1. Relative knot probabilities in confined lattice polygons

Abstract

In this paper we examine the relative knotting probabilities in a lattice model of ring polymers confined in a cavity. The model is of a lattice knot of size $n$ in the cubic lattice, confined to a cube of side-length $L$ and with volume $V=(L{+}1)^3$ sites. We use Monte Carlo algorithms to approximately enumerate the number of conformations of lattice knots in the confining cube. If $p_{n,L}(K)$ is the number of conformations of a lattice polygon of length $n$ and knot type $K$ in a cube of volume $L^3$, then the relative knotting probability of a lattice polygon to have knot type $K$, relative to the probability that the polygon is the unknot (the trivial knot, denoted by $0_1$), is $\rho_{n,L}(K/0_1) = p_{n,L}(K)/p_{n,L}(0_1)$. We determine $\rho_{n,L}(K/0_1)$ for various knot types $K$ up to six crossing knots. Our data show that these relative knotting probabilities are small so that the model is dominated by lattice polygons of knot type the unknot. Moreover, if the concentration of the monomers of the lattice knot is $\varphi = n/V$, then the relative knot probability increases with $\varphi$ along a curve that flattens off as the Hamiltonian state is approached.

2. Exponential growth rate of lattice comb polymers

Abstract

We investigate a lattice model of comb polymers and derive bounds on the exponential growth rate of the number of embeddings of the comb. A comb is composed of a backbone that is a self-avoiding walk and a set of $t$ teeth, also modelled as mutually and self-avoiding walks, attached to the backbone at vertices or nodes of degree 3. Each tooth of the comb has $m_a$ edges and there are $m_b$ edges in the backbone between adjacent degree 3 vertices and between the first and last nodes of degree 3 and the end vertices of degree 1 of the backbone. We are interested in the exponential growth rate as $t \to \infty$ with $m_a$ and $m_b$ fixed. We prove upper bounds on this growth rate and show that for small values of $m_a$ the growth rate is strictly less than that of self-avoiding walks.

3. The escape transition of a lattice star polymer grafted in a pore

Abstract

Polymers in confined spaces are compressed and have reduced conformational entropy, and will partially or fully escape from confinement if conditions are suitable. This is in particular the case for a polymer grafted in a pore. The escape of the polymer from the pore may be considered a partial translocation from the pore into bulk solution, and the resulting conformational readjustment of the polymer has characteristics of a thermodynamic phase transition. In this paper a lattice self-avoiding walk model of a star polymer grafted in a pore is examined numerically using the PERM algorithm. We show that the arms of the grafted lattice star escape one at a time as the length of the pore is reduced, consistent with earlier results in the literature. Critical points for the escape transitions are estimated for square and cubic lattice models and we also examine various properties of the model as it undergoes escape transitions.

4. Force-induced desorption of copolymeric comb polymers

Abstract

We investigate a lattice model of comb copolymers that can adsorb at a surface and that are subject to a force causing desorption. The teeth and the backbone of the comb are chemically distinct and can interact differently with the surface. That is, the strength of the surface interaction can be different for the monomers in the teeth and in the backbone. We consider several cases including (i) the uniform case where the number of teeth is fixed and the lengths of the branches in the backbone and the lengths of the teeth are all identical, (ii) the case where the teeth are short compared to the branches in the backbone, (iii) the situation where the teeth are long compared to the backbone, and (iv) the case where the number of teeth approaches infinity. We determine the free energies in the thermodynamic limit and discuss the nature of the phase diagrams of the model.

5. Trajectories of square lattice staircase polygons

Abstract

The distribution of monomers in a coating of grafted and adsorbing polymers is modelled using a grafted staircase polygon in the square lattice. The adsorbing staircase polygon consists of a bottom and a top lattice path (branches) and the asymptotic probability density that vertices in the lattice are occupied by these paths is determined. This is a model consisting of two linear polymers grafted to a hard wall in a coating. The probability that either the bottom, or the top, path of a staircase polygon passes through a lattice site with coordinates $(\lfloor \epsilon n \rfloor,\lfloor \delta \sqrt{n}\rfloor)$, for $0 < \epsilon < 1$ and $\delta\geq 0$, is determined asymptotically as $n\to\infty$. This gives the probability density of vertices in the staircase polygon in the scaling limit (as $n\to\infty$): $\displaystyle {\mathbb P}_r^{f,(both)} (\epsilon,\delta) = \frac{\delta^2(15\,\epsilon^2(1 - \epsilon)^2 - 12\, \delta^2 \epsilon(1 - \epsilon) + 4\, \delta^4 ) }{3\sqrt{\pi\,\epsilon^7(1 - \epsilon)^7}} \, e^{-\delta^2/\epsilon(1 - \epsilon)} .$ The densities of other cases, grafted and adsorbed, and at the adsorption critical point (or special point), are also determined. In these cases the most likely and mean trajectories of the paths are determined. The results show that low density regions in the distribution induces entropic forces on test particles which confine them next to the hard wall, or between branches of the staircase polygon. These results give qualitative mechanisms for the stabilisation of a drug particle confined to a polymer coating in a drug delivery system such as a drug-eluding stent covered by a grafted polymer.

