Large language models have already demonstrated their formidable capabilities in general domains, ushering in a revolutionary transformation. However, exploring and exploiting the extensive knowledge of these models to comprehend multi-omics biology remains underexplored. To fill this research gap, we first introduce Biology-Instructions, the first large-scale multi-omics biological sequences-related instruction-tuning dataset including DNA, RNA, proteins, and multi-molecules, designed to bridge the gap between large language models (LLMs) and complex biological sequences-related tasks. This dataset can enhance the versatility of LLMs by integrating diverse biological sequenced-based prediction tasks with advanced reasoning capabilities, while maintaining conversational fluency. Additionally, we reveal significant performance limitations in even state-of-the-art LLMs on biological sequence-related multi-omics tasks without specialized pre-training and instruction-tuning. We further develop a strong baseline called ChatMultiOmics with a novel three-stage training pipeline, demonstrating the powerful ability to understand biology by using Biology-Instructions. Biology-Instructions and ChatMultiOmics are publicly available and crucial resources for enabling more effective integration of LLMs with multi-omics sequence analysis.

Learning from noisy data has become essential for adapting deep learning models to real-world applications. Traditional methods often involve first evaluating the noise and then applying strategies such as discarding noisy samples, re-weighting, or re-labeling. However, these methods can fall into a vicious cycle when the initial noise evaluation is inaccurate, leading to suboptimal performance. To address this, we propose a novel approach that leverages dataset distillation for noise removal. This method avoids the feedback loop common in existing techniques and enhances training efficiency, while also providing strong privacy protection through offline processing. We rigorously evaluate three representative dataset distillation methods (DATM, DANCE, and RCIG) under various noise conditions, including symmetric noise, asymmetric noise, and real-world natural noise. Our empirical findings reveal that dataset distillation effectively serves as a denoising tool in random noise scenarios but may struggle with structured asymmetric noise patterns, which can be absorbed into the distilled samples. Additionally, clean but challenging samples, such as those from tail classes in imbalanced datasets, may undergo lossy compression during distillation. Despite these challenges, our results highlight that dataset distillation holds significant promise for robust model training, especially in high-privacy environments where noise is prevalent. With the increasing prevalence of graph-structured data, multi-view graph clustering has been widely used in various downstream applications. Existing approaches primarily rely on a unified message passing mechanism, which significantly enhances clustering performance. Nevertheless, this mechanism limits its applicability to heterophilous situations, as it is fundamentally predicated on the assumption of homophily, i.e., the connected nodes often belong to the same class. In reality, this assumption does not always hold; a moderately or even mildly homophilous graph is more common than a fully homophilous one due to inevitable heterophilous information in the graph. To address this issue, in this paper, we propose a novel SiMilarity-enhanced Homophily for Multi-view Heterophilous Graph Clustering (SMHGC) approach. By analyzing the relationship between similarity and graph homophily, we propose to enhance the homophily by introducing three similarity terms, i.e., neighbor pattern similarity, node feature similarity, and multi-view global similarity, in a label-free manner. Then, a consensus-based inter- and intra-view fusion paradigm is proposed to fuse the improved homophilous graph from different views and utilize them for clustering. The state-of-the-art experimental results on both multi-view heterophilous and homophilous datasets collectively demonstrate the strong capacity of similarity for unsupervised multi-view heterophilous graph learning. Additionally, the consistent performance across semi-synthetic datasets with varying levels of homophily serves as further evidence of SMHGC's resilience to heterophily.

This paper presents an advanced mathematical problem-solving framework, LLaMA-Berry, for enhancing the mathematical reasoning ability of Large Language Models (LLMs). The framework combines Monte Carlo Tree Search (MCTS) with iterative Self-Refine to optimize the reasoning path and utilizes a pairwise reward model to evaluate different paths globally. By leveraging the self-critic and rewriting capabilities of LLMs, Self-Refine applied to MCTS (SR-MCTS) overcomes the inefficiencies and limitations of conventional step-wise and greedy search algorithms by fostering a more efficient exploration of solution spaces. Pairwise Preference Reward Model~(PPRM), inspired by Reinforcement Learning from Human Feedback (RLHF), is then used to model pairwise preferences between solutions, utilizing an Enhanced Borda Count (EBC) method to synthesize these preferences into a global ranking score to find better answers. This approach addresses the challenges of scoring variability and non-independent distributions in mathematical reasoning tasks. The framework has been tested on general and advanced benchmarks, showing superior performance in terms of search efficiency and problem-solving capability compared to existing methods like ToT and rStar, particularly in complex Olympiad-level benchmarks, including GPQA, AIME24 and AMC23.

