The human brain is a highly complex structure consisting of billions of neurons and synapses, and to date it remains a challenge to uncover the neuronal processes underlying physiological and diseased states. Different imaging techniques have been developed, such as non-invasive magnetic resonance imaging (MRI) or high-resolution electron microscopy (EM) to study molecular processes in their biological context or to construct a connectome in order to obtain detailed anatomical information about the synaptic wiring with high resolution. However, these techniques require contrast agents to overcome inherent physical limitations, which poses a challenge in regards to, e.g., delivery and specificity. Although EM staining techniques are usually based on heavy metals, iron oxides can also yield electron-dense contrast in EM while also being suitable as contrast agents for MRI. Furthermore, large iron oxide particles consisting of magnetite have favorable properties enabling magnetic manipulations of biological systems, thus bridging the fields of imaging and manipulation. However, a genetically-controlled, induced magnetite formation was not achieved in aerobic organisms yet. The aim of this doctoral thesis was thus to develop and characterize different fully genetically encoded biological interfaces for MRI as well as EM, and to examine the controlled formation of magnetite in a biological context. To this end, different proteinaceous nano-compartments were expressed in mammalian cells and characterized in regards to their iron accumulation capability. The first part of this work focused on the ubiquitous, ferrihydrite-forming iron storage protein ferritin and the improvement of its magnetic properties to enable magnetic interactions with cells. The relationship between spontaneous and stimulus-evoked brain activity is insufficiently understood. I thus systematically modulated the cortical activity of mice, observed by calcium imaging, via different anesthetics at baseline and in response to natural and optogenetic stimuli. I evaluated different metrics to quantify the complexity of the resulting activation patterns and demonstrated that differentiated stimulus processing is correlated with complex background activity., Die Beziehung zwischen spontaner und durch einen Reiz ausgelöster Hirnaktivität ist nur unzureichend verstanden. Genetically-encoded tools for molecular imaging and actuation are indispensable in biomedical research. Many of these tools, such as GFP, are based on visible light which has limited tissue penetration. To overcome this limitation, we herein exploit iron-storing prokaryotic nano-compartments in the context of cell manipulation and multi-modal molecular imaging across scales in mammalian systems. More generally, we introduce prokaryotic nano-compartments as programmable bio-orthogonal nano-organelles., Genetisch-kodierte Werkzeuge für die molekulare Bildgebung und Aktuierung sind unersetzlich in der biomedizinischen Forschung. It is largely unknown how some animals sense the Earth’s magnetic field, so-called magnetoreception. In this work I demonstrated the presence of light-independent magnetoreception in two vertebrate genetic model organisms, zebrafish and medaka. I further developed a microfluidic sorting system for enrichment of magnetic cells, and investigated whether the fishes showed evidence for magnetic biomineralizations, as predicted by the magnetite hypothesis. Taken together my work offers a new basis for interrogating the underlying molecular mechanism of magnetoreception., Es ist immer noch unbekannt, wie es einigen Tieren möglich ist, das Erdmagnetfeld warzunehmen, ein Sinn der Magnetorezeption genannt wird. Photonic microscopy emerged as an indispensable tool for biomedical research by investigating structural, molecular, and functional properties of life on the microscale. However, a restricted wealth of information, toxic labeling, or shallow imaging still impede a comprehensive examination. This thesis concerns the development and application of a novel hybrid optoacoustic and multiphoton microscope that attempts to overcome previous limitations by a unique potential of studying living specimens label-free, at so far inaccessible depth, and via multi-modal contrast., Photonische Mikroskopie entwickelte sich zu einem unverzichtbaren Werkzeug für die strukturelle, molekulare und funktionelle Erforschung von biologischen Proben. Dennoch ist eine umfassende Untersuchung durch eine beschränkte Informationsfülle, toxische Markierungsstrategien und geringe Eindringtiefe limitiert. Diese Arbeit widmet sich der Weiterentwicklung und Anwendung eines neuartigen hybriden Mikroskops, welches durch ein einzigartiges Potential der multimodalen, markierungsfreien und tiefen Bildgebung bisherige Limitierungen überwindet.