6. The escape transition in a self-avoiding walk model of linear polymers

Abstract

A linear polymer grafted to a hard wall and underneath an AFM tip can be modelled in a lattice as a grafted lattice polymer (or self-avoiding walk) compressed underneath a piston approaching the wall. As the piston approaches the wall the increasingly confined polymer escapes from the confined region to explore conformations beside the piston. This conformational change is believed to be a phase transition in the thermodynamic limit, and has been argued to be first order, based on numerical results in reference [12]. In this paper a lattice self-avoiding walk model of the escape transition is constructed. It is proven that this model has a critical point in the thermodynamic limit corresponding to the escape transition of compressed grafted linear polymers. This result relies on the analysis of ballistic self-avoiding walks in slits and slabs in the square and cubic lattices. Additionally, numerical estimates of the location of the escape transition critical point is reported based on Monte Carlo simulations of self-avoiding walks in slits and in slabs.

Abstract

The distribution of monomers along a linear polymer grafted on a hard wall is modelled by determining the probability distribution of occupied vertices of Dyck and ballot path models of adsorbing linear polymers. For example, the probability that a Dyck path passes through the lattice site with coordinates $(\lfloor \epsilon n \rfloor,\lfloor \delta \sqrt{n}\rfloor)$ in the square lattice, for $0 < \epsilon < 1$ and $\delta\geq 0$, is determined asymptotically as $n\to\infty$ and this uncovers the probability density of vertices along Dyck paths in the limit as the length of the path $n$ approaches infinity: $$\hbox{P}_r (\epsilon,\delta) = \frac{4\delta^2}{\sqrt{\pi\,\epsilon^3(1-\epsilon)^3}} \, e^{-\delta^2/\epsilon(1-\epsilon)}\ .$$ The properties of a polymer coating of a hard wall and the density or distribution of monomers in the coating is relevant in applications such as the stabilisation of a colloid dispersion by a polymer or in a drug delivery system such as a drug-eluding stent covered by a grafted polymer.

8. Thermodynamic and topological properties of copolymer rings with a segregation/mixing transition

Abstract

Two ring polymers close to each other in space may be either in a segregated phase if there is a strong repulsion between monomers in the polymers, or intermingle in a mixed phase if there is a strong attractive force between the monomers. These phases are separated by a critical point which has a $\theta$-point character. The metric and topological properties of the ring polymers depend on the phase, and may change abruptly at the critical point. In this paper we examine the thermodynamics and linking of two ring polymers close in space in both the segregated and mixed phases using a cubic lattice model of two polygons interacting with each other. Our results show that the probability of linking is low in the segregated phase, but that it increases through the critical point as the model is taken into the mixed phase. 9. Entropic exponents of grafted lattices stars

Abstract

The surface entropic exponents of half-space lattice stars grafted at their central nodes in a hard wall are estimated numerically using the PERM algorithm. In the square half-lattice the exact values of the exponents are verified, including Barber's scaling relation and a generalisation for $2$-stars with one and two surface loops respectively. This is the relation \[ \gamma_{211}=2\,\gamma_{21}-\gamma_{20},\] where $\gamma_{21}$ and $\gamma_{211}$ are the surface entropic exponents of a grafted $2$-star with one and two surface loops respectively, and $\gamma_{20}$ is the surface entropic exponent with no surface loops. This relation is also tested in the cubic half-lattice where surface entropic exponents are estimated up to $5$-stars, including many with one or more surface loops. Barber's scaling relation and the relation \[ \gamma_{3111}=\gamma_{30}-3\,\gamma_{31}+3\,\gamma_{311} \] are also tested, where the exponents $\{\gamma_{31},\gamma_{311},\gamma_{3111}\}$ are of grafted $3$-stars with one, two or three surface loops respectively, and $\gamma_{30}$ is the surface exponent of grafted $3$-stars.

10. Copolymeric stars adsorbed at a surface and subject to a force: a self-avoiding walk model

Abstract

We consider a model of star copolymers, based on self-avoiding walks, where the arms of the star can be chemically distinct. The copolymeric star is attached to an impenetrable surface at a vertex of unit degree and the different monomers constituting the star have different interaction strengths with the surface. When the star is adsorbed at the surface it can be desorbed by applying a force, either at a vertex of degree 1 or at the central vertex of the star. We give some rigorous results about the free energy of the system and use these to establish the general form of the phase diagrams, and the orders of certain phase transitions in the system. We also consider the special case of spiders, ie stars constrained to have all degree 1 vertices in the surface.

