1. Genomic changes during the evolution of the Coxiella genus along the parasitism-mutualism continuum

Abstract

The Coxiellaceae family is composed of five genera showing lifestyles ranging from free-living to symbiosis. Among them, Coxiella burnetii is a well-known pathogen causing Q fever in humans. This bacterium presents both intracellular (parasitic) and environmental (resistant) forms. Recently, several environmental Coxiella genomes have been reported, among which several have come from intracellular mutualistic symbionts of ticks, termed Coxiella-like endosymbionts. We sequenced two new Coxiella-LE genomes from Dermacentor marginatus (CLEDm) and Ornithodoros maritimus (CLEOmar) ticks, the latter belonging to the C. burnetii lineage. Using these newly sequenced Coxiella-LEs and 43 Coxiellaceae genomes, we conducted comparative genomic and phylogenomic analyses to increase our knowledge of C. burnetii pathogenicity and the emergence of Coxiella-LEs. Results highlight the probably parasitic nature of the common ancestor of the Coxiellaceae. Indeed, the virulence factor Dot/Icm T4 Secretion System is present in most, but not all, Coxiellaceae. Whereas it is part of a putative pathogenic island in C. burnetii, it has been entirely lost or inactivated in Coxiella-LEs, suggesting its importance in pathogenesis. Additionally, we found that a Sha/Mrp antiporter was laterally acquired in the C. burnetii lineage. This antiporter might be involved in alkali resistance and the development of the resistant form that is able to persist in the environment for long periods of time. The Sha operon is eroded or absent in Coxiella-LEs. Finally, we found that all Coxiella representatives produce B vitamins and co-factors indicating a pre-adaptation of Coxiella to mutualism with hematophagous arthropods. Accordingly, the ancestor of C. burnetii and Coxiella-LEs was likely a parasitic bacterium able to manipulate its host cell and to produce vitamins and co-factors for its own use.

Abstract

Ticks are important vectors of several human and animal pathogens. In this study, we estimated the prevalence of important tick-borne infections in questing ticks from an area in Southwestern France (Hautes-Pyrénées) inhabited by Pyrenean chamois (Rupicapra pyrenaica pyrenaica) experiencing high tick burden. We examined adult and nymph ticks collected by the flag dragging method from 8 to 15 sites in the Pic de Bazès during the years 2009, 2011, 2013 and 2015. PCR assays were conducted on selected ticks for the detection of Borrelia burgdorferi s.l., Babesia spp., Rickettsia spp., spotted fever group (SFG) Rickettsia and Anaplasma phagocytophilum. Randomly selected positive samples were submitted for sequence analysis. A total of 1971 questing ticks were collected including 95 males, 101 females and 1775 nymphs. All collected ticks were identified as Ixodes ricinus. Among them, 696 ticks were selected for pathogen detection and overall prevalence was 8.4% for B. burgdorferi s.l.; 0.4% for Babesia spp.; 6.1% for A. phagocytophilum; 17.6% for Rickettsia spp.; and 8.1% for SFG Rickettsia. Among the sequenced pathogens, we detected in this population of ticks the presence of Babesia sp. EU1 and Rickettsia helvetica, as well as Rickettsia monacensis for the first time in France. The detection of these pathogens in the Pic de Bazès highlights the potential infection risks for visitors to this area and the Pyrenean chamois population.

Abstract

Ecological specialization to restricted diet niches is driven by obligate, and often maternally inherited, symbionts in many arthropod lineages. These heritable symbionts typically form evolutionarily stable associations with arthropods that can last for millions of years. Ticks were recently found to harbour such an obligate symbiont, Coxiella-LE, that synthesizes B vitamins and cofactors not obtained in sufficient quantities from blood diet. In this study, the examination of 81 tick species shows that some Coxiella-LE symbioses are evolutionarily stable with an ancient acquisition followed by codiversification as observed in ticks belonging to the Rhipicephalus genus. However, many other Coxiella-LE symbioses are characterized by low evolutionary stability with frequent host shifts and extinction events. Further examination revealed the presence of nine other genera of maternally inherited bacteria in ticks. Although these nine symbionts were primarily thought to be facultative, their distribution among tick species rather suggests that at least four may have independently replaced Coxiella-LE and likely represent alternative obligate symbionts. Phylogenetic evidence otherwise indicates that cocladogenesis is globally rare in these symbioses as most originate via horizontal transfer of an existing symbiont between unrelated tick species. As a result, the structure of these symbiont communities is not fixed and stable across the tick phylogeny. Most importantly, the symbiont communities commonly reach high levels of diversity with up to six unrelated maternally inherited bacteria coexisting within host species. Abstract

