Background Relative growth rate (RGR) has a long history of use in biology. In its logged form, RGR = ln[(M + ΔM)/M], where M is size of the organism at the commencement of the study, and ΔM is new growth over time interval Δt. It illustrates the general problem of comparing non-independent (confounded) variables, e.g. (X + Y) vs. X. Thus, RGR depends on what starting M(X) is used even within the same growth phase. Equally, RGR lacks independence from its derived components, net assimilation rate (NAR) and leaf mass ratio (LMR), as RGR = NAR × LMR, so that they cannot legitimately be compared by standard regression or correlation analysis. Findings The mathematical properties of RGR exemplify the general problem of ‘spurious’ correlations that compare expressions derived from various combinations of the same component terms X and Y. This is particularly acute when X >> Y, the variance of X or Y is large, or there is little range overlap of X and Y values among datasets being compared. Relationships (direction, curvilinearity) between such confounded variables are essentially predetermined and so should not be reported as if they are a finding of the study. Standardizing by M rather than time does not solve the problem. We propose the inherent growth rate (IGR), lnΔM/lnM, as a simple, robust alternative to RGR that is independent of M within the same growth phase. Conclusions Although the preferred alternative is to avoid the practice altogether, we discuss cases where comparing expressions with components in common may still have utility. These may provide insights if (1) the regression slope between pairs yields a new variable of biological interest, (2) the statistical significance of the relationship remains supported using suitable methods, such as our specially devised randomization test, or (3) multiple datasets are compared and found to be statistically different. Distinguishing true biological relationships from spurious ones, which arise from comparing non-independent expressions, is essential when dealing with derived variables associated with plant growth analyses.

Abstract: Environmental stresses adversely impact crop production, crop quality, and product safety. Climate change is predicted to exacerbate the impacts of stresses on current cropping systems with multilateral impacts on crop productivity and yield, biodiversity, soil fertility, microbial activity, and carbon sequestration. Transforming crop production systems and developing stress and climate- resilient crops are paramount to alleviate pervasive food and nutrition security and food safety issues and achieve a world free from hunger and malnutrition. Modern breeding techniques have been the key to transforming crop production systems and developing stress- and climate-resilient crops. As a rapidly evolving technology, the Nobel Prize-winning CRISPR method is a leading choice for genome editing and a possible major contributor to solving environmental and food insecurity issues. Here, a background on the stressors with far-reaching impacts on food security has been provided, and the principles and advances in classical genome editing (CRISPR/Cas9) that generate DNA double-strand breaks (DSB) have been reviewed. Base editing and prime editing platforms, which are DSB- and template-free, enabling targeted base substitutions, have been discussed. The application of such tools for trait improvement has been evaluated to develop stressresilient crops and high-throughput mutant libraries. Recent developments in the regulatory landscape for genome-edited crops in various countries have been examined. Finally, the challenges and future perspectives toward crop improvement have been highlighted.

We examined whether urban environmental change drives parallel evolution by sampling 110,019 white clover plants from 6169 populations in 160 cities globally. Plants were assayed for a Mendelian antiherbivore defense that also affects tolerance to abiotic stressors. Urban-rural gradients were associated with the evolution of clines in defense in 47% of cities throughout the world. Variation in the strength of clines was explained by environmental changes in drought stress and vegetation cover that varied among cities. Sequencing 2074 genomes from 26 cities revealed that the evolution of urban-rural clines was best explained by adaptive evolution, but the degree of parallel adaptation varied among cities. Our results demonstrate that urbanization leads to adaptation at a global scale. Background and Aims The prevailing view from the areocladogenesis of molecular phylogenies is that the iconic South African Cape Proteaceae (subfamily Proteoideae) arrived from Australia across the Indian Ocean during the Late Cretaceous (100–65 million years ago, Ma). Since fossil pollen indicates that the family probably arose in North-West Africa during the Early Cretaceous, an alternative view is that it migrated to the Cape from North-West-Central Africa. The plan therefore was to collate fossil pollen records throughout Africa to determine if they are consistent with an African (para-autochthonous) origin for the Cape Proteaceae, and to seek further support from other palaeo-disciplines. Methods We used palynology (identity, date and location of records), molecular phylogeny and chronogram preparation, biogeography of plate tectonics, and palaeo-atmospheric and ocean circulation models. Key Results Our collation of the rich assemblage of Proteaceae palynomorphs stretching back to 107 Ma (Triorites africaensis) in North-West Africa showed its progressive overland migration to the Cape by 75–65 Ma. No key palynomorphs recorded in Australia–Antarctica have morphological affinities with African fossils but specific clade assignment of the pre-Miocene records is not currently possible. The Cape Proteaceae encompass three molecular-based clades (tribes) whose most recent apparent ancestors are sisters to those in Australia. However, our chronogram shows that the major Adenanthos/Leucadendron-related clade, originating 54–34 Ma, would have ‘arrived’ too late as species with Proteaceae affinities were already present ~20 million years earlier. The Franklandia/Protea-related clade arose 118–81 Ma so its distinctive pollen should have been the foundation for the scores of palynomorphs recorded at 100–80 Ma, but it was not. Also, the prevailing winds and ocean currents trended away from South Africa rather than towards, as the ‘out-of-Australia’ hypothesis requires. Based on the evidence assembled here, we list three points favouring an Australian origin and nine against; four points favouring an Antarctic origin and seven against; and nine points favouring a North-West-Central African origin and three against. Conclusions We conclude that a gradual migration of the Proteaceae from North-West-Central Africa southeast→south→southwest to the Cape and its surroundings occurred via adaptation and speciation during the period 95–70 Ma. We caution that incorrect conclusions may be drawn from literal interpretations of molecular phylogenies that neglect the fossil record and do not recognize the possible confounding effects of selection under matched environments leading to parallel evolution and extinction of bona fide sister clades.

