Abstract

Comprehensive genome annotation is essential to understand the impact of clinically relevant variants. However, the absence of a standard for clinical reporting and browser display complicates the process of consistent interpretation and reporting. To address these challenges, Ensembl/GENCODE1 and RefSeq2 launched a joint initiative, the Matched Annotation from NCBI and EMBL-EBI (MANE) collaboration, to converge on human gene and transcript annotation and to jointly define a high-value set of transcripts and corresponding proteins. Here, we describe the MANE transcript sets for use as universal standards for variant reporting and browser display. The MANE Select set identifies a representative transcript for each human protein-coding gene, whereas the MANE Plus Clinical set provides additional transcripts at loci where the Select transcripts alone are not sufficient to report all currently known clinical variants. Each MANE transcript represents an exact match between the exonic sequences of an Ensembl/GENCODE transcript and its counterpart in RefSeq such that the identifiers can be used synonymously. We have now released MANE Select transcripts for 97% of human protein-coding genes, including all American College of Medical Genetics and Genomics Secondary Findings list v3.0 (ref. 3) genes. MANE transcripts are accessible from major genome browsers and key resources. Widespread adoption of these transcript sets will increase the consistency of reporting, facilitate the exchange of data regardless of the annotation source and help to streamline clinical interpretation.

7. Industrial waste resources will become the new normal

Abstract

This article is an interview with Mike O'Driscoll of IMFORMED (Industrial Minerals Forums and Research) on refractory materials matters, critical minerals, the supply chain, potential changes in the future and the role of recycling. There are at least 25 different types of industrial minerals used in refractory manufacture. It has been estimated that 35 m tpa are consumed worldwide with the leading minerals (by volume consumed) being fireclay (46%), magnesia (26%), bauxite (4%), speciality aluminas (4%), brown fused alumina (3%) and dolomite (3%). The use of 'synthetic' refractory raw materials is driven by the rising demand for higher purity and higher performance products but also by the inconsistency in supply and quality availability of natural traditional refractory mineral grades. China dominates world refractory mineral supply in bauxite (almost 100%), magnesia (57%), natural graphite (60%), fused alumina (58%), silicon carbide (53%) and for fireclay is second (11%) after Ukraine (80%). SARS, the Olympics and Covid-19 but also the anti-pollution crusade, all impacted the Chinese mineral supply chain resulting in lower availability of minerals and uncertain pricing. The recycling refractories sector has increased in size and attention to research and development. Abstract

Background:Chronic neuroinflammation is a hallmark of Parkinson’s disease (PD) pathophysiology, associated with increased levels of pro-inflammatory factors in PD brain tissues. The pro-inflammatory mediator and highly amyloidogenic protein S100A9 is involved in the amyloid-neuroinflammatory cascade in Alzheimer’s disease. This is the first report on the co-aggregation ofα-synuclein (α-syn) and S100A9 both in vitro and ex vivo in PD brain. Methods:Single and sequential immunohistochemistry, immunofluorescence, scanning electron and atomic force (AFM) microscopies were used to analyze theex vivo PD brain tissues for S100A9 andα-syn location and aggregation. In vitro studies revealing S100A9 andα-syn interaction and co-aggregation were conducted by NMR, circular dichroism, Thioflavin-T fluorescence, AFM, and surface plasmon resonance methods. Results:Co-localized and co-aggregated S100A9 andα-syn were found in 20% Lewy bodies and 77% neuronal cells in the substantia nigra; both proteins were also observed in Lewy bodies in PD frontal lobe (Braak stages 4–6). Lewy bodies were characterized by ca. 10–23μm outer diameter, with S100A9 andα-syn being co-localized in the same lamellar structures. S100A9 was also detected in neurons and blood vessels of the aged patients without PD, but in much lesser extent. In vitro S100A9 andα-syn were shown to interact with each other via the α-syn C-terminus with an apparent dissociation constant of ca. 5 μM. Their co-aggregation occurred significantly faster and led to formation of larger amyloid aggregates than the self-assembly of individual proteins. S100A9 amyloid oligomers were more toxic than those ofα-syn, while co-aggregation of both proteins mitigated the cytotoxicity of S100A9 oligomers. Conclusions:We suggest that sustained neuroinflammation promoting the spread of amyloidogenic S100A9 in the brain tissues may trigger the amyloid cascade involving α-syn and S100A9 and leading to PD, similar to the effect of S100A9 and Aβco-aggregation in Alzheimer’s disease. The finding of S100A9 involvement in PD may open a new avenue for therapeutic interventions targeting S100A9 and preventing its amyloid self-assembly in affected brain tissues

