Abstract

Photoacoustic tomography is a contrast agent-free imaging technique capable of visualizing blood vessels and tumor-associated vascularization in breast tissue. While sophisticated breast imaging systems have been recently developed, there is yet much to be gained in imaging depth, image quality and tissue characterization capability before clinical translation is possible. In response, we have developed a hybrid photoacoustic and ultrasound-transmission tomographic system PAM3. The photoacoustic component has for the first time three-dimensional multi-wavelength imaging capability, and implements substantial technical advancements in critical hardware and software sub-systems. The ultrasound component enables for the first time, a three-dimensional sound speed map of the breast to be incorporated in photoacoustic reconstruction to correct for inhomogeneities, enabling accurate target recovery. The results demonstrate the deepest photoacoustic breast imaging to date namely 48 mm, with a more uniform field of view than hitherto, and an isotropic spatial resolution that rivals that of Magnetic Resonance Imaging. Abstract

TPX2, the targeting protein for Xenopus kinesin-like protein 2 (Xklp2), was identified as a microtubule-associated protein that mediates the binding of the COOH-terminal domain of Xklp2 to microtubules (Wittmann, T., H. Boleti, C. Antony, E. Karsenti, and I. Vernos. 1998. J. Cell Biol. 143:673-685). Here, we report the cloning and functional characterization of Xenopus TPX2. TPX2 is a novel, basic 82.4-kD protein that is phosphorylated during mitosis in a microtubule-dependent way. TPX2 is nuclear during interphase and becomes localized to spindle poles in mitosis. Spindle pole localization of TPX2 requires the activity of the dynein-dynactin complex. In late anaphase TPX2 becomes relocalized from the spindle poles to the midbody. TPX2 is highly homologous to a human protein of unknown function and thus defines a new family of vertebrate spindle pole components. We investigated the function of TPX2 using spindle assembly in Xenopus egg extracts. Immunodepletion of TPX2 from mitotic egg extracts resulted in bipolar structures with disintegrating poles and a decreased microtubule density. Addition of an excess of TPX2 to spindle assembly reactions gave rise to monopolar structures with abnormally enlarged poles. We conclude that, in addition to its function in targeting Xklp2 to microtubule minus ends during mitosis, TPX2 also participates in the organization of spindle poles.

Abstract

A theoretical description of ideal and viscous fluid media is proposed to address the problem of modeling damping effects of surface acoustic waves and more generally of any guided elastic waves at the interface between viscous fluids and solids. The influence of acoustic radiation and viscosity effects on different kinds of waves excited on various substrates is reported and discussed.

The cytotoxin Clostridium difficile toxin B is a monoglucosyltransferase that catalyzes the injection of glucose in threonine 37 of RhoA. When the glycosylated RhoA are induced in monolayer cells, the actin filaments are separated which reflects a dominant-negative activity of glycosylated RhoA. The monoglucosylation reaction is a causative factor in antibiotic-associated pseudomembranous colitis.

8. Error-tolerant identification of peptides in sequence databases by peptide sequence tags

Abstract

We demonstrate a new approach to the identification of mass spectrometrically fragmented peptides. A fragmentation spectrum usually contains a short, easily identifiable series of sequence ions, which yields a partial sequence. This partial sequence divides the peptide into three parts - regions 1, 2, and 3 - characterized by the added mass [m.sub.1] of region 1, the partial sequence of region 2, and the added mass [m.sub.3] of region 3. We call the construct, [m.sub.1] partial sequence [m.sub.3], a 'peptide sequence tag' and show that it is a highly specific identifier of the peptide. An algorithm developed here that uses the sequence tag to find the peptide in a sequence database is up to 1 million-fold more discriminating than the partial sequence information alone. Peptides can be identified even in the presence of an unknown posttranslational modification or an amino acid substitution between an entry in the sequence database and the measured peptide. These concepts are demonstrated with model and practical examples of electrospray mass spectrometry/mass spectrometry of tryptic peptides. Just two to three amino acid residues derived by fragmentation are enough to identify these peptides. In peptide mapping applications, even less information is necessary.

Abstract

The development of new surface acoustic wave devices exhibiting complicated electrode patterns or layered excitation transducers has been favored by an intense innovative activity in this area. For instance, devices exhibiting interdigital transducers covered by piezoelectric or dielectric layers have been fabricated and tested, but the design of such structures requires simulation tools capable to accurately take into account the actual shape of the wave guide elements. A modeling approach able to address complicated surface acoustic wave periodic structures (defined in the saggital plane) exhibiting any geometry then has been developed and implemented. It is based on the combination of a finite element analysis and a boundary element method. A first validation of the computation is reported by comparison with standard surface wave devices. Surface transverse wave resonators covered by amorphous silica have been built and consequently used for theory/experiment assessment. Also the case of recessed electrodes has been considered. Abstract

The possibility to excite and detect acoustic waves in fluids using capacitive transducers built on silicon using surface micromachining offers attractive opportunities in the manufacturing of high quality low cost imaging probes. As in the case of standard probe transducers, simulation codes are required to accurately design such devices. The periodic structures extensively used for these capacitive transducers has to be accounted for. In this work, a two-dimensional finite element analysis of capacitive micromachined ultrasonic transducers (cMUT) is proposed, taking into account periodicity and radiation in fluids. The convergence of the calculation is verified using different computation approaches. It is then shown that the periodic computations provide a rapid and precise analysis of the cMUT compared to non periodic calculations. The mutual displacements are deduced from the periodic harmonic calculation, providing an efficient estimation of cross-talk phenomena arising for cMUT radiating in water. The capability of cMUT operating under such conditions to generate a low velocity wave guided at the fluid/silicon interface is theoretically pointed out. [ABSTRACT FROM AUTHOR]