Q fever is a highly infectious disease with a worldwide distribution. Its causative agent, the intracellular bacterium Coxiella burnetii, infects a variety of vertebrate species, including humans. Its evolutionary origin remains almost entirely unknown and uncertainty persists regarding the identity and lifestyle of its ancestors. A few tick species were recently found to harbor maternally-inherited Coxiella-like organisms engaged in symbiotic interactions, but their relationships to the Q fever pathogen remain unclear. Here, we extensively sampled ticks, identifying new and atypical Coxiella strains from 40 of 58 examined species, and used this data to infer the evolutionary processes leading to the emergence of C. burnetii. Phylogenetic analyses of multi-locus typing and whole-genome sequencing data revealed that Coxiella-like organisms represent an ancient and monophyletic group allied to ticks. Remarkably, all known C. burnetii strains originate within this group and are the descendants of a Coxiella-like progenitor hosted by ticks. Using both colony-reared and field-collected gravid females, we further establish the presence of highly efficient maternal transmission of these Coxiella-like organisms in four examined tick species, a pattern coherent with an endosymbiotic lifestyle. Our laboratory culture assays also showed that these Coxiella-like organisms were not amenable to culture in the vertebrate cell environment, suggesting different metabolic requirements compared to C. burnetii. Altogether, this corpus of data demonstrates that C. burnetii recently evolved from an inherited symbiont of ticks which succeeded in infecting vertebrate cells, likely by the acquisition of novel virulence factors., Author Summary How virulent infectious diseases emerge from non-pathogenic organisms is a challenging question. Here, we address this evolutionary issue in the case of Q fever. Its causative agent, the intracellular bacterium Coxiella burnetii, is extremely infectious to humans and a variety of animals. However, uncertainty persists regarding its evolutionary origin, including the identity and lifestyle of its ancestors. In this article, we show that C. burnetii arose from a rare evolutionary transformation of a maternally-inherited endosymbiont of ticks into a specialized and virulent pathogen of vertebrates. While arthropod symbionts are typically transmitted maternally and thought not to be infectious to vertebrates, we establish here that one Coxiella symbiont has evolved the necessary adaptations to exploit the vertebrate cell, leading to the emergence of Q fever.

