1. Functional characterization of CYP96T1-like cytochrome P450 from Lycoris aurea catalyzing para-para′ and para-ortho′ oxidative coupling in Amaryllidaceae alkaloids biosynthesis

Abstract

Amaryllidaceae alkaloids (AAs) are complex plant secondary metabolites possessing a wide range of biological activities. 4′-O-methylnorbelladine (4OMN) is the branchpoint intermediate for the entire AAs, and was the last common intermediate before AA pathway branches diverge. The cyclization of 4OMN by C-C oxidative coupling, which can afford para-para′, ortho-para′, and para-ortho′ scaffold, was catalyzed by cytochrome P450 96T (CYP96T) family enzymes. To clarify the mechanisms involved in this controversial step, four CYP96T homologs (LauCYP96T1, LauCYP96T1-like-1, LauCYP96T1-like-2 and LauCYP96T1-like-3) were cloned from the full-length transcriptome of Lycoris aurea. All the four LauCYP96T are localized to endoplasmic reticulum. Functional analysis reveals that LauCYP96T1 and LauCYP96T1-like proteins display inverted regioselectivity for oxidative coupling of 4OMN, in which LauCYP96T1 and LauCYP96T1-like-2 dominantly afford para-para′ scaffold, and LauCYP96T1-like-1 and LauCYP96T1-like-3 are responsible for para-ortho′ scaffold formation. Using molecular homology modeling and docking studies, we predicted models for the binding of 4OMN to LauCYP96T, and identified two amino acid residues that might be responsible for the dominant changes in generated products of para-ortho′ and para-para′ oxidative coupling. Our results highlight the functional diversity and promiscuity of LauCYP96T enzymes and might provide valuable information for Amaryllidaceae alkaloid production.

Abstract

Psoriasis is a chronic inflammatory skin disease with a prevalence of 0.14% to 1.99%. The underlying pathology is mainly driven by the abnormal immune responses including activation of Th1, Th17, Th22 cells and secretion of cytokines. Patients with psoriasis are more likely to develop cardiovascular disease (CVD) which has been well recognized as a comorbidity of psoriasis. As mediators of hemostasis and thromboinflammation, platelets play an important part in CVD. However, less is known about their pathophysiological contribution to psoriasis and psoriasis-associated CVD. A comprehensive understanding of the role of platelet activation in psoriasis might pave the path for more accurate prediction of cardiovascular (CV) risk and provide new strategies for psoriasis management, which alleviates the increased CV burden associated with psoriasis. Here we review the available evidence about the biomarkers and mechanisms of platelet activation in psoriasis and the role of platelet activation in intriguing the common comorbidity, CVD. We further discussed the implications and efficacy of antiplatelet therapies in the treatment of psoriasis and prevention of psoriasis-associated CVD.

Abstract

International audience; In this paper, we propose a deep learning-based network for video frame rate up-conversion (or video frame interpolation). The proposed optical flow-based pipeline employs deep features extracted to learn residue maps for progressively refining the synthesized intermediate frame. We also propose a procedure for finetuning the optical flow estimation module using frame interpolation datasets, which does not require ground truth optical flows. This procedure is effective to obtain interpolation task-oriented optical flows and can be applied to other methods utilizing a deep optical flow estimation module. Experimental results demonstrate that our proposed network performs favorably against state-of-the-art methods both in terms of qualitative and quantitative measures.

Abstract

With the continuous improvement of living standards, the level of physical development of adolescents has improved significantly. The physical functions and healthy development of adolescents are relatively slow and even appear to decline. This paper proposes a novel data mining algorithm based on big data for monitoring of adolescent student’s physical health to overcome this problem and enhance young people’s physical fitness and mental health. Since big data technology has positive practical significance in promoting young people’s healthy development and promoting individual health rights, this article will implement commonly used data mining algorithms and Hadoop/Spark big data processing. The algorithm on different platforms verified that the big data platform has good computing performance for the data mining algorithm by comparing the running time. The current work will prove to be a complete physical health data management system and effectively save, process, and analyze adolescents’ physical test data.