Abstract

Aggregation of the amyloid-beta (Aβ) peptide into insoluble plaques is a major factor in Alzheimer's disease (AD) pathology. Another major factor in AD is arguably metal ions, as metal dyshomeostasis is observed in AD patients, metal ions modulate Aβ aggregation, and AD plaques contain numerous metals including redox-active Cu and Fe ions. In vivo, Aβ is found in various cellular locations including membranes. So far, Cu(II)/Aβ interactions and ROS generation have not been investigated in a membrane environment. Here, we study Cu(II) and Zn(II) interactions with Aβ bound to SDS micelles or to engineered aggregation-inhibiting molecules (the cyclic peptide CP-2 and the Z Aβ3 (12-58)Y18L Affibody molecule). In all studied systems the Aβ N-terminal segment was found to be unbound, unstructured, and free to bind metal ions. In SDS micelles, Aβ was found to bind Cu(II) and Zn(II) with the same ligands and the same K D as in aqueous solution. ROS was generated in all Cu(II)/Aβ complexes. These results indicate that binding of Aβ to membranes, drugs, and other entities that do not interact with the Aβ N-terminal part, appears not to compromise the N-terminal segment's ability to bind metal ions, nor impede the capacity of N-terminally bound Cu(II) to generate ROS. © 2016-IOS Press and the authors. Abstract

Purpose: All five Nordic countries have nationwide prescription databases covering all dispensed drugs, with potential for linkage to outcomes. The aim of this review is to present an overview of therapeutic areas studied and methods applied in pharmacoepidemiologic studies using data from these databases. Methods: The study consists of a Medline-based structured literature review of scientific papers published during 2005-2010 using data from the prescription databases in Denmark, Finland, Iceland, Norway, and Sweden, covering 25 million inhabitants. Relevant studies were analyzed in terms of pharmacological group, study population, outcomes examined, type of study (drug utilization vs. effect of drug therapy), country of origin, and extent of cross-national collaboration. Results: A total of 515 studies were identified. Of these, 262 were conducted in Denmark, 97 in Finland, 4 in Iceland, 87 in Norway, and 61 in Sweden. Four studies used data from more than one Nordic country. The most commonly studied drugs were those acting on the nervous system, followed by cardiovascular drugs and gastrointestinal/endocrine drugs. A total of 228 studies examined drug utilization and 263 focused on the effects and safety of drug therapy. Pregnant women were the most commonly studied population in safety studies, whereas prescribers' adherence to guidelines was the most frequent topic of drug utilization studies. Conclusions: The Nordic prescription databases, with their possibility of record-linkage, represent an outstanding resource for assessing the beneficial and adverse effects of drug use in large populations, under routine care conditions, and with the potential for long-term follow-up.

28. Appended Pod Underwater Gun Mount

Abstract

An appended pod underwater gun mount for a submersible host vessel includes a strut member having a base end fixed to an outer hull of the submersible host vessel and a distal end protruding outwardly from the host vessel, the distal end being angled with respect to the base end, and an ammunition housing moveably fixed to the distal end of the strut member. A train control mechanism is positioned between the strut member and the ammunition housing for controlling the horizontal rotation of the ammunition housing with respect the host vessel, and a tilt control mechanism is positioned between the strut member and the ammunition housing for controlling the vertical rotation of the ammunition housing with respect to the host vessel. A flexible boot is connected to one ammunition housing and surrounds each of the train control mechanism and the tilt control mechanism to protect the mechanisms from an underwater environment. The ammunition housing is movable both vertically and horizontally wit respect to the distal end of the strut member and is spaced apart from the host vessel so as to avoid contacting the host vessel during directional movement of the ammunition housing.

Abstract

A range finding device and method for determining the distance between a submerged submarine and a target above the surface having a first and second periscopes mounted on a submarine with a known separation. These periscopes are rotatable and extensible above the surface and can determine the bearing from each of the periscopes to the target. A computer receives the bearings from the first and second periscopes and uses the bearings with the known preset distance between the periscopes to calculate the distance between the submarine and the target., Supersedes PAT-APPL-358 289-94, AD-D017 529.

Abstract

Background: Prospective follow-up of heroin users is known to be difficult due to their unstable lifestyle, and high follow-up rates have usually demanded major tracking efforts. In Sweden, mobile telephones are commonly used by heavy drug users for drug trading. Objectives: This methodology study aims to examine the efficacy of mobile telephone contact for prospective follow-up interviews with injecting heroin users recruited at the syringe exchange program of Malmöö, Sweden. Methods: Seventy-eight heroin users with mobile telephone numbers were included. Subjects reported using heroin for 28 days of the previous 30 days, and only 8%% reported they had recently been engaged in work or studies. Clients were contacted between 15 and 21 times over 2 years, with each contact attempt generally involving two telephone calls on consecutive days. Results: During follow-up, 68%% of subjects had been successfully contacted for at least one follow-up interview (on average 6.9 interviews), and 25%% of follow-up attempts were successful. In 23%% of the sample ( n == 18), at least 50%% of follow-up attempts were successful, and these subjects tended to be older ( p == .05) and more likely to be female ( p == .07), whereas follow-up rates were unrelated to baseline heroin use. Conclusions and Scientific Significance: Despite limited effort, and despite the severe situation of intravenous heroin users, mobile telephone contact can be used with heavy drug users in the present setting.