Abstract

Kalte technische Plasmen bestehen sind teilweise ionisiertes Gas und werden für ihre potentielle Anwendung in der Medizin untersucht. Krebszellen und Krankheitserreger werden durch eine Plasma-Behandlung effektiv abgetötet, gesunde Zellen des Patienten sind hingegen nur wenig betroffen. Ziel dieser Arbeit war es, den Einfluss von kalten technischen Plasmen auf bakterielle Zellen und Makromoleküle zu untersuchen. Modellsysteme in Form von bakteriellen Zellen, unterschiedlichen Proteinen und DNA wurden mit drei Plasma-Quellen behandelt und auf molekulare Veränderungen untersucht. In dieser Arbeit konnte gezeigt werden, dass der Mechanismus zur Inaktivierungen von Bakterien auf der gleichzeitigen Schädigung vieler essentieller Makromoleküle der bakteriellen Zelle beruht. DNA, Proteine und die Zellhülle werden durch technische Plasmen auf unterschiedliche Arten geschädigt. Weiterhin wurden die Wirkungen der drei Plasma-Quellen auf die Modellsysteme verglichen und Unterschiede untersucht.

Abstract

Polycomb group (PcG) proteins are transcriptional repressors that control processes ranging from the maintenance of cell fate decisions and stem cell pluripotency in animals to the control of flowering time in plants 1-6. In Drosophila, genetic studies identified more than 15 different PcG proteins that are required to repress homeotic (HOX) and other developmental regulator genes in cells where they must stay inactive 1,7,8. Biochemical analyses established that these PcG proteins exist in distinct multiprotein complexes that bind to and modify chromatin of target genes. Among those, Polycomb repressive complex 1 (PRC1) and the related dRing-associated factors (dRAF) complex contain an E3 ligase activity for monoubiquitination of histone H2A (refs 1-4). Here we show that the uncharacterized Drosophila PcG gene calypso encodes the ubiquitin carboxy-terminal hydrolase BAP1. Biochemically purified Calypso exists in a complex with the PcG protein ASX, and this complex, named Polycomb repressive deubiquitinase (PR-DUB), is bound at PcG target genes in Drosophila. Reconstituted recombinant Drosophila and human PR-DUB complexes remove monoubiquitin from H2A but not from H2B in nucleosomes. Drosophila mutants lacking PR-DUB show a strong increase in the levels of monoubiquitinated H2A. A mutation that disrupts the catalytic activity of Calypso, or absence of the ASX subunit abolishes H2A deubiquitination in vitro and HOX gene repression in vivo. Polycomb gene silencing may thus entail a dynamic balance between H2A ubiquitination by PRC1 and dRAF, and H2A deubiquitination by PR-DUB.

Abstract

International audience; The existence of guided elastic modes in a photonic crystal fiber for an arbitrary cross-section is demonstrated using waveguide finite element analysis. In particular, it is shown that band-gaps exist for guided elastic modes along the longitudinal fiber axis, and thus a photonic crystal fiber can be simultaneously a phononic crystal fiber. The introduction of a defect within the two-dimensional crystal leads to the formation of highly localized elastic waveguide modes that co-propagate in the same core volume as the guided optical mode. We consider the application of these properties to the suppression of stimulated Brillouin scattering, and to enhanced collinear acousto-optical interactions.

Abstract

Prothymosin alpha (ProTalpha) is a histone H1-binding protein that interacts with the transcription coactivator CREB-binding protein and potentiates transcription. Based on coimmunoprecipitation and mammalian two-hybrid assays, we show here that ProTalpha forms a complex with the oncoprotein SET. ProTalpha efficiently decondenses human sperm chromatin, while overexpression of GFP-ProTalpha in mammalian cells results in global chromatin decondensation. These results indicate that decondensation of compacted chromatin fibers is an important step in the mechanism of ProTalpha function. FEBS Lett

Item does not contain fulltext, Dosage compensation in Drosophila is dependent on MSL proteins and involves hypertranscription of the male X chromosome, which ensures equal X-linked gene expression in both sexes. Here, we report the purification of enzymatically active MSL complexes from Drosophila embryos, Schneider cells, and human HeLa cells. We find a stable association of the histone H4 lysine 16-specific acetyltransferase MOF with the RNA/protein containing MSL complex as well as with an evolutionary conserved complex. We show that the MSL complex interacts with several components of the nuclear pore, in particular Mtor/TPR and Nup153. Strikingly, knockdown of Mtor or Nup153 results in loss of the typical MSL X-chromosomal staining and dosage compensation in Drosophila male cells but not in female cells. These results reveal an unexpected physical and functional connection between nuclear pore components and chromatin regulation through MSL proteins, highlighting the role of nucleoporins in gene regulation in higher eukaryotes.

Molecular analysis of complex biological structures and processes increasingly requires sensitive methods for protein sequencing. Electrospray mass spectrometry has been applied to the high-sensitivity sequencing of short peptides, but technical difficulties have prevented similar success with gel-isolated proteins. Here we report a simple and robust technique for the sequencing of proteins isolated by polyacrylamide gel electrophoresis, using nano-electrospray tandem mass spectrometry. As little as 5 ng protein starting material on Coomassie- or silver-stained gels can be sequenced. Multiple-sequence stretches of up to 16 amino acids are obtained, which identify the protein unambiguously if already present in databases or provide information to clone the corresponding gene. We have applied this method to the sequencing and cloning of a protein which inhibits the proliferation of capillary endothelial cells in vitro and thus may have potential antiangiogenic effects on solid tumours.