Abstract

International audience; We address the problem of light field dimension-ality reduction for compression. We describe a local low rank approximation method using a parametric disparity model. The local support of the approximation is defined by super-rays. A super-ray can be seen as a set of super-pixels that are coherent across all light field views. A dedicated super-ray construction method is first described that constrains the super-pixels forming a given super-ray to be all of the same shape and size, dealing with occlusions. This constraint is needed so that the super-rays can be used as supports of angular dimensionality reduction based on low rank matrix approximation. The light field low rank assumption depends on how much the views are correlated, i.e. on how well they can be aligned by disparity compensation. We first introduce a parametric model describing the local variations of disparity within each super-ray. We then consider two methods for estimating the model parameters. The first method simply fits the model on an input disparity map. We then introduce a disparity estimation method using a low rank prior. This method alternatively searches for the best parameters of the disparity model and of the low rank approximation. We assess the proposed disparity parametric model, first assuming that the disparity is constant within a super-ray, and second by considering an affine disparity model. We show that using the proposed disparity parametric model and estimation algorithm gives an alignment of super-pixels across views that favours the low rank approximation compared with using disparity estimated with classical computer vision methods. The low rank matrix approximation is computed on the disparity compensated super-rays using a singular value decomposition (SVD). A coding algorithm is then described for the different components of the proposed disparity-compensated low rank approximation. Experimental results show performance gains, with a rate saving going up to 92.61%, compared with the JPEG Pleno anchor, for real light fields captured by a Lytro Illum camera. The rate saving goes up to 37.72% with synthetic light fields. The approach is also shown to outperform an HEVC-based light field compression scheme.

Abstract

In this paper, we propose a learning-based depth estimation framework suitable for both densely and sparsely sampled light fields. The proposed framework consists of three processing steps: initial depth estimation, fusion with occlusion handling, and refinement. The estimation can be performed from a flexible subset of input views. The fusion of initial disparity estimates, relying on two warping error measures, allows us to have an accurate estimation in occluded regions and along the contours. In contrast with methods relying on the computation of cost volumes, the proposed approach does not need any prior information on the disparity range. Experimental results show that the proposed method outperforms state-of-the-art light fields depth estimation methods, including prior methods based on deep neural architectures.

Abstract

International audience; Building up on the advances in low rank matrix completion, this article presents a novel method for propagating the inpainting of the central view of a light field to all the other views. After generating a set of warped versions of the inpainted central view with random homographies, both the original light field views and the warped ones are vectorized and concatenated into a matrix. Because of the redundancy between the views, the matrix satisfies a low rank assumption enabling us to fill the region to inpaint with low rank matrix completion. To this end, a new matrix completion algorithm, better suited to the inpainting application than existing methods, is also developed in this paper. In its simple form, our method does not require any depth prior, unlike most existing light field inpainting algorithms. The method has then been extended to better handle the case where the area to inpaint contains depth discontinuities. In this case, a segmentation map of the different depth layers of the inpainted central view is required. This information is used to warp the depth layers with different homographies. Our experiments with natural light fields captured with plenoptic cameras demonstrate the robustness of the low rank approach to noisy data as well as large color and illumination variations between the views of the light field.

Abstract

International audience; This paper studies the problem of low rank approximation of light fields for compression. A homography-based approximation method is proposed which jointly searches for homographies to align the different views of the light field together with the low rank approximation matrices. We first consider a global homography per view and show that depending on the variance of the disparity across views, the global homography is not sufficient to well-align the entire images. In a second step, we thus consider multiple homographies, one per region, the region being extracted using depth information. We first show the benefit of the joint optimization of the homographies together with the low-rank approximation. The resulting compact representation is then compressed using HEVC and the results are compared with those obtained by directly applying HEVC on the light field views restructured as a video sequence. The experiments using different data sets show substantial PSNR-rate gain of our method, especially for real light fields.