Abstract

Numerical values of lattice star entropic exponents $\gamma_f$, and star vertex exponents $\sigma_f$, are estimated using parallel implementations of the PERM and Wang-Landau algorithms. Our results show that the numerical estimates of the vertex exponents deviate from predictions of the $\epsilon$-expansion and confirms and improves on estimates in the literature. We also estimate the entropic exponents $\gamma_\mathcal{G}$ of a few acyclic branched lattice networks with comb and brush connectivities. In particular, we confirm within numerical accuracy the scaling relation $$ \gamma_{\mathcal{G}}-1 = \sum_{f\geq 1} m_f \, \sigma_f $$ for a comb and two brushes (where $m_f$ is the number of nodes of degree $f$ in the network) using our independent estimates of $\sigma_f$., Comment: arXiv admin note: substantial text overlap with arXiv:2008.05622

Abstract

We study by Monte Carlo simulations and scaling analysis two models of pairs of confined and dense ring polymers in two dimensions. The pair of ring polymers are modelled by squared lattice polygons confined within a square cavity and they are placed in relation to each other to be either unlinked or linked in the plane. The observed rich phase diagrams of the two models reveal several equilibrium phases separated by first order and continuous phase boundaries whose critical nature depend on this reciprocal placements. We estimate numerically the critical exponents associated with the phase boundaries and with the multicritical points where first order and continuous phase boundaries meet.

Abstract

We investigate self-avoiding walk models of linear block copolymers adsorbed at a surface and desorbed by the action of a force. We rigorously establish the dependence of the free energy on the adsorption and force parameters, and the form of the phase diagram for several cases, including $AB$-diblock copolymers and $ABA$-triblock copolymers, pulled from an end vertex and from the central vertex. Our interest in block copolymers is partly motivated by the occurrence of a novel mixed phase in a directed walk model of diblock copolymers \cite{Iliev} and we believe that this paper is the first rigorous treatment of a self-avoiding walk model of the situation.

Abstract

We implement parallel versions of the GARM and Wang-Landau algorithms for stars and for acyclic uniform branched networks in the square lattice. These are models of monodispersed branched polymers, and we estimate the star vertex exponents $\sigma_f$ for $f$-stars, and the entropic exponent $\gamma_\mathcal{G}$ for networks with comb and brush connectivity in two dimensions. Our results verify the predicted (but not rigorously proven) exact values of the vertex exponents and we test the scaling relation [5] $$ \gamma_{\mathcal{G}}-1 = \sum_{f\geq 1} m_f \, \sigma_f $$ for the branched networks in two dimensions.

Abstract

We develop and implement a parallel flatPERM algorithm \cite{G97,PK04} with mutually interacting parallel flatPERM sequences and use it to sample self-avoiding walks in 2 and 3 dimensions. Our data show that the parallel implementation accelerates the convergence of the flatPERM algorithm. Moreover, increasing the number of interacting flatPERM sequences (rather than running longer simulations) improves the rate of convergence. This suggests that a more efficient implementation of flatPERM will be a massively parallel implementation, rather than long simulations of one, or a few parallel sequences. We also use the algorithm to estimate the growth constant of the self-avoiding walk in two and in three dimensions using simulations over 12 parallel sequences. Our best results are \[ \mu_d = \cases{ 2.6381585(1), & \hbox{if $d=2$}; \cr 4.684039(1), & \hbox{if $d=3$}. } \]

Abstract

We consider self-avoiding walks terminally attached to a surface at which they can adsorb. A force is applied, normal to the surface, to desorb the walk and we investigate how the behaviour depends on the vertex of the walk at which the force is applied. We use rigorous arguments to map out some features of the phase diagram, including bounds on the locations of some phase boundaries, and we use Monte Carlo methods to make quantitative predictions about the locations of these boundaries and the nature of the various phase transitions.

17. The free energy of compressed lattice knots

Abstract

A compressed knotted ring polymer in a confining cavity is modelled by a knotted lattice polygon confined in a cube in ${\mathbb Z}^3$. The GAS algorithm [17] is used to sample lattice polygons of fixed knot type in a confining cube and to estimate the free energy of confined lattice knots. Lattice polygons of knot types the unknot, the trefoil knot, and the figure eight knot, are sampled and the free energies are estimated as functions of the concentration of monomers in the confining cube. The data show that the free energy is a function of knot type at low concentrations, and (mean-field) Flory-Huggins theory [12,15] is used to model the free energy as a function of monomer concentration. The Flory interaction parameter of knotted lattice polygons in ${\mathbb Z}^3$ is also estimated.

18. Osmotic pressure of compressed lattice knots

Abstract

A numerical simulation shows that the osmotic pressure of compressed lattice knots is a function of knot type, and so of entanglements. The osmotic pressure for the unknot goes through a negative minimum at low concentrations, but in the case of non-trivial knot types $3_1$ and $4_1$ it is negative for low concentrations. At high concentrations the osmotic pressure is divergent, as predicted by Flory-Huggins theory. The numerical results show that each knot type has an equilibrium length where the osmotic pressure for monomers to migrate into or our of the lattice knot is zero. Moreover, the lattice unknot is found to have two equilibria, one unstable, and one stable, whereas the lattice knots of type $3_1$ and $4_1$ have one stable equilibrium each.

