5. Transcriptomic Analysis of the Dynamic Formation Mechanism of Vibrio parahaemolyticus Biofilm

Abstract

To investigate the mechanism of biofilm formation in Vibrio parahaemolyticus, its physiological characteristics were examined and the regulation of gene expression during biofilm formation was studied transcriptomic sequencing. Two strains of V. parahaemolyticus (ATCC 17802 and VP-0) that differ in their biofilms were evaluated for their physiological indexes such as extracellular polysaccharides, extracellular proteins, the signaling molecule autoinducer-2 (AI-2), cell permeability, and biofilm microscopic morphology, and the dynamic formation process of biofilm was investigated. The results showed that the biofilm formation process of the tested strains involved reversible adhesion (from 0 to 12 h), irreversible adhesion and micro-colony formation (from 12 to 48 h), maturation (from 48 to 72 h), and dissociation (from 72 to 144 h). The secretion rates of extracellular polysaccharides and proteins at the biofilm maturation stage of ATCC 17802 were 1.67 and 2.3 times higher than those of VP-0, respectively. The difference in signaling molecule content during biofilm formation was not significant (P > 0.05), and laser confocal scanning microscopy (LCSM) showed that ATCC 17802 had a greater degree of aggregation. Based on the results of transcriptomic sequencing, 802, 1 061, and 267 significantly differentially expressed genes were identified in three treatment groups (72 vs 8 h, 48 vs 8 h, and 72 vs 48 h), of which 506, 655 and 96 differentially expressed genes were down-regulated and 296, 406 and 171 differentially expressed genes were up-regulated, respectively. These differences were mainly involved in energy metabolism, flagellar system, transport system, and other aspects related to biofilm formation. The findings obtained in this study provide a theoretical basis for gene expression regulation during the dynamic formation of V. parahaemolyticus biofilm.

12. Maximum mutual information regularized classification

Abstract

In this paper, a novel pattern classification approach is proposed by regularizing the classifier learning to maximize mutual information between the classification response and the true class label. We argue that, with the learned classifier, the uncertainty of the true class label of a data sample should be reduced by knowing its classification response as much as possible. The reduced uncertainty is measured by the mutual information between the classification response and the true class label. To this end, when learning a linear classifier, we propose to maximize the mutual information between classification responses and true class labels of training samples, besides minimizing the classification error and reduc- ing the classifier complexity. An objective function is constructed by modeling mutual information with entropy estimation, and it is optimized by a gradi- ent descend method in an iterative algorithm. Experiments on two real world pattern classification problems show the significant improvements achieved by maximum mutual information regularization.

Abstract

Extensive study of extracellular vesicles began about ten years ago. Exosomes are extracellular membrane vesicles 30–100 nm in diameter secreted by various types of cells and present in most biological fluids. For a long time they were considered non-functional cellular components. However, it has been proven that they serve as a means of intercellular exchange of information. They can move bioactive molecules such as proteins, lipids, RNA, and DNA. Several studies have shown that their contents, including proteins and non-coding nucleic acids, may be of particular interest as biomarkers of diseases. The most promising of all these molecules are non-coding RNAs (ncRNAs), including microRNAs and long non-coding RNAs (lncRNAs). LncRNAs are a large group of non-coding RNAs (ncRNAs) longer than 200 nucleotides. As regulatory factors lncRNAs play an important role in complex cellular processes, such as apoptosis, growth, differentiation, proliferation, etc. Despite many advances in diagnosis and treatment (surgery, radiation therapy, chemotherapy), cancer remains one of the most important public healthcare problems worldwide. Every day brings a better understanding of the role of exosomes in the development of cancer and metastases. Liquid biopsy has been developed as a method for the detection of cancer at an early stage. This is a series of minimally invasive tests of bodily fluids offering the advantage of real-time tracking of the tumour development. In fact, circulating exosomal lncRNAs have been found to be closely linked to processes of oncogenesis, metastasis and treatment. In this paper we review current studies into the functional role of exosomal lncRNAs in cancer and discuss their potential clinical use as diagnostic biomarkers and therapeutic targets for cancer.

