dismutase increased at Day 14, catalase increased at Day 56, and glutathione peroxidase was not affected by starvation. The net result was a ~2-fold increase in lipid peroxidation (malondialdehyde) in fasted fish that was highly inconsistent through time. RNA to DNA ratio and triglycerides in muscle were relatively insensitive to starvation, only consistently decreasing with fasting after mortality began increasing in the 'No Feeding' treatment, at Day 21. Together, these results suggest that Delta Smelt mobilize hepatic energy stores far more rapidly than lipids in muscle when subjected to fasting, leading to rapid atrophy of liver and the development of cytoplasmic inclusion bodies-possibly autophagosomes-in hepatocytes.

Delta smelt (Hypomesus transpacificus), an annual fish endemic to the San Francisco Estuary (SFE), is imperiled. One recovery strategy is to restore tidal wetlands, thereby increasing productivity and prey abundance. However, the link between tidal wetlands and foraging of delta smelt is not yet established. Using GIS, we quantified the area of tidal wetlands (km2) within a 2-km radius around sampling stations from which 1380 delta smelt were collected over 4 years (2011–2015). We quantified stomach fullness, a metric of foraging success, for each fish and regressed it against tidal wetland area, turbidity, water temperature, and other factors known to influence foraging success of delta smelt. Stomach fullness increased with both increasing tidal wetland area and increasing water temperature and was reduced at turbidities > 80 NTU. Model estimates show that stomach fullness increased twofold from the minimum (0 km2) to the maximum (4.89 km2) tidal wetland area. Of this increase, 60% was due to increased predation on larval fish, while 40% was due to increased predation on zooplankton. Delta smelt collected from areas with the highest tidal wetland area were six times more likely to have a larval fish in their guts than those collected from areas with the lowest. Thus, tidal wetland appears to confer substantial benefits to the foraging success of delta smelt, mainly via increased predation on larval fish.

Blooms of the cyanobacterium Microcystis spp. could affect fish health through the ingestion of colonies as well as exposure to dissolved microcystins in the water column. The goal of the present study was to evaluate the dietary exposure pathway through which Microcystis spp. blooms may affect liver function and nutritional status using a novel approach involving multiple analytical methods to assess the potential risk. Our study was conducted using threadfin shad, Dorosoma petenense, which is a pelagic fish commonly exposed to Microcystis spp. blooms in the upper San Francisco Estuary. The approach incorporated published and optimized methods that offer multiple lines of evidence including in situ hybridization, immunohistochemistry, histopathology, condition factor indices, and nutritional profiles. Measurements of threadfin shad health and tissue condition were conducted at sites where Microcystis was present or absent during the 2007 bloom season. The results showed that dietary exposure to fish from Microcystis blooms resulted in the accumulation of microcystin in the gut and liver tissues of threadfin shad collected from the sites with blooms. Although toxicity endpoints were likely confounded by antecedent conditions, our findings demonstrate dietary exposure of Microcystis toxins to fish using a novel approach with multiple lines of evidence. Harmful cyanobacterial blooms compromise human and environmental health, mainly due to the cyanotoxins they often produce. Microcystins (MCs) are the most commonly measured group of cyanotoxins and are hepatotoxic, neurotoxic, and cytotoxic. Due to MCs ability to covalently bind to proteins, quantification in complex matrices is difficult. To analyze bound and unbound MCs, analytical methods were optimized for analysis in sediment and clam tissues. A clean up step was incorporated to remove lipids, improving percent yield. This method was then applied to sediment and clam samples collected from the Sacramento&ndash, San Joaquin River Delta (Delta) in the spring and fall of 2017. Water samples were also tested for intracellular and extracellular MCs. These analyses were used to quantify the partitioning of MCs among sediment, clams, and water, and to examine whether MCs persist during non-summer months. Toxin analysis revealed that multiple sediment samples collected in the Delta were positive for MCs, with a majority of the positive samples from sites in the San Joaquin River, even while water samples from the same location were below detection limit. These data highlight the importance of analyzing MCs in complex matrices to accurately evaluate environmental risk.

