The nucleotide sequence of the structural gene for the immunity protein to colicin A (cai) has been established. This sequence consists of 534 base pairs. According to the predicted amino acid sequence, the polypeptide chain of this immunity protein comprises 178 amino acids and has a relative molecular mass of 20462. As expected from its localization in the inner membrane, large hydrophobic fragments are found along the polypeptide chain that also contains clusters of mostly positively charged residues. The cai like the ceiA genes encode proteins that are weakly expressed as compared to the corresponding colicins (A and E1). Codon usage reflects this difference. In contrast, the four genes for immunity to cloacin DF13 and to colicin E3 and for these bacteriocins, all of which are highly expressed and are organized in operon, display similar codon usage. These results are discussed with regards to the possible relationship between expressivity and codon usage.

Immunogenic and antigenic properties of a Zn2+ -deficient alkaline phosphatase produced in a mutant (U-47) of Escherichia coli have been studied. The native U-47 enzyme, that exists in a monomerdimer equilibrium, was used as immunogen. From the antisera obtained, four antibody populations directed to the various molecular forms of U-47 enzyme have been purified by affinity chromatography using specific antigens coupled to glutaraldehyde-activated beads of indubiose. 70% of the total antibody obtained was directed both to the monomeric and the dimeric forms, 9% was directed to the dimer but showed a low affinity for the monomer; 10% and 11% were specifically directed respectively to the monomer and the dimer. Each antibody population purified had a specific effect on the catalytic activity of the Zn2+ -activated U-47 enzyme. The anti-monomer-dimer and the anti-dimer-monomer inhibit to the same extent whereas the specific anti-monomer does not alter the activity significantly and the specific anti-dimer causes a 30% activation. The catalytic activity of the alkaline phosphatase produced in wild-type strains was also reduced by these anti-U-47 enzyme antibodies. However, whereas the anti-monomer had again very little effect, the anti-dimer-monomer and the anti-monomer-dimer inhibited this enzyme to different extents. The specific antidimer also inhibited this wild-type alkaline phosphate. Antibodies of high affinity to the dimeric form of U-47 enzyme, i.e. specific anti-dimer or anti-dimer-monomer, caused a 30% activation when they were added prior to the reactivation process by Zn2+. Specific anti-monomer strongly inhibited this reactivation process. The Fab fragment of the anti-wild-type phosphatase antibody, under the same conditions, caused a 300% activation. The extents of interactions of the various molecular forms of U-47 enzyme and of the wild-type enzyme with the anti-monomer-dimer and with the anti-dimer have been determined. U-47 enzyme monomeric form has three determinants exposed and the dimeric form has five determinants exposed for interacting with the anti-monomer-dimer antibody, the free wild-type enzyme has only two determinants exposed to this antibody. These determinants might be close to the active site or in another critical location since this antibody can reduce the catalytic activity of the wild-type enzyme to half the original value. The anti-dimer antibodies can interact with three determinants exposed at the surface of the free Zn2+ -reactivated U-47 enzyme and the non-covalent binding of one mole of inorganic phosphate results in the exposure of one more antigenic determinant.

We reported elsewhere (Varenne et al., 1982) that, during synthesis of a number of colicins in Escherichia coli, intermediate nascent chains of discrete sizes accumulated, suggesting a variable rate of translation. In this paper, a detailed analysis provides arguments that this phenomenon, at least for the proteins under study, is not related to aspects of messenger RNA such as secondary structure. It is linked to the difference in transfer RNA availability for the various codons. Experimental analysis of translation of other proteins in E. coli confirms that the main origin for the discontinuous translation in the polypeptide elongation cycle is the following. For a given codon, the stochastic search of the cognate ternary complex (aminoacyl-tRNA-EF-Tu-GTP) is the rate-limiting step in the elongation cycle: transpeptidation and translocation steps are much faster. The degree of slackening in ribosome movement is almost proportional to the inverse of tRNA concentrations. The verification of this model and its possible physiological significance are discussed.

Polysomes containing nascent chains of alkaline phosphatase have been isolated from a membrane-bound polysome preparation. Indirect immunoprecipitation using conformation-specific antibodies has been employed. This technique provides a good enrichment of these polyribosomes since routinely no more than than 10--15% of non-specific immunoprecipitation was observed. The yield of the procedure is generally 40% but can be increased if higher non-specific immunoprecipitation is tolerated. Antibodies, previously described, directed against uncoiled or folded monomers of alkaline phosphatase can be used as primary antibody to recognize the nascent chains contained in membrane-bound polysomes which suggests that these chains are partially folded.