Abstract

Out of the news for several decades in standard turkey production, histomoniasis has made a dramatic comeback since, in March 2003, the Council of Europe banned the use of Nifursol, the last of the effective molecules used preventively against Histomonas meleagridis in animals destined for human consumption. An epidemiological field survey, based on several questionnaires and samples, was realised both by the National Veterinary School of Lyon (ENVL) and the Comité Interprofessionnel de la Dinde Française (CIDEF). It has brought to light more than 100 outbreaks of histomoniasis in France from April 2003 to June 2006. Most of these cases were in the North-West of France, which is the principal farming area for turkeys. The results showed a seasonal effect with the majority of cases occurring during the hottest months, from April to September. A very high number of cases were found among birds from 4 to 8 weeks of age, but there were some cases in younger (3 weeks) and much older birds (up to 17 weeks). The mortality rate in standard turkey flocks was mostly below 10%, but was above 30% in nearly 20% of cases. These cases were dramatic for breeders. The study of survival curves (daily evolution of the number of living animals) had shown several profiles: we can think that the disease may evolve by an acute way (high slope) or by a chronic way (middle or low slope). A preliminary analysis of the survival data had shown that liver lesions are systematically present in the cases with high slope profiles. Moreover, the enteric diseases (necrotic enteritis, non specific enteritis or coccidiosis) tend towards to be more frequent in these profiles., Après plusieurs dizaines d’années de silence en élevage de dinde standard, l’histomonose refait massivement surface après l’interdiction par le Conseil de l’Europe chez les animaux destinés à la consommation humaine de l’utilisation de la dernière des molécules efficace de façon préventive contre Histomonas meleagridis, le Nifursol, en mars 2003. Une étude épidémiologique de terrain, basées sur plusieurs types de questionnaires et de prélèvements, a été menée conjointement par l’École Nationale Vétérinaire de Lyon et le Comité Interprofessionnel de la Dinde Française. Elle a permis de recenser plus de 100 épisodes cliniques d’histomonose en France d’avril 2003 à juin 2006. La majeure partie des cas était localisée dans le quart nord-ouest du pays, correspondant aux principales zones d’élevage. Un effet saison montre que les cas se déclarent de façon plus fréquente pendant les mois les plus chauds, d’avril à septembre. Un nombre très élevé de cas est apparu chez des animaux âgés de 4 à 8 semaines, mais plusieurs ont été signalés chez des animaux plus jeunes (3 semaines), ainsi que nettement plus âgés (jusqu’à 17 semaines). Les taux de mortalité ont été majoritairement inférieurs à 10% mais ils ont été supérieurs à 30% dans presque 20% de cas qui se sont révélés dramatiques pour les éleveurs. L’étude des courbes de survie au cours du temps (évolution au jour le jour du nombre d’animaux vivants dans un lot) montre différents profils qui laissent penser que la maladie peut évoluer sur un mode aiguë (à pente forte – PFO) ou plutôt chronique (à pente moyenne – PM ou à pente faible – PFA). Une analyse préliminaire de ces courbes montre que les lésions hépatiques sont systématiquement présentes dans les cas de profils à pente forte. De plus, les maladies de type entérite (entérite nécrotique, entérite non spécifique ou coccidiose) tendent à être plus fréquentes dans ces mêmes profils.

Autre titre : Infectividad de Histomonas meleagridis en patos(SPA ); The susceptibility of mule and muscovy ducks to “blackhead” disease caused by Histomonas meleagridis was studied, using an experimental intracloacal inoculation. Turkeys were used as controls. Morbidity, mortality and body weight gain were recorded regularly during the experiments. A direct examination of the caecal content was made to determine the absence or presence of the parasite. Gross and microscopic lesions were observed on days 7, 14, 21, 28 and 35 post infection to evaluate any clinical histomoniosis in ducks and to appraise the histomonad's carriage. A scoring system was developed both for gross and histological lesions of the caecum and liver. Infected mule and muscovy ducks (n=83) never developed any clinical signs of histomoniasis. Weight gains of infected mule and muscovy ducks were similar to those of uninfected ducks. In 67% of the ducks (56/83), it was possible to demonstrate the parasite in the caecal content throughout the experiment. Typical macroscopic caecal lesions were observed in five of the ducks between days 7 and 21 post infection, with a caecal necropsy main lesion score (MLS = 1.6) less severe than that in turkeys (MLS = 2.9). Only caecal histological lesions occurred in six of the cases. Therefore, ducks do not seem to be a susceptible host for “blackhead” but may act as carrier animals for H. meleagridis. The virulence was apparently not changed, since 67% of turkeys (10/15) infected with the caecal content of positive ducks displayed classical signs of blackhead disease. Even if H. meleagridis alone does not represent a substantial danger in the duck production, its infectivity should to be taken into account in the transmission to more susceptible species.

Abstract

National audience; Considered as the most important poultry ectoparasites in Europe, the chicken red mite Dermanyssus gallinae is a widespread pest of laying hens as well as other domestic and wild birds. Under optimal conditions, D. gallinae can complete its life cycle in as little as 10 days, leadind to a rapid proliferation of the parasites in the farms. We have developed a mathematical model of the population dynamics of D. gallinae for a better comprehension of its development within a farm and to test various protocols of treatments. Such a model allows us to point out the interest of a treatment affecting both nymph and adult populations in contast to a product that affects adults only. In addition we show the consequences of increasing the duration of the sanitary clearance on the evolution of the parasite populations within the farm.; Dermanyssus gallinae est le parasite externe le plus important pour toute la filière des poules pondeuses en Europe. S'il affecte surtout les poules pondeuses, il peut aussi toucher toutes les autres productions de poulet de chair, mais également la dinde, le pigeon et diverses autres espèces d'oiseaux domestiques ou sauvages. Dans les conditions optimales, le cycle complet peut s'effectuer en moins de 10 jours, ce qui explique la très grande prolifération du parasite dans les élevages. Nous avons développé un modèle mathématique de la dynamique de population de D. gallinae pour mieux appréhender son développement au sein d'un élevage et de pouvoir tester différents protocoles de traitements. Nous montrons l'intérêt de ce modèle par 2 exemples d'utilisation. D'une part il a permis d'objectiver l'intérêt d'un traitement touchant à la fois les adultes et les nymphes par rapport à un produit ne traitant que les adultes. De même, nous montrons les conséquences d'un allongement du vide sanitaire sur l'évolution des populations du parasite au sein de l'élevage.