As Earth's climate has varied strongly through geological time, studying the impacts of past climate change on biodiversity helps to understand the risks from future climate change. However, it remains unclear how paleo-climate shapes spatial variation in biodiversity. Here, we assessed the influence of Quaternary climate change on spatial dissimilarity in taxonomic, phylogenetic, and functional composition among neighboring 200-kilometer cells (beta-diversity) for angiosperm trees worldwide. We found that larger glacial-interglacial temperature change was strongly associated with lower spatial turnover (species replacements) and higher nestedness (rich-ness changes) components of beta-diversity across all three biodiversity facets. Moreover, phylogenetic and functional turnover was lower and nestedness higher than random expectations based on taxonomic beta -di-versity in regions that experienced large temperature change, reflecting phylogenetically and functionally se-lective processes in species replacement, extinction, and colonization during glacial-interglacial oscillations. Our results suggest that future human-driven climate change could cause local homogenization and reduction in taxonomic, phylogenetic, and functional diversity of angiosperm trees worldwide. The green revolution was based on genetic modification of the gibberellin (GA) hormone system with "dwarfing" gene mutations that reduces GA signals, conferring shorter stature, thus enabling plant adaptation to modern farming conditions. Strong GA-related mutants with shorter stature often have reduced coleoptile length, discounting yield gain due to their unsatisfactory seedling emergence under drought conditions. Here we present gibberellin (GA) 3-oxidase1 (GA3ox1) as an alternative semi-dwarfing gene in barley that combines an optimal reduction in plant height without restricting coleoptile and seedling growth. Using large-scale field trials with an extensive collection of barley accessions, we showed that a natural GA3ox1 haplotype moderately reduced plant height by 5-10 cm. We used CRISPR/Cas9 technology, generated several novel GA3ox1 mutants and validated the function of GA3ox1. We showed that altered GA3ox1 activities changed the level of active GA isoforms and consequently increased coleoptile length by an average of 8.2mm, which could provide essential adaptation to maintain yield under climate change. We revealed that CRISPR/Cas9-induced GA3ox1 mutations increased seed dormancy to an ideal level that could benefit the malting industry. We conclude that selecting HvGA3ox1 alleles offers a new opportunity for developing barley varieties with optimal stature, longer coleoptile, and additional agronomic traits.