The study of colicin release from producing cells has revealed a novel mechanism of secretion. Instead of a built-in 'tag', such as a signal peptide containing information for secretion, the mechanism employs coordinate expression of a small protein which causes an increase in the envelope permeability, resulting in the release of the colicin as well as other proteins. On the other hand, the mechanism of entry of colicins into sensitive cells involves the same three stages of protein translocation that have been demonstrated for various cellular organelles. They first interact with receptors located at the surface of the outer membrane and are then transferred across the cell envelope in a process that requires energy and depends upon accessory proteins (TolA, TolB, TolC, TolQ, TolR) which might play a role similar to that of the secretory apparatus of eukaryotic and prokaryotic cells. At this point, the type of colicin described in this review interacts specifically with the inner membrane to form an ion channel. The pore-forming colicins are isolated as soluble proteins and yet insert spontaneously into lipid bilayers. The three-dimensional structures of some of these colicins should soon become available and site-directed mutagenesis studies have now provided a large number of modified polypeptides. Their use in model systems, particularly those in which the role of transmembrane potential can be tested for polypeptide insertion and ionic channel gating, constitutes a powerful handle with which to improve our understanding of the dynamics of protein insertion into and across membranes and the molecular basis of membrane excitability. In addition, their immunity proteins, which exist only in one state (membrane-inserted) will also contribute to such an understanding.

Presented here is an experimental demonstration of our theoretical predictions on the role of the downstream context of unfavourable codons in a gene on its expression level. Six non clustered AGG codons were inserted in the chloramphenicol acetyltransferase (cat) gene of E. coli and the expression of this modified gene (cat4) was compared with that of a cat gene in which four clustered AGG codons were inserted (cat2 gene). As predicted, the rate of production of the corresponding CAT4 and CAT2 proteins is equal as long as the rate of transcription of the gene does not exceed a given limit. When this limit is exceeded, production of CAT4 continues to increase, whereas CAT2 production decreases dramatically. Various consequences and possible applications of this downstream context effect are discussed.

Evidence has been obtained for the existence of nascent polypeptide chains, that transiently accumulate as discrete size classes, due to discontinuities in the translation process of the colicin A mRNA. Existence of these discontinuities is independent of the hot cell of colicinogenic factor, and from the induction of synthesis by mitomycin C. The information that leads to the existence of discontinuities in the mRNA translation is contained in the plasmid Col A and, very likely, in the Col A gene itself.

Synthesis of colicin A after induction with mitomycin C was studied. Specific inhibition of chromosomal protein synthesis occurred very shortly after mitomycin addition. There was no coordinate synthesis of colicin A (61000 Mr) and low-molecular-weight protein. Free and membrane-bound polysome fractions were isolated from cells induced with mitomycin C. Colicin A is synthesized in vitro in the free polysomes and not in the membrane-bound polysomes. Conditions are described which allow a practically specific labelling of colicin A in vivo. By using this system it was possible to demonstrate that colicin A is not transferred cotranslationally across the cytoplasmic membrane. In contrast, this protein leaves the cell where it was made long after synthesis. Preliminary evidence, suggesting that pauses occur during synthesis of colicin A, is presented.

The complete nucleotide sequence of the structural gene for colicin A has been established. This sequence consists of 1776 base-pairs. According to the predicted amino acid sequence, the colicin A polypeptide chain comprises 592 amino acids and has a molecular weight of 62,989. The amino-terminal part is rich in proline and glycine and accordingly secondary structure prediction indicates that this region (1 to 185) is beta-structured. The rest of the molecule (residues 186 to 592) is very rich in alpha-helix. An uncharged amino acid sequence of 48 residues is located in the C-terminal part of the molecule, which is involved in the membrane depolarization caused by colicin A. A similar region has been found in colicin E1, which has the same mode of action as colicin A. Three peptides of these bacteriocins were found to be homologous, but a comparison of the bacteriocin genes did not reveal any significant homology out of the corresponding regions. The codon usage of both genes, however, exhibits some similarity and is quite different from that of genes coding for highly or weakly expressed proteins of Escherichia coli.

We have analysed theoretically the effect of the relative position of unfavourable codons on the maximum level of synthesis of foreign proteins in E. coli. We predict that the occurrence of such codons scattered in the corresponding genes has little effect. In contrast, clustering (in our terminology indicating directly adjacent codons) of unfavourable codons is predicted to dramatically reduce the maximum level of protein synthesis. The context effect would explain the reduction of expression level for a chloramphenicol acetyl transferase gene modified by Robinson et al. (1984), which contains 4 contiguous unfavourable codons. As an example, we predict that due to the different downstream contexts of unfavourable codons in the alpha 1 and beta interferon genes, the maximum level of synthesis in E. coli for these proteins will be different.