Abstract

We analyze the phase diagrams of self-avoiding walk models of uniform branched polymers adsorbed at a surface and subject to an externally applied vertical pulling force which, at critical values, desorbs the polymer. In particular, models of adsorbed branched polymers with homeomorphism types stars, tadpoles, dumbbells and combs are examined. These models generalize earlier results on linear, ring and $3$-star polymers. In the case of star polymers we confirm a phase diagram with four phases (a free, an adsorbed, a ballistic, and a mixed phase) first seen in the paper by Janse van Rensburg EJ and Whittington SG 2018 J. Phys. A: Math. Theor. 51 204001 for $3$-star polymers. The phase diagram of tadpoles may include four phases (including a mixed phase) if the tadpole is pulled from the adsorbing surface by the end vertex of its tail. If it is instead pulled from the middle vertex of its head, then there are only three phases (the mixed phase is absent). For a dumbbell pulled from the middle vertex of a ring, there are only three phases. For combs with $t$ teeth there are four phases, independent of the value of $t$ for all $t \ge 1$.

Flory-Huggins theory is a mean field theory for modelling the free energy of dense polymer solutions and polymer melts. In this paper we use Flory-Huggins theory as a model of a dense two dimensional self-avoiding walk confined to a square in the square lattice. The theory describes the free energy of the walk well, and we estimate the Flory interaction parameter of the walk to be $\chi_{saw} = 0.32(1)$.

Abstract

We consider a simple cubic lattice self-avoiding walk model of 3-star polymers adsorbed at a surface and then desorbed by pulling with an externally applied force. We determine rigorously the free energy of the model in terms of properties of a self-avoiding walk, and show that the phase diagram includes 4 phases, namely a ballistic phase where the extension normal to the surface is linear in the length, an adsorbed phase and a mixed phase, in addition to the free phase where the model is neither adsorbed nor ballistic. In the adsorbed phase all three branches or arms of the star are adsorbed at the surface. In the ballistic phase two arms of the star are pulled into a ballistic phase, while the remaining arm is in a free phase. In the mixed phase two arms in the star are adsorbed while the third arm is ballistic. The phase boundaries separating the ballistic and mixed phases, and the adsorbed and mixed phases, are both first order phase transitions. The presence of the mixed phase is interesting because it doesn't occur for pulled, adsorbed self-avoiding walks. In an atomic force microscopy experiment it would appear as an additional phase transition as a function of force.

22. Partition function zeros of adsorbing Dyck paths

Abstract

The zeros of the size-$n$ partition functions for a statistical mechanical model can be used to help understand the critical behaviour of the model as $n\to\infty$. Here we use weighted Dyck paths as a simple model of two-dimensional polymer adsorption, and study the behaviour of the partition function zeros, particularly in the thermodynamic limit. The exact solvability of the model allows for a precise calculation of the locus of the zeros and the way in which an edge-singularity on the positive real axis is formed. We also show that in the limit $n\to\infty$ the zeros converge on a lima\c{c}on in the complex plane.

Abstract

We consider self-avoiding lattice polygons, in the hypercubic lattice, as a model of a ring polymer adsorbed at a surface and either being desorbed by the action of a force, or pushed towards the surface. We show that, when there is no interaction with the surface, then the response of the polygon to the applied force is identical (in the thermodynamic limit) for two ways in which we apply the force. When the polygon is attracted to the surface then, when the dimension is at least 3, we have a complete characterization of the critical force--temperature curve in terms of the behaviour, (a) when there is no force, and, (b) when there is no surface interaction. For the 2-dimensional case we have upper and lower bounds on the free energy. We use both Monte Carlo and exact enumeration and series analysis methods to investigate the form of the phase diagram in two dimensions. We find evidence for the existence of a \emph{mixed phase} where the free energy depends on the strength of the interaction with the adsorbing line and on the applied force.

Later algorithms, such as the Duplication-Divergence algorithm, the Sol\'e algorithm and the iSite algorithm, were inspired by biological processes underlying the evolution of protein networks, and the networks they produce differ essentially from networks grown by the Barabasi-Albert algorithm. In this paper the mean field analysis of these algorithms is reconsidered, and extended to variant and modified implementations of the algorithms. The degree sequences of scale-free networks decay according to a powerlaw distribution, namely $P(k) \sim k^{-\gamma}$, where $\gamma$ is a scaling exponent. We derive mean field expressions for $\gamma$, and test these by numerical simulations. Generally, good agreement is obtained. We also found that some algorithms do not produce scale-free networks (for example some variant Barabasi-Albert and Sol\'e networks).