Safeguarding Earth?s tree diversity is a conservation priority due to the importance of trees for biodiversity and ecosystem functions and services such as carbon sequestration. Here, we improve the foundation for effective conservation of global tree diversity by analyzing a recently developed database of tree species covering 46,752 species. We quantify range protection and anthropogenic pressures for each species and develop conservation priorities across taxonomic, phylogenetic, and functional diversity dimensions. We also assess the effectiveness of several influential proposed conservation prioritization frameworks to protect the top 17% and top 50% of tree priority areas. We find that an average of 50.2% of a tree species? range occurs in 110-km grid cells without any protected areas (PAs), with 6,377 small-range tree species fully unprotected, and that 83% of tree species experience nonnegligible human pressure across their range on average. Protecting highpriority areas for the top 17% and 50% priority thresholds would increase the average protected proportion of each tree species? range to 65.5% and 82.6%, respectively, leaving many fewer species (2,151 and 2,010) completely unprotected. The priority areas identified for trees match well to the Global 200 Ecoregions framework, revealing that priority areas for trees would in large part also optimize protection for terrestrial biodiversity overall. Based on range estimates for >46,000 tree species, our findings show that a large proportion of tree species receive limited protection by current PAs and are under substantial human pressure. A mechanistic understanding of fire-driven seedling recruitment is essential for effective conservation management of fire-prone vegetation, such as South African fynbos, especially with rare and threatened taxa. The genus Leucadendron (Proteaceae) is an ideal candidate for comparative germination studies, comprising 85 species with a mixture of contrasting life-history traits (killed by fire vs able to resprout; serotinous vs geosporous) and seed morphologies (nutlets vs winged achenes). Individual and combined effects of heat and smoke on seed germination of 40 species were quantified in the laboratory, and Bayesian inference applied to distinguish biologically meaningful treatment effects from non-zero, but biologically trivial, effects. Three germination syndromes were identified based on whether germination was dependent on, enhanced by, or independent of direct fire cues (heat and smoke). Seed storage location was the most reliable predictor of germination syndromes, with soil-stored seeds c. 80% more likely to respond to direct fire cues (primarily smoke) than canopy-stored seeds. Notable exceptions were L. linifolium, with an absolute requirement for smoke to germinate (the third serotinous species so reported), and two other serotinous species with smoke-enhanced germination. Nutlet-bearing species, whether serotinous or geosporous, were c. 70% more likely to respond to fire cues than winged seeds, but there was no evidence for an effect of phylogeny or persistence strategy on germination. This comprehensive account of seed germination characteristics and identification of germination syndromes and their predictors, supports propagation, conservation and restoration initiatives in this iconic fynbos genus and other fire-prone shrubs with canopy or soil-stored seeds. Using genomic structural equation modelling, this research demonstrates an efficient way to identify genetically correlating traits and provides an effective proxy for multi-trait selection to consider the joint genetic architecture of multiple interacting traits in crop breeding. Breeding crop cultivars with optimal value across multiple traits has been a challenge, as traits may negatively correlate due to pleiotropy or genetic linkage. For example, grain yield and grain protein content correlate negatively with each other in cereal crops. Future crop breeding needs to be based on practical yet accurate evaluation and effective selection of beneficial trait to retain genes with the best agronomic score for multiple traits. Here, we test the framework of whole-system-based approach using structural equation modelling (SEM) to investigate how one trait affects others to guide the optimal selection of a combination of agronomically important traits. Using ten traits and genome-wide SNP profiles from a worldwide barley panel and SEM analysis, we revealed a network of interacting traits, in which tiller number contributes positively to both grain yield and protein content; we further identified common genetic factors affecting multiple traits in the network of interaction. Our method demonstrates an efficient way to identify genetically correlating traits and underlying pleiotropic genetic factors and provides an effective proxy for multi-trait selection within a whole-system framework that considers the joint genetic architecture of multiple interacting traits in crop breeding. Our findings suggest the promise of a whole-system approach to overcome challenges such as the negative correlation of grain yield and protein content to facilitating quantitative and objective breeding decisions in future crop breeding.

Divergent selection of populations in contrasting environments leads to functional genomic divergence. However, the genomic architecture underlying heterogeneous genomic differentiation remains poorly understood. Here, we de novo assembled two high-quality wild barley (Hordeum spontaneum K. Koch) genomes and examined genomic differentiation and gene expression patterns under abiotic stress in two populations. These two populations had a shared ancestry and originated in close geographic proximity but experienced different selective pressures due to their contrasting micro-environments. We identified structural variants that may have played significant roles in affecting genes potentially associated with well-differentiated phenotypes such as flowering time and drought response between two wild barley genomes. Among them, a 29-bp insertion into the promoter region formed a cis-regulatory element in the HvWRKY45 gene, which may contribute to enhanced tolerance to drought. A single SNP mutation in the promoter region may influence HvCO5 expression and be putatively linked to local flowering time adaptation. We also revealed significant genomic differentiation between the two populations with ongoing gene flow. Our results indicate that SNPs and small SVs link to genetic differentiation at the gene level through local adaptation and are maintained through divergent selection. In contrast, large chromosome inversions may have shaped the heterogeneous pattern of genomic differentiation along the chromosomes by suppressing chromosome recombination and gene flow. Our research offers novel insights into the genomic basis underlying local adaptation and provides valuable resources for the genetic improvement of cultivated barley.