Abstract

Histomoniasis is a parasitic disease of gallinaceous fowl, caused by a flagellated protozoan with a very particular cycle, Histomonas meleagridis. This disease, which causes lesions in the cæcum and the liver, with high mortality especially in turkeys, had slightly fallen into oblivion because turkeys were systematically supplemented with Dimetridazole or Nifursol as a preventive measure. However, since 31st March 2003 when Nifursol was banned, no other molecule has been available within the European Community. Such a decision has serious consequences and histomoniasis has become a very serious concern for the whole industry. This article reviews current data on this disease., L’histomonose est une maladie parasitaire affectant les galliformes. Provoquée par un flagellé, Histomonas meleagridis à cycle très particulier, cette typhlo-hépatite s’était faite quelque peu oublier. En effet, les dindes recevaient en prévention une supplémentation systématique de Dimétridazole ou Nifursol, mais depuis le 31 mars 2003 où le Nifursol a été interdit, il n’existe plus aucune molécule disponible dans la Communauté Européenne. Une telle décision a de graves conséquences et l’histomonose est devenue une pathologie très préoccupante pour toute la filière. Les données actuelles sur cette pathologie sont exposées dans cette revue.

Abstract

Among transmissible diseases, vectorial diseases represent a major problem for public health. In the group of acarina, while ticks are the most commonly implicated vectors, other arthropods and notably Dermanyssoidea are also involved in the transmission of pathogenic agents. Since the role of this superfamily is at present largely unknown, we have reviewed the vectorial role of these mites in the appearance, survival and propagation of pathogens. Various authors have shown that Dermanyssoidea are implicated in the transmission of both bacteria (Salmonella, Spirocheta, Rickettsia or Pasteurella) and viruses (equine encephalitis viruses, West Nile virus, Fowl pox virus, the virus causing Newcastle disease and tick borne encephalitis viruses or hantaviruses). Finally, some authors have also shown their role in the transmission of some protozoa and filaria. As the vectorial character of such mites has been more clearly demonstrated (Dermanyssus gallinae, Ornithonyssus bacoti and Allodermanyssus sanguineus), it would be interesting to continue studies to better understand the role of this superfamily in the epidemiology of certain zoonoses.; Parmi les maladies transmissibles, les maladies vectorielles représentent un problème majeur de santé publique. Dans le groupe des acariens, si les tiques sont les vecteurs les plus souvent incriminés, d’autres arthropodes et notamment les acariens Dermanyssoidea sont impliqués dans la transmission d’agents pathogènes. Actuellement, le rôle de cette superfamille est certainement sous-estimé et c’est pourquoi nous avons choisi de réaliser un état des lieux du rôle vecteur de ces acariens dans l’apparition, le maintien et la propagation de pathogènes. Ainsi, différents auteurs ont montré que les Dermanyssoidea sont impliqués dans la transmission de bactéries (salmonelles, spirochètes, rickettsies ou encore pasteurelles), mais également de virus (virus des encéphalites équines, virus de West Nile, virus de la variole aviaire, virus de la maladie de Newcastle, virus des encéphalites à tiques ou des hantavirus). Enfin, certains auteurs ont montré leur rôle dans la transmission de protozoaires et de filaires. Comme le caractère de vecteur a clairement été démontré pour certains acariens, (Dermanyssus gallinae, Ornithonyssus bacoti et Allodermanyssus sanguineus), il serait intéressant de poursuivre les études afin de mieux comprendre le rôle de cette superfamille dans l’épidémiologie de certaines zoonoses.