Abstract

We consider a self-avoiding walk on the $d$-dimensional hypercubic lattice, terminally attached to an impenetrable hyperplane at which it can adsorb. When a force is applied the walk can be pulled off the surface and we consider the situation where the force is applied at the middle vertex of the walk. We show that the temperature dependence of the critical force required for desorption differs from the corresponding value when the force is applied at the end-point of the walk. This is of interest in single molecule pulling experiments since it shows that the required force can depend on where the force is applied. We also briefly consider the situation when the force is applied at other interior vertices of the walk.

26. Partition and generating function zeros in adsorbing self-avoiding walks

Abstract

The Lee-Yang theory of adsorbing self-avoiding walks is presented. It is shown that Lee-Yang zeros of the generating function of this model asymptotically accumulate uniformly on a circle in the complex plane, and that Fisher zeros of the partition function distribute in the complex plane such that a positive fraction are located in annular regions centered at the origin. These results are examined in a numerical study of adsorbing self-avoiding walks in the square and cubic lattices. The numerical data are consistent with the rigorous results; for example, Lee-Yang zeros are found to accumulate on a circle in the complex plane and a positive fraction of partition function zeros appear to accumulate on a critical circle. The radial and angular distribution of partition function zeros are also examined and it is found to be consistent with the rigorous results on the Fisher zeros of interacting lattice clusters., Comment: Version 3: Updated

Abstract

Fekete's lemma shows the existence of limits in subadditive sequences. This lemma, and generalisations of it, also have been used to prove the existence of thermodynamic limits in statistical mechanics. In this paper it is shown that the two variable supermultiplicative relation $$ p_{n_1}(m_1)\,p_{n_2}(m_2) \leq p_{n_1+n_2}(m_1 + m_2) $$ together with mild assumptions, imply the existence of the limit $$ \log \mathcal{P}_\#(\epsilon) = \lim_{n\to\infty} \frac{1}{n} \log p_n(\lfloor \epsilon n \rfloor).$$ This is a generalisation of Fekete's lemma. The existence of $\mathcal{P}_\#(\epsilon)$ are proven for models of adsorbing walks and polygons, and for pulled polygons. In addition, numerical data are presented estimating the general shape of $\log \mathcal{P}_\# (\epsilon)$ of models of square lattice self-avoiding walks and polygons.

Abstract

We consider self-avoiding walks terminally attached to an impenetrable surface at which they can adsorb. We call the vertices farthest away from this plane the top vertices and we consider applying a force at the plane containing the top vertices. This force can be directed away from the adsorbing surface or towards it. In both cases we prove that the free energy (in the thermodynamic limit) is identical to the free energy when the force is applied at the last vertex. This means that the criterion determining the critical force - temperature curve is identical for the two ways in which the force is applied and the response to pushing the walk is also the same in the two cases.

We prove some theorems about self-avoiding walks attached to an impenetrable surface (i.e. positive walks) and subject to a force. Specifically we show the force dependence of the free energy is identical when the force is applied at the last vertex or at the top (confining) plane. We discuss the relevance of this result to numerical results and to a recent result about convergence rates when the walk is being pushed towards the surface.

Abstract

The entropic pressure in the vicinity of a cubic lattice knot is examined as a model of the entropic pressure near a knotted ring polymer in a good solvent. A model for the scaling of the pressure is developed and this is tested numerically by sampling lattice knots using a Monte Carlo algorithm. Good agreement is found between scaling predictions and numerical experiments.

Abstract

Introduction: Individuals carrying pathogenic mutations in the BRCA1 and BRCA2 genes have a high lifetime risk of breast cancer. BRCA1 and BRCA2 are involved in DNA double-strand break repair, DNA alterations that can be caused by exposure to reactive oxygen species, a main source of which are mitochondria. Mitochondrial genome variations affect electron transport chain efficiency and reactive oxygen species production. Individuals with different mitochondrial haplogroups differ in their metabolism and sensitivity to oxidative stress. Variability in mitochondrial genetic background can alter reactive oxygen species production, leading to cancer risk. In the present study, we tested the hypothesis that mitochondrial haplogroups modify breast cancer risk in BRCA1/2 mutation carriers. Methods: We genotyped 22,214 (11,421 affected, 10,793 unaffected) mutation carriers belonging to the Consortium of Investigators of Modifiers of BRCA1/2 for 129 mitochondrial polymorphisms using the iCOGS array. Haplogroup inference and association detection were performed using a phylogenetic approach. ALTree was applied to explore the reference mitochondrial evolutionary tree and detect subclades enriched in affected or unaffected individuals. Results: We discovered that subclade T1a1 was depleted in affected BRCA2 mutation carriers compared with the rest of clade T (hazard ratio (HR) = 0.55; 95% confidence interval (CI), 0.34 to 0.88; P = 0.01). Compared with the most frequent haplogroup in the general population (that is, H and T clades), the T1a1 haplogroup has a HR of 0.62 (95% CI, 0.40 to 0.95; P = 0.03). We also identified three potential susceptibility loci, including G13708A/rs28359178, which has demonstrated an inverse association with familial breast cancer risk. Conclusions: This study illustrates how original approaches such as the phylogeny-based method we used can empower classical molecular epidemiological studies aimed at identifying association or risk modification effects.