The increased frequency and intensity of drought with climate change may cause an increase in the magnitude and toxicity of freshwater cyanobacteria harmful algal blooms (CHABs), including Microcystis blooms, in San Francisco Estuary, California. As the fourth driest year on record in San Francisco Estuary, the 2014 drought provided an opportunity to directly test the impact of severe drought on cyanobacteria blooms in SFE. A field sampling program was conducted between July and December 2014 to sample a suite of physical, chemical, and biological variables at 10 stations in the freshwater and brackish reaches of the estuary. The 2014 Microcystis bloom had the highest biomass and toxin concentration, earliest initiation, and the longest duration, since the blooms began in 1999. Median chlorophyll a concentration increased by 9 and 12 times over previous dry and wet years, respectively. Total microcystin concentration also exceeded that in previous dry and wet years by a factor of 11 and 65, respectively. Cell abundance determined by quantitative PCR indicated the bloom contained multiple potentially toxic cyanobacteria species, toxic Microcystis and relatively high total cyanobacteria abundance. The bloom was associated with extreme nutrient concentrations, including a 20-year high in soluble reactive phosphorus concentration and low to below detection levels of ammonium. Stable isotope analysis suggested the bloom varied with both inorganic and organic nutrient concentration, and used ammonium as the primary nitrogen source. Water temperature was a primary controlling factor for the bloom and was positively correlated with the increase in both total and toxic Microcystis abundance. In addition, the early initiation and persistence of warm water temperature coincided with the increased intensity and duration of the Microcystis bloom from the usual 3 to 4 months to 8 months. Long residence time was also a primary factor controlling the magnitude and persistence of the bloom, and was created by a 66% to 85% reduction in both the water inflow and diversion of water for agriculture during the summer. We concluded that severe drought conditions can lead to a significant increase in the abundance of Microcystis and other cyanobacteria, as well as their associated toxins.

The Delta Smelt (Hypomesus transpacificus) is an imperiled, annual fish endemic to the Sacramento-San Joaquin Delta and San Francisco Estuary. This study examined the severity and prevalence of liver and gill lesions of juvenile through adult Delta Smelt from 2011 through 2017 collected from five regions throughout its habitat (n = 1,053). The first and last years of the study were wet, but bracketed an extreme drought in CA (2012–2016), during which the Delta Smelt population reached historical lows. Overall, the three most common lesions were gill ionocyte hyperplasia, liver lipidosis, and gill aneurysm. Individuals with higher fork lengths exhibited increased gill and liver lesion score (summations of the severity scores), suggesting that Delta Smelt accumulate lesions through their lives, and that larger individuals were more tolerant of liver and gill lesions. Liver lesion score showed significant regional differences, while salinity was a better predictor of gill lesions than region, with lower gill lesion scores associated with higher salinities. Largely consistent with previously reported histopathology patterns, Delta Smelt collected from the Confluence and Suisun Marsh had the lowest liver lesion score, while Delta Smelt collected from Cache Slough and Suisun Bay had the highest lesion scores, and Suisun Marsh had the lowest glycogen depletion, suggesting heterogeneous levels of exposure to environmental stressors across regions. Gill and liver lesion score also varied significantly with year-class. The highest gill lesion score occurred in the 2015/16 year-class, and the lowest occurred in the 2017/18 year-class, a 2.8-fold difference. Controlling for size and regional effects, individuals with comparatively high liver lesion scores were prevalent in the population until the 2014/15 year-class. In the two subsequent year-classes, Delta Smelt livers were in the best condition, coinciding with peak drought conditions and record low abundances.

Herbicides have recently been designated as one of the most frequently detected chemical types in aquatic systems. We evaluated the effect of the herbicide formulations Clearcast® (active ingredient imazamox) and Galleon® SC (active ingredient penoxsulam), in conjunction with the adjuvant Agri-dex®, on the diatom Thalassiosira pseudonana and the copepod Eurytemora affinis and whether their application in invasive aquatic weed control has acutely negative effects on important delta food web species. Herbicide-adjuvant mixtures were more toxic than herbicide formulations alone. For the diatom, 50% inhibition concentration (IC50) were 84.4 mg/L for Clearcast, >100 mg/L for Galleon SC, and 38.5 mg/L for Agri-dex. In the herbicide mixture diatom tests, IC50s decreased to 2.8 mg/L for Clearcast + 64 mg/L Agri-dex and to 6.6 mg/L for Galleon SC + 41 mg/L Agri-dex. In the copepod tests, 50% effect concentrations (EC50s) were 45.4 mg/L for Agri-dex, 31.2 mg/L for Galleon SC, and >100 mg/L for Clearcast. When tested together, EC50s were reduced to 24.1 for Galleon SC and 67.6 mg/L for Clearcast in the presence of 50 mg/L Agri-dex. Environmentally relevant herbicide-adjuvant mixture ratios were at the no-observed-effect level. Mixture interactions between herbicides and adjuvants indicate the potential for increased toxicity in herbicide formulations and tank mixes, especially in consideration of the unlisted, proprietary ingredients which are included in herbicide formulations, making predicting nontarget effects challenging. A captive breeding programme was developed in 2008 for delta smelt Hypomesus transpacificus in reaction to dramatic population decline over several decades. We took 526 sub‐adult captive‐reared delta smelt and cultured them for 200 days without providing artificial food or water quality management to assess their performance once released in the wild. The results indicated captive‐reared sub‐adult delta smelt could survive in a semi‐natural environment with uncontrolled water quality and naturally produced wild prey through spawning and into their post spawning phase.