Polyneuropathy, organomegaly, endocrinopathy, monoclonal plasma cell disorder, and skin changes (POEMS) syndrome is associated with increased risk for ischemic stroke (IS). Because POEMS syndrome is rare, little is known regarding the underlying mechanism and prognosis for IS in patients in whom it occurs. The medical records of patients with POEMS syndrome were screened between January 2018 and January 2000 at Peking Union Medical College Hospital to identify those with IS. The baseline characteristics, IS features, and patient outcomes were analyzed. Forty-one (8.0%) of 510 POEMS patients were documented to have IS. Patients with IS were older, had a higher percentage of Overall Neuropathy Limitation Scale score >4, and had a higher level of fibrinogen compared with those who did not have IS. Ninety-three percent of IS events occurred before or within 3 months after a diagnosis of POEMS. Of 41 occurrences of IS, 29 (46.3%) were multifocal. Recurrent IS was observed in 13 (31.7%) of 41 patients, but not in patients with successful anti-plasma cell therapy. The 3-year overall survival rate in patients with IS was 71.0% and for those without IS, it was 88.5% (P = .002). We showed that 8.0% of POEMS patients had IS, and most IS events occurred in POEMS patients not being treated effectively. Having IS was a predictor of unfavorable prognosis. Early diagnosis, immediate initiation of treatment for POEMS, and control of POEMS syndrome is key to reducing the occurrence of IS, improving survival, and preventing recurrence of IS.

A new fossil discovery reported by Shi et al. changes our understanding of the biogeographic history of the cosmopolitan family, Rhamnaceae. Flowering shoots of the African genus Phylica (Rhamnaceae) dated at 100 million years ago (Ma) imply a 250 Ma origin of the family in fire-prone Gondwanan vegetation that enabled overland dispersal to all continents where it is currently widespread.

Fatty liver is one of the most pervasive liver diseases worldwide. Probiotics play an important role in the progression of liver disease, but their effects on host regulation are poorly understood. This study investigated the protective effects of lactobacillus gasseri (L. gasseri) against high-cholesterol diet (HCD)-induced fatty liver injury using a zebrafish larvae model. Liver pathology, lipid accumulation, oxidative stress and hepatic inflammation were evaluated to demonstrate the changes in a spectrum of hepatic injury. Moreover, multiple indexes on host gene expression profiles were comprehensively characterized by RNA screening. The results showed that treatment with L. gasseri ameliorated HCD-induced morphological and histological alterations, lipid regulations, oxidative stress and macrophage aggregation in the liver of zebrafish larvae. Furthermore, the enrichment of the Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway revealed that the core pathways of L. gasseri regulation were interleukin-17 (IL-17) signaling, phosphoinositide 3-kinase (PI3K)-AKT signaling pathway, the regulation of lipolysis and adipocytes and fatty acid elongation and estrogen signaling. The genes at key junction nodes, hsp90aa1.1, kyat3, hsd17b7, irs2a, myl9b, ptgs2b, cdk21 and papss2a were significantly regulated by L. gasseri administration. To conclude, the current research extends our understanding of the protective effects of L. gasseri against fatty liver and provides potential therapeutic options for fatty liver treatment.

Plant functional traits can predict community assembly and ecosystem functioning and are thus widely used in global models of vegetation dynamics and land–climate feedbacks. Still, we lack a global understanding of how land and climate affect plant traits. A previous global analysis of six traits observed two main axes of variation: (1) size variation at the organ and plant level and (2) leaf economics balancing leaf persistence against plant growth potential. The orthogonality of these two axes suggests they are differently influenced by environmental drivers. We find that these axes persist in a global dataset of 17 traits across more than 20,000 species. We find a dominant joint effect of climate and soil on trait variation. Additional independent climate effects are also observed across most traits, whereas independent soil effects are almost exclusively observed for economics traits. Variation in size traits correlates well with a latitudinal gradient related to water or energy limitation. In contrast, variation in economics traits is better explained by interactions of climate with soil fertility. We note the continuing widespread use of regressions of mathematically dependent (derived or confounded) variables [e.g. comparisons of standardized ratios: X/Y versus Z/Y, or the part versus the whole: X versus (X + Y)] in all disciplines of biology and ecology. These may lead to ‘spurious' correlations as even random numbers would produce similarly statistically significant results. We developed a randomization test to determine the probability of obtaining the observed correlation coefficient by chance alone. Only if the regression remains statistically significant after the results of the randomization test are taken into account (random coefficient subtracted from the observed coefficient) is any sort of biological interpretation justified. We demonstrate that the often compared expressions, ln[(Y + X)/X] (e.g. relative growth rate) versus lnX (e.g. original mass), are negatively and significantly correlated whatever values of X and Y are used; thus, conclusions from such comparisons that seedlings from smaller seeds grow faster than from larger seeds are spurious. Derived variables are only likely to be meaningfully correlated if X and Y are correlated from the outset and the researcher can then decide if the ‘actual' derived relationship is worth reporting.

