Genetic alterations in signaling pathways that control cell-cycle progression, apoptosis, and cell growth are common hallmarks of cancer, but the extent, mechanisms, and co-occurrence of alterations in these pathways differ between individual tumors and tumor types. Using mutations, copy-number changes, mRNA expression, gene fusions and DNA methylation in 9,125 tumors profiled by The Cancer Genome Atlas (TCGA), we analyzed the mechanisms and patterns of somatic alterations in ten canonical pathways: cell cycle, Hippo, Myc, Notch, Nrf2, PI-3-Kinase/Akt, RTK-RAS, TGFβ signaling, p53 and β-catenin/Wnt. We charted the detailed landscape of pathway alterations in 33 cancer types, stratified into 64 subtypes, and identified patterns of co-occurrence and mutual exclusivity. Eighty-nine percent of tumors had at least one driver alteration in these pathways, and 57% percent of tumors had at least one alteration potentially targetable by currently available drugs. Thirty percent of tumors had multiple targetable alterations, indicating opportunities for combination therapy. An integrated analysis of genetic alterations in 10 signaling pathways in >9,000 tumors profiled by TCGA highlights significant representation of individual and co-occurring actionable alterations in these pathways, suggesting opportunities for targeted and combination therapies. In this birdwatching paper our binoculars are focused upon a particular bird from Smullyan’s enchanted forest of combinatory birds (Smullyan in To Mock a Mockingbird, and other logic puzzles. Alfred A. Knopf, New York, 1985), to wit the Starling. In the feathers of \(\lambda \)-calculus this bird has the plumage \(\lambda abc.ac(bc)\). This term is usually named \(\mathsf {S}\), reminiscent of its inventor Schonfinkel and also the combinatory ornithologist Smullyan. The combinator \(\mathsf {S}\) is important for a variety of reasons. First, it is part of the \(\{\mathsf {S},\mathsf {K}\}\)-basis for Combinatory Logic (CL). Second, there are several interesting questions and observations around \(\mathsf {S}\), mostly referring to termination and word problems. Our paper collects known facts, but poses in addition several new questions. For some of these we provide solutions, but several tough open questions remain.

Frage: Es soll untersucht werden, ob die Karotisendarteriektomie (CEA) oder das Stenting (CAS) beim selben Patienten bessere Ergebnisse erzielt. Methoden: Die Daten von 75 Patienten mit bilateralen ACI-Stenosen, welche auf der einen Seite mit CEA und auf der anderen Seite mit CAS behandelt wurden, wurden retrospektiv analysiert und das Outcome über 7 Jahre untersucht. Ergebnisse: Auf der CEA-Seite wurde bei 3 Patienten (4%) ein Schlaganfall verzeichnet, auf der CAS-Seite bei einem Patienten (1,3%). Eine Restenose trat nach CEA bei 6 (8%) und nach CAS bei 5 Patienten (6,7%) auf. Nach CEA entstand zudem bei einem Patienten (1,3%) eine Rekurrensparese. Myokardinfarkte und Todesfälle wurden nicht registriert. Die Unterschiede sind statistisch nicht signifikant. Fazit: Beide Verfahren zeigen während des 7-jährigen follow-ups niedrige Komplikationsraten. Es kann keine Aussage darüber getroffen werden, welches Verfahren bei ACI-Stenose-Patienten zu favorisieren ist.

- Abstract
State of the art (DNA) sequencing methods applied in “Omics” studies grant insight into the ‘blueprints’ of organisms from all domains of life. Sequencing is carried out around the globe and the data is submitted to the public repositories of the International Nucleotide Sequence Database Collaboration. However, the context in which these studies are conducted often gets lost, because experimental data, as well as information about the environment are rarely submitted along with the sequence data. If these contextual or metadata are missing, key opportunities of comparison and analysis across studies and habitats are hampered or even impossible. To address this problem, the Genomic Standards Consortium (GSC) promotes checklists and standards to better describe our sequence data collection and to promote the capturing, exchange and integration of sequence data with contextual data. In a recent community effort the GSC has developed a series of recommendations for contextual data that should be submitted along with sequence data. To support the scientific community to significantly enhance the quality and quantity of contextual data in the public sequence data repositories, specialized software tools are needed. In this work we present CDinFusion, a web-based tool to integrate contextual and sequence data in (Multi)FASTA format prior to submission. The tool is open source and available under the Lesser GNU Public License 3. A public installation is hosted and maintained at the Max Planck Institute for Marine Microbiology at http://www.megx.net/cdinfusion. The tool may also be installed locally using the open source code available at http://code.google.com/p/cdinfusion.