Fluridone is widely used as a herbicide for controlling invasive aquatic plants such as hydrilla in surface water bodies. When applied on surface waters fluridone can attach to bed sediment, requiring rigorous extraction methods prior to analysis. Currently, very limited information exists in terms of fluridone residue detection in delta sediment. In this study, we researched fluridone detection in both water and sediment. To extract fluridone from sediment, here we have tested two extraction methods: (1) a rotavapor method (RM); and (2) a quick, easy, cheap, effective, rugged and safe (QuEChERS) method (QM). The extraction results of RM were compared with those of QM. To quantify fluridone concentrations in extracts, a high-performance liquid chromatography (HPLC)-UV detector was used. HPLC separation was achieved using an Allure C18 5µm 150 × 4.6mm column with a mobile phase composed of acetonitrile and water (60:40, v/v). The UV detector was operated at 237nm. The method was tested and validated using a series of water and sediment samples taken from Sacramento-San Joaquin Delta in California. The average recovery of fluridone was 73% and 78% using RM and QM respectively. The proposed method can be used for testing fluridone in water and sediment samples.

Purpose: In recreational water bodies, herbicides are widely used for controlling unwanted weeds, and impacts of herbicide residues on health risks to aquatic ecosystem is a serious concern. This study was aimed to improve the existing understanding of the deposition of herbicides from water column to bed sediment and leachate of herbicides from bed sediment to water column. We investigated the attachment of two herbicides with sediment and release from sediment: (1) Glyphosate; and (2) Fluridone. The goal of this study was to determine the deposition and release of Glyphosate and Fluridone in bed sediment of the Sacramento–San Joaquin River Delta.Materials and Methods: Field sampling was performed to collect water and sediment samples from Sacramento–San Joaquin River Delta. Bottom dredge sampler was used for collecting sediment samples and horizontal water bottle sampler was used for collecting water samples. A series of experiments were conducted to determine the attachment and release of Fluridone and Glyphosate from sediment at a different level of initial concentrations. For analyzing Fluridone and Glyphosate in sediment leachate and water, samples were processed using enzyme-linked immunosorbent assay (ELISA) based method.Results and Discussion: Observations showed that proportions of Glyphosate concentrations in water were higher than Fluridone concentrations in water, when both herbicides were inoculated in water in same quantity. On the contrary, the concentrations of Fluridone in sediment-bound leachate were higher than Glyphosate concentrations in sediment-bound leachate, regardless of the initial concentrations. Fluridone and Glyphosate concentrations in water column samples differed significantly (p < 0.05) over the time even initial concentrations of these herbicides were kept similar, which indicates that Fluridone interaction with water column was considerably different than the interaction of Glyphosate with the water column.Conclusions: Bed sediment can be an important sink and source for release of Fluridone and Glyphosate from bed sediment to the water column of an ambient water body. Significant concentrations of herbicides were deposited in bed sediment of Sacramento-San Joaquin Delta, and eventually the high concentrations of herbicides were observed in sediment leachate. Improved understanding of this important release pathway can provide much needed information to adequately address the impacts of particle attached herbicides on aquatic and ecological environment of a water body.

From 1861 to the 1940s, gold was produced from 64 mining districts in Nova Scotia, where mercury amalgamation was the dominant method for the extraction of gold from ore until the 1880s. As a result, wastes (tailings) from the milling process were contaminated by mercury and were high in naturally occurring arsenic. In 2004 and 2005, sediments, water and mollusc tissues were collected from 29 sampling stations at nine former gold mining areas along the Atlantic coastline and were analysed for arsenic and mercury. The resulting data were compared with environmental quality guidelines. Samples indicated high potential risk of adverse effects in the intertidal environments of Seal Harbour, Wine Harbour and Harrigan Cove. Arsenic in Seal Harbour was bioavailable, resulting in high concentrations of arsenic in soft-shell clam tissues. Mercury concentrations in tissues were below guidelines. This paper presents results of the sampling programs and implications of these findings.