Seed viability is routinely measured on seeds that fail to germinate at the end of an experiment. Together with the number of germinants, this is used to estimate viability of the seeds at start of the experiment (i.e., initial viability) and provides the comparative basis on which germination success is determined. We used this standard procedure on 40 Leucadendron species subjected to oscillating temperatures, heat and/or smoke pre-treatments to examine the extent to which they raised germination levels above that of the untreated controls. 16 species showed significantly different levels of estimated initial seed viability between treatments when they should have been unaffected. Loss of viability during the trial was an order of magnitude greater than annual loss during cold storage, which was usually negligible. Lowest levels of estimated initial viability occurred among the poorly germinating controls and confirmed that the heat and smoke treatments had little effect on viability. Species with soil-stored seeds were more vulnerable to this artefact than those with plant-stored seeds. We caution against the routine use of end-of-trial germination and viability of ungerminated seeds as an estimate of initial viability in determining germination success of various treatments. The preference is for estimates of initial viability to be undertaken on a separate sample of seeds in association with the trial.

Using gene-set association test and epistasis analysis, this research achieved higher statistical power with potentially high accuracy, and detected significant genes and gene networks that influence flowering time in barley., Single-marker genome-wide association studies (GWAS) have successfully detected associations between single nucleotide polymorphisms (SNPs) and agronomic traits such as flowering time and grain yield in barley. However, the analysis of individual SNPs can only account for a small proportion of genetic variation, and can only provide limited knowledge on gene network interactions. Gene-based GWAS approaches provide enormous opportunity both to combine genetic information and to examine interactions among genetic variants. Here, we revisited a previously published phenotypic and genotypic data set of 895 barley varieties grown in two years at four different field locations in Australia. We employed statistical models to examine gene–phenotype associations, as well as two-way epistasis analyses to increase the capability to find novel genes that have significant roles in controlling flowering time in barley. Genetic associations were tested between flowering time and corresponding genotypes of 174 putative flowering time-related genes. Gene–phenotype association analysis detected 113 genes associated with flowering time in barley, demonstrating the unprecedented power of gene-based analysis. Subsequent two-way epistasis analysis revealed 19 pairs of gene×gene interactions involved in controlling flowering time. Our study demonstrates that gene-based association approaches can provide higher capacity for future crop improvement to increase crop performance and adaptation to different environments.

Many terrestrial ecosystems are fire prone, such that their composition and structure are largely due to their fire regime. Regions subject to regular fire have exceptionally high levels of species richness and endemism, and fire has been proposed as a major driver of their diversity, within the context of climate, resource availability and environmental heterogeneity. However, current fire-management practices rarely take into account the ecological and evolutionary roles of fire in maintaining biodiversity. Here, we focus on the mechanisms that enable fire to act as a major ecological and evolutionary force that promotes and maintains biodiversity over numerous spatiotemporal scales. From an ecological perspective, the vegetation, topography and local weather conditions during a fire generate a landscape with spatial and temporal variation in fire-related patches (pyrodiversity), and these produce the biotic and environmental heterogeneity that drives biodiversity across local and regional scales. There have been few empirical tests of the proposition that ‘pyrodiversity begets biodiversity’ but we show that biodiversity should peak at moderately high levels of pyrodiversity. Overall species richness is greatest immediately after fire and declines monotonically over time, with postfire successional pathways dictated by animal habitat preferences and varying lifespans among resident plants. Theory and data support the ‘intermediate disturbance hypothesis’ when mean patch species diversity is correlated with mean fire intervals. Postfire persistence, recruitment and immigration allow species with different life histories to coexist. From an evolutionary perspective, fire drives population turnover and diversification by promoting a wide range of adaptive responses to particular fire regimes. Among 39 comparisons, the number of species in 26 fire-prone lineages is much higher than that in their non-fire-prone sister lineages. Fire and its byproducts may have direct mutagenic effects, producing novel genotypes that can lead to trait innovation and even speciation. A paradigm shift aimed at restoring biodiversity-maintaining fire regimes across broad landscapes is required among the fire research and management communities. Biomass burning is a significant process in the Earth system, driving ecosystem dynamics and changes in global vegetation, and affecting the carbon cycle and climate. Projections of future fire activities require an understanding of the connection between fire history and climate in the past. Polar snow/ice contain long-term records of past climates and fire activity and hold great promise to improve our understanding of wildfire patterns. Here, using ultra-high-performance liquid chromatography-tandem mass spectrometry techniques, we quantified three organic compounds (levoglucosan, vanillic, and syringic acids) released by biomass burning in snow samples collected along a 1250-km transect from the coast to the ice sheet summit Dome A in East Antarctica. Results indicate that these tracers are ubiquitous and have reached the ice sheet summit from the continental emissions in the Southern Hemisphere. These compounds showed high levels close to the coastal areas and decreased to a low level on the Antarctic plateau. The snow samples had similar levoglucosan/vanillic acid (∼45) and levoglucosan/syringic acid ratios (∼243) as aerosols from biomass burning. Multivariate analysis indicates that these compounds were likely derived from the burning of grasses and evergreen broadleaf trees that are widespread in Southern Hemisphere than from evergreen conifers that dominate northern hemisphere fire-prone ecosystems. Snow accumulation rate influenced the levels of these compounds, while coexisting ions had little effect on compound contents in the snow. The low concentrations of levoglucosan at inland sites (mean of 2.7 pg mL−1; versus 3.5 and 3.7 pg mL−1 in coastal and transition zones, respectively) could be associated with the oxidation by OH radicals under sunlight. Our analysis demonstrated that the ubiquity of multiple biomarkers from biomass burning in East Antarctic surface snow can provide baseline concentrations for future studies in Antarctica.