Abstract

Cette étude compare la prévalence des flagellés chez les canards à foie gras avant et après la retrait du dimétridazole (D.M.Z.), grâce à l’analyse des comptes rendus d’examen du Laboratoire Vétérinaire Départemental de Dordogne . Une recrudescence de flagellés entéricoles sans augmentation des cas cliniques a été constatée. D’après ces résultats, il semble que les flagellés ne sont pas pathogènes dans les conditions normales d’élevage.

Abstract

National audience; Le pou rouge des volailles ou Dermanyssus gallinae est le parasite externe le plus important pour toute la filière des poules pondeuses en Europe. Parasite hématophage, il se trouve aussi bien dans des élevages fermiers, des élevages biologiques ou des élevages de type industriel. Un problème difficile lors des études de terrain est d’évaluer l’importance de l’infestation et la distribution des parasites dans l’élevage. Le but de notre étude était donc la comparaison de diverses méthodes d’évaluation quantitative d’une charge parasitaire ainsi que la localisation des sites à tester pour un bâtiment d’élevage alternatif. Nous avons recherché une méthodologie simple et reproductible et ceci même avec des bâtiments peu standardisés sur le plan architectural comme le sont ceux des productions alternatives. Des populations de D. gallinae ont été étudiées dans 5 fermes de type alternatif avec des pièges en carton d’emballage, des pièges en feuille cartonée et une technique basé sur l’examen de fientes sèches. Les acariens ont été comptés dans différentes parties des bâtiments, à savoir les perchoirs, les nids et le sol. Nous concluons que l’utilisation de feuilles de papier cartonné pliées, associé à l’examen des fientes donne de bons résultats et que l’examen des trois types de localisation apporte des résultats complémentaires. Cette méthodologie a pu être ensuite utilisée pour les suivis de population et l’effet de traitements dans des élevages.

The definitive version was published in Journal of Clinical Microbiology 43 (2005): 348-355, doi:10.1128/JCM.43.1.348-355.2005., Small-subunit (SSU) rRNA gene sequences were obtained by PCR from 12 Blastocystis isolates from humans, rats, and reptiles for which elongation factor 1{alpha} (EF-1{alpha}) gene sequences are already available. These new sequences were analyzed by the Bayesian method in a broad phylogeny including, for the first time, all Blastocystis sequences available in the databases. Phylogenetic trees identified seven well-resolved groups plus several discrete lineages that could represent newly defined clades. Comparative analysis of SSU rRNA- and EF-1{alpha}-based trees obtained by maximum-likelihood methods from a restricted sampling (13 isolates) revealed overall agreement between the two phylogenies. In spite of their morphological similarity, sequence divergence among Blastocystis isolates reflected considerable genetic diversity that could be correlated with the existence of potentially ≥12 different species within the genus. Based on this analysis and previous PCR-based genotype classification data, six of these major groups might consist of Blastocystis isolates from both humans and other animal hosts, confirming the low host specificity of Blastocystis. Abstract

Essential oils may be effective preventive or curative treatments against several flagelated poultry parasites and may become primordial either to organic farms, or as more drugs are bannished. The anti-flagellate activity of essential oils obtained from fresh leaves of Cinnamomum aromaticum, Citrus limon pericarps and Allium sativum bulbs was investigated in vitro on Tetratrichomonas gallinarum and Histomonas meleagridis. On T. gallinarum, the minimal lethal concentration (MLC) at 24 hours was 0.25 mul/ml for C. aromaticum oil, and 0.125 mul/ml for C. limon and A. sativum oils. On H. meleagridis, MLC was 0.5 mul/ml for C. aromaticum oil and 1 mul/ml for C. limon and A. sativum oils at 24 and 48 hours. Moreover, no synergistic effects were evidenced in vitro. The essential oil constituents, based on their GC retention times have been also identified. The major component is trans-cinnamaldehyde (79%) for. C. aromaticum; limonene for C. limon (71%) and diallyl tri- and disulfide (79%) for A. sativum. Even if concentration and protocol adaptations are required for successful in vivo treatments, it appears that these oils may be useful as chemotherapeutic agents against several poultry parasites.