Pesticides in urban runoff are a major source of pollutants in aquatic ecosystems. Fipronil, a phenylpyrazole insecticide, found in structural pest control products, turf grass control, and home pet flea medication, has recently increased in use and is commonly detected in urban runoff. However, little is known about the effects of fipronil on aquatic organisms at early developmental stages. Acidification in aquatic ecosystems is a major concern worldwide. In freshwater, although there are several publications reporting acute toxicity and adverse effects due to low pH, little is known about adverse effects on antioxidant mechanisms in fish after prolonged exposure. This study aimed to investigate how antioxidants are affected by raising larval Japanese Medaka ( Oryzias latipes ) in soft water at pH 5.5, 6.0, and 6.5. After 18 days of exposure, glutathione concentration and glutathione peroxidase activity in whole body homogenates increased as pH decreased, without changes in lipid peroxidation measured as thiobarbituric acid reactive substances. This study showed that prolonged exposure to low pH increased reactive oxygen species production and that fish cope with it by increasing levels of enzymatic and non-enzymatic antioxidants.

A novel 2-tiered analytical approach was used to characterize and quantify interactions between type I and type II pyrethroids in Hyalella azteca using standardized water column toxicity tests. Bifenthrin, permethrin, cyfluthrin, and lambda-cyhalothrin were tested in all possible binary combinations across 6 experiments. All mixtures were analyzed for 4-d lethality, and 2 of the 6 mixtures (permethrin-bifenthrin and permethrin-cyfluthrin) were tested for subchronic 10-d lethality and sublethal effects on swimming motility and growth. Mixtures were initially analyzed for interactions using regression analyses, and subsequently compared with the additive models of concentration addition and independent action to further characterize mixture responses. Negative interactions (antagonistic) were significant in 2 of the 6 mixtures tested, including cyfluthrin-bifenthrin and cyfluthrin-permethrin, but only on the acute 4-d lethality endpoint. In both cases mixture responses fell between the additive models of concentration addition and independent action. All other mixtures were additive across 4-d lethality, and bifenthrin-permethrin and cyfluthrin-permethrin were also additive in terms of subchronic 10-d lethality and sublethal responses. Delta Smelt is a pelagic annual fish species endemic to the San Francisco Estuary, which is protected under U.S. Federal and California State Endangered Acts. In this study we established criteria for scoring Delta Smelt maturity based on the histological features in ovary, as well as measurements of the female sex hormone 17β-estradiol (E2) from liver tissue using radioimmunoassay. We then analyzed the reproductive status of maturing females caught from November 2011 through April 2012 (2011 year-class) by histological examination, E2 quantification, and several common fish metrics including size of oocytes, gonadosomatic index, hepatosomatic index, and condition factor. Histological scoring revealed that Delta Smelt oocytes matured in February through April 2012. The presence of postovulatory follicles with immature oocytes (Stage 1 to 3) further suggests that Delta Smelt are iteroparous, capable of reproducing multiple times during the spawning season. Hepatic E2 concentration was significantly correlated with gonadosomatic index, hepatosomatic index, size of oocytes, and maturation stage. Histological examination of ovaries combined with measures of hepatic E2 and size of oocytes provide a powerful approach to evaluate reproductive performance and maturation timing for the imperiled Delta Smelt.

Particulate material comprising the detrital remains of terrestrial plants and macrophytes is a substantial source of organic matter to estuaries and therefore has the potential to support the energy demands of the pelagic aquatic food web. Despite the prevalence of macrophytic or terrestrial particulate organic carbon (tPOC), phytoplankton are nutritionally superior and are thought to be the primary food resource for zooplankton. However, estuarine phytoplankton primary productivity abundances can wax and wane, and often production cannot meet heterotrophic energy needs. In this study, we examined how tPOC (detritus of macrophytes and grasses) may affect survival of a calanoid copepod (Eurytemora affinis) common in the San Francisco Estuary (SFE), an estuary with relatively low phytoplankton primary productivity. Using chemical biomarkers and a targeted DNA metagenomic methodology, we show that E. affinis consumed tPOC (dominated by Schoenoplectus sp., or tule) even when phytoplankton were abundant and tPOC was scarce. Furthermore, we found that a mixed diet of phytoplankton and terrestrial material (1:3 carbon ratio) enhanced the survival of E. affinis over a diet of phytoplankton alone. These data show that tPOC can be a vital supplementary food source for zooplankton, perhaps extending survival during low phytoplankton periods, and may help explain elevated zooplankton abundances in tidal wetlands and other detrital-dominated regions.