Increased drought frequency due to climate change is limiting the agronomic performance of cereal crops globally, where cultivars often experience negative impacts on yield. Stomata are the living interface responsible for >90% of plant water loss through transpiration. Thus, stomata are a prospective target for improving drought tolerance by enhancing water-use efficiency (WUE) in economically important cereals. Reducing stomatal density through molecular approaches has been shown to improve WUE in many plant species, including the commercial cereals barley, rice, wheat and maize. Rice with reduced stomatal density exhibit yields 27% higher than controls under drought conditions, reflecting the amenability of grasses to stomatal density modification. This review presents a comprehensive overview of stomatal development, with a specific emphasis on the genetic improvement of WUE in the grass lineage. Improved understanding of the genetic regulation of stomatal development in the grasses, provides significant promise to improve cereal adaptivity in drought-prone environments whilst maximising yield potential. Rapid advances in gene-editing and ‘omics’ technologies may allow for accelerated adaption of future commercial varieties to water restriction. This may be achieved through a combination of genomic sequencing data and CRISPR-Cas9-directed genetic modification approaches.

The synthesis of evolutionary biology and community ecology aims to understand how genetic variation within one species can shape community properties and how the ecological properties of a community can drive the evolution of a species. A rarely explored aspect is whether the interaction of genetic variation and community properties depends on the species’ ecological role. Here we investigated the interactions among environmental factors, species diversity, and the within-species genetic diversity of species with different ecological roles. Using high-throughput DNA sequencing, we genotyped a canopy-dominant tree species, Parashorea chinensis, and an understory-abundant species, Pittosporopsis kerrii, from fifteen plots in Xishuangbanna tropical seasonal rainforest and estimated their adaptive, neutral and total genetic diversity; we also surveyed species diversity and assayed key soil nutrients. Structural equation modelling revealed that soil nitrogen availability created an opposing effect in species diversity and adaptive genetic diversity of the canopy-dominant Pa. chinensis. The increased adaptive genetic diversity of Pa. chinensis led to greater species diversity by promoting co-existence. Increased species diversity reduced the adaptive genetic diversity of the dominant understory species, Pi. kerrii, which was promoted by the adaptive genetic diversity of the canopy-dominant Pa. chinensis. However, such relationships were absent when neutral genetic diversity or total genetic diversity were used in the model. Our results demonstrated the important ecological interaction between adaptive genetic diversity and species diversity, but the pattern of the interaction depends on the identity of the species. Our results highlight the significant ecological role of dominant species in competitive interactions and regulation of community structure.

Shifting from a livestock-based protein diet to a plant-based protein diet has been proposed as an essential requirement to maintain global food sustainability, which requires the increased production of protein-rich crops for direct human consumption. Meanwhile, the lack of sufficient genetic diversity in crop varieties is an increasing concern for sustainable food supplies. Countering this concern requires a clear understanding of the domestication process and dynamics. Narrow-leafed lupin (Lupinus angustifolius L.) has experienced rapid domestication and has become a new legume crop over the past century, with the potential to provide protein-rich seeds. Here, using long-read whole-genome sequencing, we assembled the third-generation reference genome for the narrow-leafed lupin cultivar Tanjil, comprising 20 chromosomes with a total genome size of 615.8 Mb and contig N50 = 5.65 Mb. We characterized the original mutation and putative biological pathway resulting in low seed alkaloid level that initiated the recent domestication of narrow-leafed lupin. We identified a 1133-bp insertion in the cis-regulatory region of a putative gene that may be associated with reduced pod shattering (lentus). A comparative analysis of genomic diversity in cultivars and wild types identified an apparent domestication bottleneck, as precisely predicted by the original model of the bottleneck effect on genetic variability in populations. Our results identify the key domestication genetic loci and provide direct genomic evidence for a domestication bottleneck, and open up the possibility of knowledge-driven de novo domestication of wild plants as an avenue to broaden crop plant diversity to enhance food security and sustainable low-carbon emission agriculture.

