5. FPScreen: A Rapid Similarity Search Tool for Massive Molecular Library Based on Molecular Fingerprint Comparison

Abstract

We designed a fast similarity search engine for large molecular libraries: FPScreen. We downloaded 100 million molecules' structure files in PubChem with SDF extension, then applied a computational chemistry tool RDKit to convert each structure file into one line of text in MACCS format and stored them in a text file as our molecule library. The similarity search engine compares the similarity while traversing the 166-bit strings in the library file line by line. FPScreen can complete similarity search through 100 million entries in our molecule library within one hour. That is very fast as a biology computation tool. Abstract

Temporin-GHa (GHa) was cloned from Hylarana guentheri, showing a weak antimicrobial activity. In order to improve its bactericidal efficacy, GHaR6R, GHaR7R, GHaR8R and GHaR9W were designed and synthesized. Compared to the parent peptide, the GHa-derived peptides show potent antimicrobial activities against methicillin-resistant Staphylococcus aureus (MRSA), which is the main pathogen with high morbidity and mortality that causes various infections in humans. These peptides exert bactericidal actions on MRSA by permeabilizing the cytoplasmic membranes and damaging membrane integrity. All of the four peptides exhibit excellent stability under harsh conditions, including extreme temperature and salts. Furthermore, they inhibit the formation of biofilm and eradicate mature biofilm of MRSA. The GHa-derived peptides decrease bacterial surface hydrophobicity, autoaggregation and polysaccharide intercellular adhesion synthesis in concentration-dependent manner. Real-time quantitative reverse transcription PCR analysis revealed that the peptides downregulate the expression of adhesion genes icaADBC involved in biofilm formation. Except for GHaR7R, the other three peptides have low hemolytic toxicity against human erythrocytes. In the presence of human erythrocytes, GHaR7R, GHaR8R and GHaR9W interact with MRSA preferentially. GHaR6R, GHaR8R and GHaR9W show less toxicity toward normal cells HL-7702 and hFOB1.19. These results suggest that the GHa-derived peptides may be promising antimicrobial candidates against MRSA infections.

10. Temporin-GHaK Exhibits Antineoplastic Activity against Human Lung Adenocarcinoma by Inhibiting the Wnt Signaling Pathway through miRNA-4516.

Abstract

(1) Background: GHaK is derived from the antimicrobial peptide temporin-GHa by substituting the amino acid H with K to enhance its bactericidal activity. The present research aims to broaden the pharmacological potential of GHaK by exploring its antineoplastic activity against human lung adenocarcinoma. (2) Methods: The cell viability, migration, invasion, apoptosis, and cell cycle of A549 and PC-9 cells were tested after GHaK treatment. miRNA sequencing, RT-PCR, Western blotting, and luciferase reporter gene assay were further performed to reveal the potential mechanism. (3) Results: GHaK significantly suppressed cell viability, migration, and invasion; induced apoptosis; and caused cell cycle arrest in the G2/M and S phase in PC-9 and A549 cells, respectively. The miRNA sequencing results show a total of 161 up-regulated and 115 down-regulated miRNAs. Furthermore, the study identified six up-regulated miRNAs (miR-4516, miR-4284, miR-204-5p, miR-12136, miR-4463, and miR-1296-3p) and their inhibitory effects on the expressions of target genes (Wnt 8B, FZD2, DVL3, and FOSL1) caused by miR-4516 directly interacting with Wnt 8B. Western blotting revealed the down-regulation of p-GSK-3β, along with a decreased expressions of cyclin A1 and CDK2 in A549 cells and cyclin B1 and CDK1 in PC-9 cells. 13. Fermented Lentinus edodesextract containing α-glucan ameliorates concanavalin A-induced autoimmune hepatitis in mice

Abstract

Autoimmune hepatitis (AIH) is a chronic inflammatory liver disease that threatens human health worldwide. The aim of this study was to detect the protective effect of a fermented Lentinus edodesextract containing α-glucan (FLA), in a concanavalin A (ConA)-induced AIH mouse model and to determine the underlying liver-protective mechanism. The results showed that compared with the model group, the level of proinflammatory cytokines in serum of FLA pretreated mice was significantly decreased, and the degree of inflammatory cell infiltration in liver, thymus and spleen was significantly reduced. Quantitative polymerase chain reaction, immunohistochemistry, and Western blotting showed that FLA pre-treatment inhibited the ConA-induced apoptosis of hepatocytes by down-regulating the expression of BAX and up-regulating the expression of BCL-2. Further research found that FLA may improve liver injury in mice by activating NRF2 signaling pathway and inhibiting TRAF6/NF-κB signaling pathway. Thus, FLA may improve liver injury in mice by shifting gut microbial composition to reduce the release of inflammatory cytokines in the serum and prevent the necrosis of hepatocytes. Up-regulation of NRF2 signaling pathway, down-regulation of TRAF6/NF-κB signaling pathway, and an increase in the relative abundance of Lactobacillus_johnsoniiand Ligilactobacillus_murinusplay a protective role in liver.

Abstract

Background: In the process of volumetric evaluation of the damaged region in the human brain from a MR image it is very crucial to remove the non-brain tissue from the acquainted image. At times there is a chance during the process of assessing the damaged region through automated approaches might misinterpret the non-brain tissues like skull as damaged region due to their similar intensity features. So in order to address such issues all such artefacts. Objective: In order to mechanize an efficient approach that can effectively address the issue of removing the non-brain tissues with minimal computation effort and precise accuracy. It is very essential to keep the computational time to be as minimal as possible because the processes of skull removal is used in conjunction with segmentation algorithm, and if the skull scrapping approach has consumed a considerable amount of time, they it would impact the over segmentation and volume assessment time which is not advisable. Methods: In this paper a completely novel approach named Structural Augmentation has been proposed, that could efficiently remove the skull region from the MR image. The proposed approach has several phases that include applying of Hybridized Contra harmonic and Otsu AWBF filtering for noise removal and threshold approximation through Otsu based approach and constructing the bit map based on the approximated threshold. Morphological close operation followed by morphological open operation with reference to a structural element through the generated bitmap image. Results: The experiment are carry forwarded on a real time MR images of the patient at KGH hospital, Visakhapatnam and the images from open sources repositories like fmri. The experiment is conducted on the images of varied noise variance that are tabulated in the results and implementation section of the article. The accuracy of the proposed method has been evaluated through metrics like Accuracy, Sensitivity, Specificity through true positive, true negative, False Positive and False negative evaluations. And it is observed that the performance of the proposed algorithm seems to be reasonable good. Conclusion: The skull scrapping through structural Augmentation is computationally efficient when compared with other conventional approaches concerning both computational complexity and the accuracy that could be observed on experimentation. The Adaptive Weighted Bilateral Filter that acquire the weight value from the approximated contra harmonic mean will assist in efficient removal of poison noised by preserving the edge information and Otsu algorithm is used to determine the appropriate threshold value for constructing the bitmap image of the original MRI image which is efficient over the earlier mean based approach for estimating the threshold. Moreover, the efficiency of the proposed approach could be further improved by using customized structural elements and incorporating the fuzzy based assignments among the pixels that belong to brain tissue and skull effectively.