The San Francisco Estuary (California, USA) had abundant pelagic fish in the late 1960s, but has few pelagic fish today. A primary cause for this decline in fish is thought to be a trophic cascade, triggered by declining phytoplankton. Here, we describe the changes in pelagic community structure of the San Francisco Estuary. Then, we examine whether changes in hydrodynamics due to freshwater exports, which increased exponentially beginning in 1967, in addition to the 1986 invasion by the clam Potamocorbula amurensis, explain the phytoplankton loss. Hydrodynamic variables were reconstructed back to 1956 using statistical models fit to, and cross-validated against, output from a hydrodynamic model. Then, we regressed mean summer/fall chlorophyll a-the season with the largest phytoplankton decline-against the reconstructed hydrodynamic variables and the presence/absence of P. amurensis for 1969-2014. The regression model, which explained 78% of the interannual variation in chlorophyll a, was then used to quantify the influence of P. amurensis and exports on chlorophyll a. Based on monitoring data, chlorophyll a declined 22-fold from 1969-2014, zooplankton declined 32-fold from 1972-2014, and pelagic fish declined 92-fold from 1968-2014. Averaged over 1990-2014, the chlorophyll a model ascribed an 88% decline in chlorophyll a to P. amurensis, a 74% decline to exports (at minimum), and a 97% decline to the combined influence of P. amurensis and exports (at minimum). Thus, the decline in pelagic productivity in the San Francisco Estuary has occurred largely due to the combined impacts of the P. amurensis invasion and increased freshwater exports.

Blooms of Microcystis and other harmful cyanobacteria can degrade water quality by producing cyanotoxins or other toxic compounds. The goals of this study were (1) to facilitate understanding of community structure for various aquatic microorganisms in brackish water and freshwater regions with emphasis on cyanobacteria, and (2) to test a hypothesis that Microcystis genotypes that tolerate higher salinity were blooming in brackish water environments during the severe drought, 2014. Shotgun metagenomic analysis revealed that cyanobacteria dominated the brackish water region while bacteria dominated the freshwater region. A group of cyanobacteria (e.g., Aphanizomenon, Microcystis, Planktothrix, Pseudanabaena), bacteria (e.g., Bacillus, Porphyrobacter), and diatoms (Phaeodactylum and Thalassiosira) were abundant in the brackish water region. In contrast, Hassallia (cyanobacteria) and green algae (Nannochloropsis, Chlamydomonas, and Volvox) were abundant in the landward freshwater region. Station variation was also apparent. One landward sampling station located downstream of an urbanized area differed substantially from the other stations in terms of both water chemistry and community structure, with a higher percentage of arthropods, green algae, and eukaryotes. Screening of the Microcystis internal transcribed spacer region revealed six representative genotypes, and two of which were successfully quantified using qPCR (Genotypes I and VI). Both genotypes occurred predominantly in the freshwater region, so the data from this study did not support the hypothesis that salinity tolerant Microcystis genotypes bloomed in the brackish water region in 2014.

Bifenthrin is a pyrethroid pesticide that is highly toxic to aquatic invertebrates. The dissolved concentration is generally thought to be the best predictor of acute toxicity. However, for the filter-feeding calanoid copepods Eurytemora affinis and Pseudodiaptomus forbesi, ingestion of pesticide-bound particles could prove to be another route of exposure. The present study investigated bifenthrin toxicity to E. affinis and P. forbesi in the presence of suspended solids from municipal wastewater effluent and surface water of the San Francisco (CA, USA) Estuary. Suspended solids mitigated the toxicity of total bifenthrin to E. affinis and P. forbesi, but mortality was higher than what would be predicted from dissolved concentrations alone. The results indicate that the toxicity and bioavailability of particle-associated bifenthrin was significantly correlated with counts of 0.5-µm to 2-µm particle sizes. Potential explanations could include direct ingestion of bifenthrin-bound particles, changes in food consumption and feeding behavior, and physical contact with small particles. The complex interactions between pesticides and particles of different types and sizes demonstrate a need for future ecotoxicological studies to investigate the role of particle sizes on aquatic organisms.