Using genomic structural equation modelling, this research demonstrates an efficient way to identify genetically correlating traits and provides an effective proxy for multi-trait selection to consider the joint genetic architecture of multiple interacting traits in crop breeding. Breeding crop cultivars with optimal value across multiple traits has been a challenge, as traits may negatively correlate due to pleiotropy or genetic linkage. For example, grain yield and grain protein content correlate negatively with each other in cereal crops. Future crop breeding needs to be based on practical yet accurate evaluation and effective selection of beneficial trait to retain genes with the best agronomic score for multiple traits. Here, we test the framework of whole-system-based approach using structural equation modelling (SEM) to investigate how one trait affects others to guide the optimal selection of a combination of agronomically important traits. Using ten traits and genome-wide SNP profiles from a worldwide barley panel and SEM analysis, we revealed a network of interacting traits, in which tiller number contributes positively to both grain yield and protein content; we further identified common genetic factors affecting multiple traits in the network of interaction. Our method demonstrates an efficient way to identify genetically correlating traits and underlying pleiotropic genetic factors and provides an effective proxy for multi-trait selection within a whole-system framework that considers the joint genetic architecture of multiple interacting traits in crop breeding. Our findings suggest the promise of a whole-system approach to overcome challenges such as the negative correlation of grain yield and protein content to facilitating quantitative and objective breeding decisions in future crop breeding.

Size scaling describes the relative growth rates of different body parts of an organism following a positive correlation. Domestication and crop breeding often target the scaling traits in the opposite directions. The genetic mechanism of the size scaling influencing the pattern of size scaling remains unexplored. Here, we revisited a diverse barley (Hordeum vulgareL.) panel with genome-wide single-nucleotide polymorphisms (SNPs) profile and the measurement of their plant height and seed weight to explore the possible genetic mechanisms that may lead to a correlation of the two traits and the influence of domestication and breeding selection on the size scaling. Plant height and seed weight are heritable and remain positively correlated in domesticated barley regardless of growth type and habit. Genomic structural equation modeling systematically evaluated the pleiotropic effect of individual SNP on the plant height and seed weight within a trait correlation network. We discovered seventeen novel SNPs (quantitative trait locus) conferring pleiotropic effect on plant height and seed weight, involving genes with function in diverse traits related to plant growth and development. Linkage disequilibrium decay analysis revealed that a considerable proportion of genetic markers associated with either plant height or seed weight are closely linked in the chromosome. We conclude that pleiotropy and genetic linkage likely form the genetic bases of plant height and seed weight scaling in barley. Our findings contribute to understanding the heritability and genetic basis of size scaling and open a new venue for seeking the underlying mechanism of allometric scaling in plants.

Serotiny is the prolonged storage of seeds in closed cones or fruits held within the crown of woody plants. It is widespread throughout fireprone vegetation with a predominantly winter rainfall, especially in Mediterrnanean-type ecosystems (MTEs). Nonstorage is a feature of fireprone vegetation with summer-dominant rainfall or nonfireprone vegetation. Serotiny confers fitness benefits on an individual when fire return intervals fall between age to reproductive maturity and the plant life span. The level of serotiny within and between species varies greatly along a continuum indicating highly plastic responses to different environmental conditions. Here we review how and why the traits that underpin this reproductive syndrome evolved and continue to control the occurrence of species in contemporary landscapes. We documented 1345 serotinous species in fireprone regions of Australia, South Africa, the Mediterranean Basin, North America, and Asia. The length of seed storage varies from a few years (weak serotiny) to >10 years (strong serotiny), with remarkable diversity even within clades. We show how the interplay between postfire and interfire seedling recruitment dictates the expression of serotiny along a strong serotiny/nonserotiny continuum, and that, where strong serotiny is favored, the ‘gene support for serotiny’ builds up over successive generations. Nonserotiny is favored in the absence of fire or occurs at intervals exceeding plant longevity, but also when the fire is so frequent that only resprouters can survive. We identify 23 traits associated with serotiny/nonserotiny syndromes that are subject to both environmental and phylogenetic constraints. While all are coordinated for maximum fitness, some traits, such as protection from granivores, are only indirectly related to the fire regime. Serotiny has a long history extending back to the Triassic. The rate of serotinous-lineage proliferation has fluctuated greatly over time but peaked over the last 5 million years. Nonserotinous species have evolved from serotinous ancestors in response to increased fire frequency, or as plants migrated to fire-free habitats. We note that contemporary shifts in climate, land-use, and exploitation have had a profound, but disproportionate, effect on the conservation status and evolutionary trajectory of serotinous species in MTEs. Escalating anthropogenic impacts increase the need to understand how and why serotiny is such a prominent feature of some fireprone ecosystems. We highlight avenues for future research and argue for the use of temporally based measures of serotiny to facilitate comparisons between studies.