Abstract

This paper describes a light field compression scheme based on a novel homography-based low-rank approximation method called HLRA. The HLRA method jointly searches for the set of homographies best aligning the light field views and for the low-rank approximation matrices. The light field views are aligned using either one global homography or multiple homographies depending on how much the disparity across views varies from one depth plane to the other. The light field low-rank representation is then compressed using high efficiency video coding (HEVC). The best pair of rank and quantization parameters of the coding scheme, for a given target bit rate, is predicted with a model defined as a function of light field disparity and texture features. The results are compared with those obtained by directly applying HEVC on the light field views restructured as a pseudovideo sequence. The experiments using different datasets show substantial peak signal to noise ratio (PSNR)-rate gain of our compression algorithm, as well as the accuracy of the proposed parameter prediction model, especially for real light fields. Abstract

International audience; Neural network-based classifiers usually encode the class labels of input data via a completely disjoint code, i.e. a binary vector with only one bit associated with each category. We use coding theory to propose assembly codes where each element is associated with several classes, making for better target vectors. These codes emulate the combination of several classifiers, which is a well-known method to improve decision accuracy. Our experiments on data-sets such as MNIST with a multi-layer neural network show that assembly output codes, which are characterized by a higher minimum Hamming distance, result in better classification performance. These codes are also well suited to the use of clustered clique-based networks in category representation.

Abstract

International audience; The problem of finding nearest neighbours in terms of Euclidean distance, Hamming distance or other distance metric is a very common operation in computer vision and pattern recognition. In order to accelerate the search for the nearest neighbour in large collection datasets, many methods rely on the coarse-fine approach. In this paper we propose to combine Product Quantization (PQ) and binary neural associative memories to perform the coarse search. Our motivation lies in the fact that neural network dimensions of the representation associated with a set of k vectors is independent of k. We run experiments on TEXMEX SIFT1M and MNIST databases and observe significant improvements in terms of complexity of the search compared to raw PQ.

Abstract

International audience; This paper describes new retrieval algorithms based on heuristic approach in clique-based neural networks introduced by Gripon and Berrou. This associative memory model resembles the well-known Willshaw model with specificity of clustered structure. Several retrieval algorithms exist, for instance, Winners-Take-All and Losers-Kicked-Out. These methods work generally well when the input message suffers reasonable distortions, but the performance drops dramatically in some challenging scenarios because of severe interference. By means of simulations, we show that the proposed heuristic retrieval algorithms are able to significantly mitigate this issue while maintaining biological plausibility to some extent.

SC-SFBC was proposed, optimized and evaluated for single-user (SU)-Multiple-Input Multiple-Output (MIMO) configurations. In this paper, we investigate specific techniques of parameter optimization for multi-user (MU)-MIMO SC-SFBC, taking into account performance and complexity considerations.

Abstract

Background: Most bacteria are grown in a binary fission way meaning a bacterial cell is equally divided into two. Polyhydroxyalkanoates (PHA) can be accumulated as inclusion bodies by bacteria. The cell division way and morphology have been shown to play an important role in regulating the bacterial growth and PHA storages. Results: The common growth pattern of Escherichia coli was changed to multiple fission patterns by deleting fission related genes minC and minD together, allowing the formation of multiple fission rings (Z-rings) in several positions of an elongated cell, thus a bacterial cell was observed to be divided into more than two daughter cells at same time. To further improve cell growth and PHA production, some genes related with division process including ftsQ, ftsL, ftsW, ftsN and ftsZ, together with the cell shape control gene mreB, were all overexpressed in E. coli JM109 ΔminCD. The changing pattern of E. coli cell growth and morphology resulted in more cell dry weights (CDW) and more than 80 % polyhydroxybutyrate (PHB) accumulation increases compared to its binary fission control grown under the same conditions. Conclusions: This study clearly demonstrated that combined over-expression genes ftsQ, ftsW, ftsN, ftsL and ftsZ together with shape control gene mreB in multiple division bacterial E. coli JM109 ΔminCD benefited PHA accumulation. Our study provides useful information on increasing the yield of PHA by changing the cell division pattern and cell morphology of E. coli. [ABSTRACT FROM AUTHOR]