Large Language Models (LLMs) have achieved remarkable success and have been applied across various scientific fields, including chemistry. However, many chemical tasks require the processing of visual information, which cannot be successfully handled by existing chemical LLMs. This brings a growing need for models capable of integrating multimodal information in the chemical domain. In this paper, we introduce \textbf{ChemVLM}, an open-source chemical multimodal large language model specifically designed for chemical applications. ChemVLM is trained on a carefully curated bilingual multimodal dataset that enhances its ability to understand both textual and visual chemical information, including molecular structures, reactions, and chemistry examination questions. We develop three datasets for comprehensive evaluation, tailored to Chemical Optical Character Recognition (OCR), Multimodal Chemical Reasoning (MMCR), and Multimodal Molecule Understanding tasks. We benchmark ChemVLM against a range of open-source and proprietary multimodal large language models on various tasks. Machine learning interatomic potentials (MLIPs) have been widely used to facilitate large scale molecular simulations with ab initio level accuracy. However, MLIP-based molecular simulations frequently encounter the issue of collapse due to decreased prediction accuracy for out-of-distribution (OOD) data. To mitigate this issue, it is crucial to enrich the training set with active learning, where uncertainty estimation serves as an effective method for identifying and collecting OOD data. Therefore, a feasible method for uncertainty estimation in MLIPs is desired. The existing methods either require expensive computations or compromise prediction accuracy. In this work, we introduce evidential deep learning for interatomic potentials (eIP) with a physics-inspired design. Our experiments demonstrate that eIP consistently generates reliable uncertainties without incurring notable additional computational costs, while the prediction accuracy remains unchanged. Furthermore, we present an eIP-based active learning workflow, where eIP is used not only to estimate the uncertainty of molecular data but also to perform uncertainty-driven dynamics simulations. Our findings show that eIP enables efficient sampling for a more diverse dataset, thereby advancing the feasibility of MLIP-based molecular simulations.

Machine learning interatomic potentials (MLIPs) enable more efficient molecular dynamics (MD) simulations with ab initio accuracy, which have been used in various domains of physical science. However, distribution shift between training and test data causes deterioration of the test performance of MLIPs, and even leads to collapse of MD simulations. In this work, we propose an online Test-time Adaptation Interatomic Potential (TAIP) framework to improve the generalization on test data. Specifically, we design a dual-level self-supervised learning approach that leverages global structure and atomic local environment information to align the model with the test data. Extensive experiments demonstrate TAIP's capability to bridge the domain gap between training and test dataset without additional data. TAIP enhances the test performance on various benchmarks, from small molecule datasets to complex periodic molecular systems with various types of elements. Remarkably, it also enables stable MD simulations where the corresponding baseline models collapse.

Artificial intelligence (AI) technology has demonstrated remarkable potential in drug dis-covery, where pharmacokinetics plays a crucial role in determining the dosage, safety, and efficacy of new drugs. A major challenge for AI-driven drug discovery (AIDD) is the scarcity of high-quality data, which often requires extensive wet-lab work. A typical example of this is pharmacokinetic experiments. In this work, we develop a physical formula enhanced mul-ti-task learning (PEMAL) method that predicts four key parameters of pharmacokinetics simultaneously. By incorporating physical formulas into the multi-task framework, PEMAL facilitates effective knowledge sharing and target alignment among the pharmacokinetic parameters, thereby enhancing the accuracy of prediction. Our experiments reveal that PEMAL significantly lowers the data demand, compared to typical Graph Neural Networks. Moreover, we demonstrate that PEMAL enhances the robustness to noise, an advantage that conventional Neural Networks do not possess. Another advantage of PEMAL is its high flexibility, which can be potentially applied to other multi-task machine learning scenarios. Overall, our work illustrates the benefits and potential of using PEMAL in AIDD and other scenarios with data scarcity and noise.

Large language models (LLMs) have made impressive progress in chemistry applications. However, the community lacks an LLM specifically designed for chemistry. The main challenges are two-fold: firstly, most chemical data and scientific knowledge are stored in structured databases, which limits the model's ability to sustain coherent dialogue when used directly. Secondly, there is an absence of objective and fair benchmark that encompass most chemistry tasks. Here, we introduce ChemLLM, a comprehensive framework that features the first LLM dedicated to chemistry. It also includes ChemData, a dataset specifically designed for instruction tuning, and ChemBench, a robust benchmark covering nine essential chemistry tasks. ChemLLM is adept at performing various tasks across chemical disciplines with fluid dialogue interaction. Notably, ChemLLM achieves results comparable to GPT-4 on the core chemical tasks and demonstrates competitive performance with LLMs of similar size in general scenarios. ChemLLM paves a new path for exploration in chemical studies, and our method of incorporating structured chemical knowledge into dialogue systems sets a new standard for developing LLMs in various scientific fields. Machine learning interatomic potentials (MLIPs) enables molecular dynamics (MD) simulations with ab initio accuracy and has been applied to various fields of physical science. However, the performance and transferability of MLIPs are limited by insufficient labeled training data, which require expensive ab initio calculations to obtain the labels, especially for complex molecular systems. To address this challenge, we design a novel geometric structure learning paradigm that consists of two stages. We first generate a large quantity of 3D configurations of target molecular system with classical molecular dynamics simulations. Then, we propose geometry-enhanced self-supervised learning consisting of masking, denoising, and contrastive learning to better capture the topology and 3D geometric information from the unlabeled 3D configurations. We evaluate our method on various benchmarks ranging from small molecule datasets to complex periodic molecular systems with more types of elements. The experimental results show that the proposed pre-training method can greatly enhance the accuracy of MLIPs with few extra computational costs and works well with different invariant or equivariant graph neural network architectures. Our method improves the generalization capability of MLIPs and helps to realize accurate MD simulations for complex molecular systems.