Abstract

Polygenic risk scores (PRS) for epithelial ovarian cancer (EOC) have the potential to improve risk stratification. Joint estimation of Single Nucleotide Polymorphism (SNP) effects in models could improve predictive performance over standard approaches of PRS construction. Here, we implemented computationally efficient, penalized, logistic regression models (lasso, elastic net, stepwise) to individual level genotype data and a Bayesian framework with continuous shrinkage, "select and shrink for summary statistics" (S4), to summary level data for epithelial non-mucinous ovarian cancer risk prediction. We developed the models in a dataset consisting of 23,564 non-mucinous EOC cases and 40,138 controls participating in the Ovarian Cancer Association Consortium (OCAC) and validated the best models in three populations of different ancestries: prospective data from 198,101 women of European ancestries; 7,669 women of East Asian ancestries; 1,072 women of African ancestries, and in 18,915 BRCA1 and 12,337 BRCA2 pathogenic variant carriers of European ancestries. In the external validation data, the model with the strongest association for non-mucinous EOC risk derived from the OCAC model development data was the S4 model (27,240 SNPs) with odds ratios (OR) of 1.38 (95% CI: 1.28-1.48, AUC: 0.588) per unit standard deviation, in women of European ancestries; 1.14 (95% CI: 1.08-1.19, AUC: 0.538) in women of East Asian ancestries; 1.38 (95% CI: 1.21-1.58, AUC: 0.593) in women of African ancestries; hazard ratios of 1.36 (95% CI: 1.29-1.43, AUC: 0.592) in BRCA1 pathogenic variant carriers and 1.49 (95% CI: 1.35-1.64, AUC: 0.624) in BRCA2 pathogenic variant carriers. Incorporation of the S4 PRS in risk prediction models for ovarian cancer may have clinical utility in ovarian cancer prevention programs.

Abstract

The contribution of germline copy number variants (CNVs) to risk of developing cancer in individuals with pathogenic BRCA1 or BRCA2 variants remains relatively unknown. We conducted the largest genome-wide analysis of CNVs in 15,342 BRCA1 and 10,740 BRCA2 pathogenic variant carriers. We used these results to prioritise a candidate breast cancer risk-modifier gene for laboratory analysis and biological validation. Notably, the HR for deletions in BRCA1 suggested an elevated breast cancer risk estimate (hazard ratio (HR) = 1.21), 95% confidence interval (95% CI = 1.09-1.35) compared with non-CNV pathogenic variants. In contrast, deletions overlapping SULT1A1 suggested a decreased breast cancer risk (HR = 0.73, 95% CI 0.59-0.91) in BRCA1 pathogenic variant carriers. Functional analyses of SULT1A1 showed that reduced mRNA expression in pathogenic BRCA1 variant cells was associated with reduced cellular proliferation and reduced DNA damage after treatment with DNA damaging agents. These data provide evidence that deleterious variants in BRCA1 plus SULT1A1 deletions contribute to variable breast cancer risk in BRCA1 carriers.

Abstract

PURPOSE: To evaluate the association between a previously published 313 variant-based breast cancer (BC) polygenic risk score (PRS313) and contralateral breast cancer (CBC) risk, in BRCA1 and BRCA2 pathogenic variant heterozygotes. METHODS: We included women of European ancestry with a prevalent first primary invasive BC (BRCA1 = 6,591 with 1,402 prevalent CBC cases; BRCA2 = 4,208 with 647 prevalent CBC cases) from the Consortium of Investigators of Modifiers of BRCA1/2 (CIMBA), a large international retrospective series. Cox regression analysis was performed to assess the association between overall and ER-specific PRS313 and CBC risk. RESULTS: For BRCA1 heterozygotes the estrogen receptor (ER)-negative PRS313 showed the largest association with CBC risk, hazard ratio (HR) per SD = 1.12, 95% confidence interval (CI) (1.06-1.18), C-index = 0.53; for BRCA2 heterozygotes, this was the ER-positive PRS313, HR = 1.15, 95% CI (1.07-1.25), C-index = 0.57. Adjusting for family history, age at diagnosis, treatment, or pathological characteristics for the first BC did not change association effect sizes. For women developing first BC < age 40 years, the cumulative PRS313 5th and 95th percentile 10-year CBC risks were 22% and 32% for BRCA1 and 13% and 23% for BRCA2 heterozygotes, respectively. CONCLUSION: The PRS313 can be used to refine individual CBC risks for BRCA1/2 heterozygotes of European ancestry, however the PRS313 needs to be considered in the context of a multifactorial risk model to evaluate whether it might influence clinical decision-making.