Abstract

Background Menaquinone (MK-7) is a highly valuable vitamin K2 produced by Bacillus subtilis. Common static metabolic engineering approaches for promoting the production of MK-7 have been studied previously. However, these approaches caused an accumulation of toxic substances and reduced product yield. Hence, dynamic regulation by the quorum sensing (QS) system is a promising method for achieving a balance between product synthesis and cell growth. Results In this study, the QS transcriptional regulator SinR, which plays a significant role in biofilm formation and MK production simultaneously, was selected, and its site-directed mutants were constructed. Among these mutants, sinR knock out strain (KO-SinR) increased the biofilm biomass by 2.8-fold compared to the wild-type. SinRquad maximized the yield of MK-7 (102.56 ± 2.84 mg/L). To decipher the mechanism of how this mutant regulates MK-7 synthesis and to find additional potential regulators that enhance MK-7 synthesis, RNA-seq was used to analyze expression changes in the QS system, biofilm formation, and MK-7 synthesis pathway. The results showed that the expressions of tapA, tasA and epsE were up-regulated 9.79-, 0.95-, and 4.42-fold, respectively. Therefore, SinRquad formed more wrinkly and smoother biofilms than BS168. The upregulated expressions of glpF, glpk, and glpD in this biofilm morphology facilitated the flow of glycerol through the biofilm. In addition, NADH dehydrogenases especially sdhA, sdhB, sdhC and glpD, increased 1.01-, 3.93-, 1.87-, and 1.11-fold, respectively. The increased expression levels of NADH dehydrogenases indicated that more electrons were produced for the electron transport system. Electrical hyperpolarization stimulated the synthesis of the electron transport chain components, such as cytochrome c and MK, to ensure the efficiency of electron transfer. Wrinkly and smooth biofilms formed a network of interconnected channels with a low resistance to liquid flow, which was beneficial for the uptake of glycerol, and facilitated the metabolic flux of four modules of the MK-7 synthesis pathway. Conclusions In this study, we report for the first time that SinRquad has significant effects on MK-7 synthesis by forming wrinkly and smooth biofilms, upregulating the expression level of most NADH dehydrogenases, and providing higher membrane potential to stimulate the accumulation of the components in the electron transport system.

HighlightsIntelligent carbon fiber heaters (ICFH) increased the tendency of sows to expose their udders toward the heating area.During the first week after birth, piglets with ICFH used the heating area more frequently and spent less time in the areas close to sows than piglets with incandescent heat lamps (IHL).ICFH helped to reduce the piglet crushing rate.Farrowing houses with ICFH can save 40.6% of the electricity usage compared to IHL.Abstract. Current Chinese heating systems (primarily incandescent heat lamps, IHL) for piglets are energy-consuming, fragile, and short-lived. To overcome these disadvantages, the objectives of this study were to (1) develop an intelligent carbon fiber heater (ICFH) and (2) conduct field experiments to evaluate the performance of the developed heater. The ICFH mainly consisted of an intelligent control unit, a carbon fiber tube, and a heater cover. Three treatments, i.e., ICFH, ICFH with light (ICFHL), and IHL, were respectively assigned to three farrowing pig houses. Pig behaviors, production performance, and electricity usage were recorded in two complete farrowing batches. The results showed that the sows in the ICFH and ICFHL treatments exposed their udders toward the heating area more often than their backs (p < 0.01). Piglets at 1 to 3 days of age in the ICFH and ICFHL treatments increased their time in the heating area by >4.3% (p < 0.01). The proportion of piglets within 0.08 m of the sows was highest for the IHL treatment during 1 to 3 days of age (p < 0.01) but similar among the treatments after day 3 (p = 0.45). The piglet crushing rate in the ICFH and ICFHL treatments was reduced by >2.2% (p < 0.01), while daily weight gain was not significantly different among the treatments (p = 0.16). Using ICFH and ICFHL can reduce electricity usage by 40.6%. It is concluded that the newly developed heater is beneficial for pig thermal comfort, production, and energy savings.