In this paper, we focus on tackling the precise keypoint coordinates regression task. Most existing approaches adopt complicated networks with a large number of parameters, leading to a heavy model with poor cost-effectiveness in practice. To overcome this limitation, we develop a small yet discrimicative model called STair Network, which can be simply stacked towards an accurate multi-stage pose estimation system. Specifically, to reduce computational cost, STair Network is composed of novel basic feature extraction blocks which focus on promoting feature diversity and obtaining rich local representations with fewer parameters, enabling a satisfactory balance on efficiency and performance. To further improve the performance, we introduce two mechanisms with negligible computational cost, focusing on feature fusion and replenish. In this work, we consider model robustness of deep neural networks against adversarial attacks from a global manifold perspective. Leveraging both the local and global latent information, we propose a novel adversarial training method through robust optimization, and a tractable way to generate Latent Manifold Adversarial Examples (LMAEs) via an adversarial game between a discriminator and a classifier. The proposed adversarial training with latent distribution (ATLD) method defends against adversarial attacks by crafting LMAEs with the latent manifold in an unsupervised manner. ATLD preserves the local and global information of latent manifold and promises improved robustness against adversarial attacks. To verify the effectiveness of our proposed method, we conduct extensive experiments over different datasets (e.g., CIFAR-10, CIFAR-100, SVHN) with different adversarial attacks (e.g., PGD, CW), and show that our method substantially outperforms the state-of-the-art (e.g., Feature Scattering) in adversarial robustness by a large accuracy margin. Generative adversarial networks (GANs) are powerful generative models, but usually suffer from instability and generalization problem which may lead to poor generations. Most existing works focus on stabilizing the training of the discriminator while ignoring the generalization properties. In this work, we aim to improve the generalization capability of GANs by promoting the local robustness within the small neighborhood of the training samples. We also prove that the robustness in small neighborhood of training sets can lead to better generalization. Particularly, we design a robust optimization framework where the generator and discriminator compete with each other in a \textit{worst-case} setting within a small Wasserstein ball. The generator tries to map \textit{the worst input distribution} (rather than a Gaussian distribution used in most GANs) to the real data distribution, while the discriminator attempts to distinguish the real and fake distribution \textit{with the worst perturbation}. We have proved that our robust method can obtain a tighter generalization upper bound than traditional GANs under mild assumptions, ensuring a theoretical superiority of RGAN over GANs. We study the model robustness against adversarial examples, referred to as small perturbed input data that may however fool many state-of-the-art deep learning models. Unlike previous research, we establish a novel theory addressing the robustness issue from the perspective of stability of the loss function in the small neighborhood of natural examples. We propose to exploit an energy function to describe the stability and prove that reducing such energy guarantees the robustness against adversarial examples. We also show that the traditional training methods including adversarial training with the $l_2$ norm constraint (AT) and Virtual Adversarial Training (VAT) tend to minimize the lower bound of our proposed energy function. We make an analysis showing that minimization of such lower bound can however lead to insufficient robustness within the neighborhood around the input sample. Furthermore, we design a more rational method with the energy regularization which proves to achieve better robustness than previous methods. Through a series of experiments, we demonstrate the superiority of our model on both supervised tasks and semi-supervised tasks. In particular, our proposed adversarial framework achieves the best performance compared with previous adversarial training methods on benchmark datasets MNIST, CIFAR-10, and SVHN. Recently proposed adversarial training methods show the robustness to both adversarial and original examples and achieve state-of-the-art results in supervised and semi-supervised learning. All the existing adversarial training methods consider only how the worst perturbed examples (i.e., adversarial examples) could affect the model output. Despite their success, we argue that such setting may be in lack of generalization, since the output space (or label space) is apparently less informative.In this paper, we propose a novel method, called Manifold Adversarial Training (MAT). MAT manages to build an adversarial framework based on how the worst perturbation could affect the distributional manifold rather than the output space. Particularly, a latent data space with the Gaussian Mixture Model (GMM) will be first derived.On one hand, MAT tries to perturb the input samples in the way that would rough the distributional manifold the worst. On the other hand, the deep learning model is trained trying to promote in the latent space the manifold smoothness, measured by the variation of Gaussian mixtures (given the local perturbation around the data point). Importantly, since the latent space is more informative than the output space, the proposed MAT can learn better a robust and compact data representation, leading to further performance improvement. The proposed MAT is important in that it can be considered as a superset of one recently-proposed discriminative feature learning approach called center loss. We conducted a series of experiments in both supervised and semi-supervised learning on three benchmark data sets, showing that the proposed MAT can achieve remarkable performance, much better than those of the state-of-the-art adversarial approaches.
