The Rio Grande Silvery Minnow Hybognathus amarus is a small‐bodied minnow emblematic of a reproductive guild endemic to rivers of the North American Great Plains. This species has been lost from over 90% of its historical range. The species was federally listed as endangered in 1994 and intensive conservation efforts over the past three decades have averted its extinction in the wild. This article synthesizes the life history of the species, causes of decline and existing threats, and prospects for recovery considering ongoing conservation efforts. Restoring multiple self‐sustaining populations remains questionable given large‐scale, irreversible changes to the Rio Grande basin, though the resiliency of the species and established conservation programs hold at least some potential for advancing recovery beyond simply preventing extinction. Large mitochondrial DNA fragments and nearly complete mitogenomes were obtained from nextera-tagmented reductively amplified DNA (nextRAD) data from the Rio Grande silvery minnow (Hybognathus amarus). We used these data to characterize variation across the mitogenome and to evaluate changes in mitochondrial diversity across a 20 year time series punctuated by marked species decline. We observed different evolutionary rates among protein-coding genes and inflated values of the ratio of non-synonymous change to non-synonymous sites to synonymous changes per synonymous site for several protein-coding genes, violating assumptions of selective neutrality. Analyses suggested that non-synonymous substitutions are effectively neutral, and our results were not consistent with genetic draft. Mitogenomes revealed large long-term effective population size for Rio Grande silvery minnow, and time-series data indicated recent reductions in mitochondrial diversity via genetic drift associated with population bottlenecks. Many native fishes in the San Francisco Estuary and its watersheds have reached all-time low abundances. Some of these declining species (e.g., Chinook salmon Oncorhynchus tschawytscha) have been under artificial propagation for decades. For others (e.g., delta smelt, Hypomesus transpacificus, and green sturgeon, Acipenser medirostris), this management option is just beginning to be discussed and implemented. Propagation strategies, in which organisms spend some portion of their lives in captivity, pose well-documented genetic and ecological threats to natural populations. Negative impacts of propagation have been documented for all Central Valley Chinook salmon runs, but limited efforts have been made to adapt hatchery operations to minimize the genetic and ecological threats caused by propagated fishes. A delta smelt propagation program is undergoing intensive design and review for operations and monitoring. However, if limiting factors facing this species in its estuarine habitat are not effectively addressed, captive propagation may not be a useful conservation approach, regardless of how carefully the propagation activity is designed or monitored. Scientifically defensible, ecologically based restoration programs that include monitoring and research aimed at quantifying natural population vital rates should be fully implemented before there is any attempt to supplement natural populations of delta smelt. Green sturgeon are also likely to face risks from artificial propagation if a large–scale program is implemented before this species’ limiting factors are better understood. In each of these cases, restoring habitats, and reducing loss from human actions, are likely to be the best strategy for rebuilding and supporting self–sustaining populations.