In this work, I present three new approaches to enable molecular imaging with optoacoustics. To increase the sensitivity of genetically encoded contrast agents, I have worked with enzymatically generated biosynthetic pigments as well as reversibly switchable chromoproteins that can be identified based on their photocontrolled signal trajectories. To lay the foundation for using synthetic contrast agents for optoacoustic imaging, I furthermore optimized an ultrasound-mediated blood-brain-barrier opening technique for whole-brain imaging in rodents., In der vorliegenden Arbeit präsentiere ich drei neue Ansätze, um molekulare Bildgebung mit Optoakustik zu ermöglichen. Um die Sensitivität von genetisch enkodierten Kontrastmitteln zu erhöhen, habe ich mit enzymatisch produzierten biosynthetischen Pigmenten gearbeitet sowie mit reversibel schaltbaren Chromoproteinen, die druch photokontrollierte Signalverläufen identifizierbar sind. Um darüber hinaus die Möglichkeit für die Verwendung von synthetischen Kontrastmitteln für optoakustische Bildgebung zu schaffen, habe ich eine Methode zur Ultraschall-basierten Blut-Hirn-Schrankenöffung für die Bildgebung des gesamten Gehirns von Nagetieren optimiert.

These structures ranging from an active switchable plasmonic waveguide on a DNA-origami structure to polymersomes which are able to grow based on the expression of the within encoded gene. Apart from that also bacteriophages were assembled in vitro and their cell-free expression and DNA replication were characterized., In dieser Arbeit werden verschiedene Biopolymere wie DNA und Peptide verwendet, um durch Selbstassemblierung verschiedene Strukturen herzustellen. We genetically controlled compartmentalization in eukaryotic cells by heterologous expression of bacterial encapsulin shell and cargo proteins to engineer enclosed enzymatic reactions and size-constrained metal biomineralization. The shell protein (EncA) from Myxococcus xanthus auto-assembles into nanocompartments inside mammalian cells to which sets of native (EncB,C,D) and engineered cargo proteins self-target enabling localized bimolecular fluorescence and enzyme complementation. Encapsulation of the enzyme tyrosinase leads to the confinement of toxic melanin production for robust detection via multispectral optoacoustic tomography (MSOT). Co-expression of ferritin-like native cargo (EncB,C) results in efficient iron sequestration producing substantial contrast by magnetic resonance imaging (MRI) and allowing for magnetic cell sorting. The monodisperse, spherical, and iron-loading nanoshells are also excellent genetically encoded reporters for electron microscopy (EM). In general, eukaryotically expressed encapsulins enable cellular engineering of spatially confined multicomponent processes with versatile applications in multiscale molecular imaging, as well as intriguing implications for metabolic engineering and cellular therapy.

These examples provide interesting starting points for the synthesis of chromic, near-infrared sensors for molecular imaging via photoacoustics., In der medizinischen Bildgebung werden Kontrastmittel zur Gewinnung wertvoller Erkenntnisse über den Aufbau und die Funktion biologischer Organismen eingesetzt. Additionally, optoacoustic mesoscopy was used for the 3D-monitoring of pigment dynamics in living fish., Die hochauflösende optoakustische Bildgebung ist ein neuartiges Lasermikroskopie-Verfahren. High resolution PET involves diverse technical factors related to the properties of the implemented detectors. This thesis addresses these topics from two angles. The first one is a thorough experimental characterization focused on the PET-oriented performance of newly developed digital silicon photomultipliers. The second one is a definition of a novel Cherenkov-only PET detector. The proposed principle and its limitations are studied through theoretical calculations and Monte Carlo simulations., Hochauflösende PET beruht unter anderem auf unterschiedlichen Detektoreigenschaften. Diese werden in dieser Dissertation aus zwei Perspektiven analysiert. Erstens, durch eine gründliche experimentelle Charakterisierung von neuartigen digitalen Silizium Photomultipliern für PET. The ability to map patterns of gene expression noninvasively in living animals could have impact in many areas of biology. Reporter systems compatible with MRI could be particularly valuable, but existing strategies tend to lack sensitivity or specificity. Here we address the challenge of MRI-based gene mapping using the reporter enzyme secreted alkaline phosphatase (SEAP), in conjunction with a water-soluble metalloporphyrin contrast agent. SEAP cleaves the porphyrin into an insoluble product that accumulates at sites of enzyme expression and can be visualized by MRI and optical absorbance. The contrast mechanism functions in vitro, in brain slices, and in animals. The system also provides the possibility of readout both in the living animal and by postmortem histology, and it notably does not require intracellular delivery of the contrast agent.
