5. TLP: A Deep Learning-based Cost Model for Tensor Program Tuning

Abstract

Tensor program tuning is a non-convex objective optimization problem, to which search-based approaches have proven to be effective. At the core of the search-based approaches lies the design of the cost model. Though deep learning-based cost models perform significantly better than other methods, they still fall short and suffer from the following problems. First, their feature extraction heavily relies on expert-level domain knowledge in hardware architectures. Even so, the extracted features are often unsatisfactory and require separate considerations for CPUs and GPUs. Second, a cost model trained on one hardware platform usually performs poorly on another, a problem we call cross-hardware unavailability. In order to address these problems, we propose TLP and MTLTLP. TLP is a deep learning-based cost model that facilitates tensor program tuning. Instead of extracting features from the tensor program itself, TLP extracts features from the schedule primitives. We treat schedule primitives as tensor languages. TLP is thus a Tensor Language Processing task. In this way, the task of predicting the tensor program latency through the cost model is transformed into a natural language processing (NLP) regression task. MTL-TLP combines Multi-Task Learning and TLP to cope with the cross-hardware unavailability problem. We incorporate these techniques into the Ansor framework and conduct detailed experiments. Results show that TLP can speed up the average search time by 9.1X and 3.0X on CPU and GPU workloads, respectively, compared to the state-of-the-art implementation. MTL-TLP can achieve a speed-up of 4.7X and 2.9X on CPU and GPU workloads, respectively, using only 7% of the target hardware data.

Abstract

Unsupervised domain adaptation studies how to transfer a learner from a labeled source domain to an unlabeled target domain with different distributions. Existing methods mainly focus on matching the marginal distributions of the source and target domains, which probably lead a misalignment of samples from the same class but different domains. In this paper, we deal with this misalignment by achieving the class-conditioned transferring from a new perspective. We aim to maximize the conditional independence of feature and domain given class in the reproducing kernel Hilbert space. The optimization of the conditional independence measure can be viewed as minimizing a surrogate of a certain mutual information between feature and domain. An interpretable empirical estimation of the conditional dependence is deduced and connected with the unconditional case. Besides, we provide an upper bound on the target error by taking the class-conditional distribution into account, which provides a new theoretical insight for most class-conditioned transferring methods. In addition to unsupervised domain adaptation, we extend our method to the multi-source scenario in a natural and elegant way. Extensive experiments on four benchmarks validate the effectiveness of the proposed models in both unsupervised domain adaptation and multiple source domain adaptation.

Abstract

RNA silencing (RNAi) has a well-established role in anti-viral immunity in plants. The destructive eukaryotic pathogen Phytophthora encodes suppressors of RNAi (PSRs), which enhance plant susceptibility. However, the role of small RNAs in defense against eukaryotic pathogens is unclear. Here, we show that Phytophthora infection of Arabidopsis leads to increased production of a diverse pool of secondary small interfering RNAs (siRNAs). Instead of regulating endogenous plant genes, these siRNAs are found in extracellular vesicles and likely silence target genes in Phytophthora during natural infection. Introduction of a plant siRNA in Phytophthora leads to developmental deficiency and abolishes virulence, while Arabidopsis mutants defective in secondary siRNA biogenesis are hypersusceptible. Notably, Phytophthora effector PSR2 specifically inhibits secondary siRNA biogenesis in Arabidopsis and promotes infection. These findings uncover the role of siRNAs as antimicrobial agents against eukaryotic pathogens and highlight a defense/counter-defense arms race centered on trans-kingdom gene silencing between hosts and pathogens.

37. Exploring the diverse clinical and variant spectrum of CEP78‐associated syndrome: Novel pathogenic variants identified in a case series.

Abstract

Dual sensory impairment, commonly referred to as combined hearing and vision loss, can stem from a diverse spectrum of conditions, each presenting with its unique set of clinical characteristics. Our understanding of dual sensory impairment has expanded significantly in the past decade, broadening the scope of genetic differential diagnoses, including genes such as CEP250, ARSG, TUBB4B, CEP78, and ABHD12. A case series including three patients from two families with genetically diagnosed CEP78‐associated cone–rod dystrophy was identified. We collected and reviewed their clinical records, imaging data, and genetic testing results. In addition, a comprehensive literature review was conducted on the phenotype and the genetic testing modality employed in all published CEP78 cases through a PubMed search using the keyword "CEP78." A retinal dystrophy panel detected a novel homozygous CEP78 pathogenic variant (c.1447C>T, p.Arg483*) in siblings—Cases 1 and 2—from Family 1. Both teenagers have a clinical diagnosis of cone–rod dystrophy with presumed normal hearing. Case 3 from Family 2, diagnosed with cone–rod dystrophy and early‐onset hearing loss, was found to carry a CEP78 pathogenic variant (c.1206‐2A>C) and a likely pathogenic variant (c.856_857del, p.Leu286Glyfs*12) also through panel‐based genetic testing. Intriguingly, neither of these variants was reported in an affected sibling's clinical whole‐exome sequencing (WES) report when performed in 2015. A review of CEP78‐related literature unveiled that the initial report linking CEP78 to cone–rod dystrophy and hearing loss was published in September 2016. Any pathogenic variant found in CEP78 before 2016 would have been categorized as a "clearly disruptive variant in a gene of uncertain significance (GUS)" and might not have been reported in the WES report. It is important to acknowledge that our understanding of genotype–phenotype associations is undergoing rapid expansion. It is also crucial to recognize that repeat genetic testing may represent a fundamentally different approach, given the technological advancements not only in the coverage of the sequencing but also in the more comprehensive understanding of genotype–phenotype associations. This case series also enriches the existing CEP78 literature by providing phenotypic details of the youngest case of CEP78‐associated retinopathy reported in the literature (Case 2), which expands our perspective on the natural history of disease in this disorder. 49. Fungal Coculture of Herpotrichiasp. and Trametes versicolorInduces Production of Diverse Metabolites with Anti-Parkinson’s Neuroprotective Activity

Abstract

Co-cultivation of isopod-associated fungi Herpotrichiasp. SF09 and Trametes versicolorSF09A led to the reciprocal induction of thirteen new compounds (1–7and 9–13) with diverse architectures. Importantly, compounds 1and 2are rare fungal sesquiterpene-saccharide hybrids incorporating a xylopyranose moiety, compound (±)-3represents the first example of a natural linear sesquiterpene racemate, and compound 7is a rare α-pyrone derivative with a xylopyranose motif. Their structures were elucidated by analysis of NMR and mass spectrometry data, and their absolute configurations were determined by Mosher’s method, microscale derivatization, and single-crystal X-ray diffraction, as well as ECD calculations. All the isolated compounds ameliorated MPP+-induced oxidative damage in PC12 cells in a dose-dependent fashion. Among them, compounds 5and 15showed significant protective action against neuronal injury by MPP+at 5 μM. Meanwhile, transcriptome sequencing was performed to evaluate the molecular mechanism of the neuroprotective activity for compound 5. Results indicated that compound 5might mitigate MPP+-induced neuronal injury through the regulation of multiple signaling pathways, including the PI3K-Akt and MAPK pathways. Our findings suggested that compound 5could be a promising neuroprotective agent for the treatment of Parkinson’s disease.