Trees are of vital importance for ecosystem functioning and services at local to global scales, yet we still lack a detailed overview of the global patterns of tree diversity and the underlying drivers, particularly the imprint of paleoclimate. Here, we present the high-resolution (110 km) worldwide mapping of tree species richness, functional and phylogenetic diversities based on ∼7 million quality-assessed occurrences for 46,752 tree species (80.5% of the estimated total number of tree species), and subsequent assessments of the influence of paleo-climate legacies on these patterns. All three tree diversity dimensions exhibited the expected latitudinal decline. Contemporary climate emerged as the strongest driver of all diversity patterns, with Pleistocene and deeper-time (>107 years) paleoclimate as important co-determinants, and, notably, with past cold and drought stress being linked to reduced current diversity. These findings demonstrate that tree diversity is affected by paleoclimate millions of years back in time and highlight the potential for tree diversity losses from future climate change.

There is mounting evidence that much of the world’s vegetation has been fire-prone since the Upper Cretaceous, taking precedence over Cenozoic drought as a key agent of selection in the evolution of specialized traits adaptive to environmental stresses that otherwise result in species extinction. This raises the question of when the advent of surface fires occurred compared with the introduction of other critical selective agents, such as frost, seasonal drought, crown fire, nutrient-impoverished soils, new habitat types, and novel pollinators, herbivores and dispersal agents. Of particular interest is the relative time of origin of traits associated with fire-free habitats that traditionally have been viewed as ancestral. We collated 47 paired time sequences for a wide range of clades most of whose species are fire-prone. The objective was to determine the order of origin of fire-related traits relative to the origin of other fire-related traits associated with different fire regimes or non-fire-related traits in response to selective agents unrelated to fire. The results show that the initiation of fire-related traits in response to moderate fires (trigger 1) preceded either a) other fire-related traits that represent responses to an increase in the intensity or frequency of fire (trigger 2) (10 comparisons), b) traits associated with fire-free habitats (12 comparisons), or c) novel traits associated with selective agents unlinked to fire, with the fire-related traits now stabilized (25 comparisons). The only exception was the presence of ectomycorrhizas among pines, which are diagnostic for Pinaceae, suggesting that adaptations to poor soils occurred before this highly fire-prone genus evolved. For some early traits, there was confounding with several possible key selective agents apparently acting concurrently, although fire was always present, and these await further clarification. We conclude that fire has had a pre-emptive role in shaping many specialized traits fundamental to plant survival among fire-prone clades and that other selective agents, such as summer drought, have had a secondary role in promoting the evolution of additional novel traits that increased fitness in more recent times.

The diagnosis of polyneuropathy, organomegaly, endocrinopathy, M protein, and skin changes (POEMS) syndrome requires polyneuropathy and monoclonal plasma cell proliferation as two mandatory criteria. Our aim was to summarize clinical manifestations and treatment responses of POEMS variants with no evidence of monoclonal gammopathy. We queried all medical documentation of patients referred to Peking Union Medical College Hospital from August 2012 to July 2017, and reviewed the clinical and laboratory features of 13 patients with atypical POEMS syndrome with undetectable monoclonal gammopathy, and compared to prototypes published. The prevalence of polyneuropathy, organomegaly, skin changes, and extravascular fluid overload were 100%, 100%, 92%, and 100%, respectively. Other clinical manifestations, such as endocrinopathy, pulmonary hypertension, papilledema, thrombocytosis, and polycythemia affected similar percentages of patients as seen in prototypes. POEMS variants enrolled had a median serum vascular endothelial growth factor (VEGF) level of 4998 pg/ml (range 2155-11,029 pg/ml). Long-term follow-up found that all 12 patients received autologous stem cell transplant, melphalan-based therapy or lenalidomide/thalidomide-based therapy obtained clinical improvement, of which eight experienced decreased levels of VEGF by 50% or back to normal. The median progression-free survival was 101.5 months. Our findings raised a variant of POEMS syndrome variants with featured clinical manifestations, elevated VEGF levels, and good response to therapies targeting plasma cell.

Although trees are key to ecosystem functioning, many forests and tree species across the globe face strong threats. Preserving areas of high biodiversity is a core priority for conservation; however, different dimensions of biodiversity and varied conservation targets make it difficult to respond effectively to this challenge. Here, we (i) identify priority areas for global tree conservation using comprehensive coverage of tree diversity based on taxonomy, phylogeny, and functional traits; and (ii) compare these findings to existing protected areas and global biodiversity conservation frameworks. We find that ca. 51% of the top-priority areas for tree biodiversity are located in current protected areas. The remaining half top-priority areas are subject to moderate to high human pressures, indicating conservation actions are needed to mitigate these human impacts. Our findings emphasize the effectiveness of using tree conservation priority areas for future global conservation planning.