Abstract

PURPOSE: We assessed the associations between population-based polygenic risk scores (PRS) for breast (BC) or epithelial ovarian cancer (EOC) with cancer risks for BRCA1 and BRCA2 pathogenic variant carriers. METHODS: Retrospective cohort data on 18,935 BRCA1 and 12,339 BRCA2 female pathogenic variant carriers of European ancestry were available. Three versions of a 313 single-nucleotide polymorphism (SNP) BC PRS were evaluated based on whether they predict overall, estrogen receptor (ER)-negative, or ER-positive BC, and two PRS for overall or high-grade serous EOC. Associations were validated in a prospective cohort. RESULTS: The ER-negative PRS showed the strongest association with BC risk for BRCA1 carriers (hazard ratio [HR] per standard deviation = 1.29 [95% CI 1.25-1.33], P = 3×10-72). For BRCA2, the strongest association was with overall BC PRS (HR = 1.31 [95% CI 1.27-1.36], P = 7×10-50). HR estimates decreased significantly with age and there was evidence for differences in associations by predicted variant effects on protein expression. The HR estimates were smaller than general population estimates. The high-grade serous PRS yielded the strongest associations with EOC risk for BRCA1 (HR = 1.32 [95% CI 1.25-1.40], P = 3×10-22) and BRCA2 (HR = 1.44 [95% CI 1.30-1.60], P = 4×10-12) carriers. The associations in the prospective cohort were similar. CONCLUSION: Population-based PRS are strongly associated with BC and EOC risks for BRCA1/2 carriers and predict substantial absolute risk differences for women at PRS distribution extremes.

Abstract

Previous transcriptome-wide association studies (TWAS) have identified breast cancer risk genes by integrating data from expression quantitative loci and genome-wide association studies (GWAS), but analyses of breast cancer subtype-specific associations have been limited. In this study, we conducted a TWAS using gene expression data from GTEx and summary statistics from the hitherto largest GWAS meta-analysis conducted for breast cancer overall, and by estrogen receptor subtypes (ER+ and ER-). We further compared associations with ER+ and ER- subtypes, using a case-only TWAS approach. We also conducted multigene conditional analyses in regions with multiple TWAS associations. Two genes, STXBP4 and HIST2H2BA, were specifically associated with ER+ but not with ER- breast cancer. We further identified 30 TWAS-significant genes associated with overall breast cancer risk, including four that were not identified in previous studies. Conditional analyses identified single independent breast-cancer gene in three of six regions harboring multiple TWAS-significant genes. Our study provides new information on breast cancer genetics and biology, particularly about genomic differences between ER+ and ER- breast cancer.

Abstract

Numerical values of lattice star entropic exponents Îł f , and star vertex exponents σ f , are estimated using parallel implementations of the PERM and Wangâ€"Landau algorithms. Our results show that the numerical estimates of the vertex exponents deviate from predictions of the ϵ -expansion and confirms and improves on estimates in the literature. We also estimate the entropic exponents Îł G of a few acyclic branched lattice networks with comb and brush connectivities. In particular, we confirm within numerical accuracy the Duplantier scaling relation Îł G âˆ' 1 = âˆ' f â©ľ 1 m f σ f for a comb and two brushes (where m f is the number of nodes of degree f in the network) using our independent estimates of σ f . Abstract

Quantifying the genetic correlation between cancers can provide important insights into the mechanisms driving cancer etiology. Using genome-wide association study summary statistics across six cancer types based on a total of 296,215 cases and 301,319 controls of European ancestry, here we estimate the pair-wise genetic correlations between breast, colorectal, head/neck, lung, ovary and prostate cancer, and between cancers and 38 other diseases. We observed statistically significant genetic correlations between lung and head/neck cancer (rg = 0.57, p = 4.6 × 10-8), breast and ovarian cancer (rg = 0.24, p = 7 × 10-5), breast and lung cancer (rg = 0.18, p =1.5 × 10-6) and breast and colorectal cancer (rg = 0.15, p = 1.1 × 10-4). We also found that multiple cancers are genetically correlated with non-cancer traits including smoking, psychiatric diseases and metabolic characteristics. Functional enrichment analysis revealed a significant excess contribution of conserved and regulatory regions to cancer heritability. Our comprehensive analysis of cross-cancer heritability suggests that solid tumors arising across tissues share in part a common germline genetic basis.