Invasive species perturb food webs, often decreasing resource availability for resident taxa. Low resource availability may interact with abiotic factors to restrict niches, particularly niche axes that influence metabolic demand. The San Francisco Estuary (SFE) provides a case study, as it has low phytoplankton concentrations, likely due to invasive bivalves. We conducted two laboratory experiments to examine how phytoplankton concentrations influence the salinity and temperature tolerance of Eurytemora affinis, an important prey taxon for threatened SFE fish. We found that decreased algal concentration narrowed the tolerance of E. affinis to salinity, but not to temperature. A third experiment revealed that when food concentration was relatively low (chlorophyll-a of 15 μg L−1) and salinity was elevated (8 vs 4), E. affinis did not compensate for osmotic stress by increasing consumption, halving its growth rate. However, when algal concentration was elevated (chlorophyll-a 55 μg L−1), E. affinis consumed three times more algae at a salinity of 8 vs 4, allowing copepods to grow equally at both salinities. Our interpretation is that while E. affinis can compensate for increased metabolic demand as temperature increases at low food concentrations, it can only compensate for elevated metabolic demand at hypo- or hyperosmotic salinities when food concentrations are high. We therefore propose the hypothesis that low food concentrations narrow the realized salinity, but not the realized thermal, niche of E. affinis.

The Sacramento splittail (Pogonichthys macrolepidotus) is a relatively large (400 mm), long-lived (8 years) demersal cyprinid of conservation importance endemic to the San Francisco Estuary (SFE), California, USA. It exhibits a semi-anadromous life cycle spending adult life in low to moderate salinity (0-12) habitat with migrations into upstream freshwater rivers and floodplains for spawning during winter-spring. The species persists as two genetically distinguishable populations — one dominant and one subordinate — separated by discrete spawning habitats that we suggest resemble an island-mainland metapopulation structure. The populations overlap in distribution in the SFE, yet segregation is maintained with individuals tending to aggregate or school with others of similar population heritage and natal origin. The populations are spatially connected via dispersal of the dominant population into the subordinate population's spawning habitat when climate patterns produce freshwater outflow sufficient to form a bridge of suitable low salinity habitat across the upper SFE. Habitat affinities of the two populations, hydrodynamic modeling studies, and historical outflow records together suggest such conditions occur in approximately 1/3 of years overall with an irregular frequency. This dynamic pattern of spatial connectivity controlled by climate variability may be an important driver of gene flow between the two populations. During routine inspection of a colony of albino western mosquitofish Gambusia affinis, approximately 10 females were discovered to have distended abdominal cavities. Cause for the distention was investigated by examination of tissue sections from four sacrificed individuals, all of which suffered severe ascites. Hermaphroditic gonads were seen in two of the fish.

In the San Francisco Estuary, California, the largest estuary on the Pacific Coast of North America, the frequency and intensity of drought and associated cyanobacteria blooms are predicted to increase with climate change. To assess the impact of water quality conditions on estuarine fish health during successive severe drought years with Microcystis blooms, we performed fish embryo toxicity testing with Delta Smelt and Medaka. Fish embryos were exposed to filtered ambient water collected from the San Francisco Estuary during the Microcystis bloom season in 2014 and 2015, the third and fourth most severe recorded drought years in California. Medaka embryos incubated in filtered ambient waters exhibited high mortality rates (>77%), which was mainly due to bacterial growth. Medaka mortality data was negatively correlated with chloride, and positively correlated with water temperature, total and dissolved organic carbon, and ambient and net chlorophyll a concentration. Extreme weather events like drought are expected to increase with climate change, which will increase exposure of freshwater fish to ultraviolet (UV) radiation. Compared to fully grown adult fish, fish in early life stages are more susceptible to UV radiation due to the lack of well-developed pigmentation. Even though several studies have described affectation of fish health after exposure to UV radiation, most of the studies have used intensities that are only found on the surface of the earth crust or at shallow depths in water bodies, and little is known about impacts of weaker UV radiation, which can be found in deep water. This study showed effects on the antioxidant system of Japanese Medaka after 7 days of exposure to very low intensities of UV radiation, levels that can be found at deep locations in lakes and rivers. Exposure to UV radiation (UVA: 360.1 ± 18.4 μW cm-2 for a dose of 21.6 ± 1.2 mJ cm-2 min-1, and UVB: 6.3 ± 0.5 μW cm-2 for a dose of 0.38 ± 0.03 mJ cm-2 min-1) caused a reduction in the catalase activity (over 50%) and enhanced oxidative damage to lipids. Results of this study showed that environmentally relevant, low levels of UV radiation affect mechanisms by which fish deal with enhanced production of reactive oxygen species and oxidative damage. The results raise concerns about early life stages of fish under scenarios of increased exposure to solar light, such as in tropic regions or during summer in temperate regions.