Abstract

Breast cancer is a common disease partially caused by genetic risk factors. Germline pathogenic variants in DNA repair genes BRCA1, BRCA2, PALB2, ATM, and CHEK2 are associated with breast cancer risk. FANCM, which encodes for a DNA translocase, has been proposed as a breast cancer predisposition gene, with greater effects for the ER-negative and triple-negative breast cancer (TNBC) subtypes. We tested the three recurrent protein-truncating variants FANCM:p.Arg658*, p.Gln1701*, and p.Arg1931* for association with breast cancer risk in 67,112 cases, 53,766 controls, and 26,662 carriers of pathogenic variants of BRCA1 or BRCA2. These three variants were also studied functionally by measuring survival and chromosome fragility in FANCM−/− patient-derived immortalized fibroblasts treated with diepoxybutane or olaparib. We observed that FANCM:p.Arg658* was associated with increased risk of ER-negative disease and TNBC (OR = 2.44, P = 0.034 and OR = 3.79; P = 0.009, respectively). In a country-restricted analysis, we confirmed the associations detected for FANCM:p.Arg658* and found that also FANCM:p.Arg1931* was associated with ER-negative breast cancer risk (OR = 1.96; P = 0.006). The functional results indicated that all three variants were deleterious affecting cell survival and chromosome stability with FANCM:p.Arg658* causing more severe phenotypes. In conclusion, we confirmed that the two rare FANCM deleterious variants p.Arg658* and p.Arg1931* are risk factors for ER-negative and TNBC subtypes. Overall our data suggest that the effect of truncating variants on breast cancer risk may depend on their position in the gene. Cell sensitivity to olaparib exposure, identifies a possible therapeutic option to treat FANCM-associated tumors.

Abstract

BACKGROUND: Height and body mass index (BMI) are associated with higher ovarian cancer risk in the general population, but whether such associations exist among BRCA1/2 mutation carriers is unknown. METHODS: We applied a Mendelian randomisation approach to examine height/BMI with ovarian cancer risk using the Consortium of Investigators for the Modifiers of BRCA1/2 (CIMBA) data set, comprising 14,676 BRCA1 and 7912 BRCA2 mutation carriers, with 2923 ovarian cancer cases. We created a height genetic score (height-GS) using 586 height-associated variants and a BMI genetic score (BMI-GS) using 93 BMI-associated variants. Associations were assessed using weighted Cox models. RESULTS: Observed height was not associated with ovarian cancer risk (hazard ratio [HR]: 1.07 per 10-cm increase in height, 95% confidence interval [CI]: 0.94-1.23). Height-GS showed similar results (HR = 1.02, 95% CI: 0.85-1.23). Higher BMI was significantly associated with increased risk in premenopausal women with HR = 1.25 (95% CI: 1.06-1.48) and HR = 1.59 (95% CI: 1.08-2.33) per 5-kg/m2 increase in observed and genetically determined BMI, respectively. No association was found for postmenopausal women. Interaction between menopausal status and BMI was significant (Pinteraction < 0.05). CONCLUSION: Our observation of a positive association between BMI and ovarian cancer risk in premenopausal BRCA1/2 mutation carriers is consistent with findings in the general population.

Abstract

Genome-wide association studies (GWAS) have identified more than 170 breast cancer susceptibility loci. Here we hypothesize that some risk-associated variants might act in non-breast tissues, specifically adipose tissue and immune cells from blood and spleen. Using expression quantitative trait loci (eQTL) reported in these tissues, we identify 26 previously unreported, likely target genes of overall breast cancer risk variants, and 17 for estrogen receptor (ER)-negative breast cancer, several with a known immune function. We determine the directional effect of gene expression on disease risk measured based on single and multiple eQTL. In addition, using a gene-based test of association that considers eQTL from multiple tissues, we identify seven (and four) regions with variants associated with overall (and ER-negative) breast cancer risk, which were not reported in previous GWAS. Further investigation of the function of the implicated genes in breast and immune cells may provide insights into the etiology of breast cancer.

Abstract

Although the spliceogenic nature of the BRCA2 c.68‐7T > A variant has been demonstrated, its association with cancer risk remains controversial. In this study, we accurately quantified by real‐time PCR and digital PCR (dPCR), the BRCA2 isoforms retaining or missing exon 3. In addition, the combined odds ratio for causality of the variant was estimated using genetic and clinical data, and its associated cancer risk was estimated by case‐control analysis in 83,636 individuals. Co‐occurrence in trans with pathogenic BRCA2 variants was assessed in 5,382 families. Exon 3 exclusion rate was 4.5‐fold higher in variant carriers (13%) than controls (3%), indicating an exclusion rate for the c.68‐7T > A allele of approximately 20%. The posterior probability of pathogenicity was 7.44 × 10⁻¹¹⁵. There was neither evidence for increased risk of breast cancer (OR 1.03; 95% CI 0.86–1.24) nor for a deleterious effect of the variant when co‐occurring with pathogenic variants. Our data provide for the first time robust evidence of the nonpathogenicity of the BRCA2 c.68‐7T > A. Genetic and quantitative transcript analyses together inform the threshold for the ratio between functional and altered BRCA2 isoforms compatible with normal cell function. These findings might be exploited to assess the relevance for cancer risk of other BRCA2 spliceogenic variants.
